1. Identification d’une signature métabolique prédictive de réponse aux inhibiteurs des points de contrôle immunitaires chez les patients atteints d’un cancer bronchique non à petites cellules : protocole et analyse intermédiaire

Abstract: Immune Checkpoint lnhibitors (ICI) are becoming new standards of care in Oncology, especially for the non-small cell lung cancer (NSCLC). Actually, no biomarker is sensitive and specific enough to predict their effectiveness. As the composition of the microbiota can influence the response to these treatments, we hypothesized that the metabolome, reflecting the function of the microbiota, could represent an effective biomarker. METABO-IPCI is a monocentric and prospective at University Hospital Grenoble Alpes whose main objective is to identify a metabolic signature predictive of response to ICI in patients with NSCLC. Secondary objectives are re to show an association between metabolome, microbiota composition, immunological profile and clinical response to ICI. The protocol includes 60 patients followed for NSCLC and treated with ICI as first line alone (Cohort 1 ), as second line or more (Cohort 2) or as first line in combination with chemotherapy (Cohort 3). At the 30th June 2021, 30 patients were included: 1 in Cohort 1, 19 in Cohort 2 and 10 in Cohort 3. The median age was 68 years old, 80% were adenocarcinoma. As part of the study, 94% of blood samples were collected, 72% of stool samples. At 2 months after the start of treatment, 9 patients (30%) had progressive disease, 15 (50%) stable disease and 6 (20%) had partial response disease. Given the delay in inclusions, the inclusion period has been extended to June 2022. Ali biological analyses will ail be performed 6 months after the last inclusion (starting in the first half of 2023).; Les inhibiteurs des points de contrôle immunitaires (IPCI) sont des nouveaux standards de soins en oncologie, notamment dans le cancer bronchique non à petites cellules (CBNPC). Aujourd'hui, aucun biomarqueur n'est assez sensible et spécifique pour prédire leur efficacité. La composition du microbiote pouvant influencer la réponse à ces traitements, nous avons émis l'hypothèse que le métabolome, reflet de sa fonction, pouvait représenter un biomarqueur efficace. METABO-IPCI est une étude monocentrique prospective au CHU Grenoble Alpes dont l'objectif principal est la mise en évidence d'une signature métabolique prédictive de réponse aux IPCI chez les patients avec un CBNPC. Les objectifs secondaires sont de révéler un lien entre le métabolome, la composition du microbiote, le profil immunologique et la réponse clinique aux IPCI. Le protocole prévoit l'inclusion de 60 patients suivis pour un CBNPC et traités par IPCI seul en première ligne (Cohorte 1 ), en deuxième ligne ou plus (Cohorte 2) ou en association avec la chimiothérapie en première ligne (Cohorte 3). Au 30 juin 2021, 30 patients étaient inclus: 1 dans la cohorte 1, 19 dans la Cohorte 2 et 10 dans la Cohorte 3. L'âge médian est de 68 ans, 80% sont des adénocarcinomes. 94% des échantillons de sang ont été recueillis, 72% des échantillons de selles. A 2 mois de traitement, 9 patients (30%) présentaient une maladie en progression, 15 (50%) une maladie stable et 6 (20%) une maladie en réponse partielle. Du fait un rythme d'inclusion plus lent que prévu, la période d'inclusion a ainsi été prolongée jusqu'en juin 2022. L'ensemble des analyses biologiques sera réalisé 6 mois après la dernière inclusion (à partir du 1er semestre 2023).

Oxylipins are a largefamily of signaling lipids involved in the regulation of various biological processes that becomedysregulated during aging.To investigate whether comprehensive oxylipin profiling could provide an integrated and finecharacterisation of the early phases of sarcopenia, we performed a quantitative targetedmetabolomics of oxylipins in plasma of 81-year old subjects from the PROOF cohort withdecreased (n=12), stable (n=16) or increased appendicular muscle mass (n=14).Multivariate and univariate analyses identified significant and concordant changes of oxylipinprofiles according to the muscle status. Of note, 90% of the most discriminant oxylipins werederived from EPA and DHA and were increased in the sarcopenic subjects. The oxylipinssignatures of sarcopenic subjects revealed subtle activation of inflammatory resolutionpathways, coagulation processes and oxidative stress and the inhibition of angiogenesis. Heatmaps highlighted relationships between oxylipins and the cardiometabolic health parameterswhich were mainly lost in sarcopenic subjects.This exploratory study supports that targeted metabolomics of oxylipins could provide relevantand subtle characterization of early disturbances associated with muscle-loss during aging.

