Introduction: Antibiotic overuse has caused the development of bacterial resistance, which is a major threat to public health. Intracellular metabolic processes are essential for maintaining the normal physiological activities of bacteria, and an increasing body of research has demonstrated a significant association between metabolic alterations and the development of drug resistance. Numerous studies have demonstrated that the addition of adjuvants can counteract bacterial antibiotic resistance. Method: Cystine treatment was verified in vitro to promote the lethal effect of gentamicin on Salmonella using in vitro bactericidal counting methods. The metabolic differences in Salmonella enterica Typhimurium standard strain ATCC 14028 with or without the addition of cystine were analyzed via untargeted metabolomics. The multifunctional electronic enzyme marker was used to determine intracellular reduced glutathione/oxidized glutathione (GSH/GSSG), ferrous iron on (Fe2+), and reactive oxygen species (ROS) levels. The expression of glutathione and stress genes was determined using real-time quantitative PCR. Result: We confirmed that exogenous cystine increased the lethal effect of gentamicin against strain S. enterica Typhimurium (ATCC 14028) and other clinically resistant Salmonella serotypes. Exogenous cystine stimulated the metabolism of the cell and activated the glutathione pathway while altering the GSH/GSSG ratio, which placed bacteria in a state of redox imbalance with increased Fe2+ and ROS levels. Our results suggest that when bacterial redox levels are reprogrammed, bacterial susceptibility to antibiotics can also change. Discussion: This study confirms that cystine enhances the antimicrobial efficacy of gentamicin against drug-resistant Salmonella. Through the application of metabolomics, the underlying metabolic mechanisms by which cystine exerts its effects on Salmonella have been elucidated, offering a novel perspective in the domain of metabolic reprogramming aimed at counteracting drug resistance. Objective: This study integrates network pharmacology and metabolomics techniques to explore the potential regulatory mechanisms of Res on gouty arthritis (GA). Methods: Network pharmacology was used to predict the mechanism of Res in regulating GA, and methods such as HE staining, ELISA, immunohistochemistry, Real-time PCR, Western blot, and molecular docking were used to verify the role of NF-κB, MAPK, and JAK/STAT inflammatory signaling pathways in the MSU-induced GA rat model. In addition, non-targeted metabolomics techniques were combined to further investigate the mechanism of Res in treating GA. Results: The results of network pharmacology showed that Res may exert its therapeutic effects through the NF-κB signaling pathway. Animal experiments demonstrated that in the MSU-induced GA rat model, pathological damage, serum biochemical indicators, and levels of inflammatory factors were significantly increased, and the NF-κB signaling pathway was activated. The intervention of Res significantly reduced pathological damage, serum biochemical indicators, levels of inflammatory factors, and the activation of NF-κB, MAPK, and JAK/STAT signaling pathways in the model rats. Metabolomics results showed that Res could improve the metabolic trajectory deviations in serum and joint fluid of GA model rats. Through related metabolic pathway analysis, the most affected metabolic pathways were found to be Sphingolipid metabolism, Glycerophospholipid metabolism, Phenylalanine, tyrosine and tryptophan biosynthesis, Pantothenate and CoA, Citrate cycle (TCA cycle), and Arachidonic acid metabolism. Conclusion: Resveratrol can regulate the biosynthetic pathways of arachidonic acid, phenylalanine, tyrosine, and tryptophan, pantothenic acid and CoA biosynthesis pathways, TCA cycle, and other metabolic pathways, thereby regulating the NF-κB, MAPK, and JAK/STAT3 signaling pathways, and inhibiting the acute inflammatory response during GA attacks, showing characteristics of multi-pathway and multi-target action. Vetiveria zizanioides, renowned for its robust stability and exceptional capacity to sequester heavy metals, has garnered widespread application in tailings ecological restoration efforts. Arbuscular mycorrhizal fungi (AMF), which are capable of forming symbiotic relationships with more than 80% of terrestrial plant roots, play a pivotal role in enhancing plant nutrient uptake and bolstering resilience. In this study, we conducted a comprehensive