The Neuroscience Monoclonal Antibody Sequencing Initiative (NeuroMabSeq) is a concerted effort to determine and make publicly available hybridoma-derived sequences of monoclonal antibodies (mAbs) valuable to neuroscience research. Over 30 years of research and development efforts including those at the UC Davis/NIH NeuroMab Facility have resulted in the generation of a large collection of mouse mAbs validated for neuroscience research. To enhance dissemination and increase the utility of this valuable resource, we applied a high-throughput DNA sequencing approach to determine immunoglobulin heavy and light chain variable domain sequences from source hybridoma cells. The resultant set of sequences was made publicly available as a searchable DNA sequence database (neuromabseq.ucdavis.edu) for sharing, analysis and use in downstream applications. We enhanced the utility, transparency, and reproducibility of the existing mAb collection by using these sequences to develop recombinant mAbs. This enabled their subsequent engineering into alternate forms with distinct utility, including alternate modes of detection in multiplexed labeling, and as miniaturized single chain variable fragments or scFvs. The NeuroMabSeq website and database and the corresponding recombinant antibody collection together serve as a public DNA sequence repository of mouse mAb heavy and light chain variable domain sequences and as an open resource for enhancing dissemination and utility of this valuable collection of validated mAbs.

The millisecond pulsar(MSP) is believed to be an old neutron star(NS) having undergone spin-up by the accreting material from the donor. Whereas, the discovery of eccentric millisecond pulsars (eMSPs) in the Galactic field challenges such a scenario producing MSP-white dwarf (WD) only in the circular orbit. As orbital periods and companion mass of these eMSPs are located in a narrow range, a reasonable postulation is that they have the same origin. Although many models have been proposed to interpret their origin, however, the origin of the narrow range of the orbital period is still an open question. The accretion-induced collapse(AIC) of the ONe WD is considered to be an important pathway to form MSP, which was expected to result in the formation of MSP in the circular orbit due to tidal circularization. Here we revisited this scenario by the binary population synthesis including the specific circularization calculation. Our results indicate that binaries with insufficient circularization in this scenario can evolve into the eMSPs. The narrow initial binary parameters required by insufficient circularization can naturally account for the narrow range of the orbital period. Although the evolution of WD's AIC process has not been well understood, the characteristic of a narrow range in the orbital period of eMSPs can still set constraints on the physics of their evolution., Comment: accepted by MNRAS

In this study, Bi2MoO6 with adjustable rich oxygen vacancies was prepared by a novel and simple solvothermal-photoreduction method which might be suitable for a large-scale production. The experiment results show that Bi2MoO6 with rich oxygen vacancies is an excellent photocatalyst. The photocatalytic ability of BMO-10 is 0.3 and 3.5 times higher than that of the pristine Bi2MoO6 for Rhodamine B degradation and Cr(VI) reduction, respectively. The results display that the band energy of the samples with oxygen vacancies was narrowed and the light absorption was broadened. Meanwhile, the efficiency of photogenerated electron-holes was increased and the separation and transfer speed of photogenerated carriers were improved. Therefore, this work provides a convenient and efficient method to prepare potential adjustable oxygen vacancy based photocatalysts to eliminate the pollution of dyes and Cr(VI) in water.[Figure not available: see fulltext.].

Understanding the impact of microstructure on the thermo-mechanical behavior of oxide nuclear fuels is vital to predicting their performance through multiscale models. Evaluating the mechanical properties at the sub-grain length scale is key to developing these multiscale models. In this work, 3D finite element (FE) models were constructed to simulate the micrometer-scale bending of micro-cantilever beams fabricated using porous polycrystalline uranium dioxide (UO2) and tested at room temperature. The results showed that the porosity and elastic anisotropy of individual grains can play a significant role in determining the effective mechanical properties of the material deduced from the tests. Specifically, the porosity had a non-negligible effect, given that the pore size was of the same order of magnitude as the dimensions of the micro-beams. Correlations between load-deflection data, pore location, and elastic properties (effective Young's modulus) were investigated using UO2 micro-beam FE models, where pore clusters were included and placed at different locations along the length of the beam. Results indicated that the presence of pore clusters near the substrate, i.e., the clamp of the micro-cantilever beam, has the strongest effect on the load-deflection behavior, with the porosity leading to a reduction of stiffness that is the largest for any location of the pore clusters. Furthermore, it was also found that pore clusters located towards the middle of the span and close to the end of the beam have a comparatively small effect on the load-deflection behavior. Therefore, it is concluded that accurate estimates of Young's modulus can be obtained from micro-cantilever experiments after accounting for porosity on the one third of the beam length close to the clamp. This, in turn, provides an avenue to improve microscale experiments and their analysis in porous, anisotropic elastic materials.

