Abstract

International audience; The article discusses the process of versioning for ontologies and semantic artefacts developed using Semantic Web technologies. We describe methods for encoding versioning and other relevant information in metadata properties and we illustrate with examples from the MOD2.0 specification. Building on our experiences with the AgroPortal ontology repository and the Linked Open Vocabulary, we raise several questions, such as which metadata properties to use, how metadata values should be coordinated, and what stay the same over versions, and what should change. We propose recommendations for better versioning ontologies with clear semantics-identifiers, descriptions, status, dates, links-and suggests that the recommendations can be generalized to any digital objects that need to be versioned and semantically described.

Abstract

Members of the OntoPortal Alliance; There is an explosion in the number of ontologies and semantic artefacts being produced in science. This paper discusses the need for common platforms to receive, host, serve, align, and enable their reuse. Ontology repositories and semantic artefact catalogues are necessary to address this need and to make ontologies FAIR (Findable, Accessible, Interoperable, and Reusable). The OntoPortal Alliance (https://ontoportal.org) is a consortium of research and infrastructure teams dedicated to promoting the development of such repositories based on the open, collaboratively developed OntoPortal software. We present the OntoPortal technology as a generic resource to build ontology repositories and semantic artefact catalogues that can support resources ranging from SKOS thesauri to OBO, RDF-S, and OWL ontologies. The paper reviews the features of OntoPortal and presents the current and forthcoming public and open repositories built with the technology maintained by the Alliance.

Abstract

International audience; What would happen if we would be able to preserve data for so long but we would have lost the ways to interpret the knowledge contained in these data? Exactly for the same reason we need to save the specific encoding format and/or software used to read the data (e.g., in which version of PDF a document was encoded and which PDF reader is necessary to open it), we need a way to decouple the model from the data and save this model for future interpretation. As data become more and more complex, the knowledge they incorporate become harder to express. The separation of the data and the model is often made by annotating or describing data with semantic standards spanning from simple metadata schemas to complex and rich ontologies. Indeed, semantic artefacts – a broader term to include ontologies, terminologies, taxonomies, thesauri, vocabularies, metadata schemas and standards – are keys for adopting the FAIR Principles (FAIR Principle I2) [1]. In the processes of archiving and long-term preservation, when used to annotate or describe data, semantic artefacts ensure the data will be stored in a standardized, broadly shared and accessible way that will guaranty long term “interpretation” of these data. Furthermore, semantic artefacts have themselves to be long-term archived and preserved. We therefore argue for two statements:(i)Because they are needed for long term interpretation of the data, we need to develop services to adopt and facilitate semantic artefacts use when archiving data. For instance, a semantic annotation is a link from an ontology term to a data element, indicating that the data element (e.g., article, experiment, clinical trial, medical record) refers to the concept [2]. These annotations can then be used to build semantic indexes to leverage the knowledge inside the ontologies for better information mining and retrieval.(ii)Semantic artefacts are themselves data that need to be archived and preserved with the same arguments as for any other data. Thus, we need to develop long term repositories for archiving semantic artefacts. Indeed, the number of these artefact now grow to numbers for which machines are mandatory to index, search and select them. They are spread out all over the Web, in different formats, of different size, with different structures and from overlapping domains. But as any research objects capturing the knowledge of experts at a certain time, for a certain use case, they need to be preserved.In the context of multiple research projects in different scientific domains (e.g., NCBO, SIFR, D2KAB, OntoCommons, NFDI, FAIR-IMPACT), we develop an open-source semantic artefact and ontology repository technology called OntoPortal (https://ontoportal.org) [3] shared and maintained by multiple communities to ensure cataloguing, harmonized and rich metadata descriptions, and serving the content of semantic artefacts with multiples generic services including for annotation and indexing. These ontology repositories include BioPortal, the primary and historical source of OntoPortal code developed in the biomedical domain, AgroPortal, the reference for agri-food [4] and more. They help address the challenges of sharing semantic artefacts and using them to describe data and enhance the quality of the data by making them more interpretable and interoperable. These semantic artefact catalogues are also designed to archive their content for long term preservation and scientific valorization.

