Abstract

The increasing population and urbanization have created a massive gap in the demand-supply model of food grains. The world is facing an acute problem with global warming and EI Nino effects, which have affected the equilibrium of the food chain. It is a need of the hour to introduce new reforms in farming to reap increased yields and reduce dependency on natural resources. Hydroponics cultivation is a boon to the agricultural sector, it enhances the cultivation of plants in an organic way by enabling Internet of Things (IoT) technology and combines technology and conventional nutritional mechanisms to enable the co-plant's growth without the strain of nutrient deficiency. This research suggests a system that integrates hardware and software into the traditional hydroponics system that the users can use to have their plantation setup in an urban environment within a small and confined space at home. This system will benefit hobbyist gardeners and small-scale urban farmers seeking an efficient, compact, and smart solution for hydroponic plant cultivation.

Abstract

Metagenomic next-generation sequencing (mNGS) is an untargeted technique capable of detecting all microbial nucleic acid within a sample. This protocol outlines our wet laboratory method for mNGS of cerebrospinal fluid (CSF) specimens and tissues from sterile sites. We use this method routinely in our clinical service, processing 178 specimens over the past 2.5 years in a laboratory that adheres to ISO:15189 standards. We have successfully used this protocol to diagnose multiple cases of encephalitis and hepatitis.

Abstract

Abstract Objective To investigate whether herpes simplex virus type 1 (HSV‐1) infection was associated with rates of cognitive decline or whole brain atrophy among individuals from the Dominantly Inherited Alzheimer Network (DIAN). Methods Among two subsets of the DIAN cohort (age range 19.6–66.6 years; median follow‐up 3.0 years) we examined (i) rate of cognitive decline (N = 164) using change in mini‐mental state examination (MMSE) score, (ii) rate of whole brain atrophy (N = 149), derived from serial MR imaging, calculated using the boundary shift integral (BSI) method. HSV‐1 antibodies were assayed in baseline sera collected from 2009–2015. Linear mixed‐effects models were used to compare outcomes by HSV‐1 seropositivity and high HSV‐1 IgG titres/IgM status. Results There was no association between baseline HSV‐1 seropositivity and rates of cognitive decline or whole brain atrophy. Having high HSV‐1 IgG titres/IgM was associated with a slightly greater decline in MMSE points per year (difference in slope − 0.365, 95% CI: −0.958 to −0.072), but not with rate of whole brain atrophy. Symptomatic mutation carriers declined fastest on both MMSE and BSI measures, however, this was not influenced by HSV‐1. Among asymptomatic mutation carriers, rates of decline on MMSE and BSI were slightly greater among those who were HSV‐1 seronegative. Among mutation‐negative individuals, no differences were seen by HSV‐1. Stratifying by APOE4 status yielded inconsistent results. Interpretation We found no evidence for a major role of HSV‐1, measured by serum antibodies, in cognitive decline or whole brain atrophy among individuals at high risk of early‐onset AD.

Abstract

BackgroundEarly antiviral treatment is effective for Coronavirus Disease 2019 (COVID-19) but currently available agents are expensive. Favipiravir is routinely used in many countries, but efficacy is unproven. Antiviral combinations have not been systematically studied. We aimed to evaluate the effect of favipiravir, lopinavir-ritonavir or the combination of both agents on Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) viral load trajectory when administered early.Methods and findingsWe conducted a Phase 2, proof of principle, randomised, placebo-controlled, 2 × 2 factorial, double-blind trial of ambulatory outpatients with early COVID-19 (within 7 days of symptom onset) at 2 sites in the United Kingdom. Participants were randomised using a centralised online process to receive: favipiravir (1,800 mg twice daily on Day 1 followed by 400 mg 4 times daily on Days 2 to 7) plus lopinavir-ritonavir (400 mg/100 mg twice daily on Day 1, followed by 200 mg/50 mg 4 times daily on Days 2 to 7), favipiravir plus lopinavir-ritonavir placebo, lopinavir-ritonavir plus favipiravir placebo, or both placebos. The primary outcome was SARS-CoV-2 viral load at Day 5, accounting for baseline viral load. Between 6 October 2020 and 4 November 2021, we recruited 240 participants. For the favipiravir+lopinavir-ritonavir, favipiravir+placebo, lopinavir-ritonavir+placebo, and placebo-only arms, we recruited 61, 59, 60, and 60 participants and analysed 55, 56, 55, and 58 participants, respectively, who provided viral load measures at Day 1 and Day 5. In the primary analysis, the mean viral load in the favipiravir+placebo arm had changed by -0.57 log10 (95% CI -1.21 to 0.07, p = 0.08) and in the lopinavir-ritonavir+placebo arm by -0.18 log10 (95% CI -0.82 to 0.46, p = 0.58) compared to the placebo arm at Day 5. There was no significant interaction between favipiravir and lopinavir-ritonavir (interaction coefficient term: 0.59 log10, 95% CI -0.32 to 1.50, p = 0.20). More participants had undetectable virus at Day 5 in the favipiravir+placebo arm compared to placebo only (46.3% versus 26.9%, odds ratio (OR): 2.47, 95% CI 1.08 to 5.65; p = 0.03). Adverse events were observed more frequently with lopinavir-ritonavir, mainly gastrointestinal disturbance. Favipiravir drug levels were lower in the combination arm than the favipiravir monotherapy arm, possibly due to poor absorption. The major limitation was that the study population was relatively young and healthy compared to those most affected by the COVID-19 pandemic.ConclusionsAt the current doses, no treatment significantly reduced viral load in the primary analysis. Favipiravir requires further evaluation with consideration of dose escalation. Lopinavir-ritonavir administration was associated with lower plasma favipiravir concentrations.Trial registrationClinicaltrials.gov NCT04499677 EudraCT: 2020-002106-68.