The post-Keplerian(PK) parameters inferred from pulsar timing provide a convenient way to test Einstein's general theory of relativity. However, before obtaining a pure orbital decay $\dot{P}_b$ induced by gravitational wave radiation, which is one of the PK parameters, a number of factors need to be accounted for carefully. The effect of tidal dissipation on $\dot{P}_b$ has been thought of as negligible. Here, we investigate the data for possible effects of tidal dissipation on $\dot{P}_b$. The possibility of the tidal dissipation as a contributor to $\dot{P}_b$ in a large sample of millisecond pulsar binaries is investigated in detail. We collected a large sample of pulsar binaries with measured $\dot{P}_b$. All of the systems are millisecond pulsars. The residual $\dot{P}^{Res}_b$ of these systems was obtained by subtracting the three normal effects, that is to say the effect of Shklovskii, line-of-sight acceleration, and gravitational radiation. Assuming that tidal dissipation is responsible for such a residual $\dot{P}^{Res}_b$, the tidal parameters of these systems can be calculated and compared with the tidal models. The residual $\dot{P}^{Res}_b$ is distributed over the half positive and half negative. The dynamical tidal model can explain the residual $\dot{P}_b$ of millisecond pulsar-white dwarf binaries. And the Love number of the main-sequence companion of \object{PSR J1227-4853} can be derived as a reasonable value $k_2=0.177^{+0.098}_{-0.058}$ with the equilibrium tidal model. Those results are compatible with the scenario of tidal dissipation. Additionally, a weak correlation between the tidal parameter and orbital period is revealed, likely originating in the tidal process of the recycled stage which is worthy of further investigation.

In this study, we report on a detailed single pulse analysis of the radio emission from a rotating radio transient (RRAT) J1918$-$0449 which is the first RRAT discovered with the five hundred meter aperture spherical radio telescope (FAST). The sensitive observations were carried out on 30 April 2021 using the FAST with a central frequency of 1250 MHz and a short time resolution of 49.152 $\mu$s, which forms a reliable basis to probe single pulse emission properties in detail. The source was successively observed for around 2 hours. A total of 83 dispersed bursts with significance above 6$\sigma$ are detected over 1.8 hours. The source's DM and rotational period are determined to be 116.1$\pm$0.4 \pcm \ and 2479.21$\pm$0.03 ms, respectively. The share of registered pulses from the total number of observed period is 3.12\%. No underlying emission is detected in the averaged off pulse profile. For bursts with fluence larger than 10 Jy ms, the pulse energy follows a power-law distribution with an index of $-3.1\pm0.4$, suggesting the existence of bright pulse emission. We find that the distribution of time between subsequent pulses is consistent with a stationary Poisson process and find no evidence of clustering over the 1.8 h observations, giving a mean burst rate of one burst every 66 s. Close inspection of the detected bright pulses reveals that 21 pulses exhibit well-defined quasi-periodicities. The subpulse drifting is present in non-successive rotations with periodicity of $2.51\pm0.06$ periods. Finally, possible physical mechanisms are discussed., Comment: 11 pages, 11 figures

Цель данного исследования является разработка методических основ перевода символики соматической фразеологии с китайского языка на русский язык. Структура работы состоит из двух глав :теоретической и практической. В теоретической части рассматриваются фразеологические единицы с элементом «части тела человека» как особый класс лексики китайского языка и функционирование в ней фразеологии с элементами «части тела». В практической части анализируются принципы адекватности и эквивалентности при переводе соматической лексики и трудности с китайского языка на русский язык. В результате анализа определены трудности перевода фразеологизмов с элементами частей тела с китайского языка на русский и для адекватности и эквивалентности определены способы перевода. Эти результаты могут быть использованы на занятиях по лексикологии, фразеологии и фразеографии, при чтении курсов по переводоведению., The master dissertation is devoted to the comparison of idioms with the names of parts of the human body from Chinese to Russian. The purpose of this study is to develop a methodological basis for translating the symbols of somatic phraseology from Chinese into Russian. The structure of the work consists of two chapters: theoretical and practical.In the theoretical part, idioms units with the element of "parts of the human body" are considered as a special class of vocabulary of the Chinese language and the functioning of idiom in it with elements of "parts of the body". The practical part analyzes the principles of adequacy and equivalence in the translation of somatic vocabulary and the difficulties from Chinese into Russian. As a result of the analysis, the difficulties of translating idiom units with elements of body parts from Chinese into Russian were identified, and translation methods were determined for adequacy and equivalence. These results can be used in lexicology, phraseology and phraseography classes, while reading courses in translation studies.

