An accurate species‐level taxonomy is paramount for biogeographical research, and conversely, biogeographical data are of importance for species delimitation. We here review recent developments and future perspectives of taxonomy of direct relevance for biogeographers. The understanding that species are independently evolving segments of population‐level lineages, the rise of integrative approaches to delimit such lineages, and the advent of high‐throughput sequencing have considerably renewed the discipline of taxonomy. Using genome‐scale molecular datasets, the extent of admixture across hybrid zones can now be effectively assessed and the evolutionary independence of lineages inferred, leading to more reliable and comparable species delimitation criteria. Substantially divergent but admixing phylogeographical lineages can conveniently be named as subspecies, thus avoiding taxonomic oversplitting and taxonomic inflation. At the same time, comprehensive DNA barcoding and DNA metabarcoding efforts are uncovering an enormous proportion of undiscovered biotic diversity, and we encourage the development of bioinformatic pipelines that combine high‐throughput species discovery and delimitation with diagnosis and scientific naming, to approach a biotic inventory of the globe without abandoning the established Linnaean system. Posterior reversible encephalopathy syndrome (PRES) is a rare neurological complication of allogeneic stem cell transplantation (incidence of 1.1-22%). Usually presents as a disorder of consciousness or encephalopathy, associated in most cases with headache, visual disturbance, Hypertension and epileptic seizures. Literature describes the presence of PRES in patients who have received immunosuppressive agents after Hematopoietic Stem Cells transplantation, including cyclosporine, tacrolimus, and sirolimus, as well as chemotherapy such as cyclophosphamide, vincristine, methotrexate, L-aspar, among others. We re-evaluate the taxonomic status of specimens of Rhinella collected from rainforests on the eastern Andean slopes and foothills of central Bolivia. The respective populations have been allocated to different nominal taxa, namely Rhinella fissipes and R. leptoscelis, in the past. By detailed morphological comparisons, including the type specimens of crucial taxa, as well as a phylogenetic analysis based on the mitochondrial 16S rRNA gene, we here demonstrate that the focal populations represent a divergent lineage within the Rhinella veraguensis species group, being apparently closely related to R. rumbolli from northern Argentina, but only distantly related to R. leptoscelis, with which they share several morphological character states. Also, the specimens of the focal lineage differ by a unique combination of morphological character states from all known nominal species currently assigned to the R. veraguensis group. Consequently, we describe this lineage as a new species. We discuss the history of its changing taxonomic allocations and demonstrate that former conclusions were barely justified and wrong. We also provide a description of the osteology of this species using computer tomography (micro-CT). Furthermore, we discuss the status of the nominal taxon Bufo pleuropterus Schmidt, 1857, currently considered to represent a junior synonym of Rhinella margaritifera (Laurenti, 1768), and provide arguments for the specific distinctness of these two taxa. Consequently, we regard Rhinella pleuroptera (Schmidt, 1857) a valid species. Based on its external morphology, which is rather similar to that of R. inca, we speculate that R. pleuroptera is possibly related to species in the R. veraguensis group, although this remains in need of further research. Objective: To evaluate the association of comprehensive assessment scores with mortality in geriatric patients of a national reference hospital in Peru. The study: A prospective cohort study was conducted. Patients over 60 years of age were included during the period from November 1, 2021 to June 30, 2022. The data was collected from the clinical history. SOFA, KATZ, FAST and Charlson Index scores were included to evaluate the association with mortality. Findings: 93 participants were found. The prevalence of mortality was 32.3%. In the simple regression, an association was observed between SOFA score greater than or equal to 12 (RR:15.3), FAST score (RR:2.29) and the Charlson index (RR:2.46) with intrahospital mortality. In the multiple regression adjusted for age and sex, only the SOFA score maintained statistical significance (RR: 13.42 p<0.001). Conclusion: The SOFA score has a strong association with in-hospital mortality in geriatric patients admitted to an intensive care unit in Peru. [ABSTRACT FROM AUTHOR]

Background: Most of hospitalized patients with COVID-19 have had neurological manifestations. However, biomarkers for specific neurological manifestations and how these affect clinical outcomes are still unclear. Objective: To describe the frequency of neurological manifestations in patients hospitalized with COVID-19 and analyze their relationship with biomarkers and relevant clinical outcomes. Methods: This retrospective cohort study included adult patients hospitalized due to COVID-19 with at least one neurological manifestation. Headache, anosmia, ageusia, and polyneuromyopathy were classified as nonspecific neurological manifestations, whereas epileptic seizures, decreased level of consciousness, delirium, encephalitis, abnormal movements, ataxia, and cerebrovascular events as specific. Assessed associations: a) clinical and laboratory covariates with the presentation of a specific neurological manifestation; b) the relationship between specific neurological manifestation and COVID-19 severity, mechanical ventilation, and mortality; and c) duration of mechanical ventilation and polyneuromyopathy. Results: Of the 338 patients included in the study, 61,2% had severe COVID-19, 25,2% required mechanical ventilation, and 23,7% died. The most frequent neurological manifestations were headache (68,3%), delirium (41,9%), decreased level of consciousness (40,8%), and polyneuromyopathy (21,8%). High serum D-dimer levels and lymphopenia were associated with a specific neurological manifestation. At least one specific neurological manifestation was found in 39,9% of patients, and these group was associated with mechanical ventilation and mortality. Finally, a longer duration on mechanical ventilation was associated with a higher frequency of polyneuromyopathy. Conclusion: Specific neurological manifestations were frequent in hospitalized patients with COVID-19 and are associated with greater clinical and laboratory severity. [ABSTRACT FROM AUTHOR]

