Madagascar is a major hotspot of biodiversity in the Western Indian Ocean, but, as in many other regions, coral reefs surrounding the island confront large-scale disturbances and human-induced local stressors. Conservation actions have been implemented with encouraging results for fisheries, though their benefit on coral assemblages has never been rigorously addressed. In this context, we analyzed the multiscale spatial variation of the composition, generic richness, abundance, life history strategies, and cover of coral assemblages among 18 stations placed at three regions around the island. The potential influences of marine protected areas (MPAs), algal cover, substrate rugosity, herbivorous fish biomass, and geographic location were also analyzed. Our results highlight the marked spatial variability, with variation at either or both regional and local scales for all coral descriptors. The northeast coastal region of Masoala was characterized by the high abundance of coral colonies, most notably of the competitive Acropora and Pocillopora genera and stress-tolerant taxa at several stations. The southwest station of Salary Nord was distinguished by lower abundances, with depauperate populations of competitive taxa. On the northwest coast, Nosy-Be was characterized by higher diversity and abundance as well as by high coral cover (~42–70%) recorded at unfished stations. Results clearly underline the positive effects of MPAs on all but one of the coral descriptors, particularly at Nosy-Be where the highest contrast between fished and unfished stations was observed. Biomass of herbivorous fishes, crustose coralline algae cover, and substrate rugosity were also positively related to several coral descriptors. The occurrence of reefs with high diversity, abundance, and cover of corals, including the competitive Acropora, is a major finding of this study. Our results strongly support the implementation of locally managed marine areas with strong involvement by primary users, particularly to assist in management in countries with reduced logistic and human resources such as Madagascar.

International audience; Correctly delimiting species and populations is a prerequisite for studies of connectivity, adaptation and conservation. Genomic data are particularly useful to test for species differentiation for organisms with few informative morphological characters or low discrimination of cytoplasmic markers, as in Scleractinians. Here we applied Restriction site Associated DNA sequencing (RADsequencing) to the study of species differentiation and genetic structure in populations of Pocillopora spp. from Oman and French Polynesia, with the objectives to test species hypotheses, and to study the genetic structure among sampling sites within species. We focused here on coral colonies morphologically similar to P. acuta (damicornis type β). We tested the impact of different filtering strategies on the stability of the results. The main genetic differentiation was observed between samples from Oman and French Polynesia. These samples corresponded to different previously defined primary species hypotheses (PSH), i.e. PSHs 12 and 13 in Oman, and PSH 5 in French Polynesia. In Oman, we did not observe any clear differentiation between the two putative species PSH 12 and 13, nor between sampling sites. In French Polynesia, where a single species hypothesis was studied, there was no differentiation between sites. Our analyses allowed the identification of clonal lineages in Oman and French Polynesia. The impact of clonality on genetic diversity is discussed in light of individual-based simulations.

Building trust in science and evidence-based decision-making depends heavily on the credibility of studies and their findings. Researchers employ many different study designs that vary in their risk of bias to evaluate the true effect of interventions or impacts. Here, we empirically quantify, on a large scale, the prevalence of different study designs and the magnitude of bias in their estimates. Randomised designs and controlled observational designs with pre-intervention sampling were used by just 23% of intervention studies in biodiversity conservation, and 36% of intervention studies in social science. We demonstrate, through pairwise within-study comparisons across 49 environmental datasets, that these types of designs usually give less biased estimates than simpler observational designs. We propose a model-based approach to combine study estimates that may suffer from different levels of study design bias, discuss the implications for evidence synthesis, and how to facilitate the use of more credible study designs., Randomised controlled experiments are the gold standard for scientific inference, but environmental and social scientists often rely on different study designs. Here the authors analyse the use of six common study designs in the fields of biodiversity conservation and social intervention, and quantify the biases in their estimates.

Amidst global environmental changes, predicting species responses to future environments is a critical challenge for preserving biodiversity and associated human benefits. We explored the original idea that coral competitive performances, the ability of corals to preempt ecological space on the reef through territorial warfare, serve as indicators of species’ ecological niches and environmental windows, and therefore, responses to future environments. Our surveys indicated that coral performances varied with taxonomic-identity, size, and position along environmental gradients, highlighting complex interplays between life-history, warfare-strategy, and niche segregation. Our results forewarn that growing alterations of coastal environments may trigger shifts in coral dominance, with decline of major reef-building taxa like acroporids, and underscore the importance of restraining human impacts for coastal resilience. Our empirical approach untangles the complexity of species’ battle-like interactions and can help identify winners and losers in various communities caught in the interplay between ecological niches, environmental windows, and global changes.

Recurring outbreaks of crown-of-thorns starfish (COTS) severely damage healthy corals, especially in the Western Pacific Ocean. To obtain a better understanding of population genetics of COTS and historical colonization across the Pacific Ocean, complete mitochondrial genomes were sequenced from 243 individuals collected in 11 reef regions. Our results indicate that Pacific COTS (Acanthaster cf. solaris) comprise two major clades, an East-Central Pacific (ECP) clade and a Pan-Pacific (PP) clade, separation of which was supported by high bootstrap value. The ECP clade consists of COTS from French Polynesia, Fiji, Vanuatu and the Great Barrier Reef (GBR). The Hawaii population is unique within this clade, while California COTS are included in EPC clade. On the other hand, the PP clade comprises multiple lineages that contain COTS from Vietnam, the Philippines, Japan, Papua New Guinea, Micronesia, the Marshall Islands, GBR, Vanuatu, Fiji and French Polynesia. For example, a lineage of the PP clade, which has the largest geographic distribution, includes COTS from all of these locations. These results suggest two alternative histories of current geographic distributions of COTS in the Pacific Ocean, an ECP clade ancestry or Western Pacific clade ancestry. Although further questions remain to be explored, this discovery provides an evolutionary context for the interpretation of COTS population structure which will aid future coral reef research in the Pacific Ocean, and ultimately improve reef management of COTS.

