Abstract Cell-surface receptors form the front line of plant immunity. The leucine-rich repeat (LRR)-receptor-like kinases SOBIR1 and BAK1 are required for the functionality of the tomato LRR-receptor-like protein Cf-4, which detects the secreted effector Avr4 of the pathogenic fungus Fulvia fulva. Here, we show that the kinase domains of SOBIR1 and BAK1 directly phosphorylate each other and that residues Thr522 and Tyr469 of the kinase domain of Nicotiana benthamiana SOBIR1 are required for its kinase activity and for interacting with signalling partners, respectively. By knocking out multiple genes belonging to different receptor-like cytoplasmic kinase (RLCK)-VII subfamilies in N. benthamiana:Cf-4, we show that members of RLCK-VII-6, −7, and −8 differentially regulate the Avr4/Cf-4-triggered biphasic burst of reactive oxygen species. In addition, members of RLCK-VII-7 play an essential role in resistance against the oomycete pathogen Phytophthora palmivora. Our study provides molecular evidence for the specific roles of RLCKs downstream of SOBIR1/BAK1-containing immune complexes.

Abstract Background Hyperuricemia and low level of high-density lipoprotein cholesterol (HDL-C) are both risk factors for coronary artery disease (CAD). The uric acid to HDL-C ratio (UHR) has recently been identified as a new inflammatory and metabolic biomarker. However, the relationship between the UHR and coronary culprit plaques has not been fully investigated in patients with acute coronary syndrome (ACS). Methods A total of 346 patients with ACS were enrolled in this study. Culprit lesion characteristics were assessed by optical coherence tomography (OCT). Logistic regression and linear correlation analyses were performed to assess the association between the UHR and culprit plaques. The predictive value of the UHR was investigated by receiver operating characteristic (ROC) curve analysis. Results The percentages of typical culprit plaques, including ruptures, erosions and thrombi, were greater in the high-UHR subgroup than those in the low-UHR subgroup. A positive relationship was also found between the UHR and diameter stenosis (r = 0.160, P = 0.003) and between the UHR and area stenosis (r = 0.145, P = 0.007). The UHR was found to be independently associated with plaque rupture, erosion and thrombus. Furthermore, ROC analysis suggested that the UHR had a better predictive value than low-density lipoprotein cholesterol. Conclusions An elevated UHR level was independently related to the occurrence rate of culprit plaques. The UHR is a simple and easily acquired parameter for detecting culprit plaques in patients with ACS.

Abstract Bile acids play important roles in lipid metabolism and glucose homeostasis. Limited research exist on the association between serum total bile acid (TBA) levels and major adverse cardiovascular events (MACEs) in patients with acute coronary syndrome (ACS), particularly those with comorbid type 2 diabetes mellitus (T2DM). This study was conducted to examine the relationship between baseline serum TBA level and T2DM status in patients with ACS after percutaneous coronary intervention (PCI) and to identify the predictive value of TBA levels for a 2-year risk of MACEs. 425 ACS patients underwent PCI were recruited and divided into three groups based on baseline serum TBA concentration. An analysis of the association between the T2DM status and baseline serum TBA levels was conducted using univariate linear regression and multivariate linear regression. The predictive relevance of serum TBA levels was evaluated using the receiver operating characteristic (ROC) curve and Cox regression. Kaplan–Meier curves were employed to analyze the differences among groups in predicting MACEs over a 2-year follow-up period. Baseline serum TBA levels were higher in ACS patients who were diagnosed with T2DM (the median 3.6 µmol/L) than those without T2DM (the median 3.0 µmol/L). T2DM status in ACS patients was positively correlated with baseline serum TBA concentrations (β: 1.7, 95% confidence interval [CI] 0.3–3.0), particularly in the male (β: 2.0, 95% CI 0.3–3.6) and 50–69-year-old (β: 2.5, 95% CI 0.6–4.4) populations. The areas under the ROC curve of baseline serum TBA levels predicted MACEs in ACS and ACS-T2DM patients following PCI were 0.649 (95% CI 0.595–0.703) and 0.783 (95% CI 0.685–0.881), respectively. Furthermore, Cox regression analysis showed that baseline serum TBA level was associated with the occurrence of MACEs in patients with ACS after PCI over a 2-year follow-up period, especially in those diagnosed with T2DM, whose baseline TBA concentration was lower than 10.0 µmol/L. ACS Patients with T2DM had higher serum TBA levels. TBA level at baseline was an independent predictor of MACEs in ACS patients who underwent PCI, especially with comorbid T2DM.

Neurological pain (NP) is always accompanied by symptoms of depression, which seriously affects physical and mental health. In this study, we identified the common hub genes (Co-hub genes) and related immune cells of NP and major depressive disorder (MDD) to determine whether they have common pathological and molecular mechanisms. NP and MDD expression data was downloaded from the Gene Expression Omnibus (GEO) database. Common differentially expressed genes (Co-DEGs) for NP and MDD were extracted and the hub genes and hub nodes were mined. Co-DEGs, hub genes, and hub nodes were analyzed for Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment. Finally, the hub nodes, and genes were analyzed to obtain Co-hub genes. We plotted Receiver operating characteristic (ROC) curves to evaluate the diagnostic impact of the Co-hub genes on MDD and NP. We also identified the immune-infiltrating cell component by ssGSEA and analyzed the relationship. For the GO and KEGG enrichment analyses, 93 Co-DEGs were associated with biological processes (BP), such as fibrinolysis, cell composition (CC), such as tertiary granules, and pathways, such as complement, and coagulation cascades. A differential gene expression analysis revealed significant differences between the Co-hub genes ANGPT2, MMP9, PLAU, and TIMP2. There was some accuracy in the diagnosis of NP based on the expression of ANGPT2 and MMP9. Analysis of differences in the immune cell components indicated an abundance of activated dendritic cells, effector memory CD8+ T cells, memory B cells, and regulatory T cells in both groups, which were statistically significant. In summary, we identified 6 Co-hub genes and 4 immune cell types related to NP and MDD. Further studies are needed to determine the role of these genes and immune cells as potential diagnostic markers or therapeutic targets in NP and MDD.

The effect of energy saving and carbon reduction in the building industry is closely related to the realization of China’s double carbon goal. In this study, a two-dimensional framework for building life cycle carbon emissions was established, which takes into account the early stages of building design such as the feasibility study stage and scheme design stage. Taking 57 residential buildings in Xi’an City as examples, the life cycle carbon emission characteristics of residential buildings in cold areas were introduced. This study found that the life cycle carbon emission intensity is about 45~55 kgCO2/(m2·a). The operation and maintenance stage and building materials production stage accounted for the largest proportion of carbon emissions, and the sum of carbon emissions of the two stages accounted for 92.3% of the total carbon emissions. In addition, based on the probability density function, the carbon emission intensity distributions of the building life cycle, building material production stage, building material transportation stage, and operation and maintenance stage were analyzed, and it was found that each distribution fitting graph was generally in line with a lognormal distribution, and their expected value provided a reference index for carbon emission pre-assessment in the feasibility study stage. Based on the analysis and determination of 11 independent variables that affect the total carbon emissions, such as area, floor number, story height, and number of households, a multiple linear regression model for carbon emission pre-assessment in the design stage of building schemes is proposed. The R2adj of the model is 0.985 and the error is about 10%. The prediction model can provide beneficial guidance for the life cycle carbon emission prediction in the design stage of building projects, so as to reduce carbon emissions by changing building design.

