A fluorescence and biosurfactant-producing strain HN3-2 was isolated from a rhizosphere soil sample of wheat plants and the chromosome of the strain HN3-2 was sequenced and was analyzed by multiple bioinformatics tools in this study. The genome size of the strain HN3-2 is 6,441,476 bp, with a GC content of 60.54%. 16Sr RNA-based phylogeny analysis showed that the strain HN3-2 belongs to Pseudomonas koreensis subgroup in Pseudomonas species. Preliminary data from genome mining have showed that the strain Pseudomonas sp. HN3-2 is capable of producing a peptide-type metabolite. Solid-phase extraction, reversed-phase high performance liquid chromatography (RP-HPLC) together with liquid chromatography–mass spectrometry, high-resolution mass spectrometry and tandem mass spectrometry analysis have led to the purification and identification of a cyclic lipopeptide (CLP) bananamide C (1) from the fermentative broth of the strain Pseudomonas sp. HN3-2. Moreover, the biological activity tests showed that banananmide 3 displays moderate antagonistic activity against Staphylococcus aureus and Escherichia coli. Collectively, these results provide the possibility of developing the CLP bananamide C as a drug leads for medical applications.

In the current study, Chryseobacterium cucumeris strain MW-6 isolated from Arabian seawater exhibited broad-spectrum antibacterial activity against indicator bacterial pathogens. The partially extracted antibacterial metabolites with ethyl acetate revealed promising activity against Escherichia coli, Pseudomonas aeruginosa, Salmonella typhimurium, Listeria monocytogenes, and Staphylococcus aureus. The minimum inhibitory concentrations (MICs) were determined against indicator strains that ranged from 65–90 µg/ml. The genome size of C. cucumeris MW-6 is 4.81 Mbs containing 4227 coding DNA sequences, 74 tRNAs, 3 rRNAs, and 3 ncRNAs genes with 36.90% GC contents. The genome harbors nine putative biosynthetic gene clusters (BGCs) involved in the biosynthesis of lanthipeptide, NRPS-like, RiPPs-like, terpene, microviridin, T1PKS (hg1E-KS), resorcinol, and siderophore. Additionally, the strain encodes genes for sodium/proton antiporter, glutathione, superoxide dismutase, and cold shock protein to survive under stress conditions such as osmotic, oxidative, and cold shock. These putative BGCs and stress-related genes can be associated with in-vitro antibacterial activities and adaptation of this strain to the marine environment. In this study, the draft genome of the recently isolated oleaginous yeast Scheffersomyces segobiensis DSM 27193, which can accumulate high content of palmitoleic acid (POA), was sequenced and analyzed. Only few studies have reported about POA-rich lipid production by Scheffersomyces segobiensis so far. The ITS region analysis indicated that strain DSM 27193 is closely related to Pichia segobiensis and Scheffersomyces stipitis. The size of the assembled draft genome of strain DSM 27193 is 14.8 Mb, containing 5477 encoded protein sequences with a G + C content of 40.83%. Among the annotated genes, two stearoyl-CoA desaturases encoded by ole1 and ole2 were identified which are potentially involved in POA accumulation. Further analysis of POA-rich lipid synthesis pathway genes in S. segobiensis DSM 27193 will provide additional insights for POA artificial synthesis through metabolic engineering.

Genome sequencing of Klebsiella pneumoniae PVN-1, isolated from effluent treatment plant (ETP), generates a 5.064 Mb draft genome with 57.6% GC content. The draft genome assembled into 19 contigs comprises 4783 proteins, 3 rRNA, 44 tRNA, 8 other RNA, 4911 genes, and 73 pseudogenes. Genome information revealed the presence of phosphate metabolism/solubilizing, potassium solubilizing, auxin production, and other plant benefiting attributes like enterobactin and pyrroloquinoline quinone biosynthesis genes. Presence of gcd and pqq genes in K. pneumoniae PVN-1 genome validates the inorganic phosphate solubilizing potential (528.5 mg/L). Pangenome analysis identified a unique 5ʹ-Nucleotidase that further assists in enhanced phosphate acquisition. Additionally, the genetic potential for complete benzoate, catechol, and phenylacetate degradation with stress response and heavy metal (Cu, Zn, Ni, Co) resistance was identified in K. pneumoniae PVN-1. Functioning of annotated plant benefiting genes validates by the metabolic activity of auxin production (7.40 µg/mL), nitrogen fixation, catalase activity, potassium solubilization (solubilization index—3.47), and protease activity (proteolytic index—2.27). In conclusion, the K. pneumoniae PVN-1 genome has numerous beneficial qualities that can be employed to enhance plant growth as well as for phytoremediation. In this work, C. testosteroni JLU460ET isolated from animal waste was confirmed to have great degradation capability for 17β-estradiol and testosterone. This bacterium could degrade nearly 90% of 17β-estradiol (5 mg L(−1)) in 4 days and transform it into estrone for further degradation. One hundred percent testosterone (144 mg L(−1)) could be completely degraded after 9 h of incubation. This is the first report of C. testosteroni strains with the ability to degrade both estrogens and testosterone. The whole genome sequence of C. testosteroni JLU460ET was obtained and annotated, containing one chromosome (5,497,097 bp) with 61.37% GC content. A total of 4805 protein-coding genes and 134 RNA genes (including 29 rRNA genes, 102 tRNA genes and three ncRNA genes) were identified. Furthermore, the complete genome sequence of C. testosteroni JLU460ET was compared with four other C. testosteroni strains. Altogether, these five C. testosteroni strains contain 3508 core genes and 7616 pan genes. A steroid degradation pathway including 11 steroid degradation genes exists in core genes of five C. testosteroni strains. Twenty-two steroid degradation genes were found in the C. testosteroni JLU460ET genome, which has the most reported steroid degradation genes among the five C. testosteroni genomes. Further functional genomic analysis identified a gene cluster responsible for testosterone degradation in C. testosteroni JLU460ET, as well as a gene encoding 17β-HSD, the key enzyme for transforming 17β-estradiol into estrone. This work could enrich the genome sources of steroid-degrading strains and promote the study of steroid-degradation mechanism in bacteria.

In the current study, we report the genome sequence of two different clinical isolates from India, Trichophyton indotineae UCMS-IGIB-CI12 and Trichophyton indotineae UCMS-IGIB-CI14. The resulting genome assembly achieved a 143-fold coverage in 824 contigs for T. indotineae UCMS-IGIB-CI12 and a 136-fold coverage in 904 contigs for T. indotineae UCMS-IGIB-CI14. Both the clinical isolates contain a c.1342G>A mutation corresponding to Ala448Thr amino acid substitution in erg1 and exhibit an intermittent drug response to terbinafine. Comparative genomics analysis with available genomes of Trichophyton interdigitale/Trichophyton mentagrophytes species complex revealed a similar genome architecture and identified large number of genes associated with virulence and pathogenicity, namely, lipases, proteases, LysM domain-containing factors, carbon metabolism enzymes and cytochrome P450 enzymes, in all the genomes. An analysis of single amino acid polymorphisms (SAPs) in the protein sequences of subtilisin and lipase enzyme families identified a higher frequency of SAPs in functionally important proteins, Sub3 and Sub6 and their possible use in multilocus phylogenetic analysis of T. interdigitale/T. mentagrophytes species complex. The whole genome sequences of T. indotineae clinical isolates provided in this report will, hence, serve as a key reference point for investigation of clinical strains and emerging drug resistance among dermatophytes originating from different parts of the world.

