Quantitative Biology - Populations and Evolution - Abstract
The recent years have seen the emergence of diseases which have spread very quickly all around the world either through human travels like SARS or animal migration like avian flu. Among the biggest challenges raised by infectious emerging diseases, one is related to the constant mutation of the viruses which turns them into continuously moving targets for drug and vaccine discovery. Another challenge is related to the early detection and surveillance of the diseases as new cases can appear just anywhere due to the globalization of exchanges and the circulation of people and animals around the earth, as recently demonstrated by the avian flu epidemics. For 3 years now, a collaboration of teams in Europe and Asia has been exploring some innovative in silico approaches to better tackle avian flu taking advantage of the very large computing resources available on international grid infrastructures. Grids were used to study the impact of mutations on the effectiveness of existing drugs against H5N1 and to find potentially new leads active on mutated strains. Grids allow also the integration of distributed data in a completely secured way. The paper presents how we are currently exploring how to integrate the existing data sources towards a global surveillance network for molecular epidemiology., Comment: 7 pages, submitted to Infectious Disorders - Drug Targets

Physics - Instrumentation and Detectors - Abstract
Monte Carlo simulations are increasingly used in scintigraphic imaging to model imaging systems and to develop and assess tomographic reconstruction algorithms and correction methods for improved image quantitation. GATE (GEANT 4 Application for Tomographic Emission) is a new Monte Carlo simulation platform based on GEANT4 dedicated to nuclear imaging applications. This paper describes the GATE simulation of a prototype of scintillation camera dedicated to small animal imaging and consisting of a CsI(Tl) crystal array coupled to a position sensitive photomultiplier tube. The relevance of GATE to model the camera prototype was assessed by comparing simulated 99mTc point spread functions, energy spectra, sensitivities, scatter fractions and image of a capillary phantom with the corresponding experimental measurements. Results showed an excellent agreement between simulated and experimental data: experimental spatial resolutions were predicted with an error less than 100 mu m. The difference between experimental and simulated system sensitivities for different source-to-collimator distances was within 2%. Simulated and experimental scatter fractions in a [98-182 keV] energy window differed by less than 2% for sources located in water. Simulated and experimental energy spectra agreed very well between 40 and 180 keV. These results demonstrate the ability and flexibility of GATE for simulating original detector designs. The main weakness of GATE concerns the long computation time it requires: this issue is currently under investigation by the GEANT4 and the GATE collaborations

Monte Carlo simulation is an essential tool in emission tomography that can assist in the design of new medical imaging devices, the optimization of acquisition protocols, and the development or assessment of image reconstruction algorithms and correction techniques. GATE, the Geant4 Application for Tomographic Emission, encapsulates the Geant4 libraries to achieve a modular, versatile, scripted simulation toolkit adapted to the field of nuclear medicine. In particular, GATE allows the description of time-dependent phenomena such as source or detector movement, and source decay kinetics. This feature makes it possible to simulate time curves under realistic acquisition conditions and to test dynamic reconstruction algorithms. - Abstract
RAMONES is an EU H2020 FET Proactive Project which aims to offer a new fleet of instruments to perform continuous and in situ measurements of natural and artificial radioactivity in the marine environment as part of its main objectives. Those instruments will be developed, optimized, validated and deployed in the field, based on implementing specific functional characteristics, optimizing integrated solutions, and fine-tuning their overall architecture. The main effort in RAMONES is to define the new state-of-the-art in radioactivity monitoring in ocean ecosystems investing on innovative stationary and mobile platforms. RAMONES will develop light-weight, high-resolution, power-efficient radiation spectrometers integrated aboard autonomous underwater vehicles. A benthic laboratory will additionally be developed as a multi-instrument platform to offer high-resolution spectroscopy and imaging capabilities equipped with additional sensors. Radioactivity monitoring will offer several opportunities to understand the dose impact on ocean ecosystems in various extreme locations, such as underwater volcanoes, seismic faults or deep-ocean drilling locations. Artificial intelligence and robotics will core factors in achieving the new state-of-the-art in coordinated navigation and decision making, and will provide the tools for risk forecasting and risk mitigation. In this paper, a progress update on RAMONES instruments is reported, jointly with a report on the RAMONES contributions to the Environmental Intelligence initiative.

International audience; Purpose: Proton therapy treatments are based on a constant RBE (relative biological effectiveness) of 1.1. However, it has been shown that proton RBE varies with linear energy transfer (LET), physiological and biological factors, and clinical endpoint. After many years of improvement, the micro-kinetic model (MKM) allows now to obtain a fine description of the impact of radiation on tissues by using LET distributions and experimental cell survival curves. But, these measurements are generally performed using a 2D cell configuration, which is far to be realistic, compared to the natural arrangement of cells in tissues. To address this issue, we propose the prediction of RBE using the GATE Monte Carlo platform (www.opengatecollaboration.org) for 2D and 3D melanoma cell models irradiated with a therapeutic proton beam. Methods: Cell lines in 2D and 3D configurations are irradiated using a reference X-ray beam of 250 kVp and a therapeutic proton beam of 65 MeV. For the proton beam, cell survival curves are measured at several positions of a SOBP (spread-out Bragg peak) profile. The measured survival curves are then used to set the biological MKM parameters for both configurations. The MKM method combined with the LET simulation is implemented in the GATE platform. The LET distribution is obtained using a tissue-equivalent proportional counter geometry emulating a sphere of tissue equivalent to a cell nucleus (1 µm in diameter). Finally,Results: RBE calculated along proton SOBP depth profiles using 2D and the 3D cell configurations were compared. Survival curves obtained with the reference X-ray beam for 2D and 3D configurations revealed a higher sensitivity to radiation for 3D cell configuration. Conclusion: The setting of the MKM parameters (α₀, β, rd) in GATE for melanoma cells has been performed; the same methodology will be applied for other cell lines during 2017.Funding Support, Disclosures, and Conflict of Interest: This work was supported by grants from LabEx PRIMES (Physique, Radiobiologie, Imagerie Medicale et Simulation)

