Cercospora beticola, causal agent of Cercospora leaf spot of sugarbeet (Beta vulgaris subsp. vulgaris), is the most economically damaging foliar pathogen inhibiting sugarbeet production. Despite the global importance of C. beticola, significant knowledge gaps exist pertaining to pathogen virulence and adaptation to management practices that include the use of resistant host varieties and the application of different fungicide chemistries. The lack of a high-quality reference genome for C. beticola has hindered research progression addressing these critical knowledge gaps. Here, we report the complete and gapless genome assembly and annotation of the reference C. beticola isolate Cb09-40. We identified misassembled regions in the previous reference genome and annotated previously missing protein-coding genes. This work establishes a high-quality reference genome that can serve as the foundation for future comparative genomic, population genetic, and evolutionary studies into the virulence and evolution of this important plant pathogen. Accurate genomic information is essential for advancing genetic breeding research in specific rice varieties. This study presented a gapless genome assembly of the indica rice cultivar Zhonghui 8015 (ZH8015) using PacBio HiFi, Hi-C, and ONT (Oxford Nanopore Technologies) ultra-long sequencing technologies, annotating 43 037 gene structures. Subsequently, utilizing this genome along with transcriptomic and metabolomic techniques, we explored ZH8015's response to brown planthopper (BPH) infestation. Continuous transcriptomic sampling indicated significant changes in gene expression levels around 48 h after BPH feeding. Enrichment analysis revealed particularly significant alterations in genes related to reactive oxygen species scavenging and cell wall formation. Metabolomic results demonstrated marked increases in levels of several monosaccharides, which are components of the cell wall and dramatic changes in flavonoid contents. Omics association analysis identified differentially expressed genes associated with key metabolites, shedding light on ZH8015's response to BPH infestation. In summary, this study constructed a reliable genome sequence resource for ZH8015, and the preliminary multi-omics results will guide future insect-resistant breeding research. Actinidia eriantha is one of the species of kiwifruit with a particularly high ascorbic acid (AsA) content. However, the molecular mechanism driving AsA richness in fruit remains unclear. In order to reveal the molecular mechanism of AsA richness in A. eriantha, this study constructed a regulatory network related to AsA metabolism by combining genomics, metabolomics and transcriptomics. We assembled a high-quality genome of A. eriantha ‘Ganlv 1’ with only five remaining gaps. The assembly is comprised of 29 pseudochromosomes with a total size of 615.95 Mb, and contig N50 of 20.35 Mb. Among them, 24 of the pseudochromosomes were obtained directly from telomere-to-telomere. The LTR assembly index score and consensus quality value were 21.34 and 39.90%, respectively. Subsequently, 61 metabolites and 2 092 genes were found to be differentially accumulated/expressed during fruit development by metabolome and transcriptome assays, respectively. AsA metabolism and the cyclic regeneration pathway were found to have high expression levels throughout fruit growth and development, suggesting its crucial role in the regulation of AsA. Furthermore, the AsA contents are highly associated with ascorbate peroxidase genes. The genome obtained in this study provides genomic resources for the genetic and breeding research of A. eriantha, and the constructed regulatory network can provide a public data platform for future research on kiwifruit.

ABSTRACT Chromosome evolution drives species evolution, speciation, and adaptive radiation. Accurate genome assembly is crucial to understanding chromosome evolution of species, such as dikaryotic fungi. Rust fungi (Pucciniales) in dikaryons represent the largest group of plant pathogens, but the evolutionary process of adaptive radiation in Pucciniales remains poorly understood. Here, we report a gapless genome for the wheat leaf rust fungus Puccinia triticina determined using PacBio high-fidelity (HiFi) sequencing. This gapless assembly contains two sets of chromosomes, showing that one contig represents one chromosome. Comparisons of homologous chromosomes between the phased haplotypes revealed that highly frequent small-scale sequence divergence shapes haplotypic variation. Genome analyses of Puccinia triticina along with other rusts revealed that recent transposable element bursts and extensive segmental gene duplications synergistically highlight the evolution of chromosome structures. Comparative analysis of chromosomes indicated that frequent chromosomal rearrangements may act as a major contributor to rapid radiation of Pucciniales. This study presents the first gapless, phased assembly for a dikaryotic rust fungus and provides insights into adaptive evolution and species radiation in Pucciniales. IMPORTANCE Rust fungi (Pucciniales) are the largest group of plant pathogens. Adaptive radiation is a predominant feature in Pucciniales evolution. Chromosome evolution plays an important role in adaptive evolution. Accurate chromosome-scale assembly is required to understand the role of chromosome evolution in Pucciniales. We took advantage of HiFi sequencing to construct a gapless, phased genome for Puccinia triticina. Further analyses revealed that the evolution of chromosome structures in rust lineage is shaped by the combination of transposable element bursts and segmental gene duplications. Chromosome comparisons of Puccinia triticina and other rusts suggested that frequent chromosomal arrangements may make remarkable contributions to high species diversity of rust fungi. Background: Lettuce, an important member of the Asteraceae family, is a globally cultivated cash vegetable crop. With a highly complex genome (∼2.5 Gb; 2n = 18) rich in repeat sequences, current lettuce reference genomes exhibit thousands of gaps, impeding a comprehensive understanding of the lettuce genome., Findings: Here, we present a near-complete gapless reference genome for cutting lettuce with high transformability, using long-read PacBio HiFi and Nanopore sequencing data. In comparison to stem lettuce genome, we identify 127,681 structural variations (SVs, present in 0.41 Gb of sequence), reflecting the divergence of leafy and stem lettuce. Interestingly, these SVs are related to transposons and DNA methylation states. Furthermore, we identify 4,612 whole-genome triplication genes exhibiting high expression levels associated with low DNA methylation levels and high N6-methyladenosine RNA modifications. DNA methylation changes are also associated with activation of genes involved in callus formation., Conclusions: Our gapless lettuce genome assembly, an unprecedented achievement in the Asteraceae family, establishes a solid foundation for functional genomics, epigenomics, and crop breeding and sheds new light on understanding the complexity of gene regulation associated with the dynamics of DNA and RNA epigenetics in genome evolution., (© The Author(s) 2024.
