Durch die vorliegende Arbeit wurde gezeigt, dass Rhodobacter sphaeroides das Potenzial besitzt, umweltverträglich photoheterotroph Wasserstoff als alternativer, erneuerbarer Energieträger zu erzeugen. Aus genomischen und transkriptomischen Erkenntnissen konnten Rückschlüsse auf Ansatzpunkte für weitere Optimierungen getroffen werden. Short interspersed nuclear elements (SINEs) are small non-autonomous and heterogeneous retrotransposons, widespread in animals and plants and usually differentially propagated in related species resulting in genome-specific copy numbers. Within the monocots, the Poaceae (sweet grasses) is the largest and economically most important plant family. The distribution of 24 Poaceae SINE (PoaS) families, five of which showing a subfamily structure, was analyzed in five important cereals (Oryza sativa, Triticum aestivum, Hordeum vulgare, Sorghum bicolor, Zea mays), the energy crop Panicum virgatum and the model grass Brachypodium distachyon. The comparative investigation of SINE abundance and sequence diversity within Poaceae species provides insights into their species‐specific diversification and amplification. The PoaS families and subfamilies fall into two length and structural categories: simple SINEs of up to 180 bp and dimeric SINEs larger than 240 bp. Of 24 PoaS families, 20 are structurally related across species, in particular either in their 5′ or 3′ regions. Hence, reshuffling between SINEs, likely caused by nested insertions of full-lengh and truncated copies, is an important evolutionary mechanism of SINE formation. Most striking, the recently evolved homodimeric SINE family PoaS‐XIV occurs exclusively in wheat (T. aestivum) and consists of two tandemly arranged PoaS‐X.1 copies. Exemplary for deciduous tree species, the evolutionary history of SINE populations was examined in six Salicaceae genomes (Populus deltoides, Populus euphratica, Populus tremula, Populus tremuloides, Populus trichocarpa, Salix purpurea). Im Mittelpunkt dieser Arbeit steht die Untersuchung des Typ III-Sekretionssystem (T3SS) bei Bradyrhizobium japonicum USDA110. Im ersten Teil der Arbeit wird die Regulation der Gene des Typ III-Sekretionssystems in B. japonicum beschrieben. Dabei wurde die tts-Box, als neuartige Promotorsequenz für die Gene des T3SS und sekretierter Proteine charakterisiert. Mittels Expressionsanalysen konnte die Aktivität von 34 Genregionen downstream der tts-Boxen in Abhängigkeit von Flavonoiden gezeigt werden. Auch in Symbiose, in frühen Infektionsstadien und in reifen Knöllchen von verschiedenen Wirtspflanzen wurde die Expression ausgewählter Gene nachgewiesen. Der zweite Teil der Arbeit widmet sich der Analyse der sekretierten Proteine von B. japonicum. Über 100 Proteine wurden im Überstand von Kulturen nachgewiesen, wovon 68 Proteine durch Massenspektrometrie identifiziert werden konnten. Zusätzlich wurden 12 Proteine identifiziert, die in Abhängigkeit des T3SS sekretiert werden. Im dritten Teil der Arbeit wurden die sekretierten Proteine NopE1 und NopE2 näher untersucht und als bona-fide Effektoren nachgewiesen. Die rekombinant produzierten Effektoren NopE1 und NopE2 wurden biochemisch charakterisiert. Für die Domäne unbekannter Funktion (DUF1521) wurde eine spezifische Selbstspaltungsaktivität in Gegenwart von Calcium gezeigt. Nachweislich ist diese Aktivität relevant für die Symbiose. Somit konnte der Proteindomäne mit bisher unbekannter Funktion eine biochemische Funktion zugeordnet werden. Im letzten Teil der Arbeit wurden die Untersuchungen an dieser Domäne auf weitere Proteine ausgedehnt. Für das putative Effektorprotein VIC_001052 aus V. coralliilyticus, dem Verursacher der Korallenbleiche bei Pocilla damicornis, wurde ebenfalls die in vitro Calcium-induzierte Selbstspaltungsaktivität gezeigt. Beinwell enthält neben erwünschten Substanzen wie Allantion und Rosmarinsäure auch toxische Pyrrolizidinalkaloide (PA), die die Anwendung limitieren. Aims The symbiosis between Sinorhizobium fredii HH103 and its host legumes is influenced by the type 3 secretion system (T3SS), which delivers proteins (effectors) directly into the host cells to promote infection. GunA, one of the predicted HH103 effectors, potentially codes for a cellulase. In this work we tried to characterise GunA and elucidate its role in symbosis with soybean and cowpea. Methods A GunA::HA fusion protein was constructed to study T3SS-dependent secretion. Cellulase activity of GunA was measured and gunA::uidA-GFP and gunA::cyA fusions were constructed to monitor gunA expression in nodules and to study translocation to the host cells, respectively. Finally, the symbiotic performance of a gunA mutant was studied in soybean and cowpea.

In dieser Arbeit wird die Eignung eines Haarwurzelsystems (HR) aus transgenen Sonnenblumen-hairy roots zur biotechnologischen Produktion von α-Tocopherol untersucht. Es wurden hairy roots mit und ohne Transgene erzeugt. Transgene HR exprimieren Tocopherolbiosynthesegene aus Arabidopsis thaliana. Die HR wurden unterschiedlichen Stressoren unterworfen, um die α-Tocopherolproduktion binnen eines Zeitraums zu überprüfen. Stressoren waren verringerte Kohlenstoffquelle, Beleuchtung und der Zusatz von Zytokininen. Die Produktionsleistung des Systems ist schlussendlich ungenügend zur kostengünstigen Produktion von α-Tocopherol.