A range-wide assessment of genetic variation in one mitochondrial (16S rRNA) and one nuclear-encoded (Rag-1) gene fragment of the widespread Madagascar frog Blommersia blommersae revealed the presence of up to 12 deep genetic lineages. Many of these differed by genetic distances >3% in the 16S gene. In the Ranomafana area in the southern central east of Madagascar, two mitochondrial lineages differing by 1.2–1.8% in 16S occurred in close syntopy across multiple sites. A phylogeny of representative samples based on multiple mitochondrial genes supported three main mitochondrial clades within B. blommersae, with lineages from the (i) north, (ii) north and northern central east, and (iii) southern central east, respectively. In addition, one lineage from Sainte Luce in the south-east was sister to all other species of Blommersia, and thus clearly not belonging to B. blommersae, to which it has been tentatively assigned previously. Except for the Sainte Luce population, most of the mitochondrial lineages did not show a concordant and consistent differentiation in Rag-1 and no obvious morphological differences were detected among the lineages. We therefore refrain from taxonomic conclusions for them at this time, although indications exist that the populations from the northern central east and southern central east may show certain differences in relative note duration of advertisement calls, which require further study. However, the Sainte Luce individuals were highly divergent in 16S (>10%) and Rag-1, phylogenetically isolated, and characterised by differences in colour pattern. Introduction: Basal nuclei are gray matter substances, involved in the regulation of different metabolic functions and are vulnerable to situations of hypoxia and different pathological situations. Imaging findings are not specific in most cases. Case of report: The cases of ten patients with bilateral metabolic lesions in the basal nuclei treated at a national reference hospital in Peru are reported, and a review of the literature is carried out: 3 cases of postoperative hypoparathyroidism, 2 of Wernicke's encephalopathy, 1 with hepatolenticular degeneration, 1 with extrapontine myelinolysis, 1 methanol intoxication and 2 with hypoxic-ischemic encephalopathy. Conclusion: Bilateral lesions of the basal nuclei as a result of metabolic lesions are nonspecific, so the clinical context is of vital importance, as well as the particularities of the imaging findings, for the adequate recognition of the etiological entities and their timely management. Background: Vaccination is an important public health strategy; however, many neurological adverse effects are associated with COVID-19 vaccination, being encephalitis a rare manifestation.Case Presentation: We present the case of a 33-year-old woman who received the first dose of the BBIBP-CorV vaccine against COVID-19 on April 4 and the second dose on April 28, 2021. Three days after receiving the second dose, she experienced a subacute episode of headache, fever, insomnia, and transient episodes of environment disconnection. We obtained negative results for infectious, systemic, and oncological causes. Brain magnetic resonance imaging showed lesions in the bilateral caudate nucleus and nonspecific demyelinating lesions at the supratentorial and infratentorial compartments. The results of the neuronal autoantibodies panel were negative. She had an adequate response to immunoglobulin and methylprednisolone; however, she experienced an early clinical relapse and received a new cycle of immunosuppressive treatment followed by a satisfactory clinical evolution.Conclusions: We report the first case of severe encephalitis associated with BBIBP-CorV (Sinopharm) vaccination in Latin America. The composition of cutaneous (skin-associated) bacterial communities of amphibians has been intensively studied in light of the potential of some of these commensal bacterial taxa to mitigate infection with the chytrid fungi Batrachochytrium dendrobatidis (Bd) and B. salamandrivorans (Bsal). However, surprisingly, the absolute densities in which these bacteria occur on the skin are only poorly known. We here combine quantification of bacterial 16SrDNA copies from skin swabs by quantitative PCR with counts from scanning electron microscopy (SEM) images to assess and compare bacterial abundances on the skin of various central European amphibians. We focus on the fire salamander (Salamandra salamandra) which is severely threatened by the spread of Bsal. Based on counts from SEM pictures of selected skin parts, local densities of ~43,000 bacteria per mm² were ascertained in frogs, although the data are insufficient to understand whether these values apply to the whole body surface. Bacterial densities are doubtless much lower in fire salamanders in which we observed almost no bacteria in SEM examination. From qPCR data, we find: (i) statistically relevant differences in bacterial abundances among species, with the lowest abundances in terrestrial salamanders and the highest abundances in toads; (ii) higher bacterial loads in captive compared to wild fire salamanders, and much higher loads in Bsal-infected captive specimens, in agreement with the hypothesis that Bsalinfection leads to blooming of opportunistic bacteria that may cause secondary infection; (iii) an only weak decrease of bacterial load after repeated swabbing, in agreement with the hypothesis that skin swabs capture only a part of the bacteria of the swabbed skin surface. We discuss the multiple sources of uncertainty in absolute estimates of abundances of cutaneous bacteria and suggest further research to clarify and reduce these uncertainties. In order to improve the molecular resources available for conservation management of Madagascar's threatened ichthyofauna, we elaborated a curated database of 2860 mitochondrial sequences of the mitochondrial COI, 16S and ND2 genes of Malagasy fishes, of which 1141 sequences of freshwater fishes were newly sequenced for this data set. The data set is mostly composed of COI (2015 sequences) while 16S and ND2 sequences from partly the same samples were used to match the COI sequences to reliably identified reference sequences of these genes. We observed COI uncorrected pairwise genetic distances of 5.2‒31.0% (mean 20.6%) among species belonging to different genera, and 0.0‒22.4% (mean 6.4%) for species belonging to the same genus. Deeply divergent mitochondrial lineages of uncertain attribution were found among Malagasy freshwater eleotrids and gobiids, confirming these groups are in need of taxonomic revision. DNA barcodes assigned to introduced cichlids (tilapias) included Coptodon rendallii, C. zillii, Oreochromis aureus (apparently a new country record), O. cf. mossambicus, O. niloticus, and one undetermined species of Oreochromis, with sequences of up to three species found per location. In aplocheiloid killifishes of the genus Pachypanchax, most species from northern Madagascar had only low mitochondrial divergences, three of these species (P. omalonotus, P. patriciae, and P. varatraza) were not reciprocally monophyletic, and one genetically deviant lineage was discovered in a northern locality, suggesting a need for partial taxonomic revision of this genus. While the lack of voucher specimens for most of the samples sequenced herein precludes final conclusions, our first step towards a DNA barcoding reference library of Madagascar's fishes already demonstrates the value of such a data set for improved taxonomic inventory and conservation management. We strongly suggest further exploration of Madagascar's aquatic environments, which should include detailed photographic documentation and tissue sampling of large numbers of specimens, and collection of preserved voucher specimens as well as of living fish for the buildup of ex situ assurance populations of threatened species complying with the One Plan Approach proposed by the IUCN SSC Conservation Breeding Specialist Group (CBSG). Motivation Phylogenetic and phylogenomic analyses require multi-gene input files in different formats, but there are few user-friendly programs facilitating the workflow of combining, concatenating or separating, aligning and exploring multi-gene datasets. Results We