Photosynthetic organisms frequently experience abiotic stress that restricts their growth and development. Under such circumstances, most absorbed solar energy cannot be used for CO2 fixation and can cause the photoproduction of reactive oxygen species (ROS) that can damage the photosynthetic reaction centers of PSI and PSII, resulting in a decline in primary productivity. This work describes a biological “switch” in the green alga Chlamydomonas reinhardtii that reversibly restricts photosynthetic electron transport (PET) at the cytochrome b6f (Cyt b6f) complex when the capacity for accepting electrons downstream of PSI is severely limited. We specifically show this restriction in STARCHLESS6 (sta6) mutant cells, which cannot synthesize starch when they are limited for nitrogen (growth inhibition) and subjected to a dark-to-light transition. This restriction represents a form of photosynthetic control that causes diminished electron flow to PSI and thereby prevents PSI photodamage but does not appear to rely on a ΔpH. Furthermore, when electron flow is restricted, the plastid alternative oxidase (PTOX) becomes active, functioning as an electron valve that dissipates some excitation energy absorbed by PSII and allows the formation of a proton motive force (PMF) that would drive some ATP production (potentially sustaining PSII repair and nonphotochemical quenching [NPQ]). The restriction at the Cyt b6f complex can be gradually relieved with continued illumination. This study provides insights into how PET responds to a marked reduction in availability of downstream electron acceptors and the protective mechanisms involved.

Modulation of photoassimilate export from the chloroplast is essential for controlling the distribution of fixed carbon in the cell and maintaining optimum photosynthetic rates. In this study, we identified chloroplast TRIOSE PHOSPHATE/PHOSPHATE TRANSLOCATOR 2 (CreTPT2) and CreTPT3 in the green alga Chlamydomonas (Chlamydomonas reinhardtii), which exhibit similar substrate specificities but whose encoding genes are differentially expressed over the diurnal cycle. We focused mostly on CreTPT3 because of its high level of expression and the severe phenotype exhibited by tpt3 relative to tpt2 mutants. Null mutants for CreTPT3 had a pleiotropic phenotype that affected growth, photosynthetic activities, metabolite profiles, carbon partitioning, and organelle-specific accumulation of H2O2. These analyses demonstrated that CreTPT3 is a dominant conduit on the chloroplast envelope for the transport of photoassimilates. In addition, CreTPT3 can serve as a safety valve that moves excess reductant out of the chloroplast and appears to be essential for preventing cells from experiencing oxidative stress and accumulating reactive oxygen species, even under low/moderate light intensities. Finally, our studies indicate subfunctionalization of the TRIOSE PHOSPHATE/PHOSPHATE TRANSLOCATOR (CreTPT) transporters and suggest that there are differences in managing the export of photoassimilates from the chloroplasts of Chlamydomonas and vascular plants.

This restriction, which may be a form of photosynthetic control, causes diminished electron flow to PSI, which prevents PSI photodamage. When electron flow is blocked the plastid alternative oxidase (PTOX) may also become activated, functioning as an electron valve that dissipates some of the excitation energy absorbed by PSII thereby lessening PSII photoinhibition. Furthermore, illumination of the cells following the dark acclimation gradually diminishes the restriction at cytochrome b6f complex. Elucidating this photoprotective mechanism and its modulating factors may offer new insights into mechanisms associated with photosynthetic control and offer new directions for optimizing photosynthesis.

With fast growth rates, broad halotolerance and the ability to thrive at high temperatures, algae in the genus Picochlorum are emerging as promising biomass producers. Recently, we isolated a remarkably productive strain, Picochlorum celeri, that attains > 40 g m−2 day−1 productivities using simulated outdoor light. To test outdoor productivities, Picochlorum celeri was cultivated in 820 L raceway ponds at the Arizona Center for Algae Technology and Innovation. Picochlorum celeri demonstrated the highest outdoor biomass productivities reported to date at this testbed averaging ~ 31 g m−2 day−1 over four months with a monthly (August) high of ~ 36 g m−2 day−1. Several single day productivities were > 40 g m−2 day−1. Importantly for sustainability, Picochlorum celeri achieved these productivities in saline water ranging from seawater to 50 parts per thousand sea salts, without any biocides or pond crashes, for over 143 days. Lastly, we report robust genetic engineering tools for future strain improvements.

