1. Frequency-Dependent Conductivity of Concentrated Electrolytes: A Stochastic Density Functional Theory

Abstract: The response of ionic solutions to time-varying electric fields, quantified by a frequency-dependent conductivity, is essential in many electrochemical applications. Yet, it constitutes a challenging problem due to the combined effect of Coulombic interactions, hydrodynamics, and thermal fluctuations. Here, we study the frequency-dependent conductivity of ionic solutions using a stochastic density functional theory. In the limit of small concentrations, we recover the classical Debye and Falkenhagen (DF) result, predicting an increase in conductivity with field frequency. At higher concentrations, we use a modified Coulomb interaction potential that accounts for the hard-core repulsion between the ions, which was recently employed in the zero-frequency case. Consequently, we extend the DF result to concentrated electrolytes. 2. Skyrme-Hartree-Fock-BCS approach to $^{229m}$Th and neighboring nuclei

Abstract: The microscopic origin of the $^{229m}$Th isomer and its possible manifestation also in neighboring nuclei is explored within a selfconsistent Skyrme Hartree-Fock plus Bardeen-Cooper-Schrieffer approach. By using the well established SIII Skyrme parametrization, without any special adjustments related to low-energy isomer, the single-particle spectrum provided by the model reproduces the correct isomer $K^{\pi}=3/2^{+}$ spin and parity, and the relative proximity of the isomeric state to the $K^{\pi}=5/2^{+}$ ground state, yet on the keV scale. We show that this approach may provide microscopic estimates for some related observables, such as the quadrupole and octupole moments, deformation parameters as well as magnetic dipole moments. Its ability to provide a prediction for the M1 isomer transition probability is discussed. The obtained $^{229}$Th single-particle structure is compared with that provided by calculations in neighbouring actinide isotopes and isotones, allowing us to assess the more general role of the considered mechanism for the formation of low-energy isomers., Comment: Accepted in Phys. 3. $K$-isomeric states in the isotopic and isotonic chains of $^{178}$Hf

Abstract: We study the evolution of $K^{\pi}=6^{+}$ and $8^{-}$ two-quasiparticle (q.p.) configurations in the isotopic and isotonic chains of even-even deformed nuclei around $^{178}$Hf and their ability to describe series of observed $K$-isomer excitations within the framework of a Skyrme Hartree--Fock--BCS (SHFBCS) approach using SIII interaction and seniority pairing strengths with self-consistent blocking. We apply the approach along the prescription in [Phys. Rev. C {\bf 105}, 044329 (2022)] used to describe $K$-isomers in the actinide and transfermium mass regions. The calculations allow us to identify the regions where proton or neutron configurations or their mixture may be responsible for the $K$-isomer formation. The obtained results provide a detailed test for the Skyrme SIII interaction used and outline the limits of applicability of the overall SHFBCS approach in the regions of well deformed nuclei. The study suggests that similar systematic analysis can be implemented in the heavier mass regions whenever enough data are available., Comment: 10 pages, 4 figures, 2 tables

Abstract: Results are presented for the measurement of large-scale anisotropies in the arrival directions of ultra-high-energy cosmic rays detected at the Pierre Auger Observatory during 19 years of operation, prior to AugerPrime, the upgrade of the Observatory. The 3D dipole amplitude and direction are reconstructed above $4\,$EeV in four energy bins. Besides the established dipolar anisotropy in right ascension above $8\,$EeV, the Fourier amplitude of the $8$ to $16\,$EeV energy bin is now also above the $5\sigma$ discovery level. No time variation of the dipole moment above $8\,$EeV is found, setting an upper limit to the rate of change of such variations of $0.3\%$ per year at the $95\%$ confidence level. Additionally, the results for the angular power spectrum are shown, demonstrating no other statistically significant multipoles. The results for the equatorial dipole component down to $0.03\,$EeV are presented, using for the first time a data set obtained with a trigger that has been optimized for lower energies. Finally, model predictions are discussed and compared with observations, based on two source emission scenarios obtained in the combined fit of spectrum and composition above $0.6\,$EeV.

5. Investigating the effect of hadronic models on IACT images

Abstract: The predictions of hadronic interaction models for cosmic-ray induced air showers contain inherent uncertainties due to limitations of available accelerator data. This leads to differences in shower simulations using each of those models. Many studies have been carried out to track those differences by investigating the shower development or the particle content. In this work, we propose a new approach to search for discrepancies and similarities between the models, via the IACT images resulting from the observations of hadronic air showers. We use simulations of H.E.S.S. as a show-case scenario and, by investigating variables of the camera images, we find potential indicators to highlight differences between models. Number of pixels, Hillas image size, and density showed the largest difference between the models. We then further explore the (in)compatibility of the models by combining all the variables and using Boosted Decision Trees. For protons, a significant difference in the classifier output is found for EPOS-LHC when compared to both QGSJET-II04 and Sybill 2.3d. For helium and nitrogen, QGSJET-II04 is shown to be the outlier case. No significant differences are found for silicon and iron. The distribution of (in)compatibility between the models in the phase space of shower parameters shows that a targeted search can be fruitful, with showers with energies of a few TeV and core closer to the large telescope presenting the largest power of separation.

