Background: While there have been a lot of studies on the termite gut microbiota, there has been very little research directly on the cellulose-degrading microbiota in termites or their soil environment. This study addresses this problem by profiling cellulose-degrading bacteria and archaea in the selective cellulose cultures of two samples of the eastern subterranean termite ( Reticulitermes flavipes) and one soil sample collected at the same location as one of the termite samples. Methods: All the cultures were examined for cell concentration and remaining cellulose after the culture was completed. The 16S rRNA pyrotag sequencing method was used to identify the prokaryotic microbiota for the three cultures and one termite colony without culture. The MOTHUR, SSU-ALIGN, RDPTools, phyloseq, and other R packages were used for sequence and statistical analyses. Results: Biochemical analyses of the cultures suggested high efficiency of cellulose degradation. Comparative analyses between the cultured and uncultured termite gut microbiota revealed a significant difference. Proteobacteria and Firmicutes were found to be the two most abundant phyla of cellulose-degrading bacteria from the three cultures, but different classes within each phylum dominated the different samples. Shared and sample-specific cellulose-degrading taxa, including a core set of taxa across all the cultures, were identified. Conclusions: Our study demonstrates the importance of using selective cellulose culture to study the cellulose-degrading microbial community. It also revealed that the cellulose-degrading microbiota in the eastern subterranean termite is significantly influenced by the microbiota in the surrounding soil environment. Biochemical analyses showed that the microbial communities enriched from all the selective cultures were efficient in degrading cellulose, and a core set of bacteria have been identified as targets for further functional analyses.

Low temperatures, lack of sunlight, and the availability of substrates derived from the shipwreck’s hull and cargo may provide an environment in which microbes can develop unique metabolic adaptations. Methods: To test our hypothesis that shipwrecks could influence the microbial population involved in denitrification when a consortium is grown in the laboratory, we collected samples proximate to two steel shipwrecks in the northern Gulf of Mexico. Then under laboratory conditions, we grew two independent denitrifying microbial consortia. Each consortium was grown by using the BART assay system and analyzed based on growth kinetics, ion chromatography and 16S amplicon sequencing. Results: Both denitrifying consortia were different from each other based on varied growth profiles, rates of nitrate utilization and 16S amplicon sequencing. Conclusions: Our observations conclude that the laboratory grown water column microbial consortia from deep-sea shipwrecks in the Gulf of Mexico are able to undergo aggressive denitrification.

Ancient whole-genome duplications (WGDs)— paleopolyploidy events—are key to solving Darwin’s ‘abominable mystery’ of how flowering plants evolved and radiated into a rich variety of species. The vertebrates also emerged from their invertebrate ancestors via two WGDs, and genomes of diverse gymnosperm trees, unicellular eukaryotes, invertebrates, fishes, amphibians and even a rodent carry evidence of lineage-specific WGDs. Modern polyploidy is common in eukaryotes, and it can be induced, enabling mechanisms and short-term cost-benefit assessments of polyploidy to be studied experimentally. However, the ancient WGDs can be reconstructed only by comparative genomics: these studies are difficult because the DNA duplicates have been through tens or hundreds of millions of years of gene losses, mutations, and chromosomal rearrangements that culminate in resolution of the polyploid genomes back into diploid ones (rediploidisation). Intriguing asymmetries in patterns of post-WGD gene loss and retention between duplicated sets of chromosomes have been discovered recently, and elaborations of signal transduction systems are lasting legacies from several WGDs. The data imply that simpler signalling pathways in the pre-WGD ancestors were converted via WGDs into multi-stranded parallelised networks. Genetic and biochemical studies in plants, yeasts and vertebrates suggest a paradigm in which different combinations of sister paralogues in the post-WGD regulatory networks are co-regulated under different conditions. In principle, such networks can respond to a wide array of environmental, sensory and hormonal stimuli and integrate them to generate phenotypic variety in cell types and behaviours. Patterns are also being discerned in how the post-WGD signalling networks are reconfigured in human cancers and neurological conditions. It is fascinating to unpick how ancient genomic events impact on complexity, variety and disease in modern life.

