Stripe rust (caused by Puccinia striiformis f. sp. tritici) is one of the most severe diseases for wheat production. An important method to improve the stripe rust resistance of wheat is to introduce resistance genes from related species into the wheat genome. The 1RS.1BL wheat–rye translocation from Petkus rye has contributed substantially to wheat resistance breeding worldwide. However, given the breakdown of the stripe rust resistance gene Yr9 in 1RS, its importance for wheat improvement has decreased. In this study, we developed 166 new primary 1RS.1BL translocation lines by crossing rye varieties Weining, Baili, and Aigan with several wheat cultivars. Cytogenetic and molecular analyses indicated that all of these lines contained a pair of intact 1RS.1BL translocation chromosomes. The stripe rust resistance of these translocation lines and their wheat parents was evaluated in southwestern China during the severe stripe rust epidemics in 2015 and 2021. The results showed diverse effects of the 1RS.1BL translocations from different rye cultivars on resistance to stripe rust. The highest genetic diversity was observed in 1RS.1BL translocations derived from diverse rye varieties but in the same wheat background. The development of diverse 1RS.1BL translocation lines offers ample opportunities to introduce new variations into wheat for improving stripe rust resistance. Finally, 71 new translocation lines, including nine developed from the cross of MY11 × Aigan, four from MY11 × Baili, 40 from MY11 × Weining, 14 from A42912 × Baili, and four from A42912 × Weining. These lines showed consistent resistance to stripe rust in fields under frequent changes of the pathogen races and could be useful genetic stocks for breeding wheat cultivars with resistance to stripe rust.

The grain of rye (Secale cereale L.) used for baking contains a large amount of non-starch polysaccharides, making it an excellent component of functional foods. But rye grain intended for alcohol production and forage use should have a reduced content of these polysaccharides. A comprehensive parameter that can predict the best field of application for winter rye grain is the viscosity of its wholemeal water extract. However, our understanding of the genetic background underlying this key trait and associated features of rye grain is poor. By analyzing six Russian winter rye cultivars, we identified the most contrasting forms and characterized the peculiarities of their water-soluble carbohydrates capable of influencing the viscosity of water extracts. Then, using phylogenetic and transcriptomic analyses, we identified in the rye genome many genes encoding putative glycosyltransferases and glycosylhydrolases responsible for the synthesis and degradation of arabinoxylans, mixed-linkage glucans, cellulose, and some other polysaccharides. We determined the dynamics of mRNA abundance for these genes at three stages of kernel development. Comparisons of gene expression levels in two contrasting cultivars revealed specific members of multigene families that may serve as promising targets for manipulating non-starch polysaccharide content in rye grain. High-viscosity cultivars were characterized by up-regulation of many glycosyltransferases involved in the biosynthesis of arabinoxylans and other cell-wall polysaccharides, whereas low-viscosity cultivars showed up-regulation of several genes encoding polysaccharide-degrading enzymes.

Introduction.Sowing rye (Secale cereale L.) and common barley (Hordéum vulgáre L.) are annual herbaceous plants of the Poaceae family, they are widely cultivated in many countries around the world as cereals and fodder crops. Sufficient raw material base of sowing rye and barley makes them promising sources for new drugs. Materials and methods.The fatty acid composition in lipophilic fractions of seeds, stems and leaves of sowing (Khamarka variety) and common barley (Shedevr variety) was studied by gas chromatography. Results.As a result of the study, the quantitative content of 14 fatty acids in the stems and leaves of barley, 13 – in the leaves of rye and 12 – in the stems of rye and in both types of studied seeds was identified and established. In all types of the studied raw materials, unsaturated fatty acids were quantitatively predominant, the content of which prevailed in seeds of rye – 82.89 % and barley – 76.35 %. In stems of common barley their content was 64.04 %, leaves of common barley – 66.31 % of the amount. In stems and leaves of rye, the predominance of unsaturated fatty acids over saturated ones was insignificant: 49.00 % vs. 47.05 % and 53.70 % vs. 43.03 %, respectively. Among the unsaturated fatty acids, linoleic and linolenic acids dominated. Palmitic acid predominated among the saturated raw materials in all types of studied raw materials Conclusions.Quantitative content of fatty acids in seeds, stems and leaves of sowing rye (Khamarka variety) and common barley (Shedevr variety) was identified and established by gas chromatography. To reduce dependency on inorganic phosphorus (P) fertiliser, secondary P fertilisers such as struvite are becoming more important. However, the P uptake of these new fertilisers by plants is often not known and may be enhanced by plant associated microorganisms. We therefore investigated the effect of arbuscular mycorrhizae (AM) on P uptake in rye (Secale cereale L.), grown in the middle compartment of a box with chambers separated by a 30 µm mesh allowing fungal hyphae but not roots to penetrate. Plants with (AM) or without (control) mycorrhizae (Rhizophagus irregularis) were grown in a P limited sand medium for 72 days. After harvest, plants were analysed for mycorrhizal colonization, shoot and root development and nutrient (P, Ca, Mg) uptake. Further, pH was measured in each compartment. Shoot biomass of both treatments was not different, but root biomass was significantly lower in AM plants. Despite plants of the AM treatment being colonised by mycorrhizae, their P uptake was substantially lower compared to the control treatment, but root nutrient concentration was higher. Even though the pH in the mycorrhizal compartment of the AM treatment was significantly lower compared to the control, water- and CAL-extractable P were similar, indicating little P uptake from this compartment. Extractable P was reduced only in the root compartment of the control, which was associated with a lower pH compared to the AM treatment. In conclusion, mycorrhizae did not increase P uptake from struvite in rye plants. Non-mycorrhizal plants which invested more biomass into roots took up more P. Graphical abstract

Translocation of metabolites between different plant species provides important hints in understanding the fate of bioactive root exudates. In the present study, targeted and untargeted mass spectrometry-based metabolomics was applied to elucidate the transfer of bioactive compounds between rye and several crops and weed species. Our results demonstrated that benzoxazinoids (BXs) synthesized by rye were taken up by roots of neighbouring plant species and translocated into their shoots. Furthermore, we showed that roots of rye plants took up compounds originating from neighbouring plants. Among the compounds taken up by rye roots, wogonin was detected in the rye shoot, which indicated a root-to-shoot translocation of this compound. Elucidating the transfer of bioactive compounds between plants is essential for understanding plant–plant interactions, developing natural pesticides and understanding their modes of action.

The objective of this research was to investigate the differences between glaucous and non-glaucous near-isogenic lines (NILs) of winter rye (Secale cereale L.) in terms of epicuticular wax layer properties (weight, composition, and crystal morphology), selected physiological and biochemical responses, yield components, above-ground biomass, and plant height under soil drought stress. An important aspect of this analysis was to examine the correlation between the above characteristics. Two different NIL pairs were tested, each consisting of a typical glaucous line and a non-glaucous line with a recessive mutation. The drought experiment was conducted twice (2015-2016). Our study showed that wax accumulation during drought was not correlated with higher leaf hydration and glaucousness. Environmental factors had a large impact on the response of the lines to drought in individual years, both in terms of physiological and biochemical reactions, and the composition of epicuticular leaf wax. The analysed pairs displayed significantly different responses to drought. Demonstration of the correlation between the components of rye leaf wax and the physiological and biochemical parameters of rye NILs is a significant achievement of this work. Interestingly, the study showed a correlation between the wax components and the content of photosynthetic pigments and tocopherols, whose biosynthesis, similarly to the biosynthesis of wax precursors, is mainly located in chloroplasts. This suggests a relationship between wax biosynthesis and plant response to various environmental conditions and drought stress.