Abstract

International audience; In recent years, a large number of RDF datasets have been built and published on the Web in fields as diverse as linguistics or life sciences, as well as general datasets such as DBpedia or Wikidata. The joint exploitation of these datasets requires specific knowledge about their content, access points, and commonalities. However, not all datasets contain a self-description, and not all access points can handle the complex queries used to generate such a description. In this article, we provide a standard-based approach to generate the description of a dataset. The generated descriptions as well as the process of their computation are expressed using standard vocabularies and languages. We implemented our approach into a framework, called IndeGx, where each indexing feature and its computation is collaboratively and declaratively defined in a GitHub repository. We have experimented IndeGx on a set of 339 RDF datasets with endpoints listed in public catalogs, over 8 months. The results show that we can collect, as much as possible, important characteristics of the datasets depending on their availability and capacities. The resulting index captures the commonalities, variety and disparity in the offered content and services and it provides an important support to any application designed to query RDF datasets.

Abstract

International audience; This paper presents a workflow for the design of transformation processes using different kinds of expert’s knowledge. It introduces POND (Process and observation ONtology Discovery), a workflow dedicated to answer expert’s questions about processes. It addresses two main issues: (1) how to represent the processes inner complexity, and (2) how to reason about processes taking into account uncertainty and causality. First, we show how to use a semantic model, an ontology, and its associated data to answer some of the expert’s questions concerning the processes, using semantic web languages and technologies. Then, we describe how to learn a predictive model, to discover new knowledge and provide explicative models by integrating the semantic model into a probabilistic relational model. The result is a complete workflow able to extensively analyze transformation processes through all their granularity levels and answer expert’s questions about their domains. An example of this workflow is given on biocomposites manufacturing for food packaging.

Abstract

International audience; To study and predict meteorological phenomenons and to include them in broader studies, the ability to represent and exchange meteorological data is of paramount importance. A typical approach in integrating and publishing such data now is to formalize a knowledge graph relying on Linked Data and semantic Web standard models and practices.In this paper, we first discuss the semantic modelling issues related to spatio-temporal data such as meteorological observational data. We motivate the reuse of a network of existing ontologies to define a semantic model in which meteorological parameters are semantically defined, described and integrated. The model is generic enough to be adopted and extended by meteorological data providers to publish and integrate their sources while complying with Linked Data principles.Finally, we present a meteorological knowledge graph of weather observations based on our proposed model, published in the form of an RDF dataset, that we produced by transforming observation records made by Météo-France weather stations.It covers a large number of meteorological variables described through spatial and temporal dimensions and thus has the potential to serve several scientific case studies from different domains including agriculture, agronomy, environment, climate change and natural disasters.

International audience; In this paper, we present the WeKG-MF Knowledge Graph constructed from open weather observations published by Météo-France institution. WeKG-MF relies on a semantic model that formalizes knowledge about meteorological observational data. The model is generic enough to be adopted and extended by meteorological data providers to publish and integrate their sources while complying with Linked Data principles. WeKG-MF offers access to a large number of meteorological variables described through spatial and temporal dimensions and thus has the potential to serve several scientific case studies from different domains including agriculture, agronomy, environment, climate change and natural disasters.

Abstract

Semantic interoperability is crucial for the FAIR Principles and strongly relies on Semantic Artefacts that also need to be FAIR. To achieve this, semantic artefacts require rich, structured, and interoperable metadata. The challenge lies in determining the threshold for "rich metadata" and agreeing on a common minimum set. The H2020 FAIRsFAIR project and the RDA Vocabulary Semantic Services Interest Group addressed this question by developing a "minimal metadata model" for semantic artefacts. In this paper, we present background information, methodology, discussions and workshops which contribute to the establishment of the FAIRsFAIR minimum metadata profile for semantic artefacts. We present an extension of the Metadata for Ontology Description and Publication Ontology (MOD2.0) incorporating this profile as well as its implementation (SemanticDCAT-AP) and its use to build FAIRcat, a prototype of a FAIR Data Point harvesting the content of multiple semantic artefact catalogues.

Abstract

International audience; We advance a method of thesaurus enrichment, based on the extraction of coordinations in a domain-related corpus. Our hypothesis is that there is a semantic homogeneity between the conjuncts located in a coordination. We conducted an experiment that allowed us to evaluate the effectiveness of our method. This experiment aims to enrich the concept hierarchy of a French agricultural thesaurus named French Crop Usage (FCU), thanks to the texts of the Plant Health Bulletins (PHB). The FCU thesaurus is published on the Web using the SKOS model.