Abstract: Ultra-high-energy cosmic rays are known to be mainly of extragalactic origin, and their propagation is limited by energy losses, so their arrival directions are expected to correlate with the large-scale structure of the local Universe. In this work, we investigate the possible presence of intermediate-scale excesses in the flux of the most energetic cosmic rays from the direction of the supergalactic plane region using events with energies above 20 EeV recorded with the surface detector array of the Pierre Auger Observatory up to 31 December 2022, with a total exposure of 135,000 km^2 sr yr. The strongest indication for an excess that we find, with a post-trial significance of 3.1{\sigma}, is in the Centaurus region, as in our previous reports, and it extends down to lower energies than previously studied. We do not find any strong hints of excesses from any other region of the supergalactic plane at the same angular scale. In particular, our results do not confirm the reports by the Telescope Array collaboration of excesses from two regions in the Northern Hemisphere at the edge of the field of view of the Pierre Auger Observatory. 7. Peering inside the black box: Learning the relevance of many-body functions in Neural Network potentials

Abstract: Machine learned potentials are becoming a popular tool to define an effective energy model for complex systems, either incorporating electronic structure effects at the atomistic resolution, or effectively renormalizing part of the atomistic degrees of freedom at a coarse-grained resolution. One of the main criticisms to machine learned potentials is that the energy inferred by the network is not as interpretable as in more traditional approaches where a simpler functional form is used. Here we address this problem by extending tools recently proposed in the nascent field of Explainable Artificial Intelligence (XAI) to coarse-grained potentials based on graph neural networks (GNN). We demonstrate the approach on three different coarse-grained systems including two fluids (methane and water) and the protein NTL9. On these examples, we show that the neural network potentials can be in practice decomposed in relevance contributions to different orders, that can be directly interpreted and provide physical insights on the systems of interest.

8. Odd-even mass differences of well and rigidly deformed nuclei in the rare earth region: A test of a newly proposed fit of average pairing matrix elements

Abstract: We discuss a test of a recently proposed approach to determine average pairing matrix elements within a given interval of single-particle states (sp) around the Fermi level $\lambda$ as obtained in the so-called uniform gap method (UGM). It takes stock of the crucial role played by the averaged sp level density $\tilde{\rho}(e)$. These matrix elements are deduced within the UGM approach, from microscopically calculated $\tilde{\rho}(e)$ and gaps obtained from analytical formulae of a semi-classical nature. Two effects generally ignored in similar fits have been taken care of. They are: (a) the correction for a systematic bias in choosing to fit pairing gaps corresponding to equilibrium deformation solutions as discussed by M\"{o}ller and Nix [Nucl. Phys. A 476, 1 (1992)] and (b) the correction for a systematic spurious enhancement of $\tilde{\rho}(e)$ for protons in the vicinity of $\lambda$, because of the local Slater approximation used for the treatment of the Coulomb exchange terms in most calculations (see e.g. [Phys. Rev C 84, 014310 (2011)]). This approach has been deemed to be very efficient upon performing Hartree-Fock + BCS (with seniority force and self-consistent blocking when dealing with odd nuclei) calculations of a large sample of well and rigidly deformed even-even rare-earth nuclei. The reproduction of their experimental moments of inertia has been found to be at least of the same quality as what has been obtained in a direct fit of these data [Phys. Rev C 99, 064306 (2019)]. We extend here the test of our approach to the reproduction, in the same region, of three-point odd-even mass differences centered on odd-$N$ or odd-$Z$ nuclei. Abstract: The Pierre Auger Observatory is the most sensitive instrument to detect photons with energies above $10^{17}$ eV. It measures extensive air showers generated by ultra high energy cosmic rays using a hybrid technique that exploits the combination of a fluorescence detector with a ground array of particle detectors. The signatures of a photon-induced air shower are a larger atmospheric depth of the shower maximum ($X_{max}$) and a steeper lateral distribution function, along with a lower number of muons with respect to the bulk of hadron-induced cascades. In this work, a new analysis technique in the energy interval between 1 and 30 EeV (1 EeV = $10^{18}$ eV) has been developed by combining the fluorescence detector-based measurement of $X_{max}$ with the specific features of the surface detector signal through a parameter related to the air shower muon content, derived from the universality of the air shower development. No evidence of a statistically significant signal due to photon primaries was found using data collected in about 12 years of operation. Thus, upper bounds to the integral photon flux have been set using a detailed calculation of the detector exposure, in combination with a data-driven background estimation. The derived 95% confidence level upper limits are 0.0403, 0.01113, 0.0035, 0.0023, and 0.0021 km$^{-2}$ sr$^{-1}$ yr$^{-1}$ above 1, 2, 3, 5, and 10 EeV, respectively, leading to the most stringent upper limits on the photon flux in the EeV range. Compared with past results, the upper limits were improved by about 40% for the lowest energy threshold and by a factor 3 above 3 EeV, where no candidates were found and the expected background is negligible. The presented limits can be used to probe the assumptions on chemical composition of ultra-high energy cosmic rays and allow for the constraint of the mass and lifetime phase space of super-heavy dark matter particles., Comment: 19 pages, 22 figures