investigation into the physiological and biochemical responses of Vetiveria zizanioides subjected to varying levels of copper stress (with copper concentrations ranging from 0 mg/kg to 400 mg/kg), with or without AMF inoculation. Additionally, we performed nontargeted metabonomic analyses to gain deeper insights into the metabolic changes that occur in vetiver grass under AMF inoculation and copper stress. Our findings revealed that Vetiveria zizanioides inoculated with AMF consistently demonstrated superior growth performance across all copper stress levels compared with noninoculated counterparts. Using nontargeted metabonomic analyses, inoculation with AMF affects the metabolism of phenylalanine and related pathways in vetiver as well as contributing to the promotion of the formation of phytochelatins (PCs) from glutamate, thereby alleviating copper stress. The results highlight the potential of AMF-inoculated Vetiveria zizanioides as a promising bioremediation tool capable of effectively mitigating the adverse effects of heavy metal pollution. Background: Metabolomics is an analytical approach utilized to explore the metabolic profiles of biological systems. This process typically involves the application of techniques such as nuclear magnetic resonance (NMR) spectroscopy and mass spectrometry (MS). In the case of schistosomiasis, metabolomics has been employed to identify potential diagnostic biomarkers, examine the host's metabolic response, and explore more effective therapeutic strategies. The objective of this scoping review is to assess the scope and characteristics of metabolomic research on schistosomiasis conducted over the past decade. Methods: To identify relevant original publications, a systematic search was conducted in the PubMed and Web of Science databases using the following search terms: ("Metabolomics" OR "Metabolomic" OR "Metabonomics" OR "Metabonomic") AND ("Schistosomiasis" OR "Schistosoma"). These terms were applied to the titles and abstracts of the publications, with a focus on the period from January 2014 to December 2024. Results: The initial search yielded 48 articles. However, after a thorough evaluation of the abstracts, 14 articles were selected based on the established inclusion criteria. The selection process is visually depicted in the PRISMA flowchart. The majority of the studies included in this review were conducted in China (7 articles) and Brazil (3 articles). Approximately two-thirds of the studies utilized animal models, with serum serving as biofluid in 66% of the studies. The findings of this scoping review suggest that chromatographic techniques coupled with mass spectrometry are predominantly used in metabolomic research on schistosomiasis, accounting for 75% of the studies. The identified metabolites are associated with metabolic pathways related to glycolysis, the TCA cycle, and amino acid metabolism, as well as demonstrating alterations resulting from intestinal dysbiosis observed during the infection. As exemplified by succinate and citrate, which are present in the alterations of energy pathways in Schistosoma mansoni and Schistosoma japonicum species. The serum levels of these metabolites are modified, reflecting the host's metabolic and immunological responses induced by the infections. Conclusions: These studies successfully elucidated the metabolic pathways and key metabolites involved in schistosomiasis. The findings are significant for the future identification of diagnostic biomarkers and the development of novel antiparasitic agents targeting Schistosoma species. Clinical trial: Not Applicable. Bariatric surgery is an effective treatment for type 2 Diabetes Mellitus (T2DM), yet the precise mechanisms underlying its effectiveness remain incompletely understood. While previous research has emphasized the role of rearrangement of the gastrointestinal anatomy, gaps persist regarding the specific impact on the gut microbiota and barriers within the biliopancreatic, alimentary, and common limbs. This study aimed to investigate the effects of duodenal-jejunal bypass (DJB) surgery on obese T2DM mice. We performed DJB and SHAM surgery in obese T2DM mice to investigate changes in the gut microbiota and barrier across different intestinal limbs. The effects on serum metabolism and potential associations with T2DM improvement were also investigated. Following DJB surgery, there was an increased abundance of commensals across various limbs. Additionally, the surgery improved intestinal permeability