Thermophilic bacteria, especially from the genus Bacillus, constitute a huge potential source of novel enzymes that could be relevant for biotechnological applications. In this work, we described the cellulose and hemicellulose-related enzymatic activities of the hot spring Bacillus aerius CCMM B940 from the Moroccan Coordinated Collections of Microorganisms (CCMM), and revealed its potential for hemicellulosic biomass utilization. Indeed, B940 was able to degrade complex polysaccharides such as xylan and lichenan and exhibited activity towards carboxymethylcellulose. The strain was also able to grow on agriculture waste such as orange and apple peels as the sole carbon source. Whole-genome sequencing allowed the reclassification of CCMM B940 previously known as B. aerius into Bacillus paralicheniformis since the former species name has been rejected. The draft genome reported here is composed of 38 contigs resulting in a genome of 4,315,004 bp and an average G + C content of 45.87%, and is an important resource for illuminating the molecular mechanisms of carbohydrate metabolism. The annotated genomic sequences evidenced more than 52 genes encoding glycoside hydrolases and pectate lyases belonging to 27 different families of CAZymes that are involved in the degradation of plant cell wall carbohydrates. Genomic predictions in addition to in vitro experiments have revealed broad hydrolytic capabilities of the strain, thus reinforcing its relevance for biotechnology applications.

Neonectria faginata and Neonectria coccinea are the causal agents of the insect-fungus disease complex known as beech bark disease (BBD), known to cause mortality in beech forest stands in North America and Europe. These fungal species have been the focus of extensive ecological and disease management studies, yet less progress has been made toward generating genomic resources for both micro- and macro-evolutionary studies. Here, we report a 42.1 and 42.7 mb highly contiguous genome assemblies of N. faginata and N. coccinea, respectively, obtained using Illumina technology. These species share similar gene number counts (12,941 and 12,991) and percentages of predicted genes with assigned functional categories (64 and 65%). Approximately 32% of the predicted proteomes of both species are homologous to proteins involved in pathogenicity, yet N. coccinea shows a higher number of predicted mitogen-activated protein kinase genes, virulence determinants possibly contributing to differences in disease severity between N. faginata and N. coccinea. A wide range of genes encoding for carbohydrate-active enzymes capable of degradation of complex plant polysaccharides and a small number of predicted secretory effector proteins, secondary metabolite biosynthesis clusters and cytochrome oxidase P450 genes were also found. This arsenal of enzymes and effectors correlates with, and reflects, the hemibiotrophic lifestyle of these two fungal pathogens. Phylogenomic analysis and timetree estimations indicated that the N. faginata and N. coccinea species divergence may have occurred at ∼4.1 million years ago. Differences were also observed in the annotated mitochondrial genomes as they were found to be 81.7 kb (N. faginata) and 43.2 kb (N. coccinea) in size. The mitochondrial DNA expansion observed in N. faginata is attributed to the invasion of introns into diverse intra- and intergenic locations. These first draft genomes of N. faginata and N. coccinea serve as valuable tools to increase our understanding of basic genetics, evolutionary mechanisms and molecular physiology of these two nectriaceous plant pathogenic species.

Among the biotic factors, which affect the productivity and quality of sugarcane, red rot disease caused by the fungal pathogen, Colletotrichum falcatum is the most devastating that cause enormous loss to millers as well as cane growers. We present a highly contiguous genome assembly of C. falcatum pathotype Cf08 which is virulent to popular sugarcane varieties grown in more than 3 million hectares in sub-tropical India. By performing long read sequencing on PacBio RSII system, 56.06 Mb assemblies with 238 contigs having N50 of 0.51 Mb and L50 of 34 was produced. A BUSCO completeness score of 97.24% (including 4.1% fragmented) of the entire C. falcatum Cf08 nuclear genome, greatly improved contiguity compared to an existing highly fragmented draft of C. falcatum Cf671 genome (48.13 Mb) was obtained. This Cf08 assembly had 54.14% GC content and possessed 100 kb) of Cf08 were mapped over C. higginsianum 10 of 12 chromosomes with 106 synteny blocks. Results discussed here would provide an important tool for future studies of evolutionary and functional genomics in C. falcatum. Citrus root weevil (Diaprepes abbreviates) causes significant yield loss in citrus, especially in Florida. A promising source of control for this pest is biological control agents, namely, native entomopathogenic nematodes (EPNs) within the genus Steinernema. Two species of endemic EPN in Florida are S. diaparepesi, abundant within the central ridge, and S. khuongi, dominating the flatwood regions of the state. These citrus-growing regions differ significantly in their soil habitats, which impacts the potential success of biological control measures. Although the genome sequence of S. diaprepesi is currently available, the genome sequence of S. khuongi and identity of the symbiotic bacteria is still unknown. Understanding the genomic differences between these two nematodes and their favored habitats can inform successful biological control practices. Here, MiSeq libraries were used to simultaneously sequence and assemble the draft genome of S. khuongi and its associated symbionts. The final draft genome for S. khuongi has 8,794 contigs with a total length of ∼82 Mb, a largest contig of 428,226 bp, and N50 of 46 kb; its BUSCO scores indicate that it is > 86% complete. An associated bacterial genome was assembled with a total length of ∼3.5 Mb, a largest contig at 116,532 bp, and N50 of 17,487 bp. The bacterial genome encoded 3,721 genes, similar to other Xenorhabdus genomes. Comparative genomics identified the symbiotic bacteria of S. khuongi as Xenorhabdus poinarii. These new draft genomes of a host and symbiont can be used as a valuable tool for comparative genomics with other EPNs and its symbionts to understand host range and habitat suitability.

Barley (Hordeum vulgare L.) is one of the most important global crops. The six-row barley cultivar Morex reference genome has been used by the barley research community worldwide. However, this reference genome can have limitations when used for genomic and genetic diversity analysis studies, gene discovery, and marker development when working in two-row germplasm that is more common to Canadian barley. Here we assembled, for the first time, the genome sequence of a Canadian two-row malting barley, cultivar AAC Synergy. We applied deep Illumina paired-end reads, long mate-pair reads, PacBio sequences, 10X chromium linked read libraries, and chromosome conformation capture sequencing (Hi-C) to generate a contiguous assembly. The genome assembled from super-scaffolds had a size of 4.85 Gb, N50 of 2.32 Mb, and an estimated 93.9% of complete genes from a plant database (BUSCO, benchmarking universal single-copy orthologous genes). After removal of small scaffolds (< 300 Kb), the assembly was arranged into pseudomolecules of 4.14 Gb in size with seven chromosomes plus unanchored scaffolds. The completeness and annotation of the assembly were assessed by comparing it with the updated version of six-row Morex and recently released two-row Golden Promise genome assemblies.