The GATE toolkit (GEANT4 Application for Tomographic Emission) is a GEANT4-based (GEometry ANd Tracking) platform for Monte Carlo simulations in medical physics. GATE applications can be divided into two main axes: radiation-based medical imaging and radiotherapy/dosimetry. The accurate modeling of the first one is crucial for system design and optimization as well as for development and refinement of image analysis algorithms. The importance of the precise simulation of the second is essential for characterisation of external beam radiotherapy (proton therapy and carbon ion therapy) and absorbed dose assessment. Within this paper, we discuss the main features of GATE and give a general view on applications, followed by insights into future development perspectives.

International audience; The objective of this study is to evaluate the performances of Intel Xeon Phi hardware accelerators for Geant4 simulations, especially for multithreaded applications. We present the complete methodology to guide users for the compilation of their Geant4 applications on Phi processors. Then, we propose series of benchmarks to compare the performance of Xeon CPUs and Phi processors for a Geant4 example dedicated to the simulation of electron dose point kernels, the TestEm12 example. First, we compare a distributed execution of a sequential version of the Geant4 example on both architectures before evaluating the multithreaded version of the Geant4 example. If Phi processors demonstrated their ability to accelerate computing time (till a factor 3.83) when distributing sequential Geant4 simulations, we do not reach the same level of speedup when considering the multithreaded version of the Geant4 example.

- Abstract
Understanding the fundamental mechanisms involved in the induction of biological damage by ionizing radiation remains a major challenge of today's radiobiology research. The Monte Carlo simulation of physical, physicochemical and chemical processes involved may provide a powerful tool for the simulation of early damage induction. The Geant4-DNA extension of the general purpose Monte Carlo Geant4 simulation toolkit aims to provide the scientific community with an open source access platform for the mechanistic simulation of such early damage. This paper presents the most recent review of the Geant4-DNA extension, as available to Geant4 users since June 2015 (release 10.2 Beta). In particular, the review includes the description of new physical models for the description of electron elastic and inelastic interactions in liquid water, as well as new examples dedicated to the simulation of physicochemical and chemical stages of water radiolysis. Several implementations of geometrical models of biological targets are presented as well, and the list of Geant4-DNA examples is described.

The development of alternative therapies for melanoma treatment is of great interest as long-term tumour regression is not achieved with new targeted chemotherapies on selected patients. We previously demonstrated that radioiodinated heteroarylcarboxamide ([131I]ICF01012) induced a strong anti-tumoural effect by inhibiting both primary tumour growth and dissemination process in a B16BL6 melanoma model. In our study, we show that a single injection of [131I]ICF01012 (ranging from 14.8 to 22.2 MBq) was effective and associated with low and transient haematological toxicity. Concerning pigmented organs, cutaneous melanocytes and skin were undamaged. In 30% of treated animals, no histological alteration of retina was observed, and in the remaining 70%, damages were restricted to the optic nerve area. Using the Medical Internal Radiation Dose methodology, we determined that the absorbed dose in major organs is very low (

International audience; The GATE 6.1 Monte Carlo simulation platform based on the GEANT4 toolkit is in constant improvement for dosimetric calculations. Here, we explore its use for calculating internal absorbed dose distribution in mice for the treatment of malignant melanoma after injection of a new specific radiopharmaceutical labeled with iodine 131. We estimate the dosimetric accuracy of GATE 6.1, by calculating first S values and by comparing them and absorbed doses to organswith EGSnrc for a digital mouse phantom and a CT scan based mouse phantom.

Physical effects degrading the quality of reconstructed medical images have been corrected during a while using analytical methods, applied to projections or directly to reconstructed images but those methods are still aproximative. An alternative approach is to correct those effects using iterative methods during the reconstruction of images.vThe principal is to model the physical and technological effects degrading the image directly in the so called projector describing mathematically the process of image creation .During the tomographic reconstruction, which consists into inversing the matrix system to estimate the distribution of the radiopharmaceutical from the measured data, parasital effects are implicitly compensated because they are considered as full part of the process of images creation. Using this approach, one of the difficulties consists into modeling correctly the process of image creation including to it all the parasitical phenomena. Monte Carlo simulations are powerfull and efficient to conceptualize and optimize detectors but also to model realistic physical phenomena occuring during nuclear medicine exam reconstruction such as single photon emission tomography (SPECT) or Positron Emission Tomography (PET).

- Abstract
An accurate modeling of radial energy deposition around ion tracks is a key requirement of radiation transport software used for simulations in radiobiology at the sub-cellular scale. The work presented in this paper is part of the on-going benchmarking of the "Geant4-DNA" physics processes and models, which are available in the Geant4 Monte Carlo simulation toolkit for the low energy transport of particles in liquid water. We present for the first time radial dose distributions of incident ion tracks simulated with "Geant4-DNA". Simulation results are compared to other results available in the literature, obtained from analytical calculations, step-by-step Monte Carlo simulations and measurements. They show a reasonable agreement with reference data.
