The Arecaceae family has a worldwide distribution, specially in the tropical and subtropical regions. We sequenced the chloroplast genome of Acrocomia intumescens and A. totai, widely used in the food and energy industry, Bactris gasipaes, important for palm heart, Copernicia alba and C. prunifera, worldwide known for wax utilization, and Syagrus romanzoffiana, of great ornamental potential. Copernicia spp. showed the largest chloroplast genomes (C. prunifera: 157,323 bp and C. alba: 157,192 bp), while B. gasipaes presented the smallest (155,078 bp). Copernicia spp. had two more gene copies (trnL-GAG) than the others, and S. romanzoffianaunderwent pseudogenization in one copy of rps19. Structurally, great synteny was detected among palms. Conservation was also observed in the distribution of single sequence repeats (SSR). Copernicia spp. presented less dispersed repeats, without occurrence in the small single copy (SSC). All RNA editing sites were C (cytidine) to U (uridine) conversions. Overall, closer phylogenetically species shared more sites. Almost all nodes of the phylogenetic analysis showed posterior probability (PP) of 1.0, reaffirming the close relationship between Acrocomia species. These results elucidate the conservation among palm chloroplast genomes but point to subtle structural changes, providing support for the evolutionary dynamics of the Arecaceae family.

The Brazilian palm fruits and hearts-of-palm of Euterpe edulis, E. oleracea and E. precatoria are an important source for agro-industrial production, due to overexploitation, conservation strategies are required to maintain genetic diversity. Chloroplast genomes have conserved sequences, which are useful to explore evolutionary questions. Besides the plastid DNA, genome skimming allows the identification of other genomic resources, such as single nucleotide polymorphisms (SNPs), providing information about the genetic diversity of species. We sequenced the chloroplast genome and identified gene content in the three Euterpe species. We performed comparative analyses, described the polymorphisms among the chloroplast genome sequences (repeats, indels and SNPs) and performed a phylogenomic inference based on 55 palm species chloroplast genomes. Finally, using the remaining data from genome skimming, the nuclear and mitochondrial reads, we identified SNPs and estimated the genetic diversity among these Euterpe species. The Euterpe chloroplast genomes varied from 159,232 to 159,275 bp and presented a conserved quadripartite structure with high synteny with other palms. In a pairwise comparison, we found a greater number of insertions/deletions (indels = 93 and 103) and SNPs (284 and 254) between E. edulis/E. oleracea and E. edulis/E. precatoria when compared to E. oleracea/E. precatoria (58 indels and 114 SNPs). Also, the phylogeny indicated a closer relationship between E. oleracea/E. precatoria. The nuclear and mitochondrial genome analyses identified 1,077 SNPs and high divergence among species (FST = 0.77), especially between E. edulis and E. precatoria (FST = 0.86). These results showed that, despite the few structural differences among the chloroplast genomes of these Euterpe palms, a differentiation between E. edulis and the other Euterpe species can be identified by point mutations. This study not only brings new knowledge about the evolution of Euterpe chloroplast genomes, but also these new resources open the way for future phylogenomic inferences and comparative analyses within Arecaceae.

Here we sequenced and characterized the complete plastome of Bactris riparia, a species closely related to B. gasipaes and widely distributed in Western Amazonia. We performed a comparative genomic analysis with B. riparia and the other four Bactridinae species retrieved from GenBank. The plastome of B. riparia was 156,715 bp with a quadripartite structure. Gene content included 86 protein-coding genes (CDS), 38 tRNAs, and 8 rRNAs. Bactris riparia has 69 more base pairs than B. gasipaes, with identical numbers in IR, and more in LSC and SSC. The comparative analysis indicated that structure, collinearity, and IR/SSC borders of plastomes within subtribe Bactridinae are, in general, conserved. We predicted 69 SSRs in B. riparia plastome. Among them, ~80% consisted of A/T homopolymers. Among the 52 variable CDS, rbcL showed the highest non-synonymous rate, while the rps15 gene had the highest synonymous rate. Three genes (ccsA, cemA, and rpoC1) presented evidence of positive selection and 22 genes showed evidence of purifying selection. The phylogenetic tree based on plastome sequences set Bactris as more closely related to Astrocaryum than to Acrocomia. These new plastome data of B. riparia will contribute to studies about the diversity, evolutionary history, and conservation of palms.