Abstract

Background: Infections by several DNA viruses can severely impact outcomes in paediatric immunocompromised patients. Current testing, which is generally limited to singleplex qPCR assays, can miss both common and rarer viruses if they are not targeted. Objectives: To evaluate the performance of the Galileo Viral Panel (Galileo), a sample-to-result shotgun metagenomics platform for the detection and quantification of 12 DNA viruses, compared to standard of care qPCR assays. Study design: A clinical performance evaluation was carried out using 43 prospectively collected EDTA plasma samples positive for one or more DNA viruses. Agreement between assays was assessed by overall, positive, and negative percent agreement, as well as quantitative agreement by linear regression and Bland-Altman analysis. Results: Overall positive percent agreement was 84% (95% CI: 76%-90%), and negative percent agreement was 95% (95% CI: 92%-97%). There was a high correlation between Galileo and qPCR for ADV, CMV, EBV, and VZV (R2 = 0.91) and a mean difference by Bland Altman of -0.43 log10 IU or cp/ml (95% limits of agreement, -1.37 to 0.51). In addition, there was a high correlation between Galileo Signal Score and qPCR for TTV (R2 = 0.85). Conclusion: We observed high qualitative and quantitative agreement between qPCR and Galileo. Galileo identified additional viruses that were not tested with routine qPCR and could impact clinical outcomes.

Abstract

Summary: We identify amino acid variants within dominant SARS-CoV-2 T cell epitopes by interrogating global sequence data. Several variants within nucleocapsid and ORF3a epitopes have arisen independently in multiple lineages and result in loss of recognition by epitope-specific T cells assessed by IFN-γ and cytotoxic killing assays. Complete loss of T cell responsiveness was seen due to Q213K in the A∗01:01-restricted CD8+ ORF3a epitope FTSDYYQLY207-215; due to P13L, P13S, and P13T in the B∗27:05-restricted CD8+ nucleocapsid epitope QRNAPRITF9-17; and due to T362I and P365S in the A∗03:01/A∗11:01-restricted CD8+ nucleocapsid epitope KTFPPTEPK361-369. CD8+ T cell lines unable to recognize variant epitopes have diverse T cell receptor repertoires. These data demonstrate the potential for T cell evasion and highlight the need for ongoing surveillance for variants capable of escaping T cell as well as humoral immunity.

Abstract

Summary: We report severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) spike ΔH69/V70 in multiple independent lineages, often occurring after acquisition of receptor binding motif replacements such as N439K and Y453F, known to increase binding affinity to the ACE2 receptor and confer antibody escape. In vitro, we show that, although ΔH69/V70 itself is not an antibody evasion mechanism, it increases infectivity associated with enhanced incorporation of cleaved spike into virions. ΔH69/V70 is able to partially rescue infectivity of spike proteins that have acquired N439K and Y453F escape mutations by increased spike incorporation. In addition, replacement of the H69 and V70 residues in the Alpha variant B.1.1.7 spike (where ΔH69/V70 occurs naturally) impairs spike incorporation and entry efficiency of the B.1.1.7 spike pseudotyped virus. Alpha variant B.1.1.7 spike mediates faster kinetics of cell-cell fusion than wild-type Wuhan-1 D614G, dependent on ΔH69/V70. Therefore, as ΔH69/V70 compensates for immune escape mutations that impair infectivity, continued surveillance for deletions with functional effects is warranted.

Abstract

Summary: Background: The SARS-CoV-2 variant B.1.1.7 was first identified in December, 2020, in England. We aimed to investigate whether increases in the proportion of infections with this variant are associated with differences in symptoms or disease course, reinfection rates, or transmissibility. Methods: We did an ecological study to examine the association between the regional proportion of infections with the SARS-CoV-2 B.1.1.7 variant and reported symptoms, disease course, rates of reinfection, and transmissibility. Data on types and duration of symptoms were obtained from longitudinal reports from users of the COVID Symptom Study app who reported a positive test for COVID-19 between Sept 28 and Dec 27, 2020 (during which the prevalence of B.1.1.7 increased most notably in parts of the UK). From this dataset, we also estimated the frequency of possible reinfection, defined as the presence of two reported positive tests separated by more than 90 days with a period of reporting no symptoms for more than 7 days before the second positive test. The proportion of SARS-CoV-2 infections with the B.1.1.7 variant across the UK was estimated with use of genomic data from the COVID-19 Genomics UK Consortium and data from Public Health England on spike-gene target failure (a non-specific indicator of the B.1.1.7 variant) in community cases in England. We used linear regression to examine the association between reported symptoms and proportion of B.1.1.7. We assessed the Spearman correlation between the proportion of B.1.1.7 cases and number of reinfections over time, and between the number of positive tests and reinfections. We estimated incidence for B.1.1.7 and previous variants, and compared the effective reproduction number, Rt, for the two incidence estimates. Findings: From Sept 28 to Dec 27, 2020, positive COVID-19 tests were reported by 36 920 COVID Symptom Study app users whose region was known and who reported as healthy on app sign-up. We found no changes in reported symptoms or disease duration associated with B.1.1.7. For the same period, possible reinfections were identified in 249 (0·7% [95% CI 0·6–0·8]) of 36 509 app users who reported a positive swab test before Oct 1, 2020, but there was no evidence that the frequency of reinfections was higher for the B.1.1.7 variant than for pre-existing variants. Reinfection occurrences were more positively correlated with the overall regional rise in cases (Spearman correlation 0·56–0·69 for South East, London, and East of England) than with the regional increase in the proportion of infections with the B.1.1.7 variant (Spearman correlation 0·38–0·56 in the same regions), suggesting B.1.1.7 does not substantially alter the risk of reinfection. We found a multiplicative increase in the Rt of B.1.1.7 by a factor of 1·35 (95% CI 1·02–1·69) relative to pre-existing variants. However, Rt fell below 1 during regional and national lockdowns, even in regions with high proportions of infections with the B.1.1.7 variant. Interpretation: The lack of change in symptoms identified in this study indicates that existing testing and surveillance infrastructure do not need to change specifically for the B.1.1.7 variant. In addition, given that there was no apparent increase in the reinfection rate, vaccines are likely to remain effective against the B.1.1.7 variant. Abstract Elevated [CO2] (e[CO2]) environments have been predicted to improve rice yields under future climate. High temperature (HT) stress tolerant NL-44 and high yielding basmati Pusa 1121 rice cultivars, were exposed to e[CO2] (from panicle initiation to maturity) and a combination of e[CO2] + HT (from heading to maturity) using field based open top chambers. Elevated [CO2] significantly increased photosynthesis, seed-set, panicle weight and grain weight across both cultivars, more prominently with Pusa 1121. Conversely, e[CO2] + HT during flowering and early grain filling significantly reduced seed-set and 1000 grain weight, respectively. Averaged across both the cultivars, grain yield was reduced by 18 to 29%. Despite highly positive response with e[CO2], Pusa 1121 exposure to e[CO2] + HT led to significant reduction in seed-set and sink starch metabolism enzymatic activity. Interestingly, NL-44 maintained higher seed-set and resilience with starch metabolism enzymes under e[CO2] + HT exposure. Developing rice cultivars with higher [CO2] responsiveness incorporated with increased tolerance to high temperatures during flowering and grain filling using donors such as NL-44, will minimize the negative impact of heat stress and increase global food productivity, benefiting from [CO2] rich environments.