Im Bereich der Biosensorik nehmen Sensoren auf der Grundlage lebender Zellen eine besondere Rolle ein: Mit ihrer Hilfe ist es möglich ohne großen technischen Aufwand die Bioverfügbarkeit eines spezifischen Analyten zu detektieren. Aufgrund ihrer Robustheit und der Einfachheit der Kultivierung eignet sich die Hefe S. cerevisiae in besonderem Maß zur Generierung von Ganzzellsensoren. Ein weiterer Vorteil des Einsatzes dieses eukaryotischen Mikroorganismus ist die Möglichkeit der Übertragbarkeit der Ergebnisse auf höhere Organismen. Ziel dieser Arbeit war die Herstellung hefebasierter Ganzzellsensoren für die Detektion von Essigsäure. Als Referenzanwendung diente der Biogasprozess, denn dort ist die Essigsäure sowohl ein Zwischenprodukt als auch ein Indikator für Prozessstörungen. Zur Optimierung der Produktion und einer besseren Steuerung von Biogasanlagen ist daher eine kontinuierliche Überwachung der Essigsäurekonzentration im Prozess sinnvoll. Im Rahmen dieser Arbeit konnten mit 5`-YGP1, 5`-TPO2 und 5`-YRO2 drei Essigsäure-spezifische Promotoren identifiziert werden. Durch Kopplung mit einem rot-fluoreszierenden Protein entstanden Reportergenkonstrukte, die in Hefezellen verbracht wurden. Entsprechende Transformanden wurden initital charakterisiert. Das Reportergenkonstrukt 5`-YGP1-tRFP erwies sich aufgrund der Stärke und des Verlaufs des Fluoreszenzsignals für die Generierung eines Ganzzellsensors als besonders geeignet. Die erzeugten rekombinanten Hefen fluoreszierten in Anwesenheit von Essigsäure abhängig von der eingesetzten Konzentration der Säure in einem Bereich von 1,5 bis 35 mM. Beispielsweise konnte bei Zugabe von 30 mM Essigsäure eine bis zu 20-fache Induktion der Fluoreszenzsignale beobachtet werden. Im weiteren Verlauf erfolgten unter anderem Analysen zur Regeneration des entwickelten hefebasierten Sensors. Die Regenerationszeit betrug ca. 8 h. The production of germ cells is an essential process in all sexually reproducing eukaryotes. During male meiosis, four haploid sperm cells are formed from one primary spermatocyte, thereby undergoing two consecutive cell divisions after only one round of chromosome duplication. This process was studied in the nematode Caenorhabditis elegans, as this model organism offers a number of experimental advantages to simultaneously analyze spindle dynamics and ultrastructure. The worm is easy to cultivate, completely sequenced and numerous mutants are available, the worm is small and thus ideal for light and electron microscopic investigations, and the transparent body allows live-cell imaging within living animals. Importantly, meiotic spindles in C. elegans males are organized by centrosomes and show a lagging X-chromosome, which is always segregated after the autosomes have been partitioned to the newly forming secondary spermatocytes. The aim of this thesis was to systematically investigate this characteristic feature of chromosome segregation in male meiotic spindles. For that, spindle dynamics in the first and second meiotic division was analyzed with fluorescence light microscopy. Furthermore, the spindle ultrastructure was investigated in spindles of various stages of meiosis I using electron tomography. Light microscopy revealed a shortening of the distance between centrosomes and chromosomes (anaphase A) and an increase in the pole-to-pole distance (anaphase B). Moreover, spindles in male meiosis I and II showed differences in certain aspects of spindle dynamics. In addition it was demonstrated that spindles in metaphase II in the presence of a single X-chromosome were shorter compared to spindles without the X-chromosome. To understand transmissible human diseases, disciplines such as epidemiology and the surveillance of affected cases are as essential as the knowledge about the pathogenesis and the course of a disease. Epidemiologists categorize and estimate factors for public health risks by taking metadata into account including geographic aspects, health and social states to study a disease transmission and prevent further cases. In addition, a focus on the causative agents itself is necessary in order to understand their ecology and hence their virulence traits. The causative agents for a severe pneumonia named Legionnaires’ disease (LD) are bacteria of the genus Legionella. The putative sources of LD infection are any aerosol-generating natural or man-made fresh water systems. Due to this ubiquitous distribution of legionellae, it is difficult to find the source of infection. Therefore, it is necessary to isolate the bacterium from the suffering patients to further characterize it in the laboratory and to compare the clinical isolates with isolates obtained from probable environmental sources. The predominant species isolated from LD patients is Legionella pneumophila serogroup (Sg) 1. Intensive genotyping of L. pneumophila Sg1 isolates by using the current gold standard method, the sequence-based typing scheme (SBT), revealed limitations in the discrimination of several sequence types (ST) which could not be compensated for by additional phenotypic typing scheme. In practical terms, this means that several clones or STs are disproportional frequently found in both, patients and water systems, and cannot be distinguished by current methods. Die „donor lymphocyte infusion“ (DLI) stellt eine wirksame Therapieoption für ein Rezidiv bei Patienten mit akuter myeloischer Leukämie (AML) nach allogener Stammzelltransplantation (SZT) dar. Jedoch ist die DLI oft mit einer „graft-versus-host disease” (GvHD) assoziiert, die auf einer proinflammatorischen, gegen den