Amazonia is a major world centre of plant domestication, but the genetics of domestication remains unclear for most Amazonian crops. Manioc (Manihot esculenta) is the most important staple food crop that originated in this region. Although manioc is relatively well-studied, little is known about the diversification of bitter and sweet landraces and how they were dispersed across Amazonia. We evaluated single nucleotide polymorphisms (SNPs) in wild and cultivated manioc to identify outlier SNPs putatively under selection and to assess the neutral genetic structure of landraces to make inferences about the evolution of the crop in Amazonia. Some outlier SNPs were in putative manioc genes possibly related to plant architecture, transcriptional regulation and responses to stress. The neutral SNPs revealed contrasting genetic structuring for bitter and sweet landraces. The outlier SNPs may be signatures of the genomic changes resulting from domestication, while the neutral genetic structure suggests independent dispersals for sweet and bitter manioc, possibly related to the earlier domestication and diversification of the former. Our results highlight the role of ancient peoples and current smallholders in the management and conservation of manioc genetic diversity, including putative genes and specific genetic resources with adaptive potential in the context of climate change. © 2019 The Authors. Omphalotaceae is the family of widely distributed and morphologically diverse marasmioid and gymnopoid agaric genera. Phylogenetic studies have included the family in Agaricales, grouping many traditionally and recently described genera of saprotrophic or parasitic mushroom-producing fungi. However, some genera in Omphalotaceae have not reached a stable concept that reflects monophyletic groups with identifiable morphological circumscription. This is the case of Gymnopus and Marasmiellus, which have been the target of two opposing views: (1) a more inclusive Gymnopus encompassing Marasmiellus, or (2) a more restricted Gymnopus (s. str.) while Marasmiellus remains a distict genus; both genera still await a more conclusive phylogenetic hypothesis coupled with morphological recognition. Furthermore, some new genera or undefined clades need more study. In the present paper, a phylogenetic study was conducted based on nrITS and nrLSU in single and multilocus analyses including members of the Omphalotaceae, more specifically of the genera belonging to the /letinuloid clade. The resulting trees support the view of a more restricted Gymnopus and a distinct Marasmiellus based on monophyletic and strongly supported clades on which their morphological circumscriptions and taxonomic treatments are proposed herein. The results also provide evidence for the description of two new genera: Paragymnopus and Pusillomyces. Pusillomyces manuripioides sp. nov. (type species of the genus) is described with morphological description, taxonomic and ecological remarks, and illustrations.

Background and aims – Pollination systems often reflect adaptations to specific groups of pollinators, and these morphological specialisations have been important in the diversification of the angiosperms. Here, we study the evolution of the capitulum and pollination system in the pantropical genus Parkia, which comprises 35 species of trees distributed largely in the forests of South and Central America, Africa, Madagascar, and the Indo-Pacific. The flowers are grouped into capitula that are composed of one, two, or three distinct morphological types, and are principally pollinated either by insects or by bats. Material and methods – Using BEAST, we estimated the ages of nodes in a phylogeny based on four chloroplast regions (matK, trnL, psbA-trnH, and rps16-trnQ) and the nuclear region ITS/18S/26S. This analysis also enabled us to reconstruct the ancestral state of the capitulum and hence infer the ancestral pollination system. Euclidean distance-based cluster analysis was performed to determine which characters are consistently related to a specific pollination system.Key results – Our results indicate that the ancestral capitulum in the genus had three types of flowers and a morphology associated with bat-pollination in both the Paleotropics and Neotropics. In one derived Neotropical clade, the number of floral types in each capitulum was reduced to two (capitulum also bat-pollinated) or one (insect-pollinated). Thus, entomophily, as seen in some Neotropical species of Parkia, has been derived from a bat-pollinated ancestor. Cluster analysis showed that the floral characters were mostly consistent with pollination systems.Conclusion – Chiropterophily is not an evolutionary dead end in Parkia because during the evolutionary history of the genus there has been at least one transition to entomophily. Parkia provides a unique example of evolutionary transitions from chiropterophily to entomophily in a pantropical genus of trees.

Parkia R.Br. (Leguminosae, Caesalpinioideae, mimosoid clade) is a pantropical genus with approximately 35 recognized species in three taxonomic sections (Parkia, Platyparkia and Sphaeroparkia), distributed widely in tropical forests and savannas in South and Central America, Africa-Madagascar and the Indo-Pacific region. In this study, phylogenetic analyses (Maximum Likelihood and Bayesian Inference), ancestral area and habitat estimations were performed using chloroplast (matK, trnL, psbA-trnH and rps16-trnQ) and nuclear (ITS/18S/26S) DNA sequences for the purpose of testing the monophyly of Parkia and inferring the geographic origin of the genus and times of divergence of the various lineages. This enabled investigation of factors that may have influenced its diversification in both hemispheres. Our results support the monophyly of the genus. A fossil-calibrated Bayesian analysis dated the Parkia crown node to the Miocene (at c. 18.85 Ma). Biogeographic analysis reconstructed an origin in the lowlands rainforests (terra firme) in Amazonia with subsequent radiation in the Neotropical region from the Miocene onwards, with dispersion events as far as Central America, and the Atlantic Forest and the cerrado of Brazil. A single dispersion from the Neotropics to the Paleotropics is hypothesised, with subsequent smaller radiations in Africa-Madagascar and the Indo-Pacific (crown ages 3.79 and 5.15 Ma respectively). Factors that may have influenced the radiation and speciation of Parkia include the elevation of the Andes (especially in the Miocene), and more recently the closing of the Panama gap in Neotropics, the climatic fluctuations of the Pleistocene influenced the diversification of species on both continents. The elevation of the Sunda Shelf in Indo-Pacific region during the last glacial maximum (LGM) appears to be the main driving force for speciation in that region. In Africa, the low number of species may be related to extinction processes.

