1. A One-Time Truncate and Encode Multiresolution Stochastic Framework

Abstract: In this work a novel adaptive strategy for stochastic problems, inspired to the classical Harten's framework, is presented. The proposed algorithm allows building, in a very general manner, stochastic numerical schemes starting from a whatever type of deterministic schemes and handling a large class of problems, from unsteady to discontinuous solutions. Its formulations permits to recover the same results concerning the interpolation theory of the classical multiresolution approach, but with an extension to uncertainty quantification problems. The interest of the present strategy is demonstrated by performing several numerical problems where different forms of uncertainty distributions are taken into account, such as discontinuous and unsteady custom-defined probability density functions. In addition to algebraic and ordinary differential equations, numerical results for the challenging 1D Kraichnan-Orszag are reported in terms of accuracy and convergence. Finally, a two degree-of-freedom aeroelastic model for a subsonic case is presented. Though quite simple, the model allows recovering some physical key aspect, on the fluid/structure interaction, thanks to the quasi-steady aerodynamic approximation employed. The injection of an uncertainty is chosen in order to obtain a complete parameterization of the mass matrix. All the numerical results are compared with respect to classical Monte Carlo solution and with a non-intrusive Polynomial Chaos method.

Abstract: This article is dedicated to the long time behavior of a finite volume approximation of general symmetrizable linear hyperbolic system on a bounded domain. In the continuous case this problem is very difficult, and the $\omega $–limit set (namely the set of all the possible long time limits) may be large and complicated to depict if no dissipation is introduced. In this article we prove that in general, with a stable finite volume scheme, the discrete solution converges to a steady state when the time goes to infinity. This property is a direct consequence of the numerical dissipation mechanisms used for stabilizing the discretization. We apply this result for determining the long time limit for several stabilizations of the wave system, and perform a formal link with the low Mach number problem of the nonlinear Euler system. Numerical experiments with the wave system are performed for confirming the theoretical results obtained.

Abstract: Task-based systems have gained popularity because of their promise of exploiting the computational power of complex heterogeneous systems. A common programming model is the so-called Sequential Task Flow (STF) model, which, unfortunately, has the intrinsic limitation of supporting static task graphs only. This leads to potential submission overhead and to a static task graph which is not necessarily adapted for execution on heterogeneous systems. A standard approach is to find a trade-off between the granularity needed by accelerator devices and the one required by CPU cores to achieve performance. To address these problems, we extend the STF model in the StarPU runtime system to enable tasks subgraphs at runtime. We refer to these tasks as hierarchical tasks. This approach allows for a more dynamic task graph. This extended model combined with an automatic data manager allows to dynamically adapt the granularity to meet the optimal size of the targeted computing resource. We show that the hierarchical task model is correct and we provide an early evaluation on shared memory heterogeneous systems, using the Chameleon dense linear algebra library, Les systèmes à base de tâches ont gagné en popularité du fait de leur capacité à exploiter pleinement la puissance de calcul des architectures hétérogènes complexes. Un modèle de programmation courant est le modèle de soumission séquentielle de tâches (Sequential Task Flow, STF) qui malheureusement ne peut manipuler que des graphes de tâches statiques. Ceci conduit potentiellement à un surcoût lors de la soumission, et le graphe de tâches statique n'est pas nécessairement adapté pour s'exécuter sur un système hétérogène. Une solution standard consiste à trouver un compromis entre la granularité permettant d'exploiter la puissance des accélérateurs et celle nécessaire à la bonne performance des CPUs. Pour répondre à ces problèmes, nous proposons d'étendre le modèle STF fourni par le support d'exécution StarPU en y ajoutant la possibilité de transformer certaines tâches en sous-graphe durant l'exécution. Nous appelons ces tâches des tâches hiérarchiques. Cette approche permet d'exprimer des graphes de tâche plus dynamiques. En combinant ce nouveau modèle à un gestionnaire automatique des données, il est possible d'adapter dynamiquement la granularité pour fournir une taille optimale aux différentes ressources de calcul ciblées. Nous montrons dans ce rapport que le modèle des tâches hiérarchiques est valide ainsi qu'une première évaluation de ses performances en utilisant la bibliothèque d'algèbre linéaire dense Chameleon.

Abstract: International audience; Given the emergence of two-echelon distribution systems in several practical contexts, this paper tackles, at the strategic level, a distribution network design problem under uncertainty. This problem is defined as the two-echelon stochastic multi-period capacitated location-routing problem (2E-SM-CLRP). It considers a network partitioned into two capacitated distribution echelons: each echelon involves a specific location-assignment-transportation schema that must cope with the future demand. It aims to decide the number and location of warehousing/storage platforms (WPs) and distribution/fulfillment platforms (DPs), and on the capacity allocated from first echelon to second echelon platforms. In the second echelon, the goal is to construct vehicle routes that visit ship-to locations (SLs) from operating distribution platforms under a stochastic and time-varying demand and varying costs. This problem is modeled as a two-stage stochastic program with integer recourse, where the first-stage includes location and capacity decisions to be fixed at each period over the planning horizon, while routing decisions of the second echelon are determined in the recourse problem. We propose a logic-based Benders decomposition approach to solve this model. In the proposed approach, the location and capacity decisions are taken by solving the Benders master problem. After these first-stage decisions are fixed, the resulting sub-problem is a capacitated vehicle-routing problem with capacitated multiple depots (CVRP-CMD) that is solved by a branch-cut-and-price algorithm. Computational experiments show that instances of realistic size can be solved optimally within a reasonable time and provide relevant managerial insights on the impact of the stochastic and multi-period settings on the 2E-CLRP.

Abstract: Major advances were recently obtained in the exact solution of vehicle routing problems (VRPs). Sophisticated branch-cut-and-price (BCP) algorithms for some of the most classical VRP variants now solve many instances with up to a few hundreds of customers. However, adapting and reimplementing those successful algorithms for other variants can be a very demanding task. This work proposes a BCP solver for a generic model that encompasses a wide class of VRPs. It incorporates the key elements found in the best existing VRP algorithms: ng-path relaxation, rank-1 cuts with limited memory, path enumeration, and rounded capacity cuts; all generalized through the new concepts of “packing set” and “elementarity set”. The concepts are also used to derive a branching rule based on accumulated resource consumption and to generalize the Ryan and Foster branching rule. Extensive experiments on several variants show that the generic solver has an excellent overall performance, in many problems being better than the best specific algorithms. Even some non-VRPs, like bin packing, vector packing and generalized assignment, can be modeled and effectively solved.

Abstract: International audience; In this paper, we address the temporal knapsack problem (TKP). In this generalization of the classical knapsack problem, selected items enter and leave the knapsack at fixed dates. We solve the TKP with a dynamic program of exponential size, which is solved using a method called Successive Sublimation Dynamic Programming (SSDP). This method starts by relaxing a set of constraints from the initial problem, and iteratively reintroduces them when needed. We show that a direct application of SSDP to the temporal knapsack problem does not lead to an effective method, and that several improvements are needed to compete with the best results from the literature.