Empfänger gerichteten T-Zell-vermittelten Immunantwort beruht. Eine Strategie, den „graft-versus-leukemia” (GvL)-Effekt zu steigern und dabei das Risiko einer GvHD zu mindern, besteht in dem adoptiven Transfer hoch-avider CD8+ T-Zell-Klone, welche selektiv AML-assoziierte Antigene erkennen. Daher bestand das Ziel dieser Arbeit darin, eine neue Strategie zur Generierung hoch-avider CD8+ T-Zell-Klone, welche die Leukämie-assoziierten Antigene (LAAs) Wilms‘-Tumor-Antigen 1 (WT1), Proteinase 3 (PR3), Nucleophosmin 1 (NPM1) und Survivin als attraktive Ziele für spezifische Immuntherapien erkennen, zu entwickeln. Zunächst wurden mithilfe der innovativen Streptamer-Technologie die Frequenzen von CD8+ T-Zellen mit Reaktivität gegen WT1, PR3, NPM1 und Survivin im peripheren Blut von 10 gesunden HLA-A*02:01+ Spendern analysiert. Auf diese Weise konnten jedoch nur sehr geringe bis keine detektierbaren Frequenzen LAA-spezifischer CD8+ T-Lymphozyten nachgewiesen werden. Diese Beobachtungen führten zu dem Schluss, dass AML-Peptid-spezifische CD8+ T-Zellen im Gegensatz zu Virus-spezifischen T-Zellen aufgrund deutlich geringerer Frequenzen nicht direkt aus dem peripheren Blut isoliert werden können. Daher erfolgte die in vitro-Expansion der CD8+ T-Zellen mithilfe von autologen Monozyten-abgeleiteten dendritischen Zellen (MoDCs). Sinorhizobium fredii HH103 is a rhizobial strain showing a broad host range of nodulation. In addition to the induction of bacterial nodulation genes, transition from a free-living to a symbiotic state requires complex genetic expression changes with the participation of global regulators. We have analyzed the role of the zinc-finger transcriptional regulator MucR1 from S.fredii HH103 under both free-living conditions and symbiosis with two HH103 host plants, Glycine max and Lotus burttii. Inactivation of HH103 mucR1 led to a severe decrease in exopolysaccharide (EPS) biosynthesis but enhanced production of external cyclic glucans (CG). This mutant also showed increased cell aggregation capacity as well as a drastic reduction in nitrogen-fixation capacity with G. max and L. burttii. However, in these two legumes, the number of nodules induced by the mucR1 mutant was significantly increased and decreased, respectively, with respect to the wild-type strain, indicating that MucR1 can differently affect nodulation depending on the host plant. RNA-Seq analysis carried out in the absence and the presence of flavonoids showed that MucR1 controls the expression of hundreds of genes (including some related to EPS production and CG transport), some of them being related to the nod regulon. © 2016 The American Phytopathological Society.

Membrane proteins are vital for cellular homeostasis. They maintain the electrochemical gradients that are essential for signaling and control the fine balance of trace elements. In order to fulfill these tasks, they need to undergo controlled conformational transitions within the lipid bilayer of a cell membrane. It is well-recognized that membrane protein structure and function depends on the lipid membrane. However, much less is known about the role of water re-partitioning at the protein–lipid interface and particularly within a membrane protein during functional transitions. Intra-membrane protein hydration is expected to be particularly important for ion transport processes, where the hydration shell of a solvated ion needs to be rearranged and partially removed in order to bind the ion within the transporter before it is re-solvated upon exiting the membrane protein. These processes are spatially and temporally organized in metal-transporting ATPases of the PIB-subtype of P-type ATPases. Here, the functional role of water entry into the transmembrane region of the copper-transporting PIB-type ATPase CopA from Legionella pneumophila (LpCopA) has been investigated. The recombinant protein was affinity-purified and functionally reconstituted into nanodiscs prepared with the extended scaffolding protein MSP1E3D1. Nierenzellkarzinome (NZKs) gelten als stark immunogene Tumore. Dies ist insbesondere auf die Infiltration durch verschiedene Immunzellpopulationen, wie T-Lymphozyten und Natürliche Killer (NK)-Zellen, sowie das klinische Ansprechen auf immuntherapeutische Strategien zurückzuführen. Bisher existieren jedoch nur sehr wenige Studien zur Rolle von humanen nativen dendritischen Zellen (DCs) in NZK-Geweben und über die Tumor-vermittelte Modulation dieser DCs. DCs nehmen als professionelle Antigen-präsentierende Zellen eine zentrale Schlüsselrolle bei der Induktion und Aufrechterhaltung der angeborenen sowie adaptiven Immunantwort ein. Daher wurde im Rahmen dieser Arbeit erstmals der Effekt von klarzelligen NZKs auf den Phänotyp sowie die immunmodulatorischen Fähigkeiten von 6-sulfo LacNAc+ (slan)DCs evaluiert. SlanDCs, welche eine große Subpopulation humaner Blut-DCs darstellen, sind neben der Sekretion großer Mengen proinflammatorischer Zytokine dazu befähigt, Tumorzellen direkt zu lysieren. Des Weiteren sind slanDCs in der Lage, die antitumoralen Effekte von NK-Zellen zu fördern und CD4+ T-Helfer-Zellen sowie Tumor-reaktive CD8+ T-Lymphozyten effizient zu stimulieren. Angesichts dieser proinflammatorischen Eigenschaften können slanDCs wesentlich an einer Tumor-gerichteten Immunantwort beteiligt sein. Auf dieser Grundlage erfolgte im Rahmen der vorliegenden Arbeit der immunhistochemische Nachweis von slanDCs in klarzelligen NZK-Geweben. Im Vergleich zu Tumor-freiem Nierengewebe trat in den primären Tumorgeweben eine erhöhte Zahl infiltrierender slanDCs auf. Zudem wurde die Präsenz von slanDCs in Lymphknoten- sowie Fernmetastasen von NZK-Patienten beobachtet. Weiterführende Untersuchungen an frischen klarzelligen NZK-Geweben demonstrierten, dass NZK-infiltrierende slanDCs einen unreifen Phänotyp ausprägen und Interleukin-10 produzieren. Ausgehend von diesen Erkenntnissen erfolgten funktionelle Analysen, bei denen der Einfluss der kommerziell erhältlichen klarzelligen NZK