International audience; A large number of semantic Web knowledge bases have been developed and published on the Web. To help the user identify the knowledge bases relevant for a given problem, and estimate their usability, we propose a declarative indexing framework and an associated visualization Web application, KartoGraphI. It provides an overview of important characteristics for more than 400 knowledge bases including, for instance, dataset location, SPARQL compatibility level, shared vocabularies, etc.

Abstract

International audience; With numerous parameters and criteria to take into account, transformation processes are a challenge to model and reason about. This work can be eased thanks to knowledge graphs, which are a widespread practice for formalising knowledge associated with structured and specialised vocabulary about a given domain. They allow to draw semantic relations between concepts, and thus offer numerous tools for reasoning over complex queries. Yet, some of these queries in transformation processes might rely on an additional layer hard to transcribe: uncertainty. In this article, we present how knowledge graphs and probabilistic models can benefit each other for reasoning over transformation processes and address the necessity of formalising contextual expert knowledge for this combination. We then show how this can be used for (1) reverse engineering approaches and (2) linking knowledge bases, through a detailed example on the process of bio-composites for food packaging.

Abstract

International audience; The recent trend of adopting linked-data principles to integrate and publish semantically described open data using W3C standards has led to a large amount of available resources. In particular, meteorological sensor data have been uplifted into public weather-focused RDF graphs, such as WeKG-MF which offers access to a large set of meteorological variables described through spatial and temporal dimensions. Nevertheless, these resources include huge numbers of raw observations that are tedious to explore by lay users. In this article, we aim at providing them with visual exploratory "tours", benefiting from RDF data cubes to present high-level aggregated views together with on-demand fine-grained details through a unified Web interface.

Abstract

International audience; Designing new processes for bio-based and biodegradable food packaging is an environmental and economic challenge. Due to the multiplicity of the parameters, such an issue requires an approach that proposes both (1) to integrate heterogeneous data sources and (2) to allow causal reasoning. In this article, we present POND (Process and observation ONtology Discovery), a workflow dedicated to answering expert queries on domains modeled by the Process and Observation Ontology (PO 2). The presentation is illustrated with a real-world application on bio-composites for food packaging to solve a reverse engineering problem, using a novel dataset composed of data from different projects.

Abstract

International audience; Recent advances in sequencing technologies and high-throughput phenotyping have revolutionized the analysis in the field of the plant sciences. However, there is an urgent need to effectively integrate and assimilate complementary information to understand the biological system in its entirety. We have developed AgroLD, a knowledge graph that exploits Semantic Web technologies to integrate information on plant species and in this way facilitate the formulation and validation of new scientific hypotheses. AgroLD contains around 900M triples created by annotating and integrating more than 100 datasets coming from 15 data sources. Our objective is to offer a domain specific knowledge platform to answer complex biological and plant sciences questions related to the implication of genes in, for instance, plant disease resistance or adaptative responses to climate change. In this paper, we present results of the project, which focused on genomics, proteomics and phenomics. We present the AgroLD pipeline for lifting the data, the open source tools developed for these purposes, as well as the web application allowing to explore the data.

Abstract

International audience; Crop planning and production process ontology (C3P0) is a representation of agricultural knowledge for diversified crop production. It is composed of eight modules to take into account all the elements involved in crop production as well as the complexity for representing farming practices and constraints. Especially, the crop management module is sliced in three different layers to capture the generic information about crop itineraries, the planned production process and the tasks eventually really achieved been by various agents in the plots. To implement this ontology, we designed a new pipeline, presented here, integrating various existing tools to ease the ontology documentation, population and maintenance tasks.

