Copepods of the genera Calanus and Pseudocalanus are important components of Arctic marine ecosystems. Despite the key roles of these zooplankters, little is known about the organisms they interact with most intimately, their parasites and symbionts. We applied metabarcode sequencing to uncover eukaryotic parasites present within these two copepod genera from three areas around the high Arctic archipelago of Svalbard. Ten distinct parasite groups were observed: four different Apostome ciliates, four different dinoflagellates (Chytriodinium sp., Ellobiopsis sp., Thalassomyces sp., and Hematodinium sp.), a Paradinium sp., and a trematode. Apostome ciliates closely related to Pseudocollinia spp. were the most commonly observed parasite, with overall infection rates of 21.5% in Calanus and 12.5% in Pseudocalanus. Infection by these ciliates varied seasonally, with no infections observed in early winter, but infection rates exceeding 75% in spring. Host specificity varied between parasites, with significant differences in infection rate between the two host copepod genera for four parasites (two ciliates, Chytriodinium, and a trematode). The diverse assemblage of parasites observed in these copepods, and the frequency of infection, with over one in five copepod individuals infected, suggest parasites may be playing a greater role in Arctic plankton communities than generally acknowledged. Ice is one of the most important drivers of population dynamics in polar organisms, influencing the locations, sizes, and connectivity of populations. Antarctic fur seals, Arctocephalus gazella, are particularly interesting in this regard, as they are concomitantly reliant on both ice‐associated prey and ice‐free coastal breeding areas. We reconstructed the history of this species through the Last Glacial Maximum (LGM) using genomic sequence data from seals across their range. Population size trends and divergence events were investigated using continuous‐time size estimation analysis and divergence time estimation models. The combined results indicated that a panmictic population present prior to the LGM split into two small refugial populations during peak ice extent. Following ice decline, the western refugial population founded colonies at the South Shetlands, South Georgia, and Bouvetøya, while the eastern refugial population founded the colony on Iles Kerguelen. Postglacial population divergence times closely match geological estimates of when these coastal breeding areas became ice free. Given the predictions regarding continued future warming in polar oceans, these responses of Antarctic fur seals to past climate variation suggest it may be worthwhile giving conservation consideration to potential future breeding locations, such as areas further south along the Antarctic Peninsula, in addition to present colony areas. The copepod species Calanus glacialis is an important component of arctic marine food webs, where it is the numerically dominant zooplankton grazer and serves as a major prey item for fish, seabirds, and other predators. These copepods are typically considered to be phytoplanktivorous, although they are also known to feed on microzooplankton, and little is known about their diet in fall and winter. To investigate their feeding, C. glacialis gut contents were analyzed over an annual cycle in a seasonally ice covered arctic fjord using next generation sequencing of 18S rDNA. During the spring bloom, diatoms, particularly Thalassiosira spp., were important contributors to the dietary sequence reads. In addition to diatoms, Chytridiomycetes, fungal parasites of diatoms, also made up a large proportion of dietary sequence reads during this productive season. This provides one of the first indications of the potential importance of the mycoloop in marine environments. Just prior to the spring bloom, chaetognath sequences dominated the prey sequence reads from C. glacialis, suggesting potential predation on eggs or other early life stages of chaetognaths by C. glacialis. Other indications of omnivorous feeding outside of the spring bloom period included sequence reads from polychaetes in summer, at the time of peak polychaete larval abundance, and from Metridia spp. (Copepoda) in winter in prey sequences from C. glacialis. Incorporating such predation into our knowledge of Calanus spp. behaviour may help refine our understanding of Calanus spp. ecology, and potential responses of C. glacialis to ongoing climate change. Pseudocalanus copepods are small, abundant zooplankton in the Bering Sea ecosystem that play an important role in transferring primary production to fish and other higher trophic-level predators. Four morphologically cryptic species, the primarily arctic Pseudocalanus minutus and Pseudocalanus acuspes , and the more temperate Pseudocalanus newmani and Pseudocalanus mimus , are found within the Bering Sea. Pseudocalanus are generally considered phytoplanktivores. However, their feeding is poorly known, despite their importance to the ecosystem. In situ feeding by the three most abundant Pseudocalanus congeners, P. minutus , P. newmani , and P. acuspes , was investigated by sequencing partial 18S rDNA (ribosomal Deoxyribonucleic Acid) of gut contents from 225 individuals sampled from 8 stations across the Bering Sea in May and June of 2010. The 28,456 prey 18S rDNA sequences obtained clustered into 138 distinct prey items with a 97% similarity cut-off, and included diatoms, dinoflagellates, microzooplankton, mesozooplankton, and vascular plants. Pseudocalanus diets reflected variations in the environment, with phytoplankton sequences relatively more abundant in copepods from stations with higher water-column chlorophyll a concentrations. Feeding differences were observed between species. P. acuspes diet contained relatively more heterotrophic dinoflagellate sequences, and was significantly different from that of P. minutus and P. newmani, both