Abstract: We report an investigation of the mass composition of cosmic rays with energies from 3 to 100 EeV (1 EeV=$10^{18}$ eV) using the distributions of the depth of shower maximum $X_\mathrm{max}$. The analysis relies on ${\sim}50,000$ events recorded by the Surface Detector of the Pierre Auger Observatory and a deep-learning-based reconstruction algorithm. Above energies of 5 EeV, the data set offers a 10-fold increase in statistics with respect to fluorescence measurements at the Observatory. After cross-calibration using the Fluorescence Detector, this enables the first measurement of the evolution of the mean and the standard deviation of the $X_\mathrm{max}$ distributions up to 100 EeV. Our findings are threefold: (1.) The evolution of the mean logarithmic mass towards a heavier composition with increasing energy can be confirmed and is extended to 100 EeV. (2.) The evolution of the fluctuations of $X_\mathrm{max}$ towards a heavier and purer composition with increasing energy can be confirmed with high statistics. We report a rather heavy composition and small fluctuations in $X_\mathrm{max}$ at the highest energies. (3.) We find indications for a characteristic structure beyond a constant change in the mean logarithmic mass, featuring three breaks that are observed in proximity to the ankle, instep, and suppression features in the energy spectrum., Comment: submitted to Phys. Abstract: We present measurements of the atmospheric depth of the shower maximum $X_\mathrm{max}$, inferred for the first time on an event-by-event level using the Surface Detector of the Pierre Auger Observatory. Using deep learning, we were able to extend measurements of the $X_\mathrm{max}$ distributions up to energies of 100 EeV ($10^{20}$ eV), not yet revealed by current measurements, providing new insights into the mass composition of cosmic rays at extreme energies. Gaining a 10-fold increase in statistics compared to the Fluorescence Detector data, we find evidence that the rate of change of the average $X_\mathrm{max}$ with the logarithm of energy features three breaks at $6.5\pm0.6~(\mathrm{stat})\pm1~(\mathrm{sys})$ EeV, $11\pm 2~(\mathrm{stat})\pm1~(\mathrm{sys})$ EeV, and $31\pm5~(\mathrm{stat})\pm3~(\mathrm{sys})$ EeV, in the vicinity to the three prominent features (ankle, instep, suppression) of the cosmic-ray flux. The energy evolution of the mean and standard deviation of the measured $X_\mathrm{max}$ distributions indicates that the mass composition becomes increasingly heavier and purer, thus being incompatible with a large fraction of light nuclei between 50 EeV and 100 EeV., Comment: submitted to Phys. 12. Going into Orbit: Massively Parallelizing Episodic Reinforcement Learning

Abstract: The possibilities of robot control have multiplied across various domains through the application of deep reinforcement learning. To overcome safety and sampling efficiency issues, deep reinforcement learning models can be trained in a simulation environment, allowing for faster iteration cycles. This can be enhanced further by parallelizing the training process using GPUs. NVIDIA's open-source robot learning framework Orbit leverages this potential by wrapping tensor-based reinforcement learning libraries for high parallelism and building upon Isaac Sim for its simulations. We contribute a detailed description of the implementation of a benchmark reinforcement learning task, namely box pushing, using Orbit. Additionally, we benchmark the performance of our implementation in comparison to a CPU-based implementation and report the performance metrics. Finally, we tune the hyper parameters of our implementation and show that we can generate significantly more samples in the same amount of time by using Orbit.

Abstract: Whilst holding great promise for low noise, ease of operation and networking, useful photonic quantum computing has been precluded by the need for beyond-state-of-the-art components, manufactured by the millions. Here we introduce a manufacturable platform for quantum computing with photons. We benchmark a set of monolithically-integrated silicon photonics-based modules to generate, manipulate, network, and detect photonic qubits, demonstrating dual-rail photonic qubits with $99.98\% \pm 0.01\%$ state preparation and measurement fidelity, Hong-Ou-Mandel quantum interference between independent photon sources with $99.50\%\pm0.25\%$ visibility, two-qubit fusion with $99.22\%\pm0.12\%$ fidelity, and a chip-to-chip qubit interconnect with $99.72\%\pm0.04\%$ fidelity, not accounting for loss. 14. Towards Trustworthy Automated Program Verifiers: Formally Validating Translations into an Intermediate Verification Language (extended version)