Predator–prey relationships are a central component of community dynamics. Classic approaches have tried to understand and predict these relationships in terms of consumptive interactions between predator and prey species, but characterizing the interaction this way is insufficient to predict the complexity and context dependency inherent in predator–prey relationships. Recent approaches have begun to explore predator–prey relationships in terms of an evolutionary-ecological game in which predator and prey adapt to each other through reciprocal interactions involving context-dependent expression of functional traits that influence their biomechanics. Functional traits are defined as any morphological, behavioral, or physiological trait of an organism associated with a biotic interaction. Such traits include predator and prey body size, predator and prey personality, predator hunting mode, prey mobility, prey anti-predator behavior, and prey physiological stress. Here, I discuss recent advances in this functional trait approach. Evidence shows that the nature and strength of many interactions are dependent upon the relative magnitude of predator and prey functional traits. Moreover, trait responses can be triggered by non-consumptive predator–prey interactions elicited by responses of prey to risk of predation. These interactions in turn can have dynamic feedbacks that can change the context of the predator–prey interaction, causing predator and prey to adapt their traits—through phenotypically plastic or rapid evolutionary responses—and the nature of their interaction. Research shows that examining predator–prey interactions through the lens of an adaptive evolutionary-ecological game offers a foundation to explain variety in the nature and strength of predator–prey interactions observed in different ecological contexts.

The dogwhelk Nucella lapillus is a rocky intertidal gastropod of the North Atlantic coast. Individual shell color varies. Common colors range between white and brown, with darker dogwhelks being more affected by heat stress than lighter-colored conspecifics. Other reported shell colors are purple, black, mauve, pink, yellow, and orange from UK coasts, red and gray from the Bay of Fundy coast of New Brunswick and Nova Scotia (Canada), and purple, black, gray, yellow, and orange from the coasts of Maine and Massachusetts (USA), with purple being considered as a rare color. On the Atlantic coast of Nova Scotia, dogwhelks are active from April until November, but information on dogwhelk shell color is missing for this coast. On 16 June 2016, we found two purple-colored dogwhelks in the mid-to-high intertidal zone of a moderately wave-exposed rocky shore near Duncans Cove, on the Atlantic coast of Nova Scotia while collecting dogwhelks (n= 1000) during low tide for manipulative field experiments. All other dogwhelks collected on that day were of common white and brown colors. During earlier dogwhelk collections in Atlantic Nova Scotia (between 2011-2013) and field surveys in Duncans Cove (between 2014-2016), we did not find any purple-colored dogwhelks, indicating the rareness of this color in that region. Apparently, our observations provide the first visual record of rare purple-colored dogwhelks on the Atlantic coast of Nova Scotia, Canada.

Global change is altering oceanic temperature, salinity, pH, and oxygen concentration, directly and indirectly influencing marine microbial food web structure and function. As microbes represent >90% of the ocean’s biomass and are major drivers of biogeochemical cycles, understanding their responses to such changes is fundamental for predicting the consequences of global change on ecosystem functioning. Recent findings indicate that marine archaea and archaeal viruses are active and relevant components of marine microbial assemblages, far more abundant and diverse than was previously thought. Further research is urgently needed to better understand the impacts of global change on virus–archaea dynamics and how archaea and their viruses can interactively influence the ocean’s feedbacks on global change.

Metacommunity theory has provided many insights into the general problem of local versus regional control of species diversity and relative abundance. The metacommunity framework has been extended from competitive interactions to whole food webs that can be described as spatial networks of interaction networks. Trophic metacommunity theory greatly contributed to resolving the community complexity-stability debate by predicting its dependence on the regional spatial context. The meta-ecosystem framework has since been suggested as a useful simplification of complex ecosystems to apply this spatial context to spatial flows of both individuals and matter. Reviewing the recent literature on metacommunity and meta-ecosystem theories suggests the importance of unifying theories of interaction strength into a meta-ecosystem framework that captures how the strength of spatial, species, and ecosystem fluxes are distributed across location and trophic levels. Such integration predicts important feedback between local and regional processes that drive the assembly of species, the stability of community, and the emergence of ecosystem functions, from limited spatial fluxes of individuals and (in)organic matter. These predictions are often mediated by the maintenance of environmental or endogenous fluctuations from local to regional scales that create important challenges and opportunities for the validation of metacommunity and meta-ecosystem theories and their application to conservation.

In principle, intellectual property protections (IPPs) promote and protect important but costly investment in research and development. However, the empirical reality of IPPs has often gone without critical evaluation, and the potential of alternative approaches to lend equal or greater support for useful innovation is rarely considered. In this paper, we review the mounting evidence that the global intellectual property regime (IPR) for germplasm has been neither necessary nor sufficient to generate socially beneficial improvements in crop plants and maintain agrobiodiversity. Instead, based on our analysis, the dominant global IPR appears to have contributed to consolidation in the seed industry while failing to genuinely engage with the potential of alternatives to support social goods such as food security, adaptability, and resilience. The dominant IPR also constrains collaborative and cumulative plant breeding processes that are built upon the work of countless farmers past and present. Given the likely limits of current IPR, we propose that social goods in agriculture may be better supported by alternative approaches, warranting a rapid move away from the dominant single-dimensional focus on encouraging innovation through ensuring monopoly profits to IPP holders.