Background: Targeted sequencing using oncopanels requires comprehensive assessments of accuracy and detection sensitivity to ensure analytical validity. By employing reference materials characterized by the U.S. Food and Drug Administration-led SEquence Quality Control project phase2 (SEQC2) effort, we perform a cross-platform multi-lab evaluation of eight Pan-Cancer panels to assess best practices for oncopanel sequencing. Results: All panels demonstrate high sensitivity across targeted high-confidence coding regions and variant types for the variants previously verified to have variant allele frequency (VAF) in the 5–20% range. Sensitivity is reduced by utilizing VAF thresholds due to inherent variability in VAF measurements. Enforcing a VAF threshold for reporting has a positive impact on reducing false positive calls. Importantly, the false positive rate is found to be significantly higher outside the high-confidence coding regions, resulting in lower reproducibility. Thus, region restriction and VAF thresholds lead to low relative technical variability in estimating promising biomarkers and tumor mutational burden. Conclusion: This comprehensive study provides actionable guidelines for oncopanel sequencing and clear evidence that supports a simplified approach to assess the analytical performance of oncopanels. It will facilitate the rapid implementation, validation, and quality control of oncopanels in clinical use.

Although evidence has indicated that the presence of catch bond-like crosslinking proteins can significantly alter the viscoelastic response of bio-polymer networks, a detailed mechanistic understanding is still lacking. Here we report a computational investigation to examine how catch- or slip-bond kinetics of crosslinking molecules affects the time-dependent behavior of realistic F-actin and collagen networks. Specifically, it was found that, under oscillating shear, the rate of cross-linkers getting ruptured and then reformed reaches the maximum at intermediate driving frequency, eventually leading to a locally peaked bulk loss modulus of the network. Interestingly, when a pre-stress was applied the position of such peak shifted to higher frequencies for networks with slip bond cross-linkers. In comparison, the peaked loss modulus of actin network constructed by catch bond-like crosslinking molecules was reached at a lower driving frequency because of the stabilization effect of pre-stress on such cross-linkers. Similarly, the appearance of catch bond cross-linkers was also found to greatly alter the hysteresis of networks under staircase of sinusoidal shear excitations, all in good agreement with experimental observations. Finally, we showed that stress relaxation in slip-bond collagen networks becomes faster under increasing imposed strain, in direct contrast to networks constructed by catch bond crosslinking proteins where the characteristic timescale for stress decay grows with the strain. By elucidating the mechanism by which crosslink kinetics profoundly affects the bulk behavior of biopolymer networks, our study provides useful insights for the development of future biomaterials and understanding the physical role of cytoskeleton in various cellular processes. © 2020

Despite the progress in explanation of mixture toxicity of rare earth elements (REEs), a large knowledge gap still exists in interpreting their mixed effects from a dynamic perspective. Here, we investigated the effects of La-Ce mixtures in Enchytraeus crypticus at different exposure times. The single and mixture toxicity of La and Ce increased with time, as reflected by the reduced LC50/MT50 values. With concentration addition as the reference model, the interactions between La and Ce were quantified by MIXTOX modelling tool, showing a time-dependent pattern with antagonistic effect after 1 and 2 d but additive effects afterwards. The dynamic accumulation and toxicity of La/Ce in organisms exposed to REE mixtures was fitted using a process-based toxicokinetic and toxicodynamic (TK-TD) model to unravel how the elements interacted. Generally, the estimated uptake, elimination, and damage rate constants of La/Ce declined with increasing level of each other, suggesting inhibited uptake and subsequently reduced toxicity of La/Ce due to competition effect. The interplay of La and Ce in TK and TD processes seemed responsible for the observed antagonism. Our study showed that mixture toxicity and interaction of REEs are time-dependent processes and application of TK-TD model may provide more insight into this dynamic effect.

Evidence of active tuberculosis (ATB) in patients with rheumatic diseases are research priorities but limited data from China have been reported. Research targeting patients not taking anti-TNF biologics are especially insufficient. We aimed to investigate the prevalence and risk factors of ATB in this at-risk population. We conducted a tertiary hospital-based, multi-center, cross-sectional study by using stratified multi-stage cluster sampling strategy to screen ATB in patients with rheumatic diseases. We estimated the prevalence of ATB in patients with rheumatic diseases and identified risk factors among those who were not taking anti-TNF biologic. A total of 13,550 eligible patients were enrolled, and the result showed the standardized prevalence of ATB according to the composition ratio of various types of rheumatic disease was 882/100000 (95% confidence interval (CI): 706-1057). Multivariable logistic regression analysis in patients not taking anti-TNF biologics showed that the independent risk factors of ATB were having systemic lupus erythematosus (SLE) (OR=2.722, 95% CI: 1.437-5.159, p=0.002), having Behcet's disease (BD) (OR= 5.261, 95% CI: 2.071-13.365, p<0.001), taking azathioprine(AZA) within the past two years (OR=2.095, 95% CI: 0.986-4.450, p=0.054), exposing to glucocorticoids ≥30mg/d for more than four weeks within the past two years (OR=2.031, 95% CI: 1.247-3.309, p=0.004) and having evidences of previous TB (OR= 6.185, 95% CI: 3.487-10.969, p<0.001). The prevalence of ATB was higher in patients with rheumatic diseases compared to the general population. Patients with SLE or BD, prolonged exposure to moderate to high dose of glucocorticoids and previous TB were independent risk factors for ATB.