Abstract Background The Chinese visceral adiposity index (CVAI), a simple surrogate measure of visceral fat, is significantly associated with cardiovascular disease (CVD) risk in the general population. This study aimed to evaluate the association of cumulative CVAI (cumCVAI) exposure and its accumulation time course with CVD risk among patients with hypertension. Methods This prospective study involved 15,350 patients with hypertension from the Kailuan Study who were evaluated at least three times in the observation period of 2006 to 2014 (2006–2007, 2010–2011, and 2014–2015) and who were free of myocardial infarction and stroke before 2014. The cumCVAI was calculated as the weighted sum of the mean CVAI for each time interval (value × time). The time course of CVAI accumulation was categorized by splitting the overall accumulation into early (cumCVAI06 − 10) and late (cumCVAI10 − 14) accumulation, or the slope of CVAI versus time from 2006 to 2014 into positive and negative. Results During the 6.59-year follow-up period, 1,184 new-onset CVD events were recorded. After adjusting for confounding variables, the hazard ratios (HRs) and 95% confidence intervals (CIs) for CVD were 1.35 (1.13–1.61) in the highest quartile of cumCVAI, 1.35 (1.14–1.61) in the highest quartile of the time-weighted average CVAI, 1.26 (1.12–1.43) in those with a cumulative burden > 0, and 1.43 (1.14–1.78) for the group with a 10-year exposure duration. When considering the time course of CVAI accumulation, the HR (95% CI) for CVD was 1.33 (1.11–1.59) for early cumCVAI. When considering the combined effect of cumCVAI accumulation and its time course, the HR (95% CI) for CVD was 1.22 (1.03–1.46) for cumCVAI ≥ median with a positive slope. Conclusions In this study, incident CVD risk depended on both long-term high cumCVAI exposure and the duration of high CVAI exposure among patients with hypertension. Early CVAI accumulation resulted in a greater risk increase than later CVAI accumulation, emphasizing the importance of optimal CVAI control in early life.

The increasing concern over climate change has spurred significant interest in exploring the potential of microalgae for wastewater treatment. Among the various types of industrial wastewaters, high-salinity NH4+-N wastewater stands out as a common challenge. Investigating microalgae’s resilience to NH4+-N under high-salinity conditions and their efficacy in NH4+-N utilization is crucial for advancing industrial wastewater microalgae treatment technologies. This study evaluated the effectiveness of employing nitrogen-efficient microalgae, specifically Oocystis lacustris, for NH4+-N removal from saline wastewater. The results revealed Oocystis lacustris’s tolerance to a Na2SO4 concentration of 5 g/L. When the Na2SO4 concentration reached 10 g/L, the growth inhibition experienced by Oocystis lacustris began to decrease on the 6th day of cultivation, with significant alleviation observed by the 7th day. Additionally, the toxic mechanism of saline NH4+-N wastewater on Oocystis lacustris was analyzed through various parameters, including chlorophyll-a, soluble protein, oxidative stress indicators, key nitrogen metabolism enzymes, and microscopic observations of algal cells. The results demonstrated that when the Oocystis lacustris was in the stationary growth phase with an initial density of 2 × 107 cells/L, NH4+-N concentrations of 1, 5, and 10 mg/L achieved almost 100% removal of the microalgae on the 1st, 2nd, and 4th days of treatment, respectively. On the other hand, saline NH4+-N wastewater minimally impacted photosynthesis, protein synthesis, and antioxidant systems within algal cells. Additionally, NH4+-N within the cells was assimilated into glutamic acid through glutamate dehydrogenase-mediated pathways besides the conventional pathway involving NH4+-N conversion into glutamine and assimilation amino acids.

Abstract Phenylpropanoid metabolism and timely tapetal degradation are essential for anther and pollen development, but the underlying mechanisms are unclear. In the current study, to investigate this, we identified and analyzed the male-sterile mutant, osccrl1 (cinnamoyl coA reductase-like 1), which exhibited delayed tapetal programmed cell death (PCD) and defective mature pollen. Map-based cloning, genetic complementation, and gene knockout revealed that OsCCRL1 corresponds to the gene LOC_Os09g32020.2, a member of SDR (short-chain dehydrogenase/reductase) family enzyme. OsCCRL1 was preferentially expressed in the tapetal cells and microspores, and localized to the nucleus and cytoplasm in both rice protoplasts and Nicotiana benthamiana leaves. The osccrl1 mutant exhibited reduced CCRs enzyme activity, less lignin accumulation, delayed tapetum degradation, and disrupted phenylpropanoid metabolism. Furthermore, an R2R3 MYB transcription factor OsMYB103/OsMYB80/OsMS188/BM1, involved in tapetum and pollen development, regulates the expression of OsCCRL1. Finally, the osmyb103 osccrl1 double mutants, exhibited the same phenotype as the osmyb103 single mutant, further indicating that OsMYB103/OsMYB80/OsMS188/BM1 functions upstream of OsCCRL1. These findings help to clarify the role of phenylpropanoid metabolism in male sterility and the regulatory network underlying the tapetum degradation.

Cement-stabilization of weak and soft soils is an efficient way for ground improvement. Traditional Portland cement remains the most popular cementitious material in practice, and thus, a proper dosage design of cement-stabilized soil is of practical interest to meet the sustainable engineering requirements and to remedy environmental concerns. Based on the unconfined compression test of cement-stabilized Qiantang River silty clay, the effects of cement content, mixing moisture content, mixing-water-to-cement ratio, and curing time on the unconfined compressive strength were investigated. The results show that the mixing-water-to-cement ratio can comprehensively characterize the effects of cement content and water content on the unconfined compressive strength of the cement-stabilized clay. A prediction method for the unconfined compressive strength of cement-stabilized Qiantang River silty clay has been proposed with considerations for mixing-water-to-cement ratio and curing time. By comparing the experimental data of the present study with the existing literature data, it is found that there is a unified relationship between the unconfined compressive strength and the mixing-water-to-cement ratio of cement-stabilized Qiantang River silty clay, kaolin, Singapore marine clay, and Bangkok clay under the same curing time. The prediction method recommended by the standard may overestimate the unconfined compressive strength of cement-stabilized Qiantang River silty clay cured for 90 days.

Abstract Neutrophil extracellular traps (NETs) has been demonstrated to regulate the metastasis of breast cancer. In this study, we showed that de novo cholesterol biosynthesis induced by ASPP2 depletion in mouse breast cancer cell 4T1 and human breast cancer cell MDA-MB-231 promoted NETs formation in vitro, as well as in lung metastases in mice intravenously injected with ASPP2-deficient 4T1 cells. Simvastatin and berberine (BBR), cholesterol synthesis inhibitors, efficiently blocked ASPP2-depletion induced NETs formation. Cholesterol biosynthesis greatly enhanced Coiled-coil domain containing protein 25 (CCDC25) expression on cancer cells as well as in lung metastases. CCDC25 expression was co-localized with caveolin-1, a lipid raft molecule, and was damped by inhibitor of lipid rafts formation. Our data suggest that cholesterol biosynthesis promotes CCDC25 expression in a lipid raft-dependent manner. Clinically, the expression of CCDC25 was positively correlated with the expression of 3-hydroxy-3-methylglutaryl-CoAreductase (HMRCG), and citrullinated histone H3 (H3cit), in tissues from breast cancer patients. High expression of CCDC25 and HMGCR was related with worse prognosis in breast cancer patients. In conclusion, our study explores a novel mechanism for de novo cholesterol biosynthesis in the regulation of CCDC25 expression, NETs formation and breast cancer metastasis. Targeting cholesterol biosynthesis may be promising therapeutic strategies to treat breast cancer metastasis.

Here, flexible thermoelectric composites comprising semiconducting Bi2Te3 particles and conductive polymers exhibit a high output power within a small temperature window around room temperature.

Lesion-mimic mutants (LMM) spontaneously produce necrotic spots, a process not affected by environmental stress or pathogen infection. In this study, we identified a LMM, lesion mimic mutant 8 (lmm8) in rice (Oryza sativa). The lmm8 mutant produces brown and off-white lesions on its leaves during the second- and third-leaf stages. The lesion mimic phenotype of the lmm8 mutant was enhanced by light. At the mature stage, lmm8 mutant are shorter and exhibit inferior agronomic traits than the wild type. Contents of photosynthetic pigments and chloroplast fluorescence were significantly reduced in lmm8 leaves, along with increased production of reactive oxygen species and programmed cell death compared to the wild type. The mutated gene was identified as LMM8 (LOC_Os01g18320) by map-based cloning. A point mutation occurred in LMM8, causing a Leu to Arg mutation of the 146th amino acid of LMM8. It is an allele of SPRL1, encoding a protoporphyrinogen IX oxidase (PPOX) located in chloroplasts and involved in the biosynthesis of tetrapyrrole in chloroplasts. The lmm8 mutant showed enhanced resistance and broad-spectrum resistance. Together, our results demonstrate the importance of rice LMM8 protein in defense responses and plant growth in rice, and provides theoretical support for resistance breeding to improve rice yield.