Seeds of a plant, supposedly a palm tree known popularly as peach palm (Bactris gasipaes), were seized by the Federal Police in the state of Pará, Brazil, without documentation of legal origin to authorize transportation and marketing in Brazil. They were alleged to be from the western part of Amazonas, Brazil, near the frontier with Peru and Colombia, justifying the lack of documentation. The species was confirmed to be peach palm. To determine the likely place of origin, a genetic analysis was performed to determine the relationship between the seized seeds and representative populations of peach palm from all of Amazonia, maintained in the Peach palm Core Collection, at the National Research Institute for Amazonia, using nine microsatellite loci. Reynolds' coancestry analysis showed a strong relationship between the seeds and the Pampa Hermosa landrace, around Yurimaguas, Peru. The Structure program, used to infer the probability of an individual belonging to a given population, showed that most seeds grouped with populations close to Yurimaguas, Peru, corroborating the coancestry analysis. The Pampa Hermosa landrace is the main source of spineless peach palm seeds used in the Brazilian heart-of-palm agribusiness, which motivated the smugglers to attempt this biopiracy.

Background and Aims Amazonia is a major world centre of plant domestication, but little is known about how the crops were dispersed across the region. Manioc (Manihot esculenta) was domesticated in the south-western Amazon basin, and is the most important staple food crop that originated in Amazonia. Current contrasting distributions may reflect distinct histories of dispersal of bitter and sweet manioc landraces. To produce new insights into the evolutionary history of the crop, we investigated the contemporary genetic diversity and structure of bitter and sweet manioc along major Amazonian rivers. Methods The patterns of genetic structure and diversity of wild and cultivated sweet and bitter manioc with four chloroplast and 14 nuclear microsatellite markers were evaluated. Results were interpreted in terms of the crop's dispersal. Key results No phylogeographic patterns among rivers were detected, and genetic structure among rivers was confounded by the bitter-sweet divergence. However, differences in the distribution of nuclear diversity and somewhat distinctive patterns of genetic structure across rivers were observed within bitter and sweet manioc. Conclusions Various pre-Columbian and post-European conquest events in the history of Amazonian occupation may explain the absence of clearer patterns of genetic structure. However, the wide distribution of the most common chloroplast haplotype agrees with an early dispersal of manioc across Brazilian Amazonia. Furthermore, differences in genetic structure and in the spatial distribution of genetic diversity suggest that bitter and sweet manioc had distinct dispersal histories. Knowledge about how prehistoric and contemporary Amazonian peoples manage their crops is valuable for the maintenance and conservation of the impressive diversity of their native crops. © 2018 The Author(s). Annatto (Bixa orellana L.) is a tropical American crop, commercially valuable due to its application in the food and cosmetics industries as a natural dye. The wild ancestor of cultivated annatto is B. orellana var. urucurana. Although never cultivated, this variety occurs in open forests and anthropogenic landscapes, and is always associated with riparian environments. In this study, we evaluated the genetic diversity and structure of B. orellana var. urucurana populations in Brazilian Amazonia using 16 microsatellite loci. We used Ecological Niche Modeling (ENM) to characterize the potential geographical range of this variety in northern South America. We analyzed 170 samples from 10 municipalities in the states of Rondônia, Pará and Roraima. A total of 194 alleles was observed, with an average of 12.1 alleles per locus. Higher levels of expected (HE) than observed (HO) heterozygosities were found for all populations. Bayesian analysis, Neighbor-Joining dendrograms and PCAs suggest the existence of three strongly structured groups of populations. A strong and positive correlation between genetic and geographic distances was found, suggesting that genetic differentiation might be caused by geographic isolation. From species distribution modelling, we detected that South Rondônia, Madre di Dios River basin, Llanos de Mojos, Llanos de Orinoco and eastern Ecuador are highly suitable areas for wild annatto to occur, providing additional targets for future exploration and conservation. Climatic adaptation analyses revealed strong differentiation among populations, suggesting that precipitation plays a key role in wild annatto’s current and potential distribution patterns. Species complexes are common in the Neotropical flora, and the Pagamea guianensis complex is one of the most widespread groups of species in the Amazonian white-sand flora. Previous analyses suggested the occurrence of ten species in this group, but species limits remained unclear due to poor sampling, morphological overlap and low molecular variation. Here we present the most comprehensive population and molecular sampling across the geographical distribution of the P. guianensis complex to date in order to test the monophyly of this group and to clarify species limits. Using a high-throughput DNA sequencing approach, we sequenced 431 loci (> 34 M bases) for 179 individuals. We applied phylogenetic and species tree analyses to resolve phylogenetic relationships among the sampled individuals. Species delimitation was inferred based on genomic data, and we tested whether hypothesized species could be differentiated using morphological, ecological and near-infrared spectroscopy data. We confirm the monophyly of the P. guianensis complex and accept 15 distinct and well-supported lineages, here proposed as 14 species and one subspecies. Our findings highlight the importance of multiple lines of evidence from independent datasets in the process of species delimitation and species discovery in species complexes in the Neotropics. © The Botanical Journal of the Linnean Society 2018.