Multidrug-resistant Gram-negative bacteria represent a major medical challenge worldwide. New antibiotics are desperately required with 'old' polymyxins often being the only available therapeutic option. Here, we systematically investigated the structure-activity relationship (SAR) of polymyxins using a quantitative lipidomics-informed outer membrane (OM) model of Acinetobacter baumannii and a series of chemically synthesized polymyxin analogs. By integrating chemical biology and all-atom molecular dynamics simulations, we deciphered how each residue of the polymyxin molecule modulated its conformational folding and specific interactions with the bacterial OM. Importantly, a novel designed polymyxin analog FADDI-287 with predicted stronger OM penetration showed improved in vitro antibacterial activity. Collectively, our study provides a novel chemical biology and computational strategy to expedite the discovery of new-generation polymyxins against life-threatening Gram-negative 'superbugs'.

Artificial intelligence has recently gained popularity across different medical fields to aid in the detection of diseases based on pathology samples or medical imaging findings. Brain magnetic resonance imaging (MRI) is a key assessment tool for patients with temporal lobe epilepsy (TLE). The role of machine learning and artificial intelligence to increase detection of brain abnormalities in TLE remains inconclusive. We used support vector machine (SV) and deep learning (DL) models based on region of interest (ROI-based) structural (n = 336) and diffusion (n = 863) brain MRI data from patients with TLE with ("lesional") and without ("non-lesional") radiographic features suggestive of underlying hippocampal sclerosis from the multinational (multi-center) ENIGMA-Epilepsy consortium. Our data showed that models to identify TLE performed better or similar (68-75%) compared to models to lateralize the side of TLE (56-73%, except structural-based) based on diffusion data with the opposite pattern seen for structural data (67-75% to diagnose vs. 83% to lateralize). In other aspects, structural and diffusion-based models showed similar classification accuracies. Our classification models for patients with hippocampal sclerosis were more accurate (68-76%) than models that stratified non-lesional patients (53-62%). Overall, SV and DL models performed similarly with several instances in which SV mildly outperformed DL. We discuss the relative performance of these models with ROI-level data and the implications for future applications of machine learning and artificial intelligence in epilepsy care.

With advancements in Internet and technology, it has become increasingly easy for people to enjoy music. Users are able to access millions of songs through music streaming services like Spotify, Pandora, and Deezer. Access to such large catalogs created a need for relevant song recommendations. Music recommender systems assist users in finding the most relevant songs by consistently matching them with the user’s preference. Accurately representing these preferences is essential to creating accurate and effective song recommendations. User preferences are highly subjective in nature and change according to context (e.g., music that is suitable for running is not suitable for relaxing). Preferences for songs can be based on characteristics of high level audio features, such as tempo and valence. This thesis proposes a new contextual re-ranking algorithm, which belongs to the group of contextual post-filtering techniques, to leverage users’ contextual information. The algorithm uses two models, a global and personalized model, to model user preferences. These models use audio features to represent user preference in specific contextual conditions. The algorithm is able to re-rank any given music recommendation list. First, we analyze the correlation between audio features and contextual conditions. This analysis shows that the correlations are significant, thus audio features are suitable for representing user preference in contextual conditions. Thereafter, we implement and evaluate the re-ranking algorithm using accuracy metrics on the #NowPlaying-RS and InCarMusic datasets, using various initial recommender algorithms. Results show there is merit in applying such a re-ranking algorithm to increase recommendation accuracy. Multidrug-resistant Acinetobacter baumannii is a top-priority pathogen globally and polymyxins are a last-line therapy. Polymyxin dependence in A. baumannii (i.e., nonculturable on agar without polymyxins) is a unique and highly-resistant phenotype with a significant potential to cause treatment failure in patients. The present study discovers that a polymyxin-dependent A. baumannii strain possesses mutations in both lpxC (lipopolysaccharide biosynthesis) and katG (reactive oxygen species scavenging) genes. Correlative multiomics analyses show a significantly remodeled cell envelope and remarkably abundant phosphatidylglycerol in the outer membrane (OM). Molecular dynamics simulations and quantitative membrane lipidomics reveal that polymyxin-dependent growth emerges only when the lipopolysaccharide-deficient OM distinctively remodels with ≥ 35% phosphatidylglycerol, and with "patch" binding on the OM by the rigid polymyxin molecules containing strong intramolecular hydrogen bonding. Rather than damaging the OM, polymyxins bind to the phosphatidylglycerol-rich OM and strengthen the membrane integrity, thereby protecting bacteria from external reactive oxygen species. Dependent growth is observed exclusively with polymyxin analogues, indicating a critical role of the specific amino acid sequence of polymyxins in forming unique structures for patch-binding to bacterial OM. Polymyxin dependence is a novel antibiotic resistance mechanism and the current findings highlight the risk of 'invisible' polymyxin-dependent isolates in the evolution of resistance.