Abstract

International audience; Biodiversity is a key player in ecosystem characteristics and dynamics. Acting as a driver, italso results from ecosystem functioning. Understanding this complex interplay betweenbiological and physical components is one of the main current challenges in the context of landuse changes and climate warming. The acquisition of knowledge on biodiversity requiresmultidisciplinary approaches and mobilises numerous research teams. Data are collected orcomputed in large quantity but are most often poorly standardised and therefore heterogeneous.In this context the development of semantic interoperability is a major challenge for the sharingand reuse of these data. This objective is implemented within the framework of the AnaEE(Analysis and Experimentation on Ecosystems) Research Infrastructure dedicated toexperimentation on ecosystems and biodiversity. A distributed Information System (IS) isdeveloped, based on the semantic interoperability of its components using commonvocabularies (AnaeeThes thesaurus and OBOE-based ontology extended for disciplinaryneeds) for modelling the studied system. This modelling covers the measured variablesincluding biodiversity, as well as the different components of the experimental or observationalcontext, from sensor to plot and network. Driven by the ontology, the approach relies on theatomic decomposition of each of the components into observed entities, their characteristicsand qualifiers, their units or naming standards. The modelling of the system allows the semanticannotation of relational databases or flat files for the production of URIs based graph databases.A first pipeline automates the annotation process and the production of the semantic data. Asecond pipeline is devoted to the exploitation of these semantic data by generating i) metadatarecords formatted according to the geospatial extension for the Data Catalog Vocabularystandard and the ISO 19139 standard, and ii) Network Common Data Form data files. Theimplementation of this integrated semantic management of data is presented here for phytoand zoo-plankton data collected from water columns in Lake Geneva over a 30 years period,as well as for environmental data about water temperature and nutrients. The work carried outcontributes to the development and use of semantic vocabularies within the biodiversity andecology research community, leading to semantically enriched metadata records andinteroperable data sets. The genericity of the tools make them usable in different contexts ofdata production, management and ontologies involved in semantic modelling.

Abstract

The “FAIR” principles define a set of characteristics data and their metadata should respect in order to be Findable, Accessible, Interoperable, and Reusable. Per principle I2, an ontology, and more generally a semantic resource, should also be FAIR. Ontology-specific criteria begin to emerge, but there is still no mechanism to assess the degree of implementation of these principles. We propose an automatic evaluation method of the level of "FAIRness" of an ontology which is based on a rich and structured representation of the metadata. We rely on the MOD metadata model and have developed a prototype for AgroPortal, a repository of semantic resources and ontologies in agronomy., Les principes "FAIR" définissent un ensemble de caractéristiques que les données et leurs métadonnées devraient présenter pour être Faciles à trouver, Accessibles, Interopérables et Réutilisables. Abstract

The French ANR project "Data to Knowledge in Agronomy and Biodiversity" (D2KAB) builds an archive of French agricultural alert newsletters. In order to annotate plant development stages, we need a new semantic resource. Several phenological scales already exist to describe plant development stages. The French Wine and Vine Institute (IFV) has aligned several existing scales related to grapevine. In this paper, we present our work of creating an ontological framework for semantic description of plant development stages ; we introduce the BBCH-based Plant Phenological Description Ontology., Le projet ANR "Des Données aux Connaissances en Agronomie et Biodiversité" (D2KAB) met à disposition une archive de bulletins agricoles publiée sur le Web. Pour annoter les bulletins à l’aide des stades de développement des plantes, nous avons besoin d’une nouvelle ressource sémantique. Plusieurs échelles phénologiques existent, chacune de ces échelles définit un ensemble spécifique de stades. L’Institut Français de la Vigne et du vin (IFV) a aligné plusieurs échelles existantes associées à la vigne. Nous présentons ici la création d’un cadre méthodologique pour la description sémantique des stades de développement des plantes fondé sur l’ontologie PPDO (BBCH-based Plant Phenological Description Ontology).