Abstract: Automated program verifiers are typically implemented using an intermediate verification language (IVL), such as Boogie or Why3. A verifier front-end translates the input program and specification into an IVL program, while the back-end generates proof obligations for the IVL program and employs an SMT solver to discharge them. Soundness of such verifiers therefore requires that the front-end translation faithfully captures the semantics of the input program and specification in the IVL program, and that the back-end reports success only if the IVL program is actually correct. For a verification tool to be trustworthy, these soundness conditions must be satisfied by its actual implementation, not just the program logic it uses. In this paper, we present a novel validation methodology that, given a formal semantics for the input language and IVL, provides formal soundness guarantees for front-end implementations. For each run of the verifier, we automatically generate a proof in Isabelle showing that the correctness of the produced IVL program implies the correctness of the input program. This proof can be checked independently from the verifier, in Isabelle, and can be combined with existing work on validating back-ends to obtain an end-to-end soundness result. Our methodology based on forward simulation employs several modularisation strategies to handle the large semantic gap between the input language and the IVL, as well as the intricacies of practical, optimised translations. We present our methodology for the widely-used Viper and Boogie languages. Abstract: The flux of ultra-high energy cosmic rays reaching Earth above the ankle energy (5 EeV) can be described as a mixture of nuclei injected by extragalactic sources with very hard spectra and a low rigidity cutoff. Extragalactic magnetic fields existing between the Earth and the closest sources can affect the observed CR spectrum by reducing the flux of low-rigidity particles reaching Earth. We perform a combined fit of the spectrum and distributions of depth of shower maximum measured with the Pierre Auger Observatory including the effect of this magnetic horizon in the propagation of UHECRs in the intergalactic space. We find that, within a specific range of the various experimental and phenomenological systematics, the magnetic horizon effect can be relevant for turbulent magnetic field strengths in the local neighbourhood of order $B_{\rm rms}\simeq (50-100)\,{\rm nG}\,(20\rm{Mpc}/{d_{\rm s})( 100\,\rm{kpc}/L_{\rm coh}})^{1/2}$, with $d_{\rm s}$ the typical intersource separation and $L_{\rm coh}$ the magnetic field coherence length. When this is the case, the inferred slope of the source spectrum becomes softer and can be closer to the expectations of diffusive shock acceleration, i.e., $\propto E^{-2}$. An additional cosmic-ray population with higher source density and softer spectra, presumably also extragalactic and dominating the cosmic-ray flux at EeV energies, is also required to reproduce the overall spectrum and composition results for all energies down to 0.6~EeV., Comment: Matches published version

Abstract: This research empirically examines embedded development tools viable for on-device TinyML implementation. The research evaluates various development tools with various abstraction levels on resource-constrained IoT devices, from basic hardware manipulation to deployment of minimalistic ML training. The analysis encompasses memory usage, energy consumption, and performance metrics during model training and inference and usability of the different solutions. Arduino Framework offers ease of implementation but with increased energy consumption compared to the native option, while RIOT OS exhibits efficient energy consumption despite higher memory utilization with equivalent ease of use. The absence of certain critical functionalities like DVFS directly integrated into the OS highlights limitations for fine hardware control.

17. Gallagher-Moszkowski splitting in deformed odd-odd nuclei within a microscopic approach

Abstract: Low-lying bandhead states in axially prolate deformed odd-odd nuclei have long been described essentially within the rotor+two-quasiparticle picture. This approach allows one to explain the appearance of so-called Gallagher-Moszkowski doublets of bandheads with $K = \Omega_n \pm \Omega_p$, sum and difference of neutron and proton angular momentum projections on the symmetry axis. According to an empirical rule stated by Gallagher and Moszkowski the spin-aligned configuration lies lower in energy than the spin-anti-aligned configuration. A recent study by Robledo, Bernard and Bertsch in Phys. Rev. C 89, 021303(R) (2014) within the Gogny energy-density functional with selfconsistent blocking of the unpaired nucleons showed that calculations fail to reproduce this rule in about half of the cases and points to the density-dependent term of the functional as responsible of this failure. In this paper we aim at pushing further this analysis to exhibit the mechanism underlying the energy splitting in a Gallagher-Moszkowski doublet. We work in the framework of the Skyrme energy-density functional approach, including BCS pairing correlations with selfconsistent blocking. We use the SIII parametrization with time-odd terms and seniority pairing matrix elements extending a previous study of K-isomeric states in even-even nuclei [Phys. Rev. C 105, 044329 (2022)]. We find that the energy splitting results from a competition between the spin-spin, density-dependent and current-current terms of the Skyrme energy-density functional. In doublets where the larger K value is lower in energy the Gallagher-Moszkowski rule is always satisfied by the SIII Skyrme energy-density functional. In doublets, on the contrary, where the smaller K value lies lower, the energy splittings are calculated to be rather small and often a disagreement with the Gallagher-Moszkowski rule occurs., Comment: To be submitted to Phys. Abstract: We test the predictions of hadronic interaction models regarding the depth of maximum of air-shower profiles, $X_{max}$, and ground-particle signals in water-Cherenkov detectors at 1000 m from the shower core, $S(1000)$, using the data from the fluorescence and surface detectors of the Pierre Auger Observatory. The test consists in fitting the measured two-dimensional ($S(1000)$, $X_{max}$) distributions using templates for simulated air showers produced with hadronic interaction models EPOS-LHC, QGSJet II-04, Sibyll 2.3d and leaving the scales of predicted $X_{max}$ and the signals from hadronic component at ground as free fit parameters. The method relies on the assumption that the mass composition remains the same at all zenith angles, while the longitudinal shower development and attenuation of ground signal depend on the mass composition in a correlated way. The analysis was applied to 2239 events detected by both the fluorescence and surface detectors of the Pierre Auger Observatory with energies between $10^{18.5}$ to $10^{19.0}$ eV and zenith angles below $60^\circ$. We found, that within the assumptions of the method, the best description of the data is achieved if the predictions of the hadronic interaction models are shifted to deeper $X_{max}$ values and larger hadronic signals at all zenith angles. Given the magnitude of the shifts and the data sample size, the statistical significance of the improvement of data description using the modifications considered in the paper is larger than $5\sigma$ even for any linear combination of experimental systematic uncertainties., Comment: Published version