Abstract

This article provides a detailed comparative analysis of five orientational, two degrees of freedom (DOF) mechanisms whose envisioned application is the wrist of the iCub humanoid robot. Firstly, the current iCub mk.2 wrist implementation is presented, and the desired design objectives are proposed. Prominent architectures from literature such as the spherical five-bar linkage and spherical six-bar linkage, the OmniWrist-III and the Quaternion joint mechanisms are modeled and analyzed for the said application. Finally, a detailed comparison of their workspace features is presented. The Quaternion joint mechanism emerges as a promising candidate from this study.

Abstract

High temperature and increasing atmospheric CO2 are debatable issues under climate variability and of major concern for agricultural productivity. Field experiments were conducted with two chickpea (Cicer arietinum L.) genotypes, viz. Pusa 1103 (desi) and Pusa 1105 (kabuli) to examine the role of elevated CO2 (570±86 µmol/mol) and high temperature (5.93±0.22ºC above ambient) on yield and biomass using Open top chambers and temperature tunnel respectively. Elevated CO2 enhanced the grain yield and biomass of both the chickpea genotypes by 34-47 and 39-55 percent respectively while, high temperature exposure reduced the yield of both the genotypes by 19-30 percent. Among genotypes, counter effect of CO2 to high temperature is more prominent in desi compared to kabuli which was attributed with more partitioning of assimilates toward pods in desi. While in kabuli genotypes the biomass partitioning was more towards vegetative plant parts attributing enhanced biomass. Study concludes that elevated CO2 could ameliorate the reductions in yield under high temperature by more dry matter partitioning towards pods instead of temperature induced partitioning towards vegetative plant parts.

Abstract

COG-UK is supported by funding from the MRC part of UK Research & Innovation, the National Institute of Health Research (Grant code MC_PC_19027), and Genome Research Limited, operating as the Welcome Sanger Institute. Background The first epidemic wave of severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2) in Scotland resulted in high case numbers and mortality in care homes. In Lothian, over one-third of care homes reported an outbreak, while there was limited testing of hospital patients discharged to care homes. Aim To investigate patients discharged from hospitals as a source of SARS-CoV-2 introduction into care homes during the first epidemic wave. Methods A clinical review was performed for all patients discharges from hospitals to care homes from 1st March 2020 to 31st May 2020. Episodes were ruled out based on coronavirus disease 2019 (COVID-19) test history, clinical assessment at discharge, whole-genome sequencing (WGS) data and an infectious period of 14 days. Clinical samples were processed for WGS, and consensus genomes generated were used for analysis using Cluster Investigation and Virus Epidemiological Tool software. Patient timelines were obtained using electronic hospital records. Findings In total, 787 patients discharged from hospitals to care homes were identified. Of these, 776 (99%) were ruled out for subsequent introduction of SARS-CoV-2 into care homes. However, for 10 episodes, the results were inconclusive as there was low genomic diversity in consensus genomes or no sequencing data were available. Only one discharge episode had a genomic, time and location link to positive cases during hospital admission, leading to 10 positive cases in their care home. Conclusion The majority of patients discharged from hospitals were ruled out for introduction of SARS-CoV-2 into care homes, highlighting the importance of screening all new admissions when faced with a novel emerging virus and no available vaccine. Abstract