Microalgae are promising biocatalysts for applications in sustainable fuel, food, and chemical production. Here, we describe culture collection screening, down-selection, and development of a high-productivity, halophilic, thermotolerant microalga, Picochlorum renovo. This microalga displays a rapid growth rate and high diel biomass productivity (34 g m−2 day−1), with a composition well-suited for downstream processing. P. renovo exhibits broad salinity tolerance (growth at 107.5 g L−1 salinity) and thermotolerance (growth up to 40 °C), beneficial traits for outdoor cultivation. We report complete genome sequencing and analysis, and genetic tool development suitable for expression of transgenes inserted into the nuclear or chloroplast genomes. We further evaluate mechanisms of halotolerance via comparative transcriptomics, identifying novel genes differentially regulated in response to high salinity cultivation. These findings will enable basic science inquiries into control mechanisms governing Picochlorum biology and lay the foundation for development of a microalga with industrially relevant traits as a model photobiology platform. Significance Most forms of life on Earth cannot exist without photosynthesis. Our food and atmosphere depend on it. To obtain high photosynthetic yields, light energy must be efficiently coupled to the fixation of CO2 into organic molecules. Suboptimal environmental conditions can severely impact the conversion of light energy to biomass and lead to reactive oxygen production, which in turn can cause cellular damage and loss of productivity. Hence, plants, algae, and photosynthetic bacteria have evolved a network of alternative outlets to sustain the flow of photosynthetically derived electrons. Our work is focused on the nature and integration of these outlets, which will inform a rational engineering of crop plants and algae to optimize photosynthesis and meet the increased global demand for food., Environmental stresses dramatically impact the balance between the production of photosynthetically derived energetic electrons and Calvin–Benson–Bassham cycle (CBBC) activity; an imbalance promotes accumulation of reactive oxygen species and causes cell damage. Hence, photosynthetic organisms have developed several strategies to route electrons toward alternative outlets that allow for storage or harmless dissipation of their energy. In this work, we explore the activities of three essential outlets associated with Chlamydomonas reinhardtii photosynthetic electron transport: (i) reduction of O2 to H2O through flavodiiron proteins (FLVs) and (ii) plastid terminal oxidases (PTOX) and (iii) the synthesis of starch. Real-time measurements of O2 exchange have demonstrated that FLVs immediately engage during dark-to-light transitions, allowing electron transport when the CBBC is not fully activated. Under these conditions, we quantified maximal FLV activity and its overall capacity to direct photosynthetic electrons toward O2 reduction. However, when starch synthesis is compromised, a greater proportion of the electrons is directed toward O2 reduction through both the FLVs and PTOX, suggesting an important role for starch synthesis in priming/regulating CBBC and electron transport. Moreover, partitioning energized electrons between sustainable (starch; energetic electrons are recaptured) and nonsustainable (H2O; energetic electrons are not recaptured) outlets is part of the energy management strategy of photosynthetic organisms that allows them to cope with the fluctuating conditions encountered in nature. Finally, unmasking the repertoire and control of such energetic reactions offers new directions for rational redesign and optimization of photosynthesis to satisfy global demands for food and other resources.

The complete mitochondrial and plastid genomes of the microalga Pavlova lutheri strain NIVA-4/92 are reported. The circular-mapping mitogenome is 36,202 bp in length, contains 22 protein-coding genes, 24 tRNAs, and has a GC content of 37.5%. Like other haptophytes the mitogenome contains a single large, complex repeat region of approximately 5.4 kbp. The plastome is 95,281 bp in length and has a GC content of 35.6%. It contains 111 protein-coding genes and 27 tRNAs.