Underwater photogrammetry by Structure from Motion (SfM) allows the quantification of novel habitat descriptors that may be particularly relevant in assessing key reefscape traits, that is, physical and ecological characteristics of coral reef habitats. Here, we combined this new technology with fish surveys to explore how reefscape traits shape the functional structure of reef fish assemblages around three environmentally contrasted islands of the Indo-Pacific (Europa Island, Reunion Island, and New Caledonia). At 24 sites, habitat descriptors were computed from digital elevation models (DEM) and orthomosaics, while reef fish assemblages were assessed by visual census and video footage. Four habitat descriptors were marginally correlated and presented low variance inflation factor (VIF) values, thus being the most complementary descriptors: surface complexity, total shelter capacity, Shannon Shelter Index, and total coral cover. Linear mixed models (LMM) were used to explore the relationships between these habitat descriptors and four key fish functional entities: prey, planktivores, grazers, and predators. For each model, the variance explained (i.e., marginal R-2) was significantly higher when considering multiple predictors, including the novel three-dimensional descriptors (i.e., total shelter capacity and Shannon Shelter Index). The habitat descriptors quantified from underwater photogrammetry outputs (i.e., DEM and orthomosaics) provide easily available data to assess key reefscape traits and predict fish assemblage structure in coral reef ecosystems. This trait-based functional approach allows consistent assessment of the links between these descriptors from local to regional scales. Considering the global coral reef crisis and the increasing availability of world-reef photogrammetric surveys, this new technology should be key to bringing solutions to 21st-century conservation issues.

Este artículo contiene 11 páginas, 5 figuras, 1 tabla., Isolated coral reef habitats are unique systems to study the natural dynamics of coral traits and their natural acclimatization, adaptation, and recovery from globalscale stressors such as thermally induced bleaching events. This study evaluates the spatial and temporal changes in coral community attributes (diversity, live cover, and coral assemblage structure) over 14 years (2005–2019) at Clipperton, an extremely remote Eastern Tropical Pacific (ETP) atoll. The atoll exhibited overall high coral cover (~ 50–60%) dominated by massive species (Porites spp.), yet we observed large variation (44–56%) in coral community attributes among survey years (2005, 2016, 2019) with depth explaining most of the variation. Live coral cover increased in 2019 after a severe thermal stress event (El Niño, 2015– 2016) and many tropical cyclones, which also caused a shift in assemblage structure from branching Pocillopora to massive Porites in the shallower reef zones, resulting in a less well-defined depth gradient. Over the last two decades, coral reefs have experienced dire declines due to intensifying anthropogenic disturbances and climate change. Defining and quantifying coral reef resilience now represents a critical management objective, but there is still little consensus on the approach and the indices to be used. In this study, we develop a multi-factor reef recovery index based on the Technique for Order Preference by Similarity to an Ideal Solution (TOPSIS) method to assess the vulnerability of several insular coral reefs in the South Western Indian Ocean (SWIO) from 2016 to 2018. We showed, that in the wake of a regional bleaching event in 2016, the most isolated reefs of Europa, which is characterized by low direct human impact had the highest recovery potential. On the contrary, islands that are more prone to direct human influence (i.e., La Reunion and Rodrigues) displayed the lowest recovery potential.

Scleractinian corals are of great ecological interest as ecosystem engineer species. Accordingly, there is a wealth of studies on their adaptive abilities facing climate change. Such studies should rely on precise species and population delimitation. Nevertheless species delimitation in corals can be hindered by the lack of adequate genetic markers, by hybridization, and by morphological plasticity. Here we applied RAD sequencing to the study of species delimitation and genetic structure in populations of Pocillopora spp. from Oman and French Polynesia with the objectives to test primary species hypotheses based on mitochondrial DNA sequencing, and to study the genetic structure among sampling sites inside species. Regarding the varying levels of missing data observed among samples we tested different filtering strategy. The main genetic differentiation was observed between samples from Oman and French Polynesia, which also corresponded to different mitochondrial lineages and species hypotheses. In Oman, we did not observe any clear differentiation according to the main mitochondrial lineages considered here, nor between sampling sites. In French Polynesia where a single mitochondrial lineage was studied, we did not evidence any differentiation according to sampling sites. These results provide an additional example of the importance of using independent nuclear markers for the study of species delimitation. Our analyses also allowed the identification of clonal lineages in our samples, and to take them into account in our interpretations. We used simulations to study the impact of clonal reproduction on the distribution of statistics of genetic diversity and genetic structure among loci.

The Great Reef of Toliara, on the southwestern coast of Madagascar, has been documented as harbouring flourishing reef communities in the 1960s, but has since been affected by various threats, causing a coral decline last reported in 2008. In 2017, we examined the spatial heterogeneity in coral community structure in the region of Toliara. Coral assemblages were characterized by a marked spatial variability, with significant variation for most of the descriptors among the three major habitats and also among stations within habitats. We recorded high coral cover, with values &gt, 40% at six of the 10 stations, which was associated with high abundance of coral colonies. We also documented the return to an Acropora-dominated coral assemblage. While these positive results suggest a recent return to healthier coral assemblages, they must be tempered, as the diversity that we recorded was lower than in the 1960s. Moreover, we found a high cover of algae at several stations, suggesting that the ecosystem is likely close to the tipping point toward a phase shift. Finally, the population size-structure of major coral taxa was positively skewed, with few large colonies to ensure the replenishment of local populations. The marked spatial variation suggests that marine protected areas should integrate a sufficiently large area to capture the scale of this spatial heterogeneity.

Internal Transcribed Spacer structures are important in preserving accessibility to specific enzymes for the maturation of rRNAs. ITS1 sequences reported in the literature in Crustaceans range between 182 and 820 bp and are characterized by the absence of repeats or the presence of only a limited number of microsatellites. Here, we sequenced ITS1 for a range of shrimp families (infraorder Caridea) and show that most taxa have much larger ITS1 sequences. We find a high number of microsatellites in Alpheus hebes and Crangon crangon and we report repeat units in Pandalidae, Palaemonidae and mainly in Alpheidae species. Up to four repeats were found in A. vanderbilti (1915 bp), A. rostratus (1635 bp) and A. lottini (1625 bp). In general, four helices were found in ITS1. Repeat units led to extra hairpins and loops. No conserved positions occurred except in helix 4. Three clades were defined in A. lottini for the first time. We estimated the ITS1 divergence rate for the three clades of A. lottini collected in French Polynesia using existing calibrations of substitution rates. Rates of sequence evolution are largely influenced by repeat units, which likely evolve separately. By comparison with COI marker, we estimated the divergence rate of the whole ITS1 sequence to range from 0.5 to 1.4% Pmy and between 0.12 and 0.5% for the 3' end of ITS1 located outside the repeat units. Given the degree of identity between repeats, we suggest that a duplication event recently occurred in A. floridanus (98% identity) whereas an ancient duplication happened in A. sulcatus (50% identity) early at the origination of the group Alpheidae, approximately 50 mya ago. In conclusion, our results highlight an over representation of shorter ITS1 sequences in public repositories, and underlines the importance to further understand patterns of molecular evolution of this functionally important gene.