The Peach palm Active Germplasm Bank has abundant genetic diversity in its holdings. Because it is a live collection, maintenance, characterization and evaluation are expensive, restricting its use. One way to promote more efficient use is to create a Core Collection, a set of accessions with at least 70% of the genetic diversity of the full collection with minimal repetition. The available geographic, molecular marker (RAPD) and morphometric information was systematized and the populations were stratified into wild and domesticated. The Core Collection consists of 10% of the entire collection: 31 accessions of landraces, 5 accessions of non-designated populations and 4 accessions of wild populations. The Core has 92% of the molecular polymorphism and 95% of the heterozygosity of the full collection, with minimal divergence between them by molecular variance. The Core is already receiving priority maintenance, which will contribute to long term conservation. O Banco Ativo de Germoplasma de Pupunha tem abundante diversidade genética em seu acervo. Por ser uma coleção viva, os recursos financeiros para caracterizar e avaliar são escassos, restringindo seu uso. Uma forma de promover o uso eficiente é criar uma coleção nuclear, um conjunto de acessos com pelo menos 70% da diversidade genética da coleção inteira, com repetição mínima. As informações geográfica, molecular e morfométricas foram sistematizadas e as populações silvestres e domesticadas estratificadas. A coleção nuclear é constituída por 10% de toda a coleção: 31 amostras de raças primitivas, cinco amostras de populações não-designadas e quatro amostras de populações silvestres. A coleção tem 92% de polimorfismo molecular e 95% da heterozigosidade do banco inteiro, com um mínimo de divergência entre elas por variância molecular e já está recebendo prioridade em manutenção, o que irá contribuir para a conservação em longo prazo

Peach palm (Bactris gasipaes) is cultivated by many indigenous and traditional communities from Amazonia to Central America for its edible fruits, and is currently important for its heart-of-palm. The objective of this study was to investigate the mating system of peach palm, as this is important for conservation and breeding. Eight microsatellite loci were used to genotype 24 open-pollinated progenies from three populations of the Pampa Hermosa landrace maintained in a progeny trial for genetic improvement. Both the multi-locus outcrossing rates (0.95 to 0.99) and the progeny level multi-locus outcrossing rates (0.9 to 1.0) were high, indicating that peach palm is predominantly allogamous. The outcrossing rates among relatives were significantly different from zero (0.101 to 0.202), providing evidence for considerable biparental inbreeding within populations, probably due to farmers planting seeds of a small number of open-pollinated progenies in the same plot. The correlations of paternity estimates were low (0.051 to 0.112), suggesting a large number of pollen sources (9 to 20) participating in pollination of individual fruit bunches. Effective population size estimates suggest that current germplasm collections are insufficient for long-term ex situ conservation. As with most underutilized crops, on farm conservation is the most important component of an integrated conservation strategy. © 2015, Sociedade Brasileira de Genética. Printed in Brazil.

The Amazonian Tucumã palm (Astrocaryum aculeatum) produces edible fruit, traditionally consumed in indigenous communities and increasingly in urban centers. The species is incipiently domesticated and little studied, despite its growing economic importance for smallholder farmers and gatherers. Studies on the mating system are required for the conservation and use of the species' genetic resources. Our objective was to estimate mating system parameters of the Tucumã palm using microsatellite markers. Plants of 11 progenies of a spontaneous population were genotyped with eight microsatellite loci and the mating system parameters estimated. The population outcrossing rate was estimated at 0.978, and ranged from 0.774 to 1at the family level. The estimates of the correlation of paternity (0.176 and 0.205) suggest a low probability of full-sibs within progenies. Tucumã palm is a predominantly allogamous species and the open-pollinated progenies consist predominantly of half-sibs. A palmeira Astrocaryum aculeatum produz frutos comestíveis, utilizados na alimentação por populações indígenas, tradicionais e urbanas. Esta espécie é incipientemente domesticada e pouco estudada apesar de sua importância econômica para pequenos produtores e extrativistas. Estudos do sistema reprodutivo são necessários para conservação e uso dos recursos genéticos da espécie. O objetivo foi estimar parâmetros do sistema reprodutivo do tucumã-do-Amazonas usando marcadores microssatélites. Plantas de 11 progênies de uma população espontânea foram genotipadas com oito locos de microssatélites e os parâmetros do sistema de cruzamento estimados. A estimativa da taxa de cruzamento populacional foi de 0,978, enquanto ao nível de família variou de 0,774 a 1,283. Os valores da correlação de paternidade, 0,176 e 0,205, indicam baixa probabilidade da ocorrência de irmãos completos dentro das progênies. O tucumã-do-Amazonas é predominantemente alógama e as progênies de polinização aberta são constituídas predominantemente por meio-irmãos.