Abstract: Dark matter particles could be superheavy, provided their lifetime is much longer than the age of the universe. Using the sensitivity of the Pierre Auger Observatory to ultra-high energy neutrinos and photons, we constrain a specific extension of the Standard Model of particle physics that meets the lifetime requirement for a superheavy particle by coupling it to a sector of ultra-light sterile neutrinos. Our results show that, for a typical dark coupling constant of 0.1, the mixing angle $\theta_m$ between active and sterile neutrinos must satisfy, roughly, $\theta_m \lesssim 1.5\times 10^{-6}(M_X/10^9~\mathrm{GeV})^{-2}$ for a mass $M_X$ of the dark-matter particle between $10^8$ and $10^{11}~$GeV., Comment: Version accepted for publication in PRD Letters, including Supplemental Material

23. Almost holomorphic curves in real analytic hypersurfaces

Abstract: Using the theory of exterior differential systems, we study the existence of germ of pseudo-holomorphic disk in a real analytic hypersurface locally defined in a complex manifold equipped with J a real analytic almost complex structure. The integrable case in C n with J the multiplication by i has been intensively studied by several authors [DF], [DA1] and [DA2] for example. The non integrable case is drastically different essentially due to the following fact : in generic case, there is no J-invariant objects of dimension bigger than one. This simple observation leads to the non existence of some equivalents of Segree varieties or ideals of holomorphic functions which play a fundamental role in the complex case. Nevertheless in the almost complex case, we adopt the exterior differential system point of view of E.Cartan developed and clarified in [BCGGG].

Abstract: The Auger Engineering Radio Array (AERA), part of the Pierre Auger Observatory, is currently the largest array of radio antenna stations deployed for the detection of cosmic rays, spanning an area of $17$ km$^2$ with 153 radio stations. It detects the radio emission of extensive air showers produced by cosmic rays in the $30-80$ MHz band. Here, we report the AERA measurements of the depth of the shower maximum ($X_\text{max}$), a probe for mass composition, at cosmic-ray energies between $10^{17.5}$ to $10^{18.8}$ eV, which show agreement with earlier measurements with the fluorescence technique at the Pierre Auger Observatory. We show advancements in the method for radio $X_\text{max}$ reconstruction by comparison to dedicated sets of CORSIKA/CoREAS air-shower simulations, including steps of reconstruction-bias identification and correction, which is of particular importance for irregular or sparse radio arrays. Using the largest set of radio air-shower measurements to date, we show the radio $X_\text{max}$ resolution as a function of energy, reaching a resolution better than $15$ g cm$^{-2}$ at the highest energies, demonstrating that radio $X_\text{max}$ measurements are competitive with the established high-precision fluorescence technique. In addition, we developed a procedure for performing an extensive data-driven study of systematic uncertainties, including the effects of acceptance bias, reconstruction bias, and the investigation of possible residual biases. Abstract: We show, for the first time, radio measurements of the depth of shower maximum ($X_\text{max}$) of air showers induced by cosmic rays that are compared to measurements of the established fluorescence method at the same location. Using measurements at the Pierre Auger Observatory we show full compatibility between our radio and the previously published fluorescence data set, and between a subset of air showers observed simultaneously with both radio and fluorescence techniques, a measurement setup unique to the Pierre Auger Observatory. Furthermore, we show radio $X_\text{max}$ resolution as a function of energy and demonstrate the ability to make competitive high-resolution $X_\text{max}$ measurements with even a sparse radio array. Abstract: The most popular and universally predictive protein simulation models employ all-atom molecular dynamics (MD), but they come at extreme computational cost. The development of a universal, computationally efficient coarse-grained (CG) model with similar prediction performance has been a long-standing challenge. By combining recent deep learning methods with a large and diverse training set of all-atom protein simulations, we here develop a bottom-up CG force field with chemical transferability, which can be used for extrapolative molecular dynamics on new sequences not used during model parametrization. We demonstrate that the model successfully predicts folded structures, intermediates, metastable folded and unfolded basins, and the fluctuations of intrinsically disordered proteins while it is several orders of magnitude faster than an all-atom model. This showcases the feasibility of a universal and computationally efficient machine-learned CG model for proteins.

