Abstract: We investigate the parameterized complexity of several problems formalizing cluster identification in graphs. In other words we ask whether a graph contains a large enough and sufficiently connected subgraph. We study here three relaxations of Clique: s-Club and s-Clique, in which the relaxation is focused on the distances in respectively the cluster and the original graph, and γ-Complete Subgraph in which the relaxation is made on the minimal degree in the cluster. As these three problems are known to be NP-hard, we study here their parameterized complexities. We prove that s-Club and s-Clique are NP-hard even restricted to graphs of degeneracy ≤ 3 whenever s ≥ 3, and to graphs of degeneracy ≤ 2 whenever s ≥ 5, which is a strictly stronger result than its W[1]-hardness parameterized by the degeneracy. We also obtain that these problems are solvable in polynomial time on graphs of degeneracy 1. Concerning γ-Complete Subgraph, we prove that it is W[1]-hard parameterized by both the degeneracy, which implies the W[1]-hardness parameterized by the number of vertices in the γ-complete-subgraph, and the number of elements outside the γ-complete subgraph.

Abstract: International audience; This paper presents SQTRL, a language for transformation rules for SPARQL queries, a tool associated with it, and how it can be applied to retrieval and adaptation in case-based reasoning (CBR). Three applications of SQTRL are presented in the domains of cooking and digital humanities. For a CBR system using RDFS for representing cases and domain knowledge, and SPARQL for its query language, case retrieval with SQTRL consists in a minimal modification of the query so that it matches at least a source case. Adaptation based on the modification of an RDFS base can also be handled with the help of this tool. SQTRL and its tool can therefore be used for several goals related to CBR systems based on the semantic web standards RDFS and SPARQL.

Abstract: The H-Coloring problem is a well-known generalization of the classical NP-complete problem k-Coloring where the task is to determine whether an input graph admits a homomorphism to the template graph H. This problem has been the subject of intense theoretical research and in this paper we study the complexity of H-Coloring with respect to the parameters clique-width and the more recent component twin-width, which describe desirable computational properties of graphs. We give two surprising linear bounds between these parameters, thus improving the previously known exponential and double exponential bounds. These linear bounds entail natural approximations of component twin-width, by making use of the results known for clique-width. On the algorithmic side we target the richer problem of counting the number of homomorphism to H (#H-Coloring). The first algorithm uses a contraction sequence of the input graph G parameterized by the component twin-width of G. This leads to a positive FPT result for the counting version. The second uses a contraction sequence of the template graph H and here we instead measure the complexity with respect to the number of vertices in the input graph. Using our linear bounds we show that the latter always beats the previously best algorithm (based on clique-width) and we thus obtain the fastest general purpose algorithm for graph coloring.

Abstract: In this paper we introduce and study description quivers as compact representations of concept lattices and respective ensembles of decision trees. Formally, description quivers are directed multigraphs where vertices represent concept intents and (multiple) edges represent generators of intents. We study some properties of description quivers and shed light on their use for describing state-of-the-art symbolic machine learning models based on decision trees. We also argue that a concept lattice can be considered as a cornerstone in constructing an efficient machine learning model. We show that the proposed description quivers allow us to fuse decision trees just as we can sum linear regressions, while proposing a way to select the most important rules in decision models, just as we can select the most important coefficients in regressions.

