Kürzlich wurde mithilfe von Ribo-seq Experimenten die Translation hunderter Mikroproteine in menschlichen Herzen entdeckt. Diese blieben zuvor aufgrund ihrer geringen Größe (< 100 Aminosäuren) unentdeckt, und ihre physiologische Rolle ist noch weitgehend unbekannt. Ziel dieser Promotionsarbeit ist es, potentielle Funktionen dieser neuartigen Mikroproteine zu entschlüsseln. Dabei sollen insbesondere die Aufklärung ihrer evolutionären Konservierungssignatur, subzellulären Lokalisierung und ihres Proteininteraktoms helfen. Die Konservierungsanalyse ergab, dass fast 90% der Mikroproteine nur in Primaten konserviert ist. Weiterhin konnte ich die Produktion von Mikroproteine in vitro und in vivo nachweisen, die subzelluläre Lokalisierung von 92 Mikroproteinen definieren, und Interaktionspartner für 60 Mikroproteine identifizieren. Dutzende dieser Mikroproteine lokalisieren in Mitochondrien. Dazu gehörte ein im Herzen angereichertes Mikroprotein, das aufgrund der Interaktions- und Lokalisationsdaten einen neuartigen Modulator der mitochondrialen Proteintranslation darstellen könnte. Der Interaktom-Screen zeigte außerdem, dass evolutionär junge Mikroproteine ähnliche Interaktionsfähigkeiten wie konservierte Kandidaten haben. Schließlich wurden kurze Sequenzmotive identifiziert, die Mikroprotein-Protein-Wechselwirkungen vermitteln, wodurch junge Mikroproteine mit zellulären Prozessen – wie z.B. Endozytose und Spleißen – in Verbindung gebracht werden konnten. Zusammenfassend wurde die Produktion vieler kleiner Proteine im menschlichen Herzen bestätigt, von denen die meisten lediglich in Primaten konserviert sind. Zusätzlich verknüpften umfangreiche Lokalisierungs- und Interaktionsdaten mehrere Mikroproteine mit Prozessen wie Spleißen, Endozytose und mitochondrialer Translation. Weitere Untersuchungen dieses zuvor verborgenen Teils des Herzproteoms werden zu einem besseren Verständnis von evolutionär jungen Proteinen und kardiologischen Prozessen beitragen., Recently, the active translation of hundreds of previously unknown microproteins was detected using ribosome profiling on tissues of human hearts. They had remained undetected due to their small size (< 100 amino acids), and their physiological roles are still largely unknown. This dissertation aims to investigate these novel microproteins and validate their translation by independent methods. Particularly, elucidating their conservation signature, subcellular localization, and protein interactome shall aid in deciphering their potential biological role. Conservation analysis revealed that sequence conservation of almost 90% of microproteins was restricted to primates. I next confirmed microprotein production in vitro and in vivo by in vitro translation assays and mass spectrometry-based approaches, defined the subcellular localization of 92 microproteins, and identified significant interaction partners for 60 candidates. Dozens of these microproteins localized to the mitochondrion. These included a novel cardiac-enriched microprotein that may present a novel modulator of mitochondrial protein translation based on its interaction profile and subcellular localization. The interactome screen further revealed that evolutionarily young microproteins have similar interaction capacities to conserved candidates. Finally, it allowed identifying short linear motifs that may mediate microprotein-protein interactions and implicated several young microproteins in distinct cellular processes such as endocytosis and splicing. I conclude that many novel small proteins are produced in the human heart, most of which exhibit poor sequence conservation. I provide a substantial resource of microprotein localization and interaction data that links several to cellular processes such as splicing, endocytosis, and mitochondrial translation. Further investigation into this hidden part of the cardiac proteome will contribute to our understanding of recently evolved proteins and heart biology.

Der mitteleuropäische Wasserfroschkomplex umfasst Pelophylax lessonae (Genotyp LL), Pelophylax ridibundus (RR) und deren Hybriden Pelophylax esculentus (LR), der sich hemiklonal durch Rückkreuzen mit LL in lessonae-esculentus (L-E)-Populationen oder RR in ridibundus-esculentus (R-E)-Populationen reproduziert. Außerdem können Hybriden in reine Hybridpopulationen (E) bilden, in denen triploide Individuen die Elternarten funktionell ersetzen. Bislang ist wenig über die molekularen Mechanismen bekannt, die der klonalen Gametenbildung in der Keimbahn der Hybridform zugrunde liegen. In dieser Studie wurden erstmalig 160 Gene der Elternarten untersucht, die an der Gametenbildung beteiligt sind. Zusätzlich wurden 131 SNPs von 52 dieser Gene von 652 Wasserfröschen aus 26 Populationen analysiert. Im Ergebnis wurden 14 SNPs von 10 Genen entdeckt, deren Frequenzen mit dem Populationssystem assoziiert waren. In Übereinstimmung mit ihren Funktionen könnten diese Gene im Zusammenheng mit den system-spezifischen hybridogenetischen Reproduktionsmodi stehen. Sowohl transkriptomische als auch SNP-Daten lieferten Hinweise auf genetische Introgression, d. h. einen Transfer lessonae-spezifischer Allelen in den ridibundus-Genpool oder umgekehrt. Außerdem wurde bei P. lessonae eine kryptische genetische Diversität beobachtet. SNP-Analysen ergaben auch, dass LR-Individuen aus E-Populationen eine höhere genetische Ähnlichkeit mit LR-Individuen aus R-E als aus L-E-Populationen aufweisen. Diese Ergebnisse werfen die Frage nach dem Ursprung der E-Populationen auf, von denen bisher angenommen wurde, dass sie aus L-E-Populationen hervorgegangen sind. Die neuen molekularen Daten stehen mit den hemiklonalen Fortpflanzungsmodi von P. esculentus im Einklang und unterstreichen, dass diese wahrscheinlich auf komplexen Wechselwirkungen zwischen verschiedenen Genen und Faktoren basieren. The Central European water frog complex comprises Pelophylax lessonae (genotype LL), Pelophylax ridibundus (RR), and their hybridogenetic hybrid Pelophylax esculentus (LR), which reproduces by backcrossing with LL in lessonae-esculentus (L-E) populations or RR in ridibundus-esculentus (R-E) populations. In addition, hybrids are able to reproduce in all-hybrid (E) populations in which triploid individuals functionally replace the parental species. To date, little is known about the molecular mechanisms underlying clonal gamete formation in the hybrid germline. In this study, 160 genes from P. lessonae and P. ridibundus known to be involved in gametogenesis were characterized for the first time. In addition, 131 single nucleotide polymorphisms (SNP) from 52 of these genes were analyzed, derived from 652 water frogs of 26 populations. As a result of logistic regressions, 14 SNPs of 10 genes were detected whose frequencies were associated with the population system. Consistent with their functions during gametogenesis, these genes can be considered as candidates associated with the system-specific hybridogenetic modes, i.e. clonal inheritance of the L and/or R genomes. Both transcriptomic and SNP data provided evidence for genetic introgression, i.e. a transfer of lessonae-specific alleles into the ridibundus gene pool or vice versa. In addition, cryptic genetic diversity was observed in P. lessonae. SNP analysis also revealed that LR individuals from E populations exhibit higher genetic similarity to LR individuals from R-E than L-E populations where triploid frogs do not occur. These findings raise the question of the origin of E populations, which were previously thought to have arisen from L-E populations after the emergence of triploid hybrids. The new molecular data are consistent with the reproductive modes of P. esculentus and emphasize that clonal inheritance is most likely caused by complex interactions of different genes and genetic factors.

Forensic DNA profiles are established by multiplex PCR amplification of a set of highly variable short tandem repeat (STR) loci followed by capillary electrophoresis (CE) as a means to assign alleles to PCR products of differential length. Recently, CE analysis of STR amplicons has been supplemented by high-throughput next generation sequencing (NGS) techniques that are able to detect isoalleles bearing sequence polymorphisms and allow for an improved analysis of degraded DNA. Several such assays have been commercialised and validated for forensic applications. However, these systems are cost-effective only when applied to high numbers of samples. We report here an alternative, cost-efficient shallow-sequence output NGS assay called maSTR assay that, in conjunction with a dedicated bioinformatics pipeline called SNiPSTR, can be implemented with standard NGS instrumentation. In a back-to-back comparison with a CE-based, commercial forensic STR kit, we find that for samples with low DNA content, with mixed DNA from different individuals, or containing PCR inhibitors, the maSTR assay performs equally well, and with degraded DNA is superior to CE-based analysis. Thus, the maSTR assay is a simple, robust and cost-efficient NGS-based STR typing method applicable for human identification in forensic and biomedical contexts.

Polycomb and Trithorax group proteins maintain stable epigenetic memory of gene expression states for some genes, but many targets show highly dynamic regulation. Here we combine experiment and theory to examine the mechanistic basis of these different modes of regulation. We present a mathematical model comprising a Polycomb/Trithorax response element (PRE/TRE) coupled to a promoter and including Drosophila developmental timing. The model accurately recapitulates published studies of PRE/TRE mediated epigenetic memory of both silencing and activation. With minimal parameter changes, the same model can also recapitulate experimental data for a different PRE/TRE that allows dynamic regulation of its target gene. The model predicts that both cell cycle length and PRE/TRE identity are critical for determining whether the system gives stable memory or dynamic regulation. Our work provides a simple unifying framework for a rich repertoire of PRE/TRE functions, and thus provides insights into genome-wide Polycomb/Trithorax regulation., Polycomb (PcG) and Trithorax (TrxG) group regulate several hundred target genes with important roles in development and disease. Here the authors combine experiment and theory to provide evidence that the Polycomb/Trithorax system has the potential for a rich repertoire of regulatory modes beyond simple epigenetic memory.

When the Artemis missions launch, NASA's Orion spacecraft (and crew as of the Artemis II mission) will be exposed to the deep space radiation environment beyond the protection of Earth's magnetosphere. Hence, it is essential to characterize the effects of space radiation, microgravity, and the combination thereof on cells and organisms, i.e., to quantify any correlations between the deep space radiation environment, genetic variation, and induced genetic changes in cells. To address this, the Artemis I mission will include the Peristaltic Laboratory for Automated Science with Multigenerations (PLASM) hardware containing the Deep Space Radiation Genomics (DSRG) experiment. The scientific aims of DSRG are (i) to identify the metabolic and genomic pathways in yeast affected by microgravity, space radiation, and their combination, and (ii) to differentiate between gravity and radiation exposure on single-gene deletion/overexpressing strains' ability to thrive in the spaceflight environment. Yeast is used as a model system because 70% of its essential genes have a human homolog, and over half of these homologs can functionally replace their human counterpart. As part of the experiment preparation towards spaceflight, an Experiment Verification Test (EVT) was performed at the Kennedy Space Center to verify that the experiment design, hardware, and approach to automated operations will enable achieving the scientific aims. For the EVT, fluidic systems were assembled, sterilized, loaded, and acceptance-tested, and subsequently integrated with the engineering parts to produce a flight-like PLASM unit. Each fluidic system consisted of (i) a Media Bag, (ii) four Culture Bags loaded with Saccharomyces cerevisiae (two with deletion series and the remaining two with overexpression series), and (iii) tubing and check valves. The EVT PLASM unit was put under a temperature profile replicating the anticipated different phases of flight, including handover to launch, spaceflight, and splashdown to handover back to the science team, for a 58-day period. At EVT completion, the rate of activation, cellular growth, RNA integrity, and sample contamination were interrogated. All of the experiment's success criteria were satisfied, encouraging our efforts to perform this investigation on Artemis I. This manuscript thus describes the process of spaceflight experiment design maturation with a focus on the EVT, its results, DSRG's preparation for its planned launch on Artemis I in 2022, and how the PLASM hardware can enable other scientific goals on future Artemis missions and/or the Lunar Orbital Platform – Gateway.

Targeting CD19 represents a promising strategy for the therapy of B-cell malignancies. Although non-engineered CD19 antibodies are poorly effective in mediating complement-dependent cytotoxicity (CDC), antibody-dependent cell-mediated cytotoxicity (ADCC) or antibody-dependent cellular phagocytosis (ADCP), these effector functions can be enhanced by Fc-engineering. Here, we engineered a CD19 antibody with the aim to improve effector cell-mediated killing and CDC activity by exchanging selected amino acid residues in the Fc domain. Based on the clinically approved Fc-optimized antibody tafasitamab, which triggers enhanced ADCC and ADCP due to two amino acid exchanges in the Fc domain (S239D/I332E), we additionally added the E345K amino acid exchange to favor antibody hexamerization on the target cell surface resulting in improved CDC. The dual engineered CD19-DEK antibody bound CD19 and Fcγ receptors with similar characteristics as the parental CD19-DE antibody. Both antibodies were similarly efficient in mediating ADCC and ADCP but only the dual optimized antibody was able to trigger complement deposition on target cells and effective CDC. Our data provide evidence that from a technical perspective selected Fc-enhancing mutations can be combined (S239D/I332E and E345K) allowing the enhancement of ADCC, ADCP and CDC with isolated effector populations. Interestingly, under more physiological conditions when the complement system and FcR-positive effector cells are available as effector source, strong complement deposition negatively impacts FcR engagement. Both effector functions were simultaneously active only at selected antibody concentrations. Dual Fc-optimized antibodies may represent a strategy to further improve CD19-directed cancer immunotherapy. In general, our results can help in guiding optimal antibody engineering strategies to optimize antibodies’ effector functions.