present Concatenator, a user-friendly GUI-driven program that accepts single-marker and multi-marker DNA sequences in different input formats, including Fasta, Phylip and Nexus, and that outputs concatenated sequences as single-marker or multi-marker Fasta, interleaved nexus or Phylip files, including command files for downstream model selection in IQ-TREE. It includes the option to (re)align markers with MAFFT and produces exploratory trees with FastTree. Although tailored for medium-sized phylogenetic projects, Concatenator is able to process phylogenomic datasets of up to 30 000 markers. Availability and implementation Concatenator is written in Python, with C extensions for MAFFT and FastTree. Background: Stroke is one of the leading causes of mortality worldwide and the current COVID-19 pandemic has a great impact on the care of these patients. Aim: To describe the characteristics of patients with a cerebrovascular event in patients hospitalized with COVID-19 in the medical center with the highest hospital capacity in Peru. The Study. We conducted a retrospective study and included patients older than 18 years hospitalized with the diagnosis of COVID-19 and stroke. Findings. A total of 26 adults were included, the mean age was 69.8 years and the median time of admission was 24 hours. Mortality was high (42.3%) and was associated with age and respiratory compromise by COVID-19. The majority of survivors had a poor functional outcome. Conclusion. Critical asthma syndrome is the most severe consequence of an acute asthma exacerbation. Allergic bronchopulmonary aspergillosis is one of the most frequent pathologies that mimic critical asthma syndrome and is associated with a high mortality risk when timely diagnosis is not achieved in difficult-to-control asthmatic patients. We present the case of a 15-year-old male who was admitted to the intensive care unit with critical asthma signs and symptoms, where a diagnosis of allergic bronchopulmonary aspergillosis was made. He responded favorably with voriconazole and corticoids. In our context, the diagnosis of allergic bronchopulmonary aspergillosis should be considered in all patients with critical asthma or with a chronic lung disease that is difficult to control. The ability to rapidly generate and share molecular, visual, and acoustic data, and to compare them with existing information, and thereby to detect and name biological entities is fundamentally changing our understanding of evolutionary relationships among organisms and is also impacting taxonomy. Harnessing taxonomic data for rapid, automated species identification by machine learning tools or DNA metabarcoding techniques has great potential but will require their review, accessible storage, comprehensive comparison, and integration with prior knowledge and information. Currently, data production, management, and sharing in taxonomic studies are not keeping pace with these needs. Indeed, a survey of recent taxonomic publications provides evidence that few species descriptions in zoology and botany incorporate DNA sequence data. The use of modern high-throughput (-omics) data is so far the exception in alpha-taxonomy, although they are easily stored in GenBank and similar databases. By contrast, for the more routinely used image data, the problem is that they are rarely made available in openly accessible repositories. Improved sharing and re-using of both types of data requires institutions that maintain long-term data storage and capacity with workable, user-friendly but highly automated pipelines. Top priority should be given to standardization and pipeline development for the easy submission and storage of machine-readable data (e.g., images, audio files, videos, tables of measurements). The taxonomic community in Germany and the German Federation for Biological Data are researching options for a higher level of automation, improved linking among data submission and storage platforms, and for making existing taxonomic information more readily accessible. Using the land‐bound vertebrates on the marine islands as model organisms, two metrics are presented that permit quantitative and succinct synopses of the 'evolutionary maturity' of the hosted faunal assemblages. In turn, these reflect the geo‐physical settings and geological developments of the substrates. The assemblage lineage‐taxonomy spectrum (ALTS) is based on the constituent lineages' taxonomic distinctiveness and diversity. Individual lineages within assemblages can in most cases be assigned to one of six categories, LT1‒LT6: LT1 is a non‐endemic taxon, whereas LT6 comprises multiple endemic genera from a family that arose elsewhere. If required, the scheme can be expanded: LT9 is an endemic order. The data can then be combined to provide an assemblage spectrum, for example, 00:08:38:30:08:15[13]. Here, the first six values denote the number of lineages assigned to each category expressed as percentages of the overall total, with the sum of the processed lineages listed as the seventh (in brackets and bold). The ALTS metric highlights efficiently the key features of a marine island's biological assemblage. Notably, the contrast between spectra for suites on geologically and geo‐physically varied island types can be striking, for instance the squamate suite on the young, proximate orogenic margin island of Taiwan is coded 78:16:05:00:00:00[37] whereas the one on the distantly located, Late Eocene composite terrane island of New Caledonia is 00:11:00:11:33:44[9]. To overcome the subjectivity that is inherent in assigning supraspecific ranks, an alternative assemblage lineage‐age spectrum (ALAS) is also introduced that makes use of the binary logarithm values of the colonization times of the island lineages (0–2, 2–4, ... , 32–64, >64 Ma). It is represented using a seven‐plus‐two‐number code, for instance Madagascar's squamates are 00:06:00:00:19:62:12[19(16)]; most colonizations took place in the Palaeogene (66–23 Ma); there are 19 lineages, but only 16 are presently age‐dated. In addition to marine‐island biogeography studies, the ALTS–ALAS spectrum approach is potentially useful for encapsulating biotas in other sorts of insular setting (e.g. lakes, mountain tops), and for evaluating palaeogeographical models. In the absence of evidence suggesting former ice or land bridges, the colonization of remote landmasses by non‐aquatic, non‐flying vertebrates is thought to result from long‐distance over‐water rafting (LDOR). However, Mazza et al. (2019) challenge the notion that mammals can make such journeys citing their perceived physiological inadequacies. They claim that lengthy transits combined with lack of food and water plus the stresses imposed by temperature, humidity and salinity render such passages impossible. We, though, contend that this reasoning is wrong. The few cases where LDOR has been invoked for mammal colonization have all involved small‐bodied animals, several of which are able to drastically reduce their metabolic rates through torpor/hibernation when food and water are scarce. Furthermore, there may be sustenance. Crucially, LDOR obviates the need for miraculous short‐lived causeways and the attendant issue of unrecognized large‐scale bidirectional invasions being made by other organisms that had access to the conduits. The Green Toad (Bufotes viridis) in Germany is mostly confined to secondary habitats and is experiencing severe population declines especially at its northwestern range