of which contained relatively more diatom sequences, and between which no significant difference was observed. Feeding differences between the two primarily arctic species may be a mechanism of niche partitioning between these spatially co-located congeners and may have implications for the effects of climate change on the success of these abundant zooplankters and their many predators in this ecosystem. Parasites are not typically considered to be important components of polar marine ecosystems. It was therefore surprising when 18S rDNA surveys of protists in the West Antarctic Peninsula in winter revealed high abundances of parasite sequences. Parasite sequences made up, on average, over half (52%) of sequence reads in samples from deep water in winter. Winter surface water and sediment samples contained relatively fewer, but still strikingly high, parasite sequence reads (13 and 9%, respectively), while surface water samples in summer contained fewer parasite sequences (1.8%). A total of 1028 distinct parasite Operational Taxonomic Units were observed in winter, with the largest abundances and diversities within Syndiniales groups I and II, including Amoebophrya. Less abundant parasite sequence groups included Apicomplexa, Blastodinium, Chytriodinium, Cryptocaryon, Paradinium, Perkinsidae, Pirsonia and Ichthyophonae. Parasite sequence distributions suggested interactions with known hosts, such as diatom parasites which were mainly in the sediments, where resting spores of Chaetoceros spp. diatoms were abundant. Syndiniales sequences were correlated with radiolarian sequences, suggesting parasite-host interactions. The abundant proportions of parasite sequences indicate a potentially important role for parasites in the Antarctic marine ecosystem, with implications for plankton population dynamics, the role of the microbial loop, carbon flows and ecosystem responses to ongoing anthropogenic climate change. Abstract: The current work presents a correlation-based detection technique with application in modulated laser-ultrasonics. In standard use of coded sequences the impulse response of a system is recovered in the time domain with improved signal to noise ratio (SNR). The presented method is an extension of this technique, where the response to a chirped waveform is restored with improved SNR; hence, the response is in a well-defined frequency range. To achieve this goal the chirped waveforms are modulated by Golay codes. It will be shown that the response to this bandlimited carrier waveform can be recovered in the time domain with improved signal to noise ratio using a cross-correlation technique. Improvement in the SNR is discussed analytically and it is shown that this improvement is proportional to the square root of the length of the applied sequences. Experimental applications in laser-ultrasound are shown using modulated laser diodes as excitation sources with an output power of ∼1W. In the experiments a plate with a thickness of 50μm is investigated using Lamb waves in the MHz range to confirm the predicted improvement in the SNR. Golay codes with three different lengths were used with 7, 9 and 11 bits resulting in 27 =128, 29 =512, and 211 =2048 repetitions in an individual signal, respectively. The predicted improvements of 2 in the SNR between the 7 and 9 bits, and between the 9 and 11 bits waveforms, respectively, were well approximated by the experimentally obtained values of 1.83 and 2.17. As Lamb wave dispersion curves can be used for the characterization of plates or layered samples by inverse problems, it is also shown that by using multiple measurement points the recovered waveforms can be utilized in the evaluation of the dispersion relation. Abstract: We describe the fabrication and characterisation of arrays of metallic plasmon resonant nanorings, each of which are formed from two semicircles of different radius. We show that using a dual semicircle structure defined by electron beam lithography can result in closely spaced localized plasmon resonant peaks in the visible region, which cannot be achieved using a simpler nanoring structure with one radius. The advantage of producing two closely spaced resonant peaks is a structure that can be used for Raman sensing purposes at two different wavelengths. [Copyright &y& Elsevier]

Abstract: Heavily doped silicon dots arrays have been fabricated and measured to investigate their resonance characteristics in the terahertz range. Multiple plasmon resonances have been observed for arrays of dots with different dimensions. The observed phenomenon provides evidence of the existence of bulk plasmon resonance of heavily doped silicon dots arrays at terahertz frequencies, and will have applications in the design of quasi-optical components. The authors show that pH increase, due to removal by condensation of silicic acid, correlates with nanoparticle growth during the initial stages of silica hydrogel formation and becomes constant at a time tpH, the point when other particle growth mechanisms dominate. Absorption of common phthalein indicators is shown to allow effectively instantaneous tracking of the pH and nanoparticle size in alkaline and acidic hydrogels. Particle sizes are calibrated using the hydrodynamic radius determined from the fluorescence anisotropy decay. Tracking pH complements fluorescence anisotropy nanometrology by offering a lower cost, speedier, and simpler method of studying particle growth during silica hydrogel fabrication. Lanternfishes (Myctophidae) are key components of mesopelagic fish communities globally. In the Southern Ocean, incomplete information on myctophid diets limits our understanding of their energetics, interactions, and wider ecosystem impact. Traditional microscopic methods of diet analysis have relatively coarse prey resolution and possible taxonomic and observer biases. Deoxyribonucleic acid (DNA) metabarcode sequencing promises