Background The WT-boxes NGACTTTN are novel microbe-associated molecular pattern (MAMP)-responsive cis-regulatory sequences. Many of them are uncommon WRKY transcription factor (TF) binding sites. Results To understand their functional relevance, a genomic distribution analysis of the 16 possible WT-boxes and a functional analysis of a WT-box rich promoter was done. The genomic distribution analysis shows an enrichment of specific WT-boxes within 500 bp upstream of all Arabidopsis thaliana genes. Those that harbour a T 5′ to the core sequence GACTTT can also be part of the classic WRKY binding site the W-box TTGACT/C. The MAMP-responsive gene ATEP3, a class IV chitinase, harbours seven WT-boxes within its 1000 bp upstream region. In the context of synthetic promoters, the four proximal WT-boxes confer MAMP responsivity while the three WT-boxes further upstream have no effect. Rendering the nucleotides adjacent and in the vicinity of the WT-box core sequence reveals their functional importance for gene expression. A 158 bp long ATEP3 minimal promoter harbouring the two WT-boxes CGACTTTT, confers WT-box-dependent basal and MAMP-responsive reporter gene expression. The ATEP3 gene is a proposed target of WRKY50 and WRKY70. WRKY50 negatively regulates MAMP responsivity of the two WT-boxes CGACTTTT, while WRKY70 activates gene expression in a WT-box dependent manner. Both WRKY factors bind directly to the WT-box CGACTTTT. Conclusion In summary, WT-boxes are enriched in promoter regions and comprise novel and uncommon WRKY binding sites required for basal and MAMP-induced gene expression. WT-boxes not being part of a W-box may be a missing link for WRKY target gene prediction when these genes do not harbour a W-box.

Wirbeltierskelette stehen seit langem im Fokus vieler wissenschaftlicher Disziplinen sowie kultureller Überlieferungen, und dies hängt wahrscheinlich mit der erstaunlichen Fähigkeit des Skeletts zusammen, den Tod zu überdauern und der Zersetzung zu widerstehen. Es ist diese Widerstandsfähigkeit des Knochens, die es uns ermöglicht, Evolution der Wirbeltiere anhand des Fossilberichts zu analysieren. Knochengewebe macht heute den Großteil der Wirbeltierskelette aus, doch über den evolutionären Ursprung von Knochen ist wenig bekannt, insbesondere was seine zelluläre Zusammensetzung angeht. Das übergreifende Thema dieser Arbeit ist es, die Evolution von mineralisiertem Gewebe mit besonderem Schwerpunkt auf Knochengewebe besser zu verstehen. Dies geschieht durch verschiedene Methoden von der traditionellen externen Morphologie über die Histologie bis hin zur Röntgen-Computertomographie und schließlich durch die Entwicklung der neuartigen fokussierten Ionenstrahl-Tomographie-Technik (FIB-SEM). Mit Hilfe dieser Methoden wird versucht, die Mikrostruktur fossilen Knochens zu verstehen und aus ihr abzuleiten, wie die heute erkennbarenMorphologien und Physiologien des Knochens entstanden sind. Die zweite Hälfte dieser Arbeit befasst sich mit Paläopathologien und wie sie unser Verständnis der normalen Physiologie durch die Dokumentation pathologisch veränderter Fossilien erweitern können. Vertebrate skeletons have long been the focus of many scientific disciplines as well as cultural lore, and this is likely due to the amazing ability for the skeleton to survive death and decomposition. It is this resiliency of bone that allows us to to analyze the evolution of vertebrate life in the fossil record. Bone tissue makes up the majority of vertebrate skeletons today, yet little is known about its developmental origins, particularly when it comes to the cellular composition. In this thesis the overarching theme is to better understand the evolution of mineralized tissue with a particular emphasis on bone tissue. This is done through several methodologies from traditional external morphology, to histology, to X-ray computer tomography, and finally with a development of a novel focused ion beam (FIB-SEM) tomography technique. These methods are all employed as an attempt to understand the microstructure of fossil bone from early jawless vertebrates to amniotes and thus deduce how the morphologies and physiologies ascribed to bone today have come about. The second half of this thesis deals with osseous paleopathologies and how they can inform our understanding of normal physiology through the documentation of aberrant fossils.

Sowohl die Vorbeugung und Behandlung von Krebs und Autoimmunerkrankungen als auch die Entwicklung und Verbesserung von Impfstoffen setzen ein tiefgreifendes Verständnis von zugrunde liegenden molekularen, immunologischen Prozessen voraus. Studien aus jüngerer Vergangenheit konnten zeigen, dass der Stoffwechsel eine essenzielle und entscheidende Rolle in diversen Immunzelltypen spielt. Innerhalb der B Zell Linie wird der Stoffwechsel während der pro zu prä B Zell Transition runter reguliert und wechselt zu überwiegend oxidativen Stoffwechselwegen. Aktivierte B Zellen erhöhen sowohl oxidative als auch glykolytische Stoffwechselwege, wohingegen Anergie in B Zellen durch Suppression des Stoffwechsels erreicht wird. Jedoch fehlen bisher detaillierte Analysen der Rolle des mitochondrialen Stoffwechsels an zentralen und peripheren Kontrollpunkten während der B Zell Differenzierung. Daher teste ich in dieser Arbeit die Hypothese, dass die mitochondriale Zellatmung eine essenzielle Rolle während der frühen B Zell Entwicklung und während der peripheren Aktivierung spielt, und dass folglich B Zellen mit funktionellen Mitochondrien an bestimmten Kontrollpunkten selektiert werden. Die Cre-loxP vermittelte Generierung einer Mauslinie, die eine dominant-negative Mutante der mitochondrialen Helikase Twinkle (DNT), gekoppelt an IRES-GFP, spezifisch in B Zellen exprimiert, führt zu reduzierter mitochondrialer DNA in B Zellen. Da essenzielle Untereinheiten der Atmungskette im mitochondrialen Genom kodiert sind, ist die mitochondriale Zellatmung folglich gestört in diesen Zellen. Das ermöglicht die Untersuchung der mitochondrialen Zellatmung während der frühen B Zell Entwicklung durch Kreuzung mit mb1Cre Mäusen und während der B Zell Aktivierung durch Kreuzung mit CD23Cre Mäusen. Die mb1Cre vermittelte DNT Expression in pro B Zellen zeigte, dass mitochondriale Zellatmung eine essenzielle Rolle während der pro zu prä B Zell Transition spielt, da diese Mäuse in diesem Stadium einen Entwicklungsblock aufwiesen. Außerdem werden transitionale B Zellen mit funktioneller Replikation der mitochondrialen DNA in das Kompartment von Marginalzonen B Zellen selektiert. Damit übereinstimmend konnte in dieser Dissertation gezeigt werden, dass Marginalzonen B Zellen und Plasma Zellen den höchsten Gehalt an mitochondrialer DNA innerhalb der B Zell Linie aufweisen. Die Analyse von DNT x CD23Cre Mäusen zeigte, dass die Generierung von Plasma Zellen und humorale Immunantworten, sowohl basal als auch T Zell-abhängig oder -unabhängig induziert, stark von funktioneller Replikation der mitochondrialen DNA und mitochondrialer Zellatmung abhängig sind. Reduzierte oxidative Phosphorylierung in Lipopolysaccharid-aktivierten B Zellen führt zu aberrantem Fluss des Citratzyklus und verringerten Vorkommen an Phosphatidat. Folglich waren mTORC1 Aktivität und BLIMP1 Expression verringert, wohingegen pAMPK, HIF1α, und Glykolyse erhöht waren. Zusammenfassend konnte im Rahmen dieser Arbeit gezeigt werden, dass mitochondriale Zellatmung in B Zellen eine essenzielle Rolle während der frühen B Zell Entwicklung im Knochenmark spielt. Außerdem zeigen Marginalzonen B Zellen und Plasma Zellen den höchsten Gehalt an mitochondrialer DNA innerhalb der B Zell Linie auf. Und schließlich ist die Replikation mitochondrialer DNA in reifen B Zellen essenziell für die B Zell Aktivierung und darauffolgende Plasma Zell Differenzierung, und somit folglich für die humorale Immunantwort. The prevention and treatment of cancer and autoimmune diseases but also the development and improvement of vaccines require a deep understanding of the underlying molecular immunological processes. The past few years have shown that metabolism plays a crucial and decisive role for several immune cell types. Within the B cell lineage, the pro B to pre B cell transition is accompanied by a metabolic downregulation and a switch towards oxidative metabolism. Conversely, activated B cells upregulate oxidative and glycolytic metabolism, while anergy is induced via metabolic suppression. Yet, a detailed analysis of mitochondrial metabolism at central and peripheral B cell differentiation stages are missing. Therefore, in this thesis I tested the hypothesis that mitochondrial respiration is essential for early B cell development and peripheral activation, and that consequently mitochondrial function is ensured and selected for at certain checkpoints. The establishment of a mouse line that expresses a dominant-negative mutant of the mitochondrial helicase Twinkle (DNT) in conjunction with IRES-GFP specifically in B cells using the Cre-loxP system, resulted in decreased mitochondrial (mt) DNA abundance in B cells. Since essential respiratory chain subunits are encoded in mtDNA, these cells consequently have impaired mitochondrial respiration. This enabled the analysis of mitochondrial respiration specifically in early B cell development and during B cell activation by using mb1Cre and CD23Cre mice, respectively. Expression of DNT in B cell progenitors via mb1Cre revealed an essential requirement of mtDNA replication and mitochondrial respiration at the pro to pre B cell transition, as these mice exhibited a developmental block at the pre B cell stage. Furthermore, transitional B cells with higher mtDNA content are selected into the pool of marginal zone B cells. This is in accordance with other results obtained in this thesis that showed the highest mtDNA content in marginal zone B cells and plasma cells, especially in the bone marrow. In accordance, the generation of plasma cells and basal as well as induced humoral immune responses to T cell- dependent and -independent antigens are highly dependent on functional mtDNA replication and mitochondrial respiration in B cells, as shown by the analysis of DNTxCD23Cre mice. The decreased oxidative phosphorylation in lipopolysaccharide activated B cells led to an aberrant flux of the TCA cycle and to decreased abundance of saturated phosphatidic acid. Consequently, mTORC1 activity and BLIMP1 expression were reduced, whereas pAMPK, HIF1α, and glycolysis were increased. In summary, mitochondrial respiration in B cells is essential for early B cell development in the bone marrow at the pro to pre B cell transition. Furthermore, marginal zone B cells and BM plasma cells have the highest mtDNA content in the B cell lineage. Lastly, replication of mtDNA, which provides essential subunits of the respiratory chain, in mature B cells is crucial for B cell activation, subsequent plasma cell differentiation, and consequently the humoral immune response.

In this study, BRO1 was identified as a new factor essential for fungal spore germling interaction and fusion. In the model fungus Neurospora crassa, this protein is essential. Down-regulation of the bro1 gene expression results in a fusion deficient phenotype, including the lack of chemotropic cell-cell interactions and subsequent fusion. Subcellular localization and live cell imaging revealed that BRO1-GFP localizes to the cytoplasm and in vesicular structures in non-interacting germlings and in mature hyphae. BRO1-GFP accumulates at the tips of the interacting germlings in a dynamic, oscillating manner, such that high signal intensity of BRO1-GFP in one tip correlates with low signal intensity at the tip of the fusion partner. The co-localization of BRO1-GFP and different vesicles markers indicated that BRO1 marks a sub-population of vesicular structures, which specifically accumulate at cell fusion sites. Downregulation of bro1 partially relieves the phenotype of a plasma membrane fusion mutant, in which the aberrant engagement of the membrane fusion machinery frequently results in cell lysis. When bro1 is partially repressed, membrane fusion is still blocked but cell lysis is absent. Wenn bro1 teilweise reprimiert wird, ist die Membranfusion immer noch blockiert, aber die Zelllyse bleibt aus. Wir stellen daher die Hypothese auf, dass BRO1 am Transport der Fusionsmaschinerie zur Plasmamembran der fusionierenden Zellspitzen beteiligt sein könnte.