Abstract: Changing the balance between ascorbate, monodehydroascorbate, and dehydroascorbate in plant cells by manipulating the activity of enzymes involved in ascorbate synthesis or recycling of oxidized and reduced forms leads to multiple phenotypes. A systems biology approach including network analysis of the transcriptome, proteome and metabolites of RNAi lines for ascorbate oxidase, monodehydroascorbate reductase and galactonolactone dehydrogenase has been carried out in orange fruit pericarp of tomato (Solanum lycopersicum). The transcriptome of the RNAi ascorbate oxidase lines is inversed compared to the monodehydroascorbate reductase and galactonolactone dehydrogenase lines. Differentially expressed genes are involved in ribosome biogenesis and translation. This transcriptome inversion is also seen in response to different stresses in Arabidopsis. The transcriptome response is not well correlated with the proteome which, with the metabolites, are correlated to the activity of the ascorbate redox enzymes—ascorbate oxidase and monodehydroascorbate reductase. Differentially accumulated proteins include metacaspase, protein disulphide isomerase, chaperone DnaK and carbonic anhydrase and the metabolites chlorogenic acid, dehydroascorbate and alanine. The hub genes identified from the network analysis are involved in signaling, the heat-shock response and ribosome biogenesis. The results from this study therefore reveal one or several putative signals from the ascorbate pool which modify the transcriptional response and elements downstream.

Abstract: Résumé; Fish farming needs high quality feeds to support the growing global demand for fish. Over the last two decades, the development of sustainable feeds based on plant feedstuffs has strongly reduced the use of marine resources. However, full plant-based feeds still reduce growth performances in carnivorous species such as salmonids. Thus, active research programmes are conducted on alternative feedstuffs in order to provide sustainable feeds for aquaculture especially trout farming. Our project aims at establishing a link between feed composition and plasma metabolome of rainbow trout (Oncorhynchus mykiss) through i) the characterization of plant-based diets devoid of marine resources complemented with insect, microalgae or yeast products, and ii) the analysis of trout plasma metabolome fed these alternative diets. Fish were fed ad libitum for three months with nine, iso-proteic and iso-energetic experimental diets: a control plant-based diet (PB) and eight diets containing 5%, 10% and 15% of either insects (INS), micro-algae (SPI) or yeast (YST). Ethanolic extracts of diets were prepared and analysed. Fish blood was collected 48 h after feeding and centrifuged to obtain plasma. The 1D 1 H-NMR profiles of both diet extracts and plasmas were acquired on a 500 MHz NMR spectrometer. Spectra were processed to select and integrate spectral regions with NMRProcFlow (nmrprocflow.org) and statistical analyses were realised with BioStatFlow webtool (biostatflow.org). Diet extract 1 H-NMR spectra showed specific compounds for INS and SPI diets compared to PB. These signals were related to triglyceride residues and organic acids and account for the origin of feedstuff and the effect of process. Multivariate analysis of plasma spectral data showed a classification of individuals based on diets according to highly discriminant signals variables. Several specific signals showed an increasing trend with graduate incorporation of alternative feedstuffs. Integrative metabolomics combining diet and trout plasma characterization highlights the significance of the soluble fraction of alternative diets and their extended impact on plasma metabolome.

Abstract: With the increase in the prevalence of food-related diseases, there is a growing interest in unraveling the effect food might have on human health. A better vision of how food is broken down in the gastrointestinal tract and further metabolized is essential to clarify this link. The recent development of the ‘omics’ technologies now allows a more comprehensive view of the food-derived compounds released in the gut during digestion and the metabolites present in body fluids after intestinal absorption. The objective of the present paper is to give an overview on the latest research describing the digestion process and its relationship with food bioactivity using different ‘omics’ technologies. It emphasizes the complementarity of the ‘omics’ disciplines, i.e. transcriptomics, proteomics, metabolomics, etc. (gathered under the more generic term of ‘foodomics’) and the added value of integrating such datasets.