International audience; Coral reefs provide a range of important services to humanity, which are underpinned by community-level ecological processes such as coral calcification. Estimating these processes relies on our knowledge of individual physiological rates and species-specific abundances in the field. For colonial animals such as reef-building corals, abundance is frequently expressed as the relative surface cover of coral colonies, a metric that does not account for demographic parameters such as coral size. This may be problematic because many physiological rates are directly related to organism size, and failure to account for linear scaling patterns may skew estimates of ecosystem functioning. In the present study, we characterize the scaling of three physiological rates — calcification, respiration, and photosynthesis — considering the colony size for six prominent, reef-building coral taxa in Mo'orea, French Polynesia. After a seven-day acclimation period in the laboratory, we quantified coral physiological rates for three hours during daylight (i.e., calcification and gross photosynthesis) and one hour during night light conditions (i.e., dark respiration). Our results indicate that area-specific calcification rates are higher for smaller colonies across all taxa. However, photosynthesis and respiration rates remain constant over the colony-size gradient. Furthermore, we revealed a correlation between the demographic dynamics of coral genera and the ratio between net primary production and calcification rates. Therefore, intraspecific scaling of reef-building coral physiology not only improves our understanding of community-level coral reef functioning but it may also explain species-specific responses to disturbances.

Sea-level rise is predicted to cause major damage to tropical coastlines. While coral reefs can act as natural barriers for ocean waves, their protection hinges on the ability of scleractinian corals to produce enough calcium carbonate (CaCO3 ) to keep up with rising sea levels. As a consequence of intensifying disturbances, coral communities are changing rapidly, potentially reducing community-level CaCO3 production. By combining colony-level physiology and long-term monitoring data, we show that reefs recovering from major disturbances can produce 40% more CaCO3 than currently estimated due to the disproportionate contribution of juvenile corals. However, the buffering effect of highly productive juvenile corals is compromised by recruitment failures, which have been more frequently observed after large-scale, repeated bleaching events. While the size structure of corals can bolster a critical ecological function on reefs, climate change impacts on recruitment may undermine this buffering effect, thus further compromising the persistence of reefs and their provision of important ecosystem services.

The choice of ecological monitoring methods and descriptors determines the effectiveness of a program designed to assess the state of coral reef ecosystems. Here, we comparer the relative performance of the traditional Line Intercept Transect (LIT) method with three methods derived from underwater photogrammetry: LIT on orthomosaics, photoquadrats from orthomosaics, and surface analyses on orthomosaics. The data were acquired at Reunion Island on five outer reef slopes and two coral communities on underwater lava-flows. Coral cover was estimated in situ using the LIT method and with LITs and photoquadrats digitized on orthomosaic. Surface analyses were done on the same orthomosaics. Structural complexity of the surveyed sites was calculated from digital elevation models using three physical descriptors (fractal dimension, slope, surface complexity), and used to explore their possible influence in coral cover estimates. We also compared the methods in terms of scientific outputs, the human expertise and time required. Coral cover estimates obtained with in situ LITs were higher than those obtained with digitized LITs and photoquadrats. Surfaces analyses on orthomosaics yielded the lowest but most the precise cover estimates (i.e., lowest sample dispersion). Sites with the highest coral cover also had the highest structural complexity. Finally, when we added scientific outputs, and requirements for human expertise and time to our comparisons between methods, we found that surface analysis on the orthomosaics was the most efficient method. Photoquadrats were more time-consuming than both in situ and digitized LITs, even though they provided coral cover estimates similar to those of digitized LITs and yielded more than one descriptor. The LIT in situ method remains the least time-consuming and most effective for species-level taxonomic identifications but is the most limited method in terms of data outputs and representativeness of the ecosystem.

International audience; Structural complexity plays a key role in the functioning of coral reef ecosystems. Reef-building corals are major contributors to this complexity, providing shelter and food for numerous invertebrates and fish species. Both structural complexity and shelter capacity of reefscapes are determined by several components such as spurs and grooves, slope, caves and holes, vegetation and coral colonies. Quantifying the shelter capacity from coral col-onies to reefscapes is a fundamental step to estimating ecosystem potential to support biodiversity. Here, we applied underwater photogrammetry to quantify shelter volumes provided by individual coral colonies. Overall, 120 3D models of coral colonies from branching, massive, columnar and tabular growth forms were studied. Three reefscapes were also 3D modeled. The study encompasses three Indo-Pacific Islands: Reunion, Europa and New Caledonia. At the colony level, measurements of diameter, planar area, surface and shelter volume were computed. At the reefscape, the diameter and planar area of each colony were extracted from orthomosaics and then used to estimate shelter capacity. Linear models had high accuracy for predicting shelter volume (a 3D metric) from 2D metrics: the diameter=83.1%, R2=0.95; the planar area=87.5%, R2=0.95 and the colony surface=87.3%, R2=0.96. The surface complexity and the shelter volume of the colonies allowed inferring the size of shelters provided by coral growth forms. Quantitative descriptors (i.e. relative percentage of shelter by growth form, the abundance of coral colonies, “Shannon-Shelter Index”) revealed reefscape-scale shelter differences. Our major finding is that planar area and diameter of coral colonies are satisfactory proxies for estimating shelter volume. These new proxies allow 2D metrics to quantify 3D shelter provision, which can support sci-entists and managers in conservation actions since such metrics are widely used in monitoring programs. Future investigations on the relationships between shelter provision and reef biodiversity will improve the under-standing of these complex ecosystems

Monitoring potentially devastating coral-eating crown-of-thorns starfish (COTS) populations at scales relevant to management is a challenging task. Here, we investigated a citizen science approach to detect COTS outbreaks and prioritize management responses. Between 2014 and 2018, 38 000 COTS were recorded through 641 online observation reports submitted across New Caledonia, Vanuatu and Fiji by private stakeholders (51%), NGOs (22%), business operator (11%), research/government agencies (16%). COTS were observed in multiple areas, including in remote/inhabited reefs where they had never been reported. A three-level classification was developed to discriminate risk areas and propose operational guidelines to streamline management actions. About two-thirds of reports had low abundances (−1). Combining professional and non-professional observers increased the detection range (+27%) and the number of COTS detections (+129%). Citizen reports were eventually followed by removal campaigns organized within diverse institutional frameworks. While citizen monitoring has intrinsic limitations, we advocate that it constitutes a complementary and promising approach to support the ongoing management efforts in all countries affected by COTS.