OBJECTIVE: To evaluate the safety and efficacy of removing blood stasis (RBS) herbal medicine for the treatment of acute intracerebral haemorrhage (AICH) within a 6-hour time window. STUDY DESIGN: A randomised, multicentre, double-blind, placebo-controlled study performed in 14 hospitals in China. PARTICIPANTS AND INTERVENTIONS: Patients with AICH were randomly assigned to receive a placebo, the ICH-1 (Intracerebral Haemorrhage) formula (eight herbs, including the RBS herbs hirudo and tabanus) or the ICH-2 formula (six herbs without the RBS herbs hirudo and tabanus) within 6 hours of ICH onset. OUTCOMES: The primary safety outcome was the incidence of haematoma enlargement at 24 hours and at 10 days after treatment. The secondary outcome was the incidence of poor prognosis (mortality or modified Rankin Scale score ≥5) assessed at 90 days after symptom onset. RESULTS: A total of 324 subjects were randomised between October 2013 and May 2016: 105 patients received placebo; 108 patients received the ICH-1 formula; and 111 patients received the ICH-2 formula. The incidence of haematoma enlargement at 24 hours was 7.8% in the placebo group, 12.3% in the ICH-1 group and 7.5% in the ICH-2 group; the incidence of haematoma enlargement on day 10 was 1.1% in the placebo group, 1.1% in the ICH-1 group, and 3.1% in the ICH-2 group, with no significant differences among the groups (P>0.05). The mortality rates were 3.8% in the placebo group, 2.8% in the ICH-1 group, and 0.9% in the ICH-2 group; the incidences of poor prognosis were 7.1% in the placebo group, 6.0% in the ICH-1 group and 4.8% in the ICH-2 group at 3 months, with no significant differences among the groups (p>0.05). However, the overall frequency of treatment-emergent adverse events in the ICH-1 group (12.1%) was higher among the three groups (5.8% and 2.8%, respectively, p<0.05). BACKGROUND: Previous studies showed that the fibrillin-1 gene (FBN1) is responsible for Marfan sydrome (MFS) pathogenesis. This study is conducted to screen for mutations in the FBN1 gene in Chinese families with MFS. METHODS: Eight families with MFS and related disorder were recruited in this study. All available family members underwent complete physical, ophthalmic, and cardiovascular examination. Mutation screening was performed using targeted next-generation sequencing. Candidate variants were amplified by polymerase chain reaction and verified by direct Sanger sequencing. RESULTS: Four novel heterozygous mutations in FBN1, including c.2861G>T (p.R954L), c.4087G>A (p.D1363N), c.4987T>G (p.C1663G), and c.5032T>G (p.Y1678D), as well as four known mutations, c.3617G>A (p.G1206D), c.4460A>G (p.D1487G), c.4588C>T (p.R1530C), and c.718C>T (p.R240C) were identified. Affected patients from each family were found to carry one of the mutations, whereas the unaffected members and 1,086 normal controls were not. Each mutation was found to be cosegregated with MFS phenotype and related disorder in each family. Multiple sequence alignment of the human fibrillin-1 protein showed that these mutations occurred in a highly conserved region among different species. CONCLUSIONS: Eight FBN1 mutations were identified in Chinese families with MFS and related disorder. These data expands FBN1 mutation spectrum and further emphasizes the role of FBN1 in the pathogenesis of MFS.

Next, a novel coupled method is proposed to model the continuous to discontinuous failure process of rocks. By hybridizing the finite element method (FEM) and discontinuous deformation analysis (DDA) method, the proposed method inherits the advantages of both and is able to provide a complete and unified description of rock deformation, crack initiation and propagation, and rock body translation, rotation and interaction. Moreover, to improve the deformation results and refine the stress distribution within the model blocks, finite elements are introduced into the blocks. The ability of an intact block to fracture is included as well, i.e., the deformable blocks that contain several finite elements may split into smaller blocks if the strength criteria are satisfied continuously. The boundaries of damaged elements represent newly formed joints, and sliding and opening may occur along these joints, i.e., mechanical interaction is allowed between adjacent blocks. The correctness and validity of the proposed method are verified through a series of benchmark tests. The simulated results are consistent with the analytical solutions, previous studies and experimental observations. Overall, the coupled method is an effective and reliable approach for modelling the entire rock failure process with satisfactory accuracy and shows considerable potential in geotechnical engineering.

Municipal solid waste (MSW) has become a global environmental issue due to the rapid development of economy, industrialization, and urbanization. Re-utilization of municipal solid waste incineration (MSWI) fly ash is a sustainable solution to address the environmental pollution of MSW. Here, we rationally develop a strategy to fabricate ceramic bricks with MSWI fly ash serving as the primary additive. Water absorption, shrinkage, and bending strength of the fly ash–derived ceramics meet the Chinese criterion of second-class ceramic tiles (GB16889-2008). Leaching toxicity tests demonstrate that leaching concentrations of heavy metals from ceramics are much lower than their limits of GB16889-2008, indicating a low potential hazard to surroundings. The biotoxicity of the fly ash–derived ceramics is evaluated through bioassays involving bacteria (Escherichia coli and Staphylococcus aureus) and mammalian cells (MG63). The results show that the fly ash–derived ceramics have favorable biosecurity, indicating that MSWI fly ash can be potentially utilized as raw materials to produce eco-friendly ceramics. Besides, this work provides a novel methodology to investigate the biosafety of recycled materials through the joint use of microorganisms and cells.