Microorganisms that colonize the human body face large fluctuations in their surroundings. Therefore, those microbes developed sophisticated mechanisms that allow them to adapt their cell biology and maintain cellular homeostasis. One organelle vital to preserve cell physiology is the vacuole. The vacuole exhibits a wide range of functions and is able to adjust itself in response to both external and internal stimuli. Moreover, it plays an important role in host interaction and virulence in fungi such as Candida albicans. Despite this connection, only a few regulatory proteins have been described to modulate vacuolar biology in fungal pathogens. Furthermore, whether such regulation alters fungus-host interplay remains largely unknown. This thesis focuses on the characterization of ZCF8, a fungus-specific transcription regulator in the human-associated yeast C. albicans. To this end, I combined genome-wide protein-DNA interaction assays and gene expression analysis that identified genes regulated by Zcf8p. Fluorescence microscopy uncovered that several top targets of Zcf8p localize to the fungal vacuole. Moreover, deletion and overexpression of ZCF8 resulted in alterations in vacuolar morphology and in luminal pH and rendered the fungus resistant or susceptible to a vacuole-disturbing drug. Finally, in vitro adherence assays showed that Zcf8p modulates the attachment of C. albicans to human epithelial cells in a vacuole-dependent manner. Given those findings, I posit that the previously uncharacterized transcription regulator Zcf8p modulates fungal attachment to epithelial cells in a manner that depends on the status of the fungal vacuole. Furthermore, the results highlight that vacuolar physiology is a substantial factor influencing the physical interaction between Candida cells and mammalian mucosal surfaces., Mikroorganismen, die den Menschen besiedeln, sind großen Schwankungen in ihrer Umgebung ausgesetzt. Daher haben sie ausgeklügelte Mechanismen entwickelt, die es ihnen ermöglichen, ihre Zellbiologie anzupassen und die zelluläre Homöostase aufrechtzuerhalten. Eine für die Aufrechterhaltung der Zellphysiologie wichtige Organelle ist die Vakuole. Sie verfügt über ein breites Spektrum an Funktionen und ist in der Lage, auf externe und interne Stimuli zu reagieren. Außerdem spielt dieses Organell eine wichtige Rolle bei der Pilz-Wirt-Interaktion und somit für die Pathogenität von Pilzen wie Candida albicans. Trotz dieses Zusammenhangs wurden bisher nur wenige regulatorische Proteine beschrieben, welche die Biologie der Vakuolen in pathogenen Pilzen modulieren. Zudem ist weitgehend unbekannt, ob eine solche Regulierung das Zusammenspiel von Pilz und Wirt verändert. Diese Arbeit konzentriert sich auf die Charakterisierung von ZCF8, einem pilzspezifischen Transkriptionsregulator in der pathogenen Hefe C. albicans. Zu diesem Zweck wurden Protein-DNA-Interaktionstests und Genexpressionsanalysen kombiniert, um Gene zu identifizieren, die direkt von Zcf8p reguliert werden. Fluoreszenzmikroskopie zeigte zudem, dass mehrere der wichtigsten Ziele von Zcf8p in der Pilzvakuole lokalisiert sind. Darüber hinaus führte die Deletion und Überexpression von ZCF8 zu Veränderungen der Morphologie und des luminalen pH-Werts der Vakuole, und veränderte die Sensitivität des Pilzes gegenüber Stoffen, welche Funktionen der Vakuole beeinträchtigen. Schließlich deuteten In-vitro-Adhärenztests daraufhin, dass Zcf8p die Anheftung von C. albicans an menschliche Epithelzellen auf eine Weise moduliert, die abhängig von der Vakuole ist. Angesichts dieser Ergebnisse kann davon ausgegangen werden, dass der bisher unbekannte Transkriptionsregulator ZCF8 die Interaktion zwischen Pilz- und Epithelzellen des Wirts kontrolliert, und das auf eine Weise, die von der Pilzvakuole abhängig ist. Des Weiteren, unterstreichen die Ergebnisse, dass die Physiologie der Vakuole ein wesentlicher Faktor ist, welcher die Interaktion zwischen C. albicans und dem Wirt beeinflusst.

Das menschliche Genom enthält Millionen von regulatorischen Elementen - Enhancern -, die die Genexpression quantitativ regulieren. Trotz des enormen Fortschritts beim Verständnis, wie Enhancer die Genexpression steuern, fehlt es in diesem Bereich immer noch an einem systematischen, integrativen und zugänglichen Ansatz zur Entdeckung und Dokumentation von cis-regulatorischen Beziehungen im gesamten Genom. Wir haben eine neuartige Methode - reg2gene - entwickelt, die Genexpression~Enhancer-Aktivität modelliert und integriert. reg2gene besteht aus drei Hauptschritten: 1) Datenquantifizierung, 2) Datenmodellierung und Signifikanzbewertung und 3) Datenintegration, die in dem R-Paket reg2gene zusammengefasst sind. Als Ergebnis haben wir zwei Sätze von Enhancer-Gen-Assoziationen (EGAs) identifiziert: den flexiblen Satz von ~230K EGAs (flexibleC) und den stringenten Satz von ~60K EGAs (stringentC). Wir haben große Unterschiede zwischen den bisher veröffentlichten Berechnungsmodellen für Enhancer-Gene-Assoziationen festgestellt, vor allem in Bezug auf die Lage, die Anzahl und die Eigenschaften der definierten Enhancer-Regionen und EGAs. Wir führten ein detailliertes Benchmarking von sieben Sets von rechnerisch modellierten EGAs durch, zeigten jedoch, dass keiner der derzeit verfügbaren Benchmark-Datensätze als "goldener Standard" verwendet werden kann. Human genome contains millions of regulatory elements - enhancers - that quantitatively regulate gene expression. Multiple experimental and computational approaches were developed to associate enhancers with their gene targets. Despite the tremendous progress in understanding how enhancers tune gene expression, the field still lacks an approach that is systematic, integrative and accessible for discovering and documenting cis-regulatory relationships across the genome. We developed a novel computational approach - reg2gene- that models and integrates gene expression ~ enhancer activity. reg2gene consists of three main steps: 1) data quantification, 2) data modelling and significance assessment, and 3) data integration gathered in the reg2gene R package. As a result we identified two sets of enhancer-gene associations (EGAs): the flexible set of ~230K EGAs (flexibleC), and the stringent set of ~60K EGAs (stringentC). We identified major differences across previously published computational models of enhancer-gene associations; mostly in the location, number and properties of defined enhancer regions and EGAs. We performed detailed benchmarking of seven sets of computationally modelled EGAs, but showed that none of the currently available benchmark datasets could be used as a “golden-standard” benchmark dataset. To account for that observation, we defined an additional benchmark set of positive and negative EGAs with which we showed that the stringentC model had the highest positive predictive value (PPV) across all analyzed computational models. We reviewed the influence of EGA sets on the functional analysis of risk SNPs and demonstrated the potential of EGAs to identify gene targets of non-coding SNP-gene associations. Lastly, we performed a functional analysis to detect novel gene targets, enhancer pleiotropy, and mechanisms of enhancer activity. Altogether, this work advances our understanding of enhancer-mediated gene expression regulation in health and disease. Unatoč ogromnom napretku u razumijevanju načina na koji enhanceri reguliraju ekspresiju gena, području još uvijek nedostaje pristup koji je sustavan, integrativan i dostupan za otkrivanje i dokumentiranje cis-regulatornih odnosa u cijelom genomu. Razvili smo novu računalnu metodu - reg2gene - koja modelira i integrira aktivnost enhancera~ekspresije gena. reg2gene sastoji se od tri glavna koraka: 1) kvantifikacija podataka, 2) modeliranje podataka i procjena značaja, i 3) integracija podataka prikupljenih u reg2gene R paketu. Kao rezultat toga, identificirali smo dva skupa enhancer-gen interakcija (EGA): fleksibilni skup od ~ 230K EGA (flexibleC) i strogi skup od ~ 60K EGA (stringentC). Utvrdili smo velike razlike u prethodno objavljenim računalnim modelima enhancer-gen interakcija; uglavnom u lokaciji, broju i svojstvima definiranih enhancera i EGA. Izveli smo detaljno mjerenje performansi sedam skupova računalno modeliranih EGA-a, ali smo pokazali da se niti jedan od trenutno dostupnih skupova referentnih podataka ne može koristiti kao referentni skup podataka "zlatnI standard". Definirali smo dodatni referentni skup pozitivnih i negativnih EGA -a pomoću kojih smo pokazali da stringentC ima najveću pozitivnu prediktivnu vrijednost (PPV). Pokazali smo potencijal EGA-a za identifikaciju genskih meta nekodirajucih SNP-ova. Proveli smo funkcionalnu analizu kako bismo otkrili nove genske mete, pleiotropiju enhancera i mehanizme aktivnosti enhancera. Ovaj rad poboljšava naše razumijevanje regulacije ekspresije gena posredovane enhancerima.

We have previously shown that cytochrome P450 1A1 (CYP1A1) was highly induced for a long period of time in a patient who had been poisoned by 2,3,7,8-tetrachlorodibenzo-p-dioxin (TCDD), a compound known to activate the aryl hydrocarbon receptor (AhR). During that period of time, no sebaceous glands could be observed in the skin of this patient. In this study, starting from observations in the patient exposed to TCDD, we analyzed the seboatrophy induced by dioxins in mice. We observed a very different pattern of AhR and CYP1A1 immunostaining in skin biopsies of the patient. When applying TCDD and beta-naphthoflavone, another AhR agonist, on the ears of C57BL/6J mice, we reproduced (1) an atrophy of sebaceous glands, (2) a strong induction of CYP1A1 within the glands, and (3) a dramatic repression of the genes encoding the sebogenic enzymes AWAT1, ELOVL3, and SCD1. These effects were reversible. Leucine-rich repeats and immunoglobulin- like domains protein 1 (LRIG1) expressing progenitor cells, found in the vicinity of sebaceous glands, were shown to be the initial skin cellular targets of AhR agonists. These cells retained the DNA label BrdU and colocalized with the CYP1A1 protein for at least 30 days. A downregulation of LRIG1 by siRNA in cultured sebocytes significantly decreased the CYP1A1 response to TCDD, indicating that LRIG1 contributes to a higher susceptibility of AhR agonists. In conclusion, these observations provide for the first time a strong experimental support to the concept that dioxin-induced skin pathology may be driven by a molecular switch in progenitor cells involved in the physiological turnover of sebaceous glands.

Im ersten Teil analysiere ich die Selbstorganisation zur Kritikalität (hier ein Phasenübergang von Ordnung zu Unordnung) und untersuche, ob Evolution ein möglicher Organisationsmechanismus ist. Die Kernfrage ist, ob sich ein simulierter kohäsiver Schwarm, der versucht, einem Raubtier auszuweichen, durch Evolution selbst zum kritischen Punkt entwickelt, um das Ausweichen zu optimieren? Es stellt sich heraus, dass (i) die Gruppe den Jäger am besten am kritischen Punkt vermeidet, aber (ii) nicht durch einer verstärkten Reaktion, sondern durch strukturelle Veränderungen, (iii) das Gruppenoptimum ist evolutionär unstabiler aufgrund einer maximalen räumlichen Selbstsortierung der Individuen. Im zweiten Teil modelliere ich experimentell beobachtete Unterschiede im kollektiven Verhalten von Fischgruppen, die über mehrere Generationen verschiedenen Arten von größenabhängiger Selektion ausgesetzt waren. Diese Größenselektion soll Freizeitfischerei (kleine Fische werden freigelassen, große werden konsumiert) und die kommerzielle Fischerei mit großen Netzbreiten (kleine/junge Individuen können entkommen) nachahmen. Die zeigt sich, dass das Fangen großer Fische den Zusammenhalt und die Risikobereitschaft der Individuen reduziert. Beide Befunde lassen sich mechanistisch durch einen Aufmerksamkeits-Kompromiss zwischen Sozial- und Umweltinformationen erklären. Im letzten Teil der Arbeit quantifiziere ich die kollektive Informationsverarbeitung im Feld. Das Studiensystem ist eine an sulfidische Wasserbedingungen angepasste Fischart mit einem kollektiven Fluchtverhalten vor Vögeln (wiederholte kollektive Fluchttauchgängen). Die Fische sind etwa 2 Zentimeter groß, aber die kollektive Welle breitet sich über Meter in dichten Schwärmen an der Oberfläche aus. Es zeigt sich, dass die Wellengeschwindigkeit schwach mit der Polarisation zunimmt, bei einer optimalen Dichte am schnellsten ist und von ihrer Richtung relativ zur Schwarmorientierung abhängt., In the first part, I focus on the self-organization to criticality (here an order-disorder phase transition) and investigate if evolution is a possible self-tuning mechanism. Does a simulated cohesive swarm that tries to avoid a pursuing predator self-tunes itself by evolution to the critical point to optimize avoidance? It turns out that (i) the best group avoidance is at criticality but (ii) not due to an enhanced response but because of structural changes (fundamentally linked to criticality), (iii) the group optimum is not an evolutionary stable state, in fact (iv) it is an evolutionary accelerator due to a maximal spatial self-sorting of individuals causing spatial selection. In the second part, I model experimentally observed differences in collective behavior of fish groups subject to multiple generation of different types of size-dependent selection. The real world analog to this experimental evolution is recreational fishery (small fish are released, large are consumed) and commercial fishing with large net widths (small/young individuals can escape). The results suggest that large harvesting reduces cohesion and risk taking of individuals. I show that both findings can be mechanistically explained based on an attention trade-off between social and environmental information. Furthermore, I numerically analyze how differently size-harvested groups perform in a natural predator and fishing scenario. In the last part of the thesis, I quantify the collective information processing in the field. The study system is a fish species adapted to sulfidic water conditions with a collective escape behavior from aerial predators which manifests in repeated collective escape dives. These fish measure about 2 centimeters, but the collective wave spreads across meters in dense shoals at the surface. I find that wave speed increases weakly with polarization, is fastest at an optimal density and depends on its direction relative to shoal orientation.