Chloroplast ultrastructural changes were investigated in chilling-sensitive (cucumber, Cucumis sativus L.) and cold-tolerant (winter rye, Secale cereale L.) plants during low-temperature hardening. Cold hardening was found to shorten the total length of thylakoid membranes in chloroplasts of both species by 20–30%. The reduction in total membrane length in cucumber was due to the decline in membrane length of both grana and stroma thylakoids, whereas the membrane length of grana thylakoids in winter rye was reduced without changes in length of stroma thylakoid membranes. In cucumber plants, the chloroplast section area decreased during hardening in parallel with more than threefold increase in starch grain area. In winter rye, the chloroplast area increased after hardening, while starch grains were completely absent. Both S. cereale and C. sativus retained photosynthetic activity at hardening temperatures, although photosynthetic rates decreased by 2–3 times compared to those in untreated plants. The content of soluble sugars in leaves increased by 20% in cucumber and increased more than threefold in winter rye. The accumulation of starch in cucumber chloroplasts provides evidence that a significant part of photosynthetic products was removed from the osmotic pool, which limited the efficiency of hardening in C. sativus plants. In winter rye plants, the thylakoid system rearrangement and the lack of starch synthesis in chloroplasts caused a severalfold increase in the content of intracellular soluble sugars, which ensured highly efficient low-temperature hardening of these plants.

In this work, the genetic diversity of the modern gene pool of the winter rye (S. cereal L.) of the Republic of Belarus from 20 actual breeding samples was investigated using 15 microsatellite (SSR) markers to develop divergent crossing combinations in breeding for heterosis. It was shown that the formed set of SSR markers is highly effective – the informational content index (PIC) varied from 0.50 to 0.83 and averaged 0.72. The most effective microsatellite markers (SCM28, SCM43, SCM101 and SCM102) were identified and can be successfully used to study the genetic diversity of rye. It has been established that the modern gene pool of the winter rye of the Republic of Belarus is generally characterized by fairly wide genetic diversity (interpopulation variability) – all collection samples are characterized by a unique allelic composition of the studied microsatellite loci. Based on investigation results, a hierarchical clustering dendrogram was constructed, which made it possible to determine the most genetically divergent combinations of crosses. The information obtained can be used for the development of an effective scheme allowing to develop new varieties and hybrids in the practical breeding of rye for heterosis.

Triticale (×Triticosecale Wittmack) is a commercial hybrid harboring wheat (Triticum sp.) and rye (Secale cereale L.) genomes. The limited genetic diversity of this crop resulted in the collapse of fungal disease resistance. Leaf rust disease, caused by Puccinia triticina Eriks. is reported to reduce the triticale yield significantly (more than 30%). There is a need to enlarge the genetic variability of this crop including leaf resistance genes. The main aim of this research was to transfer Lr39 and Lr54 leaf rust resistance genes into triticale from Aegilops tauschii and Ae. kotschyi, respectively. A reaction of seedlings of 200 plants of two triticale-Aegilops translocation lines (Bogo-2Dt.2R and Sekundo-2Sk.2R) was compared after inoculation with a natural mixture of P. triticina races, specific to triticale. Before inoculation, each plant was screened using molecular cytogenetics and molecular markers linked to leaf rust resistance genes. Presence of Aegilops chromosome segments was confirmed using genomic in situ hybridization (GISH). Lr39 and Lr54 leaf rust resistance genes were identified using Xgdm35 and S14 molecular markers, respectively. After inoculation, a significant improvement of resistance severity was observed in Sekundo-2Sk.2R in comparison with triticale cv. Sekundo plants. The resistance level of Bogo-2Dt.2R did not differ compared to triticale cv. Bogo plants. It was shown, that Lr39 gene did not increase the leaf rust resistance level of triticale cv. Bogo.

A 3-year field study was conducted to assess effects of two winter cover crops, Elbon rye (Secale cereal L.) and Crimson clover (Trifolium incarnatum L.), under till and no till management, on bacterial community composition in soybean (Glycine max L.) field soils using high-throughput sequencing of the 16S rRNA gene. Effects of tillage and cover crop on bacterial composition at the phylum level were minor, with most significant differences between treatments occurring at finer taxonomic levels. Tilled plots displayed higher levels of Xanthomonadaceae, while cover cropped soils had greater Bradyrhizobium abundances. Functional gene prediction indicated that genes associated with decomposition of C and P compounds, as well as biocontrol agents, were elevated in tilled plots, genes associated with root growth promotion were elevated in cover crop treatments, and nitrate reductase and denitrification genes were elevated in both no till and cover crop plots. While valuable functional insights can be gained from sequence analyses, not all differences observed at the sequencing level will translate into functional differences due to variation in gene expression, and further study is needed to validate which functions can be predicted from sequencing data.

Key message Individual stem rust resistance genes could be directly mapped within self-incompatible rye populations. Abstract Genetic resources of rye (Secale cereale L.) are cross-pollinating populations that can be highly diverse and are naturally segregating. In this study, we show that this segregation could be used for mapping stem rust resistance. Populations of pre-selected donors from the Russian Federation, the USA and Austria were tested on a single-plant basis for stem rust resistance by a leaf-segment test with three rust isolates. Seventy-four plants per population were genotyped with a 10 K-SNP chip. Using cumulative logit models, significant associations between the ordinal infection score and the marker alleles could be found. Three different loci (Pgs1, Pgs2, Pgs3) in three populations were highly significant, and resistance-linked markers could be validated with field experiments of an independent seed sample from the original population and were used to fix two populations for resistance. We showed that it is possible to map monogenically inherited seedling resistance genes directly in genetic resources, thus providing a competitive alternative to linkage mapping approaches that require a tedious and time-consuming inbreeding over several generations.

Limited data about the effects of various factors on forage quality and β-carotene content of rye produced in Korea are available, so this study investigated the effects of two preservation methods. Samples were collected from rye harvested every 5 days between April 25 and May 31, and comparisons were done among rye silage wilted for different periods of time and hay of three growth stages of rye. For the silage, dry matter (DM), acid detergent fiber (ADF), and neutral detergent fiber (NDF) contents increased with advanced maturity of rye, whereas crude protein, in vitro dry matter digestibility (IVDMD), total digestible nutrients (TDN), relative feed value (RFV), and DM loss decreased (p < 0.0001). Wilting increased the DM content and pH value significantly (p < 0.0001). Silage harvested at the heading stage had the lowest pH value (4.45), propionic acid (0.83 g/kg DM), butyric acid (0 g/kg DM), and fungi and yeast populations (3.70 Log CFU/g of fresh matter [FM]); conversely, it had the highest lactic acid (9.7 g/kg DM), lactic acid bacteria (LAB) (6.87 Log CFU/g of FM), total microorganisms (TM) (7.33 Log CFU/g of FM), and Flieg’s score (70) (p < 0.0001). Wilting elevated LAB and TM populations, but it had no consistent effect on other fermentation products. Both delayed harvest and prolonged wilting decreased β-carotene content. Rye silage harvested around May 9 (heading stage) with 24 h of wilting was preferred for highland, Pyeongchang. For rye hay, advanced maturity decreased DM loss, IVDMD, TDN, and RFV, but it increased DM, ADF, and NDF significantly (p < 0.05). β-carotene was decreased by delay of hay-making. Consequently, to attain lower DM loss and higher hay quality, the harvest date of May 9 (heading stage) is recommended.

Secale sylvestre is a wild species of rye, morphologically distinct from domestic species. To draw comparisons between species based on molecular features, it is important to have high-quality sequences, especially in the case of organellar genomes. For such reason, the complete chloroplast genome of Secale sylvestre Host introd. no. 6047 will provide useful data for ecological, agricultural, and phylogenetic purposes. Here we present the complete, annotated chloroplast genome sequence of Secale sylvestre Host introd. no. 6047. The genome is 137116 base pair (bp) long. It is the first complete chloroplast genome that can be used as a reference genome for further analysis. The genome can be accessed on GenBank with the accession number (MW557517).