Understanding colonization of new habitats and ecological successions is key to ecosystem conservation. However, studies on primary successions are scarce for reef-building corals, due to the rarity of newly formed substratum and the long-term monitoring efforts required for their long life cycle and slow growth rate. We analysed data describing the diversity, structure and demography of coral assemblages on lava flows of different ages and coral reefs at Reunion Island, to evaluate the strength and mechanisms of succession, and its agreement to the theoretical models. No significant differences were observed between the two habitats for most structure and demographic descriptors. In contrast, species richness and composition differentiated coral reefs from lava flows, but were not related to the age of the lava flow. We observed a strong dominance of Pocillopora colonies, which underline the opportunistic nature of this taxa, with life-history traits advantageous to dominance on primary and secondary successional stages. Although some results argue in favor of the tolerance model of succession, the sequences of primary successions as theorized in other ecosystems were difficult to observe, which is likely due to the high frequency and intensity of disturbances at Reunion, that likely distort or set back the expected successional sequences.

Although most research has focused on COTS early development, it remains unclear how COTS populations will keep pace with changing ocean conditions. Since reproduction is a key process contributing to outbreaks, we investigated the reproductive success of adult COTS acclimated for 3-4 months to different treatment combinations of ambient conditions, ocean warming (+2 • C) and acidification (− 0.35 pH). Our results suggest that the optimal breeding season in New Caledonia is concentrated around the end of the calendar year, when water temperature reaches >26 • C. We found negative effects of temperature on egg metrics, fertilisation success, and GSI, conflicting with previously documented effects of temperature on echinoderm reproductive outputs. Fertilisation success dropped drastically (more than threefold) with elevated temperature during the late breeding season. In contrast, we detected no effects of near-future acidification conditions on fertilisation success nor GSI. This is the first time that COTS reproduction is compared among individuals acclimated to different conditions of warming and acidification. Our results highlight the importance of accounting for adult exposure to better understand how COTS reproduction may be impacted in the face of global change.

Este artículo contiene 10 páginas, 5 figuras., Without drastic efforts to reduce carbon emissions and mitigate globalized stressors, tropical coral reefs are in jeopardy. Strategic conservation and management requires identification of the environmental and socioeconomic factors driving the persistence of scleractinian coral assemblages—the foundation species of coral reef ecosystems. Here, we compiled coral abundance data from 2,584 Indo-Pacific reefs to evaluate the influence of 21 climate, social and environmental drivers on the ecology of reef coral assemblages. Higher abundances of framework-building corals were typically associated with: weaker thermal disturbances and longer intervals for potential recovery; slower human population growth; reduced access by human settlements and markets; and less nearby agriculture. We therefore propose a framework of three management strategies (protect, recover or transform) by considering: (1) if reefs were above or below a proposed threshold of >10% cover of the coral taxa important for structural complexity and carbonate production; and (2) reef exposure to severe thermal stress during the 2014–2017 global coral bleaching event. Our findings can guide urgent management efforts for coral reefs, by identifying key threats across multiple scales and strategic policy priorities that might sustain a network of functioning reefs in the Indo-Pacific to avoid ecosystem collapse.

In Pacific countries, outbreaks of the crown-of-thorns starfish Acanthaster planci (COTS) raise increasing conservation concerns in areas where people heavily depend upon coral reefs for their livelihoods. Small-scale cleanups are often used in an attempt to regulate COTS densities, but their efficiency is challenged by knowledge gaps and the difficulty for the communities to frame their decisions in an ecological perspective. Here, we investigated COTS reproductive seasonality and its potential impact on removals. The spawning period of COTS was documented in two islands of the Vanuatu archipelago using the gonado-somatic index (GSI). Peak spawning occurred one month after the 28 degrees C threshold was exceeded and was delayed by 2-3 weeks with increasing latitude, theoretically allowing cleanups to be framed within the biological cycle. We demonstrated that subsampiing of two/three arms per starfish provide GSI errors 4 tons (13,000 starfish). At the end of the removals, GSI was reduced by half when compared to control areas, suggesting that traditional practices may under certain conditions trigger synchronized spawning. More effectively controlling COTS outbreaks will require teaching good ecological practices to avoid potential side-effects, a challenge in countries where a lack of knowledge on COTS does not really foster environmental concerns among local communities.