Abstract: Algorithmic decisions are currently being used on a daily basis. These decisions often rely on Machine Learning (ML) algorithms that may produce complex and opaque ML models. Recent studies raised unfairness concerns by revealing discriminating outcomes produced by ML models against minorities and unprivileged groups. As ML models are capable of amplifying discrimination against minorities due to unfair outcomes, it reveals the need for approaches that uncover and remove unintended biases. Assessing fairness and mitigating unfairness are the two main tasks that have motivated the growth of the research field called {algorithmic fairness}. Several notions used to assess fairness focus on the outcomes and link to sensitive features (e.g. gender and ethnicity) through statistical measures. Although these notions have distinct semantics, the use of these definitions of fairness is criticized for being a reductionist understanding of fairness whose aim is basically to implement accept/not-accept reports, ignoring other perspectives on inequality and on societal impact. Process fairness instead is a subjective fairness notion which is centered on the process that leads to outcomes. To mitigate or remove unfairness, approaches generally apply fairness interventions in specific steps. They usually change either (1) the data before training or (2) the optimization function or (3) the algorithms' outputs in order to enforce fairer outcomes. Recently, research on algorithmic fairness have been dedicated to explore combinations of different fairness interventions, which is referred to in this thesis as {fairness hybrid-processing}. Once we try to mitigate unfairness, a tension between fairness and performance arises that is known as the fairness-accuracy trade-off. This thesis focuses on the fairness-accuracy trade-off problem since we are interested in reducing unintended biases without compromising classification performance. We thus propose ensemble-based methods to find a good compromise between fairness and classification performance of ML models, in particular models for binary classification. In addition, these methods produce ensemble classifiers thanks to a combination of fairness interventions, which characterizes the fairness hybrid-processing approaches. We introduce FixOut ({F}a{I}rness through e{X}planations and feature drop{Out}), the human-centered, model-agnostic framework that improves process fairness without compromising classification performance. It receives a pre-trained classifier (original model), a dataset, a set of sensitive features, and an explanation method as input, and it outputs a new classifier that is less reliant on the sensitive features. To assess the reliance of a given pre-trained model on sensitive features, FixOut uses explanations to estimate the contribution of features to models' outcomes. If sensitive features are shown to contribute globally to models' outcomes, then the model is deemed unfair. In this case, it builds a pool of fairer classifiers that are then aggregated to obtain an ensemble classifier. We show the adaptability of FixOut on different combinations of explanation methods and sampling approaches. We also evaluate the effectiveness of FixOut w.r.t. to process fairness but also using well-known standard fairness notions available in the literature. Furthermore, we propose several improvements such as automating the choice of FixOut's parameters and extending FixOut to other data types.; Les décisions algorithmiques sont actuellement utilisées quotidiennement. Ces décisions reposent souvent sur des algorithmes d'apprentissage automatique (machine learning, ML) qui peuvent produire des modèles complexes et opaques. Des études récentes ont soulevé des problèmes d'iniquité en révélant des résultats discriminatoires produits par les modèles ML contre des minorités et des groupes non privilégiés. Comme les modèles ML sont capables d'amplifier la discrimination en raison de résultats injustes, cela révèle la nécessité d'approches qui découvrent et suppriment les biais inattendues. L'évaluation de l'équité et l'atténuation de l'iniquité sont les deux tâches principales qui ont motivé la croissance du domaine de recherche en équité algorithmique (algorithmic fairness). Plusieurs notions utilisées pour évaluer l'équité se concentrent sur les résultats et sont liées à des attributs sensibles (par exemple, l'éthinicité) par des mesures statistiques. Bien que ces notions aient une sémantique distincte, l'utilisation de ces définitions est critiquée pour sa compréhension réductrice de l'équité, dont le but est essentiellement de mettre en œuvre des rapports d'acceptation/non-acceptation, ignorant d'autres perspectives sur l'iniquité et l'impact sociétal. Process fairness (équité des procédures) est au contraire une notion d'équité subjective, centrée sur le processus qui conduit aux résultats. Pour atténuer ou supprimer l'iniquité, les approches appliquent généralement des interventions en matière d'équité selon des étapes spécifiques. Elles modifient généralement soit les données avant l'apprentissage, la fonction d'optimisation ou les sorties des algorithmes afin d'obtenir des résultats plus équitables. Récemment, les recherches ont été consacrées à l'exploration de combinaisons de différentes interventions en matière d'équité, ce qui est désigné dans cette thèse par le traitement hybride de l'équité. Une fois que nous essayons d'atténuer l'iniquité, une tension entre l'équité et la performance apparaît, connue comme le compromis équité/précision. Cette thèse se concentre sur le problème du compromis équité/précision, puisque nous sommes intéressés par la réduction des biais inattendues sans compromettre les performances de classification. Nous proposons donc des méthodes ensemblistes pour trouver un bon compromis entre l'équité et la performance de classification des modèles ML, en particulier les classificateurs binaires. De plus, ces méthodes produisent des classificateurs d'ensemble grâce à une combinaison d'interventions sur l'équité, ce qui caractérise les approches de traitement hybride de l'équité. Nous proposons FixOut (FaIrness through eXplanations and feature dropOut), un framework centré sur l'humain et agnostique vis-à-vis des modèles qui améliore l'équité sans compromettre les performances de classification. Il reçoit en entrée un classificateur pré-entraîné, un ensemble de données, un ensemble de attributs sensibles et une méthode d'explication, et il produit un nouveau classificateur qui dépend moins des attributs sensibles. Pour évaluer la dépendance d'un modèle pré-entraîné aux attributs sensibles, FixOut utilise des explications pour estimer la contribution des attributs aux résultats du modèle. S'il s'avère que les attributs sensibles contribuent globalement aux résultats, alors le modèle est considéré comme injuste. Dans ce cas, il construit un groupe de classificateurs plus justes qui sont ensuite agrégés pour obtenir un modèle d'ensemble. Nous montrons l'adaptabilité de FixOut sur différentes combinaisons de méthodes d'explication et d'approches d'échantillonnage. Nous évaluons également l'efficacité de FixOut par rapport au process fairness mais aussi en utilisant des notions d'équité standard bien connues disponibles dans la littérature. De plus, nous proposons plusieurs améliorations telles que l'automatisation du choix des paramètres et l'extension de FixOut à d'autres types de données.

Abstract: The use of machine learning models in decision support systems with high societal impact raised concerns about unfair (disparate) results for different groups of people. When evaluating such unfair decisions, one generally relies on predefined groups that are determined by a set of features that are considered sensitive. However, such an approach is subjective and does not guarantee that these features are the only ones to be considered as sensitive nor that they entail unfair (disparate) outcomes. In this paper, we propose a preprocessing step to address the task of automatically recognizing sensitive features that does not require a trained model to verify unfair results. Our proposal is based on the Hilber-Schmidt independence criterion, which measures the statistical dependence of variable distributions. We hypothesize that if the dependence between the label vector and a candidate is high for a sensitive feature, then the information provided by this feature will entail disparate performance measures between groups. Our empirical results attest our hypothesis and show that several features considered as sensitive in the literature do not necessarily entail disparate (unfair) results.

Abstract: International audience; SemanticHPST is a project in which interacts ICT (especially Semantic Web) with history and philosophy of science and technology (HPST). Main difficulties in HPST are the large diversity of sources and points of view and a large volume of data. So, HPST scholars need to use new tools devoted to digital humanities based on semantic web. To ensure a certain level of genericity, this project is initially based on three sub-projects: the first one to the port-arsenal of Brest, the second one is dedicated to the correspondence of Henri Poincaré and the third one to the concept of energy. The aim of this paper is to present the project, its issues and goals and the first results and objectives in the field of harvesting distributed corpora, in advanced search in HPST corpora. Finally, we want to point out some issues about epistemological aspects about this project.

Abstract: International audience; This study is dedicated to an introduction of a novel method that automatically extracts potential structural alerts from a dataset of molecules. These triggering structures can be further used for knowledge discovery and for classification purposes. Computation of the structural alerts results from an implementation of a sophisticated workflow which integrates a graph-mining tool guided by growth-rate and stability. The growth-rate is a well-established measurement of contrast between classes. Moreover, the extracted patterns correspond to formal concepts; the most robust patterns, named the stable emerging patterns (SEPs), can then be identified thanks to their stability, a new notion originating from the domain of Formal Concept Analysis. All these elements are explained in the paper from the point of view of computation. The method was applied on a molecular dataset on mutagenicity. The experimental results demonstrate its efficiency: it automatically outputs a manageable amount of structural patterns that are strongly related to mutagenicity. Moreover, a part of the resulting structures corresponds to already known structural alerts. Finally, an in-depth chemical analysis relies on these structures, it demonstrates how the method can initiate promising processes of chemical knowledge discovery.

