Abstract

IntroductionMetabolic syndrome (MetS), defined as a cluster of cardiometabolic factors, is a public health challenge because of its growing prevalence. In the context of personalized medicine, new tools are necessary to bring additional knowledge about MetS etiology, better stratify populations and customise strategies for prevention. The objective of this study was to characterize the MetS phenotypic spectrum using complementary untargeted metabolomics platforms (HRMS, RMN).Technological and methodological innovationA case-control study was designed within the Quebec NuAge cohort1. Six complementary untargetedmetabolomic/lipidomic approaches were performed on serum samples collected at recruitment and 3 years later. Procedures were set up to guaranty the inter-laboratory standardisation from sample preparation to data processing, performed using reproducible online Galaxy workflows. A full feature selection strategy was developed to build a comprehensive molecular MetS signature, stable over time.Results and impactA wide range of metabolites (lipids, carbohydrates, amino-acids, peptides…) reflecting subject stability and providing new insights about underlying mechanisms, were found to be modulated. An optimized reduced signature was proposed, allowing good prediction performances (12% misclassification, AUC=0.95, CI:[0.92-0.98]). These results demonstrated the interest of a multidimensional molecular phenotyping as part of the next generation of medicine tools in the frame of noncommunicable diseases.References[1] Gaudreau P et al., 2007. Abstract

International audience; Introduction Absolute quantification of individual metabolites in complex biological samples is crucial in targeted metabolomic profiling. Objectives An inter-laboratory test was performed to evaluate the impact of the NMR software, peak-area determination method (integration vs. deconvolution) and operator on quantification trueness and precision. Methods A synthetic urine containing 32 compounds was prepared. One site prepared the urine and calibration samples, and performed NMR acquisition. NMR spectra were acquired with two pulse sequences including water suppression used in routine analyses. The pre-processed spectra were sent to the other sites where each operator quantified the metabolites using internal referencing or external calibration, and his/her favourite in-house, open-access or commercial NMR tool. Results For 1D NMR measurements with solvent presaturation during the recovery delay (zgpr), 20 metabolites were successfully quantified by all processing strategies. Some metabolites could not be quantified by some methods. For internal referencing with TSP, only one half of the metabolites were quantified with a trueness below 5%. With peak integration and external calibration, about 90% of the metabolites were quantified with a trueness below 5%. The NMRProcFlow integration module allowed the quantification of several additional metabolites. The number of quantified metabolites and quantification trueness improved for some metabolites with deconvolution tools. Trueness and precision were not significantly different between zgpr- and NOESYpr-based spectra for about 70% of the variables. Conclusion External calibration performed better than TSP internal referencing. Inter-laboratory tests are useful when choosing to better rationalize the choice of quantification tools for NMR-based metabolomic profiling and confirm the value of spectra deconvolution tools.

Abstract

International audience; Human Large-scale metabolomics analysis is facing important challenges to increase its robustness, reproducibility and interoperability. In this context, stable-isotope labeled compounds are increasingly used for identification and quantification of their unlabeled homologs.In this study, two laboratories were involved in an inter-laboratory absolute quantification trial of amino and organic acids in the reference human plasma sample (NIST-SRM-1950) using 24 commercially-available stable-isotope (13C/15N/D) labeled standards, among the 416 identified level-1 metabolites. A pool of the labeled compounds was prepared in concentrations similar to what is expected in human plasma (0.12-67.25 mg/L). The labeled pool, the NIST-SRM-1950 and the spiked NIST-SRM-1950 were analyzed by LC-HRMS using HILIC and C18 chromatography along with QToF instruments in positive and negative modes.Regardless of chromatography or detection mode, above 19 endogenous metabolites and their labeled homologs were detected without any effects on retention times of spiking and matrix. MS-peak areas of endogenous metabolites in spiked NIST-SRM-1950 were not impacted by the isotope addition. Compared to the analysis in buffer, the intensity of the labeled compounds was impacted (attenuation>1 log for half of them) by the dilution in plasma. Calculated absolute concentration of endogenous metabolites were in accordance (±30%) with expected values for 35-58% of metabolites identified with C18 and 18-25% with HILIC. Results obtained for C18 in positive mode were consistent between the two laboratories. HILIC results complemented those from C18 by allowing quantification of metabolites not detected by C18.This preliminary trial demonstrated that isotope-assisted metabolomics could provide comparable and reliable results across laboratories.