higher taxonomic and temporal resolution, but uncertainty remains in comparing this with microscopy-based analyses. Here, we applied 18S DNA metabarcode sequencing to stomach contents from 20 Electrona antarctica individuals that had previously been examined via microscopic analysis. Across all fish analysed, crustacean and gastropod taxa dominated the prey identified via both methods, with broad agreement between methods on the relative abundance of different prey items. DNA metabarcode sequencing recovered greater taxonomic diversity and resolution, particularly for soft-bodied prey items and small crustaceans. DNA sequencing results also more clearly differentiated diet between individuals collected from different environments. Overall, our findings illustrate how DNA-based methods are complementary to, and consistent with, traditional methods and can provide additional, high-resolution data on a range of trophic interactions. Objectives: Unequal access to cognitive assessments is a major barrier to timely diagnosis, especially for those living in rural or remote areas. 'One‐stop' cognitive clinic models are a proposed solution, but few such clinics exist. We evaluate the implementation of a new one‐stop State‐wide clinic model in Tasmania, Australia, where 27% of people live in rural/remote areas. Methods: A novel single‐visit protocol has been developed, comprising interdisciplinary medical and cognitive assessments, research participation, consensus diagnosis and management plan. A cross‐sectional evaluation was undertaken using the RE‐AIM (reach, effectiveness, adoption, implementation, maintenance) framework and results benchmarked against the national Australian Dementia Network Registry. Results: Over the first 52 consecutive weekly clinics: Reach: 130 adults were assessed (mean age [SD] 70.12 years [10.31]; 59.2% female) with 40 (36.8%) from rural/remote areas. Effectiveness: 98.5% (128/130) received a same‐day diagnosis: 30.1% (n = 40) Subjective Cognitive Decline, 35.4% (46) Mild Cognitive Impairment, 33.1% (43) dementia and one case inconclusive. Adoption: 22.9% (156) of General Practitioners referred patients. Implementation: Nearly all 'ideal' diagnostic clinical practices were met and >90% of surveyed patients reported 'good/very good' clinic experience. The wait from referral to diagnosis was 2 months shorter than other national Registry clinics (78 vs. 133 days). Conclusions: This 'one‐stop' model provides an interdisciplinary consensus cognitive diagnosis quickly and is well accepted; this may reduce health inequities especially for people living in rural/remote areas. This cognitive clinic model may be of relevance to other centres worldwide and also provides a rich data source for research studies. There is a large diversity of eukaryotic symbionts of copepods, dominated by epizootic protists such as ciliates, and metazoan parasites. Eukaryotic endoparasites, copepod-associated bacteria, and viruses are less well known, partly due to technical limitations. However, new molecular techniques, combined with a range of other approaches, provide a complementary toolkit for understanding the complete symbiome of copepods and how the symbiome relates to their ecological roles, relationships with other biota, and responses to environmental change. In this review we provide the most complete overview of the copepod symbiome to date, including microeukaryotes, metazoan parasites, bacteria, and viruses, and provide extensive literature databases to inform future studies. Copepods are vectors of pathogens of other aquatic organisms, including commercially harvested species and those used for aquaculture. Extensive supplementary materials are provided, referencing copepod-associated eukaryotes, bacteria, and viruses. Phylogenetic analyses of dinoflagellate and microsporidian parasites of copepods show a wide phylogenetic distribution of parasitic lineages, with some copepod-infecting specialists and evolutionary radiations. The review provides an overview of recent high-throughput sequencing (microbiome, symbiome) studies of copepods and their physiological implications for marine ecosystems. Synthesizing the relationship between host, environment, and symbiome/pathobiome is important for understanding copepod health and population dynamics, and also the contribution of the copepod holobiont to biogeochemical cycling. Previous research into the use of Flame Hydrolysis Deposition (FHD) of glasses in integrated optics has focused on the successful commercial exploitation of low cost optical devices within the field of telecommunications and optoelectronics. Recently we have sought to apply these fabrication technologies to the development of optical biochips, utilising their ability to be integrated with microfluidics as a ‘Lab-on-a-chip’ platform. In this paper, we carry this development forward by seeking to create a microarray of integrated optical sensing elements, addressed using a glass-polymer hybrid technology in which poly(dimethylsiloxane), PDMS, is used as an elastomeric packaging over-layer. In particular, we describe the wide range of modelling and microfabrication processes required for the successful manufacture, integration and packaging of such arrays. The integration of both optical and fluidic circuits in this device avoids precise alignment requirements and results in a compact, robust and reliable device. Finally, in this paper, we describe the implementation of a pumping system for delivering small amounts of fluid across the array together with an optical signal treatment. [Copyright &y& Elsevier]