and inflammation in the alimentary and common limbs, while reducing inflammation in the biliopancreatic limbs. Furthermore, DJB surgery also improved T2DM by increasing L-glutamine, short-chain fatty acids, and bile acids and decreasing branched-chain amino acids. This study underscores the role of intestinal rearrangement in reshaping gut microbiota composition and enhancing gut barrier function, thereby contributing to the amelioration of T2DM following bariatric surgery, and providing new insights for further research on bariatric surgery. Stroke is the leading cause of death and disability worldwide, with ischemic stroke accounting for the majority of these. HBA is the active ingredient in Gastrodia elata and has potential therapeutic effects on central nervous system diseases. In this study, the cell model of cerebral ischemia was replicated by the culture method of oxygen-glucose deprivation/reoxygenation, and the rat model of vascular dementia was established by the two-vessel occlusion method. Metabolomics technology was employed to analyze the metabolic changes in ischemic neurons induced by HBA, and potential therapeutic targets were verified. The protective effects of HBA on ischemic neurons and their mitochondria were examined through multiple indicators, and the related mechanisms were verified. HBA can improve post-ischemic cognitive impairment in rats, and its mechanism is related to the regulation of the choline-activated phospholipase D2/Sirtuin 1/peroxisome proliferator-activated receptor-γ coactivator 1α pathway to improve mitochondrial function and reduce autophagic activity to maintain mitochondrial homeostasis. It is concluded that HBA has a protective effect on neuronal damage and cognitive impairment caused by cerebral ischemia by regulating key metabolites and signaling pathways, and that it provides a new molecular target for the treatment of cerebral ischemia. Abstract The global rise of multidrug-resistant pathogens, particularly Methicillin-resistant Staphylococcus aureus (MRSA), has become a critical public health concern, necessitating the urgent discovery of new antimicrobial agents. Griseorhodin C, a hydroxyquinone compound isolated from Streptomyces, has demonstrated significant inhibitory effects against MRSA. In this study, we employed a comprehensive approach combining transcriptome and metabolome analyses to investigate the underlying antimicrobial mechanism of Griseorhodin C. Our findings reveal that Griseorhodin C interferes with multiple bacterial metabolic pathways, including those essential for the biosynthesis and metabolism of amino acids, purine metabolism and energy metabolism, ultimately leading to bacterial growth inhibition and cell death. Notably, Griseorhodin C showed superior inhibitory effects compared to the clinical standard, vancomycin, both in vivo and vitro. These results highlight the potential of Griseorhodin C as a promising candidate for the development of new therapeutic strategies aimed at combating MRSA infections. The study underscores the importance of exploring natural products as sources of novel antibiotics in the ongoing fight against antimicrobial resistance.

The main purpose of this study was to explore the changes of biomarkers in different developmental stages of bleomycin-induced pulmonary fibrosis (PF) in rats via comprehensive pathophysiology, UPLC-QTOF/MS metabonomic technology, and 16S rRNA gene sequencing of intestinal microbiota. The rats were randomly divided into normal control and 1-, 2- and 4-week model group. The rat model of PF was established by one-time intratracheal instillation of bleomycin. The levels of inflammatory and fibrosis-related factors such as hydroxyproline (HYP), type III procollagen (COL-III), type IV collagen (COL-IV), hyaluronidase (HA), laminin (LN), interleukin (IL)-1β, IL-6, malondialdehyde (MDA) increased and superoxide dismutase (SOD) decreased as the PF cycle progressed. In the 1-, 2- and 4-week model group, 2, 19 and 18 potential metabolic biomarkers and 3, 16 and 12 potential microbial biomarkers were detected, respectively, which were significantly correlated. Glycerophospholipid metabolism pathway was observed to be an important pathway affecting PF at 1, 2 and 4 weeks; arginine and proline metabolism pathways significantly affected PF at 2 weeks. Linoleic acid metabolism pathway exhibited clear metabolic abnormalities at 2 and 4 weeks of PF, and alpha-linolenic acid metabolism pathway significantly affected PF at 4 weeks.