boundary in the city of Cologne. As a basis for conservation management of this species, viz. to investigate the status of the population structure, we used a library of over 15,000 short tandem repeats to establish a new set of 12 microsatellite markers for this species. We applied these markers to B. viridis individuals from six sampling sites in Cologne, and included outgroup samples from sites in northern and central Germany. The results suggest the sampled Cologne toads form four distinct populations, without an obvious distinction between sites east and west of the river Rhine. Only the green toads of three neighbouring sampling sites clustered as one population, supporting the initial hypothesis that individuals from proximate sampling sites are genetically more similar than those from more isolated sampling sites. However, mitochondrial DNA sequences revealed a haplotype east of the Rhine that was absent west of the river. Toads from the northernmost sampled population in Cologne "Ginsterpfad" were not genetically depauperate, indicating that the severe declines at this site did not lead to a loss of genetic variation and were not related to inbreeding. Some Ginsterpfad individuals were genetically highly distinct from others, which may be explained by human introduction. Despite the encountered population structure, the low number of private alleles in the populations west of the Rhine, and the uniformity in mitochondrial haplotypes with the exception of one deviant allele east of the Rhine, lead us to recommend a pragmatic approach for conservation management. We suggest to consider all Cologne Green toads as belonging to a single management unit, but propose that, wherever possible, populations east and west of the Rhine should not be mixed in reintroduction measures. We describe the new gecko species Paroedura neglecta sp. n. from the Tsingy de Bemaraha National Park in western Madagascar, belonging to the P. bastardi/tanjaka clade. The species in this clade are characterized by three light dorsal crossbands on the dorsum of juveniles and subadults whereas all other Paroedura species have four such bands. The new species differs from all species in the P. bastardi complex in having the nostril in contact with the rostral scale. It is most similar to the sympatric P. tanjaka, from which it differs by the presence of prominent dorsal tubercles arranged in regular longitudinal rows (versus rather irregular rows of dorsal tubercles), smaller size, details of the dorsal colour pattern and strong genetic divergence. Abstract Reconstructing reliable timescales for species evolution is an important and indispensable goal of modern biogeography. However, many factors influence the estimation of divergence times, and uncertainty in the inferred time trees remains a major issue that is often insufficiently acknowledged. We here focus on a fundamental problem of time tree analysis: the combination of slow-evolving (nuclear DNA) and fast-evolving (mitochondrial DNA) markers in a single time tree. Both markers differ in their suitability to infer divergences at different time scales (the 'genome-timescale-dilemma'). However, strategies to infer shallow and deep divergences in a single time tree have rarely been compared empirically. Using Mediterranean amphibians as model system that is exceptional in its geographic and taxonomic completeness of available genetic information, we analyze 202 lineages of western Palearctic amphibians across the entire Mediterranean region. We compiled data of four nuclear and five mitochondrial genes and used twelve fossil calibration points widely acknowledged for amphibian evolution. We reconstruct time trees for an extensive lineage-level data set and compare the performances of the different trees: the first tree is based on primary fossil calibration and mitochondrial DNA, while the second tree is based on a combination of primary fossil and on secondary calibrations taken from a nuclear tree using mitochondrial DNA (two-step protocol). Focusing on a set of nodes that are most likely explained by vicariance, we statistically compare the reconstructed alternative time trees by applying a biogeographical plausibility test. Our two-step protocol outperformed the alternative approach in terms of spatial and temporal plausibility. It allows us to infer scenarios for Mediterranean amphibian evolution in eight geographic provinces. We identified several tectonic and climatic events explaining the majority of Mediterranean amphibian divergences, with Plio-Pleistocene climatic fluctuations being the dominant driver for intrageneric evolution. However, often more than one event could be invoked for a specific split. We give recommendations for the use of secondary calibrations in future molecular clock analyses at the community level. Objetive: To evaluate the efficacy of 810 diode laser treatment in patients with serious retinopathy of prematurity (ROP) in the HRDLMCH during the period 2011-2015. Material and Methods: An analytical, retrospective, cross-sectional study of 224 patients diagnosed with retinopathy of prematurity (ICD 10: H35.1). For the evaluation of the efficacy of the treatment, the assessment of the structural results given by the ophthalmologist after the application of the laser was used. Statistical analysis was performed using the SPSS v.23.0 program. To establish the relationship of the main epidemiological variables with the ROP severity groups statistical relationship tests were used. For the analysis of the predictive risk factors of severe ROP its used logistic regression. Results: The incidence of ROP was 26.52%. The severity of ROP was related to weight, gestational age at birth and number of ophthalmologic examinations. The 51.72% of the patients with severe ROP were women, the average birth weight was 1243.76 grams, and the average gestational age was 30.52 weeks. The gestational age at birth and the number of blood transfusions are predictive factors of severe ROP. Based on recent discoveries and an integrative study including external morphology, osteology and molecular genetics, we continue to revise the Madagascar-endemic chameleons of the Calumma boettgeri complex (within the Calumma nasutum species group). We describe three new species of these small-sized, occipital-lobed chameleons. Calumma uetzi sp. nov. is a species from the Sorata and Marojejy massifs (northern Madagascar), with a spectacular display coloration in males, clearly notched occipital lobes, and females with a dorsal crest. Calumma lefona sp. nov. is described based on a male specimen from Tsaratanana (northern Madagascar), with widely notched occipital lobes, a long and pointed rostral appendage, a dorsal crest, and a frontoparietal fenestra in the skull roof. This last character also occurs in six other Calumma species, and its presence and width are correlated with the elevational distribution of the species. Calumma juliae sp. nov. is known only from a small, isolated forest fragment near Moramanga in eastern Madagascar, and only females have been found so far. It is a relatively large member of the C. nasutum group, with a distinct dorsal crest and numerous infralabial scales. Andrias japonicus, the Japanese giant salamander, is the second largest amphibian species in the world. The biology of this long-lived, fully aquatic salamander is still incompletely known, and studying the threats it experiences is important for conservation management. We