Abstract: International audience; In this paper, we study structures such as distributive lattices, distributive semilattices, and median graphs from an algorithmic point of view. Such structures are very useful in classification and phylogeny for representing lineage relationships for example. A distributive lattice can be considered as a median graph while a distributive ∨-semilattice can be considered as a median graph provided that some conditions holding on triple of elements are satisfied. Starting from a lattice structure with different representations, we study the problem of building a median graph from such structures. We make precise and propose algorithms for checking how a lattice can be distributive and can be a median graph. Then, we adapt the problem to semilattices as a lattice where the bottom element is removed is a ∨-semilattice. We also state the problem in terms of Formal Concept Analysis and the representation of a lattice as a formal context, i.e., a binary table. Moreover, we also propose as input a system of implications such as the Duquenne-Guigues basis of a lattice, and we study how to compute such a basis for a distributive semilattice. In the paper, we provide algorithms and examples which illustrate the difficulties related to these different classification tasks. In particular, the minimality of the output lattices is a condition which is hard to ensure and which cannot be always achieved.

Abstract: Recent advances in deep learning and neural networks have made it possible to address complex natural language processing tasks, which find application in a plethora of real-world problems ranging from smart assistants in mobile devices to the prediction of cancer. Nonetheless, modern systems based on these frameworks exhibit various limitations that may compromise their performance and trustworthiness, render them unfair towards minorities, or subject them to privacy leakage. It is our belief that integrating symbolic knowledge and reasoning into the deep learning framework is a necessary step towards addressing the aforementioned limitations. For example, lexical resources can enrich deep neural networks with semantic or syntactic knowledge, and logical rules can provide learning and reasoning mechanisms. Therefore, the scope of this thesis is to develop and evaluate ways of integrating different types of symbolic knowledge and reasoning into a widely used language model, Bidirectional Encoder Representations from Transformers (BERT). ln a first stage, we consider retrofitting, a simple and popular technique for refining distributional word embeddings based on relations coming from a semantic lexicon. Inspired by this technique, we present two methods for incorporating this knowledge into BERT contextualized embeddings. We evaluate these methods on three biomedical datasets for relation extraction and one movie review dataset for sentiment analysis, and show that they do not substantially impact the performance for these tasks. Furthermore, we conduct a qualitative analysis to provide further insights on this negative result. ln a second stage, we integrate analogical reasoning with BERT as a means to improve its performance on the target sense verification task, and make it more robust. To do so, we reformulate target sense verification as an analogy detection task. We present a hybrid model that combines BERT to encode the input data into quadruples and a convolutional neural classifier to decide whether they constitute valid analogies. We test our system on a benchmark dataset, and show that it can outperform existing approaches. Our empirical study shows the importance of the input encoding for BERT, and how this dependence gets alleviated by integrating the axiomatic properties of analogies during training, while preserving performance and improving robustness.; Les progrès récents de l'apprentissage profond et des réseaux de neurones ont permis d'aborder des tâches complexes de traitement du langage naturel, qui sont appliquées à une pléthore de problèmes réels allant des assistants intelligents dans les appareils mobiles à la prédiction du cancer. Néanmoins, les systèmes modernes basés sur ces approches présentent plusieurs limitations qui peuvent compromettre leurs performances et leur fiabilité, les rendre injustes envers les minorités ou exposer des données personnelles. Nous sommes convaincus que l'intégration de connaissances et de raisonnement symboliques dans le cadre de l'apprentissage profond est une étape nécessaire vers la résolution de ces limitations. Par exemple, les ressources lexicales peuvent enrichir les réseaux de neurones profonds avec des connaissances sémantiques ou syntaxiques, et les règles logiques peuvent fournir des mécanismes d'apprentissage et de raisonnement. Par conséquent, l'objectif de cette thèse est de développer et d'évaluer des moyens d'intégrer différents types de connaissances et de raisonnement symboliques dans un modèle de langage largement utilisé, le Bidirectional Encoder R presentations from Transformers (BERT). Dans un premier temps, nous considérons le retrofitting, une technique simple et populaire pour raffiner les plongements lexicaux de mots grâce à des relations provenant d'un lexique sémantique. Nous présentons deux méthodes inspirées par cette technique pour incorporer ces connaissances dans des plongements contextuels de BERT. Nous évaluons ces méthodes sur trois jeux de données biomédicales pour l'extraction de relations et un jeu de données de critiques de films pour l'analyse des sentiments, et montrons qu'elles n'ont pas d'impact substantiel sur les performances pour ces tâches. Abstract: Preprint submitted to International Journal of Approximate ReasoningFebruary 13, 2023; In this paper we propose various complexity measures of a dataset in terms of Formal Concept Analysis (FCA). On the one hand, we follow the lines of the research of the "closure structure" and the "closure index" based on minimum generators of intents (closed itemsets). On the other hand, we would like to capture statistical properties of a dataset, not just extremal characteristics, such as the size of a passkey. In the following we introduce an alternative approach where we try to measure the complexity of a dataset in terms of five main elements that can be computed in a concept lattice, namely intents (closed sets of attributes), pseudo-intents, proper premises, keys (minimal generators), and passkeys (minimum generators). We study the distribution of these different elements in various datasets, both real and synthetic. We also investigate the relations that these five elements have with one another, and the relations with implications and association rules.

Abstract: Analogical inference is a remarkable capability of human reasoning, and has been used to solve hard reasoning tasks. Analogy based reasoning (AR) has gained increasing interest from the artificial intelligence community and has shown its potential in multiple machine learning tasks such as classification, decision making and recommendation with competitive results. We propose a deep learning (DL) framework to address and tackle two key tasks in AR: analogy detection and solving. The framework is thoroughly tested on the Siganalogies dataset of morphological analogical proportions (APs) between words, and shown to outperform symbolic approaches in many languages. Previous work have explored the behavior of the Analogy Neural Network for classification (ANNc) on analogy detection and of the Analogy Neural Network for retrieval (ANNr) on analogy solving by retrieval, as well as the potential of an autoencoder (AE) for analogy solving by generating the solution word. In this article we summarize these findings and we extend them by combining ANNr and the AE embedding model, and checking the performance of ANNc as an retrieval method. The combination of ANNr and AE outperforms the other approaches in almost all cases, and ANNc as a retrieval method achieves competitive or better performance than 3CosMul. Abstract: International audience; Contextualized language models have emerged as a de facto standard in natural language processing due to the vast amount of knowledge they acquire during pretraining. Nonetheless, their ability to solve tasks that require reasoning over this knowledge is limited. Certain tasks can be improved by analogical reasoning over concepts, e.g., understanding the underlying relations in "Man is to Woman as King is to Queen". In this work, we propose a way to formulate target sense verification as an analogy detection task, by transforming the input data into quadruples. We present AB4TSV (Analogy and BERT for TSV), a model that uses BERT to represent the objects in these quadruples combined with a convolutional neural network to decide whether they constitute valid analogies. We test our system on the WiC-TSV evaluation benchmark, and show that it can outperform existing approaches. Our empirical study shows the importance of the input encoding for BERT. This dependence gets alleviated by integrating the axiomatic properties of analogies during training, while preserving performance and improving interpretability.