National audience; The development of semantic resources (ontologies, vocabularies, knowledge graphs, etc.) is a key activity to facilitate data integration and interoperability in agriculture. Often, catalogs or official reference lists do not respect the FAIR principles, and do not exist in an RDF format, as in our case, in agriculture, the E-Phy catalog, produced by ANSES, which contains all the plant protection products (phytosanitary) and their uses, fertilizers and growing media authorized in France. In this work, we detail our approach to formalize the E-Phy catalog in the form of an OWL knowledge base consisting of an ontological model, instances and alignments to other ontologies. We show the various issues encountered in this process, and the limitations of the current model, which is still backward compatible with the original database. We also highlight, with a few SPARQL queries, the added value of the E-Phy ontology’s semantics and alignments with queries impossible on the original data.; Le développement de ressources sémantiques (ontologies, vocabulaires, graphes de connaissances, etc.) est une activité clé pour faciliter l’intégration et l’interopérabilité des données en agriculture. Bien souvent, les catalogues ou les référentiels officiels ne sont pas du tout “FAIR,” et n’existent pas dans un format RDF, comme dans notre cas, en agriculture, le catalogue E-Phy, produit par l’ANSES, qui contient l’ensemble des produits phytopharmaceutiques et de leurs usages, des matières fertilisantes et des supports de culture autorisés en France. Dans ce travail, nous détaillons notre démarche pour formaliser le catalogue E-Phy sous forme d’une base de connaissances OWL constituée d’un modèle ontologique, de ses instances et d’alignements vers d’autres ontologies. Nous montrons les points difficiles rencontrés dans ce processus, et les limites de la modélisation actuelle restée rétro-compatible avec la base de données d’origine. Nous illustrons également la valeur ajoutée de l’ontologie E-Phy via des requêtes SPARQL qui valorisent la sémantique et les alignements et permettent des interrogations impossibles sur les données d’origine.

Abstract

International audience; In open science, the expression “FAIRness assessment” refers to evaluating to which degree a digital object is Findable, Accessible, Interoperable, and Reusable. Standard vocabularies or ontologies are a key element to achieving a high level of FAIRness (FAIR Principle I2) but as with any other data, ontologies have themselves to be FAIR. Despite the recent interest in the open science and semantic Web communities for this question, we have not seen yet a quantitative evaluation method to assess and score the level of FAIRness of ontologies or semantic resources in general (e.g., vocabularies, terminologies, thesaurus). The main objective of this work is to provide such a method to guide semantic stakeholders in making their semantic resources FAIR. We present an integrated quantitative assessment grid for semantic resources and propose candidate metadata properties –taken from the MOD ontology metadata model– to be used to make a semantic resource FAIR. Aligned and nourished with relevant FAIRness assessment state-of-the-art initiatives, our grid distributes 478 credits to the 15 FAIR principles in a manner which integrates existing generic approaches for digital objects (i.e., FDMM, SHARC) and approaches dedicated to semantic resources (i.e., 5-stars V, MIRO, FAIRsFAIR, Poveda et al.). The credits of the grid can then be used for implementing FAIRness assessment methods and tools.

Abstract

International audience; The study of ecosystem functioning requires multidisciplinary approaches and mobilises numerous research teams. The data produced are very abundant but their reuse and integration is often difficult due to their low level of standardisation. The development of semantic interoperability is a major challenge for the sharing and reuse of these data. This objective is implemented within the framework of the AnaEE research infrastructure dedicated to experimentation on ecosystems. The modelling of the experimental system is based on the OBOE ontology extended for disciplinary needs. It covers the measured variables, the different components of the experimental context, from sensor and plot to network, by the atomic decomposition of the observed entities, their characteristics and their qualification, the units and naming standards. This modelling allows the semantic annotation of relational databases and flat files for the production of graph databases. Carried out on all the data generated by the experimental platforms, this practice produces semantically interoperable data that meets the linked opendata standards. The work carried out contributes to the development and use of semantic vocabularies within the ecology research community.

Abstract

International audience; The AnaEE (Analysis and Experimentation on Ecosystems, ESFRI) Research Infrastructure offers experimental facilities for studying ecosystems and biodiversity. A distributed Information System (IS) is developed, based on semantic interoperability of its components and the use of common vocabularies (AnaeeThes thesaurus and an OBOE-basedontology). Discovery and access portals are fed by information (rdf triples) produced by the semantic annotation of AnaEE distributed resources: relational databases and modeling platforms. A first pipeline is developed for the automation of the annotation process and the production of the semantic data, annotation that may represent a huge conceptual and practical work. A second pipeline is devoted to the exploitation of these semantic data through the generation i) of standardized ISO and GeoDCAT metadata records and ii) of data files (NetCDF format) from selected perimeters (experimental sites, years, experimental factors, measured variables...). Genericity of the tools make them usable in different contexts of ontologies and databases.