Background: As the global prevalence of allergy increases, it is clear that more individuals are presenting with complex and multiple allergies. The impact of various demographic and clinical risk factors on developing allergies has not been explored at a population level. Objectives: To ascertain if age, gender, ethnicity, UK geographical region of residence and being diagnosed with another allergy affect the risk of having allergies. Methods: A retrospective analysis was performed using cross-sectional data for the year 2018 extracted from the from the health improvement network (THIN) database. THIN is a live primary care database which holds entries about 6% of the UK population. A logistic regression analysis was carried out using demographic data and allergy diagnoses as independent variables. Results: Of the 3.03 million records analysed, 49.8% were male and 19.7% were children (aged < 18 yrs). There were gender, ethnicity and region-based differences in the prevalence of GP diagnosed allergic diseases in the UK. Abstract

Background The safety, effectiveness, and cost-effectiveness of molnupiravir, an oral antiviral medication for SARS-CoV-2, has not been established in vaccinated patients in the community at increased risk of morbidity and mortality from COVID-19. We aimed to establish whether the addition of molnupiravir to usual care reduced hospital admissions and deaths associated with COVID-19 in this population. Methods PANORAMIC was a UK-based, national, multicentre, open-label, multigroup, prospective, platform adaptive randomised controlled trial. Eligible participants were aged 50 years or older—or aged 18 years or older with relevant comorbidities—and had been unwell with confirmed COVID-19 for 5 days or fewer in the community. Participants were randomly assigned (1:1) to receive 800 mg molnupiravir twice daily for 5 days plus usual care or usual care only. A secure, web-based system (Spinnaker) was used for randomisation, which was stratified by age (vs ≥50 years) and vaccination status (yes vs no). COVID-19 outcomes were tracked via a self-completed online daily diary for 28 days after randomisation. The primary outcome was all-cause hospitalisation or death within 28 days of randomisation, which was analysed using Bayesian models in all eligible participants who were randomly assigned. This trial is registered with ISRCTN, number 30448031. Findings Between Dec 8, 2021, and April 27, 2022, 26 411 participants were randomly assigned, 12 821 to molnupiravir plus usual care, 12 962 to usual care alone, and 628 to other treatment groups (which will be reported separately). 12 529 participants from the molnupiravir plus usual care group, and 12 525 from the usual care group were included in the primary analysis population. The mean age of the population was 56·6 years (SD 12·6), and 24 290 (94%) of 25 708 participants had had at least three doses of a SARS-CoV-2 vaccine. Hospitalisations or deaths were recorded in 105 (1%) of 12 529 participants in the molnupiravir plus usual care group versus 98 (1%) of 12 525 in the usual care group (adjusted odds ratio 1·06 [95% Bayesian credible interval 0·81–1·41]; probability of superiority 0·33). There was no evidence of treatment interaction between subgroups. Serious adverse events were recorded for 50 (0·4%) of 12 774 participants in the molnupiravir plus usual care group and for 45 (0·3%) of 12 934 in the usual care group. None of these events were judged to be related to molnupiravir. Interpretation Molnupiravir did not reduce the frequency of COVID-19-associated hospitalisations or death among high-risk vaccinated adults in the community. 22. Prevalence trends and risk factors for allergic rhinoconjunctivitis, asthma and eczema in the UK

Abstract

Background: Allergic rhinoconjunctivitis (ARC), asthma and eczema carry a substantial morbidity. These conditions often co-exist within the same individual and prevalence can differ based on age, ethnicity and gender. Objectives: Using a UK primary care database, we estimated the trends in prevalence over the last decade for ARC, asthma and eczema and associated risk factors. Methods: Longitudinal cohort analysis of the health improvement (THIN) database between 1 Jan 2010 and 1 Jan 2019. Logistic regression analysis was used to explore risk factors for diagnosis of these conditions. Results: An average of 4.17 million records per year were analysed, 19.4% were children and 49.75% were male. There was an increase in prevalence of ARC, asthma and eczema amongst adults during the study period, whereas ARC and asthma prevalence amongst children has fallen. By 2018, 1:8 adults and 1:14 children had ARC; asthma was diagnosed in 1:7 adults and 1:10 children whereas eczema was diagnosed in 1:6 adults and 1:4 children respectively. Ethnicity and gender modify the risk of being diagnosed with these conditions. Having other allergies substantially increases the odds of having asthma, eczema and ARC. Conclusion: The population burden of ARC, asthma and eczema in the UK is substantial. These conditions are often associated with other allergies and can, therefore, be complex to manage. These data support calls for improvement of pathways of care for allergy patients in the UK.

Abstract

Fault prognosis of wind turbine gearbox has received considerable attention as it predicts the remaining useful life which further allows the scheduling of maintenance strategies. However, the studies related towards the RUL prediction of wind turbine gearbox are limited, because of the complexity of gearbox, acute changes in the operating conditions and non-linear nature of the acquired vibration signals. In this study, a health indicator is constructed in order to predict the remaining useful life of the wind turbine gearbox. Run to fail experiments are performed on a laboratory scaled wind turbine gearbox of overall gear ratio 1:100. Vibration signals are acquired and decomposed through continuous wavelet transform to obtain the wavelet coefficients. Various statistical features are computed from the wavelet coefficients which return form high-dimensional input feature set. Principal component analysis is performed to reduce the dimensionality and principal components (PCs) are computed from the input feature set. PC1 is considered as the health indicator and subjected to further smoothening by linear rectification technique. Exponential degradation model is fit to the considered health indicator and the model is able to predict the RUL of the gearbox with an error percentage of 2.73 %.