Abstract: International audience; BACKGROUND: With the increasing burden of chronic diseases, analyzing and understanding trajectories of care is essential for efficient planning and fair allocation of resources. We propose an approach based on mining claim data to support the exploration of trajectories of care. METHODS: A clustering of trajectories of care for breast cancer was performed with Formal Concept Analysis. We exported Data from the French national casemix system, covering all inpatient admissions in the country. Patients admitted for breast cancer surgery in 2009 were selected and their trajectory of care was recomposed with all hospitalizations occuring within one year after surgery. The main diagnoses of hospitalizations were used to produce morbidity profiles. Cumulative hospital costs were computed for each profile. RESULTS: 57,552 patients were automatically grouped into 19 classes. The resulting profiles were clinically meaningful and economically relevant. The mean cost per trajectory was 9,600¿. Severe conditions were generally associated with higher costs. The lowest costs (6,957¿) were observed for patients with in situ carcinoma of the breast, the highest for patients hospitalized for palliative care (26,139¿). CONCLUSIONS: Formal Concept Analysis can be applied on claim data to produce an automatic classification of care trajectories. This flexible approach takes advantages of routinely collected data and can be used to setup cost-of-illness studies.

Abstract: International audience; BACKGROUND: The purpose of this study was to assess the effectiveness of a disease management program (DMP) in heart failure (HF) on the incidence of HF hospitalizations and related costs in a real-world population-based setting. METHODS: Insuffisance CArdiaque en LORraine (ICALOR), a DMP for HF was established in 2006 in the French region of Lorraine. Patients were enrolled after an index HF hospitalization. They received educational and home-visit monitoring programs by HF-trained nurses. General physicians received automatic alerts about patients' significant clinical or biological changes. We used the ICALOR and the national diagnostic related group databases to conduct a comparison of time-series trends in HF hospitalizations in France. The economic impact was obtained using the national scale of costs in France. RESULTS: The median age of the 1222 patients recruited before 2010 was 76years, and 65% were male. Upon enrollment, patients essentially presented with NYHA class II (n=537, 48%) or class III (n=359, 32%) symptoms. One-year mortality rate was 20.3%. The implementation of the ICALOR program was associated with a reduction in HF hospitalizations in Lorraine estimated by an absolute difference between the number of hospitalizations observed in the Lorraine region and that expected had it been similar to that observed in the whole country of -7.19% in 2010. The estimated annual hospital cost saved by ICALOR was €1,927,648 in 2010. CONCLUSION: Coordinated DMP of HF might improve outcome cost-effectively when implemented in a real-world population setting, and was associated in Lorraine with a substantial modification of the trend of HF hospitalizations.

Abstract: The main topic of this thesis addresses the important problem of mining numerical data, and especially gene expression data. These data characterize the behaviour of thousand of genes in various biological situations (time, cell, etc.). A difficult task consists in clustering genes to obtain classes of genes with similar behaviour, supposed to be involved together within a biological process. Accordingly, we are interested in designing and comparing methods in the field of knowledge discovery from biological data. We propose to study how the conceptual classification method called Formal Concept Analysis (FCA) can handle the problem of extracting interesting classes of genes. For this purpose, we have designed and experimented several original methods based on an extension of FCA called pattern structures. Furthermore, we show that these methods can enhance decision making in agronomy and crop sanity in the vast formal domain of information fusion., Le sujet principal de cette thèse porte sur la fouille de données numériques et plus particulièrement de données d'expression de gènes. Ces données caractérisent le comportement de gènes dans diverses situations biologiques (temps, cellule, etc.). Un problème important consiste à établir des groupes de gènes partageant un même comportement biologique. Cela permet d'identifier les gènes actifs lors d'un processus biologique, comme par exemple les gènes actifs lors de la défense d'un organisme face à une attaque. Le cadre de la thèse s'inscrit donc dans celui de l'extraction de connaissances à partir de données biologiques. Nous nous proposons d'étudier comment la méthode de classification conceptuelle qu'est l'analyse formelle de concepts (AFC) peut répondre au problème d'extraction de familles de gènes. Pour cela, nous avons développé et expérimenté diverses méthodes originales en nous appuyant sur une extension peu explorée de l'AFC : les structures de patrons. Plus précisément, nous montrons comment construire un treillis de concepts synthétisant des familles de gènes à comportement similaire. L'originalité de ce travail est (i) de construire un treillis de concepts sans discrétisation préalable des données de manière efficace, (ii) d'introduire une relation de similarité entres les gènes et (iii) de proposer des ensembles minimaux de conditions nécessaires et suffisantes expliquant les regroupements formés. Les résultats de ces travaux nous amènent également à montrer comment les structures de patrons peuvent améliorer la prise de d écision quant à la dangerosité de pratiques agricoles dans le vaste domaine de la fusion d'information.