Abstract: The Human Metabolome Database or HMDB (www.hmdb.ca) is a web-enabled metabolomic database containing comprehensive information about human metabolites along with their biological roles, physiological concentrations, disease associations, chemical reactions, metabolic pathways, and reference spectra. First described in 2007, the HMDB is now considered the standard metabolomic resource for human metabolic studies. Over the past decade the HMDB has continued to grow and evolve in response to emerging needs for metabolomics researchers and continuing changes in web standards. This year's update, HMDB 4.0, represents the most significant upgrade to the database in its history. For instance, the number of fully annotated metabolites has increased by nearly threefold, the number of experimental spectra has grown by almost fourfold and the number of illustrated metabolic pathways has grown by a factor of almost 60. Significant improvements have also been made to the HMDB’s chemical taxonomy, chemical ontology, spectral viewing, and spectral/text searching tools. A great deal of brand new data has also been added to HMDB 4.0. This includes large quantities of predicted MS/MS and GC–MS reference spectral data as well as predicted (physiologically feasible) metabolite structures to facilitate novel metabolite identification. Additional information on metabolite-SNP interactions and the influence of drugs on metabolite levels (pharmacometabolomics) has also been added. Many other important improvements in the content, the interface, and the performance of the HMDB website have been made and these should greatly enhance its ease of use and its potential applications in nutrition, biochemistry, clinical chemistry, clinical genetics, medicine, and metabolomics science.

We would like to thank Mélanie Pétéra for her valuable technical assistance; AbstractIntroduction: Active microorganisms have been recently discovered in clouds, thus demonstrating the capacity of microorganisms to exist in harsh environments, including exposure to UV and oxidants, osmotic and cold shocks, etc. It is important to understand how microorganisms respond to and survive such stresses at the metabolic level.Objectives: The objective of this work is to assess metabolome modulation in a strain of Pseudomonas syringae isolated from cloud water and facing temperature downshift from 17 to 5 °C by identifying key molecules and pathways of the response/adaptation to cold shock.Methods: Bacterial extracts from suspensions of cells grown at 17 °C and further incubated in microcosms at 5 and 17 °C to mimic cloud conditions were analysed by combining LC-MS and NMR; the results were evaluated in comparison to similar suspensions kept at constant temperature. The differences in the metabolome profiles were deciphered using multivariate statistics (PLS-DA).Results: Key cold shock biomarkers were observed, including cryoprotectants (trehalose, glucose, glycerol, carnitine, glutamate), antioxidants (glutathione and carnitine) and their precursors, alkaloids (bellendine and slaframine) and metabolites involved in energy metabolism (ATP, carbohydrates). Furthermore, new short peptides (nine dipeptides and a tetrapeptide) were found that have no known function.Conclusions: This study shows that in response to cold temperatures, Pseudomonas syringae PDD-32b-74 demonstrates numerous metabolism modifications to counteract the impacts of low temperatures.

Abstract: Changing the balance between ascorbate, monodehydroascorbate, and dehydroascorbate in plant cells by manipulating the activity of enzymes involved in ascorbate synthesis or recycling of oxidized and reduced forms leads to multiple phenotypes. A systems biology approach including network analysis of the transcriptome, proteome and metabolites of RNAi lines for ascorbate oxidase, monodehydroascorbate reductase and galactonolactone dehydrogenase has been carried out in orange fruit pericarp of tomato (Solanum lycopersicum). The transcriptome of the RNAi ascorbate oxidase lines is inversed compared to the monodehydroascorbate reductase and galactonolactone dehydrogenase lines. Differentially expressed genes are involved in ribosome biogenesis and translation. This transcriptome inversion is also seen in response to different stresses in Arabidopsis. The transcriptome response is not well correlated with the proteome which, with the metabolites, are correlated to the activity of the ascorbate redox enzymes—ascorbate oxidase and monodehydroascorbate reductase. Differentially accumulated proteins include metacaspase, protein disulphide isomerase, chaperone DnaK and carbonic anhydrase and the metabolites chlorogenic acid, dehydroascorbate and alanine. The hub genes identified from the network analysis are involved in signaling, the heat-shock response and ribosome biogenesis. The results from this study therefore reveal one or several putative signals from the ascorbate pool which modify the transcriptional response and elements downstream.

Abstract: We thank Yunfei Liu for his contribution concerning correlation network analyses. All metabolomics analyses were performed within the metaboHUB French infrastructure (ANR-INBS-0010). This study was supported by the INRA DID'IT Metaprogramme. The GAZEL cohort received approvals from the National Commission for Data Processing and Freedoms (CNIL), the National Medical Council and the National Consultative Committee of Ethics, and the INSERM IRB. The study protocol was approved by the GAZEL Scientific Committee. All volunteers gave written and informed consent for this study. All the experiments conformed to the principles set out in the WMA Declaration of Helsinki and the Department of Health and Human Services Belmont Report; The evolution of human health is a continuum of transitions, involving multifaceted processes at multiple levels, and there is an urgent need for integrative biomarkers that can characterize and predict progression toward disease development. The objective of this work was to perform a systems metabolomics approach to predict metabolic syndrome (MetS) development. A case-control design was used within the French occupational GAZEL cohort (n =112 males: discovery study n = 94: replication/validation study). Our integrative strategy was to combine untargeted metabolomics with clinical, sociodemographic, and food habit parameters to describe early phenotypes and build multidimensional predictive models. Different models were built from the discriminant variables, and prediction performances were optimized either when reducing the number of metabolites used or when keeping the associated signature. We illustrated that a selected reduced metabolic profile was able to reveal subtle phenotypic differences 5 years before MetS occurrence. Moreover, resulting metabolomic markers, when combined with clinical characteristics, allowed improving the disease development prediction. The validation study showed that this predictive performance was specific to the MetS component. This work also demonstrates the interest of such an approach to discover subphenotypes that will need further characterization to be able to shift to molecular reclassification and targeting of MetS