Molecular crowding agents can significantly suppress water activity by affecting hydrogen bonds. Here, we performed molecular dynamics simulation to study the effect of temperature and concentration of sulfolane, a crowding agent, on aqueous electrolytes. The mean square displacement, diffusion coefficient, coordination number, number density distribution, and average number of intermolecular hydrogen bonds were calculated and discussed. Due to the molecular crowding, the effect of temperature and sulfolane concentration on the average number of hydrogen bonds between water molecules is very interesting. When the concentration of sulfolane is low, the average number of hydrogen bonds between water molecules decreases monotonically with increasing temperature. However, when the concentration of sulfolane reaches a certain value, the average number of hydrogen bonds between water molecules no longer monotonically decreases but first increases and then decreases. When the concentration of sulfolane continues to increase, the average number of hydrogen bonds between water molecules tended to an abnormal monotonic increase. This work provides a deep study of the molecular crowding at the molecular level under wide ranges of temperature and concentration for designing aqueous electrolytes.

BackgroundThe current burden of dyslipidemia, the pre-hospital application of statins and the association of pre-hospital statins with the severity of coronary artery disease (CAD) and in-hospital outcomes in Chinese patients with first acute coronary syndrome (ACS) are very significant and remain unclear.MethodsA total of 41,183 patients who underwent coronary angiography and were diagnosed with ACS for the first time from a nationwide registry study (CCC-ACS) were enrolled. The severity of CAD was assessed using the CAD prognostic index (CADPI). The patients were classified into statin and non-statin groups according to their pre-hospital statin treatment status. Clinical characteristics, CADPI and in-hospital outcomes were compared, and a logistic regression analysis was performed to determine whether pre-hospital statin therapy is associated with in-hospital outcomes and CADPI. A sensitivity analysis was used to further explore the issues above.ResultsThe non-statin group had more in-hospital all-cause deaths (1.2 vs. 0.8%, P = 0.010). However, no association exists between statin pretreatment and in-hospital major adverse cardiovascular events (MACEs) or all-cause deaths in the entire population and subgroups (all P > 0.05). Surprisingly, statin pretreatment was associated with an 8.9% higher risk of severely obstructive CAD (CADPI ≥ 37) (OR, 1.089; 95% CI, 1.010–1.175, P = 0.028), and similar results were observed in subgroups of females, those aged 50 to 75 years, and patients with hypertension.ConclusionStatin pretreatment was not related to MACEs or all-cause death during hospital stay, but it was associated with a higher risk of increased angiographic severity in patients with first ACS.

Plants face various biotic and abiotic stress factors during their growth and development, among which, drought is a serious adverse factor that affects yield and quality in agriculture and forestry. Several transcription factors are involved in regulating plant responses to drought stress. In this study, the B-box (BBX) transcription factor CoBBX24 was cloned from Camellia oleifera. This gene encodes a 241-amino-acid polypeptide containing two B-box domains at the N-terminus. A phylogenetic analysis revealed that CoBBX24 and CsBBX24 from Camellia sinensis are in the same branch, with their amino acid sequences being identical by 96.96%. CoBBX24 was localized to the nucleus and acted as a transcriptional activator. The overexpression of CoBBX24 in Arabidopsis heightened its drought tolerance along with a relatively high survival rate, and the rate of water loss in the OX-CoBBX24 lines was observably lower than that of the wild-type. Compared to the wild-type, the root lengths of the OX-CoBBX24 lines were significantly inhibited with abscisic acid. Leaf senescence was delayed in the OX-CoBBX24 lines treated with abscisic acid. The expression of genes related to leaf senescence and chlorophyll breakdown (e.g., SAG12, SAG29, NYC1, NYE1, and NYE2) was downregulated in the OX-CoBBX24 lines. This study indicated that CoBBX24 positively regulates the drought tolerance in Arabidopsis through delayed leaf senescence.

Introduction: Gastric cancer (GC) is one of the most common malignant tumors worldwide. Single-cell sequencing technology can achieve an accurate and unbiased assessment of cell heterogeneity. Therefore, it is necessary to explore the molecular characteristics of GC-related malignant cells at a single-cell resolution. Methods: Single-cell RNA sequencing GC profiles were collected from the Gene Expression Omnibus database. Moreover, feature gene sets of metabolic pathways and hypoxia signals were collected from the Molecular Signatures Database. The marker genes of specific cell types were collected from the published literature and CellMarker database. The R package InferCNV was used to calculate the copy-number variations of cells and to identify real cancer cells. The weighted relative pathway activity algorithm was used to evaluate the differences in metabolic activity between cell types. Results: Our study found that cancer epithelial cells exhibited individual differences in molecular features and showed metabolic heterogeneity. Oxidative phosphorylation and glycolytic pathway activity were the major contributors to the metabolic heterogeneity of cancer epithelial cells. Furthermore, we used the hypoxia signaling pathway to indirectly evaluate the oxygen content of cells and found that hypoxia contributed to the heterogeneity of cancer epithelial cells. Finally, functional identification of genes co-expressed with HIF1A showed that the reprogramming of the oxidative stress response contributed to the tumor malignant progression. Conclusions: This study described hypoxia-induced metabolic reprogramming of GC at a single-cell level, partially addressing the lack of insight into the heterogeneity of cancer cell metabolism when using traditional sequencing technology.

AimsThis study aims to assess left ventricular (LV) function in hypertrophic cardiomyopathy (HCM) patients with preserved left ventricular ejection fraction (LVEF) by LV strain patterns based on cardiac magnetic resonance feature tracking (CMR-FT) and to explore the relationships between LV strain patterns and cardiac biomarkers in these patients, such as cardiac troponin (cTnT) and N-terminal prohormone of the brain natriuretic peptide (NT-proBNP).MethodsA total of 64 HCM patients with preserved LVEF and 33 healthy people were included in this study. All subjects underwent contrast-enhanced CMR, and all patients took blood tests for cTnT and NT-proBNP during hospitalization.ResultsDespite the absence of a significant difference in LVEF between HCM patients and healthy controls, almost all global and segmental strains in radial, circumferential, and longitudinal directions in the HCM group deteriorated significantly as compared to controls (p < 0.05). Moreover, some global and segmental strains correlated significantly with NT-proBNP and cTnT in HCM patients, and the best correlations were global radial strain (GRS) (r = −0.553, p < 0.001) and mid-ventricular radial strain (MRS) (r = −0.582, p < 0.001), respectively, with a moderate correlation. The receiver operating characteristic (ROC) results showed that among the LV deformation parameters, GRS [area under the curve (AUC), 0.76; sensitivity, 0.49; specificity, 1.00], MRS (AUC, 0.81; sensitivity, 0.77; specificity, 0.79) demonstrated greater diagnostic accuracy to predict elevated NT-proBNP, and abnormal cTnT, respectively. Their cut-off values were 21.17 and 20.94%, respectively. Finally, all global strains demonstrated moderate, good, and excellent intra- and inter-observer reproducibility.ConclusionLV strain patterns can be used to assess the subclinical cardiac function of HCM patients on the merit of being more sensitive than LVEF. In addition, LV strain patterns can detect serious HCM patients and may be helpful to non-invasively predict elevated NT-proBNP and cTnT.