Flos Carthami (FC) has a good therapeutic effect on chronic alcoholic liver injury (CALI) in clinical practice, but the treatment mechanism is not very clear. Therefore, elucidating the molecular mechanism of action of FC in treating CALI is of great significance for the further development and application of drugs. Male Wistar rats were as the research object. The model group rats were orally administered with 8 mL/kg alcohol for 28 days to establish a CALI model, while the treatment group rats were orally administered with high (4.2903 g/kg), medium (1.4301 g/kg), and low (0.4767 g/kg) doses of FC extract. Potential biomarkers related to CALI were identified using rat serum metabonomics analysis methods combined with ultra-high performance liquid chromatography mass spectrometry (UHPLC-MS) technology, and the regulatory mechanisms of FC on these biomarkers were investigated. The BP neural network model was established by MATLAB software to deal with the classification problem of omics data. The H&E staining experiment found that after gavage, high-dose FC extract can reduce the degree of liver cell damage. Compared with the model group, the expression levels of alanine aminotransferase (ALT) and aspartate aminotransferase (AST) in the high-dose FC group decrease, indicating that the high-dose FC extract has liver protective effect. The classification accuracy of the BP neural network model is 95.8%, and the classification effect is good. Through volcanic map analysis, a total of twenty biomarkers related to CALI are identified, and FC can have a callback effect on these biomarkers. The results indicated that FC may exert therapeutic effect on CALI by regulating the metabolism of triglycerides, fatty acids, phospholipids, bile acids, amino acids and Vitamin E. This study provides a theoretical foundation for the promotion and clinical application.

Kidney is a major metabolic organ of human body. Amino acids are not only the basic components of protein， but also important metabolites in human body. Recent researches have demonstrated that amino acids play an important role in the pathophysiological development of various renal diseases. Through detecting the changes of amino acid spectrum in patients with different renal diseases， amino acid metabonomics may help to make early screening and diagnosis of the disease， guide later treatment and predict clinical outcomes. This review summarized the applications of amino acid metabonomics and discussed the clinical value of amino acid metabonomics in renal diseases.

Machine learning and artificial intelligence tools were used to investigate the discriminatory potential of blood serum metabolites for thromboembolism and antiphospholipid syndrome (APS). 1H-NMR-based metabonomics data of the serum samples of patients with arterial or venous thromboembolism (VTE) without APS (n = 32), thrombotic primary APS patients (APS, n = 32), and healthy controls (HCs) (n = 32) were investigated. Unique metabolic profiles between VTE and HCs, APS and HCs, and between VTE and triple-positive APS groups were indicative of the significant alterations in the metabolic pathways of glycolysis, the TCA cycle, lipid metabolism, and branched-chain amino acid (BCAA) metabolism, and pointed to the complex pathogenesis mechanisms of APS and VTE. Histidine, 3-hydroxybutyrate, and threonine were shown to be the top three metabolites with the most substantial impact on model predictions, suggesting that these metabolites play a pivotal role in distinguishing among APS, VTE, and HCs. This study intended to analyze the effects of body weight control by the diet, training adaptation, and gut microbiota metabolites of wrestlers in the week leading up to competition. According to the weight difference of wrestlers from the target weight 1 wk before the competition, those whose weight control effectiveness is less than 2 kg were classified as the CW group, whereas more than 2 kg were classified as the CnW group. The body weight, body composition, and diet of wrestlers were recorded; urine samples were taken for standard urine testing, and stool samples were collected for the analysis of gut microbiota and metabolites. The data showed that the relative values of carbohydrate and fat energy in the CnW group were significantly higher than those of the CW group, but the relative values of protein energy were significantly lower. The white blood cells, occult blood, and protein appeared in urine in the CnW group. The microbiota with higher abundance values in the CnW group were positively correlated with the relative value of carbohydrate energy, while the abundance value of Streptococcus was