Abstract

International audience; Blood micro-sampling was initially used in hospitals to screen newborns for congenital diseases; today, this type of sampling is increasingly used in clinical studies. Analysed mainly using targeted methods, few studies report results using an open metabolomics approach. The aim of the work presented here is to evaluate sampling devices, extraction methods for these samples and the analytical coverage obtained by LCHRMS. Whatman 903® collection papers, mainly used for these samples, and Mitra® Neoteryx supports with a fixed sample volume of 20µL, were tested under different storage and extraction conditions. Analyses were carried out using heparinised plasma and whole blood on LC-QToF, then reprocessed on W4M. Initial results enabled a qualitative comparison to be made between heparinised plasma samples and the same samples deposited on the media studied under the different conditions. After optimising the preparation of this type of sample, the whole blood samples could be characterised.In conclusion, this preliminary work in open metabolomics will make it possible to investigate the analysis of micro-samples, a minimally invasive collection method that is easy to use at home, to answer questions relating to clinical studies and the development of participatory science.

Abstract

La métabolomique est un outil de phénotypage puissant en nutrition permettant de mieux comprendre les mécanismes biologiques impliqués dans les processus physiopathologiques et d’identifier des biomarqueurs de déviations métaboliques. Cependant cette étape d’identification est devenue un challenge important en métabolomique et constitue un verrou analytique majeur, de par leurs diversités chimiques des métabolites présents dans les biofluides et leurs faibles concentrations. Dans ce contexte, le développement de méthodes de préconcentration est une nécessité pour pouvoir donner une signification physiologique aux profils différenciés que fournit l’analyse des données métabolomiques. Une étude préliminaire avait permis de montrer que parmi plusieurs techniques de préparation testées (SPME, SBSE et SLE), l’extraction SLE donnait les meilleurs résultats. Ce travail, qui constitue la suite du projet, a été consacré au développement de l’extraction SPE et sera par la suite comparé avec la méthode SLE préalablement testée.Pour pouvoir répondre à ces objectifs, 19 molécules de propriétés physico-chimiques diverses (pKa, logP, …) et mimant un échantillon biologique ont été sélectionnées parmi des acides aminés, des acides organiques, des hormones... Une injection de ce mélange en chromatographie semi-préparative a été réalisée afin de séparer et de collecter nos composés en plusieurs fractions. Ensuite, une extraction sur phase solide SPE a été développée pour pré concentrer ces fractions à l’aide d’un robot Freedom Evo 200 (Técan). Enfin, une analyse en mode scan sur une chaîne UHPLC Ultimate 3000 couplée à un spectromètre de masse haute résolution LTQ Orbitrap Vélos (Thermo Scientific) est réalisée afin d’évaluer les performances de la pré concentration mise en jeu.Lors de l’étape d’optimisation, la colonne semi-préparative, les cartouches SPE ainsi que les différents paramètres d’extraction (volume d’échantillon, volume et solvants de lavage, volume et solvants d’élution et le temps de séchage) ont été optimisés de sorte à obtenir les intensités les plus importantes pour un maximum de composés. Les premiers résultats obtenus montrent clairement que la cartouche SPE Oasis MCX 30mg 1 mL (Waters) est la plus performante. En effet, elle permet d’extraire, à partir de fractions chromatographiques collectées, à la fois les composés polaires et basiques mais également les composés neutres. Celle-ci est donc la cartouche de choix pour la suite de l’optimisation.Pour conclure, cette technique sera ensuite utilisée sur ces extraits concentrés en vue de réaliser des analyses structurales de potentiels biomarqueurs, pour aider à la caractérisation et à l’identification de nouveaux métabolites dans des échantillons biologiques