International audience; Ostracods are one of the oldest crustacean groups with an excellent fossil record and high importance for phylogenetic analyses but genome resources for this class are still lacking. We have successfully assembled and annotated the first reference genomes for three species of nonmarine ostracods; two with obligate sexual reproduction (Cyprideis torosa and Notodromas monacha) and the putative ancient asexual Darwinula stevensoni. This kind of genomic research has so far been impeded by the small size of most ostracods and the absence of genetic resources such as linkage maps or BAC libraries that were available for other crustaceans. For genome assembly, we used an Illumina-based sequencing technology, resulting in assemblies of similar sizes for the three species (335-382 Mb) and with scaffold numbers and their N50 (19-56 kb) in the same orders of magnitude. Gene annotations were guided by transcriptome data from each species. The three assemblies are relatively complete with BUSCO scores of 92-96. The number of predicted genes (13,771-17,776) is in the same range as Branchiopoda genomes but lower than in most malacostracan genomes. These three reference genomes from nonmarine ostracods provide the urgently needed basis to further develop ostracods as models for evolutionary and ecological research.

Genome instability in newly synthesized allotetraploids of peanut has breeding implications that have not been fully appreciated. Synthesis of wild species-derived neo-tetraploids offers the opportunity to broaden the gene pool of peanut; however, the dynamics among the newly merged genomes creates predictable and unpredictable variation. Selfed progenies from the neo-tetraploid Arachis ipaënsis × Arachis correntina (A. ipaënsis × A. correntina)4x and F1 hybrids and F2 progenies from crosses between A. hypogaea × [A. ipaënsis × A. correntina]4x were genotyped by the Axiom Arachis 48 K SNP array. Homoeologous recombination between the A. ipaënsis and A. correntina derived subgenomes was observed in the S0 generation. Among the S1 progenies, these recombined segments segregated and new events of homoeologous recombination emerged. The genomic regions undergoing homoeologous recombination segregated mostly disomically in the F2 progenies from A. hypogaea × [A. ipaënsis × A. correntina]4x crosses. New homoeologous recombination events also occurred in the F2 population, mostly found on chromosomes 03, 04, 05, and 06. From the breeding perspective, these phenomena offer both possibilities and perils; recombination between genomes increases genetic diversity, but genome instability could lead to instability of traits or even loss of viability within lineages.

Distinctive indigenous duck (Anas platyrhynchos) populations of Guangxi, China, evolved due to the geographical, cultural, and environmental variability of this region. To investigate the genetic diversity and population structure of the indigenous ducks of Guangxi, 78 individuals from eight populations were collected and sequenced by whole-genome resequencing with an average depth of ∼9.40×. The eight indigenous duck populations included four breeds and four resource populations. Moreover, the genome data of 47 individuals from two typical meat-type breeds and two native egg-type breeds were obtained from a public database. Calculation of heterozygosity, nucleotide diversity (π), Tajima’s D, and FST indicated that the Guangxi populations were characterized by higher genetic diversity and lower differentiation than meat-type breeds. The highest diversity was observed in the Xilin-Ma ducks. Principal component, structure, and phylogenetic tree analyses revealed the relationship between the indigenous duck populations of Guangxi. A mild degree of differentiation was observed among the Guangxi populations, although three populations were closer to the meat or egg breeds. Indigenous populations are famous for their special flavor, small body size, and slow growth rates. Selective sweep analysis revealed the candidate genes and pathways associated with these growth traits. Our findings provide a valuable source of information regarding genetic diversity, population conservation, and genome-associated breeding of ducks.