Aufgrund der vielfältigen metabolischen Prozesse und Funktionen von Mitochondrien finden durch beide mitochondriale Membranen zahlreiche Transportprozesse statt. Es wird weitgehend angenommen, dass der Transfer von metabolischen Intermediaten durch die äußere Membran von den zahlreichen Porinporen gewährleistet wird. Im Gegensatz dazu sind in der inneren Membran spezifische Transportproteine für die Translokationsprozesse verantwortlich. Neben dem gut untersuchten Porinmolekül (Por1p) gibt es in der Hefe S. cerevisiae unter respiratorischen Bedingungen zwei weitere abundante, aber funktionell unbekannte Proteine in der äußeren Membran von Mitochondrien - Om14p und Om45p -, deren molekular-biologische Charakterisierung Gegenstand dieser Arbeit war. Mit drei unabhängigen Methoden (2D BN - SDS-PAGE, Co-IP und TAP) konnte gezeigt werden, dass die beiden Proteine Om14p und Om45p zusammen mit Por1p einen Proteinkomplex in der äußeren Membran ausbilden, wobei Por1p eine von Om14p und Om45p unabhängige Porenstruktur ausbildet. Bei Bedarf, möglicherweise über Phosphorylierungen signalisiert, binden Om14p und Om45p an diese Struktur, wobei Om45p dabei der direkten Interaktion von Om14p mit Por1p bedarf. Die Identifikation von Interaktionspartnern des Fusionsproteins Om14p-TAP durch Einsatz einer präparativen TAP mit anschließender massenspektrometrischer Analyse sowie die Untersuchungen der Effekte von OM14- und/oder OM45- Gendeletionen auf das mitochondriale Proteom mit einem 2D DIGE-Verfahren führten zur Aufstellung von funktionalen Zusammenhängen des Proteinpaares Om14p/Om45p. Geruchsstoffe in Trinkwassergewinnungsanlagen stellen ein weltweit auftretendes Problem dar und führen in der Regel zu einer Kostenintensivierung bei der Aufbereitung des Rohwassers. Die den erdig-muffigen Geschmack des Wassers verursachenden, hauptsächlichsten Substanzen Geosmin und 2-Methylisoborneol (2-MIB) sind schon in einem Konzentrationsbereich von 1-10 ng/L wahrnehmbar. Da das Trinkwasser Geruchs- und Geschmacksneutral sein soll, müssen im Zuge der Rohwasseraufbereitung die Geruchsstoffe entfernt werden. Geruchsstoffe können durch verschiedene Mikroorganismen wie Cyanobakterien, Aktinomyceten, Streptomyceten oder auch Algen gebildet werden. Das Ziel dieser Arbeit stellte daher die Identifikation von cyanobakteriellen Geruchsstoffbildnern in den drei sächsischen Trinkwassertalsperren Klingenberg, Cranzahl und Saidenbach dar. Das Hauptaugenmerk lag auf der Charakterisierung der vorkommenden benthischen Cyanobakterien. Neben deren Abhängigkeit von der Trophie des Gewässers sollte das Artenspektrum der benthischen Cyanobakterien untersucht werden sowie eine Identifikation erfolgen, welche Geruchsstoffe sie synthetisieren bzw. freisetzen. Dazu erfolgte die Gewinnung von Isolaten benthischer Cyanobakterien anhand von Proben, die aus den Talsperren entnommen wurden. Die anschließende Charakterisierung der Isolate wurde sowohl auf morphologischer als auch auf molekularbiologischer Ebene durch die partielle Sequenzierung der rbcL- und geoA-Gene durchgeführt. Ein weiteres Ziel bestand darin, die Fähigkeit zur Bildung von Geosmin und 2-MIB nachzuweisen. Dazu sollten ausgewählte Isolate, zur Abschätzung des Geruchsstoff-Bildungspotentials der Cyanobakterien in der Talsperre, unter verschiedenen Laborbedingungen kultiviert und auf die Bildung und Freisetzung von Geruchsstoffen hin untersucht sowie der Einfluss der Beleuchtung durch verschiedene Lichtfarben bzw. Biologische Systeme sind in der Lage sich an eine Niedrig-Dosis-Bestrahlung anzupassen und eine geringere Sensitivität gegenüber einer nachfolgenden Hoch-Dosis-Bestrahlung zu entwickeln. Dieses Phänomen wird als adaptive Antwort bezeichnet und wurde nach der Bestrahlung mit externen Strahlungsquellen wiederholt in vivo und in vitro untersucht. Im Gegensatz dazu gibt es für die Bestrahlung mit offenen Radionukliden keine systematischen und vergleichenden Untersuchungen. Im Mittelpunkt dieser Arbeit standen der Nachweis sowie die Analyse der adaptiven Antwort an PC Cl3-Zellen nach Bestrahlung mit den offenen Radionukliden Re-188 und Tc-99m. Die Zellschädigung wurde mit dem alkalischen Komet-Assay, zur Bestimmung des initialen DNA-Schadens und dem Koloniebildungstest, zur Ermittlung des klonogenen Überlebens, untersucht. Zur Aufklärung von möglichen Regulationsmechanismen der adaptiven Antwort wurde die Induktion und Reparatur von DSB mit dem gamma-H2AX-Immunfluoreszenz-Assay und die intrazelluläre Radionuklidaufnahme betrachtet. In dieser Arbeit erfolgte erstmals eine systematische Untersuchung der adaptiven Antwort nach Bestrahlung mit offenen Radionukliden in vitro. Insgesamt zeigen diese Ergebnisse, dass nach Bestrahlung mit offenen Radionukliden eine adaptive Antwort ausgebildet wird. Diese ist von der Strahlenqualität während Vor- und Folgebestrahlung sowie der Art der DNA-Schädigung und den initiierten Reparaturprozessen abhängig. Weiter Einflussfaktoren sind die Erholungszeit, die Vorbestrahlung (Dosis, Strahlenqualität) und die Art des Schadensnachweises. Neben den bekannten Regulationsmechanismen wurde erstmals die Reduktion der intrazellulären Radionuklidaufnahme als weitere mögliche adaptive Antwort beschrieben.