The unpredictable and instantaneous collapse behaviour of coastal rocky cliffs may cause damage that extends significantly beyond the area of failure. Gravitational movements that occur during coastal cliff recession involve two major stages: the small deformation stage and the large displacement stage. In this paper, a method of simulating the entire progressive failure process of coastal rocky cliffs is developed based on the gravity increase method (GIM), the rock failure process analysis method and the discontinuous deformation analysis method, and it is referred to as the GIM–DDD method. The small deformation stage, which includes crack initiation, propagation and coalescence processes, and the large displacement stage, which includes block translation and rotation processes during the rocky cliff collapse, are modelled using the GIM–DDD method. In addition, acoustic emissions, stress field variations, crack propagation and failure mode characteristics are further analysed to provide insights that can be used to predict, prevent and minimize potential economic losses and casualties. The calculation and analytical results are consistent with previous studies, which indicate that the developed method provides an effective and reliable approach for performing rocky cliff stability evaluations and coastal cliff recession analyses and has considerable potential for improving the safety and protection of seaside cliff areas.

Pyrolysis temperatures of 450 °C and above appear to maximise stable C concentrations.These observations indicated that this treatment may yield agriculturally engineered chars with enhanced redox potential, more neutral pH, and a range of nutrients.

The prevalence of childhood/adolescent obesity and insulin resistance has reached an epidemic level. Obesity's immediate clinical impacts have been extensively studied; however, current clinical evidence underscores the long-term implications. The current study explored the impacts of brief childhood/adolescent obesity and insulin resistance on cognitive function in later life. To mimic childhood/adolescent obesity and insulin resistance, we exposed 9-week-old C57BL/6J mice to a high-fat diet for 15 weeks, after which the mice exhibited diet-induced obesity and insulin resistance. We then put these mice back on a normal low-fat diet, after which the mice exhibited normal body weight and glucose tolerance. However, a spatial memory test in the forms of the Morris water maze (MWM) and contextual fear conditioning at 85 weeks of age showed that these mice had severe deficits in learning and long-term memory consolidation. Mechanistic investigations identified increased expression of histone deacetylases 5, accompanied by reduced expression of brain-derived neurotrophic factor, in the brains 61 weeks after the mice had been off the high-fat diet. Electrophysiology studies showed that hippocampal slices isolated from these mice are more susceptible to synaptic impairments compared with slices isolated from the control mice. We demonstrated that a 15-week occurrence of obesity and insulin resistance during childhood/adolescence induces irreversible epigenetic modifications in the brain that persist following restoration of normal metabolic homeostasis, leading to brain synaptic dysfunction during aging. Our study provides experimental evidence that limited early-life exposure to obesity and insulin resistance may have long-term deleterious consequences in the brain, contributing to the onset/progression of cognitive dysfunction during aging.

Despite their large-scale implications, these interactions remain unquantified at the cellular-scale. Here we use secondary-ion mass spectrometry to provide the first visualization of DMSP at sub-cellular levels, tracking the fate of a stable sulfur isotope (34S) from its incorporation by microalgae as inorganic sulfate to its biosynthesis and exudation as DMSP, and finally its uptake and degradation by bacteria. Our results identify for the first time the storage locations of DMSP in microalgae, with high enrichments present in vacuoles, cytoplasm and chloroplasts. In addition, we quantify DMSP incorporation at the single-cell level, with DMSPdegrading bacteria containing seven times more 34S than the control strain. This study provides an unprecedented methodology to label, retain, and image small diffusible molecules, which can be transposable to other symbiotic systems.