Abstract: International audience; We propose branch-cut-and-price algorithms for the classic bin packing problem and also for the following related problems: vector packing, variable sized bin packing and variable sized bin packing with optional items. The algorithms are defined as models for VRPSolver, a generic solver for vehicle routing problems. In that way, a simple parameterization enables the use of several branch-cut-and-price advanced elements: automatic stabilization by smoothing, limited-memory rank-1 cuts, enumeration, hierarchical strong branching and limited discrepancy search diving heuristics. As an original theoretical contribution, we prove that the branching over accumulated resource consumption (Gélinas et al. 1995), that does not increase the difficulty of the pricing subproblem, is sufficient for those bin packing models. Extensive computational results on instances from the literature show that the VRPSolver models have a performance that is very robust over all those problems, being often superior to the existing exact algorithms on the hardest instances. Several instances could be solved to optimality for the first time.

Abstract: International audience; The discontinuous Galerkin domain decomposition (DGDD) method couples subdomains of high-fidelity polynomial approximation to regions of low-dimensional resolution for the numerical solution of systems of conservation laws. In the low-fidelity regions, the solution is approximated by empirical modes constructed by Proper Orthogonal Decomposition and a reduced-order model is used to predict the solution. The high-dimensional model instead solves the system of conservation laws only in regions where the solution is not amenable to a low-dimensional representation. The coupling between the high-dimensional and the reduced-order models is then performed in a straightforward manner through numerical fluxes at discrete cell boundaries. We show results from application of the proposed method to parametric problems governed by the quasi-1D and 2D compressible Euler equations. In particular, we investigate the prediction of unsteady flows in a converging-diverging nozzle and over a NACA0012 airfoil in presence of shocks. The results demonstrate the stability and the accuracy of the proposed method and the significant reduction of the computational cost with respect to the high-dimensional model.

Abstract: Low-rank compression techniques are very promising for reducing memory footprintand execution time on a large spectrum of linear solvers. Sparse direct supernodal approaches areone these techniques. However, despite providing a very good scalability and reducing the memoryfootprint, they suffer from an important flops overhead in their unstructured low-rank updates. As a consequence, the execution time is not improved as expected. In this paper, we study asolution to improve low-rank compression techniques in sparse supernodal solvers. The proposedmethod tackles the overprice of the low-rank updates by identifying the blocks that have poorcompression rates. We show that block incomplete LU factorization, thanks to the block fill-inlevels, allows to identify most of these non-compressible blocks at low cost.This identification enables to postpone the low-rank compression step to trade small extra memory consumption fora better time to solution. The solution is validated within thePaStiXlibrary with a large set ofapplication matrices. It demonstrates sequential and multi-threaded speedup up to 8.5x, for smallmemory overhead of less than 1.49xwith respect to the original version., Les techniques de compression de rang faible sont très prometteuses au niveau de l’empreinte mémoire et du temps d’exécution sur un large spectre de solveurs linéaires. Les approches supernodales directes creuses font partie de ce spectre. Cependant, malgré leur très bonne scalabilité et leur empreinte mémoire plus faible, elles souffrent d’un surcoût calculatoire important dû aux mises à jour non-structurées de rang faible impliquées. En conséquence, le temps d’exécution n’est pas amélioré comme prévu. Dans cet article, nous étudions une solution pour améliorer les techniques de compression de rang faible dans les solveurs supernodaux creuses. La méthode proposée s’intéresse à ces mises à jour de rang faible plus coûteuses en identifiant les blocs avec de faibles taux de compression. Nous montrons que la factorisation LU incomplète par blocs, grâce aux niveaux de remplissage des blocs, permet d’identifier, à faible coût, la plupart de ces blocs non compressibles. Cette identification permet de reporter l’étape de compression de rang faible pour permettre un meilleur temps de résolution en échange d’une légère sur-consommation mémoire. La solution est validée dans la bibliothèque PaStiX avec un large ensemble de matrices issues d’applications. Il démontre une accélération séquentielle et multithread jusqu’à 8.5x, pour une augmentation de la consommation mémoire inférieure à 1.49x par rapport à la version originale.

Abstract: International audience; We consider the Shortest Path Problem with Resource Constraints (SPPRC) arising as a subproblem in state-of-the-art Branch-Cut-and-Price algorithms for vehicle routing problems. We propose a variant of the bi-directional label correcting algorithm in which the labels are stored and extended according to the so-called bucket graph. Such organization of labels helps to decrease significantly the number of dominance checks and the running time of the algorithm. We also show how the forward/backward route symmetry can be exploited and how to eliminate arcs from the bucket graph using reduced costs. The proposed algorithm can be especially beneficial for vehicle routing instances with large vehicle capacity and/or with time window constraints. Computational experiments were performed on instances from the distance constrained vehicle routing problem, including multi-depot and site-dependent variants, on the vehicle routing problem with time windows, and on the "nightmare" instances of the heterogeneous fleet vehicle routing problem. Significant improvements over the best algorithms in the literature were achieved and many instances could be solved for the first time.

Abstract: In this paper, we describe and evaluate an extension of the Chameleon library to operate with hierarchical matrices (H-Matrices) and hierarchical arithmetic (H-Arithmetic), producing efficient solvers for linear systems arising in Boundary Element Methods (BEM). Our approach builds upon an open-source H-Matrices library from Airbus, named Hmat-oss, that collects sequential numerical kernels for both hierarchical and low-rank structures; the tiled algorithms and task-parallel decompositions available in Chameleon for the solution of linear systems; andthe StarPU runtime system to orchestrate an efficient task-parallel (multi-threaded) execution on a multicore architecture.Using an application producing matrices with features close to real industrial applications, we present shared-memory results that demonstrate a fair level of performance, close to (and sometimes better than) the one offered by a pure H-Matrix approach, as proposed by Airbus Hmat proprietary (and non open-source) library. Hence, this combination Chameleon + Hmat-oss proposes the most efficient fully open-source software stack to solve dense compressible linear systems on shared memory architectures (distributed memory is under development).; Algorithmes parallèles pour améliorer l’efficacité dessolveurs utilisant des matrices hiérarchiquesRésumé :Dans cet article, nous présentons et évaluons les performances d’une extension de la bibliothèque Chameleon qui utilise des matrices hiérarchiques et des opérations en arithmétique hiérarchique afin de fournir une résolution efficace des systèmes linéaires apparaissant dans le cadre de la méthode des éléments finis de frontière (BEM). Notre approche se repose sur Hmat-oss, une bibliothèque de matrices hiérarchiques open-source fournie par Airbus qui propose des noyaux de calcul séquentiels pour les matrices hiérarchiques et de rang faible. Elle repose également sur les algorithmes à base de tuiles et le parallélisme par tâches disponible dans Chameleon pour la résolution de systèmes linéaires et sur le support d’exécution StarPU qui se charge d’ordonnancer efficacement les tâches dans un contexte multicœur.Afin de valider nos résultats, nous utilisons une application qui fournit des matrices similaires à celles obtenues dans un contexte industriel. Nous présentons des résultats en mémoire partagée qui présentent un très bon niveau de performance, proche (et parfois meilleur) que celui obtenu avec une approche H-matrice classique, comme proposée dans la bibliothèque propriétaire Hmat d’Airbus. Cette combinaison entre Chameleon et Hmat-ossest à ce jour la plus efficace implémentation open-source qui permet de compresser des systèmes linéaires en mémoire partagée (les développements étant en cours dans la version distribuée).