Increasing regulations and restrictions regarding on-farm chemical use and growing consumer demands for organic food products warrant the development of efficient biological methods for plant disease control and pest management. Grafting and anaerobic soil disinfestation are two sustainable crop production techniques developed to control and regulate weeds, root-knot nematodes (Meloidogyne incognita), and soilborne pathogens. Therefore, the present study explores the economic impact of using grafting and anaerobic soil disinfestation, independently and in conjunction, to determine the best combination in terms of yield and net returns for producers. This study drew from tomato (Solanum lycopersicum) field trials conducted in 2020 on a 0.5-acre plot at the Clemson Coastal Research and Education Center in Charleston, SC, where five grafting and three anaerobic soil disinfestation treatments were used in combinations for comparisons. Each treatment combination was subjected to sealed (plastic mulch covering a plot punctured 5 weeks after applying anaerobic soil disinfestation treatment) and unsealed (plastic mulch covering a plot punctured immediately after the application of anaerobic soil disinfestation treatment) plot conditions during the anaerobic soil disinfestation phase of plant bed preparation. Treatment combinations with cottonseed meal carbon-sourced anaerobic soil disinfestation were unviable because of lower net returns compared with treatment combinations without anaerobic soil disinfestation in nearly every case. Grafting (‘Roadster’ self-grafted) combined with molasses and chicken manure carbon-sourced anaerobic soil disinfestation under unsealed plot conditions was the most optimal treatment combination in the field trials with the greatest gains (net return per acre) to producers. The positive synergistic effects of combining these methods suggest that grafting and anaerobic soil disinfestation yield better results in conjunction than separately.

Although significant progress has been made in the study of gastric cancer (GC), clinicians lack reliable protein markers for accurate diagnosis and tumor stratification. Neutrophil extracellular traps (NETs) are networks of extracellular fibers composed of DNA from neutrophils. We have previously reported that abundant NETs are deposited in GC, damaging human umbilical vein endothelial cells (HUVECs) and triggering the release of tissue factors, leading to a hypercoagulable state in GC. However, the specific effects of NETs on HUVECs are unclear. We aimed to explore the functional changes caused by NETs on HUVECs, providing evidence that NETs may fuel GC progression. Through quantitative proteomics, we identified 6182 differentially expressed proteins in NET-stimulated HUVECs by TMT. The reliability of the TMT technique was confirmed by parallel reaction monitoring (PRM) analysis of 17 differentially expressed proteins. Through bioinformatics analysis, we found that NETs upregulate ANGPT2 in HUVECs. We comprehensively analyzed the prognosis, biological function, immune response, and therapeutic value of ANGPT2 in GC. We found that overexpression of ANGPT2 in GC is associated with poor prognosis and potentially regulates multiple biological functions. At the same time, ANGPT2 also predicted immunotherapeutic and chemotherapeutic responses in GC. In conclusion, NETs promoted ANGPT2 overexpression in the GC microenvironment. In the future, the neutrophil/NETs-ANGPT2 axis may provide a new target for the treatment of GC.

Objective Renal impairment is a significant complication of systemic lupus erythematosus (SLE). Additionally, infection in patients with end-stage renal disease (ESRD) attributable to SLE is common, and it increases the risk of mortality. This study explored the infection profile and risk factors for mortality in patients with ESRD attributable to SLE. Methods In this retrospective, observational study of 125 hospitalized patients, demographic, clinical, laboratory, treatment, and prognosis data were retrieved and analyzed. Results The 125 cases included 98 pulmonary infections (78.4%), 14 urinary infections (11.2%), and 13 intestinal infections (10.4%). Twenty-six patients died within 1 month after enrollment. Univariate Cox regression and Kaplan–Meier analyses revealed several possible indicators potentially influencing patient survival. Furthermore, multivariate Cox regression analysis identified a higher SLE Disease Activity Index-2000 score, recent higher-dose glucocorticoid use, hypertension, and catheter indwelling as risk factors for higher mortality. Conclusions Infections were common in patients with advanced SLE and ESRD, and several risk factors might increase the risk of mortality. Once infection is identified, empiric antibiotics should be initiated immediately, and subsequent antibiotics should be applied per the results of drug sensitivity testing to clear the infection.

Background: This study aimed to confirm the role of enhancer RNAs (eRNAs) in gastric cancer and their clinical utility.Methods: We used Cox survival and relevance analysis to identify the candidate eRNAs in gastric cancer and performed Gene Ontology and Reactome pathway enrichment to determine the potential functions of eRNAs. Correlation between eRNA, tumor-infiltrating immune cells, and drug sensitivity was then analyzed.Results:CDK6-AS1, a long non-coding RNA cyclin-dependent kinase 6, may serve as a poor potential prognostic biomarker candidate in gastric cancer with a positive correlation with its target gene CDK6. The low CDK6-AS1 expression group showed more frequent mutated driver genes than the high expression group. Moreover, CDK6-AS1 is involved in a key oncogenic pathway of the cell cycle and RNA transcription. CDK6-AS1 also shows dysregulations and associations with prognosis at the pan-cancer level. This eRNA may also be associated with immune cell infiltration and drug sensitivity.Conclusion:CDK6-AS1 may be a potential prognostic biomarker and chemotherapeutic drug sensitivity predictor in gastric cancer.

Abstract Background Mitochondria are vital regulators of plant growth and development, constitute the predominant source of ATP, and participate in multiple anabolic and catabolic metabolic pathways. But the mechanism by which dysfunctional mitochondria affect plant growth remains unknown, and more mitochondria-defective mutants need to be identified. Results A mitochondria-defective mutant decreased vascular bundle 1 (dvb1) was isolated from rice mutant library mutagenized by EMS (ethylmethane sulfonate), which shows dwarfism, narrow leaves, short branches, few vascular bundles, and low fertility. Map-based cloning, genetic complementation, and phylogenetic analysis revealed that DVB1 encodes a structural protein classified in the Mic10 family and is required for the formation of cristae in mitochondria, and was primarily expressed in vascular bundles. The DVB1 protein is partially localized in the mitochondria and capable of forming dimers and polymers. Comparing with the wild type, disruption of amino acid metabolism and increased auxin synthesis were observed in dvb1 mutant which also showed increased sensitivity to the mitochondrial electron transport inhibitors. Conclusions DVB1 belongs to Mic10 family and DVB1 is partially localized in the mitochondria. Further studies indicated that DVB1 is important for mitochondrial and plant development in rice.

The tumor microenvironment (TME) plays a vital role in the development, progression, and metastasis of pancreatic cancer (PC). The composition of the TME and its potential prognostic value remains to be fully understood, especially in adenosquamous carcinoma of pancreas (ASCP) patients. Immunohistochemistry was used to explore the clinical significance of CD3, CD4, CD8, FoxP3, and PD-L1 expression within the TME and to identify correlations with the prognosis of PC in a series of 29 patients with ASCP and 54 patients with pancreatic ductal adenocarcinoma (PDAC). Data from the Gene Expression Omnibus (GEO) and the Cancer Genome Atlas (TCGA) were accessed to obtain the scRNA-seq data and transcriptome profiles. Seurat was used to process the scRNA-seq data, and CellChat was used to analyze cell–cell communication. CIBERSORT was used to approximate the constitution of tumor-infiltrating immune cell (TICs) profiles. Higher levels of PD-L1 were linked with a shorter overall survival in ASCP (p = 0.0007) and PDAC (p = 0.0594). A higher expression of CD3+ and CD8+ T-cell infiltration was significantly correlated with a better prognosis in PC. By influencing the composition of tumor-infiltrating immune cells (TICs), high levels of PD-L1 expression are linked with a shorter overall survival in ASCP and PDAC.

In severe environmental situation, public participation in environmental litigation is an effective way to enhance environmental governance. To promote public participation in environmental litigation, this study uses the research data in China to analyze the influence of legalization level and public trust in government environmental protection on public participation in environmental litigation, and explores the path to improve the legalization level and public trust. The results show that illegal intervention, the difficulty in filing a case, the economic and time cost, the execution situation, and public trust significantly affect the enthusiasm for public participation in environmental litigation, and there is a positive interaction between the legalization level and public trust. In terms of the improvement path, the establishment of environmental courts and government accountability systems promote public participation in environmental litigation. The policy implications are that the public should be guided to actively participate in environmental litigation by promoting the legalization level, improving public trust in government environmental protection, and perfecting the environmental court system and environmental accountability mechanism, which could be helpful for environmental governance.