We isolated the rye serine/threonine protein kinase (S/T PK) gene, which is responsible for intracellular signal transduction mediated by abscisic acid (ABA) synthesized following drought stress, from the huge genome, i.e., 1Cx = 7917 Mb. cDNA was synthesized from poly(A)+ RNA from ABA-treated leaves and then ligated with pUC118 via EcoRI linker to form a cDNA library. RT-PCR amplified DNA fragment of S/T PK gene was used as a probe to screen the cDNA library. One positive cDNA clone was sequenced to determine the overall 1462 bp of the S/T PK gene, which encodes the S/T PK protein consisting of deduced 363 amino acid residues including 12 catalytic subdomains. Total RNA was extracted from both ABA-treated and ABA-untreated rye Petkus leaves and then run on a 1% agarose gel denatured by formaldehyde, and the RNA was transblotted to a nylon membrane. Next, northern hybridization was conducted on the membrane using the 3′ untranslated 244 bp region as probes. The rye S/T PK gene was transcribed in ABA-treated leaves but not in untreated leaves. We have shown that rye S/T PK, localized on the 2R chromosome, is transcribed via ABA mediation, which indicates the relation to intracellular signal transduction.

In wheat endosperm, the granule-bound starch synthase or the Waxy protein is the sole enzyme for amylose synthesis and thus determines the amylose content and ratio of amylose/amylopectin. The gene encoding this enzyme has been named as Waxy (Wx) gene. In this study, eight novel Wx alleles from four diploid species belonging to the three Triticeae genera, namely Eremopyrum, Psathyrostachys, and Henrardia have been isolated and characterized. The genetic diversity of these genes was evaluated at the molecular sequence level, and the nucleotides of these Wx genes were also compared with their homologs from wheat and its relatives. The Wx alleles of P. juncea (Fischer) Nevski, E. triticeum (Gaertn.) Nevski, E. bonaepartis (Sprengel) Nevsk, and H. persica (Boiss.) C. E. Hubbard showed obvious differences from the homologous alleles known from wheat and Aegilops as well as Taeniatherum in terms of nucleotide composition, intron length, isoelectric point, and molecular mass. Phylogenetic analysis suggested that the Wx alleles of these four species distantly related to wheat were more closely related to those of Hordeum and Secale than the other species. These Wx alleles are novel candidates with potential application in wheat breeding for modified starch properties.

PmSESY, a new wheat powdery mildew resistance gene was characterized and genetically mapped to the terminal region of chromosome 1RL of wild rye Secale sylvestre. The genus Secale is an important resource for wheat improvement. The Secale species are usually considered as non-adapted hosts of Blumeria graminis f. sp. tritici (Bgt) that causes wheat powdery mildew. However, as a wild species of cultivated rye, S. sylvestre is rarely studied. Here, we reported that 25 S. sylvestre accessions were susceptible to isolate BgtYZ01, whereas the other five confer effective resistance to all the tested isolates of Bgt. A population was then constructed by crossing the resistant accession SESY-01 with the susceptible accession SESY-11. Genetic analysis showed that the resistance in SESY-01 was controlled by a single dominant gene, temporarily designated as PmSESY. Subsequently, combining bulked segregant RNA-Seq (BSR-Seq) analysis with molecular analysis, PmSESY was mapped into a 1.88 cM genetic interval in the terminus of the long arm of 1R, which was closely flanked by markers Xss06 and Xss09 with genetic distances of 0.87 cM and 1.01 cM, respectively. Comparative mapping demonstrated that the corresponding physical region of the PmSESY locus was about 3.81 Mb in rye cv. Lo7 genome, where 30 disease resistance-related genes were annotated, including five NLR-type disease resistance genes, three kinase family protein genes, three leucine-rich repeat receptor-like protein kinase genes and so on. This study gives a new insight into S. sylvestre that shows divergence in response to Bgt and reports a new powdery mildew resistance gene that has potential to be used for resistance improvement in wheat.

Rye is among the cereals with the highest content of dietary fibre. A high rye food intake has been associated with improved metabolic risk factors in some but not all observational and intervention studies. Whole-grain rye has also been suggested to affect the gut microbiota in individuals with metabolic syndrome. However, it is yet unclear to what extent effects on the gut microbiota mediate the beneficial metabolic responses of whole-grain rye intake. We hypothesized that a high intake of whole grain rye products containing fermented rye bran (FRB) vs. refined wheat based products (RW) could alter the gut microbiota and short-chain fatty acid (SCFA) composition towards a phenotype associated with beneficial metabolic effects in a population not used to such foods. For this purpose, we conducted a post hoc analysis of a 12-week randomized controlled trial in Chinese adults with Helicobacter pylori (HP) infection, with 53 participants consuming RW and 31 participants consuming FRB included in the analysis. Anthropometric measurements and fasting blood and fecal sample analyses as well as 13C-urea breath test were performed at baseline and after a 12-week intervention. At week 12, we observed a higher serum insulin concentration (P-value = 0.038) in the FRB group (n = 31) versus the RW group (n = 53), and this difference was corroborated with alterations in the genus-level relative abundances of the gut microbiota, represented by an increase in Romboutsia and a reduction in Bilophila in the FRB group (n = 22) versus the RW group (n = 46). Compared to the RW group (n = 53), fecal acetic acid concentration was significantly higher in the FRB group (n = 31) at week 12. We also found that fecal acetic and butyric acids positively, while isobutyric, isovaleric and 2-methylbutyric acids inversely, correlated with the gut Romboutsia level among all participants (n = 68) at week 12. We found positive correlations of fecal isobutyric, isovaleric and 2-methylbutyric acids with gut Bilophila (n = 68). In conclusion, our results suggest that the intake of high-fibre rye products could modify gut Romboutsia and Bilophila in a Chinese population with HP infection. These effects are paralleled with favorable modifications of the SCFA concentration and are associated with altered glycemic traits.

Cytoplasmic male sterility (CMS) is a widely applied plant breeding tool for hybrid seed production. The phenomenon is often caused by chimeric genes with altered open reading frames (ORFs) located in the mitochondrial genomes and expressed as novel genotoxic products that induce pollen abortion. The fertility of CMS plants can be restored by nuclear-encoded genes that inhibit the action of ORFs responsible for pollen sterility. A recombinant inbred line (RIL) mapping population S64/04/01, encompassing 175 individuals, was used for genetic map construction and identification of quantitative trait loci (QTLs) responsible for fertility restoration in rye (Secale cereale L.) with CMS Pampa. The genetic map of all seven rye chromosomes included 15,516 SNP and silicoDArT markers and covered 1070.5 cm. Individual QTLs explaining 60% and 5.5% of the fertility trait’s phenotypic variance were mapped to chromosomes 4R (QRft-4R) and 5R (QRft-5R), respectively. Association mapping identified markers with the highest R2 value of 0.58 (p value = 2.21E-28). Markers showing the highest associations with the trait were also mapped to the 4R chromosome within the QRft-4R region. Based on marker sequence homology, putative genes involved in pollen fertility restoration were suggested. Five silicoDArTs were converted into PCR-based markers for further breeding purposes.

Winter triticale (Triticale) cv. Dinaro and winter rye (Secale cereale L.) cv. Dankowskie Diament were grown in 2012 and 2013 in a field-plot experiment in Tomaszkowo near Olsztyn (NE Poland). The experiment consisted of 7 treatments: absolute control (without fertilizers or the growth stimulator), control-NPK fertilizer, NPK fertilizer + micronutrients applied alone or in combination (4 treatments), NPK fertilizer + Nano-Gro growth stimulator. The severity of disease symptoms on the leaves and stem-bases of triticale and rye was evaluated throughout the growing season. Symptoms of powdery mildew on the leaves of winter triticale and winter rye were noted only in the growing season of 2013, and disease severity remained at a low level. In the growing season of 2012, weather conditions were conducive to the spread of Septoria tritici blotch (STB) and brown rust on triticale (the highest values of infection index were 41.6 and 23.8%, respectively), and scald and brown rust on rye (29.0 and 38.1%, respectively). Foliar application of micronutrients influenced the rates of infections caused by Zymoseptoria tritici and Puccinia recondita f. sp. tritici on triticale leaves. Symptoms of eyespot and Fusarium foot and root rot were noted on the stem-bases of both cereal species, whereas symptoms of take-all disease and sharp eyespot were observed sporadically. Significant differences were found between treatments in the severity of infections caused by Gaeumannomyces graminis on the stem-bases of triticale, and by Tapesia spp. and Rhizoctonia spp. on the stem-bases of rye.