Abstract

International audience; Recent advances in high-throughput technologies have resulted in tremendous increase in the amount of data in the agronomic domain. There is an urgent need to effectively integrate complementary information to understand the biological system in its entirety. We have devel- oped AgroLD, a knowledge graph that exploits the Semantic Web technology and some of the relevant standard domain ontologies, to integrate information on plant species and in this way facilitating the formulation of new scientific hypotheses. We present some integration results of the project, which initially focused on genomics, proteomics and phenomics.; Les récents progrès des technologies à haut débit ont entraîné une explosion de la quantité de données dans le domaine agronomique. Nous présentons des résultats sur le processus d'intégration et sur la plateforme visualisation des données, qui était initialement axé sur la génomique, la protéomique et la phénomique.

Abstract

The final authenticated version is available online at https://doi.org/10.1007/978-3-030-71903-6_25; International audience; The French project Data to Knowledge in Agronomy and Biodiversity (D2KAB) will make available a semantically-enabled Frenchagricultural alert newsletter. In order to describe/annotate crop phenological development stages in the newsletters, we need a specific semanticresource to semantically represent each stages. Several scales already exist to describe plant phenological development stages. BBCH, considereda reference, offers several sets of stages –one per crop called ’individual scales’– and a general one. The French Wine and Vine Institute (IFV)has aligned several existing scales in order to identify the most useful grapevine development stages for agricultural practices. Unfortunatelythese scales are not available in a semantic form preventing their use in agricultural semantic applications. In this paper, we present our work ofcreating an ontological framework for semantic description of plant development stages and transforming specific scales into RDF vocabularies;we introduce the BBCH-based Plant Phenological Description Ontology and we illustrate this framework with four scales related to grapevine.

Abstract

In this paper, we report on the outputs and adoption of the Agrisemantics Working Group of the Research Data Alliance (RDA), consisting of a set of recommendations to facilitate the adoption of semantic technologies and methods for the purpose of data interoperability in the field of agriculture and nutrition. From 2016 to 2019, the group gathered researchers and practitioners at the crossing point between information technology and agricultural science, to study all aspects in the life cycle of semantic resources: Conceptualization, edition, sharing, standardization, services, alignment, long term support. First, the working group realized a landscape study, a study of the uses of semantics in agrifood, then collected use cases for the exploitation of semantics resources a generic term to encompass vocabularies, terminologies, thesauri, ontologies. The resulting requirements were synthesized into 39 hints for users and developers of semantic resources, and providers of semantic resource services. We believe adopting these recommendations will engage agrifood sciences in a necessary transition to leverage data production, sharing and reuse and the adoption of the FAIR data principles. The paper includes examples of adoption of those requirements, and a discussion of their contribution to the field of data science. © 2020 The Author(s). Abstract

International audience; Ontologies in agronomy facilitate data integration, information exchange, search and query of agronomic data, and other knowledge-intensive tasks. We have developed AgroPortal, an open community-based repository of agronomy and related domains semantic resources. From a corpus of ontologies, terminologies, and thesauri taken from Agro-Portal, we have generated, extracted and analyzed more than 400,000 mappings between concepts based on: (i) reuse of the same URI between concepts in different resources-term reuse; (ii) lexical similarity of concept names and synonyms-term overlap; and (iii) declared map-pings properties between concepts-extracted mappings. We developed an interactive visualization of each mapping construct separately and combined which helps users identify most prominent ontologies, relevant thematic clusters, areas of a domain that are not well covered, and pertinent ontologies as background knowledge. By comparing the size of the semantic resources to the number of their mappings, we found that most of them have under 5% of their terms mapped. Our results show the need of an ontology alignment framework in AgroPortal where map-pings between semantic resources will be assembled, compared, analysed and automatically updated when semantic resources evolve.