Erysipelothrix rhusiopathiae VR-2 is a commercially available live attenuated vaccine strain widely used in Russia, Kazakhstan, and a number of European countries for immunization of pigs against swine erysipelas. The draft genome sequence of E. rhusiopathiae strain VR-2 reported in this paper is 1,704,727 bp in length, has CG content of 36.5%, and contains 1680 genes, including 51 tRNA, 3 rRNA, and 1408 protein-coding genes. Comparative sequence analysis between Fujisawa (serovar 1a), VR-2 and six other serovar N strains of E. rhusiopathiae revealed wide genetic variability of the chromosomal region essential for serovar-specific antigenicity and virulence of E. rhusiopathiae strains. We have performed a BLAST search and found 12 genomic loci potentially specific for the E. rhusiopathiae VR-2 strain. These data could be helpful for developing genetic assays for differentiation of field isolates and this live attenuated vaccine strain, which is especially important for epizootical monitoring of swine erysipelas in countries, where the live vaccine strain E. rhusiopathiae VR-2 is used for pig immunization, as well as for the design of recombinant vaccines against swine erysipelas. Bacillus velezensis LPL061, which shows strong exopolysaccharide (EPS) producing capacity, was isolated from carnations in Beijing, China. The complete genome of LPL061 comprised a single circular chromosome (3,907,268 bp; G+C content of 46.7%) with 3,737 coding DNA sequences, 26 rRNA, and 89 tRNA. According to genome analysis, 12 protein-coding genes which related to polysaccharide biosynthesis in LPL061 were identified. Comparative genome analysis revealed that the EPS biosynthetic gene cluster was relatively conserved among Bacillus species. EPS showed approximately 60% inhibitory activity on the α-glucosidase at 100 μg/mL. The results of quantitative reverse transcription PCR further demonstrated that compared to insulin-resistant model with insulin (500 μg/mL) (without EPS treatment), the insulin-resistant HepG2 cells treated with EPS decreased the expression of phosphoenolpyruvate carboxykinase (PEPCK) from 4.425 to 0.1587, glucose-6-phosphatase (G6Pase) decreased from 4.272 to 0.1929, and glycogen synthase kinase3β (GSK(3)β) decreased from 2.451 to 0.993, respectively. Meanwhile, EPS treatment increased GS expression and resulted in intracellular glycogen concentration increased from 28.30% to 86.48%, which further supported that EPS form LPL061 could reduce the concentration of blood glucose effectively. These results could be beneficial for better understanding of the hypoglycemic mechanism of B. velezensis LPL061 EPS and developing an EPS-based anti-diabetic agent in the future. Five strains of Cupriavidus plantarum, a metal-resistant, plant-associated bacterium, were selected for genome sequencing through the Genomic Encyclopedia of Bacteria and Archaea (GEBA) Phase IV project at the Joint Genome Institute (JGI) of the U.S. Department of Energy (DOE). The genome of the strains was in the size range of 6.2–6.4 Mbp and encoded 5605–5834 proteins; 16.9–23.7% of these genes could not be assigned to a COG-associated functional category. The G + C content was 65.83–65.99%, and the genomes encoded 59–67 stable RNAs. The strains were resistant in vitro to arsenite, arsenate, cobalt, chromium, copper, nickel and zinc, and their genomes possessed the resistance genes for these metals. The genomes also encoded the biosynthesis of potential antimicrobial compounds, such as terpenes, phosphonates, bacteriocins, betalactones, nonribosomal peptides, phenazine and siderophores, as well as the biosynthesis of cellulose and enzymes such as chitinase and trehalase. The average nucleotide identity (ANI) and DNA-DNA in silico hybridization of the genomes confirmed that C. plantarum is a single species. Moreover, the strains cluster within a single group upon multilocus sequence analyses with eight genes and a phylogenomic analyses. Noteworthy, the ability of the species to tolerate high concentrations of different metals might prove useful for bioremediation of naturally contaminated environments. Bacillus velezensis JT3-1 was isolated from feces of the domestic yak (Bos grunniens) in Gansu province of China. Aim to know whether B. velezensis JT3-1 has the potency to be developed as a probiotic bacterium, works on the complete genome sequence, antimicrobial activity, growth performance in calves, and treatment effect on calf diarrhea of B. velezensis JT3-1 were carried out. The results showed that the complete genome of B. velezensis JT3-1 contains one gapless circular chromosome which is 3,929,799 bp, and has 3761 protein-encoding genes with an average GC content of 46.50%. From the antimicrobial activity results, B. velezensis JT3-1 has shown strong antagonistic activities against Listeria monocytogenes, Staphylococcus aureus, Escherichia coli, Salmonella Typhimurium, Mannheimia haemolytica, Staphylococcus hominis, Clostridium perfringens, and Mycoplasma bovis. The complete bipartite genome, consisting of DNA-A and DNA-B, of a novel begomovirus isolate associated with apical leaf curling and crinkled leaf disease of Chili (Capsicum annum) from New Delhi, India was cloned and sequenced. The sequence of DNA-A (2737 nt) and DNA-B (2692 nt) of the virus was submitted to NCBI, USA under the accessions MK069591 & MG597211, respectively. Sequence identity of the common region (CR) and presence of identical iterons (GAGTG) between the DNA-A and DNA-B clones indicate that they constitute a related pair. The virus corresponds to a novel species of tomato leaf curl virus and sequence analysis has ruled out the involvement of recombination events in its evolution. Therefore, we report the complete nucleotide sequence of a new bipartite begomovirus infecting Capsicum annum, a vegetable crop communally cultivated throughout India. In this work, we present the draft genome sequence of Staphylococcus warneri strain TRPF4 consisting of 2,634,550 bp with a G + C content of 32.4%. The genome sequence includes 2466 protein-coding genes, 11 rRNAs and 62 tRNAs, in 33 contigs. Applying the Rapid Annotation using Subsystem Technology (RAST) a total of 1322 protein-coding genes were assigned to 393 subsystems. Also, a set of 1286 protein-coding genes with designated functions were assigned to 21 categories in the Cluster of Orthologous Groups (COG) database. Further analysis of BAGEL3 software demonstrated that the TRPF4 genome contains two gene clusters responsible for the synthesis of three bacteriocins, one warnericin RK and two delta-lysins. Besides, a novel delta-lysin of 3.48 kDa was identified for the first time. The three predicted bacteriocins were chemically synthesized and screened for the antimicrobial activity against a range of pathogens, exhibiting a potent and specific antimicrobial activity counter to L. pneumophila, with minimum inhibitory concentrations (MIC) ranging from 1.9 to 7.8 µg mL(−1). These results indicate that the strain TRPF4 can produce bacteriocins with anti-Legionella activity. This was verified by the extracting the bacteriocins from the fermentation broth and testing against L. pneumophila. Additionally, the strain TRPF4 exhibited no cytotoxicity in mammalian cell lines. In summary, the genomic sequences and in vitro assays demonstrated the potential application of bacteriocins from S. warneri TRPF4 as a scaffold for further development of drugs against L. pneumophila, the causative agent of Legionnaires' Disease. Here we report the draft genome sequence of bacterial strain CR71, consisting of a single chromosome with 5,914,775 base pairs (bp), 34.7% G + C content, and 5733 protein-coding genes. Phylogenetic analysis indicates that the CR71 strain is affiliated with Bacillus thuringiensis species, with an average nucleotide identity > 96% and genome to genome distance > 70%. The genome of B. thuringiensis strain CR71 contains genes potentially involved in a wide variety of both plant pathogen-antagonistic and plant-growth-promoting activities, such as biofilm production; acetoin, butanediol, and indoleacetic acid (IAA) synthesis; production of quorum-sensing molecules; synthesis of toxins and lytic enzymes; and promotion of tolerance to oxidative, metal, and salt stress. Additionally, antiSMASH analysis revealed a potential synthesis of siderophores and peptide antibiotics. To confirm the in silico data, strain CR71 was inoculated into cucumber plants (Cucumis sativus L.) in a field trial, in which we observed an increase in stem thickness, as well as shoot fresh weight and length. Importantly, compared to un-inoculated control plants, plants inoculated with strain CR71 increased the size/weight ratio of cucumber fruits (34.99%), biovolume index (16.8%), and total fruit yield (34.97%). In conclusion, genome analysis of strain CR71 confirmed multifactorial plant-beneficial mechanisms and the potential of CR71 as an agricultural bio-inoculant.

In the present study, we report the draft genome of soil isolate DP-K7 that has the potential to degrade methyl red. The 16S rRNA gene sequencing and whole-genome analysis exposed that the bacterial strain DP-K7 belongs to the species Kocuria indica. The genome annotation of the strain DP-K7 through the bioinformatics tool “Prokka” showed that the genome contains 3,010,594 bp with 69.01% GC content. The genome comprises 57 contigs including 2 rRNA genes, 47 tRNA genes, and 2754 CDS. The plate and broth assay showed that the strain DP-K7 has the potential to utilize methyl red as the sole carbon source for growth. Indeed, the RP-HPLC analysis proved that the strain DP-K7 is capable of degrading methyl red. The genome BLAST against a characterized azoreductase (AzoB—Xenophilus azovorans KF46F) revealed the presence of two azoreductase-like genes (azoKi-1 and azoKi-2). The phylogenetic analysis of the primary amino acid sequence of characterized azoreductases suggested that AzoKi-1 and AzoKi-2 belong to members of the clade IV azoreductase, which are flavin-independent. The multiple sequence alignment of AzoKi-1 and AzoKi-2 with flavin-independent azoreductases showed the presence of NAD(P)H binding like motif (GxxGxxG). In addition, other genes coding for dye degrading enzymes (SodC, SodA, KatA, KatE, and DyP2) were also found in the genome supporting that the strain K. indica DP-K7 is a potential azo dye degrader.