Peach palm (Bactris gasipaes Kunth) is a Neotropical palm domesticated by Native Americans. Its domestication resulted in a set of landraces (var. gasipaes), some with very starchy fruit used for fermentation, others with an equilibrium of starch and oil used as snacks. Which of the three wild types (var. chichagui) was involved and where the domestication process began are unclear, with three hypotheses under discussion: an origin in southwestern Amazonia; or in northwestern South America; or multiple origins. We reevaluate one of the wild types, defining it as the incipient domesticate, and then evaluate these hypotheses using the Brazilian peach palm Core Collection and selected herbaria samples to: (1) model the potential distributions of wild and domesticated populations; (2) identify the probable origin of domestication with a phylogeographic analysis of chloroplast DNA sequences; and (3) determine the dispersal routes after domestication using spatial analysis of genetic diversity based on 17 nuclear microsatellite loci. The two very small-fruited wild types have distinct distributions in the northern Andes region and across southern Amazonia, both under moderately humid climates, while the incipient domesticate, partly sympatric with the southern wild type, is also found along the Equatorial Andes, in a more humid climatic envelope, more similar to that of the domesticated landraces. Two distribution models for Last Glacial Maximum conditions (CCSM4, MIROC) also suggest distinct distributions for the two wild populations. The chloroplast DNA phylogeographic network confirms the area of sympatry of the incipient domesticate and the southern wild type in southwestern Amazonia as the origin of domestication. The spatial patterns of genetic diversity confirm the proposal of two dispersals, one along the Ucayali River, into western Amazonia, northwestern South America and finally Central America; the other along the Madeira River into central and then eastern Amazonia. The first dispersal resulted in very starchy fruit for fermentation, while the second may have been later and resulted in snack fruits. The use and dispersal of domesticated plants may reflect patterns of early human diffusion of technologies and lifestyles. Treegourd (Crescentia cujete) has fruits with ancient utilitarian and symbolic value in the Neotropics. We assessed diversity based on chloroplast (SNPs), nuclear (SSR) markers, and fruit shapes of cultivated treegourds and wild relatives across Amazonia and Mesoamerica in order to discuss hypothesis of dispersal routes and diversification of fruits along its distribution. The haplotype network showed three distinct groups: Crescentia amazonica, wild Mesoamerican C. cujete, and cultivated C. cujete from Brazilian Amazonia and Mexico. Mexico and Brazil shared two haplotypes, with slightly different distributions in Amazonia. The most divergent haplotype is well-represented in Eastern Amazonia. Nuclear differentiation between Mesoamerican wild and cultivated C. cujete is relatively low (FST = 0.35), compared with Amazonian cultivated (FST = 0.45-0.61). Differentiation is also higher between wild C. amazonica and cultivated C. cujete (FST = 0.57), but modest within cultivated C. cujete from Amazonia and Mexico (FST = 0.04), with higher genetic similarity in northwestern Amazonia. Mexico and Amazonia showed similar chloroplast nucleotide diversity (4.66 × 10-2 and 5.31 × 10-2, respectively), although sample sizes are very different. Except in Northwestern and Eastern Amazonia, we found ample genetic homogeneity of cultivated C. cujete across Amazonia, but highest morphological diversity in the Northwest, with fruit shapes that are absent in Mexico. We conclude that treegourds introduced into the Amazon Basin and Mexico share a common ancestry with a currently unknown origin. The patterns of genetic diversity across Amazonia allow two hypotheses of the routes of introduction: a northwestern introduction into the Negro and Solimões Rivers, and an eastern introduction from the coastal Guianas into the Amazonas River. The dispersal into Amazonia followed previously proposed routes of human and plant migrations. Numerous landraces of peach palm (Bactris gasipaes var. gasipaes) have been described in the Neotropics and are conserved in a genebank of INPA. We used RAPD markers to analyze the genetic diversity of eight peach palm landraces and two wild populations. Eight primers generated 124 markers; 101 markers were polymorphic (81.5 %). Observed heterozygosity was 0.38 and polymorphism was 93 %, both slightly higher than in previous studies. Amazonian landraces presented high heterozygosity (0.30) and a percentage of polymorphism (87,8 %) similar to Central American landraces (0.29 and 83,5 %, respectively), different from previous studies, which found Central American landraces to have lower values than Amazonian landraces. The structure of the dendrogram with Nei s genetic distance was similar to that of previous studies, with minor differences. The two wild populations were grouped far from the landraces, suggesting that they did not participate in the domestication of the cultivated populations. © 2019 Universidade Estadual Paulista - UNESP. Aiming to contribute to this interaction between theory and practice in classroom, the educational AminoUNO game was developed to simulate the protein synthesis process as the translating of nucleotide into amino acids, and also the influence of the mutation on this process. In addition, the game aims to facilitate the understanding of the degeneration of the genetic code using only a deck made with glue, scissors, cardboard, and letters models printed on paper.

Premise of the study: Crescentia cujete (Bignoniaceae) fruit rinds are traditionally used for storage vessels and handicrafts. We assembled its chloroplast genome and identified single-nucleotide polymorphisms (SNPs). Methods and Results: Using a genome skimming approach, the whole chloroplast of C. cujete was assembled using 3,106,928 sequence reads of 150 bp. The chloroplast is 154,662 bp in length, structurally divided into a large single copy region (84,788 bp), a small single copy region (18,299 bp), and two inverted repeat regions (51,575 bp) with 88 genes annotated. By resequencing the whole chloroplast, we identified 66 SNPs in C. cujete (N = 30) and 68 SNPs in C. amazonica (N = 6). Nucleotide diversity was estimated at 1.1 × 10−3 and 3.5 × 10−3 for C. cujete and C. amazonica, respectively. Conclusions: This broadened C. cujete genetic toolkit will be important to study the origin, domestication, diversity, and phylogeography of treegourds in the Neotropics.