negatively correlated, and the functional prediction of differential bacteria was related to riboflavin and selencompound metabolism. The differential metabolites of CW/CnW group were functionally enriched in the processes of lipid and amino acid metabolism. Overall, the extent of weight control in wrestlers was correlated with sensible dietary patterns, adaptability to training load, and distinct gut microbiota and metabolites. This study aimed to investigate the metabolic changes in the kidneys in a murine adenine–diet model of chronic kidney disease (CKD). Kidney fibrosis is the common pathological manifestation across CKD aetiologies. Sustained inflammation and fibrosis cause changes in preferred energy metabolic pathways in the cells of the kidney. Kidney cortical tissue from mice receiving a control or adenine‐supplemented diet for 8 weeks (late inflammation and fibrosis) and 12 weeks (8 weeks of treatment followed by 4 weeks recovery) were analysed by 2D‐correlated nuclear magnetic resonance spectroscopy and compared with histopathology and biomarkers of kidney damage. Tissue metabolite and lipid levels were assessed using the MestreNova software. Expression of genes related to inflammation, fibrosis, and metabolism were measured using quantitative polymerase chain reaction. Animals showed indicators of severely impaired kidney function at 8 and 12 weeks. Significantly increased fibrosis was present at 8 weeks but not in the recovery group suggesting some reversal of fibrosis and amelioration of inflammation. At 8 weeks, metabolites associated with glycolysis were increased, while lipid signatures were decreased. Genes involved in fatty acid oxidation were decreased at 8 weeks but not 12 weeks while genes associated with glycolysis were significantly increased at 8 weeks but not at 12 weeks. In this murine model of CKD, kidney fibrosis was associated with the accumulation of triglyceride and free lactate. There was an up‐regulation of glycolytic enzymes and down‐regulation of lipolytic enzymes. Silkworm, Bombyx mori, an economically significant insect, plays a crucial role in silk production. However, silkworm breeding is highly susceptible to various pathogens, particularly the Bombyx mori nucleopolyhedrovirus (BmNPV), which poses a serious threat. Recent metabonomic studies have provided insights into the metabolic changes associated with BmNPV infection. BmNPV infection has obvious temporal characteristics. However, few studies have investigated the silkworms infected in different periods. This study employed gas chromatography–mass spectrometry (GC–MS) to perform a comprehensive analysis of haemolymph metabolites in silkworms at 48, 72, 96 and 120 h post‐infection (h.p.i.). Through the integration of time‐course analysis and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment, the study revealed distinct four‐stage metabolic characteristics in the silkworm's response to BmNPV infection. At Stage 1 (48 h.p.i.), silkworms activate antioxidant defence mechanisms, with significant enrichment in metabolic pathways involving key antioxidants such as glutathione, to mitigate oxidative stress induced by viral invasion. By Stage 2 (72 h.p.i.), pathways related to amino acid metabolism and protein synthesis become active, indicating an increase in protein synthesis. In Stage 3 (96 h.p.i.), energy metabolism and substance transport pathways are significantly upregulated to support the rapid viral replication and the enhanced locomotor behaviour of silkworm. Finally, at Stage 4 (120 h.p.i.), there is a further enhancement of pathways related to energy metabolism, nucleic acid synthesis, and substance transport, which align with peak viral assembly and release. Bacillus is one of the most widely used biocontrol microbial resources in the world. In the era when genomics has become a universal basic discipline, the combined application of transcriptomics, proteomics, metabonomics and other multi-omics technologies have become an important means to deeply reveal the biological characteristics and biocontrol mechanisms of Bacillus. Currently, the NCBI database has published a total of 10 813 genome sequences of Bacillus, of which 1 842 have complete assembly annotations, accounting for 17.04% of the total number. The secondary metabolite gene clusters are the most conserved and specific part of the Bacillus genome. They are not only an important source of natural products, but also play important roles in the interactions and life cycle between bacteria and the environment. Up to now, research on Bacillus has mostly adopted integrated omics models and bioinformatics calculation methods, focusing on