International audience; IntroductionMetabolomics data analysis is a complex and multistep process, which is constantly evolving with the development of new analytical technologies, mathematical methods, bioinformatics tools and databases. The Workflow4Metabolomics (W4M) infrastructure[1] provides tools in a single online web interface (through Galaxy[1]). During the last two years, W4M has evolved with new upgrades for LC-MS, LC-MSMS, GC-MS and NMR pipelines, including preprocessing, quality control, statistical analysis and annotation tools. W4M also proposes new community resources promoting open science in metabolomics.Technological and methodological innovationW4M major updates include: Specific Galaxy interactive tools with NMRPro[2] for NMR spectra visualization and Xseeker for visualization and annotation of LC-MSMS data (In collaboration with CHOPIN ANR project[3]); An improved MSMS pipeline; New annotation tools suite allowing connexion with PeakForest[4], a new spectral data manager infrastructure for laboratories; New functionalities regarding mixed model computation for repeated measure designs, and improvements in annotation of complex mixture bidimensional NMR spectra. New training resources through the Galaxy Training Network (GTN) are also proposed, and Training Infrastructure as a Service (TIass) is available through the new usegalaxy.fr host.Results and impactW4M’s improvements increase raw data input management and LC/GC-MS(MS) workflow efficiency. We highlight how current advances, along with community training as through the yearly international school Workflow4Experimenters, contribute to open data analysis practices worldwide. International audience; Since the emergence of high throughput metabolomics, there has been a growing number of scientific communities performing metabolomic studies. Therefore, it has become crucial to standardize reporting and sharing of metabolites. Although minimum reporting standards for analytical practices and data processing are available, there are no established standards for metabolite reporting. In this context, our objective was to review the existing practices in terms of metabolite reporting in different scientific communities both in published results and across databases.In this context, we considered plasma metabolites reported in human large-scale studies from different communities, namely analytical chemistry, medicine and epidemiology. We focused only on metabolites reported as level 1 identification according to the Metabolomics Standard Initiative. We applied a data curation workflow on the list of annotated metabolites given by the authors. First, we performed a manual curation that included the addition of missing identifiers and the editing of some incoherent metadata. Second, we applied an automatic query algorithm in order to obtain additional information from available databases such as the compact hash code of the IUPAC International Chemical Identifier “InChIKey”. Identified metabolites were then compared between the selected studies using either the names given by the authors or the InChIKeys added after data curation. Regular inconsistencies were observed in metabolite reporting both in published results and across different databases. In the former, incoherence was observed in the metabolite information (identifiers not referring to the same isomer, metabolite name not corresponding to the molecular formula). Besides, isomers were listed with their corresponding retention times, yet without any indication of the isomers’ identity. On the other hand, cross-linking provided across databases presented some incoherent information regarding nomenclatures, optical isomerism, stereochemistry of asymmetric carbons, and molecular structure (acid/base; zwitterionic or canonical forms, molecules with a permanent charge) in addition to a mismatch between two structurally different compounds. The evaluation of metabolite reporting across different databases for instance HMDB, PubChem and ChEBI was performed with the help of the Metabolomics Semantic DataLake (MSD) team. Information was calculated from latest public versions of the aforementioned databases, under a Big Data infrastructure (Apache Spark) and Scala programming language. Based on the InChIKey, we were able to identify all incorrect metabolite matches in HMDB, PubChem and ChEBI and to categorize them into “structurally different compounds”, “optical isomerism” or “structural isomerism”.Although not yet required, the InChIKey was found to be the most suitable identifier for comparing reported metabolites between studies and across databases. It is therefore recommended either to use this identifier or to perform a deep data curation when reporting identified metabolites. This work will allow providing guidelines for a more effective and reproducible metabolomics data sharing.

International audience; The investigation of microbial communities and their interactions with their environments is a field of research that engaged the scientific community for several decades. We study in the laboratory microorganisms isolated from freshwater and atmospheric ecosystems in different conditions. The aim of this internship was to optimize the metabolomic workflows of four microorganisms (Pseudomonas syringae, Rhodococcus rhodococcus, Microcystis aeruginosa, Chlorella spp.) from extraction to annotation of compounds. Objectives: i) Optimize metabolome extraction protocol for each microorganism, ii) Implementation of a PeakForest database with MetaCyc and NPATLAS databases, iii) Annotation of microorganism's metabolomes.