Plant-herbivore interactions shape community dynamics across marine, freshwater, and terrestrial habitats. From amphipods to elephants and from algae to trees, plant-herbivore relationships are the crucial link generating animal biomass (and human societies) from mere sunlight. These interactions are, thus, pivotal to understanding the ecology and evolution of virtually any ecosystem. Here, we briefly highlight recent advances in four areas of plant-herbivore interactions: (1) plant defense theory, (2) herbivore diversity and ecosystem function, (3) predation risk aversion and herbivory, and (4) how a changing climate impacts plant-herbivore interactions. Recent advances in plant defense theory, for example, highlight how plant life history and defense traits affect and are affected by multiple drivers, including enemy pressure, resource availability, and the local plant neighborhood, resulting in trait-mediated feedback loops linking trophic interactions with ecosystem nutrient dynamics. Similarly, although the positive effect of consumer diversity on ecosystem function has long been recognized, recent advances using DNA barcoding to elucidate diet, and Global Positioning System/remote sensing to determine habitat selection and impact, have shown that herbivore communities are probably even more functionally diverse than currently realized. Moreover, although most diversity-function studies continue to emphasize plant diversity, herbivore diversity may have even stronger impacts on ecosystem multifunctionality. Recent studies also highlight the role of risk in plant-herbivore interactions, and risk-driven trophic cascades have emerged as landscape-scale patterns in a variety of ecosystems. Perhaps not surprisingly, many plant-herbivore interactions are currently being altered by climate change, which affects plant growth rates and resource allocation, expression of chemical defenses, plant phenology, and herbivore metabolism and behavior. Finally, we conclude by noting that although the field is advancing rapidly, the world is changing even more rapidly, challenging our ability to manage these pivotal links in the food chain.

Antibiotics have been widely used for a number of decades for human therapy and farming production. Since a high percentage of antibiotics are discharged from the human or animal body without degradation, this means that different habitats, from the human body to river water or soils, are polluted with antibiotics. In this situation, it is expected that the variable concentration of this type of microbial inhibitor present in different ecosystems may affect the structure and the productivity of the microbiota colonizing such habitats. This effect can occur at different levels, including changes in the overall structure of the population, selection of resistant organisms, or alterations in bacterial physiology. In this review, I discuss the available information on how the presence of antibiotics may alter the microbiota and the consequences of such alterations for human health and for the activity of microbiota from different habitats.

Background: Environmental volunteering can increase well-being, but environmental volunteer well-being has rarely been compared to participant well-being associated with other types of volunteering or nature-based activities. This paper aims to use a multidimensional approach to well-being to explore the immediately experienced and later remembered well-being of environmental volunteers and to compare this to the increased well-being of participants in other types of nature-based activities and volunteering. Furthermore, it aims to compare volunteer managers’ perceptions of their volunteers’ well-being with the self-reported well-being of the volunteers. Methods: Onsite surveys were conducted of practical conservation and biodiversity monitoring volunteers, as well as their control groups (walkers and fieldwork students, respectively), to measure general well-being before their nature-based activity and activity-related well-being immediately after their activity. Online surveys of current, former and potential volunteers and volunteer managers measured remembered volunteering-related well-being and managers’ perceptions of their volunteers’ well-being. Data were analysed based on Seligman’s multidimensional PERMA (‘positive emotion’, ‘engagement’, ‘positive relationship’, ‘meaning’, ‘achievement’) model of well-being. Factor analysis recovered three of the five PERMA elements, ‘engagement’, ‘relationship’ and ‘meaning’, as well as ‘negative emotion’ and ‘health’ as factors. Results: Environmental volunteering significantly improved positive elements and significantly decreased negative elements of participants’ immediate well-being, and it did so more than walking or student fieldwork. Even remembering their volunteering up to six months later, volunteers rated their volunteering-related well-being higher than volunteers rated their well-being generally in life. However, volunteering was not found to have an effect on overall mean well-being generally in life. Volunteer managers did not perceive the significant increase in well-being that volunteers reported. Conclusions: This study showed how environmental volunteering immediately improved participants’ well-being, even more than other nature-based activities. It highlights the benefit of regarding well-being as a multidimensional construct to more systematically understand, support and enhance volunteer well-being.

Sustainability is a key challenge for humanity in the 21st century. Ecosystem services—the benefits that people derive from nature and natural capital—is a concept often used to help explain human reliance on nature and frame the decisions we make in terms of the ongoing value of nature to human wellbeing. Yet ecosystem service science has not always lived up to the promise of its potential. Despite advances in the scientific literature, ecosystem service science has not yet answered some of the most critical questions posed by decision-makers in the realm of sustainability. Here, we explore the history of ecosystem service science, discuss advances in conceptualization and measurement, and point toward further work needed to improve the use of ecosystem service in decisions about sustainable development.