Haptophytes are biogeochemically and industrially important protists with underexplored genomic diversity. We present a nuclear genome assembly for the class Pavlovales, which was assembled with PacBio long-read data into highly contiguous sequences. We sequenced strain Diacronema lutheri NIVA-4/92, formerly known as Pavlova lutheri, because it has established roles in aquaculture and has been a key organism for studying microalgal lipid biosynthesis. Our data show that D. lutheri has the smallest and most streamlined haptophycean genome assembled to date, with an assembly size of 43.503 Mb and 14,446 protein-coding genes. Together with its high nuclear GC content, Diacronema is an important genus for investigating selective pressures on haptophyte genome evolution, contrasting with the much larger and more repetitive genome of the coccolithophore Emiliania huxleyi. The D. lutheri genome will be a valuable resource for resolving the genetic basis of algal lipid biosynthesis and metabolic remodeling that takes place during adaptation and stress response in natural and engineered environments.

A new species of marine algae Picochlorum celeri was obtained by enriching for fast reproductive rates under constant high irradiance in semi-continuous culture. Several rapidly-growing cell lines were isolated from the enrichment culture by bringing up cultures from single cells in very high light. Therefore, individual cells are very resilient to inhibition by light. This is a prominent characteristic of this P. celeri in all cell lines. Measured oxygen evolution rates were unusually high. One of these lines is able to double in as short as 2.0 h. Doubling times of other cell lines were between 2.4 and 3.5 h. This species is characterized by high pigment content, high absorption cross section, and an antenna size that is very responsive to irradiance becoming very small at high irradiance.

As a result of a secondary endosymbiosis of a red alga, stramenopiles retained β-1,3 glucans as the primary soluble storage carbohydrate, in contrast to the starch and glycogen of green plants and animals. This storage carbohydrate has been identified and characterized in representative diatoms, brown algae, and oomycetes, but has not been biochemically characterized in species of Nannochloropsis, an industrially relevant genus of algae favored for its lipid content and productivity. In this study, the soluble storage carbohydrate of Nannochloropsis is characterized by 1H NMR, linkage analysis, and size exclusion chromatography. The putative genes encoding enzymes required for synthesis of the carbohydrate oligosaccharide from glucose 6-phosphate are identified. A glycogenin-like glycosyltransferase family 8 (GT8) protein was also identified to be conserved among all species of Nannochloropsis, despite the lack of glycogen in the genus. Homologs were identified in available genomes of brown algae, diatoms, and oomycetes, all documented to utilize β-1,3 glucans for carbon storage. Finally, a set of three likely laminarinases are highlighted from the glycosyl hydrolases by phylogenetic analyses.

Picochlorum celeri has among the fastest photoautotrophic growth rates (~2 h doubling time in optimal conditions) reported to date for a marine alga. This study comprehensively analyzes the levels of Picochlorum celeri photosynthetic pigments, which can reach up to ~13% of the total particulate organic carbon (POC) under light-limiting conditions. The main Picochlorum celeri pigments identified include: chlorophyll a, chlorophyll b, lutein, β-carotene, canthaxanthin, violaxanthin, neoxanthin, zeaxanthin and antheraxanthin. The ketocarotenoid canthaxanthin can accumulate up to 120 mg L−1 in Picochlorum celeri liquid culture; ~12% of it was found in an extracellular polysaccharide matrix. The model euryhaline cyanobacterium Synechococcus sp. PCC 7002 has potential as a platform for biotechnological applications because of its genetic amenability and fast growth rates. The purpose of this work was to measure the outdoor productivity metrics of Synechococcus sp. PCC 7002, which we tested by cultivation in 110 L flat-panel photobioreactors and 1025 L open raceway ponds at the Algae Testbed Public Private Partnership (ATP3) algae culturing testbed site at the Arizona Center for Algae Technology and Innovation (AzCATI). This work was carried out during the summer growing season when ambient temperatures and light availability are highest to support maximum photoautotrophic biomass yields. Modifications to the traditional A+ laboratory growth media for Synechococcus sp. PCC 7002 included the use of urea as a nitrogen source, and CO2 sparging for automated pH control in open ponds. Synechococcus showed robust growth in flat-panel photobioreactors, which are suited for the containment of modified organisms; however, cultivation in the open-raceway pond system was challenging due to pond crashes. We investigated the microbiota associated with Synechococcus pond cultures using Illumina amplicon sequencing of the 16S rRNA genes of bacteria and archaea and the 18S rRNA genes of microbial eukaryotes, to identify potential competitor and predator genera. These results pointed to likely predation of Synechococcus by a ciliated protozoan of the genus Euplotes. Development of crop protection strategies will be crucial for enabling the mass cultivation of Synechococcus in open pond systems.