Abstract Background Underweight or obese status influences the prognosis of atrial fibrillation (AF). However, the association between stratification of body mass index (BMI) and in-hospital outcomes in patients with AF, remains lacking in China. Methods Using data from the Improving Care for Cardiovascular Disease in China-AF project, which was launched in February 2015 and recruited 150 hospitals in China, we compared characteristics, in-hospital treatments and clinical outcomes among the stratifications of BMI for Asians. Results A total of 15,867 AF patients with AF were enrolled, including 830 (5.23%) underweight, 4965 (31.29%) with normal weight, 3716 (23.42%) overweight, 5263 (33.17%) obese class I and 1093 (6.89%) obese class II participants. Compared with normal weight patients, underweight, overweight, and obese patients showed increased percentages of CHADS2 scores (3–6) and CHA2DS2-VASc scores (5–9). During hospitalization, overweight or obese patients showed greater use of rhythm control medications, anticoagulant drugs, and intervention therapies than underweight–normal weight patients. In adjusted logistic models, BMI was a strong predictor of in-hospital mortality. Especially, underweight BMI was associated with higher incidence of in-hospital mortality, with an adjusted odds ratio of 2.08 (95% confidence interval, 1.56–4.46; p = 0.04) than overweight and obese BMI. Conclusions Asian patients with AF and high BMI received more medical treatments and presented less adverse in-hospital outcomes compared with those with underweight–normal weight. Although low BMI may be associated with other comorbidities and advanced age, underweight BMI retained a negative correlation with all-cause mortality in the patients with AF during hospitalization.

Abstract Background Zebra leaf mutants are an important resource for studying leaf colour in rice. In most such mutants, the zebra leaf phenotype results from defective chloroplast biogenesis. The molecular mechanism by which zebra leaves develop remains unclear, so additional zebra-leaf mutants need to be identified. Results We isolated a novel rice zebra-leaf mutant, named zebra leaf 15 (z15), which showed transversely striped leaves with yellow-green or white-green sectors, in which chloroplast structure was disturbed. Transmission electron microscopy revealed that the structure of various organelles was impaired in yellow/white sectors. Z15, a single-copy gene in the rice genome, encodes a receptor-like protein kinase. Subcellular localization analysis indicates that Z15 and z15 are localized on the plasma membrane. The expression of Z15 is induced by moderate low temperature (18 °C). The mutation of Z15 influenced the expression of two downstream genes, OsWRKY71 and OsMYB4, that were responsive to moderate low temperature. The results show that Z15 plays a crucial role in the early stages of the response to moderate low temperature in rice. Conclusions We identified a novel zebra-leaf mutant (z15) that impaired chloroplast structure in rice, LOC_Os05g12680, encoding a receptor-like protein kinase. Further study indiceted that Z15 plays a crucial role in the early stages of the response to moderate low temperature in rice.

Immune-related genes are important factors in tumor progression. The main aim of this study was to identify the immune-related genes in kidney papillary cell carcinoma (pRCC) patients. We downloaded RNAseq data and clinical information of pRCC patients from the TCGA database and retrieved the immune-related genes list from Immport. From the data, we mined out 2,468 differential expression genes (DEGs) and 183 immune-related DEGs. Four hub DEGs (NTS, BIRC5, ELN, and CHGA) were identified after conducting Cox analysis and LASSO analysis. Moreover, the prognostic value of the signature based on four hub DEGs was verified using Kaplan–Meier analysis (P = 0.0041 in the training set and p = 0.021 in the test set) and ROC analysis (AUC: 0.957 in 1 year, 0.965 in 2 years, and 0.901 in 3 years in the training set, and 0.963 in 1 year, 0.898 in 2 years, and 0.742 in 3 years in the test set). Furthermore, we found that the high-risk score group had a higher percentage of B cells in the immune component, a higher expression of immune-related genes (CTLA4, LAG3, PDCD1LG2, and TIGIT), and a better immunotherapy response.

Botrytis cinerea is a world-wide occurring plant pathogen, causing pre- and post-harvest gray mold rot on a large number of fruit, vegetable, and flower crops. B. cinerea is closely related to Botrytis pseudocinerea, another broad host range species which often occurs in sympatry with B. cinerea, and to several host-specific species including Botrytis fabae and Botrytis calthae. B. cinerea populations have been shown to be genetically heterogeneous, and attempts have been made to correlate genetic markers to virulence and host adaptation. Here, we present the development of a multilocus sequence typing (MLST) scheme, with 10 genes selected for high variability and phylogenetic congruence, to evaluate the genetic diversity of B. cinerea, B. fabae, and B. pseudocinerea. Using PacBio-assisted simultaneous mass sequencing of PCR products, MLST analysis of about 100 strains from diverse geographical origins and years of isolation was performed, which resulted in high-resolution strain differentiation and robust species separation. Several B. cinerea strains formed an as yet unknown population, referred to as group B, which was well separated from all other B. cinerea strains. Furthermore, the gene cluster for biosynthesis of the phytotoxin botcinic acid was missing in B. cinerea B strains. B. cinerea strains from the monocot Iris pseudacorus were found to form a genetically distinct population, and contained an intact gene cluster for production of the red pigment bikaverin, which is usually degenerated in B. cinerea. Remarkably, these strains were much more aggressive on Iris than other B. cinerea strains, which is the first unequivocal example for host specialization in B. cinerea. Our data reveal new insights into the genetic diversity of B. cinerea and provide evidence for intraspecific differentiation and different degrees of host adaptation of this polyphagous necrotrophic pathogen.

Abstract Background Despite revascularisation, a large proportion of acute coronary syndrome (ACS) patients continue to experience major adverse cardiovascular events (MACEs), which are worsened by diabetes mellitus (DM). Fibrinogen (FIB) is a risk factor for MACEs in coronary artery disease and often elevated in DM. However, the relationships between FIB, glucose metabolism (haemoglobin A1c [HbA1c] and fasting blood glucose [FBG]) and MACEs following percutaneous coronary intervention (PCI) in DM, non-DM or whole patients with ACS remains unknown. Methods A total of 411 ACS patients undergoing PCI were enrolled in this study. We compared baseline FIB levels between DM (n = 103) and non-DM (n = 308) patients and divided participants into three groups according to FIB level, i.e. FIB-L, FIB-M and FIB-H, to compare baseline characteristics and MACEs. Linear regression analysis of the relationship between glucose metabolism and FIB, Cox regression, survival and landmark analyses of MACEs were also performed over a median of 27.55 months of follow-up. Background and objective Chemotherapy is the most important method for cancer treatment. However, chemotherapy induced nausea and vomiting (CINV) has a profound effect on patients. In recent years, there have been new antiemetic drugs, such as aprepitant. We review the curative effect of aprepitant with tropisetron and dexamethasone for prevention of nausea and vomiting in patients receiving Cisplatin chemotherapy. Methods Observation is divided into three stages. Whole study phase (0-120 h after chemotherapy administration), acute phases (0-24 h), and delayed phase (24 h-120 h). The primary endpoints were complete response (CR) and complete prevention (CP) during the three different study phase. Results In the whole study phase, 86.02% of patients achieved CR; in acute phases and delayed phases were 89.25%, 87.1%, respectively. CP were 46.22%, 83.87%, 45.16%, respectively. Anti-CINV effect was significantly associated with age distribution (P=0.008). Conclusion Aprepitant with tropisetron and dexamethasone prevented effectively CNIV for patients receiving Cisplatin chemotherapy. This combination could improve the quality of life and the compliance of patient with chemotherapy.