Urogenital carcinoma is a highly metastatic cancer affecting California sea lions (Zalophus californianus). The disease has high prevalence amongst stranded animals, and is one of the most commonly observed cancers in wildlife. The genital localisation of primary tumours suggests the possibility that coital transmission of an infectious agent could underlie this disease. Otarine herpesvirus type 1 has been associated with lesions, however a causative role for this virus has not been confirmed. We investigated the possibility that urogenital carcinoma might be clonally transmissible, spread by the direct transfer of cancer cells. Analysis of sequences at the mitochondrial DNA control region in seven matched tumour and host pairs confirmed that tumour genotypes were identical to those of their matched hosts and did not show similarity with tumours from other individuals. Thus our findings suggest that urogenital carcinoma in California sea lions is not clonally transmitted, but rather arises from transformed host cells.

However, the empirical reality of IPPs has often gone without critical evaluation, and the potential of alternative approaches to lend equal or greater support for useful innovation is rarely considered. In this paper, we review the mounting evidence that the global intellectual property regime (IPR) for germplasm has been neither necessary nor sufficient to generate socially beneficial improvements in crop plants and maintain agrobiodiversity. Instead, based on our analysis, the dominant global IPR appears to have contributed to consolidation in the seed industry while failing to genuinely engage with the potential of alternatives to support social goods such as food security, adaptability, and resilience. The dominant IPR also constrains collaborative and cumulative plant breeding processes that are built upon the work of countless farmers past and present. Given the likely limits of current IPR, we propose that social goods in agriculture may be better supported by alternative approaches, warranting a rapid move away from the dominant single-dimensional focus on encouraging innovation through ensuring monopoly profits to IPP holders.

Succession and community assembly research overlap in many respects, such as through their focus on how ecological processes like dispersal, environmental filters, and biotic interactions influence community structure. Indeed, many recent advances have been made by successional studies that draw on modern analytical techniques introduced by contemporary community assembly studies. However, community assembly studies generally lack a temporal perspective, both on how the forces structuring communities might change over time and on how historical contingency (e.g. priority effects and legacy effects) and complex transitions (e.g. threshold effects) might alter community trajectories. We believe a full understanding of the complex interacting processes that shape community dynamics across large temporal scales can best be achieved by combining concepts, tools, and study systems into an integrated conceptual framework that draws upon both succession and community assembly theory.

Kin and group interactions are important determinants of reproductive success in many species. Their optimization could, therefore, potentially improve the productivity and breeding success of managed populations used for agricultural and conservation purposes. Here we demonstrate this potential using a novel approach to measure and predict the effect of kin and group dynamics on reproductive output in a well-known species, the meerkat Suricata suricatta. Variation in social dynamics predicts 30% of the individual variation in reproductive success of this species in managed populations, and accurately forecasts reproductive output at least two years into the future. Optimization of social dynamics in captive meerkat populations doubles their projected reproductive output. These results demonstrate the utility of a quantitative approach to breeding programs informed by social and kinship dynamics. They suggest that this approach has great potential for improvements in the management of social endangered and agricultural species.

This article is a selective review of quantitative research, historical and prospective, that is needed to inform sustainable development policy. I start with a simple framework to highlight how demography and productivity shape human well-being. I use that to discuss three sets of issues and corresponding challenges to modeling: first, population prehistory and early human development and their implications for the future; second, the multiple distinct dimensions of human and environmental well-being and the meaning of sustainability; and, third, inequality as a phenomenon triggered by development and models to examine changing inequality and its consequences. I conclude with a few words about other important factors: political, institutional, and cultural.

Forest dynamics encompass changes in stand structure, species composition, and species interactions with disturbance and environment over a range of spatial and temporal scales. For convenience, spatial scale is defined as individual tree, neighborhood, stand, and landscape. Whether a given canopy-leveling disturbance will initiate a sequence of development in structure with little change in composition or initiate an episode of succession depends on a match or mismatch, respectively, with traits of the dominant tree species that allow the species to survive disturbance. When these match, certain species-disturbance type combinations lock in a pattern of stand and landscape dynamics that can persist for several generations of trees; thus, dominant tree species regulate, as well as respond to, disturbance. A complex interaction among tree species, neighborhood effects, disturbance type and severity, landform, and soils determines how stands of differing composition form and the mosaic of stands that compose the landscape. Neighborhood effects (e.g., serotinous seed rain, sprouting, shading, leaf-litter chemistry, and leaf-litter physical properties) operate at small spatial extents of the individual tree and its neighbors but play a central role in forest dynamics by contributing to patch formation at stand scales and dynamics of the entire landscape. Dominance by tree species with neutral to negative neighborhood effects leads to unstable landscape dynamics in disturbance-prone regions, wherein most stands are undergoing succession; stability can only occur under very low-severity disturbance regimes. Dominance by species with positive effects leads to stable landscape dynamics wherein only a small proportion of stands undergo succession at any one time. Positive neighborhood effects are common in temperate and boreal zones, whereas negative effects are more common in tropical climates. Landscapes with positive dynamics have alternate categories of dynamics stabilized by high-severity and low-severity disturbance regimes. Contrary to prevailing ecological theory, systems with positive neighborhood effects can have similar levels of compositional stability across tree, stand, and landscape scales. Neighborhood effect theory can help explain responses of landscapes to large-scale land clearing and novel effects brought on by factors such as invasive species and deer overabundance.