Abstract: Reproducibility and data sharing of metabolomic experiments are two fundamental issues that are needed to be addressed by the community in order to improve the quality of the research. Many advances have been made so far through different initiatives, among which are: 1) the minimal reporting standard defined by the Metabolomics Standards Initiative (MSI) for ensuring a minimal amount of information to support the interpretation of a metabolomics experiment; 2) metabolomic repositories such as MetaboLights or MetabolomeXchange for sharing experimental data and associated metadata across species; and 3) specific bioinformatic tools for reproducibility and data processing such as Workflow4Metabolomics (W4M), a reference workflow repository dedicated to metabolomics data processing. However there are still many issues that prevent to harness the full potential of metabolomics, such as incomplete or a partial adherence with guidelines or complex submission processes of experimental data. To address these limitations, in this work we extend W4M to help scientists in the definition and in the formatting of the whole collection of metadata coming from metabolomics based projects. For this purpose, we included new tools to acquire and transform in an user-friendly way metabolomics experimental raw data, study features and data analysis annotation, with the aim of assisting biologist in the incorporation of the minimal information for an experiment. This work will also generalize the use of the standard mzML format in W4M and the ISA Tab format for its posterior automatic submission ta MetaboLights, enhancing in this way the link between data providers and data managers.

Abstract: We are grateful to the proteomics community for sharing their experiences from their meeting “The future of proteomics in ELIXIR” on March 1–2 2017 in Tübingen, allowing us to build on this and organise our workshop as a one-day event.The meeting was funded by PhenoMeNal, European Commission's Horizon2020 programme, grant agreement number 654241; Metabolomics, the youngest of the major omics technologies, is supported by an active community of researchers and infrastructure developers across Europe. To coordinate and focus efforts around infrastructure building for metabolomics within Europe, a workshop on the "Future of metabolomics in ELIXIR" was organised at Frankfurt Airport in Germany. This one-day strategic workshop involved representatives of ELIXIR Nodes, members of the PhenoMeNal consortium developing an e-infrastructure that supports workflow-based metabolomics analysis pipelines, and experts from the international metabolomics community. The workshop established metabolite identification as the critical area, where a maximal impact of computational metabolomics and data management on other fields could be achieved. In particular, the existing four ELIXIR Use Cases, where the metabolomics community - both industry and academia - would benefit most, and which could be exhaustively mapped onto the current five ELIXIR Platforms were discussed. This opinion article is a call for support for a new ELIXIR metabolomics Use Case, which aligns with and complements the existing and planned ELIXIR Platforms and Use Cases