A monopartite begomovirus associated with betasatellite was identified from Osteospermum fruticosum (Cape Daisy) showing severe yellowing vein net symptoms in Rajasthan, India through molecular characterization. The DNA-A shared the highest nucleotide (96.61%) identity to Chilli leaf curl Ahmedabad virus (KM880103), while the betasatellite depicted the highest sequence similarity (99.28%) to Chilli leaf curl betasatellite (JF706231, 99.28%). Based on the sequence identity with other begomoviruses known to date, they were recognized as Chilli leaf curl virus (CDI, MH355641) and Chilli leaf curl betasatellite (CDB1, MH355642), respectively. Phylogenetic analysis showed that DNA-A (CD1) clustered with ChiLCV Goa (KP235539), whereas the betasatellite (CDB1) clustered with ChiLCB Jodhapur (JF70623). Recombination events were observed among the clades of ChiLCV, showing intragenic recombination in Rep (C1) and coat protein (V1/AV1) regions. To our knowledge, this is the first report of ChiLC begomovirus strain affecting O. fruticosum.

In this study, a bacterial strain CP22 with ability to produce cellulase, xylanase and mannanase was isolated from the oil palm compost. Based on the 16S rRNA gene analysis, the strain was affiliated to genus Micromonospora. To further investigate genes that are related to cellulose and hemicellulose degradation, the genome of strain CP22 was sequenced, annotated and analyzed. The de novo assembled genome of strain CP22 featured a size of 5,856,203 bp with G + C content of 70.84%. Detailed genome analysis on lignocellulose degradation revealed a total of 60 genes consisting of 47 glycoside hydrolase domains and 16 carbohydrate esterase domains predicted to be involved in cellulolytic and hemicellulolytic deconstruction. Particularly, 20 genes encode for cellulases (8 endoglucanases, 3 exoglucanases and 9 β-glucosidases) and 40 genes encode for hemicellulases (15 endo-1,4-β-xylanase, 3 β-xylosidase, 3 α-arabinofuranosidase, 10 acetyl xylan esterase, 6 polysaccharide deacetylase, 1 β-mannanase, 1 β-mannosidase and 1 α-galactosidase). Thirty-two genes encoding carbohydrate-binding modules (CBM) from six different families (CBM2, CBM4, CBM6, CBM9, CBM13 and CBM22) were present in the genome of strain CP22. These CBMs were found in 27 cellulolytic and hemicellulolytic genes, indicating their potential role in enhancing the substrate-binding capability of the enzymes. CBM2 and CBM13 are the major CBMs present in cellulases and hemicellulases (xylanases and mannanases), respectively. Moreover, a GH10 xylanase was found to contain 3 CBMs (1 CBM9 and 2 CBM22) and these CBMs were reported to bind specifically to xylan. This genome-based analysis could facilitate the exploration of this strain for lignocellulosic biomass degradation. Carotenoids are group of colored terpenoids with antioxidant properties and widespread in nature including in microorganisms. Lactobacillus plantarum subsp. plantarum KCCP11226 was previously isolated from kimchi, while exhibiting the production of 4,4′-diaponeurosporene as a C(30) carotenoid. In this study, full genome sequencing of the strain KCCP11226 was performed. Genome analysis revealed that the dehydrosqualene synthase (crtM) and dehydrosqualene desaturase (crtN) genes, which are major genes for biosynthesis of 4,4′-diaponeurosporene, were shown to act as an operon in most L. plantarum strains, but they were uncommon in other Lactobacillus species. In vitro experiments revealed that the production of 4,4′-diaponeurosporene was greatly increased by oxidative stress. In this situation, mRNA expressions of crtN and crtM were also significantly increased. In conclusion, genome analysis of L. plantarum subsp. plantarum KCCP11226 suggested the presence of a well-conserved C(30) carotenoid biosynthetic pathway that includes the crtM–crtN operon. The genomic information on L. plantarum subsp. plantarum KCCP11226 could further elucidate the functions of genes involved in isoprenoid biosynthetic pathway, especially in C(30) carotenoid biosynthesis. In this work, we present the draft genome sequence of Actinocorallia populi A251(T) consisting of 8,253,402 bp with a G + C content of 71.5 mol%. The genome sequence includes 3 5S rRNA genes, 54 tRNA genes, 28 snRNA genes and 19 CRISPRs in 26 contigs. Using the Rapid Annotation using Subsystem Technology, a total of 7766 coding DNA sequences, which were assigned to 436 subsystems, were found in the genome. And 6743 protein-coding sequences with designated functions were assigned to 19 categories in the Cluster of Orthologous Groups database. The genome contains 20 gene clusters responsible for the synthesis of secondary metabolites, including two type I polyketide synthase (PKS) gene clusters, two type III PKS gene clusters, three nonribosomal peptide synthetase (NRPS) gene clusters and two hybrid PKS/NRPS gene clusters. These results indicate that strain A251 has the ability to produce several nonribosomal polypeptides and diverse polyketides, which was verified by liquid chromatography-mass spectrometry analysis of the extraction from fermentation broth. In addition, lactones, indole and many unknown natural products are present in the metabolites. Bioactivity testing revealed anticancer and antidiabetic activities of the crude extract towards the cancer cell line HepG2. In summary, the genomic sequences and bioactive fermentation products demonstrate the potential of strain A251 in biotechnology. Bacillus velezensis LPL-K103, which shows strong antifungal function, was isolated from the surface of lemon in Beijing, China. The complete genome of B. velezensis LPL-K103 contains a circular chromosome of 3,933,292 bp (46.61% G+C content). According to genomic analysis, 4080 protein-coding genes, 113 RNAs (27 rRNAs + 86 tRNAs), and a non-ribosomal peptide synthase gene cluster involved in antifungal cyclic lipopeptide bacillomycin L biosynthesis were identified. Here, we propose that the biosynthesis pathway of bacillomycin L in LPL-K103 depends on its genome information. Candida krusei is a diploid, heterozygous yeast that is an opportunistic fungal pathogen in immunocompromised patients. This species also is utilized for fermenting cocoa beans during chocolate production. One major concern in the clinical setting is the innate resistance of this species to the most commonly used antifungal drug fluconazole. Here, we report a high-quality genome sequence and assembly for the first clinical isolate of C. krusei, strain 81-B-5, into 11 scaffolds generated with PacBio sequencing technology. Gene annotation and comparative analysis revealed a unique profile of transporters that could play a role in drug resistance or adaptation to different environments. In addition, we show that, while 82% of the genome is highly heterozygous, a 2.0 Mb region of the largest scaffold has undergone loss of heterozygosity. This genome will serve as a reference for further genetic studies of this pathogen.

