The genus Longidorus currently comprises 176 species of polyphagous plant ectoparasites, including eight species that vector nepo-viruses. Longidorus is one of the most difficult genera to accurately identify species because of the similar morphology and overlapping measurements and ratios among species. Sequences of ribosomal RNA (rRNA)-genes are a powerful level-species diagnostic tool for the genus Longidorus. From 2015 to 2019, a nematode survey was conducted in vineyards and agro-forest environments in Portugal. The populations of Longidorus spp. were characterized through an integrative approach based on morphological data and molecular phylogenetic analysis from rRNA genes (D2-D3 expansion segments of the 28S, ITS1, and partial 18S), including the topotype of L. vinearum. Longidorus bordonensis sp. nov., a didelphic species recovered from the rhizosphere of grasses, is described and illustrated. Longidorus vineacola, with cork oak and wild olive as hosts, is also characterized. This is the first time that L. wicuolea, from cork oak, is reported for Portugal. Bayesian inference (BI) phylogenetic trees for these three molecular markers established phylogenetic relationships among the new species with other Longidorus spp. Phylogenetic trees indicated that i) L. bordonensis sp. nov. is clustered together with other Longidorus spp. and forms a sister clade with L. pini and L. carpetanensis, sharing a short body and odontostyle length, and elongate to conical female tail, and ii) all the other species described and illustrated are phylogenetically associated, including the topotype isolate of L. vinearum. Around 280,000 people die from it annually, and more than 779 million people are at risk of getting infected. The schistosome species which infect human beings are Schistosoma mansoni, Schistosoma haematobium, Schistosoma intercalatum, Schistosoma japonicum, Schistosoma guineensis, and Schistosoma mekongi. This disease is also of veterinary significance; the most important species being Schistosoma bovis since it causes the disease in around 160 million livestock in Africa and Asia. This work was aimed at designing and developing a genus-specific loop-mediated isothermal amplification (LAMP) method for detecting the most important schistosome species affecting humans and for the species-specific detection of S. bovis. Bioinformatics tools were used for primer design, and the LAMP method was standardised for detecting the ITS-1 region from S. intercalatum, S. haematobium, S. mansoni, S. japonicum, and S. bovis DNA (generic test) and the NADH 1 gene for specifically detecting S. bovis (at different DNA concentrations). Detection limits achieved were 1 pg DNA for S. mansoni, 0.1 pg for S. haematobium, 1 pg for S. intercalatum, and 10 pg for S. bovis. No amplification for S. japonicum DNA was obtained. The LAMP designed for the amplification of S. bovis NADH-1 worked specifically for this species, and no other DNA from other schistosome species included in the study was amplified. Two highly sensitive LAMP methods for detecting different Schistosoma species important for human and veterinary health were standardised. This is the first study on phylogenetic relationships in the genus Artemia Leach, 1819 using the pattern and sequence of secondary structures of internal transcribed spacer 1 (ITS1). Significant intraspecific variation in the secondary structure of ITS1 rRNA was found in Artemia tibetiana. In the phylogenetic tree based on joined primary and secondary structure sequences, Artemia urmiana and parthenogenetic populations displayed new lineages, and two New World species (Artemia franciscana and Artemia persimilis) were located in a basal clade that was not detected in previous studies. The close evolutionary relationship between A. franciscana and A. persimilis are expressively supported by the previous empirical and experimental investigation on the ability of hybridization (in natural habitats and lab conditions) and analysis on allozyme markers.

Our objective was to identify the direct and indirect presence of Neospora caninum in dairy cattle and their aborted fetuses from Lima, Peru. A total 219 blood samples obtained from dairy cattle with records of spontaneous abortion were collected to detect antibodies against N. caninum in serum with indirect ELISA and search for risk-factor associations. 68 fetal aborted tissue samples of these cows were analyzed by PCR, indirect ELISA and histopathology assay to detect N. caninum presence. The prevalence ratio (PR) and 95% confidence intervals (CI) were estimated. Univariate analysis was performed using the chi-squared test. Among the 68 aborted fetuses collected, 10 (15%) were positive in at least two diagnostic tests. Among 219 serum samples, 46.6% (95% CI: 40.0%-53.3%) were positive. Cows with 4 years or older (PR: 7.10; 95% CI: 4.89-10.67) and multiparous (PR: 1.76; 95% CI: 1.11-2.80) were found to be more likely to possess N. caninum antibodies. This study detects presence of N. caninum in dairy cattle and their aborted fetus from Lima valley, suggesting biosecurity management improve to neosporosis control.