Abstract: Motivation Technological advances in metabolomics have made it possible to monitor the concentration of extracellular metabolites over time. From these data, it is possible to compute the rates of uptake and excretion of the metabolites by a growing cell population, providing precious information on the functioning of intracellular metabolism. The computation of the rate of these exchange reactions, however, is difficult to achieve in practice for a number of reasons, notably noisy measurements, correlations between the concentration profiles of the different extracellular metabolites, and discontinuties in the profiles due to sudden changes in metabolic regime. Results We present a method for precisely estimating time-varying uptake and excretion rates from time-series measurements of extracellular metabolite concentrations, specifically addressing all of the above issues. The estimation problem is formulated in a regularized Bayesian framework and solved by a combination of extended Kalman filtering and smoothing. The method is shown to improve upon methods based on spline smoothing of the data. Moreover, when applied to two actual datasets, the method recovers known features of overflow metabolism in Escherichia coli and Lactococcus lactis, and provides evidence for acetate uptake by L. lactis after glucose exhaustion. The results raise interesting perspectives for further work on rate estimation from measurements of intracellular metabolites. Abstract: 9th Joint Natural Products Conference 2016. July 24-27th. Copenhagen (Denmark); The objective of this study, part of the Viola tolosa project, was to evaluate the chemical potential of Viola genus samples without impacting the bioresource1. Therefore, a metabolomics approach was used to obtain a comprehensive screening of the collection of violets from the French Violet Conservatory hosted by the Toulouse Municipal Greenhouses. Focussed on the non-volatile compounds of leaves, this approach involved multivariate analysis of LC-MSE high resolution profiles of total extracts along a parallel screening of their antioxidant activities. Then, the dereplication of putative active compounds was obtained by correlation analysis presenting two main benefits: a limited amount of crude material and restricted time consuming manipulations. The relevance of this approach was established by TLC-DPPH assays of extracts and subsequent identification of DPPH active spots using a TLC-MS interface. The first results on Viola alba subsp. dehnhardtii aka Violet of Toulouse, highlighted the presence of antioxidant polyphenols never characterized in this genus. The results obtained will permit the assessment of the chemodiversity of the violet collection based on metabolite analysis and future identifications of potentially biologically active extracts or molecules for further dermocosmetic valorizations. Combined with future analysis of native volatile compounds emitted by fresh flowers by SPME-GC-O-MS, this holistic approach should provide a comprehensive chemotaxonomy of violets.

Abstract: L’analyse métabolomique non ciblée est une approche puissante permettant la caractérisation du phénotype métabolique lié aux développements de maladies chroniques. L’identification des biomarqueurs qui y sont associés est devenue un enjeu majeur pour ce type d’approche. Il existe aujourd’hui un très large panel de banques de données en métabolomique, pouvant aider lors de cette étape d’identification, telles que MassBank, HMDB ou Lipidmaps, mais ces bases n’intègrent pas de données chromatographiques alors que le temps de rétention peut être un paramètre contribuant largement dans l’identification de molécules (Sumner et al, 2014).La base de données PeakForest est une banque de données de spectres de référence dédiée à l’annotation des données métabolomiques. Plus de 1000 composés standards (métabolites endogènes déjà décrits dans les biofluides) ont été analysés en LC-HRMS (Orbitrap, QTof) et selon des méthodes chromatographiques complémentaires au sein des quatre plateformes du consortium MetaboHUB. L’implémentation de PeakForest est réalisé via des fichiers ‘template’ qui intègrent les metadata et les peaklists annotées. L’originalité de cette base est qu’elle intègre également les conditions chromatographiques ainsi que les temps de rétention de chaque molécule, ce qui permet d’intégrer ce paramètre dans les requêtes.L’objectif sera de pouvoir utiliser cette ressource pour une annotation automatique des jeux de données. C’est pourquoi la base de données PeakForest est utilisable via des outils Galaxy, bientôt intégrés au sein de la plate-forme web Galaxy W4M (Workflow4Metabolomics ; Giacomoni et al, 2015).Une preuve de concept de l’utilisation de cet outil a été réalisée pour l’annotation d’un échantillon de plasma de référence du NIST. Au total plus de 70 métabolites ont été confirmés avec un score égal à 5 (Sumner et al, 2014). Ces résultats pourront à terme être intégrés au sein de PeakForest après curation effectuée par des experts dans le but de valider les résultats. Des données MS/MS viendront également complémenter la base.Cet outil dédié à l’annotation de métabolites en haut débit contribuera donc à terme à enrichir la caractérisation des métabolomes de différents systèmes biologiques

Abstract: International audience; Untargeted metabolomics is a powerful phenotyping tool for better understanding biological mechanisms involved in human pathology development and identifying early predictive biomarkers. This approach, based on multiple analytical platforms, such as mass spectrometry (MS), chemometrics and bioinformatics, generates massive and complex data that need appropriate analyses to extract the biologically meaningful information. Despite various tools available, it is still a challenge to handle such large and noisy datasets with limited number of individuals without risking overfitting. Moreover, when the objective is focused on the identification of early predictive markers of clinical outcome, few years before occurrence, it becomes essential to use the appropriate algorithms and workflow to be able to discover subtle effects among this large amount of data. In this context, this work consists in studying a workflow describing the general feature selection process, using knowledge discovery and data mining methodologies to propose advanced solutions for predictive biomarker discovery. The strategy was focused on evaluating a combination of numeric-symbolic approaches for feature selection with the objective of obtaining the best combination of metabolites producing an effective and accurate predictive model. Relying first on numerical approaches, and especially on machine learning methods (SVM-RFE, RF, RF-RFE) and on univariate statistical analyses (ANOVA), a comparative study was performed on an original metabolomic dataset and reduced subsets. As resampling method, LOOCV was applied to minimize the risk of overfitting. The best k-features obtained with different scores of importance from the combination of these different approaches were compared and allowed determining the variable stabilities using Formal Concept Analysis. The results revealed the interest of RF-Gini combined with ANOVA for feature selection as these two complementary methods allowed selecting the 48 best candidates for prediction. Using linear logistic regression on this reduced dataset enabled us to obtain the best performances in terms of prediction accuracy and number of false positive with a model including 5 top variables. Therefore, these results highlighted the interest of feature selection methods and the importance of working on reduced datasets for the identification of predictive biomarkers issued from untargeted metabolomics data.