A chromosome-specific painting technique has been developed which combines the most recent approaches of the companion disciplines of molecular cytogenetics and genome research. We developed seven oligonucleotide (oligo) pools derivd from single-copy sequences on chromosomes 1 to 7 of barley (Hordeum vulgare L.) and corresponding collinear regions of wheat (Triticum aestivum L.). The seven groups of pooled oligos comprised between 10 986 and 12 496 45-bp monomers, and these then produced stable fluorescence in situ hybridization (FISH) signals on chromosomes of each linkage group of wheat and barley. The pooled oligo probes were applied to high-throughput karyotyping of the chromosomes of other Triticeae species in the genera Secale, Aegilops, Thinopyrum, and Dasypyrum, and the study also extended to some wheat-alien amphiploids and derived lines. We demonstrated that a complete set of whole-chromosome oligo painting probes facilitated the study of inter-species chromosome homologous relationships and visualized non-homologous chromosomal rearrangements in Triticeae species and some wheat-alien species derivatives. When combined with other non-denaturing FISH procedures using tandem-repeat oligos, the newly developed oligo painting techniques provide an efficient tool for the study of chromosome structure, organization, and evolution among any wild Triticeae species with non-sequenced genomes.

Wheat-rye T1RS·1BL translocations have been widely used worldwide in wheat production for multiple disease resistance and superior yield traits. However, many T1RS·1BL translocations have successively lost their resistance to pathogens due to the coevolution of pathogen virulence with host resistance. Because of the extensive variation in rye (Secale cereale L.) as a naturally cross-pollinating relative of wheat, it still has promise to widen the variation of 1RS and to fully realize its application value in wheat improvement. In the present study, the wheat-rye breeding line R2207 was characterized by comprehensive analyses using genomic in situ hybridization (GISH), multicolor fluorescence in situ hybridization with multiple probes, multicolor GISH, and molecular marker analysis, and then was proven to be a cytogenetically stable wheat-rye T1RS·1BL translocation line. Based on the disease responses to different isolates of powdery mildew and genetic analysis, R2207 appears to possess a novel variation for resistance, which was confirmed to be located on the rye chromosome arm 1RS. Line R2207 also exhibited high levels of resistance to stripe rust at both seedling and adult stages, as well as enhanced agronomic performance, so it has been transferred into a large number of commercial cultivars using an efficient 1RS-specific kompetitive allele specific PCR marker for marker-assisted selection.

Background Loss of genetic variation negatively impacts breeding efforts and food security. Genebanks house over 7 million accessions representing vast allelic diversity that is a resource for sustainable breeding. Discovery of DNA variations is an important step in the efficient use of these resources. While technologies have improved and costs dropped, it remains impractical to consider resequencing millions of accessions. Candidate genes are known for most agronomic traits, providing a list of high priority targets. Heterogeneity in seed stocks means that multiple samples from an accession need to be evaluated to recover available alleles. To address this we developed a pooled amplicon sequencing approach and applied it to the out-crossing cereal rye (Secale cereale L.). Results Using the amplicon sequencing approach 95 rye accessions of different improvement status and worldwide origin, each represented by a pooled sample comprising DNA of 96 individual plants, were evaluated for sequence variation in six candidate genes with significant functions on biotic and abiotic stress resistance, and seed quality. Seventy-four predicted deleterious variants were identified using multiple algorithms. Rare variants were recovered including those found only in a low percentage of seed. Conclusions We conclude that this approach provides a rapid and flexible method for evaluating stock heterogeneity, probing allele diversity, and recovering previously hidden variation. A large extent of within-population heterogeneity revealed in the study provides an important point for consideration during rye germplasm conservation and utilization efforts.

Awns are bristle‐like structures, typically extending from the tip end of the lemmas in the florets of cereal species, including such economically important crops as wheat (Triticum aestivum L., T. durum Desf.), barley (Hordeum vulgare L.), rice (Oryza sativa L.), and rye (Secale cereale L.). The presence of long awns adhered at tip end of glumes is a characteristic feature of “Persian wheat” T. carthlicum Nevski spike. Glume outgrowth of T. carthlicum Nevski spike passes into a long awn, equal in length to the lemma awn. Awned glumes can be formed in T. aestivum and T. aethiopicum wheats, however, such forms are rare. Features of the awned glume development and the genetic determinants of this trait have been little studied. In this paper, we described the features of the development and inheritance of the tetra-awness (awned glume) trait of the bread wheat T. aestivum line CD 1167-8, using classical genetic analysis, molecular genetic mapping, and scanning electron microscopy. It was shown that the trait is inherited as a recessive monogenic. The gene for the awned glume trait of CD 1167-8 was mapped in the long arm of chromosome 5A, using the Illumina Infinium 15K Wheat Array (TraitGenetics GmbH), containing 15,000 SNPs associated with wheat genes. Results of allelism test and molecular-genetic mapping suggest that the gene for awned glumes in bread wheat is a recessive allele of the B1 awn suppressor. This new allele was designated the b1.ag (b1. awned glume). Analysis of the CD 1167-8 inflorescence development, using scanning electron microscopy, showed that awns had grown from the top of the lemmas and glumes simultaneously, and no differences in patterns of their development were found.

Secale cereale is used as a source of genes for disease resistance in wheat cultivation. In this study, a homozygous translocation line (RT14-245) that originated from a cross between a commercial wheat cultivar (Mianyang 11) and a local Chinese variety of rye (Baili) was developed. Multicolor fluorescence in situ hybridization and PCR analysis demonstrated that the translocation chromosome was 7BS.7RL. Resistance analysis showed that RT14-245 was resistant to prevalent pathotypes of stripe rust and powdery mildew. RT14-245 also exhibited high resistance to Fusarium head blight, which was similar to the resistance exhibited by the wheat cultivar Sumai 3. The results indicated that RT14-245 simultaneously exhibited high levels of resistance against stripe rust, powdery mildew, and Fusarium head blight. These results indicate that chromosome arm 7RL in the translocation line RT14-245 is an excellent new resource for wheat breeding programs.

Plants have evolved advanced chemical defense mechanisms, including root exudation, which enable them to respond to changes occurring in their surroundings rapidly. Yet, it remains unresolved how root exudation affects belowground plant-plant interactions. The objective of this study was to elucidate the fate of benzoxazinoids (BXs) exuded from the roots of rye (Secale cereale L.) plants grown with hairy vetch (Vicia villosa). A rapid method that allows nondestructive and reproducible chemical profiling of the root exudates was developed. Targeted chemical analysis with high-performance liquid chromatography-tandem mass spectrometry (HPLC-MS/MS) was performed to investigate the changes in the composition and concentration of BXs in the rye plant, and its root exudate in response to cocultivation with hairy vetch. Furthermore, hairy vetch plants were screened for the possible uptake of BXs from the rhizosphere and their translocation to the shoot. Rye significantly increased the production and root exudation of BXs, in particular 2-β-d-glucopyranosyloxy-4-hydroxy-1,4-benzoxazin-3-one (DIBOA-glc) and 2-β-d-glucopyranosyloxy-4-hydroxy-7-methoxy-1,4-benzoxazin-3-one (DIMBOA-glc), in response to cocultivation with hairy vetch. DIBOA-glc and DIMBOA-glc were absorbed by the roots of the cocultivated hairy vetch plants and translocated to the shoots. These findings will strongly improve our understanding of the exudation of BXs from the rye plant and their role in interaction with other plant species.