28. Use of a sample-to-result shotgun metagenomics platform for the detection and quantification of viral pathogens in paediatric immunocompromised patients

Abstract

Infections by several DNA viruses can severely impact outcomes in paediatric immunocompromised patients. Current testing, which is generally limited to singleplex qPCR assays, can miss both common and rarer viruses if they are not targeted.To evaluate the performance of the Galileo Viral Panel (Galileo), a sample-to-result shotgun metagenomics platform for the detection and quantification of 12 DNA viruses, compared to standard of care qPCR assays.A clinical performance evaluation was carried out using 43 prospectively collected EDTA plasma samples positive for one or more DNA viruses. Agreement between assays was assessed by overall, positive, and negative percent agreement, as well as quantitative agreement by linear regression and Bland-Altman analysis.Overall positive percent agreement was 84% (95% CI: 76%-90%), and negative percent agreement was 95% (95% CI: 92%-97%). There was a high correlation between Galileo and qPCR for ADV, CMV, EBV, and VZV (We observed high qualitative and quantitative agreement between qPCR and Galileo. Galileo identified additional viruses that were not tested with routine qPCR and could impact clinical outcomes.

Abstract

Fibroids and metabolic dysfunction disproportionately affect women of color. We have previously shown that recurrent fibroids and metabolic dysfunction lead to increased healthcare utilization. The impact of socioeconomic factors on access to care for these women is poorly understood. Our objective was to evaluate the social vulnerability indices of women with fibroids with and without metabolic dysfunction, and determine the association of social vulnerability with fibroid recurrence. We conducted a retrospective cohort study of 918 geocoded patients who underwent myomectomy at a tertiary health care system. The primary exposure was the Social Vulnerability Index (SVI), a measure of socioeconomic disadvantage developed by the CDC with four thematic subgroups (socioeconomic status, household composition, Race/Ethnicity/Language, and Housing/Transportation). The primary outcome was clinically significant fibroid recurrence after initial myomectomy, defined as symptomatic fibroids requiring re-imaging or surgery. SVI was analyzed as an overall score and by quartiles. Models were adjusted for age, race, and insurance status, with metabolic dysfunction analyzed separately as a covariate. Patients were classified as having metabolic dysfunction (MD) if they met any 2 of 5 WHO or NCEP ATP III criteria for metabolic syndrome with BMI as proxy for waist circumference. Appropriate parametric and non-parametric tests and logistic regression were used to determine the association of SVI with fibroid recurrence. The mean SVI score for the cohort was 0.58 (SD 0.31). Mean SVI scores for patients with and without clinically significant fibroid recurrence were similar at 0.56 (SD 0.30) and 0.57 (SD 0.30), respectively. There remained no association between mean SVI score and odds of fibroid recurrence in adjusted models (OR 0.35, CI 0.10-1.24, p 0.11). Notably, there was a decreased rate of radiologic fibroid recurrence in the highest quartile of SVI (p=0. 011) and an increased rate in the third quartile (p=0. 015). When isolating the individual themes of the SVI index, there was a significant decrease in surgical and radiologic fibroid recurrence in individuals with the highest quartile of minority and language vulnerability (p=0. 03). The odds of metabolic dysfunction increased by 2.9 with each unit increase in SVI (OR 2.85, CI 1.34-6. 07, p 0. 006) after adjusting for age, race, and insurance status. We report that while patients with a higher SVI have increased risk of metabolic dysfunction, this does not translate to higher rates of clinical significant fibroid recurrence. Higher SVI is associated with lower resourced settings and reduced access to care and can therefore be used as a starting point for public health policy. SVI should be considered when studying fibroids, and may illuminate potential barriers in access to care for fibroid recurrence in patients with a history of myomectomy. Abstract

Global dispersal and increasing frequency of the SARS-CoV-2 spike protein variant D614G are suggestive of a selective advantage but may also be due to a random founder effect. We investigate the hypothesis for positive selection of spike D614G in the United Kingdom using more than 25,000 whole genome SARS-CoV-2 sequences. Despite the availability of a large dataset, well represented by both spike 614 variants, not all approaches showed a conclusive signal of positive selection. Population genetic analysis indicates that 614G increases in frequency relative to 614D in a manner consistent with a selective advantage. Tendon-driven mechanisms are gaining popularity in developing light weight, backdrivable robots for widespread use in safe human-robot collaborations. For such robots, appropriate tendon routing is essential to avoid any kinematic couplings. This article talks about the concept design and development of a novel tendon routing mechanism for 4 tendons simultaneously through a 1 degree of freedom rotational axial joint (pronation-supination motion of the forearm). The mechanism employs the idea of a moving pulley to achieve constant length for the tendons between the fixed and moving parts, thus resulting in fully decoupled motions. A prototype model and it’s validation are also presented.

Abstract

Background Adenoviruses are significant pathogens for the immunocompromised, arising from primary infection or reinfection. Serotyping is insufficient to support nosocomial transmission investigations. We investigate whether whole-genome sequencing (WGS) provides clinically relevant information on transmission among patients in a pediatric tertiary hospital. Methods We developed a target-enriched adenovirus WGS technique for clinical samples and retrospectively sequenced 107 adenovirus-positive residual diagnostic samples, including viremias (>5 × 104 copies/mL), from 37 patients collected January 2011-March 2016. Whole-genome sequencing was used to determine genotype and for phylogenetic analysis. Results Adenovirus sequences were recovered from 105 of 107 samples. Full genome sequences were recovered from all 20 nonspecies C samples and from 36 of 85 species C viruses, with partial genome sequences recovered from the rest. Whole-genome phylogenetic analysis suggested linkage of 3 genotype A31 cases and uncovered an unsuspected epidemiological link to an A31 infection first detected on the same ward 4 years earlier. In 9 samples from 1 patient who died, we identified a mixed genotype adenovirus infection. Conclusions Adenovirus WGS from clinical samples is possible and useful for genotyping and molecular epidemiology. Whole-genome sequencing identified likely nosocomial transmission with greater resolution than conventional genotyping and distinguished between adenovirus disease due to single or multiple genotypes.