Most native Amazonian crops were domesticated in the periphery of the basin. The upper Madeira River basin is an important part of this periphery where several important crops were domesticated and others are suspected to have been domesticated or arrived early. Some of these crops have been reasonably well studied, such as manioc, peanut, peach palm, coca and tobacco, while others are not as well known, such as the hot peppers Capsicum baccatum and C. frutescens, and still others need confirmation, such as cocoyam and annatto. We review the information available for manioc, peach palm, Capsicum, peanut, annatto and cocoyam. The state-of-the-art for Capsicum frutescens, annatto and cocoyam is insufficient to conclude definitively that they were domesticated in the upper Madeira, while all the others have at least one of their origins or centers of diversity in the upper Madeira. Resumo A maioria dos cultivos nativos da Amazônia foi domesticada na periferia da bacia. A bacia do alto rio Madeira é uma parte importante dessa periferia, onde se suspeita que vários cultivos importantes foram domesticados, alguns são confirmados e outros possivelmente chegaram há muito tempo na região. Alguns destes cultivos foram razoavelmente bem estudados, tais como mandioca, amendoim, pupunha, coca e tabaco, enquanto outros não são tão bem conhecidos, como as pimentas Capsicum baccatum e C. frutescens, e ainda outros precisam de confirmação, como taioba e urucum. Revisamos as informações disponíveis para a mandioca, pupunha, Capsicum, amendoim, urucum e taioba. O estado da arte de Capsicum frutescens, urucum e taioba é insuficiente para concluir definitivamente que eles foram domesticados no alto rio Madeira, enquanto todos os outros têm pelo menos uma das suas origens ou centros de diversidade na região.

Peach palm is a native Amazonian fruit species with broad genetic diversity in its wild and domesticated populations. This study completed the molecular characterization and genetic analysis of the accessions in the Peach Palm genebank, Brazil, using RAPD markers. Eight primers generated 132 markers, of which 128 were polymorphic. Average heterozigosity was 0.35, with 95.5% polymorphism. The genetic variability within the landraces (H S) was 0.32, while genetic divergence (G ST) was 0.09 among the four well-represented landraces. The average gene flow was 5.0, with high gene flow between the Solimões and Pampa Hermosa (Nm=10.07), and between the Putumayo and Solimões (Nm=10.73) landraces, all western landraces. The dendrograms of the Nei's and Rogers' genetic distances of the well-represented landraces presented similar groupings to previous analyses, with the Solimões, Putumayo and Pampa Hermosa landraces grouped together in western Amazonia, and distant from the Pará landrace in central and eastern Amazonia.

Molecular markers were used to verify the existence of one or more primitive peach palm landraces, including Pampa Hermosa, in the microregion near Yurimáguas, Peru. This region provides the highest amount of seeds for peach palm heart agribusinesses in Brazil. In this analysis, we used 120 peach palm plants (Bactris gasipaes var. gasipaes) from four river basins around Yurimáguas. We used six primers, generating 73 RAPD markers. The heterozygosity ranged from 0.29 to 0.31, with a mean of 0.32, and the percentage of polymorphism ranged from 80.8 to 86.6, with a mean of 90.4. The dendrogram, based on Jaccard Similarity, presented eight groups, but it did not present groups formed by the water basins. The average gene flow was high, ranging from 11.41 to 18.89, as expected for populations within a same landrace. The analysis of the genetic diversity in this set of plants showed a common genetic basis among the plants. Nei's Genetic Distances were low, varying between 0.012 and 0.027. This suggests that such populations are very similar to each other, and that there is only one landrace in the region. Therefore, we propose the existence of only one landrace in the Yurimáguas region and the name "Pampa Hermosa" should be adopted. © 2018 Cientifica. All rights reserved.

RAPD markers were used to evaluate the genetic variability and structure of seven morphologically defined landraces of pejibaye (Bactris gasipaes Kunth, Palmae) to determine their validity and phylogenetic relationships. Two hundred and twenty plants of four Amazonian and three Central American landraces of var.gasipaes (the domesticate) and 30 plants of var.chichagui (H. Karsten) Henderson (the crop ancestor) maintained at the National Research Institute for Amazonia, Manaus, Amazonas, Brazil, were utilized. Eight RAPD primers yielded 113 markers, with good reproducibility, of which 97 were polymorphic. The four Amazonian landraces had an average heterozygosity of 0.30, with 86% polymorphism, greater than the Central American landraces (0.25; 74.3%) and var.chichagui (0.27; 80%). Among landrace genetic diversity (GST) was 15%, while within (Hs) was 85%, essentially equivalent to the AMOVA within (82.2%) and among (17.8%) variances. The Jaccard similarities, PCA, gene flow coefficients and Exact tests suggested that only one landrace exists in Central America, called Utilis after the first taxon described there, and that the Solimoes landrace is part of the Putumayo landrace, rather than a separate entity. The Para and Pampa Hermosa landraces were validated in accordance with their morphometric interpretations. The dendrogram of Nei’s genetic distances among valid landraces and var.chichagui supported the hypothesis of a single origin for pejibaye in southwestern Amazonia, with two migration routes: one to the northeast, becoming the Para landrace, and another to the northwest along the Andes, spreading into western Amazonia (Pampa Hermosa and Putumayo landraces) and across the Andes, reaching Central America (Utilis landrace).