Microbes are now known to participate in an extensive repertoire of cooperative behaviors such as biofilm formation, production of extracellular public-goods, group motility, and higher-ordered multicellular structures. A fundamental question is how these cooperative tasks are maintained in the face of non-cooperating defector cells. Recently, a number of molecular mechanisms including facultative participation, spatial sorting, and policing have been discovered to stabilize cooperation. Often these different mechanisms work in concert to reinforce cooperation. In this review, we describe bacterial cooperation and the current understanding of the molecular mechanisms that maintain it.

In 2004, the Atlantic Ecology Division of the US Environmental Protection Agency’s Office of Research and Development began an annual winter waterfowl survey of Rhode Island’s Narragansett Bay. Herein, we explore the survey data gathered from 2004 to 2011 in order to establish a benchmark understanding of our waterfowl communities and to establish a statistical framework for future environmental monitoring. The abundance and diversity of wintering waterfowl were relatively stable during the initial years of this survey, except in 2010 when there was a large spike in abundance and a reciprocal fall in diversity. There was no significant change in ranked abundance of most waterfowl species, with only Bufflehead ( Bucephala albeola) and Hooded Merganser ( Lophodytes cucllatus) showing a slight yet significant upward trend during the course of our survey period. Nonmetric multidimensional scaling (NMDS) was used to examine the community structure of wintering waterfowl. The results of the NMDS indicate that there is a spatial structure to the waterfowl communities of Narragansett Bay and this structure has remained relatively stable since the survey began. Our NMDS analysis helps to solidify what is known anecdotally about the bay’s waterfowl ecology, and provides a formalized benchmark for long-term monitoring of Narragansett Bay’s waterfowl communities. Birds, including waterfowl, are preferred bioindicators and we propose using our multivariate approach to monitor the future health of the bay. While this research focuses on a specific area of New England, these methods can be easily applied to novel areas of concern and provide a straightforward nonparametric approach to community-level monitoring. The methods provide a statistic test to examine potential drivers of community turnover and well-suited visualization tools.

An increased understanding of the current and potential future impacts of climate change has significantly influenced conservation in practice in recent years. Climate change has necessitated a shift toward longer planning time horizons, moving baselines, and evolving conservation goals and targets. This shift has resulted in new perspectives on, and changes in, the basic approaches practitioners use to conserve biodiversity. Restoration, spatial planning and reserve selection, connectivity modelling, extinction risk assessment, and species translocations have all been reimagined in the face of climate change. Restoration is being conducted with a new acceptance of uncertainty and an understanding that goals will need to shift through time. New conservation targets, such as geophysical settings and climatic refugia, are being incorporated into conservation plans. Risk assessments have begun to consider the potentially synergistic impacts of climate change and other threats. Assisted colonization has gained acceptance in recent years as a viable and necessary conservation tool. This evolution has paralleled a larger trend in conservation—a shift toward conservation actions that benefit both people and nature. As we look forward, it is clear that more change is on the horizon. To protect biodiversity and essential ecosystem services, conservation will need to anticipate the human response to climate change and to focus not only on resistance and resilience but on transitions to new states and new ecosystems.

Mass drug administration using praziquantel is the backbone of the current strategy for the control of schistosomiasis. As the theoretical plans have moved into practical application, certain challenges with this approach have surfaced, and it is likely that annual mass drug administration alone may not be sufficient to achieve program goals. However, mass drug administration is still the only available intervention that can be readily used in the wide variety of settings where schistosomiasis is endemic. The task then becomes how to improve this approach and identify what adjuncts to mass drug administration are effective, as programs move from morbidity control to elimination goals. Other aspects worthy of consideration include how best to employ new diagnostic tools to more easily identify where treatment is needed, and new formulations of praziquantel to extend the availability of treatment to all age groups. The aim of this review is to highlight both areas of challenge and of opportunity to improve the public health impact of schistosomiasis control programs.