The draft genome of a wild-type Meyerozyma guilliermondii strain YLG18, which could convert l-phenylalanine (l-phe) to 2-phenylethanol (2-PE) and tolerate high concentration of 2-PE was sequenced and analyzed. 18S rDNA analysis indicated that strain YLG18 is closely related to M. guilliermondii. The assembled draft genome of strain YLG18 is 12.8 Mb, containing 5275 encoded protein sequences with G + C content of 43.75%. Among these annotated genes, two aminotransferases, one phenylpyruvate decarboxylase and two bifunctional alcohol dehydrogenases (adh) play key roles in the achievement of 2-PE production from l-phe via Ehrlich pathway. In addition, membrane protein insertase (YidC), heat shock protein (Hsp90) and chaperons (SGT1) were identified, which may contribute to the increased tolerance to 2-PE.

The strain denominated TRQ65 was isolated from wheat (Triticum turgidum subsp. durum) commercial fields in the Yaqui Valley, Mexico. Here, we report its draft genome sequence, which presented ~ 4.5 million bp and 45.5% G + C content. Based on the cutoff values on species delimitation established for average nucleotide identity (> 95 to 96%), genome-to-genome distance calculator (> 70%), and the reference sequence alignment-based phylogeny builder method, TRQ65 was strongly affiliated to Bacillus paralicheniformis. The rapid annotation using subsystem technology server revealed that TRQ65 contains genes related to osmotic, and oxidative stress response, as well as auxin biosynthesis (plant growth promotion traits). In addition, antiSMASH and BAGEL revealed the presence of genes involved in lipopeptides and antibiotic biosynthesis. The function of those annotated genes was validated at a metabolic level, observing that strain TRQ65 was able to tolerate saline (91.0%), and water (155.0%) stress conditions, besides producing 28.8 ± 0.9 µg/mL indoles. In addition, strain TRQ65 showed growth inhibition (1.6 ± 0.4 cm inhibition zone) against the causal agent of wheat spot blotch, Bipolaris sorokiniana. Finally, plant–microbe interactions assays confirm the ability of strain TRQ65 to regulate wheat growth, showing a significant increment in shoot height (26%), root length (40%), shoot dry weight (48%), stem diameter (55%), and biovolume index (246%). These findings provide insights for future agricultural studies of this strain. The application of plant growth-promoting (PGP) bacterium in agriculture is expanding rapidly in recent years. With the development of microbial technology, new bacterial species effective in promoting plant growth have been identified. In this study, a PGP bacterium was isolated from marine sediments of the Yellow Sea in China. The confrontation culture test and pot experiments showed that strain YH-07(T) inhibited the growth of Fusarium oxysporum f. sp. lycopersici (a plant pathogenic fungus), benefiting plant growth and reducing disease incidence of tomato wilt. We used polyphasic approaches including phenotypic, chemotaxonomic and phylogenetic information to determine its taxonomic status. In addition to profiling general features of the YH-07(T) genome, we identified genes related to PGP traits and genes involved in environmental stress tolerance. Metabolic assays showed that strain YH-07(T) could produce siderophores, solubilize phosphate, resist to salinity, and grow well within a wide range of temperature and pH, which is a promising PGP bacterium for future agricultural applications. These results provide evidence that strain YH-07(T) is a novel species of the genus Erythrobacter, for which the name Erythrobacter aureus sp. nov. is proposed. In this work, we report an analysis of the draft genome of the blueberry (Vaccinium spp. var. Biloxi) growth-promoting endophyte Bacillus toyonensis, strain COPE52. The genome of COPE52 consists of a single 5,806,513 bp replicon, with a 35.1% G + C content. Strain COPE52 was strongly affiliated to B. toyonensis species, based on species delimitation cut-off values established for average nucleotide identity (> 95–96%), genome-to genome distance calculator (> 70%) and phylogenomic analysis. The RAST genomic annotation of the COPE52 strain revealed a total of 5979 total genes, including 5631 protein-coding genes, 11 rRNA genes, 5 ncRNAs, 81 tRNA genes, and 251 pseudogenes. To further validate the in silico analysis results, experiments were carried out to detect the production of indoleacetic acid, protease activity, and the emission of volatiles like acetoin, 2,3-butanediol and dimethyl disulphide as potential plant growth-promoting mechanisms. COPE52 also showed antifungal action against the grey mould phytopathogen, Botrytis cinerea, during in vitro bioassays. In addition, inoculation with strain COPE52 promoted growth biomass and chlorophyll content in blueberry plants (Vaccinium spp. var. Biloxi) under greenhouse conditions. To our knowledge, this is the first study showing genomic and experimental evidence of B. toyonensis as plant growth-promoting bacteria (PGPB). Dimethylsulfide (DMS), a climatically important gas generated by dimethylsulfoniopropionate (DMSP) degradation, plays an important role in the global sulfur cycle and affects the global climate. Marine bacteria are the primary mediators of DMSP degradation and DMS production. Here, we present the complete genome sequence of Rhodococcus sp. NJ-530, isolated from Antarctic sea ice, which utilizes DMSP as a sole carbon and energy source, degrading DMSP into DMS. The genome of strain NJ-530 consists of 7371 protein-coding sequences (CDSs) with 54 tRNA genes and 15 rRNA operons as 5S-16S-23S rRNA. The strain has one circular chromosome of 6,408,544 bp with 6331 CDSs and 62.41% GC content. Genomic annotation revealed that Rhodococcus sp. NJ-530 may have a DMSP cleavage gene cluster, including dddD, dddB and dddC, suggesting the existence of the DddD-type DMSP cleavage pathway. The complete genome sequence of Rhodococcus sp. NJ-530 will provide useful information for better understanding of the molecular mechanism underlying marine DMSP degradation and Antarctic DMS production.