Abstract

Norovirus genome sequencing identified 33% of patients whose sequences were linked phylogenetically to those of another patient in the study. An additional 24% of nosocomially infected patients had unlinked sequences, suggesting infection from unsampled sources. Genome sequencing identifies unsuspected nosocomial norovirus infection., Background Norovirus is a leading cause of worldwide and nosocomial gastroenteritis. The study aim was to assess the utility of molecular epidemiology using full genome sequences compared to routine infection prevention and control (IPC) investigations. Methods Norovirus genomes were generated from new episodes of norovirus at a pediatric tertiary referral hospital over a 19-month period (n = 182). Phylogeny identified clusters of related sequences that were verified using epidemiological and clinical data. Results Twenty-four clusters of related norovirus sequences (“sequence clusters”) were observed, including 8 previously identified by IPC investigations (“IPC outbreaks”). Seventeen sequence clusters (involving 77/182 patients) were corroborated by epidemiological data (“epidemiologically supported clusters”), suggesting transmission between patients. Linked infections were identified among 44 patients who were missed by IPC investigations. Thirty-three percent of norovirus sequences were linked, suggesting nosocomial transmission; 24% of patients had nosocomial infections from an unknown source; and 43% were norovirus positive on admission. Conclusions We show there are frequent introductions of multiple norovirus strains with extensive onward nosocomial transmission of norovirus in a pediatric hospital with a high proportion of immunosuppressed patients nursed in isolation. Phylogenetic analysis using full genome sequences is more sensitive than classic IPC investigations for identifying linked cases and should be considered when investigating norovirus nosocomial transmission. Sampling of staff, visitors, and the environment may be required for complete understanding of infection sources and transmission routes in patients with nosocomial infections not linked to other patients and among patients with phylogenetically linked cases but no evidence of direct contact.

Abstract

Bimanual gestures are of the utmost importance for the study of motor coordination in humans and in everyday activities. A reliable detection of bimanual gestures in unconstrained environments is fundamental for their clinical study and to assess common activities of daily living. This paper investigates techniques for a reliable, unconstrained detection and classification of bimanual gestures. It assumes the availability of inertial data originating from the two hands/arms, builds upon a previously developed technique for gesture modelling based on Gaussian Mixture Modelling (GMM) and Gaussian Mixture Regression (GMR), and compares different modelling and classification techniques, which are based on a number of assumptions inspired by literature about how bimanual gestures are represented and modelled in the brain. Experiments show results related to 5 everyday bimanual activities, which have been selected on the basis of three main parameters: (not) constraining the two hands by a physical tool, (not) requiring a specific sequence of single-hand gestures, being recursive (or not). Abstract

Background This study aimed to evaluate the impact of four different reverse transcription quantitative PCR (RT-qPCR) master mixes on the performance of SARS-CoV-2 diagnostic PCRs using three primer/probe assays targeting the N gene (A, B and C). The dynamic range and lowest detected quantity was determined using a SARS-CoV-2 partial N gene RNA transcript dilution series (100,000–1 copy/μl) and verified using 72 nose and throat swabs, 29 of which tested positive for SARS-CoV-2 RNA. Results Assay C consistently detected the lowest quantity of partial N gene RNA transcript with all mastermixes. The Takara One Step PrimeScript™ III RT-PCR Kit mastermix enabled all primer pairs to detect the entire dynamic range evaluated, with the Qiagen Quantifast and Thermofisher TaqPath 1-Step kits also performing well. Sequences from all three primer/probe sets tested in this study (assay A, B and C) have 100 % homology to ≥97 % of the of SARS-CoV-2 sequences available up to 31st December 2020 (n = 291,483 sequences). Conclusions This work demonstrates that specific assays (in this case assay C) can perform well in terms of dynamic range and lowest detected quantity regardless of the mastermix used. However we also show that, by choosing the most appropriate mastermix, poorer performing primer pairs are also able to detect all of the template dilutions investigated. This work increases the potential options when choosing assays for SARS-CoV-2 diagnosis and provides solutions to enable them to work with optimal analytical sensitivity.

Abstract

This paper presents the digital implementation of fractional-order (FO) chaotic systems on Field Programmable Gate Array (FPGA). In the proposed work Simulink model of each chaotic system is first realized using HDL coder of MATLAB, wherein each coefficient and signal is represented using a fixed number of bits. The construced design is translated into VHDL code using hardware generation block. This code is further translated into bitstream file using Quartus software. The chaotic system is implemented by downloading the obtained bitstream file into Altera FPGA Cyclone IV E (EP4CE11529C7N) chip. A methodology has been developed to construct FO chaotic system using HDL coder. Five different FO chaotic systems, viz., Lorenz, Chen, Lu, Arneodo, and Lorenz Hyperchaotic system have been presented in the paper to illustrate the methodology. The systems have been implemented on FPGA platform. Analysis of each chaotic system is carried out on the basis of hardware resource utilization, static power analysis and synthesis frequency on FPGA. The results show that FPGA provides high-speed realizations with the desired accuracy and low power consumption for FO chaotic systems.