In order to improve the molecular resources available for conservation management of Madagascar’s threatened ichthyofauna, we elaborated a curated database of 2860 mitochondrial sequences of the mitochondrial COI, 16S and ND2 genes of Malagasy fishes, of which 1141 sequences of freshwater fishes were newly sequenced for this data set. The data set is mostly composed of COI (2015 sequences) while 16S and ND2 sequences from partly the same samples were used to match the COI sequences to reliably identified reference sequences of these genes. We observed COI uncorrected pairwise genetic distances of 5.2‒31.0% (mean 20.6%) among species belonging to different genera, and 0.0‒22.4% (mean 6.4%) for species belonging to the same genus. Deeply divergent mitochondrial lineages of uncertain attribution were found among Malagasy freshwater eleotrids and gobiids, confirming these groups are in need of taxonomic revision. DNA barcodes assigned to introduced cichlids (tilapias) included Coptodon rendallii, C. zillii, Oreochromis aureus (apparently a new country record), O. cf. mossambicus, O. niloticus, and one undetermined species of Oreochromis, with sequences of up to three species found per location. In aplocheiloid killifishes of the genus Pachypanchax, most species from northern Madagascar had only low mitochondrial divergences, three of these species (P. omalonotus, P. patriciae, and P. varatraza) were not reciprocally monophyletic, and one genetically deviant lineage was discovered in a northern locality, suggesting a need for partial taxonomic revision of this genus. While the lack of voucher specimens for most of the samples sequenced herein precludes final conclusions, our first step towards a DNA barcoding reference library of Madagascar’s fishes already demonstrates the value of such a data set for improved taxonomic inventory and conservation management. We strongly suggest further exploration of Madagascar’s aquatic environments, which should include detailed photographic documentation and tissue sampling of large numbers of specimens, and collection of preserved voucher specimens as well as of living fish for the buildup of ex situ assurance populations of threatened species complying with the One Plan Approach proposed by the IUCN SSC Conservation Breeding Specialist Group (CBSG).

Hohe Telomeraseaktivität bedingt durch genomische TERT-Rearrangements definiert eine Gruppe an Hochrisiko-Neuroblastompatienten mit ungünstiger Prognose. Das Abzielen auf Telomerase ist ein hochpriorisierter Ansatzpunkt in der Therapie, für die es bislang keine klinisch erfolgreichen Inhibitoren gibt. Der Einsatz von epigenetisch wirksamen Histondeacetylase Inhibitoren (HDACi) stellt dabei eine interessante Therapieoption dar. In TERT-rearrangierten Neuroblastomzellen erzielte die Behandlung mit verschiedenen pan-, Klasse I oder spezifischen HDAC1/2 Inhibitoren eine Supprimierung der TERT mRNA Expression und der Telomeraseaktivität. RNA-Interferenz Studien bestätigten, dass HDAC1 und HDAC2 die TERT Expression positiv regulieren. Die transiente Überexpression von TERT zeigte einen partiellen Rescue des HDACi-bedingten anti-proliferativen Effekts. Der präventive und therapeutische Einsatz von HDACi Panobinostat verlangsamte das Xenografttumorwachstum, die TERT-Expression und Telomeraseaktivität in subkutanen NMRI-Foxn1nu/nu Mausmodellen des TERT-rearrangierten Neuroblastoms bei klinisch relevanten Dosen. Dies zeigt das translationale Potential und die klinische Durchführbarkeit der Panobinostat-Behandlung. ChIP Sequenzierung und Methylierungsanalyse zeigten keine bedeutenden Unterschiede der Histonmodifikationen und der Methylierung von CpG Dinukleotiden am TERT Lokus nach Panobinostatbehandlung. Die Inhibierung der de novo RNA Synthese zeigte, dass die Stabilität des TERT mRNA Transkripts nach Panobinostatbehandlung verringert war. Dies deutet darauf hin, dass die reduzierte Transkriptstabilität der zugrundeliegende molekulare Mechanismus ist. Zusammenfassend konnte gezeigt werden, dass die hohe Telomeraseaktivität in TERT-rearrangierten Neuroblastommodellen durch den Einsatz zugelassener HDACi supprimiert werden kann. Telomerase activation by genomic TERT-rearrangements defines a subgroup of high-risk neuroblastomas with adverse outcome. Accordingly, telomerase activity presents a high-priority drug target with no currently available clinical inhibitors. It was assessed whether telomerase activity could be inhibited through histone deacetylase (HDAC) inhibition in models of TERT-rearranged neuroblastoma. Treatment with a panel of seven pan-, class I- or specific HDAC1/2 inhibitors suppressed TERT mRNA expression and telomerase activity in TERT-rearranged neuroblastoma cells at clinically achievable concentrations. RNA interference-based studies confirmed that HDAC1 and HDAC2 positively regulate TERT transcript levels. Enforced TERT expression partly rescued the anti-proliferative effect of HDAC inhibition indicating a causal role of TERT suppression in the HDAC inhibitormediated tumor-suppressive phenotype. Panobinostat treatment, in preventive and therapeutic settings, considerably attenuated tumor growth in subcutaneous TERT-rearranged neuroblastoma xenograft models in NMRI-Foxn1nu/nu mice and suppressed TERT transcript levels and telomerase activity at clinically relevant doses, thus demonstrating translational potential and clinical feasibility. ChIP sequencing detected no major differences in the chromatin context of the TERT locus between HDAC inhibitor-treated and control cells. Likewise, HDAC inhibition did not substantially alter the methylation profile in the TERT region. Blocking de novo RNA synthesis, however, reduced TERT mRNA transcript levels in HDAC inhibitor-treated cells, suggesting reduced TERT transcript stability as the underlying molecular mechanism. In summary, high-level telomerase activity caused by genomic rearrangements in neuroblastoma models is suppressed by treatment with clinically approved HDAC inhibitors, suggesting indirect druggability and a potential molecular rationale for therapeutic intervention.

One of the great challenges in modern biology is understanding the genome and its translation into biological structures and function. In this context, the aim of this dissertation is to show that combinatorial approaches of traditional methods and novel machine learning ideas can be developed and successfully applied to analyze large-scale biological datasets and provide novel insights into genetic and transcriptomic variation. This proposed thesis is validated in two fields of biological research: genome-wide association studies (GWAS) and single-cell RNA sequencing (scRNA-Seq). For the analysis of such data, we propose three novel methods, each consisting of traditional methods on the one hand and state-of-the-art machine learning algorithms on the other. It is shown that these combinatorial approaches outperform both their individual methodological components and existing techniques on suitable corresponding datasets in terms of statistical power and accuracy. The standard approach to the evaluation of GWAS is based on testing each position in the genome individually for statistical significance of its association with the phenotype under investigation. To improve the analysis, we propose a combination of machine learning and statistical testing that takes correlation structures within the set of single-nucleotide polymorphisms (SNP) under investigation in a mathematically well-controlled manner into account. The general idea is to train an appropriate state-of-the-art classification algorithm, selecting a subset of candidate locations that are most relevant for the classifier’s decisions and examining only those for significant associations via multiple statistical hypothesis testing. This dissertation’s first methodological contribution, the two-step algorithm, COMBI, first trains a support vector machine to determine a subset of candidate SNPs and then performs hypothesis tests for these SNPs together with an adequate threshold correction. Applying COMBI to generated datasets as well as data from a WTCCC study (2007), we show that the novel method outperforms ordinary raw p-value thresholding and other state-of-the-art methods. COMBI presents higher power and precision than the examined alternatives while yielding fewer false (i.e. non-replicated) and more true (i.e. replicated) discoveries when its results are validated on later GWAS. Deep learning has become one of the leading methodologies in data science, which oftentimes greatly improves prediction performances in comparison to conventional approaches. Recently, explainable artificial intelligence has emerged as a novel area of research that goes beyond pure prediction improvement by extracting knowledge from deep learning methodologies through the interpretation of their results. Following these developments, we present the second methodological contribution of this dissertation, DeepCOMBI - an improved, deep learning- and explanation-based extension of the previously proposed method COMBI. The three-step algorithm of DeepCOMBI first trains a neural network to classify subjects into their respective phenotypes. Second, it explains the classifier’s decisions by applying layer-wise relevance propagation as one example from the pool of explanation techniques. The resulting importance scores are eventually used to determine a subset of the most relevant locations for multiple hypothesis testing in the third step, which remains unchanged as in the original COMBI method. DeepCOMBI is shown to outperform COMBI, raw p-value thresholding and other baseline methods on generated datasets and the 2007 WTCCC study. Beyond improving the identification of associations between phenotypes and genotypes, in this dissertation, we contribute to understanding how genetic information is translated into physical structures and biological function. When exploring the flow of sequential information from DNA to mRNA to proteins, we interpret the genome in the context of cell types and aim to identify the genes that are active in certain cells. Within this frame of reference, the goal of scRNA-Seq experiments is to define and catalog cell types from the transcriptional output of individual cells, which refers to an unsupervised clustering problem. To improve the clustering of small disease- or tissue-specific datasets, for which the identification of rare cell types is often problematic, we propose to combine conventional clustering algorithms with the machine learning concept of transfer learning to utilize large and well-annotated reference datasets. This dissertation’s third methodological contribution modifies the target dataset while incorporating key information from the reference dataset via non-negative matrix factorization before providing the modified dataset to a traditional downstream clustering algorithm. We empirically evaluate the benefits of the novel approach on simulated scRNA-Seq data as well as on publicly available datasets. Finally, we present results for analyzing a recently published small dataset and find improved clustering when transferring knowledge from a large independent reference dataset. To summarize, this dissertation contributes to a better understanding of the genome and the processes around its translation into biological structures and function. In diesem Zusammenhang wird in dieser Dissertation gezeigt, dass kombinatorische Ansätze traditioneller Methoden und neuartiger Ideen des maschinellen Lernens entwickelt und erfolgreich angewendet werden können, um große biologische Datensätze zu analysieren und neue Einblicke in genetische und transkriptomische Variationen zu erhalten. Diese für diese Arbeit aufgestellte These wird in zwei Bereichen der biologischen Forschung validiert: genomweite Assoziationsstudien (GWAS) und Einzelzell-RNA-Sequenzierung (scRNA-Seq). Es werden insgesamt drei neue Methoden vorgeschlagen, die jeweils aus traditionellen Methoden auf der einen Seite und modernen maschinellen Lernalgorithmen auf der anderen Seite bestehen. Es wird gezeigt, dass diese kombinatorischen Ansätze sowohl ihre einzelnen methodischen Komponenten als auch andere bereits existierende Konkurrenzmethoden bei der Anwendung auf entsprechenden Datensätzen hinsichtlich statistischer Power und Accuracy übertreffen. Der Standardansatz für die Auswertung von GWAS basiert darauf, jede Position im Genom einzeln auf statistische Signifikanz ihrer Assoziation mit dem untersuchten Phänotyp zu testen. Um die Analyse zu verbessern, schlagen wir eine Kombination aus maschinellem Lernen und statistischem Testen vor, bei der Korrelationsstrukturen zwischen den untersuchten Einzelnukleotid-Polymorphismen (SNP) mathematisch kontrolliert berücksichtigt werden. Die zugrundeliegende Idee besteht darin, zunächst einen geeigneten Klassifizierungsalgorithmus zu trainieren, danach die Teilmenge aller SNPs auszuwählen, die für die Entscheidungen des Klassifizierers am relevantesten sind und letztendlich diese mit multiplen statistischen Hypothesentests auf signifikante Assoziationen zu untersuchen. Der erste im Rahmen dieser Dissertation entwickelte, zweistufige Algorithmus COMBI trainiert zunächst eine Support Vector Machine, um die Teilmenge der bedeutendsten Kandidaten-SNPs zu bestimmen und führt dann Hypothesentests mit einer entsprechenden Anpassung des Signifikanzlevels für diese SNPs durch. Mit der Anwendung von COMBI auf generierten Datensätzen sowie auf Daten aus einer WTCCC-Studie (2007) wird gezeigt, dass die neue Methode bessere Ergebnisse liefert als gewöhnliches multiples Testen sowie andere Konkurrenzmethoden. COMBI ermöglicht höhere statistische Power und Präzision als die untersuchten Alternativen und liefert weniger falsche (d.h. nicht replizierte) und mehr wahre (d.h. replizierte) Entdeckungen, wenn die jeweiligen Ergebnisse mit unabhängigen GWAS validiert werden. In den letzten Jahren wurde tiefes Lernen zu einer der führenden Methoden der Datenwissenschaften, die die Vorhersageleistungen im Vergleich zu herkömmlichen Ansätzen häufig erheblich verbessert. In jüngster Zeit hat sich zudem erklärbare künstliche Intelligenz (Explainable AI) zu einem neuartigen Forschungsgebiet entwickelt, das über die reine Vorhersageverbesserung hinausgeht und Wissen aus Deep-Learning-Methoden extrahiert, indem ihre Ergebnisse interpretiert und erklärt werden. Im Rahmen dieser Fortschritte entwickeln wir eine Erweiterung von COMBI, die auf tiefem Lernen und erklärbarer künstlicher Intelligenz basiert. Dieser zweite im Rahmen der Dissertation entwickelte, dreistufige Algorithmus DeepCOMBI trainiert zunächst ein neuronales Netzwerk für die Klassifizierung von Probanden in ihre jeweiligen Phänotypen. Anschließend werden die Entscheidungen der Klassifizierung mit Layerwise Relevance Propagation erklärt und die Ergebnisse verwendet, um die relevantesten SNPs zu identifizieren. Wie bei der ursprünglichen COMBI-Methode werden diese SNPs im dritten Schritt auf statistische Assoziation getestet. Auf generierten Datensätze und der bereits genannten WTCCC Studie von 2007 wird gezeigt, dass DeepCOMBI bessere Vorhersageleistungen erbringt als COMBI, gewöhnliches multiples Testen und andere Konkurrenzmethoden. Über die Verbesserung der Identifizierung von Assoziationen zwischen Phänotypen und Genotypen hinausgehend, tragen wir in dieser Dissertation dazu bei, besser zu verstehen, wie genetische Informationen in phänotypische Strukturen und biologische Funktionen übersetzt werden. Bei der Untersuchung der Umwandlung genetischer Informationen von DNA über mRNA zu Proteinen wird das Genom häufig im Kontext von Zelltypen interpretiert, indem untersucht wird, welche Gene in bestimmten Zellen aktiv sind. In diesem Kontext ist das Ziel von scRNA-Seq-Experimenten die Definition und Katalogisierung von Zelltypen basierend auf dem Transkriptom einzelner Zellen, was auf ein unüberwachtes Clustering-Problem hinausläuft. Beim Clustern von kleinen krankheits- oder gewebespezifischen Datensätzen ist die Identifizierung seltener Zelltypen häufig problematisch. Deshalb schlagen wir vor, herkömmliche Clustering-Algorithmen mit dem Konzept des Transfer Learnings zu kombinieren, um große und gut untersuchte Referenzdatensätze verwenden zu können. Der dritte im Rahmen der Dissertation vorgeschlagene, kombinatorische Ansatz modifiziert daher den Zieldatensatz, indem Informationen aus dem Referenzdatensatz über eine nichtnegative Matrixfaktorisierung einbezogen werden, bevor der modifizierte Datensatz mit einem Clustering-Algorithmus analysiert wird. Die Leistung der vorgeschlagenen Methode wird auf simulierten scRNA-Seq-Daten sowie auf öffentlich verfügbaren Datensätzen empirisch evaluiert. Schließlich präsentieren wir die Ergebnisse der Analyse eines kürzlich veröffentlichten kleinen Datensatzes und finden ein verbessertes Clustering beim Transfer von Informationen aus einem großen Referenzdatensatz. Zusammenfassend trägt diese Dissertation zu einem besseren Verständnis des Genoms und der Prozesse rund um seine Übersetzung in biologische Strukturen und Funktionen bei. Mit der Entwicklung dreier kombinatorischer Ansätze für die Analyse biologischer Datensätze aus traditionellen Methoden einerseits und modernen Algorithmen des maschinellen Lernens andererseits, wird gezeigt, dass auch hier “das Ganze mehr ist als die Summe seiner Teile” (sinngemäß Aristoteles, 4. Jh. v. Chr.).