Clipperton Atoll, one of the most isolated coral reefs worldwide, is of great scientific interest due to its geomorphology and high levels of endemism. This study explored the reef fish assemblage structure of Clipperton Atoll and its relationship with live coral cover. Nine stations were sampled at three sites and three depths (6, 12 and 20 m) around the reef, measuring fish species richness and biomass and hermatypic coral cover (at genus level). We evaluated variation in species richness, biomass and diversity of fish assemblages among sites and depths, as well as the relationship between the entire fish assemblage composition and live coral cover. The results showed that species richness and biomass were similar among sites, but differed across depths, increasing with depth. In contrast, diversity differed among sites but not among depths. Multivariate analyses indicated that fish assemblage composition differed among sites and depths in relation to changes in cover of coral of the genera Pocillopora, Porites, Pavona and Leptoseris, which dominate at different depths. The results showed that fish species richness and diversity were low at Clipperton Atoll and that, in isolated coral reefs with a low habitat heterogeneity and low human disturbance, live coral cover has a significant influence on the spatial variation of the reef fish assemblages. This study highlights the importance of coral habitat structure in shaping coral reef fish assemblages. El atolón de Clipperton, uno de los arrecifes de coral más aislados del mundo, presenta un gran interés científico por su geomorfología y endemismo. Este estudio analizó la estructura de las comunidades de peces de arrecife de este atolón y su relación con la cobertura de coral vivo. Para ello se muestrearon nueve estaciones alrededor del arrecife en tres sitios a tres profundidades (6, 12, 20 m), registrando, la riqueza y biomasa de peces, así como la cobertura de coral hermatípico a nivel de género. Se evaluó la variación de la riqueza, biomasa y diversidad de peces entre sitios y profundidades, así como la relación de la composición y biomasa de peces con la cobertura de coral vivo. Los resultados mostraron que la riqueza y biomasa fueron similares entre los sitios, pero diferentes entre profundidades, ya que incrementan con la profundidad. En contraste, la diversidad difirió entre sitios pero no entre profundidades. Los análisis multidimensionales indicaron que la comunidad de peces fue diferente entre sitios y profundidades, relacionándolo con la cobertura de coral de los géneros Pocillopora, Porites, Pavona y Leptoseris, que dominan a distinta profundidad. Los resultados evidenciaron una baja riqueza y diversidad de peces arrecifales en el atolón de Clipperton. En arrecifes de coral aislados, con baja heterogeneidad de hábitats y poca perturbación humana, la cobertura de coral vivo influye en la variación espacial de las comunidades de peces arrecifales. Rapa (27 degrees 36S, 144 degrees 20W) is a small (similar to 40km(2)) volcanic island isolated in the Southern Austral Archipelago, where direct anthropogenic stressors are extremely limited. Here, we present the results of the first quantitative survey of coral community structure across habitats and depths around the island. Despite its geographical isolation in the depauperate South Central Pacific, its small size and unfavourable environmental conditions (competition with macroalgae, low sea surface temperatures, reduced reef accretion), the diversity of scleractinian corals at Rapa is particularly high (112 species from 32 genera, including 37 species of Acropora) in comparison to other French Polynesian islands and subtropical Pacific locations. Our results indicate that the abundance (>100 colonies per 10m(2) recorded at nine of the 17 sampling stations) and cover (>40% at four stations) of corals are relatively high for a marginal reef location. Strong spatial heterogeneity was found, with high variation in diversity, abundance, cover and community composition among stations. Variation in community composition was related to habitat types, with distinct assemblages among fringing reefs within bays, reef formations at bay entrances, and those on the submerged platform surrounding the island. On the platform, a depth gradient was detected, with generic richness, abundance and cover generally greater at deeper stations (18-20m depth) compared with medium-depth (10-12m) and shallow (1-3m) stations. A gradient was also recorded along bays, with increasing coral diversity and abundance from the bay heads to the bay entrances. The coral community at Rapa was characterized by the presence of several taxa not found in other French Polynesian archipelagos and the rarity of others that are common and abundant in the Society and the Tuamotu islands. Another distinctive feature of reef communities at Rapa is the high cover and dominance of macroalgae, particularly in the shallower parts of the surrounding platform, which probably explains the lower densities of coral colonies recorded there. These characteristics of the diversity and biogeographical composition of coral assemblages at Rapa provide considerable ecological grounds for its conservation.

We report here an interannual survey (2006-2012) of coral cover in the northwestern lagoon of New Caledonia, to assess the impact of an important dredging operation (August 2008-February 2010) associated with the construction of the largest nickel mining site in the Pacific. A BACI (Before-After Control-Impact) analysis failed to detect any significant interaction between period (before, during, and after dredging) and the category of the stations (impact vs. control). Among the 31 stations surveyed, only seven showed decreasing coral cover during the study period, mainly due to a decline in Acroporidae. However, the relationship between the dredging and this decrease was highly plausible only for one station, situated 0.9 km from the dredging site. High hydrodynamism in the study area, the abundance of resistant corals and efficient protective measures during the dredging operation might explain these localised and limited impacts.

Without drastic efforts to reduce carbon emissions and mitigate globalized stressors, tropical coral reefs are in jeopardy. Strategic conservation and management requires identification of the environmental and socioeconomic factors driving the persistence of scleractinian coral assemblages-the foundation species of coral reef ecosystems. Here, we compiled coral abundance data from 2,584 Indo-Pacific reefs to evaluate the influence of 21 climate, social and environmental drivers on the ecology of reef coral assemblages. Higher abundances of framework-building corals were typically associated with: weaker thermal disturbances and longer intervals for potential recovery; slower human population growth; reduced access by human settlements and markets; and less nearby agriculture. We therefore propose a framework of three management strategies (protect, recover or transform) by considering: (1) if reefs were above or below a proposed threshold of >10% cover of the coral taxa important for structural complexity and carbonate production; and (2) reef exposure to severe thermal stress during the 2014-2017 global coral bleaching event. Our findings can guide urgent management efforts for coral reefs, by identifying key threats across multiple scales and strategic policy priorities that might sustain a network of functioning reefs in the Indo-Pacific to avoid ecosystem collapse.

International audience; Previous observations suggested that microbial communities contribute to coral health and the ecological resilience of coral reefs. However, most studies of coral microbiology focused on prokaryotes and the endosymbiotic algae Symbiodinium. In contrast, knowledge concerning diversity of other protists is still lacking, possibly due to methodological constraints. As most eukaryotic DNA in coral samples was derived from hosts, protist diversity was missed in metagenome analyses. To tackle this issue, we designed blocking primers for Scleractinia sequences amplified with two primer sets that targeted variable loops of the 18S rRNA gene (18SV1V2 and 18SV4). These blocking primers were used on environmental colonies of Pocillopora damicornis sensu lato from two regions with contrasting thermal regimes (Djibouti and New Caledonia). In addition to Symbiodinium clades A/C/D, Licnophora and unidentified coccidia genera were found in many samples. In particular, coccidian sequences formed a robust monophyletic clade with other protists identified in Agaricia, Favia, Montastraea, Mycetophyllia, Porites, and Siderastrea coral colonies. Moreover, Licnophora and coccidians had different distributions between the two geographic regions. A similar pattern was observed between Symbiodinium clades C and A/D. Although we were unable to identify factors responsible for this pattern, nor were we able to confirm that these taxa were closely associated with corals, we believe that these primer sets and the associated blocking primers offer new possibilities to describe the hidden diversity of protists within different coral species.