Abstract: The conjugate gradient (CG) method is the most widely used iterative scheme forthe solution of large sparse systems of linear equations when the matrix is symmetric positivedefinite. Although more than sixty year old, it is still a serious candidate for extreme-scalecomputation on large computing platforms. On the technological side, the continuous shrinkingof transistor geometry and the increasing complexity of these devices affect dramatically theirsensitivity to natural radiation, and thus diminish their reliability. One of the most common effectsproduced by natural radiation is the single event upset which consists in a bit-flip in a memory cellproducing unexpected results at application level. Consequently, the future computing facilitiesat extreme scale might be more prone to errors of any kind including bit-flip during calculation.These numerical and technological observations are the main motivations for this work, where wefirst investigate through extensive numerical experiments the sensitivity of CG to bit-flips in itsmain computationally intensive kernels, namely the matrix-vector product and the preconditionerapplication. We further propose numerical criteria to detect the occurrence of such soft errors; weassess their robustness through extensive numerical experiments.; La méthode du gradient conjugue (CG) est la méthode itérative la plus utilisée pour résoudre des systèmes linéaires creux de grande taille lorsque la matrice est symétrique définie positive. Bien que vieille de de soixante ans, cette méthode reste une candidate sérieuse pour être mise en œuvre pour la résolution de très grands systèmes linéaires sur des plateformes de calcul de très grande taille. Sur le plan technologique, la réduction permanente de la taille et la complexité croissante des composantes électroniques de ces calculateurs affecte dramatiquement leur sensibilité aux radiations cosmiques ce qui réduit leur fiabilité. L’un des effets les plus courants des rayonnements naturels est la perturbation due à un événement unique qui consiste en un retournement de bit dans une cellule mémoire produisant des résultats inattendus au niveau de l’application. Par conséquent, les futures installations informatiques à très grande échelle pourraient être plus sujettes à des erreurs de toute sorte. y compris le basculement de bit pendant le calcul. Ces observations numériques et technologiques sont les suivantes les principales motivations de ce travail, pour lequel nous étudions d’abord par le biais d’études approfondies et approfondies la sensibilité de la CG aux sauts de bits dans ses principaux domaines d’application.à forte intensité de calcul, à savoir le produit matrice-vecteur et le produit application du préconditionneur. Abstract: We consider the problem of how a teacher algorithm can enable an unknown Deep Reinforcement Learning (DRL) student to become good at a skill over a wide range of diverse environments. To do so, we study how a teacher algorithm can learn to generate a learning curriculum, whereby it sequentially samples parameters controlling a stochastic procedural generation of environments. Because it does not initially know the capacities of its student, a key challenge for the teacher is to discover which environments are easy, difficult or unlearnable, and in what order to propose them to maximize the efficiency of learning over the learnable ones. To achieve this, this problem is transformed into a surrogate continuous bandit problem where the teacher samples environments in order to maximize absolute learning progress of its student. We present a new algorithm modeling absolute learning progress with Gaussian mixture models (ALP-GMM). We also adapt existing algorithms and provide a complete study in the context of DRL. Using parameterized variants of the BipedalWalker environment, we study their efficiency to personalize a learning curriculum for different learners (embodiments), their robustness to the ratio of learnable/unlearnable environments, and their scalability to non-linear and high-dimensional parameter spaces. Abstract: International audience; An implicit relaxation scheme is derived for the simulation of multi-dimensional flows at all Mach numbers, ranging from very small to order unity. An analytical proof of the asymptotic preserving property is proposed and the divergence-free condition on the velocity in the incompressible regime is respected. The scheme possesses a general structure, which is independent of the considered state law and thus can be adopted to solve gas and fluid flows, but also deformations of elastic solids. This is achieved by adopting the Jin-Xin relaxation technique in order to get a linear transport operator. The spatial derivatives are thus independent of the EOS and an easy implementation of fully implicit time discretizations is possible. Several validations on multi-dimensional tests are presented, showing that the correct numerical viscosity is recovered in both the fully compressible and the low Mach regimes. An algorithm to perform grid adaptivity is also proposed, via the computation of the entropy residual of the scheme.

Abstract: International audience; High-order Discontinuous Galerkin Methods (DGM) are now routinely used for simulationof wave propagation, especially for geophysical applications. However, to fully take full advantage of thehigh-order space discretization, it is relevant to use a high-order time discretization. Hence, DGM arecurrently coupled with ADER schemes, which leads to high-order explicit time schemes, but requiresthe introduction of auxiliary unknowns. The memory can thus be considerably cluttered up. In thiswork, we propose a new high order time scheme, the so-called Nabla-p scheme. This scheme doesnot increase the storage costs since it is a single step method which does not require introducingauxiliary unknowns. Numerical results show that for a given accuracy, the new scheme requires lesscomputational burden regarding both the memory and the computational costs than the DG-ADERscheme; Les méthodes de Galerkin Discontinues (DGM) d’ordre élevé sont maintenant couramment utilisées pour la simulation de la propagation des ondes, en particulier pour les applicationsgéophysiques. Cependant, pour profiter pleinement d’une discrétisation en espace d’ordre élevé, ilest pertinent d’utiliser une discrétisation en temps d’ordre élevé. C’est pourquoi les DGM sont souvent associées à des schémas ADER, ce qui conduit à des formulations en temps explicites et d’ordreélevé. Toutefois, les méthodes DG-ADER nécessitent d’introduire des inconnue auxiliaire, ce qui peutencombrer considérablement la mémoire. Dans ce travail, nous proposons un nouveau schéma temporel d’ordre élevé, le schéma Nabla-p. Ce schéma n’augmente pas les coûts de stockage car il s’agitd’une méthode à un pas, sans utilisation d’inconnues auxiliaires. Les résultats numériques montrentqu’il nécessite moins d’espace mémoire et qu’il coûte moins cher que la méthode DG-ADER pour uneprécision donnée.