The strain Bifidobacterium animalis 01, isolated from centenarians, showed promising antioxidant potential in our previous studies. In this study, the genome information on strain 01 and the important antioxidant components are presented. The complete genome comprises a single circular chromosome (1,931,632 bp; 60.49% G + C content) with 1569 coding DNA sequences, 52 tRNA, and 9 rRNA operons. Based on phylogenomic analyses, strain 01 was designated as B. animalis subsp. lactis 01. The genomic analysis reveals that at least eight protein-coding genes are antioxidant-related genes. The conditions for simulating the oxidative stress have been determined. The results of quantitative reverse transcription PCR further demonstrated that the genes encoding the thioredoxin system (ahpC, ahpF, bcp, trxB, trxA, nrdH, and msrAB) and non-enzyme factors of the divalent cation transporter gene (mntH) were upregulated under the H(2)O(2) challenge, indicating that the eight genes were effective components of the antioxidant system. The results of this study could benefit for understanding the antioxidant mechanism of B. animalis 01 and future utilization of it as a potential antioxidant agent. Parasporal crystalline inclusion proteins of some Bacillus spp. are of paramount importance due to their insecticidal, nematocidal, and cancer cell killing capabilities. Here, we present a brief report of the complete genome sequence of Bacillus sp. BD59S, a bacterium that produced HeLa cell-killing parasporal crystalline inclusion proteins. From genome sequencing and assembly, we found that the bacterium has one circular chromosome and two large plasmids, pBTBD59S1 and pBTBD59S2. The size of the chromosome is 5283,933 bp with a 35.4% GC content, consisting of 5938 genes and 5550 protein-coding sequences (CDSs), 25 complete rRNAs (5S, 16S, 23S), 98 tRNAs, 5 ncRNAs, 260 pseudo-genes, and 356 subsystems. Complete plasmid sequence of pBTBD59S1 comprises a total size of 162,149 bp with 33.4% GC content, 192 CDSs, and 13 subsystems. The other plasmid pBTBD59S2, is 199,209 bp long with 32.9% GC content, 179 CDSs, and 11 subsystems. Analyses by NCBI microbial genome BLAST, phylogenetic genome tree, and BLAST ring image generator (BRIG) revealed that BD59S belongs to Bacillus cereus group, and is more close to B. thuringiensis. Further, the strain possesses 57.04 kDa and 54.42 kDa Cry protein-coding genes, which show significant similarities with cancer cell-killing parasporin proteins of B. thuringiensis strains. The draft genome sequence of a cold-adapted phosphorus-solubilizing strain Pseudomonas koreensis P2 isolated from the Sela Lake contains 6,436,246 bp with G + C content of 59.8%. The genome sequence includes 5743 protein coding genes, 68 non-protein coding genes, 1007 putative proteins, 5 rRNA genes, 64 tRNAs and two prophage regions in 40 contigs. Besides these, genes involved in phosphate solubilization, siderophore production, iron uptake, heat shock and cold shock tolerance, multidrug resistance and glycine-betaine production were also identified. Coccinia mosaic Virdhunagar virus (KY860899), Tomato leaf curl New Delhi virus (KY860898) and Tomato leaf curl Virdhunagar alphasatellite (KY848691) were found to be associated with leaf curl disease in Momordica charantia (bitter gourd). The complete nucleotide sequence of Coccinia mosaic Virdhunagar virus showed 82% identity with Coccinia mosaic Tamil Nadu virus (KM244719), whereas Tomato leaf curl New Delhi virus was 96% identical to Tomato leaf curl New Delhi virus (KP868764) and Tomato leaf curl Virdhunagar alphasatellite illustrated 81% similarity with Tomato leaf curl New Delhi alphasatellite (JQ041697). Phylogenetic and RDP analysis revealed the proximity of these begomoviruses with other monopartite begomoviruses and alphasatellites already reported from India. As per the threshold criteria laid down by International Committee on Taxonomy of Viruses for species demarcation in begomoviruses and satellite molecules, the identified virus isolates, Coccinia mosaic Virdhunagar virus and Tomato leaf curl Virdhunagar alphasatellite are proposed as new species. To the best of our knowledge, this is the first ever account of mixed infection of begomoviruses in Momordica charantia, a vegetable crop commonly cultivated throughout India.

Bacillus megaterium TRQ8 was isolated from wheat (Triticum turgidum subsp. durum) rhizosphere in commercial fields in the Yaqui Valley, Mexico. Here, we report the draft genome of strain TRQ8, with a size of ~ 5.6 Mbp and a G + C content of 38%. Based on the cutoff values on species delimitation established for average nucleotide identity (> 95–96%), genome-to-genome distance calculator (> 70%), and the reference sequence alignment-based phylogeny (REALPHY) builder method, TRQ8 was strongly affiliated to Bacillus megaterium. The rapid annotation using subsystem technology server revealed that TRQ8 contains 153 RNA genes, and 6113 coding DNA sequences, including those related to plant growth promotion traits, i.e. auxin biosynthesis, phosphate metabolism, siderophores production, and osmotic and oxidative stress response. The function of those putative annotated genes was validated at metabolic level, observing that strain TRQ8 was able to produce 12.0 ± 1.9 µg/mL indoles, phosphate solubilization of 38.7 ± 4.2%, siderophore production of 8.1 ± 0.2%, and tolerance to saline (80.0 ± 5.3%), and water (110.0 ± 4.2%) stress conditions. This genomic and metabolic background was in vivo corroborated by the inoculation of TRQ8 to wheat plants (30 days, under axenic conditions), observing a significant (p = 0.05) increment (compared to un-inoculated plants) of shoot height (16.4%), root length (68.4%), total plant length (30.9%), stem diameter (26.7%), stem circumference (34.8%), shoot dry weight (60.0%), root dry weight (55.6%). Those results provide insights for future agricultural studies and potential applications of this strain, as a plant growth-promoting bacterium. A marine-sediment sample-derived strain Bacillus velezensis SH-B74 has the capacity to produce cyclic lipopeptides (CLPs), and these CLPs secreted by the strain show biological activities against various pests under both in vitro and in planta conditions, such evidence has supported that the strain SH-B74 is a biopesticide. To get a better insight into the mechanisms on the control of the pesticides by the strain, a genome sequencing project has been applied to the genomic DNA of the strain SH-B74. The results show that the strain SH-B74 has a chromosome size of 4,042,190 bp, with a GC content of 46.5%, in addition, the strain contains a 61,634 bp plasmid pSH-B74, with a GC content of 40.8%. Data from bioinformatic analysis reveal that the strain SH-B74 has genes with the capacity to increase environmental adaptation, promote the rhizosphere fitnesses and secrete a spectrum of antibiotics, including nonribosomal peptide synthetases (NRPSs)-derived CLPs bacillopeptin, plipastatin, and surfactin. The presence of CLPs in the bacterial cultures of the strain SH-B74 was confirmed further by LC–MS analysis. Thus, genome sequencing and analyses together with chemical analysis reveal the promising perspectives of the strain SH-B74 that are of spectacular importance to its trait as a plant beneficial microbe to be used in agriculture practices.