Nannochloropsis species have garnered significant interest for biofuel production due to their ability to accumulate high levels of triacylglycerols (TAGs), especially following nitrogen-starvation. However, the first response to nutrient starvation is the synthesis of chrysolaminarin, a soluble β-1,3-glucan with β-1,6-branching. We employ CRISPR/Cas9 to knock out two key enzymes responsible for the synthesis of this oligosaccharide: a beta-glucan synthase (BGS) gene putatively responsible for the glucose β-1,3-linkages, and a transglycosylase (TGS) which putatively catalyzes β-1,6-branching. Analysis of the biomass from the generated mutants confirmed an ~5-fold decrease in the accumulation of soluble carbohydrate following nitrogen starvation, without an observed growth defect in a diel light-cycling regime compared to CRISPR-expressing controls.

The high oxygen (O2) sensitivity of green algal [FeFe]-hydrogenases is a significant limitation for the sustained production of hydrogen gas (H2) from photosynthetic water splitting. To address this limitation we replaced the native [FeFe]-hydrogenases with a more O2-tolerant clostridial [FeFe]-hydrogenase CaI in Chlamydomonas reinhardtii strain D66ΔHYD (hydA1− hydA2−) that contains insertionally inactivated [FeFe]-hydrogenases genes. Expression and translocation of CaI in D66ΔHYD led to the recovery of H2 photoproduction at ~ 20% of the rates of the wild-type parent strain D66. We show for the first time that a bacterial [FeFe]-hydrogenase can be expressed, localized and matured to a catalytically active form that couples to photosynthetic electron transport in the green alga C. reinhardtii. The lower rates of O2 inactivation of CaI led to more sustained H2 photoproduction when cultures were challenged with O2 or kept under prolonged illumination at solar intensities. These results provide new insights into the requisites for attaining photobiological H2 production from water splitting using a more O2-tolerant hydrogenase.

Originally developed in bacterial and fungal models, Adaptive Laboratory Evolution (ALE) experimentally selects for targeted phenotypes by allowing cells containing beneficial random genetic mutations to replicate more quickly in the presence of environmental stress. When applied to microalgae, this technique has been used to increase growth rate, stress tolerance, substrate utilization, and product yield. This review discusses ALE experimental design parameters, and summarizes key results and lessons learned from recent microalgal ALE studies. By documenting the current state of the field, we provide insight on the ways microalgal ALE might be used to develop commercially viable biotechnology strains.

Partitioning of carbon to lipids is engineered to improve oil accumulation in an industrial alga.

Cas9-guide RNA ribonucleoprotein (RNP) complexes were used to efficiently generate insertions in both alleles of two targeted genes (nitrate reductase and carotenoid isomerase) in the biotechnologically relevant alga Picochlorum celeri. Diploid loss-of-function mutants were present in ~6% of transformants targeting nitrate reductase and in ~50% of transformants targeting carotenoid isomerase. The protocol described here successfully generates mutants within weeks and can be used to mechanistically probe the remarkably fast growth rates and extreme physiological tolerances of this alga.