Abstract: In the energy transition context and the increase in interconnections between the electricity transmission networks in Europe, the French network operators must now deal with more fluctuations and new network dynamics. To guarantee the safety of the network, operators rely on computer software that allows them to carry out simulations or to monitor the evolution of indicators created manually by experts, thanks to their knowledge of the operation of the network. The French electricity transmission network operator RTE (Réseau de Transport d'Electricité) is particularly interested in developing tools to assist operators in monitoring flows on power lines. Flows are notably important to maintain the network in a safe state, guaranteeing the safety of equipment and people. However, the indicators used are not easy to update because of the expertise required to construct and analyze them.In order to address the stated problem, this thesis aims at constructing indicators, in the form of symbolic expressions, to estimate flows on power lines. The problem is studied from the Symbolic Regression perspective and investigated using both Grammatical Evolution and Reinforcement Learning approaches in which explicit and implicit expert knowledge is taken into account. Explicit knowledge about the physics and expertise of the electrical domain is represented in the form of a Context-Free Grammar to limit the functional space from which an expression is created. A first approach of Interactive Grammatical Evolution proposes to incrementally improve found expressions by updating a grammar between evolutionary learnings. Expressions are obtained on real-world data from the network history, validated by an analysis of learning metrics and an interpretability evaluation. Secondly, we propose a reinforcement approach to search in a space delimited by a Context-Free Grammar in order to build a relevant symbolic expression to applications involving physical constraints. This method is validated on state-of-the-art Symbolic Regression benchmarks and also on a dataset with physical constraints to assess its interpretability.Furthermore, in order to take advantage of the complementarities between the capacities of machine learning algorithms and the expertise of network operators, interactive Symbolic Regression algorithms are proposed and integrated into interactive platforms. Interactivity allows updating the knowledge represented in grammatical form and analyzing, interacting with, and commenting on the solutions found by the different approaches. These algorithms and interactive interfaces also aim to take into account implicit knowledge, which is more difficult to formalize, through interaction mechanisms based on suggestions and user preferences.; Dans le contexte de la transition énergétique et de l'augmentation des interconnexions entre les réseaux de transport d'électricité en Europe, les opérateurs du réseau français doivent désormais faire face à davantage de fluctuations et des dynamiques nouvelles sur le réseau. Pour garantir la sûreté de ce réseau, les opérateurs s'appuient sur des logiciels informatiques permettant de réaliser des simulations, ou de suivre l'évolution d'indicateurs créés manuellement par des experts grâce à leur connaissance du fonctionnement du réseau. Le gestionnaire de réseau de transport d'électricité français RTE (Réseau de Transport d'Electricité) s'intéresse notamment aux développements d'outils permettant d'assister les opérateurs dans leur tâche de surveillance des transits sur les lignes électriques. Les transits sont en effet des grandeurs particulièrement importantes pour maintenir le réseau dans un état de sécurité, garantissant la sûreté du matériel et des personnes. Cependant, les indicateurs utilisés ne sont pas faciles à mettre à jour du fait de l'expertise nécessaire pour les construire et les analyser. Pour répondre à la problématique énoncée, cette thèse a pour objet la construction d'indicateurs, sous la forme d'expressions symboliques, permettant d'estimer les transits sur les lignes électriques. Le problème est étudié sous l'angle de la Régression Symbolique et investigué à la fois par des approches génétiques d'Evolution Grammaticale et d'Apprentissage par Renforcement dans lesquelles la connaissance experte, explicite et implicite, est prise en compte. Les connaissances explicites sur la physique et l'expertise du domaine électrique sont représentées sous la forme d'une grammaire non-contextuelle délimitant l'espace fonctionnel à partir duquel l'expression est créée. Une première approche d'Evolution Grammaticale Interactive propose d’améliorer incrémentalement les expressions trouvées par la mise à jour d'une grammaire entre les apprentissages évolutionnaires. Les expressions obtenues sur des données réelles issues de l'historique du réseau sont validées par une évaluation de métriques d'apprentissages, complétée par une évaluation de leur interprétabilité. Dans un second temps, nous proposons une approche par renforcement pour chercher dans un espace délimité par une grammaire non-contextuelle afin de construire une expression symbolique pertinente pour des applications comportant des contraintes physiques. Cette méthode est validée sur des données de l'état de l'art de la régression symbolique, ainsi qu’un jeu de données comportant des contraintes physiques pour en évaluer l'interprétabilité. De plus, afin de tirer parti des complémentarités entre les capacités des algorithmes d'apprentissage automatique et de l'expertise des opérateurs du réseau, des algorithmes interactifs de Régression Symbolique sont proposés et intégrés dans des plateformes interactives. L'interactivité est employée à la fois pour mettre à jour la connaissance représentée sous forme grammaticale, analyser, interagir avec et commenter les solutions proposées par les différentes approches. Ces algorithmes et interfaces interactifs ont également pour but de prendre en compte de la connaissance implicite, plus difficile à formaliser, grâce à l'utilisation de mécanismes d'interactions basés sur des suggestions et des préférences de l’utilisateur.

Abstract: Analogical reasoning is a remarkable capability of human reasoning, used to solve hard reasoning tasks. It consists in transferring knowledge from a source domain to a different, but somewhat similar, target domain by relying simultaneously on similarities and dissimilarities. In particular, analogical proportions, i.e., statements of the form “A is to B as C is to D", are the basis of analogical inference. Analogical reasoning is pertaining to case-based reasoning and it has contributed to multiple machine learning tasks such as classification, decision making, and automatic translation with competitive results. Moreover, analogical extrapolation can support dataset augmentation (analogical extension) for model learning,especially in environments with few labeled examples. Conversely, advanced neural techniques, such as representation learning, enabled efficient approaches to detecting and solving analogies in domains where symbolic approaches had shown their limits. However, recent approaches using deep learning architectures remain task and domain specific, and strongly rely on ad-hoc representations of objects, i.e., tailor made embeddings.The first workshop Interactions between Analogical Reasoning and Machine Learning (IARML) was hosted by the 31st International Joint Conference on Artificial Intelligence and the 25th European Conference on Artificial Intelligence (IJCAI-ECAI 2022). It brought together AI researchers at the cross roads of machine learning, cognitive sciences and knowledge representation and reasoning, who are interested by the various applications of analogical reasoning in machine learning or, conversely, of machine learning techniques to improve analogical reasoning. The IARML workshop aims to bridge gaps between different AI communities, including case-based reasoning, deep learning and neuro-symbolic machine learning. The workshop welcomed submissions of research papers on all topics at the intersection of analogical reasoning and machine learning. The submissions were subjected to a strict double-blind reviewing process that resulted in the selection of six original contributions and two invited talks, in addition to the two plenary keynote talks.