Abstract: International audience; In this paper, we propose graph-based models for several vehicle routing problems with intermediate stops: the capacitated multi-trip vehicle routing problem with time windows, the multi-depot vehicle routing problem with inter-depot routes, the arc routing problem with intermediate facilities under capacity and length restrictions and the green vehicle routing problem. In these models, the set of feasible routes is represented by a set of resource constrained paths in one or several graphs. Intermediate stops are supported by the possibility to define negative resource consumption for some arcs. The models that we propose are then solved by VRPSolver, which implements a generic branch-cut-and-price exact algorithm. Thus, a simple parameterization enables us to use several state-of-the-art algorithmic components: automatic stabilization by dual price smoothing, limited-memory rank-1 cuts, reduced cost-based arc elimination, enumeration of elementary routes, and hierarchical strong branching. For each problem, we numerically compare the proposed methodology with the best exact approach found in the literature. State-of-the-art computational results were obtained for all problems except one.

Abstract: Cell electroporation is a complex phenomenon, which consists in the emergence of defects in cell membranes subjected to electric pulses. Since the end of the 90’s biophysical models have been developed to explain and predict the conditions for cell electroporation. However the recent biological data, in particular those dealing with the influence of the repetition rate of the pulses challenge these biophysical models. In this chapter we introduce different biophysical models of electropore formation and we discuss their mathematical basis and their advantages and disadvantages. We also present the phenomenological modeling, which consists in designing the model on an empirical basis thanks to the experience. The aim of the chapter is to introduce the reader to different ways of modeling cell membrane electroporation, and to provide some possible directions to obtain a more reliable theory of electroporation in accordance with the experiments and with a justified theoretical basis.; Le but de ce rapport est de présenter les différentes approches biophysiques et phénoménologiques développées pour d´écrire l’électroperméabilisation de la membrane cellulaire. Nous repartons des modèles simples de circuits électriques équivalents, et celui de Schwan décrivant la membrane comme un condensateur mis en parallèle avec une résistance. Ensuite nous présentons les principes de la théorie de l’électroporation développée dans les années 90’ à partir des énergies libres des membranes, et qui a fait l’objet depuis de quelques modifications. Enfin nous présentons les approches phénoménologiques récentes qui permettent de comparer les données expérimentales et les simulations numériques. L’objectif est présenter les avantages et les désavantages de chaque approche afin d’ouvrir de possibles directions de recherches pour obtenir une théorie de l’électroporation plus en accord avec les observations, tout en se fondant sur une base théorique solide.

Abstract: International audience; The ever-increasing supercomputer architectural complexity emphasizes the need for high-level parallel programming paradigms. Among such paradigms, task-based programming manages to abstract away much of the architecture complexity while efficiently meeting the performance challenge, even at large scale. Dynamic run-time systems are typically used to execute task-based applications, to schedule computation resource usage and memory allocations. While computation scheduling has been well studied, the dynamic management of memory resource subscription inside such run-times has however been little explored. This paper studies the cooperation between a task-based distributed application code and a run-time system engine to control the memory subscription levels throughout the execution. We show that the task paradigm allows to control the memory footprint of the application by throttling the task submission flow rate, striking a compromise between the performance benefits of anticipative task submission and the resulting memory consumption. We illustrate the benefits of our contribution on a compressed dense linear algebra distributed application.

Abstract: International audience; Examination of stone morphologies shows a great potential for the etiological diagnosis of stone disease. Endoscopic Stone Recognition (ESR) can thereby provide essential morpho-constitutional analysis of stones in-situ, and becomes a method of choice for an effective management of patients with kidney stones. Here, we show that both visual and automatic ESR can be performed within a LASER-induced spraying session. ESR may therefore be beneficial to still apply an etiological approach in lithiasis. We discuss the added value of Artificial Intelligence in the entire patient care process. Prospects and requirements for widespread applications of ESR in a clinical practice are evaluated.

Abstract: International audience; We propose to extend the fix of Roe's approximate Riemann solver developed for the Barotropic Euler equations in [2] to the full Euler equations. This scheme is built mainly to handle low Mach acoustic waves. Moreover, compared to pressure-centered type schemes, this numerical fix has the advantage of improving the numerical solution in the sense that the oscillating modes are reduced. The theoretical study is based on a two-time scales asymptotic analysis. It is proved that the Euler system equipped with a general equation of state is consistent with a first-order wave system in a low Mach number regime. Similar analysis is performed at the discrete level on the Roe scheme to derive the new fix. Numerical tests confirm the results obtained for the Barotropic case about the ability of this fix to deal with both steady and low Mach acoustic computations also in the case of full Euler equations.

Abstract: These notes are an overview of some classical linear methods in Multivariate Data Analysis. This is a good old domain, well established since the 60's, and refreshed timely as a key step in statistical learning. It can be presented as part of statistical learning, or as dimensionality reduction with a geometric flavor. Both approaches are tightly linked: it is easier to learn patterns from data in low dimensional spaces than in high-dimensional spaces. It is shown how a diversity of methods and tools boil down to a single core methods, PCA with SVD, such that the efforts to optimize codes for analyzing massive data sets like distributed memory and task-based programming or to improve the efficiency of the algorithms like Randomised SVD can focus on this shared core method, and benefit to all methods.; Ce document brosse un panorama des méthodes linéaires de l'Analyse de données multivariées. Il s'agit d'un domaine ancien et classique, bien établi depuis les années 60, et redevenu d'actualité en tant qu'étape clé dans l'apprentissage statistique. On peut considérer ces méthodes comme faisant partie d'une approche algébrique de l'apprentissage statistique ou bien comme une réduction de dimension avec une tonalité plus géométrique. Ces deux approches sont étroitement liées : il est plus facile d'apprendre des patterns des données dans des espaces à faible dimension que dans des espaces à grande dimension. Nous montrons comment une apparente diversité de méthodes et outils se réduit en fait pour un tableau à une seule méthode : l'Analyse en Composantes Principales, avec la SVD (Singular Value Decomposition), de telle sorte que les efforts d'optimisation des codes pour l'analyse de jeux de données massives pourraient eut se focaliser sur cette méthode centrale partagée, au bénéfice de toutes les méthodes. Abstract: International audience; The interest on embedded boundary methods is increasing in Computational Fluid Dynamics because they simplify the mesh generation problem when dealing with the Navier-Stokes equations. To give a few examples, they simplify the simulation of multi-physics flows, the coupling of fluid-solid interactions in situation of large motions or deformations. Nevertheless an accurate treatment of the wall boundary conditions remains an issue of the method. In this work, a penalty term added to the Navier-Stokes equations accounts for the wall boundary conditions and accuracy is recovered using mesh adaptation, thanks to the potential of unstructured meshes.