Bradyrhizobium japonicum ist ein Bodenbakterium, welches in der Lage ist mit der bedeutenden Agrarpflanze Sojabohne zu interagieren und deren Wachstum zu fördern. In der vorliegenden Arbeit wurde das Genistein-Stimulon und verschiedenen Stressantworten von B. japonicum mittels Mikroarrayanalyse bestimmt. 101 Gene werden nach Genisteinzugabe induziert. NodW ist der Hauptaktivator der Genistein-induzierbaren Gene, welche zum Großteil kein nod-Box-Motiv in der Promotorregion aufweisen. Einzig acht Gene, wovon sieben für Transportersysteme kodieren, zeigen in der NodW-Mutante 613 nach Genisteinzugabe weiterhin ein erhöhtes Expressionsniveau. In weiterführenden Arbeiten konnte für zumindest ein Transportersystem (Bll4319/Bll4320/Bll4321) neben der Genistein-Abhängigkeit auch eine Regulation durch den Genistein-abhängigen TetR-Regulator FrrA nachgewiesen werden [Günther 2007; Bhandari 2008]. Dies zeigt, dass NodW in weiterführende Regulationskaskaden eingebunden sein muss, wobei diese in der vorliegenden Arbeit nicht näher charakterisiert wurden. Die Mikroarraydaten geben lediglich Hinweise auf mögliche Regulationskaskaden. Anhand der Mikroarraydaten liegt die Vermutung nahe, dass die Transkriptionsaktivierung des lateralen Flagellenclusters ebenfalls einer indirekten NodW-abhängigen Regulation unterliegt. Durch Pflanzentests war bekannt, dass es B. japonicum 901 möglich ist, den NodW-Defekt bei der Nodulation der Wirtspflanzen zu überwinden [Grob et al. 1993]. Dies beruht auf die Überexpression des 2-Komponentenregulators NwsB. So können Symbiose-relevante Gene wie die nod-Box-assoziierten Gene ähnlich dem Wildtyp nach Genistein-Zugabe induziert werden. NwsB ist aber nicht in der Lage, das Flagellarcluster der lateralen Flagellen (bis auf blr6846) nach Genistein-Zugabe zu induzieren. Dies bedeutet, dass trotz der hohen Ähnlichkeit zwischen den 2-Komponentenregulatoren NodW und NwsB, die Bindestellen in der Promotorregion der Genistein-induzierbaren Genen nicht identisch

Despite tremendous advances in mass spectrometry instrumentation and mass spectrometry-based methodologies, global protein profiling of organellar, cellular, tissue and body fluid proteomes in different organisms remains a challenging task due to the complexity of the samples and the wide dynamic range of protein concentrations. In addition, large amounts of produced data make result exploitation difficult. To overcome these issues, further advances in sample preparation, mass spectrometry instrumentation as well as data processing and data analysis are required. The presented study focuses as first on the improvement of the proteolytic digestion of proteins in in-gel based proteomic approach (Gel-LCMS). To this end commonly used bovine trypsin (BT) was modified with oligosaccharides in order to overcome its main disadvantages, such as weak thermostability and fast autolysis at basic pH. Glycosylated trypsin derivates maintained their cleavage specifity and showed better thermostability, autolysis resistance and less autolytic background than unmodified BT. In line with the “accelerated digestion protocol” (ADP) previously established in our laboratory modified enzymes were tested in in-gel digestion of proteins. Kinetics of in-gel digestion was studied by MALDI TOF mass spectrometry using 18O-labeled peptides as internal standards as well as by label-free quantification approach, which utilizes intensities of peptide ions detected by nanoLC-MS/MS. In the performed kinetic study the effect of temperature, enzyme concentration and digestion time on the yield of digestion products was characterized. The obtained results showed that in-gel digestion of proteins by glycosylated trypsin conjugates was less efficient compared to the conventional digestion (CD) and achieved maximal 50 to 70% of CD yield, suggesting that the attached sugar molecules limit free diffusion of the modified trypsins into the polyacrylamide gel pores. S-layer proteins of S. ureae ATCC 13881 form on the cell surface an S-layer lattice with p4 square type symmetry and a period of about 13.5 nm. These lattices were shown to be the excellent nanotemplates for deposition of regular metal clusters. The synthesis of the S. ureae S-layer protein is highly efficient, the protein accounts for approximately 10-15 % of the total cell protein content, judged by the SDS-PAGE results. Besides, the S-layer protein production is tightly regulated, since only negligible amounts of S-layer proteins are observed in the medium at different cell growth phases. At the same time, mechanisms of the regulation of S-layer protein synthesis are poorly understood. As several hundreds of S-layer proteins are produced per second during the cell growth, the S-layer gene promoters are among the strongest prokaryotic promoters at all. However, little is known about factors regulating the expression of S-layer genes, furthermore, no experimental identification of other upstream regulatory sequences except for -35/-10 and RBS sequences was presented to our knowledge to date. A sequence of the S-layer gene of S. ureae ATCC 13881, encoding the previously described S-layer protein, was identified in this work by combination of different approaches. The largest part of the gene, excluding its upstream regulatory and ORF 5’ regions, was isolated from a genomic library by hybridization. The sequence of the isolated fragment proved to contain additionally an 1.9 kb non-coding region and an incomplete 0.8 kb ORF region in its 