Abstract

Prediction of retention times (RTs) is increasingly considered in untargeted metabolomics to complement MS/MS matching for annotation of unidentified peaks. We tested the performance of PredRet (http://predret.org/) to predict RTs for plant food bioactive metabolites in a data sharing initiative containing entry sets of 29–103 compounds (totalling 467 compounds, >30 families) across 24 chromatographic systems (CSs). Between 27 and 667 predictions were obtained with a median prediction error of 0.03–0.76 min and interval width of 0.33–8.78 min. An external validation test of eight CSs showed high prediction accuracy. RT prediction was dependent on shape and type of LC gradient, and number of commonly measured compounds. Our study highlights PredRet’s accuracy and ability to transpose RT data acquired from one CS to another CS. Abstract

Aging is a dynamic process depending on intrinsic and extrinsic factors and its evolution is a continuum of transitions, involving multifaceted processes at multiple levels. It is recognized that frailty and sarcopenia are shared by the major age-related diseases thus contributing to elderly morbidity and mortality. Pre-frailty is still not well understood but it has been associated with global imbalance in several physiological systems, including inflammation, and in nutrition. Due to the complex phenotypes and underlying pathophysiology, the need for robust and multidimensional biomarkers is essential to move toward more personalized care. The objective of the present study was to better characterize the complexity of pre-frailty phenotype using untargeted metabolomics, in order to identify specific biomarkers, and study their stability over time. The approach was based on the NU-AGE project (clinicaltrials.gov , NCT01754012) that regrouped 1,250 free-living elderly people (65-79 y.o., men and women), free of major diseases, recruited within five European centers. Half of the volunteers were randomly assigned to an intervention group (1-year Mediterranean type diet). Presence of frailty was assessed by the criteria proposed by Fried et al. (2001). In this study, a sub-cohort consisting in 212 subjects (pre-frail and non-frail) from the Italian and Polish centers were selected for untargeted serum metabolomics at T0 (baseline) and T1 (follow-up). Univariate statistical analyses were performed to identify discriminant metabolites regarding pre-frailty status. Predictive models were then built using linear logistic regression and ROC curve analyses were used to evaluate multivariate models. Metabolomics enabled to discriminate sub-phenotypes of pre-frailty both at the gender level and depending on the pre-frailty progression and reversibility. The best resulting models included four different metabolites for each gender. They showed very good prediction capacity with AUCs of 0.93 (95% CI = 0.87-1) and 0.94 (95% CI = 0.87-1) for men and women, respectively. Additionally, early and/or predictive markers of pre-frailty were identified for both genders and the gender specific models showed also good performance (three metabolites; AUC = 0.82; 95% CI = 0.72-0.93) for men and very good for women (three metabolites; AUC = 0.92; 95% CI = 0.86-0.99). These results open the door, through multivariate strategies, to a possibility of monitoring the disease progression over time at a very early stage.

Abstract

Nowadays, high-resolution mass spectrometry is widely used for metabolomic studies. Thanks to its high sensitivity, it enables the detection of a large range of metabolites. In metabolomics, the continuous quest for a metabolite identification as complete and accurate as possible has led during the last decade to an ever increasing development of public MS databases (including LC-MS data) concomitantly with bioinformatic tool expansion. To facilitate the annotation process of MS profiles obtained from biological samples, but also to ease data sharing, exchange, and exploitation, the standardization and harmonization of the way to describe and annotate mass spectra seemed crucial to us. Indeed, under electrospray (ESI) conditions, a single metabolite does not produce a unique ion corresponding to its protonated or deprotonated form but could lead to a complex mixture of signals. These MS signals result from the existence of different natural isotopologues of the same compound and also to the potential formation of adduct ions, homomultimeric and heteromultimeric ions, fragment ions resulting from "prompt" in-source dissociations. As a joint reflection process within the French Infrastructure for Metabolomics and Fluxomics (MetaboHUB) and with the purpose of developing a robust and exchangeable annotated MS database made from pure reference compounds (chemical standards) analysis, it appeared to us that giving the metabolomics community some clues to standardize and unambiguously annotate each MS feature was a prerequisite to data entry and further efficient querying of the mass spectral database. The use of a harmonized notation is also mandatory for interlaboratory MS data exchange. Additionally, thorough description of the variety of MS signals arising from the analysis of a unique metabolite might provide greater confidence on its annotation.