A method to flocculate algal cultures of Chlamydomonas reinhardtii using four different industrially produced polymers is presented. Starting with a 1 wt% stock polymer solution, flocculation times less than 60 min were observed for 0.1 to 0.6 g polymer per L of algae culture, while control samples took greater than 1400 min to flocculate. Cell counts showed that 99% of the cells were flocculated using the polymers compared to 73% for the control. Finally, the flocculation process was successful at both 5 and 40 mL batch sizes for one polymer; therefore, the method is efficient, effective and may be scalable.

Flocculation provides an attractive route for the primary dewatering of dilute suspensions of microalgae and cyanobacteria, however, economical harvesting and separations remain challenging. In this article, recyclable flocculants are demonstrated in a novel approach for the harvesting of fresh- and saltwater microalgae and cyanobacteria. Polyampholytes, based on model acrylamide polymers, provide reversible electrostatic interactions with negatively-charged cellular microorganisms through changes in pH. The behavior of the polyampholytic flocculants is characterized for the harvesting of Chlamydomonas reinhardtii (Chlamydomonas Genetics Center CC124), Synechococcus PCC 7002, Aulacoseira ambigua (Varsity Lake, CU Boulder), Nannochloropsis gaditana (CCMP526), and Chlorella vulgaris (UTEX 395). The polyampholytic flocculants, with reversible electrostatic interactions, achieve greater than 97% flocculation efficiencies, can be recovered at greater than 90% yields following flocculation, and when recycled retain flocculation efficiencies of at least 95%. Additionally, the recyclable polymer flocculants, in contrast to what is possible with single-use commercial flocculants, are demonstrated to be more robust for the dewatering process, regardless of culture salinity and other differences (e.g., structural, motility, or surface charge) exhibited by the microorganisms. A techno-economic analysis of the dewatering process is also performed, with recyclable polyampholytic flocculants providing an opportunity to reduce flocculant operating costs by ~ 85% at standard conditions.

In this study, the reuse of nitrogen from fuel-extracted algal residues was investigated. The alga Scenedesmus acutus was found to be able to assimilate nitrogen contained in amino acids, yeast extracts, and proteinaceous alga residuals. Moreover, these alternative nitrogen resources could replace nitrate in culturing media. The ability of S. acutus to utilize the nitrogen remaining in processed algal biomass was unique among the promising biofuel strains tested. This alga was leveraged in a recycling approach where nitrogen is recovered from algal biomass residuals that remain after lipids are extracted and carbohydrates are fermented to ethanol. The protein-rich residuals not only provided an effective nitrogen resource, but also contributed to a carbon “heterotrophic boost” in subsequent culturing, improving overall biomass and lipid yields relative to the control medium with only nitrate. Prior treatment of the algal residues with Diaion HP20 resin was required to remove compounds inhibitory to algal growth.

Algal hydrogenase research continues to provide important new insights into the origin and function of H2 metabolism in photoautotrophic microorganisms. Additionally, powerful new genetic tools are emerging to manipulate algae, which when combined with the discovery of promising new enzymes are enabling advanced recombinant techniques with the potential to improve H2 production in photoautotrophic organisms. In recent years, more O2-tolerant enzymes have been reported, and “clean” backgrounds that have endogenous hydrogenase activity eliminated in the model organism Chlamydomonas reinhardtii have emerged. Recombinant enzymes are now readily expressed and tested in this system and initial results show promise for improved H2 production. Several algal genomes/transcriptomes have also recently become available, providing important insights into the evolution and function of native hydrogenases in algae. These efforts suggest an evolutionary relationship among algal hydrogenases that implies a single, ancient incorporation of H2 metabolism in eukaryotic algae. In summary, the algal hydrogenase field has advanced dramatically in recent years and additional important insights are likely in the coming years.