Asparagine synthetase catalyses the transfer of an amino group from glutamine to aspartate to form glutamate and asparagine. The accumulation of free (nonprotein) asparagine in crops has implications for food safety because free asparagine is the precursor for acrylamide, a carcinogenic contaminant that forms during high‐temperature cooking and processing. Here we review publicly available genome data for asparagine synthetase genes from species of the Pooideae subfamily, including bread wheat and related wheat species (Triticum and Aegilops spp.), barley (Hordeum vulgare) and rye (Secale cereale) of the Triticeae tribe. Also from the Pooideae subfamily: brachypodium (Brachypodium dIstachyon) of the Brachypodiae tribe. More diverse species are also included, comprising sorghum (Sorghum bicolor) and maize (Zea mays) of the Panicoideae subfamily and rice (Oryza sativa) of the Ehrhartoideae subfamily. The asparagine synthetase gene families of the Triticeae species each comprise five genes per genome, with the genes assigned to four groups: 1, 2, 3 (subdivided into 3.1 and 3.2) and 4. Each species has a single gene per genome in each group, except that some bread wheat varieties (genomes AABBDD) and emmer wheat (Triticum dicoccoides; genomes AABB) lack a group 2 gene in the B genome. This raises questions about the ancestry of cultivated pasta wheat and the B genome donor of bread wheat, suggesting that the hybridisation event that gave rise to hexaploid bread wheat occurred more than once. In phylogenetic analyses, genes from the other species cluster with the Triticeae genes, but brachypodium, sorghum and maize lack a group 2 gene, while rice has only two genes, one group 3 and one group 4. This means that TaASN2, the most highly expressed asparagine synthetase gene in wheat grain, has no equivalent in maize, rice, sorghum or brachypodium. An evolutionary pathway is proposed in which a series of gene duplications gave rise to the five genes found in modern Triticeae species., This article reviews the asparagine synthetase gene families of several wheat species, rye, barley, brachypodium, sorghum, maize and rice. Gibberellin signaling pathway genes encoding the DELLA protein and gibberellin receptor GID1 were sequenced in several varieties (Alpha, Valdai, Orlovskaya 9, Pracha) and one line of rye (EM-1) using next generation methods. The revealed multiple alleles of these genes differ mainly in single-nucleotide polymorphisms and less frequently in insertions and deletions. Most of the detected mutations turned out to be synonymous or located in the noncoding regions of the genes. Changes in the amino acid sequences of proteins associated with other mutations are probably functionally neutral. Mutations similar to wheat reduced-height gibberellin-insensitive alleles were not detected.

Triggered by the development of lactic acid bacteria (LAB) during the production of Scotch whisky, this study examined the influence of yeast and LAB inoculation on whisky flavor. Four new spirits were produced using the same process. LAB were added as a form of a Greek yogurt's live culture. In each category (barley and rye), one sample was fermented with Greek yogurt while the other was fermented without it. The spirits were matured and analyzed at five different points. Results from gas chromatography-mass spectrometry (GC-MS) analysis showed basic volatile compounds, along with some important extra compounds with yogurt culture. The most obvious differences were observed in the concentration of butanoic acid, a characteristic acid in spirits undergoing lactic acid fermentation: to identify esters such as ethyl butanoate, ethyl isobutanoate, isoamyl butanoate, and 2-phenylethyl butanoate, they are not typical compounds in whisky.

There are a large variety of plants belonging to different families in the Elbasan region, Albania. Some of them are of a high medicinal value, some are honey plants and some others are nutritive, forage and spontaneous. An important place in this variety of plants take the one with allergic pollen which cause irritation of airways in persons who are susceptible to allergic factor, including representatives of the Gramineae family. In this study are featured the allergic cases of 251 patients for the period from January 2018 to December 2019. Results were obtained after allergy trials with 8 herbal allergens of the Gramineae family [Avena sativa(oat),Cynodon dactylon(bermuda grass),Dactylisglomerata(cock’s-foot),Hordeum vulgare(barley),Phleum pratense(timothy grass),Poa pratensis(meadow-grass),Secale cereale(rye) andTriticum aestivum(wheat)]. The study found that in 72 patients,Phleum pratensepollen is the main cause for allergic disease; the most affected age group by pollen grains of Gramineae family is 21 to 30 years, the male gender is most affected by pollinosis and allergic diseases are encountered most in urban areas, with 141 cases. The study was accompanied by photos of the plants in the habitat where they were found, by photos of pollen grains as well as graphs showing the variability of allergic morbidity between age groups and gender.

Soil contaminated with heavy metals in general and radionuclides in particular represents an escalating problem for all living organisms. Since, Chernobyl nuclear power plant accident in 1986 in Ukraine, an exclusion zone of 30 km around the former power plant is uninhabitable land due to severe contamination. Two most notable beta emitters contributing to dose hazards for decades is radioactive 137Cs/90Sr. However, large parts of the zone are also highly contaminated with uranium particles (hot particles) bearing trace amounts of highly alpha-emitting radionuclides. We established an experiment at exclusion zone with the aim to investigate the influence of two macro fungi (Schizophyllum commune (S.C.) and Leucoagaricus naucinus (L.N.)) on oxidative status and antioxidative responses in winter rye plants ; from this, we wanted to test the radionuclide/heavy metals retention capacity of both fungi, and probe their further potential for mycoremediation.Result shows some differences in the concentrations of radionuclides/heavy metals and micro/macronutrients uptake in plants. As a biomarker of oxidative status, lipid peroxidation (LPO) levels and other antioxidative parameters were determined, i.e., superoxide-dismutase (SOD) isoenzymes, cysteine (CYS), and ascorbic acid (AA) concentrations as well as catalase (CAT) and glutathione reductase (GR) activities in winter rye shoots. LPO showed no significant differences between controls and plants cultivated with macro fungi. However, CAT activities were elevated in the presence of S.C/L.N compared with control, while GR activity was significantly higher only in presence of S.C. In contrast, isozyme of SOD (Cu, Zn-SOD) was the most prominent in control. Likewise, CYS content was lower in plants grown with both fungi, while AA concentration was only lower in the presence of L.N. The results showed that presence of fungi in radionuclide contaminated soil caused induction of antioxidative response in shoots of winter rye and that the response depended on the type of fungi used.