Abstract: We introduce and motivate several variants of the bin packing problem where bins are assigned to time slots, and minimum and maximum lags are required between some pairs of items. We suggest two integer programming formulations for the general problem: a compact one and a stronger formulation with an exponential number of variables and constraints. We propose a branch-cut-and-price approach that exploits the latter formulation. For this purpose, we devise separation algorithms based on a mathematical characterization of feasible assignments for two important special cases of the problem: when the number of possible bins available at each period is infinite and when this number is limited to one and time lags are nonnegative. Computational experiments are reported for instances inspired from a real-case application of chemical treatment planning in vineyards, as well as for literature instances for special cases of the problem. The experimental results show the efficiency of our branch-cut-and-price approach, as it outperforms the compact formulation on newly proposed instances and is able to obtain improved lower and upper bounds for literature instances. Summary of Contribution: The paper considers a new variant of the bin packing problem, which is one of the most important problems in operations research. A motivation for introducing this variant is given, as well as a real-life application. We present a novel and original exact branch-cut-and-price algorithm for the problem. We implement this algorithm, and we present the results of extensive computational experiments. The results show a very good performance of our algorithm. We give several research directions that can be followed by subsequent researchers to extend our contribution to more complex and generic problems.

Abstract: The optimization community has made significant progress in solving Vehicle Routing Problems (VRPs) to optimality using sophisticated Branch-Cut-and-Price (BCP) algorithms. VRPSolver is a BCP algorithm with excellent performance in many VRP variants. However, its complex underlying mathematical model makes it hardly accessible to routing practitioners. To address this, VRPSolverEasy provides a Python interface to VRPSolver that does not require any knowledge of Mixed Integer Programming modeling. Instead, routing problems are defined in terms of familiar elements such as depots, customers, links, and vehicle types. VRPSolverEasy can handle several popular VRP variants and arbitrary combinations of them.

Abstract: International audience; The study of numerical models for the human body has become a major focus of the research community in biology and medicine. For instance, numerical ionic models of a complex organ, such as the heart, must be able to represent individual cells and their interconnections through ionic channels, forming a system with billions of cells, and requiring efficient code to handle such a large system. The modeling of the electrical system of the heart combines a compute-intensive kernel that calculates the intensity of current flowing through cell membranes, and feeds a linear solver for computing the electrical potential of each cell. Considering this context, we propose limpetMLIR, a code generator and compiler transformer to accelerate the kernel phase of ionic models and bridge the gap between compiler technology and electrophysiology simulation. LimpetMLIR makes use of the MLIR infrastructure, its dialects, and transformations to drive forward the study of ionic models, and accelerate the execution of multi-cell systems. Experiments conducted in 43 ionic models show that our limpetMLIR based code generation greatly outperforms current state-ofthe-art simulation systems by an average of 2.9×, reaching peak speedups of more than 15× in some cases. To our knowledge, this is the first work that deeply connects an optimizing compiler infrastructure to electrophysiology models of the human body, showing the potential benefits of using compiler technology in the simulation of human cell interactions.

Abstract: In this paper, a parametrization strategy based on reduced order methods is presented for tumor growth PDE models. This is applied to a new simple spatial model for lung metastasis including angiogenesis. The goal is to help clinicians monitoring tumors and eventually predicting their evolution or response to a particular kind of treatment. To illustrate the whole approach, a clinical case including the natural history of the lesion, the response to a chemotherapy, and the relapse before a radiofrequency ablation is presented.

We introduce a new algorithm that effectively handles the situation of almost rank deficient block generated by the block Arnoldi procedure and that enables the recycling of spectral information at restart. The first feature is inherited from an algorithm introduced by Robbé and Sadkane~[M. Robbé and M. Sadkane. Exact and inexact breakdowns in the block GMRES method. Abstract: International audience; Minimizing the weighted number of tardy jobs {on one machine} is a classical and intensively studied scheduling problem. In this paper, we develop a two-stage robust approach, where exact weights are known after accepting to perform the jobs, and before sequencing them on the machine. This assumption allows diverse recourse decisions to be taken in order to better adapt one's mid-term plan.The contribution of this paper is twofold: first, we introduce a new scheduling problem and model it as a min-max-min optimization problem with mixed-integer recourse by extending existing models proposed for the deterministic case. Second, we take advantage of the special structure of the problem to propose twosolution approaches based on results from the recent robust optimization literature: namely the finite adaptability (Bertsimas and Caramanis, 2010) and a convexification-based approach (Arslan and Detienne, 2022). We also study the additional cost of the solutions if the sequenceof jobs has to be decided before the uncertainty is revealed.Computational experiments are reported to analyze the effectiveness of our approaches.

Abstract: International audience; To amortize the cost of MPI communications, distributed parallel HPC applications can overlap network communications with computations in the hope that it improves global application performance. When using this technique, both computations and communications are running at the same time. But computation usually also performs some data movements. Since data for computations and for communications use the same memory system, memory contention may occur when computations are memory-bound and large messages are transmitted through the network at the same time.In this paper we propose a model to predict memory bandwidth for computations and for communications when they are executed side by side, according to data locality and taking contention into account. Elaboration of the model allowed to better understand locations of bottleneck in the memory system and what are the strategies of the memory system in case of contention. The model was evaluated on many platforms with different characteristics, and showed a prediction error in average lower than 4 %.

Abstract: International audience; Process mapping (or process placement) is a useful algorithmic technique to optimize the way applications are launched and executed onto a parallel machine. By taking into account the topology of the machine and the affinity between the processes, process mapping helps reducing the communication time of the whole parallel application. Here, we present TopoMatch, a generic and versatile library and algorithm to address the process placement problem. We describe its features and characteristics, and we report different use-cases that benefit from this tool. We also study the impact of different factors: sparsity of the input affinity matrix, trade-off between the speed and the quality of the mapping procedure as well as the impact of the uncertainty (noise) onto the input.

Abstract: We propose a new family of formulations with route-based variables for the split delivery vehicle routing problem with and without time windows. Each formulation in this family is characterized by the maximum number of different quantities of demand that can be delivered to a customer during a vehicle visit. As opposed to previous formulations in the literature, the exact delivery quantities are not always explicitly known in this new family. The validity of these formulations is ensured by an exponential set of non-robust constraints. We also explore a property of optimal solutions that allows us to specify a minimum delivery quantity based on customer demand and vehicle capacity, and this number is often greater than one. We use this property to reduce the number of possible delivery quantities in our formulations, improving the solution times of the computationally strongest formulation in the family. In addition, we propose new variants of non-robust cutting planes that strengthen the formulations, which are limited-memory subset-row covering inequalities and limited-memory strong $k$-path inequalities. Finally, we develop a branch-cut-and-price algorithm to solve our formulations enriched with the proposed valid inequalities, which resorts to state-of-the-art algorithmic enhancements. We show how to effectively manage the non-robust cuts when solving the pricing problem that dynamically generates route variables. Numerical results indicate that our formulations and BCP algorithm establish new state-of-the-art results for the variant with time windows since all benchmark instances with 50 customers and many instances with 100 customers are solved to optimality for the first time. Several instances of the variant without time windows are solved to proven optimality for the first time.