Abstract: The wind mission Aeolus of the European Space Agency was a groundbreaking achievement for Earth observation. Between 2018 and 2023, the space-borne lidar instrument ALADIN onboard the Aeolus satellite measured atmospheric wind profiles with global coverage which contributed to improving the accuracy of numerical weather prediction. The precision of the wind observations, however, declined over the course of the mission due to a progressive loss of the atmospheric backscatter signal. The analysis of the root cause was supported by the Pierre Auger Observatory in Argentina whose fluorescence detector registered the ultraviolet laser pulses emitted from the instrument in space, thereby offering an estimation of the laser energy at the exit of the instrument for several days in 2019, 2020 and 2021. The reconstruction of the laser beam not only allowed for an independent assessment of the Aeolus performance, but also helped to improve the accuracy in the determination of the laser beam's ground track on single pulse level. The results presented in this paper set a precedent for the monitoring of space lasers by ground-based telescopes and open new possibilities for the calibration of cosmic-ray observatories., Comment: 10 pages, 10 figures

Abstract: The Pierre Auger Collaboration has embraced the concept of open access to their research data since its foundation, with the aim of giving access to the widest possible community. A gradual process of release began as early as 2007 when 1% of the cosmic-ray data was made public, along with 100% of the space-weather information. In February 2021, a portal was released containing 10% of cosmic-ray data collected from 2004 to 2018, during Phase I of the Observatory. The Portal included detailed documentation about the detection and reconstruction procedures, analysis codes that can be easily used and modified and, additionally, visualization tools. Since then the Portal has been updated and extended. In 2023, a catalog of the 100 highest-energy cosmic-ray events examined in depth has been included. A specific section dedicated to educational use has been developed with the expectation that these data will be explored by a wide and diverse community including professional and citizen-scientists, and used for educational and outreach initiatives. Abstract: Operating since 2004, the Pierre Auger Observatory has led to major advances in our understanding of the ultra-high-energy cosmic rays. The latest findings have revealed new insights that led to the upgrade of the Observatory, with the primary goal of obtaining information on the primary mass of the most energetic cosmic rays on a shower-by-shower basis. In the framework of the upgrade, called AugerPrime, the 1660 water-Cherenkov detectors of the surface array are equipped with plastic scintillators and radio antennas, allowing us to enhance the composition sensitivity. To accommodate new detectors and to increase experimental capabilities, the electronics is also upgraded. This includes better timing with up-to-date GPS receivers, higher sampling frequency, increased dynamic range, and more powerful local processing of the data. In this paper, the design characteristics of the new electronics and the enhanced dynamic range will be described. The manufacturing and test processes will be outlined and the test results will be discussed. The calibration of the SD detector and various performance parameters obtained from the analysis of the first commissioning data will also be presented.

31. OpenProteinSet: Training data for structural biology at scale

Abstract: Multiple sequence alignments (MSAs) of proteins encode rich biological information and have been workhorses in bioinformatic methods for tasks like protein design and protein structure prediction for decades. Recent breakthroughs like AlphaFold2 that use transformers to attend directly over large quantities of raw MSAs have reaffirmed their importance. Generation of MSAs is highly computationally intensive, however, and no datasets comparable to those used to train AlphaFold2 have been made available to the research community, hindering progress in machine learning for proteins. To remedy this problem, we introduce OpenProteinSet, an open-source corpus of more than 16 million MSAs, associated structural homologs from the Protein Data Bank, and AlphaFold2 protein structure predictions. We have previously demonstrated the utility of OpenProteinSet by successfully retraining AlphaFold2 on it. We expect OpenProteinSet to be broadly useful as training and validation data for 1) diverse tasks focused on protein structure, function, and design and 2) large-scale multimodal machine learning research.

Abstract: We introduce AbDiffuser, an equivariant and physics-informed diffusion model for the joint generation of antibody 3D structures and sequences. AbDiffuser is built on top of a new representation of protein structure, relies on a novel architecture for aligned proteins, and utilizes strong diffusion priors to improve the denoising process. Our approach improves protein diffusion by taking advantage of domain knowledge and physics-based constraints; handles sequence-length changes; and reduces memory complexity by an order of magnitude, enabling backbone and side chain generation. We validate AbDiffuser in silico and in vitro. Numerical experiments showcase the ability of AbDiffuser to generate antibodies that closely track the sequence and structural properties of a reference set. Laboratory experiments confirm that all 16 HER2 antibodies discovered were expressed at high levels and that 57.1% of the selected designs were tight binders., Comment: NeurIPS 2023