Abstract: Some Transformer-based models can perform cross-lingual transfer learning: those models can be trained on a specific task in one language and give relatively good results on the same task in another language, despite having been pre-trained on monolingual tasks only. But, there is no consensus yet on whether those transformer-based models learn universal patterns across languages. We propose a word-level task-agnostic method to evaluate the alignment of contextualized representations built by such models. We show that our method provides more accurate translated word pairs than previous methods to evaluate word-level alignment. Abstract: We investigate the fine-grained and the parameterized complexity of several generalizations of binary constraint satisfaction problems (BINARY-CSPs), that subsume variants of graph colouring problems. Our starting point is the observation that several algorithmic approaches that resulted in complexity upper bounds for these problems, share a common structure. We thus explore an algebraic approach relying on semirings that unifies different generalizations of BINARY-CSPs (such as the counting, the list, and the weighted versions), and that facilitates a general algorithmic approach to efficiently solving them. The latter is inspired by the (component) twin-width parameter introduced by Bonnet et al., which we generalize via edge-labelled graphs in order to formulate it to arbitrary binary constraints. We consider input instances with bounded component twin-width, as well as constraint templates of bounded component twin-width, and obtain an FPT algorithm as well as an improved, exponential-time algorithm, for broad classes of binary constraints. We illustrate the advantages of this framework by instantiating our general algorithmic approach on several classes of problems (e.g., the H-coloring problem and its variants), and showing that it improves the best complexity upper bounds in the literature for several well-known problems.

Abstract: Background Adverse drug reactions (ADRs) are statistically characterized within randomized clinical trials and postmarketing pharmacovigilance, but their molecular mechanism remains unknown in most cases. This is true even for hepatic or skin toxicities, which are classically monitored during drug design. Aside from clinical trials, many elements of knowledge about drug ingredients are available in open-access knowledge graphs, such as their properties, interactions, or involvements in pathways. In addition, drug classifications that label drugs as either causative or not for several ADRs, have been established. Methods We propose in this paper to mine knowledge graphs for identifying biomolecular features that may enable automatically reproducing expert classifications that distinguish drugs causative or not for a given type of ADR. In an Explainable AI perspective, we explore simple classification techniques such as Decision Trees and Classification Rules because they provide human-readable models, which explain the classification itself, but may also provide elements of explanation for molecular mechanisms behind ADRs. In summary, (1) we mine a knowledge graph for features; (2) we train classifiers at distinguishing, on the basis of extracted features, drugs associated or not with two commonly monitored ADRs: drug-induced liver injuries (DILI) and severe cutaneous adverse reactions (SCAR); (3) we isolate features that are both efficient in reproducing expert classifications and interpretable by experts (i.e., Gene Ontology terms, drug targets, or pathway names); and (4) we manually evaluate in a mini-study how they may be explanatory. Results Extracted features reproduce with a good fidelity classifications of drugs causative or not for DILI and SCAR (Accuracy = 0.74 and 0.81, respectively). Experts fully agreed that 73% and 38% of the most discriminative features are possibly explanatory for DILI and SCAR, respectively; and partially agreed (2/3) for 90% and 77% of them. Conclusion Knowledge graphs provide sufficiently diverse features to enable simple and explainable models to distinguish between drugs that are causative or not for ADRs. In addition to explaining classifications, most discriminative features appear to be good candidates for investigating ADR mechanisms further. Abstract: National audience; Pharmacogenomics (PGx) studies the impact of genetic factors on drug response phenotypes. Atomic knowledge units in PGx have the form of ternary relationships linking one or more drugs, one or more genetic factors, and one or more phenotypes. Such relationships state that a patient having the specified genetic factors and being treated with the specified drugs is likely to experience the given phenotypes. PGx knowledge is of particular interest for the development of precision medicine which aims at tailoring drug treatments to each patient to reduce adverse effects and maximize drug efficacy. However, PGx knowledge is scattered across many sources (e.g., reference databases, the biomedical literature) and suffers from very heterogeneous levels of validation, i.e., some PGx relationships are extensively studied and have been translated into clinical practice, but most are only observed on small-size cohorts or not reproduced yet and necessitate further investigation. Consequently, there is a strong interest in extracting and integrating knowledge units from these different sources into a unique place to provide a consolidated view of the state-of-the-art knowledge of this domain and drive to the validation, or moderation, of insufficiently validated knowledge units. To this aim, we created and share with the community two resources: PGxCorpus and PGxLOD.

Abstract: In this work, we propose an interactive platform to perform grammar-guided symbolic regression using a reinforcement learning approach from human-preference feedback. To do so, a reinforcement learning algorithm iteratively generates symbolic expressions, modeled as trajectories constrained by grammatical rules, from which a user shall elicit preferences. The interface gives the user three distinct ways of stating its preferences between multiple sampled symbolic expressions: categorizing samples, comparing pairs, and suggesting improvements to a sampled symbolic expression. Learning from preferences enables users to guide the exploration in the symbolic space toward regions that are more relevant to them. We provide a web-based interface testable on symbolic regression benchmark functions and power system data.

Abstract: International audience; Neutral landscape models are not frequently used in the agronomical domain, whereas they would be very useful for studying given agro-ecological or physical processes. Contrary to ecological neutral landscape models, agricultural models have to represent and manage geometrical patches and thus should rely on tessellation methods. We present a three steps approach that aimed at simulating such landscapes. Firstly, we characterized the geometry of three real field patterns; secondly, we generated simulated field patterns with two tessellation methods attempting to control the value of some of the observed characteristics and, thirdly, we evaluated the simulated field patterns. For this evaluation, we considered that good simulated field patterns should capture characteristics of real landscapes that are important for the targeted agro-ecological process. Real landscapes and landscapes simulated using either a Voronoi or a rectangular tessellation were thus compared when used as input data within a gene flow model. The results showed that neither tessellation method captured field shapes correctly, thus leading to over or (small) under estimation of gene flow. The Voronoi tessellation, though, performed better than the rectangular tessellation. Possible research directions are proposed to improve the simulated patterns, including the use of post processing, the control of cell orientation or the implementation of other tessellation techniques.