Im Rahmen dieser Doktorarbeit sollte anknüpfend an die Ergebnisse aus vo-rangegangenen Untersuchungen der AG Tessmer, das von Büchner et al. [1] vorgestellte Modell zur DNA-Schadenserkennung, welches im Speziellen auf Daten zu den Glykosylasen hTDG und hOGG1 basierte, auf seine Allgemein-gültigkeit für DNA-Glykosylasen untersucht werden. Das Modell beschreibt den Prozess der Schadenserkennung als eine notwendige Übereinstimmung der passiven Biegung am Schadensort mit dem aktiven BiegungswinkeI der scha-densspezifischen Glykosylase. Ein wesentlicher Bestandteil dieser Arbeit war zudem die Etablierung einer automatisierten Messsoftware zur objektiven Biegewinkelmessung an DNA-Strängen in rasterkraftmikroskopischen Aufnah-men. Dies wurde mit verschiedenen Bildverarbeitungsprogrammen sowie einer in MATLAB implementierten Messsoftware erreicht und das Programm zudem auf die Biegewinkelmessung von proteininduzierten Biegewinkeln erweitert. Zur Anwendung kam die Methode der automatisierten Biegewinkelmessung sowohl an rasterkraftmikroskopischen Aufnahmen der Glykosylase MutY gebunden an ungeschädigter DNA als auch an Aufnahmen von DNA mit und ohne Basen-schaden. Neben oxoG:A und G:A, den spezifischen MutY-Zielschäden, wurden auch andere Basenschäden wie beispielsweise oxoG:C und ethenoA:T vermes-sen und zudem die von der Glykosylase MutY an ungeschädigter DNA induzier-te Biegung mit den Biegewinkeln der jeweiligen Zielschäden verglichen. Die Übereinstimmung in den Konformationen der Zielschäden und der Reparatur-komplexe auch für die Glykosylase MutY (wie bereits für hTDG und hOGG1 in oben genannter Arbeit gezeigt) erlauben ein verbessertes Verständnis der Schadenssuche und -erkennung durch DNA-Glykosylasen, indem sie die All-gemeingültigkeit einer Biegungsenergie-basierten initialen Schadenserkennung durch DNA-Glykosylasen unterstützen. Die etablierte Messsoftware kann zu-künftig an weiteren DNA-Schäden und den entsprechenden Protein-DNA-Komplexen ihre Anwendung finden und kann somit durch die effektive Gewin-nung objektiver Daten in großer Menge zur Stützung des Modells beitragen., The focus of this thesis was to test the general applicability of a model for initial lesion detection by base excision repair (BER) glycosylases. This thesis built on previous results from the Tessmer laboratory on the human base excision re-pair (BER) glycosylases hTDG and hOGG1 (Büchner et al. [1]). Based on this work, a model for initial lesion detection by glycosylases had been proposed that describes the process of damage recognition as a necessary match of the passive bending at the point of damage with the active bending by the damage-specific glycosylase. An essential component of this work was also the estab-lishment of an automated measurement software for objective bend angle measurements on DNA strands in atomic force microscopy (AFM) images. This was achieved with various image processing programs and a custom written MATLAB software. In addition, the procedure was extended to the measure-ment of DNA bend angles in protein-DNA complexes. In particular, the automa-ted bend angle analsyis was applied to AFM images of the glycosylase MutY bound to non-specific DNA and MutY target lesions (oxoG:A and G:A), as well as other DNA damages (oxoG:C and ethenoA:T). In the analyses, DNA bending induced by MutY in undamaged DNA was measured and compared to bending at the respective target damage. Similarities in the conformations of target da-mage and repair complexes also for this additional glycosylase (as already shown for hTDG and hOGG1 in above mentioned work) allow an improved un-derstanding of DNA glycosylase damage search and recognition by supporting the general validity of bending energy-based initial damage detection by DNA glycosylases. In addition, the established measurement software can also be used to measure DNA bending by other protein systems in an unbiased manner and on a high-throughput scale. The software thus contributes to the effective acquisition of objective data.

Angsterkrankungen sind häufige Krankheitsbilder mit bislang nicht vollständig geklärter multifaktorieller Ätiologie. Neben Umwelt- und psychosozialen Faktoren zeigen Studien eine signifikante familiäre Häufung und lassen eine genetische Komponente mit einer Heritabilität in einem Bereich von 30-60 % vermuten. Da hierbei am ehesten von einem komplexen Zusammenspiel verschiedenster Gene mit unterschiedlicher Relevanz auszugehen ist, stellen miRNAs eine bedeutende Größe dar, da sie es vermögen auf transkriptioneller Ebene Einfluss auf die Regulierung einer Vielzahl von Genen zu nehmen. Verschiedene Aspekte liefern Hinweise darauf, dass eine Neurotransmitterdysregulation eine wichtige Komponente in der Pathogenese von Angsterkrankungen einnimmt – insbesondere veränderte noradrenerge Signalwege sind hierbei entscheidend beteiligt. Dies macht den Noradrenalin-Transporter bzw. SLC6A2 zu einem interessanten Kandidatengen, und stellt die Bezugsgröße der angestellten Untersuchungen in dieser Arbeit dar. miRNAs, welche die SLC6A2-Expression modulieren, können somit Einfluss auf zentrale Verarbeitungswege von Angst nehmen. Im ersten Teil der vorliegenden Arbeit wurden potentielle miRNA-Regulatoren von SLC6A2 in silico ermittelt und in einem weiteren Schritt in vitro überprüft. Zehn der miRNAs (hsa-miR-378g, hsa-miR-330-5p, hsa-miR-4781-5p, hsa-miR664b-3p, hsa-miR-4715-3p, hsa-miR-579-3p, hsa-miR-3921, hsa-miR-3622b-5p, hsa-miR-4773, hsa-miR-532-3p) zeigten hierbei eine relevante Abnahme der Luciferase-Aktivität als Hinweis auf ihre funktionelle Relevanz und stellen damit die Basis der nachfolgenden Untersuchungen dar. Im zweiten Teil der Arbeit wurden Einzelbasenpolymorphismen im Bereich der zuvor ermittelten miRNA-Gene sowie eines SNP innerhalb der 3’-UTR von SLC6A2 mittels Fall-Kontroll-Studie in einer Population von Patienten mit Panikstörung und entsprechenden Kontrollen untersucht. Eine nominelle Assoziation ließ sich für das (minor) T-Allel von rs2910931 (stromaufwärts von MIR579) (p-allel = 0,004) sowie das (major) A-Allel von rs2582372 (p-allel = 0,023) feststellen. In Einklang hiermit ließ sich weiterhin für rs2910931 eine signifikante Assoziation zwischen der Anzahl der (minor) T-Allele und dem ASI-Wert (β = 0,371, p = 0,029, 95 %-CI 0,039-0,702) sowie dem ACQ-Wert (β = 0,012, p = 0,041, 95 %-CI 0,000-0,023) ermitteln. Somit zeigt sich eine Einflussnahme der genetischen Variante um MIR579 auf die Feinmodulation der Noradrenalin-Homöostase als möglichem ätiopathogenetischen Faktor von Angsterkrankungen., Anxiety disorders are common conditions with a multifactorial etiology that has not yet been fully understood. In addition to environmental and psychosocial factors, studies show a significant familial clustering and suggest a genetic component with a heritability in the range of 30-60%. Since a complex interaction of various genes with different relevance can be assumed, miRNAs are an important factor, since they are able to influence the regulation of a large number of genes at the transcriptional level. Various aspects provide evidence that neurotransmitter dysregulation is an important component in the pathogenesis of anxiety disorders - in particular, altered noradrenergic signaling pathways are crucially involved. This makes the norepinephrine transporter, or SLC6A2, an interesting candidate gene, and represents the reference parameter for the studies conducted in this work. miRNAs that modulate SLC6A2 expression can thus influence central processing pathways of anxiety. In the first part of the present work, potential miRNA regulators of SLC6A2 were identified in silico and, in a further step, tested in vitro. Ten of the miRNAs (hsa-miR-378g, hsa-miR-330-5p, hsa-miR-4781-5p, hsa-miR664b-3p, hsa-miR-4715-3p, hsa-miR-579-3p, hsa-miR-3921, hsa-miR-3622b-5p, hsa-miR-4773, hsa-miR-532-3p) here showed a relevant decrease in luciferase activity as an indication of their functional relevance and thus form the basis of subsequent studies. In the second part of the work, single base polymorphisms in the region of the previously identified miRNA genes as well as a SNP within the 3'-UTR of SLC6A2 were investigated by case-control study in a population of patients with panic disorder and corresponding controls. A nominal association could be detected for the (minor) T allele of rs2910931 (upstream of MIR579) (pallel = 0.004) as well as the (major) A allele of rs2582372 (pallel = 0.023). Consistent with this, a significant association between the number of (minor) T alleles and the ASI value (β = 0.371, p = 0.029, 95%-CI 0.039-0.702) as well as the ACQ value (β = 0.012, p = 0.041, 95%-CI 0.000-0.023) could further be determined for rs2910931. Thus, an influence of the genetic variant around MIR579 on the fine modulation of noradrenaline homeostasis as a possible etiopathogenetic factor of anxiety disorders is revealed.