33. Machine Learning Potential for Modelling H$_2$ Adsorption/Diffusion in MOF with Open Metal Sites

Abstract: Metal-organic frameworks (MOFs) incorporating open metal sites (OMS) have been identified as promising sorbents for many societally relevant-adsorption applications including CO$_2$ capture, natural gas purification and H$_2$ storage. It is critical to derive generic interatomic potential to achieve accurate and effective evaluation of MOFs for H$_2$ adsorption. On this path, as a proof-of-concept, the Al-soc-MOF containing Al-OMS, previously envisaged as a potential candidate for H$_2$ adsorption, was selected and a machine learning potential (MLP) was derived from a dataset initially generated by ab-initio molecular dynamics (AIMD) simulations. This MLP was further implemented in MD simulations to explore the binding modes of H$_2$ as well as its temperature dependence distribution in the MOFs pores from 10K to 90K. MLP-Grand Canonical Monte Carlo (GCMC) simulations were further performed to predict the H$_2$ sorption isotherm of Al-soc-MOF at 77K that was further confirmed by gravimetric sorption measurements. As a further step, MLP-based MD simulations were conducted to anticipate the kinetics of H$_2$ in this MOF. This work delivers the first MLP able to describe accurately the interactions between the challenging H$_2$ guest molecule and MOFs containing OMS. This innovative strategy applied to one of the most complex molecules owing to its highly polarizable nature alongside its quantum-mechanical effects that are only accurately described by quantum calculations, paves the way towards a more systematic accurate and efficient in silico assessment of the MOFs containing OMS for H$_2$ adsorption and beyond to the low-pressure capture/sensing of diverse molecules., Comment: 11 pages, 4 figures

Abstract: A search for time-directional coincidences of ultra-high-energy (UHE) photons above 10 EeV with gravitational wave (GW) events from the LIGO/Virgo runs O1 to O3 is conducted with the Pierre Auger Observatory. Due to the distinctive properties of photon interactions and to the background expected from hadronic showers, a subset of the most interesting GW events is selected based on their localization quality and distance. Time periods of 1000 s around and 1 day after the GW events are analyzed. No coincidences are observed. Upper limits on the UHE photon fluence from a GW event are derived that are typically at $\sim$7 MeV cm$^{-2}$ (time period 1000~s) and $\sim$35 MeV cm$^{-2}$ (time period 1 day). Due to the proximity of the binary neutron star merger GW170817, the energy of the source transferred into UHE photons above 40 EeV is constrained to be less than 20% of its total gravitational wave energy. Abstract: In silico screening uses predictive models to select a batch of compounds with favorable properties from a library for experimental validation. Unlike conventional learning paradigms, success in this context is measured by the performance of the predictive model on the selected subset of compounds rather than the entire set of predictions. By extending learning theory, we show that the selectivity of the selection policy can significantly impact generalization, with a higher risk of errors occurring when exclusively selecting predicted positives and when targeting rare properties. Our analysis suggests a way to mitigate these challenges. We show that generalization can be markedly enhanced when considering a model's ability to predict the fraction of desired outcomes in a batch. This is promising, as the primary aim of screening is not necessarily to pinpoint the label of each compound individually, but rather to assemble a batch enriched for desirable compounds. Abstract: Abstract Large White and Meishan sows differ in maternal ability and early piglet growth. We investigated the relationships between 100 maternal traits, grouped into 11 blocks according to the biological function they describe and litter growth over three successive periods after birth (D0–D1, D1–D3 and D3–D7; D0 starting at the onset of farrowing), as a measure of sow investment in early piglet production. Within- and between-breed variation was exploited to cover a maximum of the variability existing in pig maternal populations. The objective was to quantify the contribution of maternal traits, including functional traits and behavioural traits, to early litter growth. Multivariate analyses were used to depict correlations among traits. A partial least square multiblock analysis allowed quantifying the effect of maternal traits on early growth traits. Partial triadic analyses highlighted how sow behaviour changed with days, and whether it resulted in changes in litter growth. Several behavioural traits (standing activity, reactivity to different stimuli, postural activity) and functional traits (body reserves, udder quality) at farrowing contributed substantially to litter growth from D0 to D7. Sow aggression towards piglets and time spent standing at D0 were unfavourably correlated to D1–D3 litter growth. Time spent lying with udder exposed at D0 was favourably correlated to D1–D3 litter growth. The farrowing duration was negatively correlated to D0–D1 and D1–D3 litter growth. Furthermore, D3–D7 litter growth was positively correlated to feed intake in the same period. Several behavioural traits and some functional traits influence early litter growth. The contribution of sow behaviour was greater in the critical period around farrowing than in later days.

37. Puzzle: taking livestock tracking to the next level

Abstract: Abstract Animal behavior is a critical aspect for a better understanding and management of animal health and welfare. The combination of cameras with artificial intelligence holds significant potential, particularly as it eliminates the need to handle animals and allows for the simultaneous measurement of various traits, including activity, space utilization, and inter-individual distance. The primary challenge in using these techniques is dealing with the individualization of data, known as the multiple object tracking problem in computer science. In this article, we propose an original solution called “Puzzle.” Similar to solving a puzzle, where you start with the border pieces that are easy to position, our approach involves commencing with video sequences where tracking is straightforward. This initial phase aims to train a Convolutional Neural Network (CNN) capable of deriving the appearance clues of each animal. The CNN is then used on the entire video, together with distance-based metrics, in order to associate detections and animal id. We illustrated our method in the context of outdoor goat tracking, achieving a high percentage of good tracking, exceeding 90%. We discussed the impact of different criteria used for animal ID association, considering whether they are based solely on location, appearance, or a combination of both. Our findings indicate that, by adopting the puzzle paradigm and tailoring the appearance CNN to the specific video, relying solely on appearance can yield satisfactory results. Finally, we explored the influence of tracking efficacy on two behavioral studies, estimating space utilization and activity. The results demonstrated that the estimation error remained below 10%. The code is entirely open-source and extensively documented. Additionally, it is linked to a data-paper to facilitate the training of any automatic detection algorithm for goats, with the goal of fostering open access within the deep-learning livestock community.