used 16S amplicon sequencing to provide the first data on the composition and diversity of the cutaneous microbiome of this species. Skin bacterial communities of adult and larval giant salamanders were composed primarily of taxa belonging to the phyla Proteobacteria and Bacteroidetes, and, their community structure differed significantly from that of two other syntopic amphibians ( Cynops pyrrhogaster and Glandirana rugosa). We also found differences between wild A. japonicus and captive individuals, with the latter having an increased bacterial diversity. The fungal pathogen Batrachochytrium dendrobatidis ( Bd) was detected only in captive individuals (40% prevalence), and did not correlate with a particular bacterial community structure. We identified eight bacteria that were significantly more abundant on A. japonicus compared to syntopic amphibians, one of which was Janthinobacterium lividum, a bacterial species known to exert Bd-inhibiting effects. Our study provides baseline data for future in-depth studies on the microbial ecology of cutaneous bacteria and the contribution of cutaneous bacteria to Bd resistance in giant salamanders. We integrate molecular, bioacoustic and morphological data to provide a systematic revision of the frogs classified in the Gephyromantis asper clade (Anura: Mantellidae), endemic to Madagascar. Based on concordant differentiation in a mitochondrial and a nuclear gene (16S rRNA and Rag1) we distinguish six different species in this clade: G. ambohitra, G. asper, G. tahotra, G. spinifer, G. ceratophrys bona species, and an undescribed species. Gephyromantis ceratophrys (Ahl, 1929) is resurrected from the synonymy of G. asper and refers to the southernmost populations previously assigned to that species (i.e., from Ranomafana National Park in the southern central east of Madagascar). We provide several new geographical records verified by molecular sequence identity: G. asper is confirmed from the localities Anjozorobe, Mandraka, and Tsinjoarivo; G. spinifer is confirmed from Pic Ivohibe, a record previously considered questionable and representing the northernmost locality known for this species; G. ambohitra is recorded from the Masoala Peninsula, extending its known distribution range eastward; and G. tahotra (previously only known from its type locality Marojejy) is confirmed for the Tsaratanana and Sorata Massifs. An undescribed species of the group occurs at sites south and southwest of the Tsaratanana massif. It is differentiated in mitochondrial and nuclear DNA, but no bioacoustic and insufficient morphological data are thus far available for its formal taxonomic description. Because species in the G. asper clade, within Gephyromantis, are phylogenetically distant from other species of the subgenus Duboimantis, we propose a new subgenus Asperomantis for this clade of Malagasy rainforest frogs. Most individuals belonging to this subgenus are easily distinguished from other species in the genus Gephyromantis and most other mantellids by the presence of a light spot in or near the centre of the tympanum. We provide an update of the geographical distribution and phylogenetic relationships of mitochondrial haplotype groups of the European common frog, Rana temporaria, one of the most widespread amphibians on Earth. Our data set of 378 newly determined DNA sequences of the cytochrome b gene is combined with 640 previously published sequences, mainly filling a sampling gap in the Spanish Basque country. A haplotype network based on 331 bp provides evidence for a previously unknown, deeply divergent haplogroup in this region, which in the eastern part of its range occurs sympatrically with a widespread group of haplotypes from the Pyrenean mountains, and to the West contacts a haplogroup typically for the central Cantabrian mountains. In contrast, samples from the isolated Montseny massif in the Spanish region of Catalonia are not differentiated from Pyrenean populations. Samples from Scotland cluster in a widespread haplogroup with samples from northern France, western Germany, and Ireland. Our data furthermore suggest that previous records of haplotype sharing of British R. temporaria populations with those from northwestern Spain are probably erroneous. A phylogenetic analysis based on 4,413 bp of mitochondrial DNA confirms the strong divergence of the newly discovered Basque haplogroup and indicates that it might be the sister group of a clade containing all other R. temporaria haplogroups. A recent study clarified several aspects of microhylid phylogeny by combining DNA sequences from Sanger sequencing and anchored phylogenomics, although numerous aspects of tree topology proved highly susceptible to data partition and chosen model. Although the phylogenetic results of the study were in conflict with previous publications, the authors made several changes to the taxonomy of Madagascar’s cophyline microhylids. We re-analyzed part of their data together with our own molecular and morphological data. Based on a supermatrix of 11 loci, we propose a new phylogeny of the Cophylinae, and discuss it in the context of a newly generated osteological dataset. We found several sample misidentifications, partially explaining their deviant results, and propose to resurrect the genera Platypelis and Stumpffia from the synonymy of Cophyla and Rhombophryne , respectively. We provide support for the previous genus-level taxonomy of this subfamily, and erect a new genus, Anilany gen. nov., in order to eliminate paraphyly of Stumpffia and to account for the osteological differences observed among these groups. Deep nodes in our phylogeny remain poorly supported, and future works will certainly refine our classification, but we are confident that these will not produce large-scale rearrangements. The mucous skin of amphibians provides a habitat for microorganisms which may interact with their hosts and thereby affect their condition and health. Cultivation-independent analyses of the bacterial communities based on the detection of PCR-amplified bacterial 16S rRNA genes provides a direct approach to characterize their diversity. In the present pilot study we utilized this approach in combination with a high-throughput DNA sequencing technology (454 pyrosequencing), to characterize the bacterial community structure of the skin of three newt species (Lissotriton vulgaris, Ichthyosaura alpestris, Triturus cristatus), collected near Braunschweig, Germany. 16S rDNA sequences were obtained from 19 unique samples. On average, 6113 amplicon sequences were obtained per sample and these could phylogenetically be assigned to a total of 1615 different operational taxonomic units (OTUs). Altogether, most samples were rather similar in their dominant bacterial taxa. Most represented were Betaproteobacteria (46%; mostly Janthinobacterium), Gammaproteobacteria (28%; mostly Pseudomonas), Flavobacteria (phylum Bacteroidetes: 19%, mostly Flavobacterium), and Sphingobacteria (Bacteroidetes: 5%, mostly Pedobacter). We found no significant differences between the three newt species, or between hemi-nested vs. non-nested PCR, but a strong difference among sampling dates (15 and 17 April 2013) which might be explained by the ongoing transition of the newts from their terrestrial to aquatic phase which coincided with this period, or by differences between sexes as these were unevenly sampled on the two dates. 