Here, QTL mapping for thousand-kernel weight carried out within a 541 × Ot1-3 population of recombinant inbred lines using high-density DArT-based map and three methods (single-marker analysis with F parametric test, marker analysis with the Kruskal–Wallis K* nonparametric test, and the recently developed analysis named genes interaction assorting by divergent selection with χ2 test) revealed 28 QTL distributed over all seven rye chromosomes. The first two methods showed a high level of consistency in QTL detection. Each of 13 QTL revealed in the course of gene interaction assorting by divergent selection analysis coincided with those detected by the two other methods, confirming the reliability of the new approach to QTL mapping. Its unique feature of discriminating QTL classes might help in selecting positively acting QTL and alleles for marker-assisted selection. Also, interaction among seven QTL for thousand-kernel weight was analyzed using gene interaction assorting by the divergent selection method. Pairs of QTL showed a predominantly additive relationship, but epistatic and complementary types of two-loci interactions were also revealed. Rye (Secale cereale L.) has been widely used to improve wheat (Triticum aestivum L.) cultivars. Oligo probes combined with non-denaturing fluorescence in situ hybridization (ND-FISH) technology provide a convenient and efficient way to identify individual rye chromosomes. However, suitable ND-FISH-positive oligo probes for recognizing specific segments of rye chromosomes are lacking. Five new ND-FISH-positive oligo probes: Oligo-5BL.46, Oligo-5A8080, Oligo-5A8080.1, Oligo-1AL.73, and Oligo-0R3, combined with two previously reported oligo probes, Oligo-44 and Oligo-45, were used in this study. Probes Oligo-5BL.46, Oligo-5A8080 and Oligo-44 produced signals only in intercalary regions of arms 1RS, 5RS, and 5RL, respectively. Probe Oligo-5A8080.1 combined with probe Oligo-45 distinguished the intercalary regions of arms 1RS, 5RS, and 6RS simultaneously. Oligo-5A8080 and Oligo-5A8080.1 revealed variation in the distribution of 5S rDNA sequences and polymorphism among 5R chromosomes. Probe Oligo-1AL.73 produced signals only on chromosomes 4R and 7R and contributed to the construction of an improved FISH map of chromosome 4RKu and to the confirmation of 4RLKu breakpoints in wheat-rye 4RLKu translocation chromosomes. Oligo-0R3 produced signals in the telomeric and subtelomeric regions of 14 rye chromosomes. These oligo probes also revealed five new tandem repeats in rye. Using the oligo probes reported in this study, the short arms of 1R, 5R, and 6R and the long arms of 4R and 7R can be easily discriminated when these chromosomes are broken. Functional divergence after gene duplication plays a central role in plant evolution. Among cereals, only Hordeum vulgare (barley), Triticum aestivum (wheat) and Secale cereale (rye) accumulate delphinidin-derived (blue) anthocyanins in the aleurone layer of grains, whereas Oryza sativa (rice), Zea mays (maize) and Sorghum bicolor (sorghum) do not. The underlying genetic basis for this natural occurrence remains elusive. Here, we mapped the barley Blx1 locus involved in blue aleurone to an approximately 1.13 Mb genetic interval on chromosome 4HL, thus identifying a trigenic cluster named MbHF35 (containing HvMYB4H, HvMYC4H and HvF35H). Sequence and expression data supported the role of these genes in conferring blue-coloured (blue aleurone) grains. Synteny analyses across monocot species showed that MbHF35 has only evolved within distinct Triticeae lineages, as a result of dispersed gene duplication. Phylogeny analyses revealed a shared evolution pattern for MbHF35 in Triticeae, suggesting that these genes have co-evolved together. We also identified a Pooideae-specific flavonoid 3',5'-hydroxylase (F3'5'H) lineage, termed here Mo_F35H2, which has a higher amino acid similarity with eudicot F3'5'Hs, demonstrating a scenario of convergent evolution. Indeed, selection tests identified 13 amino acid residues in Mo_F35H2 that underwent positive selection, possibly driven by protein thermostablility selection. Furthermore, through the interrogation of barley germplasm there is evidence that HvMYB4H and HvMYC4H have undergone human selection. Collectively, our study favours blue aleurone as a recently evolved trait resulting from environmental adaptation. Our findings provide an evolutionary explanation for the absence of blue anthocyanins in other cereals and highlight the importance of gene functional divergence for plant diversity and environmental adaptation.

The leaves of spring wheat (Triticum aestivum L.) and winter rye (Secale cerealе L.) were used to examine the dynamics of peroxidase activity and the content of hydrogen peroxide, proline, flavonoids, and organic acids (oxalic, succinic, malic, and citric) at early stages of alkaline (pH 10) and acidic (pH 3) stresses imposed by the pH change in the root medium. The results are discussed on the basis of oxidative stress theory and the mechanisms of intracellular pH homeostasis. The dynamics of hydrogen peroxide content and the increased peroxidase activity provided evidence for the enhancement of redox processes. The accumulation of low-molecular-weight polyfunctional compounds, such as proline and flavonoids, indicated the mobilization of plant defense systems. At the same time, stress-related adaptive changes differed qualitatively in different treatments: the leaves of wheat plants transferred to acidic media accumulated proline, while alkaline-treated plants accumulated predominantly flavonoids. The peroxidase activation and proline accumulation after pH changes in the root medium were more strongly pronounced in rye than in wheat plants. A comparatively stable trend to the decrease in the total amount of malic, citric, and succinic acids was observed within 24 h after the onset of stress treatment; in rye leaves, this trend was apparent both with acidic and alkaline root media, while it was evident in wheat leaves under acidic pH of the solution. The observed changes in the content of organic acids that are involved in the Krebs cycle are regarded as a manifestation of the pH-stat mechanism.

The effect of priming winter rye (Secale cereale L., var. Pamiat’ Khudoerko) and wheat (Triticum aestivum L., var. Dosconala) seeds with nitrogen oxide (NO) donor sodium nitroprusside (SNP) on their frost resistance was studied. The NO donor at concentrations of 0.1–0.5 mM increased the cold-hardening ability of seedlings of both cereals (6 days at 2–4°С), leading to a significant increase in their survival after freezing at –6 and –8°С. Seed treatment with SNP contributed to an increase in the content of sugars, proline, anthocyanins, and UV-B absorbing flavonoids in cereal seedlings. An increase in the activity of superoxide dismutase and guaiacol peroxidase in them was also detected. After cold hardening, especially after freezing, the content of the lipid peroxidation product malondialdehyde in seedlings grown from seeds primed with SNP was lower than in the corresponding controls. It was concluded that nitrogen oxide enhanced the cold-induced activation of antioxidant and osmoprotective systems of cereals.

Background Rye (Secale cereale L., 2n = 2x = 14, RR), a relative of common wheat, is a large gene resource pool for wheat improvement. Accurate and convenient identification of the rye chromatin in wheat background will facilitate the transfer and utilization of elite genes derived from rye in wheat breeding. Results In the present study, five rye cultivars including Imperial, German White, Jingzhouheimai, Baili and Guyuan were sequenced by specific-locus amplified fragment sequencing (SLAF-seq) to develop large-scale rye-specific markers. Based on SLAF-seq and bioinformatics analyses, a total of 404 universal PCR-based and a whole set of Kompetitive allele-specific PCR (KASP) markers specific for the 14 individual rye chromosome arms were developed and validated. Additionally, two KASP markers specific for 1RS and 2RL were successfully applied in the detection of 1RS translocations in a natural population and 2RL chromosome arms in wheat-rye derived progenies that conferred adult resistance to powdery mildew. Conclusion The 404 PCR-based markers and 14 KASP markers specific for the 14 individual rye chromosome arms developed in this study can enrich the marker densities for gene mapping and accelerate the utilization of rye-derived genes in wheat improvement. Especially, the KASP markers achieved high-throughput and accurate detection of rye chromatin in wheat background, thus can be efficiently used in marker-assisted selection (MAS). Besides, the strategy of rye-specific PCR-based markers converting into KASP markers was high-efficient and low-cost, which will facilitate the tracing of alien genes, and can also be referred for other wheat relatives.

Wheat-rye T1BL.1RS translocation is widespread worldwide as the genes on 1RS arm have positive effect on stress resistance, grain yield and adaptation ability of wheat. Nowadays, the T1BL.1RS wheat cultivars have become susceptible to rust diseases because of the monophyletic (‘Petkus’) origin of 1RS. Here we report and discuss the production and detailed investigation of a new T1BL.1RS translocation line carrying 1RS with widened genetic base originating from Secale cereanum. Line ‘179’ exhibited improved spike morphology traits, resistance against stripe rust and leaf rust, as well as higher tillering capacity, fertility and dietary fiber (arabynoxylan) content than the parental wheat genotype. Comparative analyses based on molecular cytogenetic methods and molecular (SSR and DArTseq) makers indicate that the 1RS arm of line ‘179’ is a recombinant of S. cereale and S. strictum homologues, and approximately 16% of its loci were different from that of ‘Petkus’ origin. 162 (69.5%) 1RS-specific markers were associated with genes, including 10 markers with putative disease resistance functions and LRR domains found on the subtelomeric or pericentromeric regions of 1RS. Line ‘179’ will facilitate the map-based cloning of the resistance genes, and it can contribute to healthy eating and a more cost-efficient wheat production.