Abstract: The Capacitated Location-Routing Problem consists in, given a set of locations and a set of customers, determining in which locations one should install depots with limited capacity, and for each depot, design a number of routes to supply customer demands. We provide a formulation that includes depot variables, edge variables, assignment variables, and an exponential number of route variables, together with some new families of valid inequalities, leading to a branch-cut-and-price algorithm. The main original methodological contribution of the article is the Route Load Knapsack Cuts, a family of non-robust cuts, defined over the route variables, devised to strengthen the depot capacity constraints. We explore the monotonicity and the superadditivity properties of those cuts to adapt the labeling algorithm, used in the pricing, for handling the additional dual variables efficiently. Computational experiments show that several Capacitated Location-Routing previously unsolved instances from the literature can now be solved to optimality. Additional experiments with hard instances of the Vehicle Routing Problem with Capacitated Multiple Depots and with instances of the Vehicle Routing Problem with Time Windows and Shifts indicate that the newly proposed cuts are also effective for those problems.

Abstract: Fast Multipole Methods (FMM) are a fundamental operation for the simulation of many physical problems. The high performance design of such methods usually requires to carefully tune the algorithm for both the targeted physics and the hardware. In this paper, we propose a new approach that achieves high performance across architectures. Our method consists of expressing the FMM algorithm as a task flow and employing a state-of-the-art runtime system, StarPU, in order to process the tasks on the different processing units. We carefully design the task flow, the mathematical operators, their Central Processing Unit (CPU) and Graphics Processing Unit (GPU) implementations, as well as scheduling schemes. We compute potentials and forces of 200 million particles in 48.7 seconds on a homogeneous 160 cores SGI Altix UV 100 and of 38 million particles in 13.34 seconds on a heterogeneous 12 cores Intel Nehalem processor enhanced with 3 Nvidia M2090 Fermi GPUs., No. RR-7981 (2012)

Abstract: We consider the solution of linear systems with tensor product structure using a GMRES algorithm. In order to cope with the computational complexity in large dimension both in terms of floating point operations and memory requirement, our algorithm is based on low-rank tensor representation, namely the Tensor Train format. In a backward error analysis framework, we show how the tensor approximation affects the accuracy of the computed solution. With the bacwkward perspective, we investigate the situations where the $(d+1)$-dimensional problem to be solved results from the concatenation of a sequence of $d$-dimensional problems (like parametric linear operator or parametric right-hand side problems), we provide backward error bounds to relate the accuracy of the $(d+1)$-dimensional computed solution with the numerical quality of the sequence of $d$-dimensional solutions that can be extracted form it. This enables to prescribe convergence threshold when solving the $(d+1)$-dimensional problem that ensures the numerical quality of the $d$-dimensional solutions that will be extracted from the $(d+1)$-dimensional computed solution once the solver has converged. The above mentioned features are illustrated on a set of academic examples of varying dimensions and sizes.; Nous considérons la résolution de systèmes linéaires avec une structure de produit tensoriel en utilisant un algorithme GMRES. Afin de faire face à la complexité de calcul en grande dimension, à la fois en termes d'opérations en virgule flottante et d'exigences de mémoire, notre algorithme est basé sur une représentation tensorielle à faible rang, à savoir le format Tensor Train. Dans un cadre d'analyse d'erreur inverse, nous montrons comment l'approximation tensorielle affecte la précision de la solution calculée. Dans une perspective d'erreur inverse, nous étudions les situations où le problème de dimension $(d+1)$ à résoudre résulte de la concaténation d'une séquence de problèmes de dimension $d$ (comme les problèmes d'opérateurs linéaires paramétriques ou de second membres paramétriques), nous fournissons des bornes d'erreur inverse pour relier la précision de la solution calculée de dimension $(d+1)$ à la qualité numérique de la séquence de solutions de dimension $d$ qui peut être extraite de celle-ci. Cela permet de prescrire un seuil de convergence lors de la résolution du problème à $(d+1)$ dimensions qui garantit la qualité numérique des solutions à $d$ dimensions qui seront extraites de la solution calculéeenà $(d+1)$ dimensions une fois que le solveur aura convergé. Abstract: International audience; Parallel file systems are at the core of HPC I/O infrastructures. Those systems minimize the I/O time of applications by separating files into fixed-size chunks and distributing them across multiple storage targets. Therefore, the I/O performance experienced with a PFS is directly linked to the capacity to retrieve these chunks in parallel. In this work, we conduct an in-depth evaluation of the impact of the stripe count (the number of targets used for striping) on the write performance of BeeGFS, one of the most popular parallel file systems today. We consider different network configurations and show the fundamental role played by this parameter, in addition to the number of compute nodes, processes and storage targets. Through a rigorous experimental evaluation, we directly contradict conclusions from related work. Notably, we show that sharing I/O targets does not lead to performance degradation and that applications should use as many storage targets as possible. Our recommendations have the potential to significantly improve the overall write performance of BeeGFS deployments and also provide valuable information for future work on storage target allocation and stripe count tuning.

Abstract: In the context where the representation of the data is decoupled from the arithmetic used to process them, we investigate the backward stability of two backward-stable implementations of the GMRES method, namely the so-calledModified Gram-Schmidt (MGS) and the Householder variants. Considering data may be compressed to alleviate the memory footprint, we are interested in the situation where the leading part of the rounding error is related to the datarepresentation. When the data representation of vectors introduces componentwise perturbations, we show that the existing backward stability analyses of MGS-GMRES and Householder-GMRES still apply. We illustrate this backward stability property in a practical context where an agnostic lossy compressor is employed and enables the reduction of the memory requirement to store the orthonormal Arnoldi basis or the Householder reflectors. Although technical arguments of the theoretical backward stability proofs do not readily apply to the situation where only the normwise relative perturbations of the vector storage can be controlled, we show experimentally that the backward stability is maintained; that is, the attainable normwise backward error is of the same order as the normwise perturbations induced by the data storage. We illustrate it with numerical experiments in two practical different contexts. The first one corresponds to the use of an agnostic compressor where vector compression is controlled normwise. The second one arises in the solution of tensor linear systems, where low-rank tensor approximations based on Tensor-Train is considered to tackle the curse of dimensionality., Dans le contexte où la représentation des données est découplée de l’arithmétique utilisée pour les traiter, nous étudions la stabilité inverse des deux implémentations stables de la méthode GMRES, à savoir la variante dite Modified Gram-Schmidt (MGS) et la variante Householder. Considérant que les données peuvent être compressées pour réduire l’empreinte mémoire, nous nous intéressons à la situation où la partie principale de l’erreur d’arrondi est liée à la représentation des données. Lorsque la représentation des données des vecteurs introduit des perturbations par composantes, les analyses de stabilité inverse existantes de MGS-GMRES [27] et Householder-GMRES [15] restent applicables. Nous illustrons cette propriété de stabilité dans un contexte pratique pratique où un compresseur agnostique à perte est utilisé et permet de réduire la mémoire nécessaire pour stocker la base orthonormale d’Arnoldi ou les réflecteurs de Householder. Bien que les arguments techniques des preuves théoriques de de stabilité inversene s’appliquent pas facilement à la situation où seules les perturbations relatives en norme sont utilisées, nous montrons expérimentalement que la stabilité inverse est maintenue ; c’est-à-dire que l’erreur inverse atteignable est du même ordre que les perturbations normalisées induites par le stockage des données. Nous rapportons des expériences numériques dans deux contextes pratiques différents. Le premier correspond à l’utilisation d’un compresseur agnostique. Le deuxième se présente dans la résolution de systèmes linéaires tensoriels, définis sur un produit tensoriel d’espaces linéaires, où les approximations tensorielles à faible rang basées sur Tensor-Train [26] est envisagée pour lutter contre la malédiction de la dimensionnalité.