Abstract

Metabolic syndrome (MetS) is defined by a cluster of cardio-metabolic factors including obesity, hypertension, dysglycemia, and dyslipidemia. It affects a growing number of persons, in particular older adults often suffering from multiple chronic diseases, and its prevalence is now a public health challenge. In the context of personalized medicine/nutrition, new tools are necessary to bring additional knowledge about MetS etiology, better stratify populations and customise strategies for prevention.A nested case-control study on MetS was designed within the Quebec Longitudinal Study on Nutrition and Successful Aging (NuAge). It includes 61 cases and 62 controls of similar age (68-82 y.o.), selected among the 853 men. Both targeted and untargeted metabolomic/lipidomic approaches, available within the MetaboHUB French infrastructure [1], will be performed on serum samples collected at recruitment 2003-2005 (T1) and three years later (T4). Data analysis will be performed using reproducible online Galaxy workflows [2].The metabolomic/lipidomic data will be processed to identify specific signatures of MetS and its components, and study their stability over time. Then, these data will be analysed for evaluation of a molecular reclassification of the MetS phenotype. Finally, they will be integrated with phenotypic and detailed nutritional data available to better characterize sub-phenotypes.The approach developed here will open a door for a more comprehensive understanding of the metabolic phenotype resulting from the complex interplay between intrinsic and extrinsic factors. Thus, this project will allow an improved description of MetS associated characteristics and will offer new tools for better patient stratification in elderly populations.

Abstract

Part of the Methods in Molecular Biology book series (MIMB, volume 1730); GC/MS-based metabolomics is a powerful tool for metabolic phenotyping and biomarker discovery from body biofluids. In this chapter, we describe an untargeted metabolomic approach for plasma/serum and fecal water sample profiling. It describes a multistep procedure, from sample preparation, oximation/silylation derivatization, and data acquisition using GC/QToF to data processing consisting in data extraction and identification of metabolites.

Abstract

Phospholipids (PLs) represent a class of metabolites of interest for evaluating the relationship between diet and the development of several metabolic diseases. Given that PLs are rich in unsaturated fatty acids, they can be oxidized. Because of their structure and reactivity, oxidized phospholipids (PLs-Ox) are increasingly recognized as markers of oxidative stress and of various diseases associated with inflammation. Therefore, there is a growing interest in studying PLs-Ox in lipidomics. Because of their limited commercial availability, very little information is currently available in databases to identify these molecules. The aim of this study is to acquire new knowledge about PLs-Ox in order to propose an analytical strategy for their analyses. For this purpose, a synthesis method of PLs-Ox, in auto-oxidation, has been developed and applied on phosphatidylcholine and phosphatidylethanolamine molecular species with various chain lengths, degree, and position of unsaturations. An analysis method based on mass (MS) and tandem mass spectrometry coupled to electrospray ionization was then developed and enabled the identification of a great diversity of long- and short-chain oxidation products. Formation kinetics of oxidation products was evaluated. Results showed that the formation of oxidized compounds was largely influenced by the degree of unsaturation on fatty acid chains. Oxidation time promotes the formation of some biologically important oxidation products. Coupling the MS method with liquid chromatography in flow injection analysis mode enabled the development of a full analytical strategy. Structural analysis of PLs-Ox allowed the enrichment of databases with important information to identify these molecules in biological matrices.

We would like to thank Mélanie Pétéra for her valuable technical assistance; AbstractIntroduction: Active microorganisms have been recently discovered in clouds, thus demonstrating the capacity of microorganisms to exist in harsh environments, including exposure to UV and oxidants, osmotic and cold shocks, etc. It is important to understand how microorganisms respond to and survive such stresses at the metabolic level.Objectives: The objective of this work is to assess metabolome modulation in a strain of Pseudomonas syringae isolated from cloud water and facing temperature downshift from 17 to 5 °C by identifying key molecules and pathways of the response/adaptation to cold shock.Methods: Bacterial extracts from suspensions of cells grown at 17 °C and further incubated in microcosms at 5 and 17 °C to mimic cloud conditions were analysed by combining LC-MS and NMR; the results were evaluated in comparison to similar suspensions kept at constant temperature. The differences in the metabolome profiles were deciphered using multivariate statistics (PLS-DA).Results: Key cold shock biomarkers were observed, including cryoprotectants (trehalose, glucose, glycerol, carnitine, glutamate), antioxidants (glutathione and carnitine) and their precursors, alkaloids (bellendine and slaframine) and metabolites involved in energy metabolism (ATP, carbohydrates). Furthermore, new short peptides (nine dipeptides and a tetrapeptide) were found that have no known function.Conclusions: This study shows that in response to cold temperatures, Pseudomonas syringae PDD-32b-74 demonstrates numerous metabolism modifications to counteract the impacts of low temperatures.