20. Apport de la metabolomique à l’étude de la phase postprandiale

Abstract: La métabolomique a ouvert de nouvelles perspectives dans les études des relations nutrition/santé : elle permet actuellement d’avoir une idée des changements métaboliques à l’échelle de l’organisme entier, et ainsi d’intégrer la complexité des effets métaboliques de l’alimentation. L’objectif du présent projet était d’explorer l’effet de différentes matières premières protéiques laitières sur la réponse postprandiale induite par un repas riche en graisse. L’intervention a consisté en 3 journées d’exploration postprandiale sur 6 heures, selon un dispositif croisé, en ordre randomisé, chez 11 hommes volontaires sains en surpoids. Les volontaires ont consommé à jeun un des trois repas-tests apportant 1200 kcal, composé de 70% de lipides, 15% de glucides et 15% de protéines laitières (caséines, protéines solubles du lactosérum, ou protéines solubles enrichies en α-lactalbumine). Des prélèvements de sang ont été réalisés avant le repas-test, puis en cinétique à 30 min, 60 min, 90 min, 2h, 3h, 4h et 6h après pour le dosage des triglycérides et des apolipoprotéines B-48 plasmatiques. Des prélèvements d’urines ont été réalisés avant le repas- test, puis toutes les deux heures. Ces échantillons d’urines ont été randomisés puis analysés par une approche métabolomique non ciblée: les urines diluées ont été injectées sur un couplage UPLC/QToF, équipé d’une source électrospray. Les données brutes ont tout d’abord été extraites par XCMS avant analyses statistiques. Toutes les données collectées ont été traitées avec des modèles mixtes, avec ajustement de Bonferroni-Hochberg pour les données de métabolomique, et des tests a posteriori de Bonferroni. De plus, pour les données métabolomiques, des analyses multivariées sur tous les ions et sur des sous-groupes d’ions ont ensuite été effectuées tous temps confondus ou par temps de cinétique. Enfin, des corrélations entre données cliniques et données métabolomiques ont été réalisées. Au niveau clinique, les aires sous courbes des cinétiques plasmatiques des triglycérides ou des apolipoprotéines B-48 sont diminuées après consommation du repas hyperlipidique avec des caséines, par rapport aux deux autres repas-tests, ce qui suggère une modification de l’absorption des lipides. Au niveau métabolomique, 139 ions sont significativement modulés en fonction des protéines testées, avec une capacité équivalente à discriminer les 3 types de repas-tests, mais notablement plus d’ions discriminant le repas riche en protéines du lactosérum des deux autres. 36 de ces 139 ions sont caractéristiques de l’interaction temps-type de protéine, dont 20 ions davantage discriminants dans les modèles multivariés (VIP>1). Par ailleurs, tous repas-tests confondus, les corrélations entre les données métabolomiques et cliniques sont significatives pour la moitié de ces ions caractéristiques de l’interaction temps-protéine, dont 8 ions avec VIP>1. Le nombre d’ions corrélés aux données cliniques est différent entre les repas-tests si nous les considérons séparément. En conclusion, les 3 types de protéines consommées dans des repas-tests hyperlipidiques induisent des réponses postprandiales cliniques et métaboliques différentes. La métabolomique non ciblée effectuée sur des prélèvements urinaires a permis d’apporter des informations complémentaires aux mesures cliniques : l’identification des métabolites caractéristiques de l’interaction temps-protéines permettra de confirmer que ces protéines ont, entre autres, un effet différent en lien avec le métabolisme postprandial des lipides

