In this dissertation the mechanistic causes of the adverse effects of marketed fluoroquinolone antibiotics in human cells were studied by the elucidation of protein off-targets using chemo-proteomic methodologies. Additionally, the dual mode of action of novel indolin-2-one nitroimidazole antibiotics in pathogenic Staphylococcus aureus was identified. Both projects aimed to address limitations of current antibiotic classes and contribute to efforts against the bacterial resistance crisis., In dieser Dissertation wurden die mechanistischen Ursachen für die humanen Nebenwirkungen von vermarkteten Fluorchinolon-Antibiotika untersucht, indem Protein-Off-Targets mit Hilfe chemo-proteomischer Methoden aufgeklärt wurden. This thesis investigates modeling High Throughput Screening datasets in drug discovery via Gradient Boosting Machines for the efficient identification of bioactive molecules. New computational approaches are developed to tackle class imbalance and dataset noise. Additionally, large-scale benchmarking of Gradient Boosting Machine variants and molecular fingerprints are performed to identify best practices for modeling this class of datasets., In dieser Arbeit wird die Modellierung von Hochdurchsatz-Screening-Datensätzen in der Arzneimittelforschung mit Gradient Boosting Machines zur Identifizierung bioaktiver Moleküle untersucht. This thesis addresses bacterial biofilms on implants and the inhibition of cancer cell proliferation by the natural product Neocarzilin A. A novel prodrug strategy using Pd-labile antibiotics activated by Pd nanosheets to inhibit biofilm formation was developed and BST-2 was identified as a target responsible for the anti-proliferative effect of Neocarzilin A., Diese Arbeit behandelt bakterielle Biofilme auf Implantaten und die Inhibition von Krebszellwachstum durch den Naturstoff Neocarzilin A. The catechol moiety forms part of a breadth of natural products with biological relevance for plants, animals, and bacteria. In this work, protein targets of catechol compounds were elucidated in bacteria and in human cells using chemical proteomics. In the first part, the chemotaxis protein CheW was revealed as a major target of the eukaryotic catecholamine hormone epinephrine in the aquatic pathogen V. campbellii. The complexity of biological live relies on the dynamic organization of proteins into functional networks. Understanding these systems is critical in gaining insights into the regulatory mechanisms shaping cellular function in physiological and pathophysiological conditions. One of these systems are cullin-RING ubiquitin E3 ligases, which regulate virtually all eukaryotic processes and are comprised of over 300 unique complexes. Their modular nature allows them to dynamically adjust to the needs of the cell based on external and internal stimuli, but our understanding of the molecular mechanism of this reshaping and what CRL complexes are assembled and active at a given moment is lacking. To better elucidate the process of CRL assembly and disassembly, we validate the structural mechanism by which CAND1 enables dynamic assembly in cells, by examining how mutations of CAND1 affect degradation of CRL1 substrates and the cellular CRL1 landscape. To enable probing of active CRLs, we developed a suite of synthetic antibodies recognizing active cullins. These probes target active cullins by detecting both their modification with NEDD8 and them assuming the active structural conformation. Implementing our probe to profile the networks of activated CUL1-4-containing E3s in cells revealed the complexes' responses to various stimuli. By profiling several cell types, we observed variations in their baseline neddylated CRL repertoires, which directly impact the efficiency of targeted protein degradation. Moreover, our probe unveiled the differential rewiring of CRL networks across distinct primary cell activation pathways. These findings underscore the importance of conformation-specific probes, which enable nonenzymatic activity-based profiling across a network of varied multiprotein complexes. In the case of neddylated CRLs, this approach reveals widespread regulation and has the potential to facilitate the development of degrader drugs., Die Komplexität des biologischen Lebens beruht auf der dynamischen Organisation von Proteinen in funktionellen Netzwerken. Phenanthroline and bipyridine scaffolds are among the most widely used chelating ligands in organic synthesis. In this Ph.D. thesis, new chiral ligands were developed, combining the favorable properties of these dinitrogen compounds with a chiral backbone featuring a lactam motif. The applicability of these ligands was investigated in C–H bond activation, examining hydrogen bonds as a control element for substrate coordination. In this context, a novel bipyridine ligand was successfully applied in iridium-catalyzed borylation of hydantoins, achieving yields up to 83%., Phenanthroline und Bipyridine gehören zu den am häufigsten verwendeten chelatisierenden Liganden in der organischen Synthese. The microbial methylamine metabolism is characterized by the use of the 22nd amino acid pyrrolysine and several complex cofactors. The production and incorporation of pyrrolysine into proteins in Escherichia coli was established. The 3D structures of four participating methyltransferases, MtgB, MtcB, MtbA and MtgA, were determined by X-ray crystallography. Substrate- and cofactor-bound complex structures allowed detailed mechanistic analyses of methyl transfer to cobalamin, coenzyme M and tetrahydrofolate., Der mikrobielle Methylaminmetabolismus ist durch die Verwendung der 22. Two-component systems are indispensable for the survival and pathogenicity of bacteria. Involving a phosphoaspartate (pAsp) intermediate essential for their activity, they play a key part in the recognition of antimicrobial peptides directed against them by host cells and trigger the development of adaptive resistance. The goal of this thesis was to establish a chemical proteomic strategy to analyze the transient posttranslational modification pAsp in bacteria and decipher its role in interkingdom signaling in P. aeruginosa., Zweikomponentensysteme sind für das Überleben und die Pathogenität von Bakterien unerlässlich. Two complementary strategies to tackle the growing health crisis of antibiotic resistance were pursued in this thesis. A modular concept of caged electrophiles that are selectively liberated in bacteria by enzymatic activation was established. This strategy has the potential to deliver antibiotics with reduced side-effects and resistance formation. For the development of novel narrow-spectrum antibiotics, the covalent ligandability of cysteines in the pathogen Moraxella catarrhalis was profiled and covalent binding was validated for three essential proteins., In dieser Arbeit wurden zwei komplementäre Strategien zur Bekämpfung der Antibiotikakrise verfolgt. Antimicrobial resistance threatens human health. Blocking cofactor-based pathogenic pathways linked to lipoic acid, vitamin B6 (PLP), and vitamin B1 (TPP) presents an interesting concept. Developed probe molecules led to the discovery of small molecule inhibitors for respective microbial proteins. LPL inhibitors showed potential against malaria, while PLP- and TPP-based cofactor mimics lacked antibacterial activity. Inhibiting LPL holds promise for combating microbial infections by blocking lipoate salvage., Antimikrobielle Resistenz bedroht die menschliche Gesundheit.