Populations of marine organisms on coral reef islands (CRI) are connected in space and time by seawater that transports propagules of plants, animals, and algae. Yet, despite this reality, it is often assumed that routine replenishment of populations of marine organisms on CRI is supported by locally-sourced propagules (hereafter, larvae). Following large disturbances, however, distantly-sourced larvae from less disturbed CRI within a regional meta-population are likely to be important for local population recovery, but evaluating the roles of locally- vs. distantly-sourced larvae remains difficult. While larval sources are relatively well-known for some fishes, they remain virtually unknown for most taxa, particularly those associated with the benthos, as exemplified by scleractinian corals. This review focuses on reef recovery and larval connectivity. Using corals as examples, we argue that CRI can serve as natural laboratories in which studies of these issues can enhance understanding of coral reef community dynamics under future disturbance regimes. Rather than focusing on synthesizing empirical data, we focus on the capacity for CRI to realize their potential in this research area, concluding that progress is impeded by the limited breadth, detail, and spatio-temporal concordance of existing research. Using long-term observational programs of coral reefs in Mo'orea (French Polynesia), Okinawa (Japan), and St. John (US Virgin Islands) as examples of the data currently available, we make the case that new modes of multidisciplinary and collaborative research will be required to exploit the value of CRI in understanding the role of connectivity in mediating ecosystem resilience in a future affected by anthropogenic disturbances.

Ecosystems worldwide are suffering from climate change. Coral reef ecosystems are globally threatened by increasing sea surface temperatures. However, gene expression plasticity provides the potential for organisms to respond rapidly and effectively to environmental changes, and would be favored in variable environments. In this study, we investigated the thermal stress response in Pocillopora coral colonies from two contrasting environments by exposing them to heat stress. We compared the physiological state, bacterial and Symbionaceae communities (using 16S and ITS2 metabarcoding), and gene expression levels (using RNA-Seq) between control conditions and heat stress (the temperature just below the first signs of compromised health). Colonies from both thermal regimes remained apparently normal and presented open and colored polyps during heat stress, with no change in bacterial and Symbionaceae community composition. In contrast, they differed in their transcriptomic responses. The colonies from Oman displayed a more plastic transcriptome, but some genes had a higher basal expression level (frontloading) compared to the less thermotolerant colonies from New Caledonia. In terms of biological functions, we observed an increase in the expression of stress response genes (including induction of tumor necrosis factor receptors, heat shock proteins, and detoxification of reactive oxygen species), together with a decrease in the expression of genes involved in morpho-anatomical functions. Gene regulation (transcription factors, mobile elements, histone modifications and DNA methylation) appeared to be overrepresented in the Oman colonies, indicating possible epigenetic regulation. These results show that transcriptomic plasticity and frontloading can be co-occurring processes in corals confronted to highly variable thermal regimes.

Coral reefs are increasingly threatened by various types of disturbances, and their recovery is challenged by accelerating, human-induced environmental changes. Recurrent disturbances reduce the pool of mature adult colonies of reef-building corals and undermine post-disturbance recovery from newly settled recruits. Using a long-term interannual data set, we show that coral assemblages on the reef slope of Moorea, French Polynesia, have maintained a high capacity to recover despite a unique frequency of large-scale disturbances which, since the 1990s, have caused catastrophic declines in coral cover and abundance. In 2014, only four years after one of the most extreme cases of coral decline documented, abundance of juvenile and adult colonies had regained or exceeded pre-disturbance levels, and no phase-shift to macroalgal dominance was recorded. This rapid recovery has been achieved despite constantly low coral recruitment rates, suggesting a high post-disturbance survivorship of recruits. However, taxonomic differences in coral susceptibility to disturbances and contrasting recovery trajectories have resulted in changes in the relative composition of species. In the present context of global coral reef decline, our study establishes a new benchmark for the capacity of certain benthic reef communities to sustain and recover their coral cover from repeated, intense disturbances.

A single ecosystem can exhibit great biogeographic and environmental variability. While a given ecological driver might have a strong impact in one region, it does not necessarily hold that its importance will extend elsewhere. Coral reefs provide a striking example in that coral communities have low resilience in the Atlantic and remarkable resilience in parts of the species-rich Pacific. Recent experimental evidence from the Atlantic finds that fishing of large herbivorous fish can be a strong driver of coral resilience. Here, we repeat the Atlantic experiment in the highly resilient forereef of Moorea (French Polynesia), which has repeatedly recovered from disturbances. A combination of cages, fish deterrents (FDs), and controls allowed us to simulate the consequences of fishing large herbivores on algal assemblages, coral recruitment, and the demographic rates of coral juveniles. We find that the impacts of removing large herbivorous reef fish vary with early coral ontogeny. Reduced herbivore access led to a modest macroalgal bloom and reduction in coral recruitment. However, larger juvenile corals (> 1 cm diameter) survived better and grew faster under these conditions because of a reduction in corallivory. To determine the net impact of losing larger herbivorous fish, we combined experimental results with estimated demographic parameters in an individual-based model. Simulating coral recovery trajectories for five years, we find that protecting larger reef fish led to better recovery in 66–99% of simulations, depending on underlying assumptions (with the more credible assumptions being associated with greater likelihood of net positive impacts). While we find that fishing effects are detrimental to corals in both the Atlantic and Pacific systems studied, the nature of the interactions varied markedly. In the identical previously-published study in the Atlantic, macroalgae exhibited a rapid bloom and caused a sufficiently large reduction in coral recruitment to force a predicted ecosystem shift to an alternative attractor. The commensurate macroalgal bloom in Moorea was weak yet the corals were two orders of magnitude more sensitive to its presence. We do not suggest that a reduction in recruitment in Moorea will lead to alternative attractors but the long-term risks of a reduction in recovery rate are cause for concern as rates of coral mortality are projected to increase. The emerging picture is that Pacific reefs are less likely to experience macroalgal blooms but are surprisingly sensitive to such blooms if they occur.

Outbreaks of predatory crown-of-thorns seastars (COTS) can devastate coral reef ecosystems, yet some corals possess mutualistic guardian crabs that defend against COTS attacks. However, guarded corals do not always survive COTS outbreaks, with the ecological mechanisms sealing the fate of these corals during COTS infestations remaining unknown. In August 2008 in Moorea (17.539° S, 149.830° W), French Polynesia, an unusually dense multi-species aggregation of predators was observed feeding upon guarded corals following widespread coral decline due to COTS predation. Concurrent assaults from these amplified, mixed-species predator guilds likely overwhelm mutualistic crab defense, ultimately leading to the fall of guarded corals. Our observations indicate that guarded corals can sustain devastating COTS attacks for an extended duration, but eventually concede to intensifying assaults from diverse predators that aggregate in high numbers as alternative prey decays. The fall of guarded corals is therefore suggested to be ultimately driven by an indirect trophic cascade that leads to amplified attacks from diverse starving predators following prey decline, rather than COTS assaults alone.