The use of [FeFe]-hydrogenase enzymes for the biotechnological production of H2 or other reduced products has been limited by their sensitivity to oxygen (O2). Here, we apply a PCR-directed approach to determine the distribution, abundance, and diversity of hydA gene fragments along co-varying salinity and O2 gradients in a vertical water column of Great Salt Lake (GSL), UT. The distribution of hydA was constrained to water column transects that had high salt and relatively low O2 concentrations. Recovered HydA deduced amino acid sequences were enriched in hydrophilic amino acids relative to HydA from less saline environments. In addition, they harbored interesting variations in the amino acid environment of the complex H-cluster metalloenzyme active site and putative gas transfer channels that may be important for both H2 transfer and O2 susceptibility. A phylogenetic framework was created to infer the accessory cluster composition and quaternary structure of recovered HydA protein sequences based on phylogenetic relationships and the gene contexts of known complete HydA sequences. Numerous recovered HydA are predicted to harbor multiple N- and C-terminal accessory iron-sulfur cluster binding domains and are likely to exist as multisubunit complexes. This study indicates an important role for [FeFe]-hydrogenases in the functioning of the GSL ecosystem and provides new target genes and variants for use in identifying O2 tolerant enzymes for biotechnological applications.

Marine algae of the genus Nannochloropsis are promising producers of biofuel precursors and nutraceuticals and are also harvested commercially for aquaculture feed. We have used quick-freeze, deep-etch electron microscopy, Fourier transform infrared spectroscopy, and carbohydrate analyses to characterize the architecture of the Nannochloropsis gaditana (strain CCMP 526) cell wall, whose recalcitrance presents a significant barrier to biocommodity extraction. The data indicate a bilayer structure consisting of a cellulosic inner wall (∼75% of the mass balance) protected by an outer hydrophobic algaenan layer. Cellulase treatment of walls purified after cell lysis generates highly enriched algaenan preparations without using the harsh chemical treatments typically used in algaenan isolation and characterization. Nannochloropsis algaenan was determined to comprise long, straight-chain, saturated aliphatics with ether cross-links, which closely resembles the cutan of vascular plants. Chemical identification of >85% of the isolated cell wall mass is detailed, and genome analysis is used to identify candidate biosynthetic enzymes.

Chlamydomonas reinhardtii insertion mutants disrupted for genes encoding acetate kinases (EC 2.7.2.1) (ACK1 and ACK2) and a phosphate acetyltransferase (EC 2.3.1.8) (PAT2, but not PAT1) were isolated to characterize fermentative acetate production. ACK1 and PAT2 were localized to chloroplasts, while ACK2 and PAT1 were shown to be in mitochondria. Characterization of the mutants showed that PAT2 and ACK1 activity in chloroplasts plays a dominant role (relative to ACK2 and PAT1 in mitochondria) in producing acetate under dark, anoxic conditions and, surprisingly, also suggested that Chlamydomonas has other pathways that generate acetate in the absence of ACK activity. We identified a number of proteins associated with alternative pathways for acetate production that are encoded on the Chlamydomonas genome. Furthermore, we observed that only modest alterations in the accumulation of fermentative products occurred in the ack1, ack2, and ack1 ack2 mutants, which contrasts with the substantial metabolite alterations described in strains devoid of other key fermentation enzymes.

Plant terpenoids are among the most diverse group of naturally-occurring organic compounds known, and several are used in contemporary consumer products. Terpene synthase enzymes catalyze complex rearrangements of carbon skeleton precursors to yield thousands of unique chemical structures that range in size from the simplest five carbon isoprene unit to the long polymers of rubber. Such chemical diversity has established plant terpenoids as valuable commodity chemicals with applications in the pharmaceutical, neutraceutical, cosmetic, and food industries. More recently, terpenoids have received attention as a renewable alternative to petroleum-derived fuels and as the building blocks of synthetic biopolymers. However, the current plant- and petrochemical-based supplies of commodity terpenoids have major limitations. Photosynthetic microorganisms provide an opportunity to generate terpenoids in a renewable manner, employing a single consolidated host organism that is able to use solar energy, H2O and CO2 as the primary inputs for terpenoid biosynthesis. Advances in synthetic biology have seen important breakthroughs in microbial terpenoid engineering, traditionally via fermentative pathways in yeast and Escherichia coli. This review draws on the knowledge obtained from heterotrophic microbial engineering to propose strategies for the development of microbial photosynthetic platforms for industrial terpenoid production. The importance of utilizing the wealth of genetic information provided by nature to unravel the regulatory mechanisms of terpenoid biosynthesis is highlighted.