Consumption of whole grain and cereal fiber have been inversely associated with body weight and obesity measures in observational studies but data from large, long-term randomized interventions are scarce. Among the cereals, rye has the highest fiber content and high rye consumption has been linked to increased production of gut fermentation products, as well as reduced risks of obesity and metabolic disease. The effects on body weight and metabolic risk factors may partly be mediated through gut microbiota and/or their fermentation products. We used data from a randomized controlled weight loss trial where participants were randomized to a hypocaloric diet rich in either high fiber rye foods or refined wheat foods for 12 weeks to investigate the effects of the intervention on gut microbiota composition and plasma short chain fatty acids, as well as the potential association with weight loss and metabolic risk markers. Rye, compared to wheat, induced some changes in gut microbiota composition, including increased abundance of the butyrate producing Agathobacter and reduced abundance of [Ruminococcus] torques group, which may be related to reductions in low grade inflammation caused by the intervention. Plasma butyrate increased in the rye group. In conclusion, intervention with high fiber rye foods induced some changes in gut microbiota composition and plasma short chain fatty acid concentration, which were associated with improvements in metabolic risk markers as a result of the intervention.

The majority of released rye cultivars are susceptible to leaf rust because of a low level of resistance in the predominant hybrid rye-breeding gene pools Petkus and Carsten. To discover new sources of leaf rust resistance, we phenotyped a diverse panel of inbred lines from the less prevalent Gülzow germplasm using six distinct isolates of Puccinia recondita f. sp. secalis and found that 55 out of 92 lines were resistant to all isolates. By performing a genome-wide association study using 261,406 informative SNP markers, we identified five resistance-associated QTLs on chromosome arms 1RS, 1RL, 2RL, 5RL and 7RS. To identify candidate Puccinia recondita (Pr) resistance genes in these QTLs, we sequenced the rye nucleotide-binding leucine-rich repeat (NLR) intracellular immune receptor complement using a Triticeae NLR bait-library and PacBio® long-read single-molecule high-fidelity (HiFi) sequencing. Trait-genotype correlations across 10 resistant and 10 susceptible lines identified four candidate NLR-encoding Pr genes. One of these physically co-localized with molecular markers delimiting Pr3 on chromosome arm 1RS and the top-most resistance-associated QTL in the panel.

Rye is the most important source for the genetic improvement of wheat. In this study, two stable wheat-rye primary 1RS.1BL translocation lines, RT855-13 and RT855-14, were selected and identified by acid polyacrylamide gel electrophoresis (A-PAGE), co-dominant PCR, and multi-color fluorescence in situ hybridization (MC-FISH) from the progeny of the crossing of the wheat cultivar Mianyang11 and a Chinese rye Weining. When more than two independent, simple reciprocal translocations are involved in a carrier, they are defined as complex chromosome translocations (CCT). The MC-FISH results also indicated that CCT occurred in RT855-13; namely that, besides 1RS.1BL translocation chromosomes, there are other two pairs of balanced reciprocal translocations. It was demonstrated that the interchange between a distal segment of 4B and long arm of 3D occurred in the RT855-13. The novel translocation chromosomes in wheat were recorded as 3DS.4BSDS and 3DL-4BSPS.4BL. Reports about CCT as a genetic resource in plant breeding programs are scarce. Both lines expressed high resistance to Puccinia striiformis f. sp. tritici, which are prevalent in China and are virulent on Yr9, and the CCT line RT855-13 retained better resistance as adult plants compared with RT855-14 in the field. Both lines, especially the CCT line RT855-13, exhibited better agronomic traits than their wheat parent, Mianyang11, indicating that both translocation lines could potentially be used for wheat improvement. The results also indicated that the position effects of CCT can lead to beneficial variations in agronomic and resistant traits, making them a valuable genetic resource to wheat breeding programs.

Plants compete with their neighbors about the limited resources available to them. Plants under induced stress resulting from competition may alter their metabolome to increase their resilience or enhance their defense mechanisms. In the present study, rye (Secale cereale) plants were cocultivated with different densities (3, 12, and 18 plants per pot) of Austrian pea (Pisum sativum subsp. arvense), hairy vetch (Vicia villosa), and Alexandrian clover (Trifolium alexandrinum L.) to elucidate the changes in the rye metabolome in response to the different levels of competition. Global metabolic profiling by liquid chromatography triple quadrupole tandem mass spectrometry (LC-QqQ-MS), liquid chromatography quadrupole time-of-flight mass spectrometry (LC-QTOF-MS), and gas chromatography time-of-flight mass spectrometry (GC-TOF-MS) was performed on rye plants, and the acquired data were analyzed using uni- and multivariate statistics. Targeted analysis showed that a high level of competition reduced the concentration of aglycone benzoxazinoids (BXs) and increased glycoside BXs in rye roots. Untargeted metabolomics analysis indicated an increase in the rye root content of the allelopathic compounds 4-hydroxybenzoic acid and uracil in response to competition. Untargeted analysis of rye shoots revealed that the plant competition increased the d-pyroglutamic acid, which is an elicitor of reactive oxygen species (ROS). Our results have enhanced the knowledge of the biochemical response of plant species to cocultivation.

Powdery mildew, caused by Blumeria graminis f. sp. tritici, is a devastating disease of wheat that seriously affects yield and quality worldwide. Because of the extensive growth of wheat cultivars with homogeneous genetic background, exploring novel resistant resources from wheat relatives has become important for increasing the genetic diversity of wheat. Rye (Secale cereale) is a wheat relative possessing abundant resistance genes because of its high variation. Wheat line AL69, resistant to powdery mildew, was developed by crossing, backcrossing, and self-pollination for multiple generations between hexaploid triticale Zhongsi 237 and common wheat cultivar Zimai 17. Through genomic in situ hybridization (GISH) and multicolor fluorescence in situ hybridization (FISH), nondenaturing FISH, multicolor GISH, and selection with specific molecular markers, AL69 was determined to be a wheat-rye 2R (2D) disomic substitution line. Testing with different B. graminis f. sp. tritici isolates and genetic analysis showed that the all-stage resistance (also called seedling resistance) of AL69 was conferred by the cataloged powdery mildew resistance gene Pm4b derived from Zimai 17, and its adult-plant resistance was derived from the alien chromosome 2R of Zhongsi 237, which was found to be different from the previously reported rye-derived Pm genes, including Pm7 on 2RL. In addition, AL69 showed improved spike number per plant, spike length, fertile spikelet number per spike, kernel number per spike, and grain yield per plant compared with its wheat parent Zimai 17. An elite line S251 combining powdery mildew resistance with excellent agronomic performance was selected from the progenies of AL69 and wheat cultivar Jimai 22. Therefore, AL69 has two types of resistance genes to powdery mildew and improved agronomic traits through pyramiding and thus can be used as a promising genetic stock for wheat breeding.

Powdery mildew is one of the most destructive diseases in the world, causing substantial grain yield losses and quality reduction in cereal crops. At present 23 powdery mildew resistance genes have been identified in rye, of which the majority are in wheat-rye translocation lines developed for wheat improvement. Here, we investigated the genetics underlying powdery mildew resistance in the Gülzow-type elite hybrid rye (Secale cereale L.) breeding germplasm. In total, 180 inbred breeding lines were genotyped using the state-of-the-art 600 K SNP array and phenotyped for infection type against three distinct field populations of B. graminis f. sp. secalis from Northern Germany (2013 and 2018) and Denmark (2020). We observed a moderate level of powdery mildew resistance in the non-restorer germplasm population, and by performing a genome-wide association study using 261,406 informative SNP markers, we identified a powdery mildew resistance locus, provisionally denoted PmNOS1, on the distal tip of chromosome arm 7RL. Using recent advances in rye genomic resources, we investigated whether nucleotide-binding leucine-rich repeat genes residing in the identified 17 Mbp block associated with PmNOS1 on recent reference genomes resembled known Pm genes.