Background Atypical myopathy (AM), an acquired multiple acyl-CoA dehydrogenase deficiency (MADD) in horses, induce changes in mitochondrial metabolism. Only few veterinary laboratories offer diagnostic testing for this disease. Inborn and acquired MADD exist in humans, therefore determination of organic acids (OA) in urine and acylcarnitines (AC) in blood by assays available in medical laboratories can serve as AM diagnostics. The evolution of OA and AC profiles in surviving horses is unreported. Methods AC profiles using electrospray ionization tandem mass spectrometry (ESI-MS/MS) and OA in urine using gas chromatography mass spectrometry (GC–MS) were determined in dried blot spots (DBS, n = 7) and urine samples (n = 5) of horses with AM (n = 7) at disease presentation and in longitudinal samples from 3/4 survivors and compared to DBS (n = 16) and urine samples (n = 7) from control horses using the Wilcoxon test. Die Entwicklung des Schädeldachs beginnt beim Menschen bereits in der frühen Embryogenese und ist erst im Erwachsenenalter abgeschlossen. Das Wachstum der Schädelknochen muss sich während der Entwicklung fortwährend dem Gehirnwachstum anpassen. An den Stellen, wo zwei Schädelknochen aufeinandertreffen, formen sich Schädelnähte, die aus mesenchymalem Bindegewebe bestehen und als Wachstumsfugen des Schädels dienen. Tritt eine frühzeitige Verknöcherung innerhalb einer oder mehrerer Schädelnähte auf, spricht man von einer Kraniosynostose. Als Konsequenz wird ein weiteres Knochenwachstum verhindert, sodass sich das Neurokranium in dieser Region nicht dem expansiven Wachstum des Gehirns anpassen kann. Dies geht in der Regel mit einem kompensatorischen Wachstum des Schädels und infolgedessen mit kraniofazialen Dysmorphien und einem erhöhten intrakraniellen Druck einher. Klinische Studien und Forschungen an Modellorganismen konnten bereits eine Vielzahl an Genen mit der Entstehung von Kraniosynostosen assoziieren, darunter die Transkriptionsfaktoren TCF12 und TWIST1. Beim Menschen sind heterozygote Mutationen in TCF12 und TWIST1 mit Kraniosynostosen der Koronarnaht assoziiert. Bei Mäusen hingegen führt eine heterozygote Tcf12 Mutation nur in Kombination mit einer heterozygoten Twist1 Mutation zu Fusionen der Koronarnaht. Der Zebrabärbling (Danio rerio, überwiegend auch Zebrafisch genannt) weist eine bemerkenswerte Ähnlichkeit bezüglich der Anatomie und Morphologie des Schädeldachs zum Menschen auf. Um die genaue Funktion von TCF12 bei der Ausbildung der Schädelnähte zu untersuchen, wurde im Rahmen dieser Arbeit der Zebrafisch als in vivo Modell für die Entstehung tcf12-induzierter Kraniosynostosen etabliert. Zu Beginn der Arbeit wurde das Expressionsmuster von tcf12 über die Entwicklung hinweg analysiert. Ein besonderer Fokus lag dabei auf einem Expressionsnachweis während der Entwicklung der Schädelplatten und der Schädelnähte. Ein erster Expressionsnachweis von tcf12 mittels PCR-Analysen und Whole-mount RNA in-situ Hybridisierungen zeigte eine breite Expression von tcf12 ab dem 1-3 Somiten Stadium an. Für tiefergehende in vivo Analysen wurden im Zuge dieser Arbeit tcf12:EGFP Reportergenlinien generiert. Mit diesen gelang ein Nachweis der tcf12 Expression entlang der Wachstumsfronten der Schädelplatten, innerhalb der Schädelnähte sowie im Periost und der Dura mater. Mit den tcf12:EGFP Fischen als Referenz wurde in weiterführenden Experimenten die Aktivität drei hochkonservierter CNEs (engl. conserved non-coding elements) in vivo im Zebrafisch untersucht. Zwei der CNEs konnten als tcf12 Enhancer verifiziert werden, die eine Genexpression während der Neurogenese des zentralen Nervensystems (ZNS) steuern. Die beiden Enhancer-Elemente zeichnen sich durch eine hohe Konservierung vom Menschen bis hin zum Zebrafisch aus. Aufgrund der unterschiedlichen Sensitivität gegenüber einem Funktionsverlust von TCF12 und TWIST1 in Mensch und Maus sollte die Auswirkung eines Knockouts der orthologen Gene auf die Entwicklung der Schädelnähte des Zebrafisches untersucht werden. Mittels CRISPR/Cas9 wurden verschiedene Knockout-Linien für die Gene tcf12, twist1a und twist1b generiert. Analysen der Knockoutmutanten zeigten, dass ein heterozygoter Verlust von tcf12 und twist1b in seltenen Fällen zu partiellen Fusionen der Koronarnähte im Zebrafisch führt. Des Weiteren konnte bei tcf12 und twist1b Einzel- und Doppelmutanten ein abnormes Wachstum der Schädelplatten im Bereich der Suturen beobachtet werden. Die Expressionsstudien und die Analysen der Knockoutmutanten deuten auf eine Regulation von TCF12 bei der Differenzierung der Stammzellen sowie der Proliferation der Osteoblasten innerhalb der Schädelnähte hin. Um die Auswirkung von TCF12 Mutationen auf funktioneller Ebene zu untersuchen wurden im Verlauf dieser Arbeit Luciferase-Reporter Assays durchgeführt. Anhand dieser konnte nachgewiesen werden, dass Mutationen, die die basic helix-loop-helix (bHLH)-Domäne beeinträchtigen, die Transaktivierungsfähigkeit von TCF12 aufheben. Co-Transfektions-Experimente mit TWIST1 offenbarten eine Regulation der Transaktivierung von TCF12 durch TWIST1, sowohl im Menschen, als auch im Zebrafisch. Im Rahmen dieser Arbeit konnten die genauen Expressionsorte von TCF12 während der Morphogenese des Schädeldachs nachgwiesen und die Funktion von TCF12 und seinem Interaktionspartner TWIST1 bei der Entstehung von Kraniosynostosen weiter aufgeklärt werden., The morphogenesis of the calvaria is initiated during early embryogenesis and completed during adulthood. Further bone growth in this area is prevented and the neurocranium cannot adapt to the expansive growth of the brain. The result is a compensatory growth of the skull leading to craniofacial dysmorphisms and also, in more severe cases, to an increased intracranial pressure. Clinical studies and research on model organisms have been able to identify a large number of genes involved in suture development and craniosynostosis, including the transcription factors TCF12 and TWIST1. Only loss of Twist1 along with loss of Tcf12 results in craniosynostosis of the coronal suture. Zebrafish (Danio rerio) show a remarkable similarity regarding the anatomy and morphology of the skull vault to that of humans. To unravel the function of tcf12 in cranial suture development, this study aimed to establish a zebrafish in vivo model for tcf12 induced craniosynostosis. First, the expression pattern of tcf12 was analyzed throughout zebrafish development. Special focus was placed on examining the expression of tcf12 during development of the skull plates and the cranial sutures. PCR-analysis and whole-mount RNA in-situ hybridization revealed a broad tcf12 expression in different tissues beginning from the 1-3-somites stage. For more in-depth in vivo analyses, transgenic tcf12:EGFP reporter lines were generated. During cranial vault development, the transgenic fish showed a high amount of tcf12 expressing cells along the growth fronts of the skull plates, within the cranial sutures as well as in the periosteum and the Dura mater. In addition, with the tcf12:EGFP fish as a reference, we tested the transcriptional activity of three highly conserved non-coding elements (CNEs) in zebrafish in vivo. We could validate two of the CNEs as tcf12 enhancer elements driving gene expression in the central nervous system during neurogenesis. The two CNEs show a high conservation between humans and zebrafish. Due to the different sensitivities to loss of TCF12 and TWIST1 in humans and mice, the effect of a gene knockout of the orthologous genes on the development of the sutures should be examined in zebrafish. Therefore, various knockout lines for the genes tcf12, twist1a and twist1b were generated using CRISPR/Cas9. Analyses of the knockout mutants showed that, in a few cases, a heterozygous loss of tcf12 or twist1b led to partial fusions of the coronal sutures in zebrafish. Furthermore, abnormal growth of the skull plates in the area of the sutures could be observed in tcf12 and twist1b single and double knockout mutants. The expression studies and the analyses of the knockout mutants indicate a regulation of TCF12 in the differentiation of stem cells and in the proliferation of osteoblasts within the cranial sutures. In order to investigate the effects of TCF12 mutations on a functional level, luciferase reporter assays were performed. Based on the reporter assays it was demonstrated that mutations impairing the basic helix-loop-helix (bHLH) domain compromise the transactivation ability of TCF12 remarkably. Co-transfection experiments with TWIST1 revealed regulation of the transactivation of TCF12 by TWIST1, both in humans and in zebrafish. Within the scope of this work, the exact expression patterns of TCF12 could be demonstrated during the morphogenesis of the cranial vault. Moreover, the function of TCF12 and its interaction partner TWIST1 could be further clarified in the development of craniosynostosis.

The biosphere harbors a large quantity and diversity of microbial organisms that can thrive in all environments. Estimates of the total number of microbial species reach up to 1012, of which less than 15,000 have been characterized to date. It has been challenging to delineate phenotypically, evolutionary and ecologically meaningful lineages such as for example, species, subspecies and strains. Even within recognized species, gene content can vary considerably between sublineages (for example strains), a problem that can be addressed by analyzing pangenomes, defined as the non-redundant set of genes within a phylogenetic clade, as evolutionary units. Species considered to be ecologically and evolutionary coherent units, however to date it is still not fully understood what are primary habitats and ecological niches of many prokaryotic species and how environmental preferences drive their genomic diversity. Majority of comparative genomics studies focused on a single prokaryotic species in context of clinical relevance and ecology. With accumulation of sequencing data due to genomics and metagenomics, it is now possible to investigate trends across many species, which will facilitate understanding of pangenome evolution, species and subspecies delineation. The major aims of this thesis were 1) to annotate habitat preferences of prokaryotic species and strains; 2) investigate to what extent these environmental preferences drive genomic diversity of prokaryotes and to what extent phylogenetic constraints limit this diversification; 3) explore natural nucleotide identity thresholds to delineate species in bacteria in metagenomics gene catalogs; 4) explore species delineation for applications in subspecies and strain delineation in metagenomics. The first part of the thesis describes methods to infer environmental preferences of microbial species. This data is a prerequisite for the analyses performed in the second part of the thesis which explores how the structure of bacterial pangenomes is predetermined by past evolutionary history and how is it linked to environmental preferences of the species. The main finding in this subchapter that habitat preferences explained up to 49% of the variance for pangenome structure, compared to 18% by phylogenetic inertia. In general, this trend indicates that phylogenetic inertia does not limit evolution of pangenome size and diversity, but that convergent evolution may overcome phylogenetic constraints. In this project we show that core genome size is associated with higher environmental ubiquity of species. It is likely this is due to the fact that species need to have more versatile genomes and most necessary genes need to be present in majority of genomes of that species to be highly prevalent. Taken together these findings may be useful for future predictive analyses of ecological niches in newly discovered species. The third part of the thesis explores data-driven, operational species boundaries. I show that homologous genes from the same species from different genomes tend to share at least 95% of nucleotide identity, while different species within the same genus have lower nucleotide identity. This is in line with other studies showing that genome-wide natural species boundary might be in range of 90-95% of nucleotide identity. Finally, the fourth part of the thesis discusses how challenges in species delineation are relevant for the identification of meaningful within-species groups, followed by a discussion on how advancements in species delineation can be applied for classification of within-species genomic diversity in the age of metagenomics., Die Biosphäre beherbergt eine große Zahl verschiedener Mikroorganismen, die fast alle bekannten Lebensräume besiedeln können. Die Gesamtzahl mikrobieller Spezies liegt Schätzungen zu Folge bei bis zu 1012, von denen jedoch bis heute erst 15.000 beschrieben worden sind. Die Beschreibung von phänotypisch, evolutionsbiologisch und ökologisch kohärenten Spezies, Sub-Spezies oder Stämmen stellt Forscher vor konzeptionelle Herausforderungen. Selbst innerhalb anerkannter Spezies kann die Kombination einzelner Gene oft stark variieren. Diese Beobachtung ist die Grundlage der Analyse von Pan-Genomen. also der Konstellation originärer Gene innerhalb einer Abstammunsglinie, als evolutionsbiologische Einheiten. Spezies entsprechen prinzipiell ökologisch und evolutionär kohärenten Einheiten, jedoch sind die primären Habitate und ökologischen Nischen vieler prokaryotischer Spezies bis heute nur unzureichend beschrieben, insbesondere mit Blick auf den Einfluss ökologischer Präferenzen auf die Evolution von Genomen. Die Mehrheit vergleichender genomischer Studien untersucht einzelne prokaryotische Spezies mit Bezug auf deren klinische oder ökologische Relevanz. Aufgrund der wachsenden Verfügbarkeit genomischer Daten ist es nun jedoch möglich, vergleichende Studien über Speziesgrenzen hinweg durchzuführen, um allgemeine Prinzipien der Evolution von Pan-Genomen, Spezies und Sub-Spezies zu untersuchen. Die wesentlichen Ziele der vorliegenden Arbeit waren 1) die Annotation von Habitatpräferenzen prokaryotischer Spezies und Stämme; 2) die Quantifizierung des Einflusses von Umwelt und Evolutionsgeschichte (Phylogenie) auf die genomische Diversität von Prokaryoten; 3) die Bestimmung natürlicher Schwellenwerte der Genomsequenzähnlichkeit zwischen Spezies, auch anhand von Genkatalogen; 4) die Untersuchung der Abgrenzung zwischen Spezies, Sub-Spezies und Stämmen mithilfe metagenomischer Daten. Im ersten Teil der Arbeit werden Methoden zur Bestimmung ökologischer Präferenzen mikrobieller Spezies beschrieben. Die so gewonnenen Daten dienen in der Folge als Grundlage für die Quantifizierung von Umwelt- und evolutionsgeschichtlichen Einflüssen auf die Struktur und Evolution bakterieller Pan-Genome im zweiten Teil der Arbeit. Ein zentrales Ergebnis dieser Untersuchung war, dass bis zu 49% der strukturellen Varianz in Pan-Genomen durch Habitatpräferenzen erklärt werden kann, im Gegensatz zu lediglich 18% durch phylogenetische Trägheitseffekte. Dies zeigt, dass die Größe und Diversität von Pan-Genomen nicht phylogenetisch limitiert ist, insbesondere in Fällen von konvergenter Evolution. Große Kern-Genome sind ferner mit einer weiten ökologischen Verbreitung von Spezies assoziiert; eine mögliche Erklärung ist, dass weit verbreitete Spezies vielseitigere Genome mit mehr notwendigen Genen besitzen, die ein Überleben in vielfältigen Umgebungen ermöglichen. Die vorgelegte Arbeit kann weiterhin einen Beitrag zur Vorhersage ökologischer Profile neu beschriebener Spezies leisten. Im dritten Teil der Arbeit werden datenbezogene, operationelle Definition von Spezies-Grenzen untersucht. Es konnte gezeigt werden, dass Gene verschiedener Genome innerhalb derselben Spezies normalerweise mindestens 95% Ähnlichkeit der Nukleotidsequenz aufweisen, während die Ähnlichkeit zwischen Spezies desselben Genus geringer ausfällt. Dieser Wert liegt im Rahmen früherer Schätzungen. Der vierte Teil der Arbeit beschreibt abschließend die Herausforderungen bei der Bestimmung von evolutionären Linien innerhalb von Spezies und diskutiert anschließend, wie konzeptionelle Entwicklungen in dieser Frage für die Klassifizierung und Quantifizierung von Diversität anhand metagenomischer Daten genutzt werden kann.