>Recent advances in the metabolic manipulation of photosynthetic microorganisms for the production of biofuels have enabled the production of a suite of targeted products. Particularly salient for the production of next-generation biofuels is leveraging recently discovered enzymes that enable the synthesis of alkanes, fatty alcohols and novel terpenoids. Titers must now be improved to realize a viable biofuels industry leveraging these organisms. Many of the achievements attained in the engineering of nonphotosynthetic organisms such as yeast and Escherichia coli are likely transferable to photosynthetic microorganisms. Combining these metabolic engineering templates with the rapidly expanding palette of novel biofuel relavent enzymes has the potential to produce a consolidated bioprocessing catalyst for the conversion of sunlight and CO2 directly to commodity chemicals, without the need for secondary organisms

Photosynthetic microorganisms are able to produce a diverse array of renewable biochemical commodities. Although promising platforms for the accumulation of targeted products, these organisms must be optimized in solar energy conversion, carbon capture and utilization, and the partitioning of metabolic flux to the requisite biosynthetic pathways. Metabolic engineering efforts are systematically addressing these obstacles and demonstrate the potential to develop consolidated bioprocessing organisms that are able to efficiently transform the energy in sunlight directly to refined chemicals of economic value. Particularly intriguing are mechanisms to synthesize and secrete bioproducts of interest from cyanobacteria, thereby eliminating the need to dewater and process cellular biomass. Significant advances in more classical approaches to triacylglycerol and carbohydrate accumulation in algae have also recently been realized. Nannochloropsis species have emerged as leading phototrophic microorganisms for the production of biofuels. Several isolates produce large quantities of triacylglycerols, grow rapidly, and can be cultivated at industrial scales. Recently, the mitochondrial, plastid and nuclear genomes of Nannochloropsis gaditana were sequenced. Genomic interrogation revealed several key features that likely facilitate the oleaginous phenotype observed in Nannochloropsis, including an over-representation of genes involved in lipid biosynthesis. Here we present additional analyses on gene orientation, vitamin B12 requiring enzymes, the acetyl-CoA metabolic node, and codon usage in N. gaditana. Nuclear genome transformation methods are established with exogenous DNA integration occurring via either random incorporation or by homologous recombination, making Nannochloropsis amenable to both forward and reverse genetic engineering. Completion of a draft genomic sequence, establishment of transformation techniques, and robust outdoor growth properties have positioned Nannochloropsis as a new model alga with significant potential for further development into an integrated photons-to-fuel production platform.

Harnessing the metabolic potential of photosynthetic microbes for next-generation biotechnology objectives requires detailed scientific understanding of the physiological constraints and regulatory controls affecting carbon partitioning between biomass, metabolite storage pools, and bioproduct synthesis. We dissected the cellular mechanisms underlying the remarkable physiological robustness of the euryhaline unicellular cyanobacterium Synechococcus sp. strain PCC 7002 (Synechococcus 7002) and identify key mechanisms that allow cyanobacteria to achieve unprecedented photoautotrophic productivities (~2.5-h doubling time). Ultrafast growth of Synechococcus 7002 was supported by high rates of photosynthetic electron transfer and linked to significantly elevated transcription of precursor biosynthesis and protein translation machinery. Notably, no growth or photosynthesis inhibition signatures were observed under any of the tested experimental conditions. Finally, the ultrafast growth in Synechococcus 7002 was also linked to a 300% expansion of average cell volume. We hypothesize that this cellular adaptation is required at high irradiances to support higher cell division rates and reduce deleterious effects, corresponding to high light, through increased carbon and reductant sequestration., IMPORTANCE Efficient coupling between photosynthesis and productivity is central to the development of biotechnology based on solar energy. Therefore, understanding the factors constraining maximum rates of carbon processing is necessary to identify regulatory mechanisms and devise strategies to overcome productivity constraints. Here, we interrogate the molecular mechanisms that operate at a systems level to allow cyanobacteria to achieve ultrafast growth. This was done by considering growth and photosynthetic kinetics with global transcription patterns. We have delineated putative biological principles that allow unicellular cyanobacteria to achieve ultrahigh growth rates through photophysiological acclimation and effective management of cellular resource under different growth regimes.