This visceral hypersensitivity can be reversed in our rat maternal separation model by fungicides. Menthacarin® is a proprietary combination of essential oils from Mentha x piperita L. and Carum carvi. Because these oils exhibit antifungal and antibacterial properties, we investigated whether Menthacarin® can reverse existing visceral hypersensitivity in maternally separated rats. Methods: In non-handled and maternally separated rats, we used the visceromotor responses to colorectal distension as measure for visceral sensitivity. We evaluated this response before and 24 hours after water-avoidance stress and after 7 days treatment with Menthacarin® or control. The pre- and post-treatment mycobiome and microbiome were characterized by sequencing of fungal internal transcribed spacer 1 (ITS-1) and bacterial 16s rDNA regions. In vitro antifungal and antimicrobial properties of Menthacarin® were studied with radial diffusion assay. Key Results: Menthacarin® inhibited in vitro growth of yeast and bacteria. Water-avoidance caused visceral hypersensitivity in maternally separated rats, and this was reversed by treatment. Multivariate analyses of ITS-1 and 16S high throughput data showed that maternal separation, induced changes in the myco- and microbiome. Menthacarin® treatment of non-handled and maternally separated rats shifted the mycobiomes to more similar compositions. Conclusions & Inferences: The development of visceral hypersensitivity in maternally separated rats and the Menthacarin®-mediated reversal of hypersensitivity is associated with changes in the mycobiome. Ribosomal RNA sequences (361 or 362bp) of the second internal transcribed spacer 2 (ITS-2) and a portion of mitochondrial cox1 (423bp) for Fasciola spp. obtained from specimens collected in indigenous and hybrid goats and sheep in Vietnam were characterized for genotypic status and hybridization/introgression. Alignment of 48 ITS-2 sequences (also those from goats and sheep in this study) indicates that F. gigantica and F. hepatica differ typically from each other at seven sites whereas one of these is a distinguishing deletion (T) at the 327th position in F. gigantica relative to F. hepatica. The isolates from the mountainous goats in the North of Vietnam (Yen Bai province) showed the ITS-2 composition relatively identical to that of F. hepatica. The ITS-2 sequences from populations of Fasciola isolates in goats had probably experienced introgression/hybridization as reported previously in other ruminants and humans. All Vietnamese goat-of-origin specimens had high pairwise percentage of mitochondrial cox1 sequences to F. gigantica (97-100%), and very low identity to F. hepatica (91-93%), suggesting their maternal linkage to be traced to F. gigantica. The presence of hybrid and/or introgressed populations of liver flukes bearing genetic material from both F. hepatica and F. gigantica in the goats/sheep in Vietnam, regardless of indigenous or imported hosts, appears to be the first demonstration from a tropical country.

Babylonia areolata is an aquatic mollusk in the genus of the gastropod family Buccinidae. Genetic variations were observed in the 542 base pairs of the sequences from its cytochrome oxidase subunit I (COI) gene of mtDNA. COI alignments showed that there were two monophyletic clades on the phylogenetic tree, referred as B. areolata. These results point towards the possibility of B. areolata being a single species with strong phylogeographic subdivisions. About 520 base pairs of the internal transcribed spacer 1 (ITS1) sequence were able to distinguish between the shell colors (brown, cream and white) of B. areolata.