the mechanisms of Bacillus resistance formation, biofilm formation, colonization, growth promotion, and induction of plant stress resistance. With the continuous deepening of research, the gene regulatory mechanisms, protein expression, and metabolic pathways in the biocontrol process of Bacillus will be further elucidated, which will help discover new biocontrol active substances and optimize biocontrol strategies. This study aimed to explore the pharmacodynamics and mechanisms of different processing methods of Ligustrum lucidum Ait. (LLA) in addressing kidney‐yin deficiency (KYD). Forty‐eight Sprague–Dawley rats were divided into eight groups based on their weight. The KYD model was established by intragastric administration of levothyroxine sodium. Each group was administered the corresponding treatment for 15 consecutive days. The general condition of the rats during the treatment period was observed. In addition, the levels of cyclic adenosine monophosphate (cAMP), cyclic guanosine monophosphate (cGMP), and the ratio of cAMP to cGMP in the serum of rats from different groups were measured. Serum samples were analyzed using the ultra‐performance liquid chromatography (UPLC)‐Orbitrap Fusion MS technique for metabolomics analysis. Compared with the model group, the general condition of the rats in the wine‐steamed L. lucidum group (WL) and salt‐steamed L. lucidum group (SSL) groups showed significant improvement. The serum levels of cAMP, cGMP, and the cAMP‐to‐cGMP ratio tended to return to normal. Metabolic analysis identified 38 relevant biomarkers and revealed 3 major metabolic pathways: phenylalanine, tyrosine, and tryptophan biosynthesis; phenylalanine metabolism; and sphingolipid metabolism. The different processing methods of LLA demonstrated therapeutic effects on KYD in rats, likely related to the restoration of disturbed metabolism by adjusting the levels of endogenous metabolites in the kidney. Abstract Tubulointerstitial fibrosis is a characteristic hallmark of chronic kidney disease (CKD). Metabolic perturbations in cellular energy metabolism contribute to the pathogenesis of CKD, but the chemical contributors remain unclear. The aim of this investigation was to use two dimensional 1H‐nuclear magnetic resonance (2D‐COSY) metabolomics to identify the chemical changes of kidney fibrogenesis. An in vitro transforming growth factor‐β1 (TGF‐β1)‐induced model of kidney fibrogenesis with human kidney‐2 (HK‐2) proximal tubular epithelial cells (PTEC) was used. IntroductionAntibiotic overuse has caused the development of bacterial resistance, which is a major threat to public health. Intracellular metabolic processes are essential for maintaining the normal physiological activities of bacteria, and an increasing body of research has demonstrated a significant association between metabolic alterations and the development of drug resistance. Numerous studies have demonstrated that the addition of adjuvants can counteract bacterial antibiotic resistance.MethodCystine treatment was verified in vitro to promote the lethal effect of gentamicin on Salmonella using in vitro bactericidal counting methods. The metabolic differences in Salmonella enterica Typhimurium standard strain ATCC 14028 with or without the addition of cystine were analyzed via untargeted metabolomics. The multifunctional electronic enzyme marker was used to determine intracellular reduced glutathione/oxidized glutathione (GSH/GSSG), ferrous iron on (Fe2+), and reactive oxygen species (ROS) levels. The expression of glutathione and stress genes was determined using real-time quantitative PCR.ResultWe confirmed that exogenous cystine increased the lethal effect of gentamicin against strain S. enterica Typhimurium (ATCC 14028) and other clinically resistant Salmonella serotypes. Exogenous cystine stimulated the metabolism of the cell and activated the glutathione pathway while altering the GSH/GSSG ratio, which placed bacteria in a state of redox imbalance with increased Fe2+ and ROS levels. Our results suggest that when bacterial redox levels are reprogrammed, bacterial susceptibility to antibiotics can also change.DiscussionThis study confirms that cystine enhances the antimicrobial efficacy of gentamicin against drug-resistant Salmonella. Through the application of metabolomics, the underlying metabolic mechanisms by which cystine exerts its effects on Salmonella have been elucidated, offering a novel perspective in the domain of metabolic reprogramming aimed at counteracting drug resistance. Furthermore, these findings reinforce the potential role of small-molecule metabolites as effective adjuvants to enhance antibiotic action.