Abstract

Elevated [CO2] (e[CO2]) environments have been predicted to improve rice yields under future climate. However, a concomitant rise in temperature could negate e[CO2] impact on plants, presenting a serious challenge for crop improvement. High temperature (HT) stress tolerant NL-44 and high yielding basmati Pusa 1121 rice cultivars, were exposed to e[CO2] (from panicle initiation to maturity) and a combination of e[CO2] + HT (from heading to maturity) using field based open top chambers. Elevated [CO2] significantly increased photosynthesis, seed-set, panicle weight and grain weight across both cultivars, more prominently with Pusa 1121. Conversely, e[CO2] + HT during flowering and early grain filling significantly reduced seed-set and 1000 grain weight, respectively. Averaged across both the cultivars, grain yield was reduced by 18 to 29%. Despite highly positive response with e[CO2], Pusa 1121 exposure to e[CO2] + HT led to significant reduction in seed-set and sink starch metabolism enzymatic activity. Interestingly, NL-44 maintained higher seed-set and resilience with starch metabolism enzymes under e[CO2] + HT exposure. Developing rice cultivars with higher [CO2] responsiveness incorporated with increased tolerance to high temperatures during flowering and grain filling using donors such as NL-44, will minimize the negative impact of heat stress and increase global food productivity, benefiting from [CO2] rich environments.

Abstract

A field experiment was carried out in factorial randomized block design to evaluate 56 chickpea (Cicer arietinum L.) genotypes for high temperature tolerance. High temperature was imposed by delaying sowing dates i.e. normal (9th November) and late sowing (19th December). Under late sown condition, high temperature was experienced by crop starting from flowering stage to crop maturity (during this period maximum temperature ranged from 25 to 40 °C). Chickpea genotypes were assessed based on various physiological tests. A significant genotypic variability was recorded in relative water content, membrane stability index, canopy temperature depression (CTD), photosynthetic pigments, photosynthetic rate (PN), canopy photosynthesis, growth, and yield based indices. In general, late sown high temperature stress condition significantly reduced all the physiological, growth and yield parameters except CTD. For each trait promising genotypes under late sown (high temperature) condition were identified. Furthermore, photosynthetic pigment profile under late sown high temperature condition at podding stage was analyzed using thin layer chromatography and that also revealed the genotypic variations. Tolerant genotypes in general maintained darker bands and also showed more number of photosynthetic pigments than relatively sensitive ones. In addition to this, total carotenoids content, under late sown condition at podding stage exhibited significant positive association with heat tolerance index (HTI), CTD, rate of photosynthesis and total chlorophyll content. That in turn indicated that higher level of total carotenoids played important role to maintain heat tolerance under late sown high temperature condition by protecting the photosynthetic machinery. In general, genotypes identified for high temperature tolerance based on HTI, heat susceptibility index (HSI) and heat yield stability index (HYSI), also had better physiological performance as evident from higher values of almost all physiological parameters recorded during the present study. Further, on the basis of all over performance, eight genotypes Pusa 1103, Pusa 1003, KWR 108, BGM 408, BG 240, PG 95333, JG 14, BG 1077 proved to be high temperature tolerant (HSI ≤ 0.9, HTI ≥ 0.59 and HYSI ≥ 50%).

Abstract

Heat stress is a major constrain to sustain rice production and grain quality. Rising atmospheric [CO2] is predicted to increase photosynthesis resulting in higher biomass and yield. Conversely, both elevated (e[CO2]) and heat stress (HT) are documented to deteriorate grain quality traits in rice. However, interactive effect of e[CO2] + HT on rice grain yield, quality traits and particularly mineral composition under natural field condition in tropical environments are limited. Independent field experiments were conducted to assess the potential impact of e[CO2] alone and in combination with HT on grain yield, quality traits and mineral composition of two rice cultivars Nerica-L-44 (heat tolerant) and Indian basmati rice variety Pusa 1121, using field based open top chamber (OTC) facility. Elevated [CO2] significantly influenced grain quality traits by increasing chalkiness (69–83%), amylose content (18–37%), decreasing protein content by 4% and altering grain mineral nutrient composition across the cultivars. Proportion of chalky grains was further increased in Nerica-L-44 and Pusa 1121 under e[CO2] + HT interaction. Correlation analysis revealed negative relationship of grain minerals with chalkiness and amylose content. In summary, independent exposure of rice to e[CO2] reduced grain quality and e[CO2] + HT further increased the negative effects on grain nutrient and quality.

Abstract

The main objective of this paper is to establish a novel method for patient nonspecific epilepsy detection. The proposed method is applied on two different publicly accessible datasets. Features like mean, variance, skewness, kurtosis, line length, energy, and band power were calculated and then used for classifying the datasets. Classification algorithms used are KNN and RUSBoost which classify the EEG signals, and their respective performances are evaluated by the measurement of specificity, sensitivity, and accuracy. The results of all the classifiers are compared, and out of these RUSBoost shows the best performance. An overall accuracy of 94–99% is achieved which proves the success of this method.

Previous methods have relied on PCR amplification, which is problematic due to primer design, and transcriptome sequencing (RNA-Seq), which nonspecifically sequences all RNA, including host and bacterial RNA, in stool specimens. Target enrichment uses a panel of custom-designed 120-mer RNA baits that are complementary to all publicly available norovirus sequences, with multiple baits targeting each position of the genome, which overcomes the challenge of primer design. Norovirus genomes are enriched from stool RNA extracts to minimize the sequencing of nontarget RNA. SureSelect target enrichment and Illumina sequencing were used to sequence full genomes from 507 norovirus-positive stool samples with reverse transcription–real-time PCR cycle threshold ( C T ) values of 10 to 43. Sequencing on an Illumina MiSeq system in batches of 48 generated, on average, 81% on-target reads per sample and 100% genome coverage with >12,000-fold read depth. Samples included genotypes GI.1, GI.2, GI.3, GI.6, GI.7, GII.1, GII.2, GII.3, GII.4, GII.5, GII.6, GII.7, GII.13, GII.14, and GII.17. When outliers were accounted for, we generated >80% genome coverage for all positive samples, regardless of C T values. A total of 164 samples were tested in parallel with conventional PCR genotyping of the capsid shell domain; 164/164 samples were successfully sequenced, compared to 158/164 samples that were amplified by PCR. Four of the samples that failed capsid PCR analysis had low titers, which suggests that target enrichment is more sensitive than gel-based PCR. Two samples failed PCR due to primer mismatches; target enrichment uses multiple baits targeting each position, thus accommodating sequence heterogeneity among norovirus genomes.