3’-part. No RBS sequence and apparent promoter regions could be identified in front of the latter sequence, suggesting that it might represent a pseudogene sequence. The sequences of the 5’ and upstream regions of the S. ureae ATCC 13881 S-layer gene were identified by combination of PCR-sequencing and chromosome walking. Due to the current rise of exposure to natural and synthetic compounds in our daily life, the debate concerning the safety of many substances is becoming increasingly relevant. The estrogenic activity of various compounds, described as xenoestrogens, is the major part of this debate. Humans beings are exposed to these substances from different environmental contaminations ranging from conscious intake of estrogenic substances, as in contraception or in hormone replace therapy (HRT), to unconscious exposure, from food, the use of synthetic material in daily life and air and water pollution. At this point the need for methods to investigate the activity and the safety of these substances is becoming increasingly important. Classical methods for the analysis of the estrogenic activity of substances, like batteries of in vivo test systems on the rat uterotrophic assay are not able to describe the different pathways of action of recently discovered estrogenic substances. This evidence was already shown by the Organization for Economic Cooperation and Development (OECD), introducing new test guidelines for the investigation of effects of endocrine disruptors (according to enhanced Test Guideline 407). As reviewed by Nilsson (Nilsson et al., 2001), after the interaction of the estrogens with the Estrogen Receptor (ER) in the cells, the mechanism of activation possible is not only via direct binding of the ER to the Estrogen Responsive Elements (EREs) present in the promoter region of the target gene, very well described for many target genes, but that also other mechanisms are used: the interaction of the ER with the AP 1, Sp 1 and NFkB modes, that are discovered but not yet comprehensively described. Das Bakterium Bradyrhizobium japonicum ist wie andere Rhizobien in der Lage mit Pflanzen der Familie Fabales (Leguminosen) eine Symbiose einzugehen. Im symbiontischen Zustand fixieren die Mikrosymbionten atmosphärischen, molekularen Stickstoff und stellen diesen den Pflanzen in verwertbarer Form zur Verfügung. Im Gegenzug erhalten die Bakterien von den Pflanzen verschiedene Verbindungen als Kohlenstoff- und Energiequelle. Dem geht ein komplexer Signalaustausch voraus um die gegenseitige Erkennung der Partner und die Spezies-spezifische Symbiose zu ermöglichen. Auf Seite der Bakterien erfolgt die Reaktion auf die Gegenwart pflanzlicher Signalmoleküle. In B. japonicum induziert das Flavonoid Genistein die Transkription einer Reihe von Genen. Durch die Expression der nod-Gene erfolgt eine Synthese von Lipochitooligosacchariden. Diese sogenannten Nodulationsfaktoren rufen wiederum eine Reaktion in der Wirtspflanze hervor. Um die zugrunde liegende Genexpression und deren Regulationsmechanismen zu erforschen, standen bis dato nur Methoden für die Untersuchung einzelner Gene zur Verfügung. Die erstmals 1995 publizierte Microarraytechnologie eröffnete die Möglichkeit zu einem Zeitpunkt die Gentranskription eines gesamten Organismus zu untersuchen (Schena et al. 1995). Um mit dieser Technologie die Gentranskription bei B. japonicum zu untersuchen, wurde ein auf PCR-Produkten basierender Microarray hergestellt. Grundlage für die Synthese genspezifischer PCR-Produkte war die symbiontische Region von B. japonicum und andere zu diesem Zeitpunkt bekannte Gensequenzen (Göttfert et al. 2001). Nach der 2002 erfolgten Veröffentlichung des Genoms von B. japonicum erfolgte ein Abgleich der bisher verwendeten Sequenzen mit der vollständigen Sequenzinformation (Kaneko et al. 2002a). Cytochrome c oxidase (COX) is one of two known Cu-containing enzymes in mitochondria. Delivery and insertion of copper into COX are very complex processes that require multiple steps and involve a large number of assisting factors. One of the involved components is Cox11p, a copper binding protein in the inner mitochondrial membrane that is conserved from prokaryotes to eukaryotes. Cox11p is essential for respiratory growth and implicated in the assembly of the CuB site located in subunit Cox1p of COX. In the thesis the topology of Cox11p was determined and evidence for its association with the mitochondrial translation machinery is provided. The interaction of Cox11p with mitoribosomes is mediated by its single evolutionary conserved transmembrane segment and appears to be indirect and mediated by another conserved membrane protein(s). A model is proposed in which the CuB site is co-translationally formed by a transient interaction between Cox11p and the nascent Cox1p in the mitochondrial intermembrane space. In addition the genetic and biochemical characterization of S. pombe Cox11p homologue was performed. Two versions of cox11+ gene are detected in a haploid S. pombe genome. Cells lacking either of the cox11+ copies remain respiratory competent, whereas deletion of both S. pombe cox11+ alleles appears to result in either spore lethality or in severe decrease of spores viability. Thus, both versions of SpCox11p are functional and important. In S. pombe Cox11p exists as a tandem with the mitoribosomal protein Rsm22p. This precursor protein is cleaved during mitochondrial import into two mature protein species corresponding to Rsm22p- and Cox11p-like moieties.