Heterozygote Mutationen im Sox10-Gen können beim Menschen zu verschiedenen Krankheitsbildern führen. Dabei variiert der Schweregrad der Erkrankung von milderen Formen wie der Hirschsprungkrankheit und dem Waardenburg-Syndrom bis hin zu schweren Krankheitsbildern wie dem PCWH, einer Kombination aus der Hirschsprungkrankheit, dem Waardenburg-Syndrom, peripherer Neuropathie und zentraler Leukodystrophie. Die genaue Ursache für die unterschiedliche phänotypische Ausprägung der Sox10-Mutationen ist bislang unbekannt. Es wurde postuliert, dass Mutationen im letzten Exon des Sox10-Gens zur Translation von dominant-negativen Sox10-Proteinen führen, die für die phänotypische Ausprägung von PCWH verantwortlich sind. In dieser Arbeit wurde eine dieser Mutationen, Sox10 Q377X, im Mausmodell untersucht. Heterozygote Mäuse zeigen Pigmentierungsstörungen und Defekte im enterischen Nervensystem, die zu einem Megakolon führen können. Dieser Phänotyp ist vergleichbar mit einer Sox10-Haploinsuffizienz. Trotz der Präsenz des mutierten Sox10-Proteins in Schwann-Zellen und Oligodendrozyten konnten keine Anzeichen für neurologische Defekte im zentralen und peripheren Nervensystem während der Entwicklung und in adulten heterozygoten Mäusen gefunden werden. Es zeigte sich kein dominant-negativer Effekt des mutierten Sox10-Proteins. Die Ergebnisse dieser Arbeit plädieren folglich gegen eine strikte Genotyp-Phänotyp-Korrelation bei Sox10-Mutationen und argumentieren für den Einfluss von weiteren Faktoren, wie etwa dem genetischen Hintergrund. Für das mutierte Sox10-Protein ließ sich sogar eine funktionelle Restaktivität in Oligodendrozyten und deren Vorläufern nachweisen. Auch ohne Vorliegen genetischer Veränderungen nimmt die Fähigkeit zu Proliferation und Differenzierung in Oligodendrozyten-Vorläuferzellen mit zunehmendem Alter ab. Um die altersabhängigen regulatorischen Unterschiede in Oligodendrozyten Vorläuferzellen auf transkriptioneller Ebene zu verstehen, wurden in dieser Arbeit Oligodendrozyten Vorläuferzellen aus embryonalen und adulten Gehirnen der Maus isoliert und Transkriptom-Datenbanken erstellt, die deutliche Unterschiede im Expressionsmuster der embryonalen und adulten Oligodendrozyten Vorläuferzellen erkennen ließen. Heterozygous mutations in the Sox10 gene lead to several human diseases. The severity of these diseases ranges from milder forms such as Hirschsprung’s disease and Waardenburg syndrome to more severe forms such as PCWH, which is a combination of Hirschsprung’s disease, Waardenburg syndrome, peripheral demyelinating neuropathy and central dysmyelinating leukodystrophy. Up to now it is unknown why Sox10 mutations result in different phenotypic manifestations. It was postulated that mutations in the last exon 5 of the Sox10 gene lead to translation of dominant Sox10 proteins that cause the PCWH phenotype. One of these mutations, is Sox10 Q377X and was analyzed in a mouse model in this thesis. Heterozygous mice showed defects in pigmentation and in the enteric nervous system that could result in a megacolon. This phenotype is also observed for a Sox10 haploinsufficiency. Although, the mutant protein was present in Schwann cells and oligodendrocytes, there was no sign of neurological defects in the central and peripheral nervous systems during development and in adult heterozygous mice. The mutant Sox10 protein showed no dominant effect. The presented results hence argue against a strict genotype-to-phenotype correlation of Sox10 mutations and point to the influence of additional factors including the genetic background. Intriguingly, the mutant Sox10 protein even showed residual activity in oligodendrocytes and their precursors. Already in the absence of genetic alterations the capability of oligodendrocyte precursor cells to proliferate and differentiate decreases with age. To understand the age-related regulatory differences in oligodendrocyte precursor cells on the level of transcription, oligodendrocyte precursor cells were isolated in this study from embryonic and adult mouse brains to generate transcriptome databases. Their comparison revealed substantial differences in the expression profile of embryonic and adult oligodendrocyte precursor cells.

Summary Bees, like many other organisms, evolved an endogenous circadian clock, which enables them to foresee daily environmental changes and exactly time foraging flights to periods of floral resource availability. The social lifestyle of a honey bee colony has been shown to influence circadian behavior in nurse bees, which do not exhibit rhythmic behavior when they are nursing. On the other hand, forager bees display strong circadian rhythms. Solitary bees, like the mason bee, do not nurse their offspring and do not live in hive communities, but face the same daily environmental changes as honey bees. Besides their lifestyle mason and honey bees differ in their development and life history, because mason bees overwinter after eclosion as adults in their cocoons until they emerge in spring. Honey bees do not undergo diapause and have a relatively short development of a few weeks until they emerge. In my thesis, I present a comparison of the circadian clock of social honey bees (Apis mellifera) and solitary mason bees (Osmia bicornis and Osmia cornuta) on the neuroanatomical level and behavioral output level. I firstly characterized in detail the localization of the circadian clock in the bee brain via the expression pattern of two clock components, namely the clock protein PERIOD (PER) and the neuropeptide Pigment Dispersing Factor (PDF), in the brain of honey bee and mason bee. PER is localized in lateral neuron clusters (which we called lateral neurons 1 and 2: LN1 and LN2) and dorsal neuron clusters (we called dorsal lateral neurons and dorsal neurons: DLN, DN), many glia cells and photoreceptor cells. This expression pattern is similar to the one in other insect species and indicates a common ground plan of clock cells among insects. In the LN2 neuron cluster with cell bodies located in the lateral brain, PER is co-expressed with PDF. These cells build a complex arborization network throughout the brain and provide the perfect structure to convey time information to brain centers, where complex behavior, e.g. sun-compass orientation and time memory, is controlled. The PDF arborizations centralize in a dense network (we named it anterio-lobular PDF hub: ALO) which is located in front of the lobula. In other insects, this fiber center is associated with the medulla (accessory medulla: AME). Few PDF cells build the ALO already in very early larval development and the cell number and complexity of the network grows throughout honey bee development. Thereby, dorsal regions are innervated first by PDF fibers and, in late larval development, the fibers grow laterally to the optic lobe and central brain. The overall expression pattern of PER and PDF are similar in adult social and solitary bees, but I found a few differences in the PDF network density in the posterior protocerebrum and the lamina, which may be associated with evolution of sociality in bees. Secondly, I monitored activity rhythms, for which I developed and established a device to monitor locomotor activity rhythms of individual honey bees with contact to a mini colony in the laboratory. This revealed new aspects of social synchronization and survival of young bees with indirect social contact to the mini colony (no trophalaxis was possible). For mason bees, I established a method to monitor emergence and locomotor activity rhythms and I could show that circadian emergence rhythms are entrainable by daily temperature cycles. Furthermore, I present the first locomotor activity rhythms of solitary bees, which show strong circadian rhythms in their behavior right after emergence. Honey bees needed several days to develop circadian locomotor rhythms in my experiments. I hypothesized that honey bees do not emerge with a fully matured circadian system in the hive, while solitary bees, without the protection of a colony, would need a fully matured circadian clock right away after emergence. Several indices in published work and preliminary studies support my hypothesis and future studies on PDF expression in different developmental stages in solitary bees may provide hard evidence., Zusammenfassung Bienen, sowie viele andere Organismen, evolvierten eine innere circadiane Uhr, die es ihnen ermöglicht, tägliche Umweltveränderungen voraus zu sehen und ihre Foragierflüge zu Tageszeiten durchzuführen, wenn sie möglichst viele Blüten besuchen können. Es zeigte sich, dass der soziale Lebensstil der Honigbiene Einfluss auf das rhythmische Verhalten der Ammenbienen hat, die während der Brutpflege keinen täglichen Rhythmus im Verhalten aufweisen. Sammlerbienen auf der anderen Seite zeigen ein stark rhythmisches Verhalten. Solitäre Bienen, wie die Mauerbiene, betreiben keine Brutpflege und leben nicht in einer Staatengemeinschaft, aber sind den gleichen Umweltveränderungen ausgesetzt. Nicht nur Lebensstil, sondern auch Entwicklung und Lebenszyklus unterscheiden sich zwischen Honig- und Mauerbienen. Mauerbienen überwintern als adulte Insekten in einem Kokon bis sie im Frühjahr schlüpfen. Honigbienen durchleben keine Diapause und schlüpfen nach wenigen Wochen der Entwicklung im Bienenstock. In meiner Dissertation vergleiche ich die circadiane Uhr von sozialen Honigbienen (Apis mellifera) und solitären Mauerbienen (Osmia bicornis und Osmia cornuta) auf Ebene der Neuroanatomie und das durch die innere Uhr verursachte rhythmische Verhalten. Erstens charakterisierte ich detailliert die Lage der circadianen Uhr im Gehirn von Honig- und Mauerbiene anhand des Expressionsmusters von zwei Uhrkomponenten. Diese sind das Uhrprotein PERIOD (PER) und das Neuropeptid Pigment Dispersing Factor (PDF). PER wird exprimiert in lateralen Neuronen-Gruppen (die wir laterale Neurone 1 und 2 nannten: LN1 und LN2) und dorsalen Neuronen-Gruppen (benannt dorsal laterale Neurone und dorsale Neurone: DLN und DN), sowie in vielen Gliazellen und Fotorezeptorzellen. Dieses Expressionsmuster liegt ähnlich in anderen Insektengruppen vor und deutet auf einen Grundbauplan der Inneren Uhr im Gehirn von Insekten hin. In der LN2 Neuronen-Gruppe, deren Zellkörper im lateralen Gehirn liegen, sind PER und PDF in den gleichen Zellen co-lokalisiert. Diese Zellen bilden ein komplexes Netzwerk aus Verzweigungen durch das gesamte Gehirn und liefern damit die perfekte Infrastruktur, um Zeitinformation an Gehirnregionen weiterzuleiten, die komplexe Verhaltensweisen, wie Sonnenkompass-Orientierung und Zeitgedächtnis, steuern. Alle PDF Neuriten laufen in einer anterior zur Lobula liegenden Region zusammen (sie wurde ALO, anterio-lobular PDF Knotenpunkt, genannt). Dieser Knotenpunkt ist in anderen Insekten mit der Medulla assoziiert und wird akzessorische Medulla (AME) genannt. Wenige PDF Zellen bilden bereits im frühen Larvalstadium diesen ALO und die Zellzahl sowie die Komplexität des Netzwerks wächst die gesamte Entwicklung der Honigbiene hindurch. Dabei werden zuerst die dorsalen Gehirnregionen von PDF Neuronen innerviert und in der späteren Larvalentwicklung wachsen die Neurite lateral in Richtung der optischen Loben und des Zentralgehirns. Das generelle Expressionsmuster von PER und PDF in adulten sozialen und solitären Bienen ähnelt sich stark, aber ich identifizierte kleine Unterschiede in der PDF Netzwerkdichte im posterioren Protocerebrum und in der Lamina. Diese könnten mit der Evolution von sozialen Bienen assoziiert sein. Zweitens entwickelte und etablierte ich eine Methode, Lokomotionsrhythmen von individuellen Bienen im Labor aufzunehmen, die in Kontakt mit einem Miniaturvolk standen. Diese Methode enthüllte neue Aspekte der sozialen Synchronisation unter Honigbienen und des Überlebens von jungen Bienen, die indirekten sozialen Kontakt zu dem Miniaturvolk hatten (Trophalaxis war nicht möglich). Für Mauerbienen etablierte ich eine Methode Schlupf- und lokomotorische Aktivitätsrhythmik aufzuzeichnen und konnte damit zeigen, dass tägliche Rhythmen im Schlupf durch Synchronisation der circadianen Uhr in Mauerbienen durch Tagestemperatur-Zyklen erzielt werden kann. Des Weiteren präsentiere ich die ersten lokomotorischen Aktivitätsrhythmen von solitären Bienen, die sofort nach ihrem Schlupf einen starken circadianen Rhythmus im Verhalten aufwiesen. Honigbienen brauchten in meinen Experimenten mehrere Tage, um circadiane Rhythmen in Lokomotion zu entwickeln. Ich erstellte die Hypothese, dass Honigbienen zum Zeitpunkt des Schlupfes im Bienenvolk ein noch nicht vollständig ausgereiftes circadianes System besitzen, während solitäre Bienen, die ohne den Schutz eines Volkes sind, direkt nach dem Schlupf eine vollständig ausgereifte Uhr brauchen. Mehrere Hinweise in Publikationen und Vorversuchen unterstützen meine Hypothese. Zukünftige Studien der Entwicklung des PDF Neuronen-Netzwerkes in solitären Bienen unterschiedlicher Entwicklungsstufen könnten dies nachweisen.