Abstract

International students have unique personal and academic challenges during their training in genetic counseling programs across the United States (U.S.). Previous research has explored their motivations and experiences; however, there is scant research on how their international status affects the post-graduate experience. The current study used semi-structured phone interviews to explore the professional issues that international students face throughout their educational and professional careers. Twenty-six participants were interviewed including international genetic counseling students in their second years of training and international genetic counselors who graduated from a U.S.-accredited program. Participants included six, second-year students, twelve genetic counselors employed in the U.S., six employed in Canada, and one employed in the United Kingdom (U.K.). Qualitative analysis of interviews captured the common experiences and challenges international students faced during their training and post-graduation. Participants stated that they applied to programs in the U.S. because there is wide transferability of qualifications across the world, and there is limited or no opportunities for masters level genetic counseling training in their home country. Most participants who had applied for jobs in the U.S. experienced difficulties regarding unfamiliarity of human resources (HR) departments and Border Control Officers with international genetic counselors (GCs) and their visa requirements. The results suggest that currently there are insufficient job resources tailored to international genetic counselors, and an inadequate availability of peer support. The results also speak to the need to develop resources for prospective international students and for international GCs seeking jobs, and establishment of a peer support network. These resources may also provide assistance to genetic counseling training programs and employers to address the challenges faced by international genetic counselors.

Abstract

Rising atmospheric CO2 concentration can stimulate plant growth through enhanced photosynthesis and carbohydrate assimilation. A study was planned to analyse the effects of elevated CO2 (eCO2) (570 ± 45 µmol mol−1) on photosynthesis, carbohydrate assimilation and photorespiratory enzymes and their gene expression in desi (Pusa 1103) and kabuli (Pusa 1105) chickpea genotypes. The findings showed higher rate of photosynthesis in both desi and kabuli chickpea genotypes under elevated CO2 and was accompanied with increased starch and sugar concentration and rubisco activity. Expression of rbcS and rbcL genes was higher under elevated CO2 during flowering stage but non-significant changes occurred in expression at podding stage. Shoot biomass and seed yield was significantly higher in both chickpea genotypes under eCO2. Glycolate oxidase activity decreased under eCO2 and the reduction was greater in desi compared to kabuli genotype, suggesting suppressed photorespiration in both the chickpea genotypes. The finding of this study concludes that chickpea crop can perform better under eCO2 environment due to increased rate of photosynthesis and suppressed photorespiration. Between two types of chickpea, desi may respond better to eCO2 owing to its higher sink potential than kabuli types.

Abstract

The study was carried out to assess genetic diversity among 119 lentil genotypes grown in different habitats for heat tolerance using morpho-physiological and reproductive traits and SSR markers. High-temperature stress was applied at seedling (35/33°C) and anthesis stages (35/20°C) to study the effects on morpho-physiological and reproductive traits under hydroponic condition, which was compared with non-stressed and stressed field conditions. A set of 209 alleles were identified by 35 SSR markers among the genotypes. Genetic diversity and polymorphism information content values varied between 0.0494–0.859 and 0.0488–0.844, with mean values of 0.606 and 0.563, respectively. Genotypes were clustered into nine groups based on SSR markers. Morpho-physiological and reproductive traits under heat stress were found to be significantly different among SSR clusters. These findings suggest that heat adaptation is variable among the genotypes and the tolerant materials can be evolved through hybridization using parents from different clusters with diverse mechanisms of heat tolerance.

Abstract

In order to reduce the share of the motive power required to drive the robot’s links, with the aim of increasing its payload-to-weight ratio, this article studies the best way to relocate the actuators (inertial load) but not complicate the joint kinematics. For this, several Parallel Kinematic Mechanisms (PKMs) were considered, namely a 4-UU mechanism, a spherical 5-bar mechanism and a spherical 6-bar mechanism, with gimbal-like rotations. Computer-Aided Design (CAD) modelling and simulations exploring the workspaces for each of these mechanisms was performed. The complete workspace and isotropy analyses comparing these mechanisms to a gimbal system are presented. The general observations suggest that these mechanisms posses a non-uniform workspace with a “warping” behaviour. However, the spherical six bar mechanism proves to be the best solution so far with isotropy nearly \(\ge \)0.9 throughout its workspace.

Abstract

N-UU class mechanisms, exemplified by the Omni-Wrist III, are compact parallel kinematic mechanisms (PKM) with large singularity free workspaces. These characteristics make them ideal for applications in robot wrists. This article presents the detailed kinematic and workspace analysis for four N-UU class mechanisms. More in detail, the equations defining the mechanism’s moving platform kinematics are derived as a function of the motion of the input links; these are then used to explore the mechanism’s workspace. These results are furthermore validated by comparing them to the results obtained from CAD-based simulations. The analyses suggests that the workspace of the mechanism is non-uniform, with a “warping” behaviour that occurs in an asymmetric fashion in a specific region of the workspace. Furthermore we show how the rotation of the input links, which mainly actuates the yaw and pitch angles of the mechanism, also causes unwanted coupled rotations along the roll axis.