Ubiquinol-cytochrome c reductase (complex III) is a central component of the respiratory chain of the inner mitochondrial membrane. It transfers electrons from reduced ubiquinone to ferricytochrome c. Correctly assembled and functional complex III is an essential prerequisite for oxidative energy metabolism. Complex III deficiency has been reported to be associated with several neurodegenerative diseases. Formation and assembly of complex III requires a multitude of specific nuclearly encoded proteins. For example, gene specific translational activators for cytochrome b synthesis as well as three non-subunit proteins, which are important for assembly and/or stability have been detected. The role of Bcs1p in assembly of Rieske FeS protein and Qcr10p into complex III has been clasified recently. The role of the two putative chaperones, Cbp3p and Cbp4p, is not known. In spite of the similar phenotype of cbp3D and cbp4D strains, that suggests the role of both proteins in the same step of complex III assembly, we were able for the first time to demonstrate differences on the molecular level between both deletion mutants. We show by BN-PAGE that cbp3D and cbp4D mutants are disturbed in complex III assembly and accumulate intermediate-sized forms of the complex. Moreover deletion of CBP3 interferes with the formation of complex III/IV supracomplexes. Our studies show that Cbp3p and Cbp4p interact and are present in high molecular weight complexes, some of which might represent intermediates of complex III assembly. Overexpression of Cbp4p cannot substitute for the function of Cbp3p, but high level expression of Cbp3p can partially compensate for the lack of Cbp4p. Because lipids play an important role for complex III assembly and stability, we analysed the mitochondrial lipid composition of cbp3D and cbp4D mutants. Mikrobielle Prozesse spielen eine wichtige Rolle im Sediment von Talsperren und Seen. Demgegenüber stehen nur unzureichende Erkenntnisse über die Zusammensetzung mikrobieller Biozönosen in Sedimenten sowie deren Aktivität zur Verfügung. Das Ziel dieser Studie war die Untersuchung und der Vergleich der Zusammensetzung und der Struktur mikrobieller Gemeinschaften in Sedimenten um eine Abschätzung der mikrobiellen Diversität in Talsperrensedimenten unterschiedlicher Trophie zu erreichen. Durch die Kombination der in dieser Arbeit verwendeten Methoden (Vergleichende 16S rDNA Analyse, Fingerprinttechniken, klassische Methoden) konnte eine Charakterisierung der mikrobiellen Zusammensetzung der obersten 5 cm von den Talsperrensedimenten Neunzehnhain, Muldenberg, Quitzdorf und Saidenbach erzielt werden. Die vergleichende 16S rDNA Analyse offenbarte in 2541 analysierten rekombinanten Klonen 528 verschiedene Sequenztypen, welche zu 293 OTUs zusammengefaßt werden konnten. Obwohl die Gemeinschaften der verschiedenen Talsperren nur schwach auf der Ebene der phylogenetischen Gruppen differierten, konnte durch die Verwendung von Ähnlichkeitsindices gezeigt werden, dass jede Talsperre eine spezifische mikrobielle Sedimentgemeinschaft aufweist. Über 60% aller Klone zeigten Ähnlichkeiten von mehr als 97% zu 16S rDNA-Sequenzen kultivierter Organismen oder phylogenetisch eingeordneten Sequenzen (14 bekannte phylogenetische Gruppen). Alle anderen Klone zeigten hohe Sequenzhomologien zu unidentifizierten, phylogenetisch bisher nicht eingeordneten Bakterien. Diese Bakterien waren mit Anteilen zwischen 19,8% (Muldenberg) und 54,6% (Saidenbach) in den 16S rDNA Bibliotheken repräsentiert. Regioselektive Halogenasen sind Enzyme, die für die Biosynthese verschiedener halogenierter Metaboliten verantwortlich sind. Der Stamm Streptomyces rugosporus produziert die bioaktive halogenierte Verbindung Pyrroindomycin B. In dieser Arbeit wurde ein Gen einer Tryptophan-5-Halogenase aus dem Pyrroindomycinproduzenten Streptomyces rugosporus isoliert. Durch gezielte Mutation des Gens konnte die Beteiligung der Halogenase an der Biosynthese von Pyrroindomycin B nachgewiesen werden. Das Tryptophan-5-Halogenase-Gen wurde heterolog exprimiert. In einem spezifischen Enzymtest konnte die Aktivität der Tryptophan-5-Halogenase gezeigt werden. Tryptophan wurde im Enzymtest durch dieses Enzym monobromiert und monochloriert. Das Protein konnte über Nickelaffinitäts-Chromatographie gereinigt werden., Regioselectively acting halogenases are enzymes which are responsible for the biosynthesis of a large variety of halogenated secondary metabolites. In many cases the biological activity of these metabolites is influenced by the halogen substituents. Isolation and characterization of the genes of specific halogenases and understanding the biochemistry of these enzymes are prerequisites for genetic engineering aiming at the production of novel halogenated compounds by combinatorial biosynthesis. In the work presented here a halogenase with novel regioselectivity was isolated. It is one of only three specific halogenases for which the enzymatic activity and the involvement in the biosynthesis of a halogenated metabolite could be shown. The availability of this specific tryptophan 5-halogenase is expected to open up novel possibilities for combinatorial biosynthesis and the enzymatic production of halogenated compounds.