Abstract

The International Conference on Biomedical Ontologies (ICBO) is a premier annual conference series that brings together researchers, students and professionals involved in the development and application of ontologies in all areas of biology, medicine, diseases, human health, genome biology, environment, biomes, nutrition, food, plants, agriculture and others.This year, ICBO will be run jointly with Ontologies and Data for the Life Sciences (ODLS), an annual workshop series that focuses on data management and data processing in the life sciences and in health care, covering the overall spectrum of biomedical information management, from experimental data acquisition and preprocessing across analysis, structuring and interpretation of data, up to developing structured representations of knowledge, in particular in the form of ontologies, with their various applications.The virtual event of ICBO 2020 will be held as a part of the Bolzano Summer of Knowledge 2020, together with EKAW 2020.; International audience; The more ontologies are produced, the more need to identify mappings between them becomes important. Several practices and tools have been developed to support ontology alignment, but still, it remains a challenge. In the OBO world, ontology developers use cross reference annotations (formally using the oboInOwl:hasDbXRef property) to link a term to an external entity, including another term in another ontology (i.e., a mapping). These XRefs contains information of high value, because they were manually declared/verified by domain experts when the ontology was built. However, extracting and exploiting them remains a challenge for users due to their heterogeneous and chaotic descriptions. In this paper , we report on analysis of approximately 1 million XRefs in 30 ontologies from the OBO world. Our results show that 10.7% of these XRefs are ontology map-pings, but confirm that semantically-ambiguous usage of the cross-reference property which make it impractical or even impossible to reuse. We describe and quantify several issues identified (e.g., different kind of XRefs, miscellaneous formatting , ambiguous targets), and discuss some way to mitigate them especially by using more relevant specific properties taken from standard semantic Web metadata vocabularies.

Abstract

International audience; Phenotyping is a major issue for wheat agriculture to meet the challenges of adaptation of wheat varieties to climate change and chemical input reduction in crop. The need to improve the reuse of observations and experimental data has led to the creation of reference ontologies to standardize descriptions of phenotypes and to facilitate their comparison. The scientific literature is largely under-exploited, although extremely rich in phenotype descriptions associated with cultivars and genetic information. In this paper we propose the Wheat Trait Ontology (WTO) that is suitable for the extraction and management of scientific information from scientific papers, and its combination with data from genomic and experimental databases. We describe the principles of WTO construction and show examples of WTO use for the extraction and management of phenotype descriptions obtained from scientific documents.

Abstract

International audience; Entity normalization (or entity linking) is an important subtask of information extraction that links entity mentions in text to categories or concepts in a reference vocabulary. Machine learning based normalization methods have good adaptability as long as they have enough training data per reference with a sufficient quality. Distributional representations are commonly used because of their capacity to handle different expressions with similar meanings. However, in specific technical and scientific domains, the small amount of training data and the relatively small size of specialized corpora remain major challenges. Recently, the machine learning-based CONTES method has addressed these challenges for reference vocabularies that are ontologies, as is often the case in life sciences and biomedical domains. Its performance is dependent on manually annotated corpus. Furthermore, like other machine learning based methods, parametrization remains tricky. We propose a new approach to address the scarcity of training data that extends the CONTES method by corpus selection, pre-processing and weak supervision strategies, which can yield high-performance results without any manually annotated examples. We also study which hyperparameters are most influential, with sometimes different patterns compared to previous work. The results show that our approach significantly improves accuracy and outperforms previous state-of-the-art algorithms.

Abstract

International audience; Data integration, data analytics and decision support methods can help increase agriculture challenges such as climate change adaptation or food security. In this context, smart data acquisition systems, interoperable information systems and frameworks for data structuring are required. In this chapter we describe methods for data identification and provide some recommendations. We also describe how to enrich data with semantics and a way to tag data with the relevant ontology. We illustrate the proposed approach in a case of high-throughput plant phenotyping.

Abstract

The AnaEE France (Analysis and Experimentation on Ecosystems) Research Infrastructure offers experimental facilities for studying ecosystems and biodiversity. The data generated by the AnaEE platforms are most often managed in relational databases and their interoperability is one of the major challenge.Pipelines were developped for the automation of the production and exploitation of RDF data from platform databases. They exploit semantic vocabularies (AnaeeThes thesaurus and an ontology based on OBOE) and enable data interoperability., AnaEE-France offre des services distribués d'expérimentation sur les écosystèmes continentaux. La gestion des données produites par ces plateformes constitue un enjeu majeur. Des pipelines sont développés pour l'automatisation de la production et de l'exploitation de données rdf à partir des bases de données des plateformes. Ils exploitent des référentiels sémantiques (thésaurus AnaeeThes et une ontologie basée sur OBOE) et permettent l'interopérabilité des données.