A novel cadmium-resistant bacterium, Raoultella sp. strain X13, recently isolated from heavy metal-contaminated soil, and this strain can synthesize CdS quantum dots using cadmium nitrate [Cd(NO(4))(2)] and l-cysteine. Biomineralization of CdS by strain X13 can efficiently remove cadmium from aqueous solution. To illuminate the molecular mechanisms for the biosynthesis of CdS nanoparticle, the complete genome of Raoultella sp. strain X13 was sequenced. The whole genome sequence comprises a circular chromosome and a circular plasmid. Cysteine desulfhydrase smCSE has been previously found to be associated with the synthesis of CdS quantum dots. Bioinformatics analysis indicated that the genome of Raoultella sp. strain X13 encodes five putative cysteine desulfhydrases and all of them are located in the chromosome. The genome information may help us to determine the molecular mechanisms of the synthesis of CdS quantum dots and potentially enable us to engineer this microorganism for applications in biotechnology. The phytohormone abscisic acid (ABA) plays multiple roles in plant survival and fitness. Significant quantities of ABA are constantly introduced into soil via root exudation, root turnover and incorporation of abscised shoot tissues. In addition, some phytopathogenic fungi synthesize ABA in the course of plant–microbe interactions. The accumulation of soil ABA can inhibit seed germination and root growth but despite this observation, the biochemical pathways of ABA conversion by microorganisms and genetic determinants of the process remain unknown. Here we report on the complete genome sequence of strain P6W, an ABA-utilizing isolate of the genus Novosphingobium. Strain P6W was isolated from the rhizosphere of rice (Oryza sativa L.) seedlings using a selective ABA-supplemented medium. The genome of strain P6W consists of 6,606,532 bp, which includes two chromosomes and two plasmids. It comprises of 5663 protein-coding genes and 80 RNA genes. ANI values calculated based on the analysis of nine previously sequenced genomes of members of the genus Novosphingobium ranged from 77 to 92%, which suggests that strain P6W is potentially a new species of the genus Novosphingobium. Functional annotation of genes in the genome of strain P6W revealed a number genes that could be potentially responsible for ABA degradation. We report here on a high-quality draft genome sequence of Ochrobactrum haematophilum strain P6BS-III (DSM 106071), a Gram negative, non-sporulating bacterium isolated from a pastureland (Buenos Aires province, Argentina) which had been chronically exposed to the herbicide glyphosate. The genome of 5.25 Mb with a DNA G+C content of 56.63% size was estimated to contain 5,291 protein coding genes and 57 RNA genes. Genome analysis revealed the presence of the phn operon, which is involved in the phosphonate degradation pathway, and a class II 5-enolpyruvylshikimate-3-phosphate synthase (EPSP) that confers tolerance to glyphosate. Genes related to plant growth promotion traits are also present, and include genes for phosphorus metabolism, calcium phosphate and phytate solubilization, siderophore production, organic acid biosynthesis and indole acetic acid (IAA) production. A solventogenic Clostridium sp. strain CT7 which could utilize glycerol directly to produce high yields of butanol was isolated. In the presence of crude glycerol, strain CT7 synthesized butanol through a unique butanol–ethanol (BE) fermentation pathway in which acetone and 1,3-propanediol (1,3-PDO) were not produced. The genome of strain CT7 which has a G + C content of 30.3% was estimated to be 5.99 Mb and contained 4319 putative Open Reading Frames (ORF). The putative annotated genes, which play major roles in BE production from crude glycerol, included glycerol dehydrogenase gene (gdh), acetoacetyl-CoA transferase gene (ctfA/B), and bifunctional alcohol and aldehyde dehydrogenase gene (adhE). In addition, non-typical BE production is not coupled to 1,3-propanediol formation, which may due to the defect of 1, 3-PDO dehydrogenase gene (dhaT).

Caulobacter flavus RHGG3(T), a novel type species in the genus Caulobacter, originally isolated from rhizosphere soil of watermelon (Citrullus lanatus), has the ability to improve the growth of watermelon seedling and tolerate heavy metals. In vitro, C. flavus RHGG3(T) was able to solubilize phosphate (80.56 mg L(−1)), produce indole-3-acetic acid (IAA) (11.58 mg L(−1)) and was resistant to multiple heavy metals (copper, zinc, cadmium, cobalt and lead). Inoculating watermelon with this strain increased shoot and root length by 22.1% and 43.7%, respectively, and the total number of lateral roots by 55.9% compared to non-inoculated watermelon. In this study, we present the complete genome sequence of C. flavus RHGG3(T), which was comprised of a single circular chromosome of 5,659,202 bp with a G + C content of 69.25%. An annotation analysis revealed that the C. flavus RHGG3(T) genome contained 5172 coding DNA sequences, 9 rRNA and 55 tRNA genes. Genes related to plant growth promotion (PGP), such as those associated with phosphate solubilization, nitrogen fixation, IAA, phenazine, volatile compounds, spermidine and cobalamin synthesis, were found in the C. flavus RHGG3(T) genome. Some genes responsible for heavy metal tolerance were also identified. The genome sequence of strain RHGG3(T) reported here provides new insight into the molecular mechanisms underlying the promotion of plant growth and the resistance to heavy metals in C. flavus. This study will be valuable for further exploration of the biotechnological applications of strain RHGG3(T) in agriculture. BackgroundMolecular analyses such as whole-genome sequencing have become routine and are expected to be transformational for future healthcare and lifestyle decisions. Population-wide implementation of such analyses is, however, not without challenges, and multiple studies are ongoing to identify what these are and explore how they can be addressed.MethodsDefined as a research project, the Personal Genome Project UK (PGP-UK) is part of the global PGP network and focuses on open data sharing and citizen science to advance and accelerate personalized genomics and medicine.ResultsHere we report our findings on using an open consent recruitment protocol, active participant involvement, open access release of personal genome, methylome and transcriptome data and associated analyses, including 47 new variants predicted to affect gene function and innovative reports based on the analysis of genetic and epigenetic variants. For this pilot study, we recruited 10 participants willing to actively engage as citizen scientists with the project. In addition, we introduce Genome Donation as a novel mechanism for openly sharing previously restricted data and discuss the first three donations received. Lastly, we present GenoME, a free, open-source educational app suitable for the lay public to allow exploration of personal genomes.ConclusionsOur findings demonstrate that citizen science-based approaches like PGP-UK have an important role to play in the public awareness, acceptance and implementation of genomics and personalized medicine.

Bacillus velezensis ZY-1-1 was isolated from the larval gut of the lignocellulose-rich diet-fed scarab beetle, Holotrichia parallela, and confirmed to possess extremely high xylanase (48153.8 ± 412.1 U/L) and relatively moderate cellulase activity (610.1 ± 8.2 U/L). Notably, these xylanase and cellulase activities were enhanced by xylan (1.4 and 5.8-fold, respectively) and cellulose (1.1 and 3.5-fold, respectively), which indicated the hemicellulosic/cellulosic substrate-inducible lignocellulolytic activities of this strain. The complete genome of B. velezensis ZY-1-1 comprises of 3,899,251 bp in a circular chromosome with a G + C content of 46.6%. Among the predicted 3688 protein-coding genes, 24 genes are involved in the degradation of lignocellulose and other polysaccharides, including 8, 7 and 2 critical genes for the degradation of xylan, cellulose and lignin, respectively. This genome-based analysis will facilitate our understanding of the mechanism underlying the biodegradation of lignocellulose and the biotechnological application of this novel lignocellulolytic bacteria or related enzymes.