We thank Yunfei Liu for his contribution concerning correlation network analyses. All metabolomics analyses were performed within the metaboHUB French infrastructure (ANR-INBS-0010). This study was supported by the INRA DID'IT Metaprogramme. The GAZEL cohort received approvals from the National Commission for Data Processing and Freedoms (CNIL), the National Medical Council and the National Consultative Committee of Ethics, and the INSERM IRB. The study protocol was approved by the GAZEL Scientific Committee. All volunteers gave written and informed consent for this study. All the experiments conformed to the principles set out in the WMA Declaration of Helsinki and the Department of Health and Human Services Belmont Report; The evolution of human health is a continuum of transitions, involving multifaceted processes at multiple levels, and there is an urgent need for integrative biomarkers that can characterize and predict progression toward disease development. The objective of this work was to perform a systems metabolomics approach to predict metabolic syndrome (MetS) development. A case-control design was used within the French occupational GAZEL cohort (n =112 males: discovery study n = 94: replication/validation study). Our integrative strategy was to combine untargeted metabolomics with clinical, sociodemographic, and food habit parameters to describe early phenotypes and build multidimensional predictive models. Different models were built from the discriminant variables, and prediction performances were optimized either when reducing the number of metabolites used or when keeping the associated signature. We illustrated that a selected reduced metabolic profile was able to reveal subtle phenotypic differences 5 years before MetS occurrence. Moreover, resulting metabolomic markers, when combined with clinical characteristics, allowed improving the disease development prediction. The validation study showed that this predictive performance was specific to the MetS component. This work also demonstrates the interest of such an approach to discover subphenotypes that will need further characterization to be able to shift to molecular reclassification and targeting of MetS

Abstract

Reproducibility and data sharing of metabolomic experiments are two fundamental issues that are needed to be addressed by the community in order to improve the quality of the research. Many advances have been made so far through different initiatives, among which are: 1) the minimal reporting standard defined by the Metabolomics Standards Initiative (MSI) for ensuring a minimal amount of information to support the interpretation of a metabolomics experiment; 2) metabolomic repositories such as MetaboLights or MetabolomeXchange for sharing experimental data and associated metadata across species; and 3) specific bioinformatic tools for reproducibility and data processing such as Workflow4Metabolomics (W4M), a reference workflow repository dedicated to metabolomics data processing. However there are still many issues that prevent to harness the full potential of metabolomics, such as incomplete or a partial adherence with guidelines or complex submission processes of experimental data. To address these limitations, in this work we extend W4M to help scientists in the definition and in the formatting of the whole collection of metadata coming from metabolomics based projects. For this purpose, we included new tools to acquire and transform in an user-friendly way metabolomics experimental raw data, study features and data analysis annotation, with the aim of assisting biologist in the incorporation of the minimal information for an experiment. This work will also generalize the use of the standard mzML format in W4M and the ISA Tab format for its posterior automatic submission ta MetaboLights, enhancing in this way the link between data providers and data managers.