The MYB transcription factor family is one of the largest gene families playing regulatory roles in plant growth and development. The MYB family has been studied in a variety of plant species but has not been reported in Taxus chinensis. Here we identified 72 putative R2R3-MYB genes in T. chinensis using a comprehensive analysis. Sequence features, conversed domains and motifs were characterized. The phylogenetic analysis showed TcMYBs and AtMYBs were clustered into 36 subgroups, of which 24 subgroups included members from T. chinensis and Arabidopsis thaliana, while 12 subgroups were specific to one species. This suggests the conservation and specificity in structure and function of plant R2R3-MYBs. The expression of TcMYBs in various tissues and different ages of xylem were investigated. Additionally, miRNA-mediated posttranscriptional regulation analysis revealed that TcMYBs were the targets of miR858, miR159 and miR828, suggesting the posttranscriptional regulation of MYBs is highly conserved in plants. The results provide a basis for further study the role of TcMYBs in the regulation of secondary metabolites of T. chinensis.

Receptor-like proteins (RLPs) and receptor-like kinases (RLKs) are cell-surface receptors that are essential for detecting invading pathogens and subsequent activation of plant defense responses. RLPs lack a cytoplasmic kinase domain to trigger downstream signaling leading to host resistance. The RLK SOBIR1 constitutively interacts with the tomato RLP Cf-4, thereby providing Cf-4 with a kinase domain. SOBIR1 is required for Cf-4–mediated resistance to strains of the fungal tomato pathogen Cladosporium fulvum that secrete the effector Avr4. Upon perception of this effector by the Cf-4/SOBIR1 complex, the central regulatory RLK SOMATIC EMBRYOGENESIS RECEPTOR KINASE 3a (SERK3a) is recruited to the complex and defense signaling is triggered. SOBIR1 is also required for RLP-mediated resistance to bacterial, fungal ,and oomycete pathogens, and we hypothesized that SOBIR1 is targeted by effectors of such pathogens to suppress host defense responses. In this study, we show that Pseudomonas syringae pv. tomato DC3000 effector AvrPto interacts with Arabidopsis SOBIR1 and its orthologs of tomato and Nicotiana benthamiana, independent of SOBIR1 kinase activity. Interestingly, AvrPto suppresses Arabidopsis SOBIR1-induced cell death in N. benthamiana. Furthermore, AvrPto compromises Avr4-triggered cell death in Cf-4-transgenic N. benthamiana, without affecting Cf-4/SOBIR1/SERK3a complex formation. Our study shows that the RLP coreceptor SOBIR1 is targeted by a bacterial effector, which results in compromised defense responses.

Due to the impact of natural and artificial influence, such as waves, tides, and artificial dewatering, the small-strain shear modulus of soils may vary with the water content of soil, causing deformation of excavations and other earth structures. The present study used a resonant column device to investigate the effects of water content, void ratio, and confining pressure on the small-strain shear modulus of a silt extracted from an excavation site near Qiantang River in Hangzhou, China. The test results revealed that the effects of the three factors are not coupled and can be characterized by three individual equations. In particular, the small-strain shear modulus decreases with increasing water content under otherwise similar conditions, which can be characterized by a power function. The classical Hardin’s equation is modified to consider the effect of water content by introducing an additional function of water content.

Abstract Background Reprogrammed energy metabolism as an emerging hallmark of cancer has recently drawn special attention since it facilitate cell growth and proliferation. Recently, long noncoding RNAs (lncRNAs) have been served as key regulators implicated in tumor development and progression by promoting proliferation, invasion and metastasis. However, the associations of lncRNAs with cellular energy metabolism in lung cancer (LC) need to be clarified. Methods Here, we conducted bioinformatics analysis and found insulin-like growth factor binding protein 4–1 (IGFBP4–1) as a new candidate lncRNA located in the upstream region of IGFBP4 gene. The expression levels of lnc-IGFBP4–1, mRNA levels of IGFBP4 in 159 paired lung cancer samples and adjacent, histological normal tissues by qRT-PCR. Over-expression and RNA interference (RNAi) approaches were adopted to investigate the biological functions of lnc-IGFBP4–1. The intracellular ATP level was measured using the Cell Titer-Glo Luminescent Cell Viability Assay kit, and changes in metabolic enzymes were examined in cancer cells and normal pulmonary epithelial cells with qRT-PCR. Background and objective Malignant pleural effusion (MPE) is due tumor which arises from the mesothelium or metastases from tumor origniating other sites. Generally, the prognosis of MPE is poor, in the premise of reducing the pain of patients, as soon as possible make clear the property of pleural effusion and cause of the disesease, rightly and quickly, providing effective information for subsequent treatment. Methods The cell block of 103 patients by using natural sedimentation or plasma coagulation method combined with HE staining and immunohistochemical staining method maked clear diagnosis and compared with other methods. Results 90 patients were diagnosed by cell block section from 103 patients who had MPE (diagnostic rate 87.4%); 32 cases were diagnosed by cell block section only, 74 cases pointed out that the pathological type , 23 cases even pointed out the primary lesions; 71 cases examined other invasive methods at the same time, the diagnostic rate was 87.3% and 81.7%; the detection rate of cell block section and cytological smear in detecting malignant tumor cells was 86.7%and 44.0% respectively. Conclusion Cell block can not only increase the diagnosis, in contrast to cytological smear, and own the same diagnostic rate compared with other invasive methods, but also can confirm pathological type and primary lesion; especially, for other invasive methods, cell block method is a preferable complementary method, and that cell block method maybe the only way for some patients.

National Atmospheric Deposition Program (NADP) databases are important for quantifying and mapping the contribution of atmospheric deposition to soil provisioning ecosystem services. These databases provide information about the atmospheric deposition of potassium (K+) which is an essential element and component of many fertilizing materials. Atmospheric deposition flows (wet, dry, and total) serve as one input of K+ to soils; however, deposition varies spatially across the United States (U.S.). This study ranked an estimated provisioning value of soil ecosystem services due to atmospheric K+ deposition within the contiguous U.S. by state and region based on the 16-year period from 2000 to 2015. The total provisioning ecosystem value of atmospheric potassium deposition was over $406M (i.e., 406 million U.S. dollars) ($179M wet + $227M dry) per year based on a 5-year moving average of $500 per metric ton of potassium chloride (KCl) fertilizer in the U.S. The highest ranked regions for total value of K+ deposition per year were: (1) West ($86.5M), (2) South Central ($80.4M), and (3) Southeast ($80.2M). The highest ranked states for total value of K+ deposition per year were: (1) Texas ($44.3M), (2) California ($18.3M), and (3) New Mexico ($1.35M). Atmospheric potassium deposition is a source of K which is essential for human health. Given a U.S. population of 325.7 million people (2017), and a recommended daily intake of 4.7 g per person per day of K, it would require at least 1,531 metric tons/day of potassium to ensure that every person is able to meet their daily potassium requirement. In terms of monetary value, it will cost nearly $1.5M per day based on a moving 5-year average U.S. price of $500 per metric ton of KCl fertilizer. The results of this study provide a methodology to estimate and map the value of atmospheric potassium deposition for ecosystem services assessments, which can be helpful in conducting nutrient audits at various scales to address the United Nations (UN) Sustainable Development Goals.

Biofilms are often observed at the solid-water interface. The leaves of many floating macrophytes have characteristics of both terrestrial plants and submerged macrophytes, because, in general, their upper and lower surfaces are exposed to air and water, respectively. However, little is known about the biofilms attached to floating plants. We investigated biofilms attached to the leaves, stems and roots of the floating plants Nymphoides peltata (in summer and winter) and Trapa natans (in summer) in the Gonghu Bay of Lake Taihu. Bacteria and algae were major components of the biofilm on the leaves of the two species of plants. In addition, 454 pyrosequencing analysis of bacterial 16S rRNA genes revealed that Proteobacteria was the dominant phylum, followed by Bacteroidetes, Firmicutes, Chloroflexi, Acidobacteria, and Verrucomicrobia. Cluster analysis showed that bacterial communities from the same plant source were clustered into the same group. A total of 677 genera were detected, and 47 genera were shared by all samples. Nitrifiers, including Nitrosomonas, Nitrosococcus and Nitrospira were detected in this study. Seven denitrifying genes (napA, napG, nirS, nirK, cnorB, qnorB and nosZ) were used to detect the abundance of denitrifiers. Genes nirK, nirS cnorB and nosZ were the four most abundant genes in all samples. Our results demonstrated that cultivation of floating plants in water column could enlarge the area for biofilm growth, and biofilms might play an important role in denitrification in eutrophic water.