Although the first inhabitants of western Amazonia domesticated pejibaye (Bactris gasipaes Kunth, Palmae) or peach palm for its fruits, today it is widely planted for its heart-of-palm. Like other domesticates, pejibaye presents a complex hierarchy of landraces developed before the conquest of the Americas. The existence of three landraces (Pará, Solimões, Putumayo) was proposed along the Amazonas and Solimões Rivers, Brazil, based on morphological characteristics. There are some questions remaining about the intermediate landrace being an artifact of the morphometric analysis. AFLPs were used to evaluate the relationships among samples of these putative landraces. DNA was extracted from 99 plants representing 13 populations maintained in the Pejibaye Germplasm Bank, Manaus, AM; six primer combinations generated 245 markers via PCR, which were scored in an ABI Prism 310 sequencer and analyzed with GeneScan Software; Jaccard similarities were estimated and a dendrogram was generated with UPGMA. Two groups of plants were observed in the dendrogram instead of three, and were similar at 0.795. Each group contained two subgroups, similar at 0.815. One group (n=41) contained 73% Pará landrace plants, with one subgroup (n=22) containing 91% Pará, and the other (n=19) containing 53% Pará. The other group (n=58) contained 53% Solimões and 40% Putumayo landrace plants, with one subgroup (n=21) containing 52% Solimões and 43% Putumayo, and the other (n=35) containing 57% Solimões and 37% Putumayo. The first group confirmed the Pará landrace. The second group suggested that the Solimões landrace does not exist, but that the Putumayo landrace extends along the Solimões River to Central Amazonia. © 2002, Scientia Agricola. O objetivo deste trabalho foi caracterizar o óleo-resina da copaíba (Copaifera reticulata) e estimar, por meio de marcadores microssatélites, a variabilidade genética da espécie na Floresta Nacional do Tapajós, PA. A amostragem foi realizada em duas áreas, distanciadas de 5 km, em 136 árvores. A diversidade genética foi avaliada com seis marcadores microssatélites derivados de C. langsdorffii, e o óleo obtido de 30 árvores (15 de cada área) foi caracterizado em termos físicos e químicos. O óleo C. reticulata apresenta aspecto líquido, fino, odor fraco e de coloração amarelo-dourada (73,3% das plantas), com viscosidade muito variável (18 a 187 Pa-s) e densidade média de 0,975±0,049 g cm-3. O índice de acidez variou de 9,62 a 10,17 mg g-1 de KOH e o de saponificação de 100,63 a 109,84 mg g-1. A análise molecular identificou 78 alelos, com média de 13 por loco. A heterozigosidade esperada variou 0,59 a 0,85 (média de 0,75), com nível de endogamia de 0,375 a 0,419. Houve pouca diferenciação genética entre as populações das diferentes áreas de coleta (F ST = 0,030), mas a variabilidade foi maior entre os grupos genéticos detectados pelo programa Structure (F ST = 0,070). Essa maior variabilidade indica que não há ameaças à conservação genética da copaíba, em médio prazo. Although originally domesticated for its fruit, exploitation of the peach palm (Bactris gasipaes Kunth) in the production of gourmet heart-of-palm has also become an important activity, hence the need for improved material for large-scale production, on employing the Pampa Hermosa landrace as the seed source. In this study 11 microsatellite markers were used to evaluate genetic divergence among 96 elite plants representing four populations of spineless peach palm from the above cited source. Genetic variability was high (HT = 0.82). The low levels of divergence [FST (0.023), GST' (0.005)] and the high number of migrants (Nm - 3.8 to 52.2) indicated significant interpopulation gene flow. Some of the plants presented high levels of genetic divergence, but the plants were grouped independently of their geographic origins. When combined with morpho-agronomic evaluation, the results found could substantially contribute towards mounting an efficient tool for obtaining superior genotypes with wide genetic variability for improvement programs. © 2012, Sociedade Brasileira de Genética.