With scientific and societal interest in biodiversity impacts of climate change growing enormously over the last decade, we analysed directions and biases in the recent most highly cited data papers in this field of research (from 2012 to 2014). The majority of this work relied on leveraging large databases of already collected historical information (but not paleo- or genetic data), and coupled these to new methodologies for making forward projections of shifts in species’ geographical ranges, with a focus on temperate and montane plants. A consistent finding was that the pace of climate-driven habitat change, along with increased frequency of extreme events, is outpacing the capacity of species or ecological communities to respond and adapt.

Despite the land snail harboring high biodiversity and dominance on land, just a few genetic markers are available for phylogeographic and phylogenetic research. We sequenced the partial genome of two land snail species that belong to the speciose family Bradybaenidae in East Asia: Aegista diversifamilia and Dolicheulota formosensis. The raw sequences were generated by Illumina paired-end sequencing and can be accessed in the Sequence Read Archive under the accession numbers SRR1918809 ( A. diversifamilia) and SRR1920140 ( D. formosensis).

Coral spawning in the northern Gulf of Aqaba has been reported to be asynchronous, making it almost unique when compared to other regions in the world. Here, we document the reproductive condition of Acropora corals in early June 2014 in Dahab, in the Gulf of Aqaba, 125 km south of previous studies conducted in Eilat, Israel. Seventy-eight percent of Acropora colonies from 14 species had mature eggs, indicating that most colonies will spawn on or around the June full moon, with a very high probability of multi-species synchronous spawning. Given the proximity to Eilat, we predict that a comparable sampling protocol would detect similar levels of reproductive synchrony throughout the Gulf of Aqaba consistent with the hypothesis that high levels of spawning synchrony are a feature of all speciose coral assemblages.

Teaching numeric disciplines to higher education students in many life sciences disciplines is highly challenging. In this study, we test whether an approach linking field observations with predictive models can be useful in allowing students to understand basic numeracy and probability, as well as developing skills in modelling, understanding species interactions and even community/ecosystem-service interactions. We presented a field-based lecture in a morning session (on rocky shore ecology), followed by an afternoon session parameterising a belief network using a simple, user-friendly interface. The study was conducted with students during their second week of a foundation degree, hence having little prior knowledge of these systems or models. All students could create realistic predictive models of competition, predation and grazing, although most initially failed to account for trophic cascade effects in parameterising their models of the rocky shore they had previously seen. The belief network was then modified to account for a marine ecosystem management approach, where fishing effort and economic benefit of fishing were linked to population abundance of different species, and management goals were included. Students had little difficultly in applying conceptual links between species and ecosystem services in the same manner as between species. Students evaluated their understanding of a range of variables from rocky shore knowledge to marine management as increasing over the session, but the role of the predictive modelling task was indicated as a major source of learning, even for topics we thought may be better learned in the field. The study adds evidence to the theories that students benefit from exposure to numeric topics, even very early in their degree programmes, but students grasp concepts better when applied to real world situations which they have experience of, or perceive as important.

While the mechanisms of invasive species establishment are well studied, the mechanisms driving abundance patterns (i.e. patterns of population density and population size) remain poorly understood. It is assumed that invasive species typically have higher abundances in their new environments than in their native ranges, and patterns of invasive species abundance differ between invaded regions. To explain differences in invasive species abundance, we propose the Human Release Hypothesis. In parallel to the established Enemy Release Hypothesis, this hypothesis states that the differences in abundance of invasive species are found between regions because population expansion is reduced in some regions through continuous land management and associated cutting of the invasive species. The Human Release Hypothesis does not negate other important drivers of species invasions, but rather should be considered as a potentially important complementary mechanism. We illustrate the hypothesis via a case study on an invasive rose species, and hypothesize which locations globally may be most likely to support high abundances of invasive species. We propose that more extensive empirical work on the Human Release Hypothesis could be useful to test its general applicability.

Sharing scientific analyses via workflows has the potential to improve the reproducibility of research results as they allow complex tasks to be split into smaller pieces and give a visual access to the flow of data between the components of an analysis. This is particularly useful for trans-disciplinary research fields such as biodiversity and ecosystem functioning (BEF), where complex syntheses integrate data over large temporal, spatial and taxonomic scales. However, depending on the data used and the complexity of the analysis, scientific workflows can grow very complex which makes them hard to understand and reuse. Here we argue that enabling simplicity starting from the beginning of the data life cycle adhering to good practices of data management can significantly reduce the overall complexity of scientific workflows. It can simplify the processes of data inclusion, cleaning, merging and imputation. To illustrate our points we chose a typical analysis in BEF research, the aggregation of carbon pools in a forest ecosystem. We propose indicators to measure the complexity of workflow components including the data sources. We illustrate that the complexity decreases exponentially during the course of the analysis and that simple text-based measures can help to identify bottlenecks in a workflow. Taken together we argue that focusing on the simplification of data sources and workflow components will improve and accelerate data and workflow reuse and improve the reproducibility of data-driven sciences