High-density genetic markers are required for genotyping and linkage mapping in identifying genes from crops with complex genomes, such as barley. As the most common variation, single nucleotide polymorphisms (SNPs) are suitable for accurate genotyping by using the next-generation sequencing (NGS) technology. Reduced representation libraries (RRLs) of five barley accessions and one mutant were sequenced using NGS technology for SNP discovery. Twenty million short reads were generated and the proportion of repetitive sequences was reduced by more than 56%. A total of 6061 SNPs were identified, and 451 were mapped to the draft sequence of the barley genome with pairing reads. Eleven SNPs were validated using length polymorphic allele-specific PCR markers.

Pregnane X receptor (PXR) is an important member of the nuclear receptor superfamily that copes with various endobiotic and xenobiotic stimuli, such as carcinogens by regulating an array of environmental response genes. Low PXR expression has been shown to promote tumor initiation and metastasis. The aim of the current study was to investigate whether the single nucleotide polymorphisms (SNPs) of PXR could alter lung cancer susceptibility in Chinese by affecting the function or expression of PXR. We genotyped three putatively functional SNPs of PXR (i.e., rs3814055C>T, rs3732360C>T, and rs3814058C>T) and analyzed their associations with lung cancer risk in a two-stage case-control study with a total of 1559 lung cancer cases and 1679 controls in the southern and eastern Chinese population. We found that in comparison to the rs3814058CC common genotype, the rs3814058T variants (TC/TT) which is located in the 3'-untranslated region (3'-UTR) of PXR conferred a consistently increased risk of lung cancer in both the southern Chinese (odd ratios (OR) = 1.24, 95% confidence interval (CI) = 1.03−1.49) and the eastern Chinese (OR = 1.33, 95% CI = 1.02−1.75). The variants also significantly interacted with smoking on increasing cancer risk (p = 0.023). Moreover, lung cancer tissues with the rs3814058T variants showed significantly lower PXR expression than those with rs3814058CC genotype in the smokers (p = 0.041). These results suggested that the rs3814058C>T polymorphism of PXR interacts with smoking on increasing lung cancer risk in Chinese smokers, which might be a functional genetic biomarker for lung cancer.

The plant cell wall is one of the first physical interfaces encountered by plant pathogens and consists of polysaccharides, of which arabinan is an important constituent. During infection, the necrotrophic plant pathogen Botrytis cinerea secretes a cocktail of plant cell-wall-degrading enzymes, including endo-arabinanase activity, which carries out the breakdown of arabinan. The roles of arabinan and endo-arabinanases during microbial infection were thus far elusive. In this study, the gene Bcara1 encoding for a novel α-1,5-L-endo-arabinanase was identified and the heterologously expressed BcAra1 protein was shown to hydrolyze linear arabinan with high efficiency whereas little or no activity was observed against the other oligo- and polysaccharides tested. The Bcara1 knockout mutants displayed reduced arabinanase activity in vitro and severe retardation in secondary lesion formation during infection of Arabidopsis leaves. These results indicate that BcAra1 is a novel endo-arabinanase and plays an important role during the infection of Arabidopsis. Interestingly, the level of Bcara1 transcript was considerably lower during the infection of Nicotiana benthamiana compared with Arabidopsis and, consequently, the ΔBcara1 mutants showed the wild-type level of virulence on N. benthamiana leaves. These results support the conclusion that the expression of Bcara1 is host dependent and is a key determinant of the disease outcome.

Ecosystem services (ES) often rely on biogeochemical cycles, but values associated with abiotic services are often ignored or underestimated. Ecosystem services from atmospheric magnesium (Mg2+) deposition are abiotic flows (wet, dry, and total), which can be considered a source of naturally-occurring fertilizer and liming material, have not been included in economic valuations of ecosystem services. Market-based valuation of these atmospheric ecosystem service flows can partially address this negative externality. This study assessed the value of wet, dry, and total atmospheric magnesium deposition flows in the contiguous United States (USA) within boundary-based administrative accounts (e.g., state, region) based on data from the National Atmospheric Deposition Program (NRSP-3), and the market price of human-derived material (agricultural dolomite, CaMg(CO3)2). The total supporting ecosystem value of atmospheric magnesium deposition flows was $46.7M (i.e., 46.7 million U.S. dollars) ($18.5M wet + $28.2M dry) based on an average 2014 price of $12.90 per U.S. ton of agricultural dolomite (CaMg(CO3)2). The atmosphere is a common-pool resource that plays an important role in the pedosphere, providing important abiotic ES, but its monetary value is often not identified in the market due to a lack of information and/or knowledge of the proper valuation method. This study demonstrates one approach to translate atmospheric magnesium deposition flows entering the soil as an abiotic ES and potential monetary values at various scales. Omission of abiotic services in ES analysis can lead to an incomplete economic valuation.

Carbon sequestered as soil inorganic carbon (SIC) provides a regulating ecosystem service, which can be assigned a monetary value based on the avoided social cost of carbon (SC-CO2). By definition, the SC-CO2 is a measure, in dollars, of the long-term damage resulting from the emission of a metric ton of carbon dioxide (CO2). Therefore, this dollar figure also represents the value of damages avoided due to an equivalent reduction or sequestration of CO2. The objective of this study was to assess the value of SIC stocks in the contiguous United States (U.S.) by soil order, soil depth (0−20, 20−100, 100−200 cm), land resource region (LRR), state, and region using information from the State Soil Geographic (STATSGO) database together with a reported SC-CO2 of $42 (U.S. dollars). With this approach, the calculated monetary value for total SIC storage in the contiguous U.S. was between $3.48T (i.e., $3.48 trillion U.S. dollars, where T = trillion = 1012) and $14.4T, with a midpoint value of $8.34T. Soil orders with the highest (midpoint) values for SIC storage were: 1) Mollisols ($3.57T), 2) Aridisols ($1.99T), and 3) Alfisols ($841B) (i.e., $841B is 841 billion U.S. dollars, where B = billion = 109). When normalized by land area, the soil orders with the highest (midpoint) values for SIC storage were: 1) Vertisols ($3.57 m−2), 2) Aridisols ($2.45 m−2), and 3) Mollisols ($1.77 m−2). Most of the SIC value was associated with the 100−200 cm depth interval, with a midpoint value of $4T and an area-normalized value of $0.54 m−2. The LRRs with the highest (midpoint) values of SIC storage were: 1) D—Western Range and Irrigated Region ($1.77T), 2) H—Central Great Plains Winter Wheat and Range Region ($1.49T), and 3) M—Central Feed Grains and Livestock Region ($1.02T). When normalized by land area, the LRRs were ranked: 1) I—Southwest Plateaus and Plains Range and Cotton Region ($5.36 m−2), 2) J—Southwestern Prairies Cotton and Forage Region ($4.56 m−2), and 3) H—Central Great Plains Winter Wheat and Range Region ($2.56 m−2). States with the highest (midpoint) values for SIC storage were: 1) Texas ($2.96T), 2) New Mexico ($572B), and 3) Montana ($524B). When normalized by land area, the states were ranked: 1) Texas ($4.47 m−2), 2) Utah ($2.77 m−2), and 3) Minnesota ($2.17 m−2). Lastly, regions with the highest (midpoint) values for SIC storage were: 1) South Central ($3.13T), 2) West ($1.98T), and 3) Northern Plains ($1.62T). When normalized by land area, the regions were ranked: 1) South Central ($2.90 m−2), 2) Midwest ($1.32 m−2), and 3) West ($1.02 m−2). Results from this study demonstrate a new approach for assigning monetary values to SIC stocks at various scales based on their role in providing ecosystem services for climate regulation and carbon sequestration.