The isolation or engineering of algal cells synthesizing high levels of medium-chain fatty acids (MCFAs) is attractive to mitigate the high clouding point of longer chain fatty acids in algal based biodiesel. To develop a more informed understanding of MCFA synthesis in photosynthetic microorganisms, we isolated several algae from Great Salt Lake and screened this collection for MCFA accumulation to identify strains naturally accumulating high levels of MCFA. A diatom, Chaetoceros sp. GSL56, accumulated particularly high levels of C14 (up to 40%), with the majority of C14 fatty acids allocated in triacylglycerols. Using whole cell transcriptome sequencing and de novo assembly, putative genes encoding fatty acid synthesis enzymes were identified. Enzymes from this Chaetoceros sp. were expressed in the cyanobacterium Synechococcus sp. PCC 7002 to validate gene function and to determine whether eukaryotic enzymes putatively lacking bacterial evolutionary control mechanisms could be used to improve MCFA production in this promising production strain. Replacement of the Synechococcus 7002 native FabH with a Chaetoceros ketoacyl-ACP synthase III increased MCFA synthesis up to fivefold. The level of increase is dependent on promoter strength and culturing conditions.

A promising renewable energy scenario involves growing photosynthetic microalgae as a biofuel feedstock that can be converted into fungible, energy-dense fuels. Microalgae transform the energy in sunlight into a variety of reduced-carbon storage products, including triacylglycerols, which can be readily transformed into diesel fuel surrogates. To develop an economically viable algal biofuel industry, it is important to maximize the production and accumulation of these targeted bioenergy carriers in selected strains. In an effort to identify promising feedstock isolates we developed, evaluated and optimized contemporary high-throughput cell-sorting techniques to establish a collection of microalgae isolated from highly diverse ecosystems near geographic areas that are potential sites for large-scale algal cultivation in the Southwest United States. These efforts resulted in a culture collection containing 360 distinct microalgal strains. We report on the establishment of this collection and some preliminary qualitative screening studies to identify important biofuel phenotypes including neutral lipid accumulation and growth rates. As part of this undertaking we determined suitable cultivation media and evaluated cryopreservation techniques critical for the long-term storage of the microorganisms in this collection. This technique allows for the rapid isolation of extensive strain biodiversity that can be leveraged for the selection of promising bioenergy feedstock strains, as well as for providing fundamental advances in our understanding of fundamental algal biology.

To improve bioenergy production from photosynthetic microorganisms it is necessary to optimize an extensive network of highly integrated biological processes. Systematic advances in pathway engineering and culture modification have resulted in strains with increased yields of biohydrogen, lipids, and carbohydrates, three bioenergy foci. However, additional improvements in photosynthetic efficiency are necessary to establish a viable system for biofuel production. Advances in optimizing light capture, energy transfer, and carbon fixation are essential, as the efficiencies of these processes are the principal determinants of productivity. However, owing to their regulatory, catalytic, and structural complexities, manipulating these pathways poses considerable challenges. This review covers novel developments in the optimization of photosynthesis, carbon fixation, and metabolic pathways for the synthesis of targeted bioenergy carriers.