Abstract

Intégration des données et approches multi-omiques; National audience; Du fait de la prévalence croissante des maladies métaboliques chroniques, la compréhension de leurs mécanismes et du rôle de la nutrition dans leur développement et leur prévention est aujourd’hui un enjeu majeur. Leur complexité (maladies de systèmes) requiert une approche populationnelle, intégrée et multifactorielle.L’objectif de ce travail est de proposer une stratégie d’intégration de données afin de construire des modèles multidimensionnels, descriptifs ou discriminants de pathologies pour la découverte de biomarqueurs, et de contribuer à une meilleure compréhension des processus physiopathologiques impliqués. Pour cela, cette étude s’est basée sur des données et échantillons biologiques de sujets de la cohorte NuAge du Réseau Québécois de Recherche sur le vieillissement : 123 hommes (68-82 ans) ont été sélectionnés pour une étude cas/témoins (61/62 sujets) du syndrome métabolique. Ils ont été suivis annuellement avec des prélèvements biologiques, la mesure de paramètres cliniques et le recueil de données par questionnaires. Des analyses métabolomiques ont été réalisées par spectrométrie de masse sur des échantillons de sérum collectés en 2003-2005 (T1) et 3 ans plus tard (T4). Trois blocs de données ont ainsi été identifiés : métabolomiques (863 ions), cliniques (29 variables) et alimentaires (41 variables), par temps et par groupe de sujets. Ils ont été analysés avec le logiciel R, simultanément ou deux à deux, après normalisation UV ou Pareto, par des méthodes d’analyses multiblocs, à des fins descriptives (ACP multiblocs et Analyse Factorielle Multiple (AFM)) ou discriminantes (PLS multiblocs). Les résultats sont comparés sur la base de critères statistiques (pourcentage de variance expliquée, Q2, R2, matrice de confusion...) et de leur adéquation aux objectifs biologiques : discrimination cas/témoins, identification de marqueurs, découverte de sous-groupes, adéquation aux connaissances du domaine... Ce travail a permis d’établir une stratégie d’intégration de données pour mettre en oeuvre une approche multidimensionnelle d’étude des pathologies systémiques

Poster presentations / European Geriatric Medicine 8S1 (2017) S40–S247; National audience; Introduction: Human ageing is a dynamic process depending on intrinsic and extrinsic factors and its evolution is a continuum of transitions, involving multifaceted processes at multiple levels. It is recognized that frailty and sarcopenia are shared by the major age-related diseases, thus contributing to elderly morbidity and mortality. They are major health issues in elderly populations, given their high prevalence and association with several adverse outcomes. Due to their complex phenotypes and underlying pathophysiology, the need for robust and multidimensional biomarkers is now essential to move towards a more personalized care and prevention. Methods: The NU-AGE project [1] regroups 1250 free-living elderly people (65–79 y.o., men and women), free of major diseases, recruited within 5 European centres. Twenty percent of the subjects were pre-frail as defined by the criteria proposed by Fried et al.[2]. Six hundred twenty five volunteers were randomly assigned to an intervention group (1-year Mediterranean diet). A sub-cohort consisting in first, 120 subjects, half pre-frail randomly selected from the Italian and Polish centres, and secondly, 92 subjects shifting their frailty status were included for untargeted serum metabolomics at T0 (recruitment) and T1 (after diet intervention). Results: Metabolomics enables to discriminate sub-phenotypes of pre-frailty both at the gender level and depending on the pre-frailty progression and reversibility. Additionally, early and/or predictive markers of pre-frailty were identified in both populations. Conclusion: These results open the door, through multivariate strategies, to a possibility of monitoring the disease progression over time and/or in response to interventions at a very early stage

Abstract

National audience; In muscle imaging, myofiber type determination is of great importance to better understand biological mechanisms related to skeletal muscle changes associated with pathologies. However, reference methods (histo-enzymology and immunohistochemistry) require serial-cross sections, and several days from the sampling to the results of image analysis. In this work, a strategy based on MALDI-Mass Spectrometry Imaging was developed as an alternative to the classical methods for myofiber metabolic type determination. The spectra were acquired on an Autoflex Speed MALDI-TOF/TOF mass spectrometer with a Smartbeam laser (Bruker Daltonics) in positive linear mode at a mass range of m/z 2,000 – 20,000 and a rastering of 100 mm. Spectra were baseline-subtracted, smoothed and peak picking was applied to the TIC spectra. The different tissue classes were determined so that every myofiber was correctly assigned: oxidative (OM) versus glycolytic metabolic (GM) type myofibers, accordingly to the immunofluorescence typology. A predictive model was then built in SCILS Lab software to discriminate the metabolic myofiber types using the MALDI spectral data, and used to classify spectral data acquired on tibialis muscle sections (intermediate metabolism). The performance of the model was evaluated through the percentage of correct assignment into each myofiber metabolic type class (internal validation of 96%). Myofiber type determination using MALDI-MSI tibialis spectra revealed that 11% of the myofibers belonged to the OM class and 89% of the myofibers belonged to the GM one. The successful classification of MALDI spectra acquired on tibialis muscle section was confirmed since the myofiber type determination using immunohistofluorescence showed that 9% of the myofibers belonged to theOM class and 91% of the myofibers belonged to theGM one. This approach can be successfully applied to any organisms, to perform both MALDI-MSI of proteins and myofiber type determination, saving considerable time and expenses.