Abstract: One of the main performance issues faced by highperformance platforms is the delay caused by concurrent applications performing I/O. When this happens, applications sharing the I/O bandwidth create congestion, which delays the execution time and affects the platform's overall performance. Several solutions have been proposed to tackle I/O congestion. Among those solutions, I/O scheduling strategies are an essential solution to this problem in HPC systems. Currently, their main drawback is the amount of information needed. In this work, we propose a novel framework for I/O management, IO-SETS. We present the potential of this framework through a simple scheduling solution called SET-10, an I/O scheduling solution that demands minimum information from users and can be easily integrated into HPC environments.

Abstract: National audience; Les supports d'exécution parallèles distribués permettent généralement de recouvrir les communications réseau par des calculs, pour amortir le coût des communications, et ainsi espérer optimiser les performances des applications HPC. Le recouvrement signifie exécuter simultanément les communications et les calculs.Nous avons commencé par étudier les interactions entre les calculs et les communications lorsqu'ils sont exécutés en parallèle. Nous avons découvert que des interactions existent, et qu'elles peuvent dégrader les performances. En plus des variations de fréquences et du surcoût causé par le support d'exécution, la cause principale de cet impact est la contention mémoire. Cette contention peut être due au trafic au sein du système gérant la mémoire, qui est généré par les accès mémoire émis simultanément par les communications réseaux et les cœurs de calcul. Nous avons montré que cette contention peut fortement pénaliser les performances du réseau, mais également, dans une moindre mesure, perturber les calculs. Nous nous sommes intéressés de plus aux différents facteurs qui font varier la contention mémoire et donc l'impact sur les performances : la contention dégrade plus les performances lorsque les calculs sont limités par les accès mémoire et la taille des messages échangés sur le réseau est importante.Afin de décrire et prédire le débit mémoire accordé respectivement aux calculs et aux communications lorsqu'ils sont exécutés en parallèle, nous avons proposé un modèle prenant en compte la contention mémoire, ainsi que le placement des données utilisées par les communications et les calculs. L'élaboration de ce modèle nous a permis de comprendre que, parmi les composants du système mémoire, les contrôleurs des nœuds NUMA sont plus sujets à contention que les liens inter-processeurs. De même qu'en cas de contention, le système préfère d'abord réduire la bande-passante mémoire accordée aux communications, pour pouvoir satisfaire le plus longtemps possible les besoins des cœurs exécutant des calculs. Cependant, une bande-passante mémoire minimale est toujours assurée pour les communications. Le modèle a été évalué sur plusieurs machines avec différentes caractéristiques et ses prédictions ont une erreur en moyenne inférieure à 4%.

Abstract: International audience; The aim of this article is to thoroughly identify the spurious mode that jeopardizes the convergence of usual upwind numerical schemes for compressible flows when the Mach number goes to 0. We show that this spurious mode is the long time limit of a wave system whose properties and discretization depend on the scheme used for the compressible system. Once this spurious mode is identified, a filtering method is developed for removing it from the solution of stationary low Mach number compressible flow. Numerical results confirm that at the price of the computation of a long time solution of the wave system, the accuracy of an inaccurate solution of a low Mach number compressible flow can be greatly improved by this filtering method

Abstract: A computational model is developed to investigate the jump of a self-propelled dolphin out of water. This model relies on the Navier–Stokes equations, where a fictitious domain approach with the volume penalization method is used for fluid-structure coupling, and the continuous surface force approach is used to model the water–air interface, the latter being tracked in a level-set framework. The dolphin's geometry is based on freely available data from the literature. While body deformation is imposed, the leading linear and angular displacements are computed from Newton’s laws. Numerical simulations show that it is necessary to generate large propulsives forces to allow the jump out of water. When the dolphin is out of water, its trajectory follows a purely ballistic one.

Abstract: International audience; We propose a confidence-based design approach robust to turbulence closures model-form uncertainty in Reynolds-Averaged Navier-Stokes computational models. The Eigenspace Perturbation Method is employed to compute turbulence closure uncertainty estimates of the performance targeted by the optimizer. The magnitude of the uncertainty estimates is exploited to establish an indicator parameter associated to the credibility of numerical prediction. The proposed approach restricts the optimum search only to design space regions for which the credibility indicator suggests trustworthy RANS model predictions. In this way, we improve the efficiency of the design process, potentially avoiding designs for which the computational model is unreliable. The reference test case consists in a two-dimensional single element airfoil resembling a morphing wing section in a high-lift configuration. Results show that the prediction credibility constraint has a non negligible impact on the definition of the optimal design.

Abstract: International audience; To amortize the cost of MPI communications, distributed parallel HPC applications can overlap network communications with computations in the hope that it improves global application performance. When using this technique, both computations and communications are running at the same time. But computation usually also performs some data movements. Since data for computations and for communications use the same memory system, memory contention may occur when computations are memory-bound and large messages are transmitted through the network at the same time. In this paper we propose a model to predict memory bandwidth for computations and for communications when they are executed side by side, according to data locality and taking contention into account. Elaboration of the model allowed to better understand locations of bottleneck in the memory system and what are the strategies of the memory system in case of contention. The model was evaluated on many platforms with different characteristics, and showed a prediction error in average lower than 4 %.