Abstract

Agronomy/agriculture and biodiversity (ag & biodiv) communities face several major societal, economic, and environmental challenges that data science approaches will help address. To achieve their goals, researchers of these communities must be able to rapidly discover, aggregate, integrate, and analyse different types of data and information sources. Semantic technologies, combined to open, FAIR data and services, is one of the answers to fully knowledge-driven, and transparent science and innovation. The D2KAB project (www.d2kab.org) aims to create a framework to turn agronomy and biodiversity data into knowledge – semantically described, interoperable, actionable, open – and investigate the scientific methods and tools to exploit this knowledge for applications in agriculture and biodiversity sciences. This project, funded by French ANR (2019-2023), will provide the means –ontologies and linked open data– for ag & biodiv to embrace semantic Web technologies in order to produce and exploit FAIR data and services. To do so, D2KAB will develop new original methods and algorithms in the following areas: data integration, text mining, semantic annotation, ontology alignment and linked data exploitation and visualization. D2KAB project brings together a unique multidisciplinary consortium of 12 partners to achieve this objective: 2 informatics research units (LIRMM, I3S); 6 INRA/IRSTEA/IRD research units at the interface of computer science and ag & biodiv (URGI, MaIAGE, IATE, DIST, TSCF, DIADE) specialized in agronomy or agriculture; 2 labs in biodiversity and ecosystem research (CEFE, URFM); 1 association of agriculture stakeholders (ACTA); and 1 partnership with Stanford BMIR department. Three main goals drive D2KAB’s roadmap: To develop state-of-the-art methods and technologies for ontology lifecycle and alignment. To build the agronomy, agriculture and biodiversity Linked Open Data cloud. To enable new semantically driven agronomy and biodiversity science. The work is starting from the recommendations of several RDA WG and IG already published or in progress (e.g. Agrisemantic WG, Vocabulary Services IG, Wheat and Rice Data Interoperability WGs, Agricultural Data IG, SHARC IG). Some of the key technological building blocks of D2KAB are AgroPortal, a reference repository for ontologies and vocabularies in agronomy; AgroLD, a semantic Web knowledge base that integrates agronomic data from public databases including GO associations, Gramene, UniprotKB, and OryGenesDB ; Corese, a semantic Web factory that implements the W3C standards RDF, RDFS, OWL-RL and SPARQL, and LDScript, a Linked Data Script Language, and STTL, the SPARQL Template Transformation Language for RDF; and Alvis, a text mining for semantic normalisation of free text by ontologies. D2KAB will allow the valorization of ag & biodiv data into real world applications leading to economic impact, smart agriculture and ecological preservation. Five driving scenarios are planned: development of an ontology-based expert system to select food packaging solutions; creation of an augmented semantic reader for Plant Health Bulletins; advanced integration of textual and experimental data on wheat phenotypes; development of new ontologies on plant root traits and extension of the Thesaurus Of Plant Characteristics; integration of plant functional biogeography data related to the Mediterranean Basin. Each of the project scenarios will have a significant impact and produce concrete outcomes for ag & biodiv scientific communities and socio-economic stakeholders in agriculture.

Abstract

[Departement_IRSTEA]Ecotechnologies [ADD1_IRSTEA]Équiper l'agriculture; International audience; Research in Agri-food and related fields dealing with sustainability has undergone important changes in the past years and tends to be more integrative, collaborative, and interdisciplinary. In this article, we present an excerpt of recent and ongoing projects in the French community proposing data integration guided by an ontology for collective decision support in the Agri-food domain. The use of ontologies for primary production and secondary production, i.e. transformation of primary production into food products, are addressed. An example of collective decision support system for food packaging selection which relies on scientific data annotated thanks to ontologies and food chain stakeholders’ preferences is described. French initiatives at the international level to share agri-food ontologies are presented.

Abstract

Poster session; International audience; A key BioPortal deliverable has been the Virtual Appliance, which any community can deploy to create their own repository of ontologies and vocabularies. Adoption of the Virtual Appliance has increased significantly, with many developers, operators, and end users adopting and improving the code. We now present this software stack as OntoPortal, and release it as the OntoPortal Virtual Appliance.