Cette classe de composés peut donner lieu à la formation d’un grand nombre de produits d’oxydation. Ainsi, les phospholipides oxydés (PLs-Ox) sont de plus en plus reconnus non seulement comme des marqueurs de stress oxydant, mais aussi des marqueurs de différentes pathologies associées à l’inflammation, telles que l’athérosclérose et le diabète. Cependant, très peu d’informations sont actuellement disponibles dans les bases de données pour identifier ces molécules, du fait de leur disponibilité commerciale limitée.L’objectif de ce travail était d’acquérir des nouvelles connaissances sur les PLs-Ox afin de proposer une stratégie analytique pour leur analyse. Notre approche lipidomique s’est basée sur une méthode de profilage par LC-MS/MS d’un extrait de lipides totaux plasmatiques, associée à un workflow d’aide à l’identification des PLs implémenté dans la plateforme web Galaxy W4M (http://workflow4metabolomics.org).Au cours de ce travail, une méthode de synthèse des PLs-Ox a tout d’abord été mise en place à partir des Phosphatidylcholines (PCs) ayant des longueurs de chaines différentes, des degrés et une position des insaturations différentes.Une méthode d’analyse par spectrométrie de masse (Qtrap 5500 Sciex) équipé avec une source d’ionisation electrospray a ensuite été développée pour caractériser des produits d’oxydation. Un couplage avec la chromatographie liquide par Injection en Flux Continu (FIA) a permis la mise au point de la méthode LC-MS pour pouvoir, par la suite, réaliser la séparation chromatographique des formes oxydés. La cinétique de formation des produits d’auto-oxydations a été étudiée.Les premiers résultats obtenus montrent une grande diversité des produits d’oxydation à chaînes longues et/ou à chaînes courtes raccourcies. Il a été observé que la formation des produits d’oxydation était dépendante de la structure des PLs, le rapport de formes oxydées variant au cours du temps.Ces résultats permettent d’envisager la mise en place d’une stratégie d’analyse lipidomique de ces composés, et l’enrichissement des bases de données existantes

Abstract

L’analyse métabolomique non ciblée est une approche puissante permettant la caractérisation du phénotype métabolique lié aux développements de maladies chroniques. L’identification des biomarqueurs qui y sont associés est devenue un enjeu majeur pour ce type d’approche. Il existe aujourd’hui un très large panel de banques de données en métabolomique, pouvant aider lors de cette étape d’identification, telles que MassBank, HMDB ou Lipidmaps, mais ces bases n’intègrent pas de données chromatographiques alors que le temps de rétention peut être un paramètre contribuant largement dans l’identification de molécules (Sumner et al, 2014).La base de données PeakForest est une banque de données de spectres de référence dédiée à l’annotation des données métabolomiques. Plus de 1000 composés standards (métabolites endogènes déjà décrits dans les biofluides) ont été analysés en LC-HRMS (Orbitrap, QTof) et selon des méthodes chromatographiques complémentaires au sein des quatre plateformes du consortium MetaboHUB. L’implémentation de PeakForest est réalisé via des fichiers ‘template’ qui intègrent les metadata et les peaklists annotées. L’originalité de cette base est qu’elle intègre également les conditions chromatographiques ainsi que les temps de rétention de chaque molécule, ce qui permet d’intégrer ce paramètre dans les requêtes.L’objectif sera de pouvoir utiliser cette ressource pour une annotation automatique des jeux de données. C’est pourquoi la base de données PeakForest est utilisable via des outils Galaxy, bientôt intégrés au sein de la plate-forme web Galaxy W4M (Workflow4Metabolomics ; Giacomoni et al, 2015).Une preuve de concept de l’utilisation de cet outil a été réalisée pour l’annotation d’un échantillon de plasma de référence du NIST. Au total plus de 70 métabolites ont été confirmés avec un score égal à 5 (Sumner et al, 2014). Ces résultats pourront à terme être intégrés au sein de PeakForest après curation effectuée par des experts dans le but de valider les résultats. Des données MS/MS viendront également complémenter la base.Cet outil dédié à l’annotation de métabolites en haut débit contribuera donc à terme à enrichir la caractérisation des métabolomes de différents systèmes biologiques