Molecular analyses are providing new elements to decipher the origin, domestication and dispersal of native Amazonian crops in an expanding archaeological context. Solid molecular data are available for manioc (Manihot esculenta), cacao (Theobroma cacao), pineapple (Ananas comosus), peach palm (Bactris gasipaes) and guaraná (Paullinia cupana), while hot peppers (Capsicum spp.), inga (Inga edulis), Brazil nut (Bertholletia excelsa) and cupuassu (Theobroma grandiflorum) are being studied. Emergent patterns include the relationships among domestication, antiquity (terminal Pleistocene to early Holocene), origin in the periphery, ample pre-Columbian dispersal and clear phylogeographic population structure for manioc, pineapple, peach palm and, perhaps, Capsicum peppers. Cacao represents the special case of an Amazonian species possibly brought into domestication in Mesoamerica, but close scrutiny of molecular data suggests that it may also have some incipiently domesticated populations in Amazonia. Another pattern includes the relationships among species with incipiently domesticated populations or very recently domesticated populations, rapid pre- or post-conquest dispersal and lack of phylogeographic population structure, e.g., Brazil nut, cupuassu and guaraná. These patterns contrast the peripheral origin of most species with domesticated populations with the subsequent concentration of their genetic resources in the center of the basin, along the major white water rivers where high pre-conquest population densities developed. Molecular markers were used to examine the genetic variability of eight landraces of peach palm (Bactris gasipaes var. gasipaes) and two wild populations (Bactris gasipaes var. chichagui), their relationships and genetic structures. Two hundred plants of these 8 races were used and 18 plants of the two wild populations, one from the Magdalena River, Colombia, and the other from the Xingu River, Para, Brazil. Eight primers were used to generate RAPD markers, of which 124 markers with 101 polymmorphic. The observed heterozygosity was 0.38, with 93% polymorphism, both slightly greater than in earlier studies. The "gene flow medium" was 1.12 among the races of peach palm, which is explained by the distance between most breeds analyzed. These values are significantly larger than those of [1], because it is a less accurate marker for this type of analysis. The Amazonian landraces had greater heterozygosity and % polymorphism than the Central American race. The structure of the dendrogram with the four previously studied landraces, essentially validating it and confirming two landrace groups - one Occidental and one Oriental. When the Jurua landrace was added to the analysis, it joined the other Occidental races, as expected by its geographic position. When the other landraces were added to the analysis, a consistency and some problems were observed. The consistency was that all the landraces joined the Occidental group, expected by their geographic positions. The problems were the grouping of the Vaupes landrace with the Jurua landrace, which are geographically distant and have different fruit sizes and shapes. The relationship between the Cauca landrace and the Inirida landrace was also problematic, since they are geographically separated. The two wild populations joined the landraces at a great distance, suggesting that they did not participate in the domestication of the cultivated landraces and indirectly reenforcing the hypothesis of a single origin in southwestern Amazonia.

A pupunha (Bactris gasipaes Kunth, Palmae) foi domesticada por seu fruto pelos primeiros povos da Amazônia Ocidental, possuindo um complexo de raças primitivas (landraces) parcialmente caracterizado e mapeado morfologicamente. Ao longo dos Rios Amazonas e Solimões, no Brasil, foram propostas três raças primitivas [Pará (Rio Amazonas), Solimões (baixo e médio Rio Solimões), Putumayo (alto Rio Solimões)], com indicações de que a raça Solimões poderia ser artefato de análise morfométrica. Marcadores RAPDs foram usados para avaliar a hipótese de três raças. Extraiu-se DNA de 30 plantas de cada raça mantida no BAG de Pupunha em Manaus, AM, Brasil. Na amplificação por PCR, 8 primers geraram 80 marcadores, cujas similaridades de Jaccard foram estimadas para agrupamento das plantas com UPGMA. O dendrograma conteve 2 grandes grupos que juntaram-se a uma similaridade de 0,535: o grupo da raça Pará conteve 26 plantas dessa raça, 5 da Putumayo e 1 da Solimões; o grupo do Rio Solimões conteve 29 plantas da raça Solimões, 19 da Putumayo e 1 da Pará. A estrutura do segundo grupo sugere que existe apenas uma raça ao longo do Rio Solimões, pois as plantas amostradas são misturadas em sub-grupos sem ordem aparente. A análise genética não apoia a hipótese de três raças e sugere que a raça Putumayo estende-se ao longo do Rio Solimões até Amazônia central. Será necessário juntar dados genéticos com morfológicos para avaliar esta nova hipótese com mais precisão. The dendrogram contained 2 large groups that joined at a similarity of 0.535: the group of the Pará landrace contained 26 plants of this race, 5 of the Putumayo and 1 of the Solimões; the group of the Solimões River contained 29 plants of the Solimões race, 19 of the Putumayo and 1 of the Pará. The structure of the second group suggested that there is only one landrace along the Solimões River, since the plants were mixed in sub-groups without apparent order. This marker-based genetic analysis did not support the three landrace hypothesis and suggests that the Putumayo landrace extends along the Solimões River to central Amazonia. Genetic and morphological data must now be used to evaluate this new hypothesis.

A aplicacao de jogos ludicos praticos e criativos como metodologia de ensino tem mostrado grande eficacia na transferencia do conhecimento cientifico para alunos do Ensino Medio em torno de areas como a Genetica, que tem ganhado enorme visibilidade, gracas aos meios de comunicacao, por exemplo. Visando a contribuir nessa interacao teorico-pratica nas salas de aulas, o jogo didatico AminoUNO foi desenvolvido para ilustrar o processo de sintese de proteinas atraves da traducao dos nucleotideos em aminoacidos, bem como a influencia da mutacao sobre este processo. Somando a isso, o jogo visa a facilitar a compreensao da degeneracao do codigo genetico utilizando apenas um baralho confeccionado com cola, tesoura, papel cartao e os modelos impressos das cartas.

Ten new polymorphic microsatellites were isolated and characterized in Bactris gasipaes using a microsatellite enrichment protocol and selective hybridization with oligonucleotide probes. The loci are highly polymorphic, with a mean of 14.6 alleles per locus and a mean expected heterozygosity of 0.83 among 62 individuals of the Pampa Hermosa landrace. These microsatellites will be useful for population genetic analysis and germplasm characterization for heart-of-palm breeding.