Understanding the effects of human exploitation on the genetic composition of wild populations is important for predicting species persistence and adaptive potential. We therefore investigated the genetic legacy of large-scale commercial harvesting by reconstructing, on a global scale, the recent demographic history of the Antarctic fur seal (Arctocephalus gazella), a species that was hunted to the brink of extinction by 18th and 19th century sealers. Molecular genetic data from over 2,000 individuals sampled from all eight major breeding locations across the species' circumpolar geographic distribution, show that at least four relict populations around Antarctica survived commercial hunting. Coalescent simulations suggest that all of these populations experienced severe bottlenecks down to effective population sizes of around 150–200. Nevertheless, comparably high levels of neutral genetic variability were retained as these declines are unlikely to have been strong enough to deplete allelic richness by more than around 15%. These findings suggest that even dramatic short-term declines need not necessarily result in major losses of diversity, and explain the apparent contradiction between the high genetic diversity of this species and its extreme exploitation history. Particle processing industries, such as pharmaceutical, food processing and consumer goods sectors, increasingly require strategies to control and engineer particle attributes. In both traditional batch and continuous processes, particle size and shape need to be effectively monitored through in-line measurements from Process Analytical Technologies. However, obtaining quantitative information from these measurements has proven to be challenging and in-line imaging techniques are primarily used for qualitative purposes. Two key challenges are: (1) the presence of out-of-focus objects and (2) images only represent 2D projections of three-dimensional objects. In this work, a novel framework to process frames from in-line imaging probes incorporates a focus evaluation step in order to extract meaningful quantitative shape and size information through rejection of out-of-focus particles. Furthermore, a model is proposed that simulates the 2D projection of three-dimensional particles onto the focal plane and computes the corresponding size and shape distributions. Abstract Size and shape distributions are among critical quality attributes of particulate products and their inline measurement is crucial for monitoring and control of particle manufacturing processes. This requires advanced tools that can estimate particle size and shape distributions from multi-sensor data captured in situ across various processing steps. In this work, we study changes in size and shape distributions, as well as number of particles during high shear wet milling, which is increasingly being employed for size reduction in crystalline slurries in pharmaceutical processing. Saturated suspensions of benzoic acid, paracetamol and metformin hydrochloride were used in this study. We employ our recently developed tools for estimating particle aspect ratio and particle size distributions from chord length distribution (CLD) measurements and imaging. We also compare estimated particle size distributions from CLD and imaging with corresponding estimates from offline instruments. The results show that these tools are capable of quantitatively capturing changes in particle sizes and shape during wet milling inline. This is the first time that such a capability has been reported in the literature. The ability to quantitatively monitor particle size and shape distributions in real time will enable development of more realistic and accurate population balance models of wet milling and crystallisation, and aid more efficient control of crystallisation processes. Efficient processing of particulate products across various manufacturing steps requires that particles possess desired attributes such as size and shape. Controlling the particle production process to obtain required attributes will be greatly facilitated using robust algorithms providing the size and shape information of the particles from in situ measurements. However, obtaining particle size and shape information in situ during manufacturing has been a big challenge. This is because the problem of estimating particle size and shape (aspect ratio) from signals provided by in-line measuring tools is often ill posed, and therefore it calls for appropriate constraints to be imposed on the problem. One way to constrain uncertainty in estimation of particle size and shape from in-line measurements is to combine data from different measurements such as chord length distribution (CLD) and imaging. This paper presents two different methods for combining imaging and CLD data obtained with in-line tools in order to get reliable estimates of particle size distribution and aspect ratio, where the imaging data is used to constrain the search space for an aspect ratio from the CLD data. Fouling or encrustation is a significant problem in continuous crystallisation processes where crystal deposits at surfaces impede heat transfer, increase flow resistance and reduce product quality. This paper proposes an automatic algorithm to detect early stages of fouling using images of vessel surfaces from commodity cameras. Statistical analysis of the pixel intensity variation offers the ability to distinguish appearance of crystals in the bulk solution and on the crystalliser walls. This information is used to develop a fouling metric indicator and determine separately induction times for appearance of first crystals at the surfaces and in the bulk. A method to detect process state changes using Bayesian online change point detection is also proposed, where the first change point is used to determine induction time either at the surface or in the bulk, based on real-time online measurements without using any predetermined threshold which usually varies between experiments and depends on data acquisition equipment. This approach can be used for in situ monitoring of early signs of encrustation to allow early warning for corrective actions to be taken when operating continuous crystallisation processes.