Nonnative species pose a threat to native biodiversity and can have immense impacts on biological communities, altering the function of ecosystems. How much value is at risk from high-impact invasive species, and which parameters determine variation in that value, constitutes critical knowledge for directing both management and research, but it is rarely available. We evaluated the value of the commercial shellfish harvest that is at risk in nearshore ecosystems of Puget Sound, Washington State, USA, from the invasive European green crab, Carcinus maenas. We assessed this value using a simple static ecological model combined with an economic model using data from Puget Sound’s shellfish harvest and revenue and the relationship between C. maenas abundance and the consumption rate of shellfish. The model incorporates a range in C. maenas diet preference, calories consumed per year, and crab densities. C. maenas is likely to prey on commercially harvested hardshell clams, oysters, and mussels, which would likely reduce additional revenue from processing and distribution, and the number of jobs associated with these fisheries. The model results suggest possible revenue losses of these shellfish ranging from $1.03-23.8 million USD year -1 (2.8-64% losses), with additional processing and distribution losses up to $17.6 million USD and 442 job positions each year associated with a range of plausible parameter values. The broad range of values reflects the uncertainty in key factors underlying impacts, factors that are highly variable across invaded regions and so not knowable a priori. However, future research evaluating species invasions can reduce the uncertainty of impacts by characterizing several key parameters: density of individuals, number of arrivals, predation and competition interactions, and economic impacts. This study therefore provides direction for research to inform more accurate estimates of value-at-risk, and suggests substantial motivation for strong measures to prevent, monitor, and manage the possible invasion of C. maenas.

AGRIS is the International System for Agricultural Science and Technology. It is supported by a large community of data providers, partners and users. AGRIS is a database that aggregates bibliographic data, and through this core data, related content across online information systems is retrieved by taking advantage of Semantic Web capabilities. AGRIS is a global public good and its vision is to be a responsive service to its user needs by facilitating contributions and feedback regarding the AGRIS core knowledgebase, AGRIS’s future and its continuous development. Periodic AGRIS e-consultations, partner meetings and user feedback are assimilated to the development of the AGRIS application and content coverage. This paper outlines the current AGRIS technical set-up, its network of partners, data providers and users as well as how AGRIS’s responsiveness to clients’ needs inspires the continuous technical development of the application. The paper concludes by providing a use case of how the AGRIS stakeholder input and the subsequent AGRIS e-consultation results influence the development of the AGRIS application, knowledgebase and service delivery.

The reproductive assurance hypothesis states that self-incompatible female plants must produce twice the number of seeds relative to their self-compatible hermaphroditic counterparts to persist in gynodioecious populations. This is a viable life-history strategy, provided that pollination rates are sufficiently high. However, reduced pollination rates in alpine plants are likely due to climate induced plant-pollinator mismatches and general declines in pollinators. Using a gynodioecious population of the dominant plant Silene acaulis (Caryophyllaceae), we tested the reproductive assurance hypothesis and also the stress gradient hypothesis with a series of pollinator exclusion trials and extensive measurements of subsequent reproductive output (gender ratio, plant size, percent fruit-set, fruit weight, seeds per fruit, total seeds, seed weight, and seed germination). The reproductive assurance hypothesis was supported with female plants being more sensitive to and less likely to be viable under reductions in pollination rates. These findings are the first to show that the stress gradient hypothesis is also supported under a gradient of pollen supply instead of environmental limitations. Beneficiary abundance was negatively correlated to percent fruit-set under current pollen supply, but became positive under reduced pollen supply suggesting that there are important plant-plant-pollinator interactions related to reproduction in these alpine plant species.

The evolution of alarm signals has puzzled evolutionary ecologists for decades. This is particularly true for alarm cues (‘Schreckstoff’) which are present in many fishes. They are passively released through injuries and signal the presence of a predator. Although the benefits for conspecific receivers are obvious (they can adjust their behavior to avoid predation), those for the senders are not which is, however, a necessary requirement for the evolution of alarm signals. Several hypotheses relying on potential direct benefits for the senders have been suggested. Alarm cues might attract secondary predators which in turn might increase the escape probability of the sender. A primary immune enhancing role was suggested as well. An alternative explanation is based on Hamilton’s inclusive fitness theory stating that individuals can indirectly increase their fitness by increasing the survival of genetically related individuals (‘kin selection theory’). If related individuals preferentially benefit from alarm signals, for instance by being more receptive to kin-alarm cues, senders could increase their inclusive fitness. Here, we investigate whether individuals of the cichlid fish Pelvicachromis taeniatus respond differentially to alarm cues derived from kin and non-kin. P. taeniatus possesses alarm cues and is known to adjust its behavior when exposed to alarm cues. We measured the change in activity after the addition of alarm cues (derived from kin- and non-kin) relative to a control treatment. Reduced activity is a widespread behavioral adaptation to reduce predation risk in prey organisms. Fish of the alarm cue treatments significantly reduced their activity relative to control fish. However, fish did not respond differentially to alarm cues derived from kin and non-kin suggesting that potential inclusive fitness benefits are not mediated by responses specific to individual alarm cues. We discuss alternative mechanisms such as kin shoaling and mating preferences potentially leading to kin-biased alarm cue perception.