16S rRNA gene sequences retrieved in this study in several cases were identical or very similar to those previously found on the skin of North American salamanders. In this study we describe the karyotypes and molecular phylogenetic relationships of the leaf frogs Phyllomedusa bahiana Lutz, 1925, Phyllomedusa burmeisteri Boulenger, 1882, Phyllomedusa nordestina Caramaschi, 2006, Phyllomedusa rohdei Mertens, 1926, Phyllomedusa hypochondrialis (Daudin, 1800), and Phasmahyla spectabilis Cruz, Feio and Nascimento, 2008. We analyzed the karyotypes using C-banding, fluorochrome staining, and fluorescence in situ hybridization of telomeric probe, and inferred phylogeny using nuclear tyrosinase and mitochondrial 16S rDNA sequences. Heterochromatin distribution in P. nordestina diverged from the other species, and P. bahiana and P. rohdei showed evident interstitial telomere sequences. Molecular analyzes confirmed the current taxonomic classification, grouping mitochondrial DNA sequences of each species, and usually without haplotype sharing in the nuclear gene. We also extended the distribution of P. burmeisteri to northern Bahia state and restricted P. bahiana to southern Bahia state, with a discrete extension of the range of P. bahiana to the north and northeast of Minas Gerais state. The tyrosinase haplotype network showed a haplotype shared between P. bahiana and P. burmeisteri from Porto Seguro, Bahia. Based on this, we suggest a new distribution in the overlapping area between these two species, which according to our data ranges between Porto Seguro and Camacan, in Bahia state. Painted frogs (Discoglossus) contain five to six species of Western Palearctic anurans that are mainly distributed in allopatry. We here provide the first comprehensive assessment of the phylogeography of the Moroccan species D. scovazzi and geographically characterize its contact zone with D. pictus in Eastern Morocco. Discoglossus scovazzi shows, in general, a weak phylogeographic structure across Morocco on the basis of mitochondrial DNA sequences of the cytochrome b gene, with only populations centered in the Atlas Mountains characterized by the presence of slightly divergent haplotypes. In eastern Morocco, all populations east of the Moulouya River were clearly assignable to D. pictus. This species was also found along the Mediterranean coast west of the Moulouya, in the cities of Nador and Melilla, suggesting that not the river itself but the wide arid valley extending along much of the river (except close to the estuary) acts as a possible distributional barrier to these frogs. No sympatry of D. scovazzi with D. pictus was observed, and all specimens were concordantly assigned to either species by DNA sequences of cytochrome b and of the nuclear marker RAG 1. Species distribution models of the two taxa show largely overlapping areas of suitable habitat, and the two species' niches are significantly more similar than would be expected given the underlying environmental differences between the regions in which they occur. Comparative data are also presented from the southern Iberian contact zone of D. galganoi galganoi and D. g. jeanneae. These taxa showed less clear-cut distributional borders, extensively shared RAG1 haplotypes, and had instances of sympatric occurrence on the basis of cytochrome b haplotypes, in agreement with the hypothesis of a yet incomplete speciation. In this wide contact zone area we found mitochondrial sequences containing double peaks in electropherograms, suggesting nuclear pseudogenes or (less likely) heteroplasmy, possibly related to the ongoing admixture among the lineages. Delimiting and describing species is fundamental to numerous biological disciplines such as evolution, macroecology, and conservation. Delimiting species as independent evolutionary lineages may and often does yield different outcomes depending on the species criteria applied, but methods should be chosen that minimize the inference of objectively erroneous species limits. Several protocols exploit single-gene or multi-gene coalescence statistics, assignment tests or other rationales related to nuclear DNA (nDNA) allele sharing to automatically delimit species. We apply seven different species delimitation protocols to a taxonomically confusing group of Malagasy lizards (Madascincus), and compare the resulting taxonomies with two newly developed metrics: the Taxonomic index of congruence Ctax which quantifies the congruence between two taxonomies, and the Relative taxonomic resolving power index Rtax which quantifies the potential of an approach to capture a high number of species boundaries. The protocols differed in the total number of species proposed, between 9 and 34, and were also highly incongruent in placing species boundaries. The Generalized Mixed Yule-Coalescent approach captured the highest number of potential species boundaries but many of these were clearly contradicted by extensive nDNA admixture between sympatric mitochondrial DNA (mtDNA) haplotype lineages. Delimiting species as phenotypically diagnosable mtDNA clades failed to detect two cryptic species that are unambiguous due to a lack of nDNA gene flow despite sympatry. We also consider the high number of species boundaries and their placement by multi-gene Bayesian species delimitation as poorly reliable whereas the Bayesian assignment test approach provided a species delimitation highly congruent with integrative taxonomic practice. The present study illustrates the trade-off in taxonomy between reliability (favored by conservative approaches) and resolving power (favored by inflationist approaches). Quantifying excessive splitting is more difficult than quantifying excessive lumping, suggesting a priority for conservative taxonomies in which errors are more liable to be detected and corrected by subsequent studies. Based on concordant differences in male advertisement call, tadpole morphology, and absence of haplotype sharing in mitochondrial and nuclear DNA markers, we describe a new species of treefrog from Ranomafana National Park in the southern central east of Madagascar. In its adult stage Boophis narinsi sp. n. is highly similar to its sister species, Boophis majori, but appears to differ in having longer hindlimbs. The genetic divergences between these two species (2.5-3.3% in a fragment of the 16S rRNA gene, depending on fragment length and individual haplotype analyzed) are below the threshold typically characterizing distinct species of anurans. Together with their relatively small and largely overlapping ranges and their sympatric occurrence in Ranomafana National Park, this indicates that they potentially could have originated rather recently by adaptive speciation under parapatric or sympatric conditions. Most studies on amphibian speciation have so far by default assumed vicariant speciation. We suggest that alternative speciation scenarios should be considered in future works and characterize settings in which more reliable assessments of adaptive parapatric or sympatric speciation could be carried out. Leaf-tailed geckos, genus Uroplatus, are one of the most prominent endemic reptile groups from Madagascar, but the species diversity and diversification of this taxonomic group are not completely understood. Here, we present a phylogenetic reconstruction of the small-sized Uroplatus which are included in the Uroplatus ebenaui group, focusing on the most widespread species of these geckos, Uroplatus phantasticus, which occupies a large mid-altitude distribution range in the eastern rainforests