Störungen der psychomotorischen Entwicklung sind klinisch und genetisch sehr heterogen. Häufig liegen Veränderungen in verschiedenen Genen zugrunde, deren Genprodukte jedoch in einem gemeinsamen molekularen Netzwerk oder Signalweg verbunden sind. Eine dieser molekularen/funktionellen Einheiten, die in den letzten Jahren zunehmend an Bedeutung gewonnen hat, ist die Chromatin- und Transkriptions-Regulation. Im Rahmen dieser Dissertation wurden zwei Gene untersucht, die mit Entwicklungsstörungen assoziiert und in diese Prozesse involviert sind: a) PHF6, ein potenzieller Chromatin-Regulator, in dem pathogene Varianten mit dem X-chromosomalen Börjeson-Forssman-Lehmann Syndrom (BFLS) assoziiert sind, und b) SCAF4, ein transkriptioneller Terminator, welcher bisher noch nicht mit Störungen der neuralen und mentalen Entwicklung assoziiert war. Im ersten Teil meiner Dissertation habe ich mich mit den molekularen Pathomechanismen des BFLS befasst. Da es phänotypische Unterschiede zwischen betroffenen Männern mit X-chromosomal rezessiv vererbten und betroffenen Frauen mit de novo Varianten in PHF6 gibt, habe ich PHF6-Varianten hinsichtlich ihrer funktionellen Konsequenzen untersucht. In silico Modellierung von Missense-Varianten in den ePHD (extended plant homeodomain) Domänen deutete darauf hin, dass „weibliche“ Varianten einen stärkeren destabilisierenden Effekt auf das Protein haben als „männliche“ Varianten. Als nächstes zeigten in vitro Überexpressionsanalysen, dass PHF6 mit „weiblichen“ Varianten in veränderter subzellulärer Proteinlokalisation, Aggregatbildung und stark reduzierten Proteinmengen resultierte. PHF6 mit pathogenen „männlichen“ Varianten hingegen verhielt sich ähnlich wie Wildtyp-PHF6. Daher könnte spekuliert werden, dass de novo Varianten im weiblichen Geschlecht schwerere Auswirkungen als die im männlichen Geschlecht identifizierten Varianten haben und so zur unterschiedlichen phänotypischen Ausprägung beitragen könnten. Weiterhin zeigte die ex vivo Analyse an Fibroblasten weiblicher Individuen einen Verlust des mutierten PHF6 Proteins, unabhängig vom Typ der untersuchten Variante (Missense, trunkierend, intragenische Duplikation). Dies deutet auf einen generellen Funktionsverlust-Mechanismus von PHF6 bei Frauen mit BFLS hin. Auf diese Beobachtung aufbauend habe ich mit Hilfe der CRISPR/Cas9 Technologie ein humanes, Neuronen-ähnliches PHF6 knockout (KO) Zellmodel hergestellt. Transkriptomanalysen dieser Zellen bestätigten eine Rolle für PHF6 in der transkriptionellen Regulation und in der Entwicklung und Differenzierung von Neuronen. Phänotypische Analysen der Zellen offenbarten tatsächlich Veränderungen im Neuritenwachstum und in der Anzahl der primären Neuriten. Dies deutet auf eine mögliche Rolle von PHF6 beim multipolaren zu bipolaren Übergang der Neurone hin. Weiterhin zeigten die Zellen eine langsamere Proliferation und Migration, was auf eine mögliche Rolle für PHF6 in der neuronalen Entwicklung hindeutet. Diese Prozesse könnten daher im Rahmen des BFLS gestört sein und den kognitiven Phänotypen zugrunde liegen. Im zweiten Teil meiner Dissertation wurden Varianten in SCAF4 als ursächlich für eine Form der Entwicklungsstörung identifiziert. Durch internationale Kollaborationen sammelten wir Mutationsdaten sowie klinische Daten von neun Individuen mit pathogenen Varianten in SCAF4. Diese umfassten sieben trunkierende und zwei Spleiß-Varianten, von denen acht de novo auftraten. Phänotypische Merkmale beinhalteten unter anderem eine milde intellektuelle Entwicklungsstörung, eine stark verzögerte Sprachentwicklung, eine Epilepsie und Verhaltensauffälligkeiten. SCAF4 interagiert mit der RNA Polymerase II und spielt eine Rolle bei der korrekten transkriptionellen Termination durch die Verhinderung der Nutzung von alternativen Polyadenylierungs (PolyA)-Signalen. Sequenzierung der RNA aus Blut-Lymphozyten von betroffenen Individuen im Vergleich zu Kontrollen zeigte eine hohe Anzahl an differentiell regulierter Gene. Weiterhin hatten die Patienten ein ausgeprägt verändertes Transkriptions-Profil mit einer bevorzugten Expression von verkürzten Transkripten, entweder durch die Nutzung von alternativen PolyA-Signalen und/oder durch alternative Transkriptionsstarts. Dies weist darauf hin, dass SCAF4 nicht nur bei der transkriptionellen Termination, sondern auch beim Transkriptionsstart und anderen Schritten der mRNA-Prozessierung eine Rolle spielt. Zusätzlich führte ein Knockdown des SCAF4 Orthologs CG4266 in Drosophila melanogaster als Modellorganismus zu einer veränderten Morphologie neuromuskulärer Synapsen, einer Beeinträchtigung der neurologischen Gesamtfunktion und einer Beeinträchtigung der Lern- und Gedächtnisleistung. Dies korreliert mit der Beeinträchtigung der neuronalen Entwicklung und den kognitiven Einschränkungen bei Individuen mit pathogenen Varianten in SCAF4 und bestätigte SCAF4 als mit Entwicklungsstörungen assoziiertes Gen. Zusammengefasst konnten im Rahmen dieser Arbeit zum einen SCAF4 als neues Gen für Entwicklungsstörungen identifiziert und zum anderen neue Erkenntnisse über die Pathomechanismen des PHF6-assoziierten Borjeson-Forssman-Lehmann-Syndroms gewonnen werden. Weiterhin wurde die Rolle beider Gene in der funktionellen Einheit „Chromatin- und Transkriptions-Regulation“ näher beschrieben. Neurodevelopmental disorders (NDDs) are clinically and genetically extremely heterogeneous. Frequently, genes are affected whose products are linked in a common molecular network or pathway. One of these increasingly acknowledged molecular/functional modules is the regulation of chromatin and transcription-related processes. This thesis sheds light on two genes associated with NDDs which are involved in these processes, a) PHF6, a potential chromatin remodeler, in which pathogenic variants are associated with X-linked Borjeson-Forssman-Lehmann syndrome (BFLS), and b) SCAF4, a transcriptional regulator, which has not yet been associated with NDDs. In the first part of my thesis, I investigated the underlying molecular pathomechanisms of BFLS. Considering that phenotypical differences between affected males with inherited X-linked recessive variants and affected females with de novo variants in PHF6 are observed, I assessed the possible mechanism underlying these differences. Data-based modeling of variants located in the zinc finger domains indicated that “female” variants might have more severe effects on protein stability than “male” variants. Next, in vitro overexpression analysis revealed that mutant PHF6 with “female” variants resulted in altered subcellular PHF6 localization with formation of aggregates and strong reduction of protein levels, while mutant PHF6 with “male” variants behaved more similar to wildtype PHF6. Therefore, the hypothesis was brought forward that de novo variants found in females are more disruptive. Furthermore, ex vivo analysis of female patient fibroblasts revealed loss of mutant PHF6, independent from the type of variant (missense, truncating, intra-genic duplication), indicating a common loss-of-function mechanism in females with BFLS. Based on these observations, I constructed a human neuron-like PHF6 knockout (KO) cell model using CRISPR/Cas9. Transcriptome analysis of these cells confirmed a role for PHF6 in chromatin remodelling and additionally in neuron development and differentiation. Phenotypic analysis of PHF6 KO neuron-like cells revealed alterations in neurite outgrowth and in the number of primary neurites, possibly indicating a role for PHF6 in multipolar to bipolar transition of neurons. Furthermore, cells exhibited slower proliferation and migration, indicating a role for PHF6 in neuron development. These processes might therefore be altered in BFLS. In the second part of my thesis, variants in SCAF4 were identified as causative for a NDD. We collected mutational and clinical data from nine individuals with pathogenic variants in SCAF4, truncating and splice-site variants, eight of them occurring de novo. Most prominent phenotypic features included mild intellectual disability, severely delayed speech development, epilepsy and behavioural anomalies. SCAF4 interacts with RNA polymerase II and plays a role in correct transcriptional termination by preventing the usage of early polyadenylation (polyA) sites. RNA sequencing of patient blood lymphocytes revealed a broad deregulation of genes in affected individuals in comparison to controls, with a large number of aberrant, mostly shortened transcripts. This shift was either mediated by the usage of alternative polyA sites and/or alternative transcriptional start sites. This suggests a possible role for SCAF4 not only in transcriptional termination but also in transcriptional start site recognition and other mRNA processing steps. Furthermore, knockdown of the SCAF4 orthologue CG4266 in the model organism Drosophila melanogaster resulted in impaired morphology of neuromuscular junctions, impaired gross neurological functioning and impaired learning and memory performance. This is consistent with the neurodevelopmental phenotype and cognitive impairment in humans with SCAF4 loss-of-function variants and emphasizes SCAF4 as a new NDD associated gene. In summary, this thesis identified SCAF4 as a new NDD associated gene and provided new insights into the pathomechanisms of PHF6-associated Borjeson-Forssman-Lehmann syndrome. Furthermore, the role of both genes in the context of the functional module “regulation of chromatin and-transcription-related processes” was further described.

Die Modifikation von Genen ist in den molekularen Biowissenschaften ein fundamentales Werkzeug, um die Funktion von Genen zu studieren (Reverse Genetik). Diese Arbeit hat erfolgreich Zinkfinger- und CRISPR/Cas9-Nukleasen für die Verwendung in C. reinhardtii etabliert, um Gene im Kerngenom gezielt auszuschalten und präzise zu verändern. Basierend auf vorausgegangener Arbeit mit Zinkfingernukleasen (ZFN) konnte die Transformationseffizienz um das 300-fache verbessert werden, was die Inaktivierung von Genen auch in motilen Wildtyp-Zellen ermöglichte. Damit war es möglich, die Gene für das Kanalrhodopsin-1 (ChR1), Kanalrhodopsin-2 (ChR2) und das Chlamyopsin-1/2-Gen (COP1/2) einzeln und gemeinsam auszuschalten. Eine Analyse der Phototaxis in diesen Stämmen ergab, dass die Phototaxis durch Inaktivierung von ChR1 stärker beeinträchtigt ist als durch Inaktivierung von ChR2. Um das CRISPR/Cas9-System zu verwenden, wurden die Transformationsbedingungen so angepasst und optimiert, dass der Cas9-gRNA-Komplex als in vitro hergestelltes Ribonukleoprotein in die Zellen transformiert wurde. Um die Bedingungen für präzise Genmodifikationen zu messen und zu verbessern, wurde das SNRK2.2-Gen als Reportergen für eine „Blau-Grün Test“ etabliert. Kleine Insertionen von bis zu 30 bp konnten mit kurzen Oligonukleotiden eingefügt werden, während größere Reportergene (mVenus, SNAP-Tag) mithilfe eines Donor-Plasmids generiert wurden. In dieser Arbeit konnten mehr als 20 nicht-selektierbare Gene – darunter 10 der 15 potenziellen Photorezeptorgene – mit einer durchschnittlichen Mutationsrate von 12,1 % inaktiviert werden. Insgesamt zeigt diese Arbeit in umfassender Weise, wie Gen-Inaktivierungen und Modifikationen mithilfe von ZFNs und des CRISPR/Cas9-Systems in der Grünalge C. reinhardtii durchgeführt werden können. Außerdem bietet die Sammlung der zehn Photorezeptor-Knockouts eine aussichtsreiche Grundlage, um die Vielfalt der Photorezeptoren in C. reinhardtii zu erforschen. Gene editing is a fundamental tool in molecular biosciences in order to study the function of genes (reverse genetics). This study established zinc-finger and CRISPR/Cas9 nucleases for gene editing to target and inactivate the photoreceptor genes in C. reinhardtii. In continuation of previous work with designer zinc-finger nucleases (ZFN), the transformation efficiency could be improved 300-fold, which enabled the inactivation of genes in motile wild type cells. This made it possible to disrupt the Channelrhodopsin-1 (ChR1), Channelrhodopsin-2 (ChR2) and Chlamyopsin-1/2 (COP1/2) genes individually and in parallel. Phototaxis experiments in these strains revealed that the inactivation of ChR1 had a greater effect on phototaxis than the inactivation of ChR2. To apply the CRISPR/Cas9 system, the transformation conditions were adapted and optimized so that the Cas9-gRNA complex was successfully electroporated into the cells as an in vitro synthesized ribonucleoprotein. This approach enabled gene inactivations with CRISPR/Cas9 in C. reinhardtii. In order to measure and improve the conditions for precise gene modifications, the SNRK2.2 gene was established as a reporter gene for a ‘Blue-Green test’. Small insertions of up to 30 bp were inserted using short oligonucleotides, while larger reporter genes (mVenus, SNAP-tag) were integrated using donor plasmids. Throughout this study, more than 20 non-selectable genes were disrupted, including 10 of the photoreceptor genes, with an average mutation rate of 12,1 %. Overall, this work shows in a comprehensive way how gene inactivations and modifications can be performed in green alga C. reinhardtii using ZFNs or CRISPR/Cas9. In addition, the collection of the ten photoreceptor knockouts provides a promising source to investigate the diversity of photoreceptor genes in C. reinhardtii.