An approach for quantification of time-of-flight (ToF)-SIMS depth profiling data is demonstrated using an independently characterised multilayer, an AlGaAs/GaAs stack from certified reference material BAM-L200. The sample was studied with a Bi cluster ion source as the analysis projectile and a Cs+ sputter beam. Under these conditions, the negative secondary ion yield is significantly enhanced, especially for cluster ions comprising all possible elemental combinations. Each cluster ion carries a number of sputtered neutrals so if all cluster ions containing an element could be collected and identified, a large population of secondary neutrals will be included in the analysis, improving the analytical signal and approaching a ‘matrix-effect-free’ measurement. By measuring the intensities of a range of secondary cluster ions of AliGajAsk− where i, j, k are integers such 0, 1, 2, and so on, the atomic counts for each major element were accumulated based on the elemental contents of those cluster ions. The summed atomic counts were then normalised without using the more common approach of applying relative sensitivity factors. The resulting elemental depth profiles show an excellent match to the structure and stoichiometry of the sample. The quantitative relationship of various elements and the interface appearance derived by this cluster ion approach are strongly competitive to the results available from XPS. Age-related macular degeneration (AMD) is a major cause of blindness, but presents differently in Europeans and Asians. Here, we perform a genome-wide and exome-wide association study on 2,119 patients with exudative AMD and 5,691 controls, with independent replication in 4,226 patients and 10,289 controls, all of East Asian descent, as part of The Genetics of AMD in Asians (GAMA) Consortium. We find a strong association between CETP Asp442Gly (rs2303790), an East Asian-specific mutation, and increased risk of AMD (odds ratio (OR)=1.70, P=5.60 × 10(-22)). The AMD risk allele (442Gly), known to protect from coronary heart disease, increases HDL cholesterol levels by 0.17 mmol l(-1) (P=5.82 × 10(-21)) in East Asians (n=7,102). We also identify three novel AMD loci: C6orf223 Ala231Ala (OR=0.78, P=6.19 × 10(-18)), SLC44A4 Asp47Val (OR=1.27, P=1.08 × 10(-11)) and FGD6 Gln257Arg (OR=0.87, P=2.85 × 10(-8)). Our findings suggest that some of the genetic loci conferring AMD susceptibility in East Asians are shared with Europeans, yet AMD in East Asians may also have a distinct genetic signature.

Five percent Co-doped TiO2 films have been prepared under an oxygen partial pressure from 10-6 to 10-4 Torr. The samples were stored for twoweeks under ambient conditions prior to X-ray photoelectron spectroscopy investigation. The X-ray photoelectron spectra of Ti 2p and 3p, as well as X-ray induced Auger electron spectrum Ti L3M23V all show evidence for Ti3+ at the surface of the film grown in 10-6 Torr O2 partial pressure. The curve fitted Ti 2p3/2 spectrum indicates a concentration of 6.5% Ti3+. The films grown in higher O2 pressure do not show Ti3+ state clearly. Surface-enriched cobalt in Co2+ state has been noted. Such Co2+ enrichment can be removed by in-situ annealing at 650°C for 45min resulting in elemental state cobalt at the annealed surface. The annealed film still shows Ti3+ state in the surface region but the concentration becomes lower. The Ti3+ concentration was lowered to the detection limit after the annealed sample was exposed to atmosphere for 30min. The surface enrichment of cobalt may play some role in preventing the Ti3+ species in the uppermost surface layer from being quickly oxidized in atmosphere.

Heavy metal contamination in croplands has been a serious concern because of its high health risk through soil-food chain transfer. A field experiment was conducted in 2010-2012 in a contaminated rice paddy in southern China to determine if bioavailability of soil Cd and Pb could be reduced while grain yield was sustained over 3 years after a single soil amendment of wheat straw biochar. Contaminated biochar particles were separated from the biochar amended soil and microscopically analyzed to help determine where, and how, metals were immobilized with biochar. Biochar soil amendment (BSA) consistently and significantly increased soil pH, total organic carbon and decreased soil extractable Cd and Pb over the 3 year period. While rice plant tissues' Cd content was significantly reduced, depending on biochar application rate, reduction in plant Pb concentration was found only in root tissue. Analysis of the fresh and contaminated biochar particles indicated that Cd and Pb had probably been bonded with the mineral phases of Al, Fe and P on and around and inside the contaminated biochar particle. Immobilization of the Pb and Cd also occurred to cation exchange on the porous carbon structure. © 2014 Elsevier B.V.

We present primary results from the Sequencing Quality Control (SEQC) project, coordinated by the US Food and Drug Administration. Examining Illumina HiSeq, Life Technologies SOLiD and Roche 454 platforms at multiple laboratory sites using reference RNA samples with built-in controls, we assess RNA sequencing (RNA-seq) performance for junction discovery and differential expression profiling and compare it to microarray and quantitative PCR (qPCR) data using complementary metrics. At all sequencing depths, we discover unannotated exon-exon junctions, with >80% validated by qPCR. We find that measurements of relative expression are accurate and reproducible across sites and platforms if specific filters are used. In contrast, RNA-seq and microarrays do not provide accurate absolute measurements, and gene-specific biases are observed for all examined platforms, including qPCR. Measurement performance depends on the platform and data analysis pipeline, and variation is large for transcript-level profiling. The complete SEQC data sets, comprising >100 billion reads (10Tb), provide unique resources for evaluating RNA-seq analyses for clinical and regulatory settings.