Two expansion segments of the large ribosomal subunit (28S-D2 and 28S-D3) and the ribosomal first internal transcribed spacer (ITS-1) were sequenced to investigate the potential of each region for defining species limits and for inferring phylogenetic relationships within the aphelinid genus Encarsia (Hymenoptera, Chalcidoidea). Alignment of the ITS-1 region was complicated by the presence of high levels of length polymorphism. Secondary-structure models of the ITS-1 molecule are proposed which led to an improved alignment and the inclusion of some highly polymorphic sequences. The additional information obtained from the secondary-structure models can provide a justification for the exclusion of hypervariable regions from the phylogenetic analysis. The D3 region is the most conserved, ITS-1 the most variable of the three gene regions investigated. Phylogenetic analyses suggest the D2 region to be most suitable not only for inferring relationships, but also for taxonomic and diagnostic purposes at species level. The ITS-1 region is best suited for inferring relationships between closely related species or among populations of the same species. The combined analysis using all three regions led to a better tree and a reduced number of equally most parsimonious trees. Background: Leishmaniases are tropical zoonotic diseases, caused by parasites from the genus Leishmania. New World (NW) species are related to sylvatic cycles although urbanization processes have been reported in some South American Countries such as Colombia. This eco-epidemiological complexity imposes a challenge to the detection of circulating parasite species, not only related to human cases but also infecting vectors and reservoirs. Currently, no harmonized methods have been deployed to discriminate the NW Leishmania species. Findings: Herein, we conducted a systematic and mechanistic High-Resolution Melting (HRM) assay targeted to HSP70 and ITS1. Specific primers were designed that coupled with a HRM analyses permitted to discriminate six NW Leishmania species. In order to validate the herein described algorithm, we included 35 natural isolates obtained from human cases, insect vectors and mammals. Our genotyping assay allowed the correct assignment of the six NW Leishmania species (L. mexicana, L. infantum (chagasi), L. amazonensis, L. panamensis, L. guyanensis and L. braziliensis) based on reference strains. When the algorithm was applied to a set of well-characterized strains by means of PCR-RFLP, MLEE and monoclonal antibodies (MA) we observed a tailored concordance between the HRM and PCR-RFLP/MLEE/MA (KI = 1.0). Additionally, we tested the limit of detection for the HRM method showing that this is able to detect at least 10 equivalent-parasites per mL. Conclusions: This is a rapid and reliable method to conduct molecular epidemiology and host-parasite association studies in endemic areas. © 2014 Baleela et al.

Eleven species are distinguished in the genus Oxythyrea Mulsant, 1842 (Coleoptera: Scarabaeidae) nowadays. They are not divided into subspecies. Diversity of the genus is concentrated in the Mediterranean and Oxythyrea funesta (Poda, 1761) inhabit a wide area in the western Palearctic Region. It was observed in last decades, that O. funesta retreated from central Europe to south and then recolonized it back including new areas in northern regions. Master thesis is focused on resolving population structure of O. funesta and partial phylogeny of the genus Oxythyrea using molecular genetic methods. 145 individuals of O. funesta and 15 individuals of five other species of the genus Oxythyrea appear in analysis. We acquired sequences of mitochondrial genes cytochrome oxidase I (807 bp), cytochrome b (381 bp) and nuclear gene internal transcribed spacer 1 (946 bp) from these specimens. The results of phylogenetic analysis confirmed so far the only one existing interpretation of relationships within the genus Oxythyrea based on morphological data. We also confirmed complicated relationships between O. funesta and O. pantherina, which also appear in the historical development of their taxonomy. Culicoides species of the Obsoletus group (Diptera: Ceratopogonidae) are potential vectors of bluetongue virus serotype 8 (BTV 8), which was introduced into central Western Europe in 2006. Correct morphological species identification of Obsoletus group females is especially difficult and molecular identification is the method of choice. In this study we present a new molecular tool based on probe hybridization using a DNA microarray format to identify Culicoides species of the Obsoletus group. The internal transcribed spacer 1 (ITS1) gene sequences of 55 Culicoides belonging to 13 different species were determined and used, together with 19 Culicoides ITS1 sequences sourced from GenBank, to design species-specific probes for the microarray test. This test was evaluated using the amplified ITS1 sequences of another 85 Culicoides specimens, belonging to 11 species. The microarray test successfully identified all samples (100%) of the Obsoletus group, identifying each specimen to species level within the group. This test has several advantages over existing polymerase chain reaction (PCR)-based molecular tools, including possible capability for parallel analysis of many species, high sensitivity and specificity, and low background signal noise. Hand-spotting of the microarray slide and the use of detection chemistry make this alternative technique affordable and feasible for any diagnostic laboratory with PCR facilities.

