LBD transcription factors are critical regulators of plant growth and development. Recent studies highlighted their significant role in the transcriptional regulation of plant growth and metabolism. Thus, identifying the CeLBD gene in Cymbidium ensifolium, a species abundant in floral scent metabolites, could provide deeper insights into its functional significance. A total of 34 LBD genes were identified in C. ensifolium. These CeLBDs fell into two major groups: Class I and Class II. The Class I group contained 30 genes, while the Class II group included only 4 genes. Among the 30 Class I genes, several genes in the Ie branch exhibited structural variations or partial deletions (CeLBD20 and CeLBD21) in the coiled-coil motif (LX6LX3LX6L). These changes may contribute to the difficulty in root hair formation in C. ensifolium. The variations may prevent normal transcription, leading to low or absent expression, which may explain the fleshy and corona-like root system of C. ensifolium without prominent lateral roots. The expansion for CeLBDs was largely due to special WGD events in orchids during evolution, or by segmental duplication and tandem duplication. CeLBDs in different branches exhibit similar functions and expression characteristics. Promoter analysis enriched environmental response elements, such as AP2/ERF, potentially mediating the specific expression of CeLBDs under different stresses. CeLBDs were predicted to interact with multiple transcription factors or ribosomal proteins, forming complex regulatory networks. CeLBD20 was localized in the cytoplasm, it may act as a signaling factor to activate other transcription factors. CeLBD6 in Class II was significantly up-regulated under cold, drought, and ABA treatments, suggesting its role in environmental responses. Furthermore, metabolic correlation analysis revealed that its expression was associated with the release of major aromatic compounds, such as MeJA. Summary: Long terminal repeat retroelements (LTR‐REs) have profound effects on DNA methylation and gene regulation. Despite the vast abundance of LTR‐REs in the genome of Moso bamboo (Phyllostachys edulis), an industrial crop in underdeveloped countries, their precise implication of the LTR‐RE mobility in stress response and development remains unknown.We investigated the RNA and DNA products of LTR‐REs in Moso bamboo under various developmental stages and stressful conditions. Surprisingly, our analyses identified thousands of active LTR‐REs, particularly those located near genes involved in stress response and developmental regulation. These genes adjacent to active LTR‐REs exhibited an increased expression under stress and are associated with reduced DNA methylation that is likely affected by the induced LTR‐REs.Moreover, the analyses of simultaneous mapping of insertions and DNA methylation showed that the LTR‐REs effectively alter the epigenetic status of the genomic regions where they inserted, and concomitantly their transcriptional competence which might impact the stress resilience and growth of the host.Our work unveils the unusually strong LTR‐RE mobility in Moso bamboo and its close association with (epi)genetic changes, which supports the co‐evolution of the parasitic DNAs and host genome in attaining stress tolerance and developmental robustness. In Moso bamboo, the mechanism of long terminal repeat (LTR) retrotransposon-derived long non-coding RNA (TElncRNA) in response to cold stress remains unclear. In this study, several Pe-TElncRNAs were identified from Moso bamboo transcriptome data. qRT-PCR analysis showed that the expression of a novel Pe-TElncRNA2 in Moso bamboo seedlings reached its highest level at 8 hours of cold treatment at 4 °C and was significantly higher in the stems compared to the leaves, roots, and buds. Furthermore, cellular localization analysis revealed that Pe-TElncRNA2 expression was significantly higher in the cytoplasm than in the nucleus. Pe-TElncRNA2 overexpression in Moso bamboo protoplasts showed that Pe-TElncRNA2 positively regulated the expression of FZR2 , NOT3 , ABCG44 and AGD6 genes. Further validation of this lncRNA in Arabidopsis thaliana enhanced antioxidant activities, as evidenced by increased superoxide dismutase (SOD) activity and proline content, as well as maximum photochemical efficiency PS II in dark-adapted leaves ( F v / F m ), in the transgenic plants compared to the wild-type controls. Conversely, malondialdehyde (MDA) content, a lipid peroxidation marker (a marker of oxidative stress), was significantly reduced in the transgenic plants. Notably, the expression levels of both Pe-TElncRNA2 and the genes that were regulated by this lncRNA were upregulated in the transgenic plants after two days of cold stress treatment. The development of lateral buds on the underground rhizome in bamboo is a major determinant of the yield of bamboo shoots. However, the regulating factors influencing this developmental process and the molecular mechanisms remain largely unknown. Here, we found that treatment with the Cytokinin significantly increased the lateral bud outgrowth of Moso bamboo (Phyllostachys edulis). A pair of plant-specific TEOSINTE BRANCHED1/CYCLOIDEA/PCF (TCP) genes, PeTCP4a and PeTCP4b, were identified in Moso bamboo. The expression of both PeTCP4 genes was promoted by Cytokinin and synchronized with the development of lateral buds. Overexpression of PeTCP4 genes exhibited increased rosette-leaf branches. PeTCP4s upregulated the expression of auxin efflux carrier PIN-FORMED (PIN2) gene and those genes involved in lateral organ such as KNAT2, KNAT6, STM and IAA3 in transgenic plants. Similar to PeTCP4 genes, the expression of PePIN2a in Moso bamboo was also promoted by Cytokinin. Subsequently, we found both PeTCP4 proteins directly bound to the PePIN2a gene and activated its expression. Our data suggested that PeTCP4s, induced by Cytokinin, promote lateral bud outgrowth by activating PePIN2a expression and upregulating the expression of those genes involved in lateral organ.