Mobile genetic elements in bacteria are neutralized by a system based on clustered regularly interspaced short palindromic repeats (CRISPRs) and CRISPR-associated (Cas) proteins. Type I CRISPR-Cas systems use a “Cascade” ribonucleoprotein complex to guide RNA specifically to complementary sequence in invader double-stranded DNA (dsDNA), a process called “interference.” After target recognition by Cascade, formation of an R-loop triggers recruitment of a Cas3 nuclease-helicase, completing the interference process by destroying the invader dsDNA. To elucidate the molecular mechanism of CRISPR interference, we analyzed crystal structures of Cas3 from the bacterium Thermobaculum terrenum, with and without a bound ATP analog. The structures reveal a histidine-aspartate (HD)-type nuclease domain fused to superfamily-2 (SF2) helicase domains and a distinct C-terminal domain. Binding of ATP analog at the interface of the SF2 helicase RecA-like domains rearranges a motif V with implications for the enzyme mechanism. The HD-nucleolytic site contains two metal ions that are positioned at the end of a proposed nucleic acid-binding tunnel running through the SF2 helicase structure. This structural alignment suggests a mechanism for 3' to 5' nucleolytic processing of the displaced strand of invader DNA that is coordinated with ATP-dependent 3' to 5' translocation of Cas3 along DNA. In agreement with biochemical studies, the presented Cas3 structures reveal important mechanistic details on the neutralization of genetic invaders by type I CRISPR-Cas systems.

The quasi-periodic feature of 1-10 years exhibited in pulsar timing noise has not been well understood since 1980. The recently demonstrated correlation between timing noise and variation of pulse profile motivates us to further investigate its origins. We suggest that the quasi-periodicity feature of timing noise, with rapid oscillations lying on lower frequency structure, comes from the geodetic precession of an unseen binary system, which induces additional motion of the pulsar spin axis. The resultant change of azimuth and latitude at which the observer's line of sight crosses the emission beam is responsible for the variation of timing noise and pulse profile respectively. The first numerical simulation to both timing noise and pulse profile variation are thus performed, from which the orbital periods of these pulsars are of 1-35 minutes. Considering the existence of the ultracompact binary white dwarf of orbital period of 5.4 minute, HM Cancri, such orbital periods to pulsar binaries are not strange. The change of latitude of the magnetic moment exceeding the range of emission beam of a pulsar results in the intermittency, which explains the behavior of PSR B1931+24. Therefore, it provides not only a mechanism of the quasi-periodic feature displayed on some ``singular" pulsars, like timing noise, variation of pulse profile and intermittency; but also a new approach of searching ultra-compact binaries, possibly pulsar-black hole binary systems., Comment: 6 pages, 4 figures

Short precession periods like 164d of SS433 can be well determined by observations of time scales longer or much longer than the precession period. However, it doesn't work for sources with precession periods of millions of years. This paper utilizes the particular morphologies of X-shaped sources, so that the 3 dimension kinematics of lobes can be obtained. Thus, for the first time, the million-year precession period of X-shaped sources by observer on the Earth can be determined elegantly: $(6.1\pm 1.5)$Myr, $(1.8\pm 0.5)$Myr, and $(3.2\pm 1.2)$Myr for 3C52, 3C223.1 and 4C12.03 respectively. The result naturally explains the asymmetry displayed in the morphology of these sources, and the effect of propagation time on the diversity of morphologies is well demonstrated. Context. We present evidence that parsec-scale jets in BL Lac objects may be significantly distinct in kinematics from their counterparts in quasars. We argued this previously for the BL lac sources 1803+784 and 0716+714, report here a similar pattern for another well-known BL Lac object, PKS 0735+178, whose nuclear jet is found to exhibit kinematics atypical of quasars. Aims. A detailed study of the jet components' motion reveals that the standard AGN paradigm of apparent superluminal motion does not always describe the kinematics in BL Lac objects. We study 0735+178 here to augment and improve the understanding of the peculiar motions in the jets of BL Lac objects as a class. Methods. We analyzed 15 GHz VLBA (Very Long Baseline Array) observations (2cm/MOJAVE survey) performed at 23 epochs between 1995.27 and 2008.91. Results. We found a drastic structural mode change in the VLBI jet of 0735+178, between 2000.4 and 2001.8 when its twice sharply bent trajectory turned into a linear shape.We further found that this jet had undergone a similar transition sometime between December 1981 and June 1983. A mode change, occurring in the reverse direction (between mid-1992 and mid-1995) has already been reported in the literature. These structural mode changes are found to be reflected in changed kinematical behavior of the nuclear jet, manifested as an apparent superluminal motion and stationarity of the radio knots. In addition, we found the individual mode changes to correlate in time with the maxima in the optical light curve. The last two transitions occurred before a (modest) radio flare. The behavior of this pc-scale jet appears to favor a scenario involving non-ballistic motions of the radio knots, produced by the precession of a continuous jet within the ambient medium., Comment: Accepted for publication in A&A (Abstract reduced for astro-ph)

Surface spectroscopic characterisation of some Cu and Ag thiolate multilayers on metal and metal sulphide substrates was undertaken to attempt to explain the undiminished floatability of sulphide minerals observed for collector coverage exceeding a monolayer. The thiol collectors investigated were dithiophosphate and 2-mercaptobenzothiazole (MBT), and bulk CuMBT and AgMBT complexes were prepared for comparison with the corresponding multilayers.