Atmospheric resources are very important for assessing ecosystem services at different administrative levels (e.g., state, region, etc.). Quantification of atmospheric calcium (Ca2+) deposition on the total basis provides incomplete information about the ecosystem services flows (both “natural„ and “human-derived„), therefore lacking a systems approach to guide sustainable management of the flows which support many ecosystem services. This study assessed the value of wet, dry, and total atmospheric calcium deposition flows in the contiguous United States (U.S.) by different spatial aggregation levels (e.g., state, region) using information from the National Atmospheric Deposition Program (NRSP-3) and commodity prices of human-derived materials: agricultural limestone (CaCO3) and uncalcined gypsum (CaSO4•2H2O). The total provisioning ecosystem value of atmospheric calcium deposition flows was $66.7M (i.e., 66.7 million U.S. dollars) ($30M wet + $36.7M dry) based on an average 2014 price of $10.42 per U.S. ton of agricultural limestone (CaCO3) or nearly $364M ($164M wet + $200M dry) based on an average 2014 price of $33.00 per U.S. ton gypsum (CaSO4•2H2O). The quantified spatial distribution of wet, dry, and total atmospheric calcium deposition could be used to identify areas with opportunities for more efficient use of “human-derived„ materials since they are already being supplied by atmospheric deposition.

Soil databases are very important for assessing ecosystem services at different administrative levels (e.g., state, region etc.). Soil databases provide information about numerous soil properties, including soil inorganic carbon (SIC), which is a naturally occurring liming material that regulates soil pH and performs other key functions related to all four recognized ecosystem services (e.g., provisioning, regulating, cultural and supporting services). However, the ecosystem services value, or “true value,„ of SIC is not recognized in the current land market. In this case, a negative externality arises because SIC with a positive value has zero market price, resulting in the market failure and the inefficient use of land. One potential method to assess the value of SIC is by determining its replacement cost based on the price of commercial limestone that would be required to amend soil. The objective of this study is to assess SIC replacement cost value in the contiguous United States (U.S.) by depth (0⁻20, 20⁻100, 100⁻200 cm) and considering different spatial aggregation levels (i.e., state, region, land resource region (LRR) using the State Soil Geographic (STATSGO) soil database. A replacement cost value of SIC was determined based on an average price of limestone in 2014 ($10.42 per U.S. ton). Within the contiguous U.S., the total replacement cost value of SIC in the upper two meters of soil is between $2.16T (i.e., 2.16 trillion U.S. dollars, where T = trillion = 1012) and $8.97T. States with the highest midpoint total value of SIC were: (1) Texas ($1.84T), (2) New Mexico ($355B, that is, 355 billion U.S. dollars, where B = billion = 109) and (3) Montana ($325B). When normalized by area, the states with the highest midpoint SIC values were: (1) Texas ($2.78 m−2), (2) Utah ($1.72 m−2) and (3) Minnesota ($1.35 m−2). The highest ranked regions for total SIC value were: (1) South Central ($1.95T), (2) West ($1.23T) and (3) Northern Plains ($1.01T), while the highest ranked regions based on area-normalized SIC value were: (1) South Central ($1.80 m−2), (2) Midwest ($0.82 m−2) and (3) West ($0.63 m−2). For land resource regions (LRR), the rankings were: (1) Western Range and Irrigated Region ($1.10T), (2) Central Great Plains Winter Wheat and Range Region ($926B) and (3) Central Feed Grains and Livestock Region ($635B) based on total SIC value, while the LRR rankings based on area-normalized SIC value were: (1) Southwest Plateaus and Plains Range and Cotton Region ($3.33 m−2), (2) Southwestern Prairies Cotton and Forage Region ($2.83 m−2) and (3) Central Great Plains Winter Wheat and Range Region ($1.59 m−2). Most of the SIC is located within the 100⁻200 cm depth interval with a midpoint replacement cost value of $2.49T and an area-normalized value of $0.34 m−2. Results from this study provide a link between science-based estimates (e.g., soil order) of SIC replacement costs within the administrative boundaries (e.g., state, region etc.).

Soil salinization is a matter of concern worldwide. It can eventually lead to the desertification of land and severely damage local agricultural production and the ecological environment. Betula halophila is a tree with high salt tolerance, so it is of importance to understand and discover the salt responsive genes of B. halophila for breeding salinity resistant varieties of trees. However, there is no report on the transcriptome in response to salt stress in B. halophila. Using Illumina sequencing platform, approximately 460 M raw reads were generated and assembled into 117,091 unigenes. Among these unigenes, 64,551 unigenes (55.12%) were annotated with gene descriptions, while the other 44.88% were unknown. 168 up-regulated genes and 351 down-regulated genes were identified, respectively. These Differentially Expressed Genes (DEGs) involved in multiple pathways including the Salt Overly Sensitive (SOS) pathway, ion transport and uptake, antioxidant enzyme, ABA signal pathway and so on. The gene ontology (GO) enrichments suggested that the DEGs were mainly involved in a plant-type cell wall organization biological process, cell wall cellular component, and structural constituent of cell wall molecular function. Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment showed that the top-four enriched pathways were ‘Fatty acid elongation’, ‘Ribosome’, ‘Sphingolipid metabolism’ and ‘Flavonoid biosynthesis’. The expression patterns of sixteen DEGs were analyzed by qRT-PCR to verify the RNA-seq data. Among them, the transcription factor AT-Hook Motif Nuclear Localized gene and dehydrins might play an important role in response to salt stress in B. halophila. Our results provide an important gene resource to breed salt tolerant plants and useful information for further elucidation of the molecular mechanism of salt tolerance in B. halophila.

Accumulated evidence indicates that rare variants exert a vital role on predisposition and progression of human diseases, which provides neoteric insights into disease etiology. In the current study, based on three independently retrospective studies of 5,016 lung cancer patients and 5,181 controls, we analyzed the associations between five rare polymorphisms (i.e., p.Glu116Lys, p.Asn118Ser, p.Arg138Cys, p.Ala195Thr and p.Leu259Phe) in MKK7 and lung cancer risk and prognosis. To decipher the precise mechanisms of MKK7 rare variants on lung cancer, a series of biological experiments was further performed. We found that the MKK7 p.Glu116Lys rare polymorphism was significantly associated with lung cancer risk, progression and prognosis. Compared with Glu/Glu common genotype, the 116Lys rare variants (Lys/Glu/+ Lys/Lys) presented an adverse effect on lung cancer susceptibility (odds ratio [OR] = 3.29, 95% confidence interval [CI] = 2.70-4.01). These rare variants strengthened patients' clinical progression that patients with 116Lys variants had a significantly higher metastasis rate and advanced N, M stages at diagnosis. In addition, the patients with 116Lys variants also contributed to worse cancer prognosis than those carriers with Glu/Glu genotype (hazard ratio [HR] = 1.53, 95% CI = 1.32-1.78). Functional experiments further verified that the MKK7 p.116Lys variants altered the expression of several cancer-related genes and thus affected lung cancer cells proliferation, tumor growth and metastasis in vivo and in vitro. Taken together, our findings proposed that the MKK7 p.Glu116Lys rare polymorphism incurred a pernicious impact on lung cancer risk and prognosis through modulating expressions of a serial of cancer-related genes.

In this protocol, Arabidopsis leaf explant culture is described using an adaptation of a previous method (Hu et al., 2000). Cells from the cut edges of leaf explant are able to proliferate and subsequently form calli on the callus induction medium, in which is supplemented with 2,4-D and 6-benzyl aminopurine [6-BA]. 2,4-D, one of the artificial auxin, is able to promote cell mitosis at low concentration. 6-BA, the first generation of synthetic cytokinin, plays an important role in plant cell division. 2,4-D in combination with 6-BA can effectively induce callus formation (Rashmi and Trivedi, 2014). The aim of this protocol is to analyze cell division competence of Arabidopsis plants with different genotypes. This protocol can be modified and applied to culture explants from other types of plant tissues, such as root and stem.