of Madagascar. Our phylogeny is based on DNA sequences of four mitochondrial genes (12S rRNA, 16S rRNA, COI and ND4), with a total of 2 312 base pairs. Partitioned Bayesian analysis confirmed U. malama from south-eastern Madagascar as the most basal representative of the group, followed by U. ebenaui from northern lowlands, and clades containing various undescribed candidate species as well as U. finiavana from Montagne d'Ambre in the north. Within our main targeted species U. phantasticus, the northernmost population from Zahamena (here considered as unconfirmed candidate species) forms the most basal lineage, while the southernmost populations studied from Marolambo, Ranomafana and Kianjavato form a nested clade, suggesting the species has expanded its range southwards undergoing repeated events of isolation and differentiation of lineages. Within the Ranomafana–Kianjavato area, we identified three different lineages, of which the two from Ranomafana are differentiated by 28 mutational steps in a fragment of the ND4 gene and occur on opposing banks of the Namorona River. This result suggests that this relatively small river currently limits dispersal and gene flow in these geckos. However, further downstream the Kianjavato population is more closely related to the population on the opposite side of the Namorona in Ranomafana, indicating that this genetic isolation is not absolute, and the river probably represents only a secondary barrier to gene flow in U. phantasticus. Background: Evolutionary novelties often appear by conferring completely new functions to pre-existing structures or by innovating the mechanism through which a particular function is performed. Sound production plays a central role in the behavior of frogs, which use their calls to delimit territories and attract mates. Therefore, frogs have evolved complex vocal structures capable of producing a wide variety of advertising sounds. It is generally acknowledged that most frogs call by moving an air column from the lungs through the glottis with the remarkable exception of the family Pipidae, whose members share a highly specialized sound production mechanism independent of air movement. Results: Here, we performed behavioral observations in the poorly known African pipid genus Pseudhymenochirus and document that the sound production in this aquatic frog is almost certainly air-driven. However, morphological comparisons revealed an indisputable pipid nature of Pseudhymenochirus larynx. To place this paradoxical pattern into an evolutionary framework, we reconstructed robust molecular phylogenies of pipids based on complete mitochondrial genomes and nine nuclear protein-coding genes that coincided in placing Pseudhymenochirus nested among other pipids. Conclusions: We conclude that although Pseudhymenochirus probably has evolved a reversal to the ancestral nonpipid condition of air-driven sound production, the mechanism through which it occurs is an evolutionary innovation based on the derived larynx of pipids. This strengthens the idea that evolutionary solutions to functional problems often emerge based on previous structures, and for this reason, innovations largely depend on possibilities and constraints predefined by the particular history of each lineage. Age structure of populations of four species of endemic Malagasy frogs of the genus Mantella (M. aurantiaca, M. baroni, M. bernhardi, M. madagascariensis) was examined by skeletochronology based on 96 specimens from nine different localities. In more than half of these (57%), no lines of arrested growth (LAGs) were found, and the number of LAGs recognized in the remaining specimens was mostly one, and probably two in three specimens. It is generally considered that each LAG corresponds to one year of life; our results therefore confirm that in Mantella populations almost all specimens are in their first or second year of life. We describe two new species of semiarboreal frogs from the northern central east coast of Madagascar which occur syntopically, at least on the island of Nosy Boraha. The two species are morphologically closest to Blommersia wittei, but differ in advertisement calls and molecular phylogenetic relationships. One of the new species has a remarkable femoral gland structure, as these are shifted towards the distal part of the thigh, close to the knee joint. The new species are apparently microendemic to a small stretch of Madagascar's east coast and have so far not been found at higher elevations. Since both new species are tolerant of habitat disturbance and occur in anthropogenically altered habitats, such as plantations and villages, we propose an IUCN threat status of Least Concern despite their restricted extent of occurrence. Abstract: We investigated the phylogeographic differentiation of the widely distributed African helmeted terrapin Pelomedusa subrufa based on 1503 base pairs of mitochondrial DNA (partial cyt b and ND4 genes with adjacent tRNAs) and 1937bp of nuclear DNA (partial Rag1, Rag2, R35 genes). Congruent among different analyses, nine strongly divergent mitochondrial clades were found, representing three major geographical groupings: (1) A northern group which includes clades I from Cameroon, II from Ghana and Ivory Coast, III from Benin, Burkina Faso and Niger, IV from the Central African Republic, and V from Kenya, (2) a northeastern group consisting of clades VI from Somalia, and VII from Saudi Arabia and Yemen, and (3) a southern group comprising clade VIII from Botswana, the Democratic Republic of Congo, Madagascar and Malawi, and clade IX from South Africa. Malagasy and continental African populations were not clearly differentiated, indicating very recent arrival or introduction of Pelomedusa in Madagascar. The southern group was in some phylogenetic analyses sister to Pelusios, rendering Pelomedusa paraphyletic with respect to that genus. However, using partitioned Bayesian analyses and sequence data of the three nuclear genes, Pelomedusa was monophyletic, suggesting that its mitochondrial paraphyly is due to either ancient introgressive hybridization or phylogenetic noise. Otherwise, nuclear sequence data recovered a lower level of divergence, but corroborated the general differentiation pattern of Pelomedusa as revealed by mtDNA. This, and the depth of the divergences between clades, indicates ancient differentiation. The divergences observed fall within, and in part exceed considerably, the differentiation typically occurring among chelonian species. To test whether Pelomedusa is best considered a single species composed of deep genealogical lineages, or a complex of up to nine distinct species, we suggest a future taxonomic revision that should (1) extend the geographical sampling of molecular data, specifically focusing on contact zones and the possible sympatric occurrence of lineages without admixture, and (2) evaluate the morphology of the various genealogical lineages using the type specimens or topotypical material of the numerous junior synonyms of P. subrufa. We report on the rediscovery of two limbless scincid species, Paracontias rothschildi Mocquard, 1905 and Paracontias minimus (Mocquard, 1906), after more than a century. The two species were found in syntopy in sandy soils of Forêt d’Orangea, Antsiranana Province, northern Madagascar, which probably constitutes the respective type locality and confirms the species’ Malagasy origin. Both taxa are redescribed based on newly collected material, and