Abstract: Background Previous studies showed that at the individual level, positron emission tomography (PET) has some benefits for patients and physicians in terms of cancer management and staging. We aimed to describe the benefits of (PET) in the management of solitary pulmonary nodules (SPNs) in a population level, in terms of the number of diagnostic and invasive tests performed, time to diagnosis and factors determining PET utilization. Methods In an observational study, we examined reports of computed tomography (CT) performed and mentioning "spherical lesion", "nodule" or synonymous terms. We found 11,515 reports in a before-PET period, 2002–2003, and 20,075 in an after-PET period, 2004–2005. Patients were followed through their physician, who was responsible for diagnostic management. Results We had complete data for 112 patients (73.7%) with new cases of SPN in the before-PET period and 250 (81.4%) in the after-PET period. Patients did not differ in mean age (64.9 vs. 64.8 years). The before-PET patients underwent a mean of 4 tests as compared with 3 tests for the after-PET patients (p = 0.08). Patients in the before-PET period had to wait 41.4 days, on average, before receiving a diagnosis as compared with 24.0 days, on average, for patients in the after-PET period who did not undergo PET (p < 0.001). In the after-PET period, 11% of patients underwent PET during the diagnostic process. A spiculated nodule was more likely to determine prescription for PET (p < 0.001). Multivariate analysis revealed that patients in both periods underwent fewer tests when PET was prescribed by general practitioners (p < 0.001) and if the nodule was not spiculated (p < 0.001). The proportion of unnecessary invasive approaches prescribed (47% vs. 49%) did not differ between the groups. Conclusion In our study, 1 year after the availability of PET, the technology was not the first choice for diagnostic management of SPN. Even though we observed a tendency for reduced number of tests and mean time to diagnosis with PET, these phenomena did not fully relate to PET availability in health communities. In addition, the availability of PET in the management of SPN diagnosis did not reduce the overall rate of unnecessary invasive approaches.

Abstract: International audience; APA (aminopeptidase A; EC 3.4.11.7) is a membrane-bound zinc metallopeptidase, also activated by Ca(2+), involved in the formation of brain angiotensin III, which exerts a tonic stimulatory action on the central control of blood pressure in hypertensive animals. In the present study, in the three-dimensional model of the ectodomain of mouse APA, we docked the specific APA inhibitor glutamate phosphonate, in the presence of Ca(2+). The model showed the presence of one Ca(2+) atom in an hydrophilic pocket corresponding to the S1 subsite in which the lateral chain of the inhibitor is pointing. In this pocket, the Ca(2+) atom was hexaco-ordinated with the acidic side chains of Asp(213) and Asp(218), the carbonyl group of Glu(215) and three water molecules, one of them being engaged in a hydrogen bond with the negatively charged carboxylate side chain of the inhibitor. Mutagenic replacement of Asp(213) and Asp(218) with a conservative residue maintained the ability of mutated APAs to be activated by Ca(2+). However, the replacement by a non-conservative residue abolished this property, demonstrating the crucial role of these residues in Ca(2+) binding. We also showed the involvement of these residues in the strict specificity of APA in the presence of Ca(2+) for N-terminal acidic residues from substrates or inhibitors, since mutagenic replacement of Asp(213) and Asp(218) induced a decrease of the inhibitory potencies of inhibitors homologous with acidic residues. Finally, this led to the rational design of a new potent APA inhibitor, NI926 (K(i)=70 nM), which allowed us to precisely localize Asp(213) at the entrance and Asp(218) at the bottom of the S1 subsite. Taken together, these data provide new insight into the organization and functional role of the APA S1 subsite and will allow the design of pharmacophore of the inhibitor, helpful for the development of a new generation of APA inhibitors as central-acting antihypertensive agents.

Indeed, to be able to reason on textual cases, indexing them by a formal representation language using a formal vocabulary has proven to be useful.

Abstract: International audience; A link key between two RDF datasets D1 and D2 is a set of pairs of properties allowing to identify pairs of individuals x1 and x2 through an identity link such as x1 owl∶sameAs x2 . In this paper, relying on and extending previous work, we introduce an original formalization of link key discovery based on the framework of Partition Pattern Structures (pps). Our objective is to study and evaluate the redundancy of link keys based on the fact that owl:sameAs is an equivalence relation. In the pps concept lattice, every concept has an extent representing a link key candidate and an intent representing a partition of instances into sets of equivalent instances. Experiments show three main results. Firstly redundancy of link keys is not so significant in real-world datasets. Nevertheless, the link key discovery approach based on pps returns a reduced number of non redundant link key candidates when compared to a standard approach. Moreover, the pps-based approach is efficient and returns link keys of high quality.

Abstract: Analogical proportions are 4-ary relations that read "A is to B as C is to D". Recent works have highlighted the fact that such relations can support a specific form of inference, called analogical inference. This inference mechanism was empirically proved to be efficient in several reasoning and classification tasks. In the latter case, it relies on the notion of analogy preservation. In this paper, we explore this relation between formal models of analogy and the corresponding classes of analogy preserving functions, and we establish a Galois theory of analogical classifiers. Abstract: The termination issue that we tackle is rooted in Natural Language Processing where computations are performed by graph rewriting systems (GRS) that may contain a large number of rules, often in the order of thousands. Thus algorithms become mandatory to verify the termination of such systems. The notion of graph rewriting that we consider does not make any assumption on the structure of graphs (they are not "term graphs", "port graphs" nor "drags"). This lack of algebraic structure led us to proposing two orders on graphs inspired from language theory: the matrix multiset-path order and the rational embedding order. We show that both are stable by context, which we then use to obtain the main contribution of the paper: under a suitable notion of "interpretation", a GRS is terminating if and only if it is compatible with an interpretation.

Abstract: International audience; A normal form system (NFS) for representing Boolean functions is thought of as a set of stratified terms over a fixed set of connectives. For a fixed NFS A, the complexity of a Boolean function f with respect to A is the minimum of the sizes of terms in A that represent f. This induces a preordering of NFSs: an NFS A is polynomially as efficient as an NFS B if there is a polynomial P with nonnegative integer coefficients such that the complexity of any Boolean function f with respect to A is at most the value of P in the complexity of f with respect to B. In this paper we study monotonic NFSs, i.e., NFSs whose connectives are increasing or decreasing in each argument. We describe the monotonic NFSs that are optimal, i.e., that are minimal with respect to the latter preorder. We show that these minimal monotonic NFSs are all equivalent. Moreover, we address some natural questions, e.g.: does optimality depend on the arity of connectives? Does it depend on the number of connectives used? We show that optimal monotonic NFSs are exactly those that use a single connective or one connective and the negation. Finally, we show that optimality does not depend on the arity of the connectives.