Mehdi Adjeroud, Mohsen Kayal, Christophe Peignon, Matthieu Juncker, Suzanne C. Mills, Ricardo Beldade, and Pascal Dumas (2018) Outbreaks of the coral predator Acanthaster spp., the crown-of-thorns seastar (COTS), cause major coral declines across the Indo-Pacific. However, the processes surrounding the initiation and propagation of COTS outbreaks are still unclear. We observed COTS outbreak abundances on several mid-shelf and inner-barrier reefs in the southern section of the New Caledonian lagoon, a multi-location initiation event that we expected to precede a broader region-wide disturbance. However, reef monitoring over 3 years revealed the highly localized and ephemeral character of these outbreaks. Outbreaks that were observed at four reef locations at the beginning of the survey simply faded away, without any specific management actions such as culling efforts. We also found no distinct reef biotope on which COTS outbreaks originated, although mid-shelf and inner-shelf barrier reefs seem to be favoured. New Caledonia has been exempted from to widespread regional COTS outbreaks, which is surprising given its proximity to the Australian Great Barrier Reef - a reef complex particularly vulnerable to COTS - and Vanuatu - where large-scale outbreaks were recorded during the same period. The availability of coral prey is probably not a limiting factor for the propagation of COTS outbreaks on New Caledonian reefs, given the high abundance and diversity of coral assemblages. Our findings reveal that localized and ephemeral COTS outbreaks can be naturally contained and do not necessarily result in widespread disturbances.

Patterns and processes affecting juvenile scleractinian corals have received very little attention due to difficulties associated with detecting small corals on natural substrata. However, processes occurring during juvenile life stages are likely to play a strong role in population ecology. In particular, spatial differences in juvenile demographic rates may result in prominent differences in population and community structure for corals. In the present study, we compared the density, taxonomic composition, size structure, growth and mortality rates of juvenile corals (≤50 mm) and the cover and composition of adult coral assemblages among sites on Trunk Reef (central Great Barrier Reef) and Moorea (French Polynesia). There was significant regional variation in the taxonomic composition of coral assemblages within both adult and juvenile assemblages, with Pocillopora being the predominant coral genus in Moorea and Acropora at Trunk Reef. However, there were no differences in the density, growth or mortality rates of juvenile corals between Moorea and Trunk Reef. Most of the variation in these variables was evident at the small (within-reef) scale, with exposed sites having lower densities and higher rates of mortality of juvenile corals than sheltered sites at both locations. The lack of geographic variation in the density, growth and mortality rates of juvenile corals is interesting given that the cover of adult coral was 3-fold higher on Moorea (31.1%) than Trunk Reef (10.8%), suggesting that adult coral assemblages are structured more by differential adult mortality, larval settlement or very early post-settlement mortality (before colonies can be observed in situ), rather than demographic rates of juvenile growth or mortality.

Outbreaks of the predator crown-of-thorns seastar (COTS) Acanthaster planci cause widespread coral mortality across the Indo-Pacific. Like many marine invertebrates, COTS is a nocturnal species whose cryptic behaviour during the day can affect its detectability, particularly in structurally complex reef habitats that provide many refuges for benthic creatures. We performed extensive day and night surveys of COTS populations in coral reef habitats showing differing levels of structural complexity and COTS abundance. We tested whether estimations of COTS density varied between day and night observations, and if the differences were related to changes in COTS abundance, reef structural complexity and the spatial scale of observation. Estimations of COTS density were on average 27% higher at night than during the day. Differences in COTS detection varied with changing seastar abundance but not reef structural complexity or scale of observation. Underestimation of COTS abundance in daytime was significant for a broad seastar density range, thus potentially affecting most outbreak events. Our study suggests that portions of COTS populations can be undetected during conventional surveys and control campaigns, which are exclusively conducted by day, and significantly affect the trajectory of coral reefs. Accounting for bias in COTS detection can strengthen coral reef management broadly.

In 2002, bleaching was reported throughout many Indo-Pacific coral-reef regions, including French Polynesia. Bleaching occurred again in French Polynesia in 2003, providing an opportunity to compare the effects of successive bleaching events on coral susceptibility. During 2002 and 2003, underwater video surveys were completed in stations at four depths (lagoon: 0–2, 2–4m; outer reef slope: 6–8, 12–14m) at two locations on the northern and north-western coast of Moorea (Society Archipelago) to compare the cover of healthy-appearing, the cover of partially bleached and the cover of fully bleached coral. Bleaching patterns were genus specific and differences in susceptibility among major genera were generally consistent between 2002 and 2003, with Acropora showing the greatest susceptibility. Some genera exhibited substantial spatial variability in bleaching susceptibility between years (e.g. Pocillopora, Montipora); however, this variability was significant only for fully bleached and partially bleached Acropora. Multivariate analyses showed that spatial patterns in the proportion of healthy-appearing coral were similar over time within the assemblages, whereas the cover of partially bleached and the cover of fully bleached coral were more variable among depths and locations. This variability has important implications for assessing changes to coral community structure over time and for estimating coral-reef resistance and resilience to future bleaching disturbance.

Mass bleaching events resulting in coral mortality are among the greatest threats to coral reefs, and are projected to increase in frequency and intensity with global warming. Achieving a better understanding of the consistency of the response of coral assemblages to thermal stress, both spatially and temporally, is essential to determine which reefs are more able to tolerate climate change. We compared variations in spatial and taxonomic patterns between two bleaching events at the scale of an island (Moorea Island, French Polynesia). Despite similar thermal stress and light conditions, bleaching intensity was significantly lower in 2007 (approximately 37 % of colonies showed signs of bleaching) than in 2002, when 55 % of the colonies bleached. Variations in the spatial patterns of bleaching intensity were consistent between the two events. Among nine sampling stations at three locations and three depths, the stations at which the bleaching response was lowest in 2002 were those that showed the lowest levels of bleaching in 2007. The taxonomic patterns of susceptibility to bleaching were also consistent between the two events. These findings have important implications for conservation because they indicate that corals are capable of acclimatization and/or adaptation and that, even at small spatial scales, some areas are consistently more susceptible to bleaching than others.