compared to other Malagasy species. In addition, Paracontias fasika n. sp. is described from the same locality and habitat. We discuss the taxonomy and origin of all three species and provide preliminary data on their natural history. Molecular relationships among seven Paracontias species are compared to external morphological characters formerly used in skink systematics. Our results indicate that morphology in fossorial skinks is well suited to distinguish species, but is of rather limited value to elucidate phylogenetic relationships. We provide a partial revision of the microhylid frogs of the genus Anodonthyla, endemic to Madagascar, based on comprehensive molecular, bioacoustic and morphological data sets that include newly collected specimens from multiple localities. The molecular trees provide strong evidence for the polyphyly of several nominal species as they were previously defined, especially of Anodonthyla boulengeri and A. nigrigularis. As a consequence, we here resurrect the nomen Mantella pollicaris Boettger as Anodonthyla pollicaris from the synonymy of A. boulengeri, and we describe four new species, all with strong genetic divergences to other nominal species: Anodonthyla emilei from Ranomafana National Park, a comparatively medium-sized species characterized by a multi-note advertisement call with high note repetition rate; A. theoi from Manombo Special Reserve, a small species characterized by low note repetition rate, long note duration and high spectral call frequency; A. vallani, a medium-sized species from Ambohitantely Special Reserve, characterized by low note repetition rate, long note duration and low spectral call frequency; and A. jeanbai, a small species from Andohahela National Park, characterized by a long and narrow head, presence of short dorsolateral folds, a very short first finger, and a yellowish ventral colour. A further candidate species comprises populations previously assigned to A. boulengeri from the Ranomafana region, which we do not describe because the corresponding data set is too fragmentary, and we refer to it as A. sp. aff. boulengeri 'Ranomafana'. The molecular phylogeny indicates recurrent shifts between high and low note repetition rates in calls, based mainly on three strongly supported sister groups: A. moramora with low repetition rate and A. nigrigularis with moderately low repetition rate; A. theoi with low repetition rate and A. pollicaris with high repetition rate; and A. vallani with low repetition rate and A. sp. aff. boulengeri 'Ranomafana' with high repetition rate. The two species with the northernmost ranges, A. hutchisoni and A. boulengeri, are phylogenetically nested within clades of species occurring further south, confirming that the center of origin of the genus Anodonthyla was most likely in the South East of Madagascar. Abstract: We studied phylogenetic relationships of the Eleutherodactylus auriculatus species group to infer colonization and diversification patterns in this endemic radiation of terrestrial frogs of the genus Eleutherodactylus in the largest of the Greater Antilles, Cuba. An initial screening of genetic diversity based on partial sequences of the 16S rRNA gene in almost 100 individuals of all species of the group and covering the complete known geographic range of their occurrence found most species endemic to small ranges in the eastern Cuban mountains while a single species was widespread over most of Cuba. Our molecular phylogeny, based on 3731bp of four mitochondrial and one nuclear gene, suggests that most cladogenetic events within the group occurred among clades restricted to the eastern mountains, which acted as refugia and facilitated the diversification in this group. Our results reveal two separate colonization events of Central and Western Cuba and allow inferring the timing of the subsequent diversification events that occurred between 11 and 2Mya. Because populations previously assigned to E. auriculatus represent four genetically strongly divergent lineages that also differ in their advertisement calls, we propose that E. auriculatus as currently recognized comprises four species. The difficulties in assigning the name auriculatus to any of these four species, and the fact that E. principalis is nested within one of them, stress the need for a thorough taxonomic revision of this group. We describe a new treefrog species of the genus Boophis (subgenus Sahona) from eastern Madagascar. Boophis calcaratus sp. nov. is distinguished from other species of the group by the presence of distinct dermal heel tubercles which are especially well developed in females. We also re-examined the type specimens of Boophis hillenii, a species that has not been rediscovered after its description in 1979. According to our analysis this taxon shows no consistent morphological differences to Boophis idae and supposed bioacoustic differences may be explained by two distinct call types in this species, and we thus suggest to consider hillenii as junior synonym of idae. Tropical biotas provide excellent settings in which to explore mechanisms of evolutionary diversification, yet these processes remain poorly understood. Pioneering work on biodiversity patterns and diversification processes in other tropical regions has recently been complemented by studies in Madagascar. Here we review diversity models and diversification mechanisms proposed for the fauna of this island and the perspectives for testing them. Madagascar has a diverse biota that has evolved in isolation, and is characterised by regionally pronounced and locally steep environmental gradients, common patterns of microendemism across taxa and numerous evolutionary radiations. These characteristics establish Madagascar as a promising system for the study of pattern and process in species diversification. [Copyright &y& Elsevier]

Several genera of frogs from Madagascar, classified in the family Mantellidae, subfamily Mantellinae, possess structures commonly called ‘femoral glands’ on the ventral side of their shanks. The question arises as to the origin and phylogenetic significance of these glands. A molecular phylogeny based on 3601 nucleotide DNA sequences of three mitochondrial and two nuclear genes of 30 mantellid species provided strong support for monophyly of the included mantellines, all characterized by enlarged femoral gland clusters, as well as for those with gland clusters of coordinated central arrangement of secretion ducts. However, the phylogeny also strongly supported the hypothesis of convergent evolution of structurally similar glands in unrelated frogs ( Indirana, Petropedetes), and several trends of convergent evolution of gland structure within mantellines. We studied the light microscopic structure of the femoral glands in a representative array of 18 mantellid species. Males of all species of the subfamily Mantellinae were characterized by clusters of distinct single glands. Each was structurally similar to an enlarged granular gland and secreted independently, probably through a single duct. By contrast, the largely semi-aquatic frogs in the genus Mantidactylus had a specialized cluster of glands, in which the secretion ducts led into a macroscopically recognizable central depression. In Boophis opisthodon, a mantellid species of the subfamily Boophinae without externally recognizable femoral glands, we observed a large number of enlarged granular glands of various sizes in the ventral skin of the shank.