Abstract: The collection and the analysis of kidney stone morphological criteria are essential for an aetiological diagnosis of stone disease. However, in-situ LASER-based fragmentation of urinary stones, which is now the most established chirurgical intervention, may destroy the morphology of the targeted stone. In the current study, we assess the performance and added value of processing complete digital endoscopic video sequences for the automatic recognition of stone morphological features during a standard-of-care intra-operative session. To this end, a computer-aided video classifier was developed to predict in-situ the morphology of stone using an intra-operative digital endoscopic video acquired in a clinical setting. The proposed technique was evaluated on pure (i.e. include one morphology) and mixed (i.e. include at least two morphologies) stones involving "Ia/Calcium Oxalate Monohydrate (COM)", "IIb/ Calcium Oxalate Dihydrate (COD)" and "IIIb/Uric Acid (UA)" morphologies. 71 digital endoscopic videos (50 exhibited only one morphological type and 21 displayed two) were analyzed using the proposed video classifier (56840 frames processed in total). Using the proposed approach, diagnostic performances (averaged over both pure and mixed stone types) were as follows: balanced accuracy=88%, sensitivity=80%, specificity=95%, precision=78% and F1-score=78%. The obtained results demonstrate that AI applied on digital endoscopic video sequences is a promising tool for collecting morphological information during the time-course of the stone fragmentation process without resorting to any human intervention for stone delineation or selection of good quality steady frames. To this end, irrelevant image information must be removed from the prediction process at both frame and pixel levels, which is now feasible thanks to the use of AI-dedicated networks., 16 pages, 4 figures, 3 tables

Abstract: International audience; There is a large space of NUMA and hardware prefetcher configurations that can significantly impact the performance of an application. Previous studies have demonstrated how a model can automatically select configurations based on the dynamic properties of the code to achieve speedups. This paper demonstrates how the static Intermediate Representation (IR) of the code can guide NUMA/prefetcher optimizations without the prohibitive cost of performance profiling. We propose a method to create a comprehensive dataset that includes a diverse set of intermediate representations along with optimum configurations. We then apply a graph neural network model in order to validate this dataset. We show that our static intermediate representation based model achieves 80% of the performance gains provided by expensive dynamic performance profiling based strategies. We further develop a hybrid model that uses both static and dynamic information. Our hybrid model achieves the same gains as the dynamic models but at a reduced cost by only profiling 30% of the programs.

Abstract: International audience; In this paper, we are interested in the exact solution of the vehicle routing problem with back-hauls (VRPB), a classical vehicle routing variant with two types of customers: linehaul (delivery) and backhaul (pickup) ones. We propose two branch-cut-and-price (BCP) algorithms for the VRPB. The first of them follows the traditional approach with one pricing subproblem, whereas the second one exploits the linehaul/backhaul customer partitioning and defines two pricing sub-problems. The methods incorporate elements of state-of-the-art BCP algorithms, such as rounded capacity cuts, limited-memory rank-1 cuts, strong branching, route enumeration, arc elimination using reduced costs and dual stabilization. Computational experiments show that the proposed algorithms are capable of obtaining optimal solutions for all existing benchmark instances with up to 200 customers, many of them for the first time. It is observed that the approach involving two pricing subproblems is more efficient computationally than the traditional one. Moreover, new instances are also proposed for which we provide tight bounds. Also, we provide results for benchmark instances of the heterogeneous fixed fleet VRPB and the VRPB with time windows.

This paper contains the results of such tests of elementary functions from several computer companies.The data (see Table I) demonstrate that the industry does not satisfy the needs of those who require accurate and efficient mathematical software.

Abstract: International audience; Objective: To assess automatic computer-aided in situ recognition of the morphological features of pure and mixed urinary stones using intra-operative digital endoscopic images acquired in a clinical setting.Materials and methods: In this single-centre study, a urologist with 20 years' experience intra-operatively and prospectively examined the surface and section of all kidney stones encountered. Calcium oxalate monohydrate (COM) or Ia, calcium oxalate dihydrate (COD) or IIb, and uric acid (UA) or IIIb morphological criteria were collected and classified to generate annotated datasets. A deep convolutional neural network (CNN) was trained to predict the composition of both pure and mixed stones. To explain the predictions of the deep neural network model, coarse localization heat-maps were plotted to pinpoint key areas identified by the network.Results: This study included 347 and 236 observations of stone surface and stone section, respectively; approximately 80% of all stones exhibited only one morphological type and approximately 20% displayed two. A highest sensitivity of 98% was obtained for the type 'pure IIIb/UA' using surface images. The most frequently encountered morphology was that of the type 'pure Ia/COM'; it was correctly predicted in 91% and 94% of cases using surface and section images, respectively. Of the mixed type 'Ia/COM + IIb/COD', Ia/COM was predicted in 84% of cases using surface images, IIb/COD in 70% of cases, and both in 65% of cases. With regard to mixed Ia/COM + IIIb/UA stones, Ia/COM was predicted in 91% of cases using section images, IIIb/UA in 69% of cases, and both in 74% of cases.Conclusions: This preliminary study demonstrates that deep CNNs are a promising method by which to identify kidney stone composition from endoscopic images acquired intra-operatively. Both pure and mixed stone composition could be discriminated. Collected in a clinical setting, surface and section images analysed by a deep CNN provide valuable information about stone morphology for computer-aided diagnosis.

Abstract: National audience; Les systèmes à base de tâches ont gagné en popularité du fait de leur capacité à exploiter pleinement la puissance de calcul des architectures hétérogènes complexes. Un modèle de programmation courant est le modèle de soumission séquentielle de tâches (Sequential Task Flow, STF) qui malheureusement ne peut manipuler que des graphes de tâches statiques. Ceci conduit potentiellement à un surcoût lors de la soumission, et le graphe de tâches statique n'est pas nécessairement adapté pour s'exécuter sur un système hétérogène. Une solution standard consiste à trouver un compromis entre la granularité permettant d'exploiter la puissance des accélérateurs et celle nécessaire à la bonne performance des CPU. Pour répondre à ces problèmes, nous proposons d'étendre le modèle STF fourni par le support d'exécution STARPU [4] en y ajoutant la possibilité de transformer certaines tâches en sous-graphes durant l'exécution. Nous appelons ces tâches des tâches hiérarchiques. Cette approche permet d'exprimer des graphes de tâches plus dynamiques. En combinant ce nouveau modèle à un gestionnaire automatique des données, il est possible d'adapter dynamiquement la granularité pour fournir une taille optimale aux différentes ressources de calcul ciblées. Nous montrons dans cet article que le modèle des tâches hiérarchiques est valide et nous donnons une première évaluation de ses performances en utilisant la bibliothèque d'algèbre linéaire dense CHAMELEON [1].

Abstract: International audience; We study the prize-collecting job sequencing problem with one common and multiple secondary resources. In this problem, a set of jobs is given, each with a profit, multiple time windows for its execution, and a duration during which it requires the main resource. Each job also requires a preassigned secondary resource before, during, and after its use of the main resource. The goal is to select and schedule the subset of jobs that maximize the total profit. We present a new mixed integer linear programming formulation of the problem and a branch-cut-and-price algorithm as an exact solution method. We also introduce a heuristic algorithm to tackle larger instances. Extensive numerical experiments show that our exact algorithm can solve to optimality literature instances with up to 500 jobs for a particular dataset and up to 250 jobs for another dataset with different characteristics. Our heuristic builds high-quality solutions in a small computational time. It computes new best-known solutions for most of the larger instances.