Abstract: New strains are desirable to diversify flavour of fermented dairy products. The objective of this study was to evaluate the potential of Leuconostoc spp. and Lactobacillus spp. in the production of aroma compounds by metabolic fingerprints of volatiles. Eighteen strains, including five Lactobacillus species (Lactobacillus fermentum, Lactobacillus helveticus, Lactobacillus paracasei, Lactobacillus rhamnosus, Lactobacillus sakei) and three Leuconostoc species (Leuconostoc citreum, Leuconostoc lactis, and Leuconostoc mesenteroides) were incubated for 5 weeks in a curd-based slurry medium under conditions mimicking cheese ripening. Populations were enumerated and volatile compounds were analysed by headspace trap gas chromatography– mass spectrometry (GC–MS). A metabolomics approach followed by multivariate statistical analysis was applied for data processing and analysis. In total, 12 alcohols, 10 aldehydes, 7 esters, 11 ketones, 5 acids and 2 sulphur compounds were identified. Very large differences in concentration of volatile compounds between the highest producing strains and the control medium were observed in particular for diacetyl, 2-butanol, ethyl acetate, 3- methylbutanol, 3-methylbutanoic acid and 2- methylbutanoic acid. Some of the characterized strains demonstrated an interesting aromatizing potential to be used as adjunct culture.

Bioinformatics http://dx.doi.org/10.1093/bioinformatics/btu813; In the context of an emergent and fast evolving science, the development of various tools dedicated to metabolomic data processing and data analysis increased. Because metabolomic analyses require a variety of steps involving various disciplines from analytical chemistry to statistics and bioinformatics, it requires many skills and expertise. However, despite this abundance of tools, standardization is lacking in these diversity of programs, as well as infrastructure to handle and link the different steps of metabolomic analyses. We recently implemented Workﬂow4Metabolomics (W4M), a collaborative online platform hosting and providing a full pipelinefor metabolomics from data preprocessing to annotation including statistical analysis. It is not designed to respond to only one speciﬁc type of metabolomic analysis, but to cover a maximum range of possible approaches - as metabolomics is a complex science that can be studied through various complementary analytical techniques. Thus, more than just gathering programs, W4M provides relevant combinations of generic and speciﬁc tools, a large part of which being developed and sustained by the partners providing this virtual research environment (VRE). Moreover, using Galaxy, a web-based platform technology, W4M provides modules from various sources and of various types. This platform allows hosted tools to be run and linked together via an instinctive and ergonomic interface, which is beneﬁcial for both beginners and experts in metabolomics. W4M gets its strength from the collaboration of complementary teams from bioinformatics and metabolomics environment. Initiated by the collaboration between two platforms, it gathers today six research teams and platforms with a higher diversity in skills and expertise. It allows a continuous enrichment in the service provided, with addition of new modules and new possible workﬂows dedicated to cover a large scope of the increasing needs of the metabolomic community. Moreover,the ‘open-source’ aspect of this platform allows to open it to new collaborators bringing speciﬁc expertise that can be highlighted and disseminated in the metabolomic community

Abstract: Cette étude visait à quantifier le pouvoir prédictif du métabolome sur des phénotypes de production dans la filière porcine. Des données métabolomiques ont été obtenues par Résonance Magnétique Nucléaire à partir d’une prise de sang réalisée pendant la période de croissance de l’animal. Selon le type de phénotype considéré, un spectre métabolomique peut être envisagé comme une source de biomarqueurs intéressants. Ainsi, le taux de muscle des pièces de la carcasse a pu être correctement prédit à partir des mesures prises sur des prélèvements réalisés à environ 60 kg., This study was aimed at quantifying the predictive power of metabolomic data on production phenotypes in the pig. Metabolomic data were obtained by Nuclear Magnetic Resonance from one blood sample during the growing period of the animals. Depending on the phenotype, a metabolomic spectrum can be envisioned as a source of suitable biomarkers. In particular, the lean meat percentage was correctly predicted from samples taken at around 60 kg