Functional characterization of biochemically-isolated proteins is a central task in the biochemical and genetic description of the biology of cells and tissues. Protein identification by mass spectrometry consists of associating an isolated protein with a specific gene or protein sequence in silico, thus inferring its specific biochemical function based upon previous characterizations of that protein or a similar protein having that sequence identity. By performing this analysis on a large scale in conjunction with biochemical experiments, novel biological knowledge can be developed. The study presented here focuses on mass spectrometry-based proteomics of organisms with unsequenced genomes and corresponding developments in biological sequence database searching with mass spectrometry data. Conventional methods to identify proteins by mass spectrometry analysis have employed proteolytic digestion, fragmentation of resultant peptides, and the correlation of acquired tandem mass spectra with database sequences, relying upon exact matching algorithms; i.e. the analyzed peptide had to previously exist in a database in silico to be identified. One existing sequence-similarity protein identification method was applied (MS BLAST, Shevchenko 2001) and one alternative novel method was developed (MultiTag), for searching protein and EST databases, to enable the recognition of proteins that are generally unrecognizable by conventional softwares but share significant sequence similarity with database entries (~60-90%). These techniques and available database sequences enabled the characterization of the Xenopus laevis microtubule-associated proteome and the Dunaliella salina soluble salt-induced proteome, both organisms with unsequenced genomes and minimal database sequence resources. This work focused on the further characterisation of Idhp and of the Krebs cycle enzymes citrate synthase 1 (Cit1p) and malate dehydrogenase 1 (Mdh1p) both of which have been identified as RNA-binding proteins without known RNA recognition motifs. Besides analysing their effects on mitochondrial translation and their organisation in protein complexes the work focused on the characterisation of the RNA-binding properties of recombinant Cit1p and Mdh1p: · Cit1p and Mdh1p play no essential role in mitochondrial protein synthesis. · Idhp is in a complex of molecular weight larger than the cytochrome c oxidase (250 kDa). · Cit1p and Mdh1p are in mitochondrial complexes smaller than 250 kDa. · 1000-fold molar excess of tRNA referring to COX2 leader RNA did not inhibit the RNA-binding of Cit1p and Mdh1p. · Cit1p and Mdh1p bind mitochondrial mRNAs (sense and antisense). The influence of cofactors and substrates on RNA-binding was analysed in order to reveal a possible link between the enzymatic function and the property of RNA-binding: · Acetyl-CoA and ATP inhibited the RNA-binding of Cit1p and Mdh1p at a concentration of 5 mM.

COX deficiency in human presents a plethora of phenotypes which is not surprising given the complexity of the enzyme structure and the multiple factors and many steps required for its assembly. A functional COX requires three mitochondrially encoded subunits (Cox1p, Cox2p and Cox3p), at least 10 nuclearly encoded subunits, some of which are tissue specific, and a yet unknown number of assembly factors. Mutations in four of these factors, hSco1p, hSco2p, hCox10p and hSurf1p, have been associated with lethal COX deficiency in patients. Sco proteins, conserved from prokaryotes to eukaryotes, are probably involved in the insertion of copper in COX. The role of hSco1p and hSco2p in this process was investigated in this work. Moreover the importance of some hSco mutations found in patients was analysed. Both in vitro and in vivo analyses show that the hSco proteins are localised in the mitochondria. Both proteins are per se unable to substitute for ySco1p. However, a chimeric construct consisting of the N-terminal portion, the TM and a part of the C-terminal portion of ySco1p and the remaining C-terminal part derived from hSco1p was able to complement a ysco1 null mutant strain. This construct was used to define the role of a point mutation (P174L) found in the hSCO1 gene of infants suffering from ketoacidotic coma. These mutation was shown to affect the COX activity and the levels of Cox1p and Cox2p. The fact that copper was able to suppress this mutation, strongly outlined the importance of Sco proteins in the copper insertion in COX. The C-terminal portions of recombinant hSco1p and hSco2p were purified from E. coli by affinity chromatography. The purified proteins were subjected to atomic emission and absorption analyses and were shown to specifically bind copper. A stoichiometry of 1:1 for hSco2p and of 0,6:1 for hSco1p was determined. Gegenstand der vorliegenden Arbeit ist das Kerngen CBS2 aus Saccharomyces cerevisiae. Cbs2p wird gemeinsam mit Cbs1p spezifisch für die Translation der Cytochrom b (COB)-mRNA in den Mitochondrien benötigt. Die Untersuchungen konzentrierten sich auf die Charakterisierung funktionell wichtiger Bereiche im N- und C-terminalen Bereich des Proteins, den Nachweis von Protein-Protein Wechelwirkungen, die Assoziation von Cbs2p mit mitochondrialen Ribosomen und die Bedeutung des N-terminalen Bereiches für den Import von Cbs2p in die Mitochondrien. Die aminoterminalen 35 Aminosäuren (As) von Cbs2p genügen, um das Reporterprotein Gfp vollständig in die Mitochondrien zu rekrutieren. Dieses Ergebnis zeigt, dass der N-Terminus von Cbs2p den Import von Proteinen in die Mitochondrien vermitteln kann. Da ein N-terminal um 35 As verkürztes Cbs2-Protein ebenfalls noch in den Mitochondrien nachweisbar ist, besitzt Cbs2p wenigstens ein weiteres, vom N-Terminus unabhängiges, internes oder C-terminal lokalisiertes Importsignal für die Mitochondrien. Aufgrund genetischer Daten ist Abc1p ein potenzieller Interaktionspartner von Cbs2p. Es konnte gezeigt werden, dass eine physikalische Wechselwirkung zwischen beiden Proteinen stattfindet. Mittels Blauer Nativ-Gelelektrophorese wurde Cbs2p in einem höher molekularen Proteinkomplex nachgewiesen. Da Cbs2p in der Lage ist, in vitro Homomere zu bilden, sprechen die Daten dafür, das Cbs2p als Multimer in diesem Komplex vorliegt. Es konnte weiterhin gezeigt werden, dass der N-Terminus von Cbs2p eine essentielle Rolle bei der Homomerisierung des Proteins spielt. Die vorliegenden Ergebnisse erweitern das von Michaelis et al. (1991) entwickelte Modell der Wirkungsweise der Translationsaktivatoren Cbs1p und Cbs2p wie folgt: Cbs1p und Cbs2p sind mit der inneren Membran assoziiert.