Abstract: Linked data aims at publishing data expressed in RDF (Resource Description Framework) at the scale of the worldwide web. These datasets interoperate by publishing links which identify individuals across heterogeneous datasets. Such links may be found by using a generalisation of keys in databases, called link keys, which apply across datasets. They specify the pairs of properties to compare for linking individuals belonging to different classes of the datasets. Here, we show how to recast the proposed link key extraction techniques for RDF datasets in the framework of formal concept analysis. We define a formal context, where objects are pairs of resources and attributes are pairs of properties, and show that formal concepts correspond to link key candidates. We extend this characterisation to the full RDF model including non functional properties and interdependent link keys. We show how to use relational concept analysis for dealing with cyclic dependencies across classes and hence link keys. Finally, we discuss an implementation of this framework.

Abstract: International audience; Deep learning models like BERT, a stack of attention layers with an unsupervised pretraining on large corpora, have become the norm in NLP. mBERT, a multilingual version of BERT, is capable of learning a task in one language and of generalizing it to another. This generalization ability opens the perspective of having efficient models in languages with few annotated data, but remains still largely unexplained. We propose a new method based on in-context translated words rather than translated Sentences in order to analyze the similarity between contextualized representations across languages. We show that the representations learned by mBERT are closer for deep layers, outperforming other representations that were specifically trained to be aligned.; Les modèles d'apprentissage profond comme BERT, un empilement de couches d'attention avec un pré-entraînement non supervisé sur de larges corpus, sont devenus la norme en NLP. mBERT, une version pré-entraînée sur des corpus monolingues dans 104 langues, est ensuite capable d'apprendre une tâche dans une langue et de la généraliser à une autre. Cette capacité de généralisation ouvre la perspective de modèles efficaces dans des langues avec peu de données annotées, mais reste encore largement inexpliquée. Nous proposons une nouvelle méthode fondée sur des mots traduits en contexte plutôt que des phrases pour analyser plus finement la similarité de représentations contextualisées à travers les langues. Nous montrons que les représentations de différentes langues apprises par mBERT sont plus proches pour des couches profondes, et dépassent les modèles spécifiquement entraînés pour être alignés.

Abstract: International audience; The detection of biomedical events plays an important role in building diverse applications in the biomedical domain, such as in disease prevention, pathway curation and epigenetics. Biomedical event trigger detection is a critical sub-task in extracting events that identify the possible occurrence of an event. Pre-trained transformer language models, such as BERT and its variants, have obtained the state-of-the-art performance in event extraction using different biomedical annotated corpus. However, a comparison between these models for this task has not yet been done. This paper proposes to analyze the differences between the performance of BERT and four of its variants tested on seven merged annotated biomedical corpus. BioBERT emerged as the best model from the evaluation presented here, showing that using a transformer model that is pretrained from the original model, BERT, and uses biomedical data for its training is useful for recognizing biomedical event triggers, if the training is done for enough number of epochs.

Abstract: International audience; Knowledge graphs are freely aggregated, published, and edited in the Web of data, and thus may overlap. Hence, a key task resides in aligning (or matching) their content. This task encompasses the identification, within an aggregated knowledge graph, of nodes that are equivalent, more specific, or weakly related. In this article, we propose to match nodes within a knowledge graph by (i) learning node embeddings with Graph Convolutional Networks such that similar nodes have low distances in the embedding space, and (ii) clustering nodes based on their embeddings, in order to suggest alignment relations between nodes of a same cluster. We conducted experiments with this approach on the real world application of aligning knowledge in the field of pharmacogenomics, which motivated our study. We particularly investigated the interplay between domain knowledge and GCN models with the two following focuses. First, we applied inference rules associated with domain knowledge, independently or combined, before learning node embeddings, and we measured the improvements in matching results. Second, while our GCN model is agnostic to the exact alignment relations (e.g., equivalence, weak similarity), we observed that distances in the embedding space are coherent with the “strength” of these different relations (e.g., smaller distances for equivalences), letting us considering clustering and distances in the embedding space as a means to suggest alignment relations in our case study.

Abstract: International audience; Analogical proportions are statements of the form "A is to B as C is to D". They support analogical inference and provide a logical framework to address learning, transfer, and explainability concerns. This logical framework finds useful applications in AI and natural language processing (NLP). In this paper, we address the problem of solving morphological analogies using a retrieval approach named ANNr. Our deep learning framework encodes structural properties of analogical proportions and relies on a specifically designed embedding model capturing morphological characteristics of words. We demonstrate that ANNr outperforms the state of the art on 11 languages. We analyze ANNr results for Navajo and Georgian, languages on which the model performs worst and best, to explore potential correlations between the mistakes of ANNr and linguistic properties.

Abstract: International audience; We apply Formal Concept Analysis (FCA) to organize and to improve the quality of Démonette2, a French derivational database, through a detection of both missing and spurious derivations in the database. We represent each derivational family as a graph. Given that the subgraph relation exists among derivational families, FCA can group families and represent them in a partially ordered set (poset). This poset is also useful for improving the database. A family is regarded as a possible anomaly (meaning that it may have missing and/or spurious derivations) if its derivational graph is almost, but not completely identical to a large number of other families.

Abstract: In this paper we are interested in studying concise representations of concepts and dependencies, i.e., implications and association rules. Such representations are based on equivalence classes and their elements, i.e., minimal generators, minimum generators including keys and passkeys, proper premises, and pseudo-intents. All these sets of attributes are significant and well studied from the computational point of view, while their statistical properties remain to be studied. This is the purpose of this paper to study these singular attribute sets and in parallel to study how to evaluate the complexity of a dataset from an FCA point of view. In the paper we analyze the empirical distributions and the sizes of these particular attribute sets. In addition we propose several measures of data complexity, such as distributivity, linearity, size of concepts, size of minimum generators, for the analysis of real-world and synthetic datasets.

Abstract: International audience; Industrial systems such as power networks are continuously monitored by human experts who quickly identify potentially dangerous situations by their experience. As current energy trends increase the complexity of day-to-day grid operations, it becomes necessary to assist experts in their monitoring tasks. This paper proposes an interactive approach to create human-readable analytical expressions that describe physical phenomena by their most impacting quantities. We present an interactive platform that brings experts in the training loop to guide the expression search using their expertise. It uses an evolutionary approach based on Probabilistic Grammar Guided Genetic Programming with expertly created and updated grammars. Interactivity is multi-level: users can distill their knowledge both within and between evolutionary runs. We proposed two usage scenarios on a real-world dataset where the non-interactive algorithm either provides (case 1) or not (case 2) satisfactory solutions. We show improvements regarding the solution's precision (case 1) and complexity (case 2).