Abstract: Oxaliplatin, an anticancer drug used for the treatment of colorectal cancer, is responsible for a dose-limiting peripheral neurotoxicity in the majority of treated patients. This neurotoxicity appears with two components: a rapid-onset acute neurotoxicity manifesting as transient paresthesias and cold-induced dysesthesias; and a late-onset cumulative neurotoxicity characterized by the development of a painful chronic neuropathy. To date, the management of chemotherapy- induced neuropathic pain is still challenging because of the lack of effective treatments. In this context, a better understanding of the pathophysiological mechanisms underlying this neurotoxicity could lead to the identification of new therapeutic targets. Firstly, we aimed to assess the preventive effect of a polyamine deficient diet on the development of oxaliplatin-induced acute neurotoxicity. Exogenous polyamines, by positively modulating spinal NR2B-containing NMDA receptors, could facilitate pain sensitization. This study has shown that a polyamine deficient diet for 7 days totally prevented oxaliplatin-induced acute cold and mechanical hypersensitivity in rats. Although we observed no change in spinal NR2B expression or phosphorylation, intrathecal ifenprodil (a specific NR2B antagonist) reduced oxaliplatin-induced allodynia in a dose-dependent manner. Finally, proton NMR spectroscopy- based metabolomic analysis has revealed a regulation of spinal glutamate neurotransmission as the most likely mechanism underlying the preventive effect of the diet. Secondly, the metabolic variations associated with oxaliplatin-induced chronic neuropathy were assessed at the supraspinal level using a 1 H-NMR HRMAS-based metabolomic approach. Among the neurochemical changes evidenced in this study, we observed a significant increase in choline within the posterior insular cortex, significantly correlated with the mechanical pain thresholds. A transcriptomic and pharmacological approach have revealed an implication of cholinergic neurotransmission in this brain area. Targeting the cholinergic system using centrally active muscarinic agents could represent an interesting strategy for the treatment of oxaliplatin- induced neuropathic pain. These experimental results led to the identification of new molecular targets for the comprehension and the treatment of chemotherapy-associated painful neuropathy. In a translational approach, these preclinical data will be extended to the clinical setting. A phase II clinical trial (NEUROXAPOL, NCT01775449) is undergoing to confirm the therapeutic interest of a polyamine free diet in patients receiving oxaliplatin. A second clinical project (INSULOX) aiming at assessing the choline concentrations in the insula of patients suffering from oxaliplatin-induced neuropathy is in preparation., L’oxaliplatine, anticancéreux utilisé pour le traitement du cancer colorectal, est responsable d’une neurotoxicité périphérique dose-limitante affectant une grande majorité de patients. La neurotoxicité de l’oxaliplatine se présente sous deux formes : une forme immédiate, se traduisant par des paresthésies transitoires, et une forme retardée et cumulative, caractérisée par l’apparition d’une neuropathie périphérique douloureuse fortement invalidante. A l’heure actuelle, la prise en charge des douleurs neuropathiques est souvent incomplète, principalement à cause du manque de traitements efficaces et bien tolérés. Dans ce contexte, il existe un réel besoin d’innovation thérapeutique pour améliorer le traitement de ces neuropathies, nécessitant au préalable une meilleure compréhension de leur physiopathologie. La première partie de ce travail porte sur l’évaluation de l’effet d’une alimentation sans polyamines sur l’apparition et la chronicisation de la neurotoxicité de l’oxaliplatine chez le rat. En effet, en modulant positivement la sous-unité NR2B des récepteurs NMDA, les polyamines alimentaires pourraient faciliter la sensibilisation douloureuse. Un régime sans polyamines a permis de prévenir l’hypersensibilité thermique et mécanique induite par l’oxaliplatine. Bien que ces symptômes nociceptifs ne soient pas associés à une augmentation de l’expression de la sous-unité NR2B au niveau spinal, l’ifenprodil (antagoniste NR2B spécifique) permet d’en diminuer l’intensité de manière dose-dépendante. Enfin, une étude métabolomique réalisée par spectroscopie RMN du proton a montré que le régime sans polyamines permettait de réguler la neurotransmission excitatrice (glutamate) au niveau de la corne dorsale de la moelle épinière des animaux, expliquant ainsi son effet antalgique. Dans un deuxième temps, nous nous sommes intéressés aux mécanismes supraspinaux impliqués dans la neuropathie chronique induite par l’oxaliplatine, à l’aide d’une approche métabolomique par 1 H-RMN HRMAS. Cette étude a révélé d’importantes modifications métaboliques cérébrales chez les animaux traités par oxaliplatine, notamment une augmentation de la choline dans le cortex insulaire postérieur corrélée de manière significative aux seuils douloureux. Une analyse transcriptomique et pharmacologique a permis de mettre en évidence une implication de la neurotransmission cholinergique dans cette structure. Le ciblage pharmacologique de cette neurotransmission pourrait représenter une stratégie potentiellement intéressante pour le développement de nouveaux traitements antalgiques. L’ensemble de ces résultats expérimentaux a permis l’identification de nouvelles pistes pour la compréhension et le traitement des douleurs neuropathiques chimio-induites. Dans une perspective de recherche translationnelle, ces deux approches précliniques sont en cours de transposition dans des protocoles de recherche clinique. Un essai clinique de phase II (NEUROXAPOL, NCT01775449) a débuté afin de confirmer l’intérêt d’un régime appauvri en polyamines chez des patients recevant une chimiothérapie à base d’oxaliplatine.