Besnoitia besnoiti was in vitro isolated during the first recorded outbreak of bovine besnoitiosis in Germany. Molecular characterization of the new isolate, named Bb-GER1, revealed almost 100% identity with other B. besnoiti isolates obtained in Portugal, Spain, Israel or South Africa, when partial sequences of the 18S ribosomal RNA gene, of the internal transcribed spacer 1 and of the 5.8S RNA gene were compared. Cystozoites obtained from skin tissue of one bull were infectious for gamma-interferon knockout (GKO) mice by intraperitoneal (ip) inoculation. Tachyzoites were detected in the peritoneal cavity, spleen, liver and lung of the mice 5 days post-infection. The parasite could be maintained in GKO mice by ip inoculation for at least 5 passages. Peritoneal washings containing tachyzoites were obtained from infected mice and used to infect five cell lines (Vero, MARC-145, NA42/13, BHK21, KH-R). The best growth of tachyzoites was observed in BHK21 cells, but replication occurred to a smaller extent also in MARC-145, NA42/13 and KH-R cells. Subsequent comparative analyses revealed that after direct infection of these cell lines with cystozoites derived from bovine skin, the growth was best in NA42/13 cells. Considerable replication was also observed in the BHK21 and KH-R cell lines. Our observations on the growth characteristics of Bb-GER1 partially contrast those for other isolates. The preferential growth in particular cell lines may be characteristic for particular B. besnoiti isolates. A potential association between growth proper-ties and differences in virulence remains to be established. 金沢大学大学院自然科学研究科生理活性物質科学, 金沢大学薬学部, We determined the DNA sequences of the internal transcribed spacer 1 and 2 (ITS 1 and 2), the 5.8S rRNA gene and most of the 28S rRNA gene of Poria cocos for the first time, and conducted analysis of 20 samples including cultured mycelias and crude drug materials obtained from various localities and markets. Direct sequencing of the ITS 1 and 2 regions of the samples, except for four wild samples, showed that they had identical DNA sequences for ITS 1 and 2 with nucleotide lengths of 997 bps and 460 bps, respectively. By cloning, the four wild samples were found to have combined sequences of common ITS sequences with 1 or 2-base-pair insertions. Altogether both ITS 1 and 2 sequences were substantially longer than those of other fungal crude drugs such as Ganoderma lucidum and Polyporus umbellatus. Thus, Poria cocos could be distinguished from these crude drugs and fakes by comparing the nucleotide length of PCR products of ITS 1 and 2. Contrary to the basic homogeneity in ITS 1 and 2, three types (Group 1, 2, 3) of the 28S rRNA gene with distinctive differences in length and sequence were found. Furthermore, Group 1 could be divided into three subgroups depending on differences at nucleotide position 690. Products with different types of 28S rRNA gene were found in crude drugs from Yunnan and Anhui Provinces as well as the Korean Peninsula, suggesting that the locality of the crude drugs does not guarantee genetic uniformity. The result of DNA typing of Poria cocos may help discrimination of the quality of the crude drug by genotype. © 2007 Pharmaceutical Society of Japan.

To the Editor: Tortoli et al. (1) reported pulmonary disease caused by M. yongonense strains isolated from patients in Italy; these strains were identified by sequencing the 16S rRNA, hsp65, rpoB, and sodA genes and the internal transcribed spacer 1 (ITS1) region. The 16S rRNA gene sequence of these isolates showed 100% similarity with those of M. yongonense and M. marseillense. The isolates were more closely related to M. yongonense than to M. marseillense in terms of the hsp65 gene and ITS1 region; however, the rpoB gene sequence showed a higher degree of similarity to that of M. intracellulare (99.4%) than to that of M. marseillense (97.4%). The authors did not mention the similarity of the isolates with M. intracellulare in these sequences except for the rpoB gene. However, because these sequences showed high similarity to M. yongonense, a high degree of similarity to M. intracellulare could be inferred. The initial description of M. yongonense highlighted its unique molecular character (2). The 16S rRNA and hsp65 genes and ITS1 region are closely related to those of M. intracellulare ATCC 13950T; however, the rpoB gene is closely related to that of M. parascrofulaceum ATCC BAA-614T (99.4%). No consensus guidelines are available for mycobacterial identification, but the rpoB gene has been used widely as a target gene; multilocus sequence analysis also has been used recently (3,4). Although the authors suggest that a variant of M. yongonense preceded the acquisition of the rpoB gene from M. parascrofulaceum by a lateral gene transfer event (3), the isolates described are more similar to M. intracellulare than to M. yongonense on the basis of the rpoB gene sequence and multilocus sequence analysis. It is also possible that the isolates are a M. yongonense strain that preceded the acquisition of the rpoB gene but that are not the same as the initially described M. yongonense.