International audience; In the recent years, the agricultural world has been progressing towards integrated crop protection, in the context of sustainable and reasoned agriculture to improve food security and quality, and to preserve the environment through reduced uses of water, pesticides, fungicides or fertilizers. For this purpose, one possible issue is to cross elite varieties widely used in fields for crop productions with exotic or wild genetic resources in order to introduce new diversity for genes or alleles of agronomical interest to accelerate the development of new improved-cultivars. However, crossing ability (or crossability) often depends on genetic background of the recipient varieties or of the donor, which hampers a larger use of wild resources in breeding programmes of many crops. In this review we tried to provide a comprehensive summary of genetic factors controlling crossing ability between Triticeae species with a special focus on the crossability between wheat (Triticum aestivum L.) and rye (Secale cereale), which lead to the creation of Triticale (xTriticosecale Wittm.). We also discussed potential applications of newly identified genes or markers associated with crossability for accelerating wheat and Triticale improvement by application of modern genomics technologies in breeding programmes.

Leaf rust constitutes one of the most important foliar diseases in rye (Secale cereale L.). To discover new sources of resistance, we phenotyped 180 lines belonging to a less well-characterized Gülzow germplasm at three field trial locations in Denmark and Northern Germany in 2018 and 2019. We observed lines with high leaf rust resistance efficacy at all locations in both years. A genome-wide association study using 261,406 informative single-nucleotide polymorphisms revealed two genomic regions associated with resistance on chromosome arms 1RS and 7RS, respectively. The most resistance-associated marker on chromosome arm 1RS physically co-localized with molecular markers delimiting Pr3. In the reference genomes Lo7 and Weining, the genomic region associated with resistance on chromosome arm 7RS contained a large number of nucleotide-binding leucine-rich repeat (NLR) genes. Residing in close proximity to the most resistance-associated marker, we identified a cluster of NLRs exhibiting close protein sequence similarity with the wheat leaf rust Lr1 gene situated on chromosome arm 5DL in wheat, which is syntenic to chromosome arm 7RS in rye. Due to the close proximity to the most resistance-associated marker, our findings suggest that the considered leaf rust R gene, provisionally denoted Pr6, could be a Lr1 ortholog in rye.

Plants have evolved sophisticated systems to cope with the environmental stresses, with the heat shock factor (HSF) family proteins composing an integral part of the transcriptional regulation system. Understanding the evolutionary history and functional diversity of HSFs will facilitate improving tolerance of crops to adverse environmental conditions. In this study, genome-wide analysis of Secale cereale identified 31 HSF genes. The total number of HSF genes in S. cereale is larger than that in barley and the three subgenomes of wheat, suggesting it is a valuable resource for mining functional HSFs. Chromosome analysis revealed an uneven distribution of HSF genes among the 7 S. cereale chromosomes, with no HSF gene was detected on chromosome 4. Further interspecies synteny analysis revealed that chromosome reorganization during species-speciation may lead to the escape of HSF genes from the S. cereale chromosome 4. Phylogenetic analysis revealed that S. cereale experienced more HSF gene duplications than barley and the three wheat subgenomes. Expression analysis demonstrated that S. cereale HSF genes showed diverse expression patterns across plant developmental stages and upon drought and freezing treatment, suggesting functional diversity of the gene family. Notably, we detected distinct expression patterns for a recently duplicated HSF gene pair, indicating functional divergence may have occurred between the two genes. The study presents the genome organization, evolutionary features and expression patterns of the S. cereale HSF genes. These results provide new insights into the evolution of HSF genes in Triticeae and may serve as a resource for Triticeae molecular breeding.

Prolamins, alcohol soluble storage proteins of the Triticeae tribe of Gramineae family, are known as gliadin, secalin and hordein in wheat, rye and barley respectively. Prolamins were extracted from fifteen cultivars using DuPont protocol to study their physiochemical, morphological and structural characteristics. SDS-PAGE of prolamins showed well resolved low molecular weight proteins with significant amount of albumin and globulin as cross-contaminant. The β-sheet (32.72–37.41%) and β-turn (30.36–37.91%) were found higher in gliadins, while α-helix (20.32–28.95%) and random coil (9.05–10.28%) in hordeins. The high colloidal stability as depicted by zeta-potential was observed in gliadins (23.5–27.0 mV) followed secalins (11.2–16.6 mV) and hordeins (4.1–7.8 mV). Surface morphology by SEM illustrated the globular particle arrangement in gliadins, sheet like arrangement in secalins and stacked flaky particle arrangement in hordeins fraction. TEM studies showed that secalin and hordein fractions were globular in shape while gliadins in addition to globular structure also possessed rod-shaped particle arrangement. XRD pattern of prolamin fractions showed the ordered crystalline domain at 2θ values of 44.1°, 37.8° and 10.4°. The extracted prolamins fractions showed amorphous as well as crystalline structures as revealed by XRD and TEM analysis. Space saving hexagonal molecular symmetry was also observed in TEM molecular arrangement of prolamins which has profound application in development of plant-based polymers and fibres.

Secale cereale is an important crop in the Triticeae tribe of the Poaceae family, and it has unique agronomic characteristics and genome properties. It possesses resistance to many diseases and serves as an important resource for the breeding of other Triticeae crops. We performed a genome-wide study on S. cereale to identify the largest group of plant disease resistance genes (R genes), the nucleotide-binding site-leucine-rich repeat receptor (NBS-LRR) genes. In its genome, 582 NBS-LRR genes were identified, including one from the RNL subclass and 581 from the CNL subclass. The NBS-LRR gene number in the S. cereale genome is greater than that in barley and the diploid wheat genomes. S. cereale chromosome 4 contains the largest number of NBS-LRR genes among the seven chromosomes, which is different from the pattern in barley and the genomes B and D of wheat but similar to that in the genome A of wheat. Further synteny analysis suggests that more NBS-LRR genes on chromosome 4 have been inherited from a common ancestor by S. cereale and the wheat genome A than the wheat genomes B and D. Phylogenetic analysis revealed that at least 740 NBS-LRR lineages are present in the common ancestor of S. cereale, Hordeum vulgare and Triticum urartu. However, most of them have only been inherited by one or two species, with only 65 of them preserved in all three species. The S. cereale genome inherited 382 of these ancestral NBS-LRR lineages, but 120 of them have been lost in both H. vulgare and T. urartu. This study provides the full NBS-LRR profile of the S. cereale genome, which is a resource for S. cereale breeding and indicates that S. cereale can be an important material for the molecular breeding of other Triticeae crops.

Rapid growth of cool-season weeds in the spring exacerbates weed interference during early soybean (Glycine max (L.) Merr.) establishment in northern climates. This study tested the utility of spring-seeded inter-row living mulches in soybean for early season weed suppression using volunteer canola (Brassica napus L.) as a representative model weed species. The effects of the presence or absence of spring wheat (Triticum aestivum L.) or winter cereal rye (Secale cereale L.) living mulches (mulch type) that had been seeded simultaneously with soybean grown using 38 or 76 cm row spacing (spatial arrangement) and the presence or absence of herbicides used for mid-season mulch termination (herbicide regime) were evaluated in three environments in Manitoba, Canada, in 2013 and 2014. Soybean yield was similar in the presence and absence of the living mulches. In the environment that received the lowest precipitation (Carman 2013), the mulches terminated with post-emergence glyphosate resulted in a 55% greater soybean yield compared to the mulches that remained live throughout the growing season. Inter-row mulches that had been living or terminated mid-season reduced volunteer canola seed production by about one-third (up to 9000 seeds m−2). This study demonstrates the utility of wheat or cereal rye inter-row living mulches for enhanced interference with weeds during early soybean establishment.