The Arabuko-Sokoke forest is the largest relic of a formerly larger contiguous East African coastal forest. It forms part of the Eastern Arc Mountains and Coastal forest ecoregion which is a global biodiversity hotspot with considerable species endemism. Despite such conservation significance, the forest is undergoing rapid modification and habitat loss mainly from anthropogenic pressures, with negative impacts on sensitive species such as the Sokoke Pipit ( Anthus sokokensis), one of the globally-endangered birds. The study examined impacts of habitat degradation on the species’ population and spatial occurrence within three blocks of Brachystegia woodland in this forest. Over a three week period, six 1km transects were used to estimate the species’ population in relation to major habitat quality variables. Sokoke Pipits occurred at an overall mean density of 0.72±0.15 birds/ha with an estimated population of 5,544 in the Brachystegia woodland. Tree logging intensity was the key cause of the degradation of the Sokoke Pipit’s critical habitat, which affected its density (R 2 = 0.663, ß = -0.814, p = 0.048). The species also preferred sites covered with deep floor litter (R 2 = 0.769, ß = 0.877, p = 0.021) even in areas with low tree canopy height, but showed no clumped distribution (χ 2 (2, 0.05) = 2.061). The species generally occurred at very low densities in sites with intensive elephant activity that accelerated habitat modification by felling trees and opening the understorey. We conclude that although human-driven tree removal is a major driver of overall degradation of the Sokoke Pipit’s critical habitat, elephant activity may be an important additional catalytic factor in this process. Long term conservation strategies for the species will require stricter control of logging. Management of the population and dispersal of the elephants across the forest, especially in the Brachystegia woodland, may also be helpful.

Sharing scientific analyses via workflows has great potential to improve the reproducibility of science as well as communicating research results. This is particularly useful for trans-disciplinary research fields such as biodiversity - ecosystem functioning (BEF), where syntheses need to merge data ranging from genes to the biosphere. Here we argue that enabling simplicity in the very beginning of workflows, at the point of data description and merging, offers huge potentials in reducing workflow complexity and in fostering data and workflow reuse. We illustrate our points using a typical analysis in BEF research, the aggregation of carbon pools in a forest ecosystem. We introduce indicators for the complexity of workflow components including data sources. We show that workflow complexity decreases exponentially during the course of the analysis and that simple text-based measures help to identify bottlenecks in a workflow and group workflow components according to tasks. We thus suggest that focusing on simplifying steps of data aggregation and imputation will greatly improve workflow readability and thus reproducibility. Providing feedback to data providers about the complexity of their datasets may help to produce better focused data that can be used more easily in further studies. At the same time, providing feedback about the complexity of workflow components may help to exchange shorter and simpler workflows for easier reuse. Additionally, identifying repetitive tasks informs software development in providing automated solutions. We discuss current initiatives in software and script development that implement quality control for simplicity and social tools of script valuation. Taken together we argue that focusing on simplifying data sources and workflow components will improve and accelerate data and workflow reuse and simplify the reproducibility of data-driven science.

Research on biological invasions has increased rapidly over the past 30 years, generating numerous explanations of how species become invasive. While the mechanisms of invasive species establishment are well studied, the mechanisms driving abundance patterns (i.e. patterns of population density) remain poorly understood. Invasive species typically have higher abundances in their new environments than in their native ranges, and patterns of invasive species abundance differ between invaded regions. To explain differences in invasive species abundance, we propose the Human Release Hypothesis. In parallel to the established Enemy Release Hypothesis, this hypothesis states that the abundance of invasive species may be partly explained by the level of human activity or landscape maintenance, with intermediate levels of human activity providing optimal conditions for high abundance. The Human Release Hypothesis does not negate other important drivers of species invasions, but rather should be considered as a potentially important additional or complementary mechanism. We illustrate the hypothesis via a case study on an invasive rose species, and hypothesize which locations globally may be most likely to support high abundances of invasive species. We propose that more extensive empirical work on the Human Release Hypothesis could be useful to test its general applicability.