Abstract: Abstract Background Neoadjuvant chemotherapy followed by interval debulking surgery is currently a common treatment option for advanced epithelial ovarian cancer (EOC). The Standardized CA-125 ELIMination rate constant K (Std KELIM) and the Platinum Resistant Recurrence (PtRR) Score have been proposed as markers of tumor chemosensitivity. The aim of our study was to validate these tools for predicting platinum sensitivity in a real-world population of patients with advanced EOC treated with neoadjuvant chemotherapy. Experimental design All patients with advanced EOC treated with neoadjuvant chemotherapy at the Institut Curie between 2000 and 2015 were included. The Std KELIM was calculated with the CA-125 concentrations during the first 100 days of chemotherapy. The predictive value of Std KELIM and PtRR scores for the risk of subsequent PtRR was assessed using receiver operating characteristic (ROC) curve analysis, logistic regression and calibration curve. Kaplan–Meier survival analysis was performed for the treatment-free interval from platinum (TFIp) therapy and overall survival (OS). Results Std KELIM data were available for 149 patients. The AUC was 0.67 for PtRR. A low Std KELIM was significantly associated with PtRR (OR = 0.19 (95% CI [0.06, 0.53], p = 0.002)) according to the univariate analysis. The calibration curve of the PtRR showed a slight but significant underestimation (p = 0.02) of the probability of platinum resistance. Favorable Std KELIM (≥ 1) alone and combined with the completeness of surgery were associated with significantly better survival in terms of TFIp and OS. Conclusions Std KELIM is an early prognostic marker of chemosensitivity in a real-life setting complementary to surgical status. It could help the clinician in the early management of patients by identifying those with a worse prognosis.

Abstract: We resolve difficulties in training and sampling from a discrete generative model by learning a smoothed energy function, sampling from the smoothed data manifold with Langevin Markov chain Monte Carlo (MCMC), and projecting back to the true data manifold with one-step denoising. Our Discrete Walk-Jump Sampling formalism combines the contrastive divergence training of an energy-based model and improved sample quality of a score-based model, while simplifying training and sampling by requiring only a single noise level. We evaluate the robustness of our approach on generative modeling of antibody proteins and introduce the distributional conformity score to benchmark protein generative models. By optimizing and sampling from our models for the proposed distributional conformity score, 97-100% of generated samples are successfully expressed and purified and 70% of functional designs show equal or improved binding affinity compared to known functional antibodies on the first attempt in a single round of laboratory experiments. Abstract: The combined fit of the measured energy spectrum and shower maximum depth distributions of ultra-high-energy cosmic rays is known to constrain the parameters of astrophysical models with homogeneous source distributions. Studies of the distribution of the cosmic-ray arrival directions show a better agreement with models in which a fraction of the flux is non-isotropic and associated with the nearby radio galaxy Centaurus A or with catalogs such as that of starburst galaxies. Here, we present a novel combination of both analyses by a simultaneous fit of arrival directions, energy spectrum, and composition data measured at the Pierre Auger Observatory. We find that a model containing a flux contribution from the starburst galaxy catalog of around 20% at 40 EeV with a magnetic field blurring of around $20^\circ$ for a rigidity of 10 EV provides a fair simultaneous description of all three observables. The starburst galaxy model is favored with a significance of $4.5\sigma$ (considering experimental systematic effects) compared to a reference model with only homogeneously distributed background sources. By investigating a scenario with Centaurus A as a single source in combination with the homogeneous background, we confirm that this region of the sky provides the dominant contribution to the observed anisotropy signal. Models containing a catalog of jetted active galactic nuclei whose flux scales with the $\gamma$-ray emission are, however, disfavored as they cannot adequately describe the measured arrival directions.

Abstract: Autism spectrum disorder (ASD) is a neurodevelopmental disorder characterized by heterogeneous cognitive, behavioral and communication impairments. Disruption of the gut-brain axis (GBA) has been implicated in ASD although with limited reproducibility across studies. In this study, we developed a Bayesian differential ranking algorithm to identify ASD-associated molecular and taxa profiles across 10 cross-sectional microbiome datasets and 15 other datasets, including dietary patterns, metabolomics, cytokine profiles and human brain gene expression profiles. We found a functional architecture along the GBA that correlates with heterogeneity of ASD phenotypes, and it is characterized by ASD-associated amino acid, carbohydrate and lipid profiles predominantly encoded by microbial species in the genera Prevotella, Bifidobacterium, Desulfovibrio and Bacteroides and correlates with brain gene expression changes, restrictive dietary patterns and pro-inflammatory cytokine profiles. The functional architecture revealed in age-matched and sex-matched cohorts is not present in sibling-matched cohorts. We also show a strong association between temporal changes in microbiome composition and ASD phenotypes. In summary, we propose a framework to leverage multi-omic datasets from well-defined cohorts and investigate how the GBA influences ASD.