In this study, we describe spatio-temporal variation in coral recruitment in the back reef of Moorea, French Polynesia, and explore the extent to which it is associated with community struc- ture, seawater temperature, and wave regimes. Recruitment was assessed with settlement tiles deployed at 10 sites on the north, southeast, and southwest shores and sampled every 5 to 7 mo from 2005 to 2007. Temperature and waves were measured using thermistors and pressure sensors, and community structure was assessed using in situ surveys. Mean recruitment varied from 0 to 6 recruits tile -1 (510 cm 2 ) and was generally greater in the second compared to the first year of the study. Recruitment varied among sites, and this variation was similar between years but differed among sampling periods: acroporids were common on the southwest shore between January and September, but rare from September to January; poritids were common on the north shore between September and January, but rare on the southwest shore from January to September; and pocillo- porids were found all year, but at slightly elevated densities between January and September. The mean daily seawater temperature, and the daily range, varied among sites, but neither was closely related to coral recruitment, and both were of biologically small magnitudes. The coral community structure also varied among sites, but likewise, was not associated with coral recruitment. In contrast, outer reef wave energy exposure, which likely played an important role in driving cross-reef trans- port of seawater into the lagoon, differed between shores and seasons in a pattern consistent with the variation in coral recruitment in the back reef. We hypothesize that coral recruitment in the back reef of Moorea is influenced by the interaction of seasonal variation in wave exposure, family-level differ- ences in coral reproductive timing, and the spatial distribution of adult corals.

International audience; Ecological signs of Earth's biosphere forewarn an alarming trajectory towards a global mass-extinction. Assessing species performance and susceptibilities to decline is essential to comprehend and reverse this trend. Yet it is challenging, given difficulties associated with quantifying individual and population processes that are variable across time, space, and life-stages. We describe a new approach to estimating and comparing species performances that combines empirical data, a novel theoretical consideration of population dynamics, and modern statistics. Our approach allows for a more realistic continuous representation of individual performances along development stages while taking into account non-linearity, and natural variability as captured by spatio-temporally replicated observations. We illustrate its application in a coral meta-assemblage composed of populations of the three major reef-building taxa Acropora, Pocillopora, Porites. Using a unique set of highly replicated observations of individual coral dynamics under various environmental conditions, we show how taxa differ in their investment in recruitment and size-specific aptitude for growth and survival, notably through different use of clonal shrinkage, fragmentation, fission, and fusion processes. Our results reveal contrasting life-history trade-offs among taxa which, along with differing patterns of density-dependent recruitment, modulate species responses to decline. These differences in coral life history traits reflect opposing life-strategies, imply regulation at differing life-stages, and explain divergence in species trajectories. Our findings indicate a high potential for resilience in Pocillopora and Porites populations, thanks respectively to a sustained recruitment that promotes demographic elasticity through replacement of individuals, and a steady resistance to mortality which confers persistence through lingering of individuals. Resilience in Acropora appears more arbitrary, given high susceptibility to perturbations and dependency of recruitment on presence of established local populations. We identify management actions that can complement Acropora's life history and benefit recovery of its populations following mortality events. Our regression-modelling approach to quantifying and comparing species performances in different population processes is applicable to all taxa, as illustrated even those with complex clonal life histories, and can be implemented at wide spatio-temporal and taxonomic coverage. It can promote more accurate representation of species dynamics in both descriptive and predictive modelling approaches. The semi-parametric contrast curve method we develop facilitates comparing response variables along continuous explicative metrics while accounting for multiple sources of complexity in empirical data. It should widely benefit investigations in ecology and quantitative science.

Occasional population outbreaks of the crown-of-thorns sea star, Acanthaster planci, are a major threat to coral reefs across the Indo-Pacific. The presumed association between the serial nature of these outbreaks and the long larval dispersal phase makes it important to estimate larval dispersal; many studies have examined the population genetic structure of A. planci for this purpose using different genetic markers. All coral taxa exhibited strong heterogeneity in their size-structure, with markedvariation among depths, locations, and islands. International audience; Outbreaks of the corallivorous crown-of-thorns seastar Acanthaster planci (COTS) represent one of the greatest disturbances to coral reef ecosystems in the Indo-Pacific, affecting not only coral reefs but also the coastal communities which rely on their resources. While injection approaches are increasingly used in an attempt to control COTS densities, most of them display severe drawbacks including logistical challenges, high residual environmental impacts or low cost-effectiveness. We tested a new alternative control method based upon acidic injections of cheap, 100% natural products. We investigated the lethal doses, intra-and inter-specific disease transmission and immune responses of COTS when injected with fresh lime juice (extracted from local Citrus arantifolia) and white spirit vinegar. High COTS mortality was achieved with small volumes: 10–20 ml per seastar induced death in 89%/ 97% of injected specimens after an average 34.3 h/29.8 h for lime juice and vinegar respectively. Highest efficiency was reached for both solutions with double shots of (2 × 10 ml) in two different areas on the body: 100% mortality occurred within 12–24 h, which is similar or faster compared with other current injection methods. Multiple immune measures suggested that death was very likely caused by pH stress from the acidic solutions rather than a bacterial infection. Contagion to either conspecifics or a variety of other reef species was not observed, even at COTS densities 15 times higher than the highest naturally reported. 10 to 20 l lime juice/vinegar could kill up to a thousand COTS at a cost of less than 0.05 USD per specimen; no permits or special handling procedures are required. We conclude that injections of lime juice and vinegar offer great advantages when compared to current best practises and constitute a cheap and natural option for all reefs affected by COTS.

Little information is available on reproductive processes among corals in isolated central Pacific reef regions, including French Polynesia. This study examined the timing and mode of sexual reproduction for Acropora reef corals at Moorea. Spawning was observed and/or inferred in 110 Acropora colonies, representing 12 species, following full moon periods in September through November 2002. Gamete release was observed and inferred in four species of Acropora between 9 and 13 nights after the full moon (nAFM) in September 2002. Twelve Acropora spp. spawned gametes between 5 and 10 nAFM in October 2002, with six species spawning 7 nAFM and four species spawning 9 nAFM. In November 2002, spawning of egg and sperm bundles was observed and inferred in 27 colonies of Acropora austera, 6 nAFM. These are the first detailed records of spawning by Acropora corals in French Polynesia.
