The Arctic Ocean features extreme seasonal differences in daylight, temperature, ice cover, and mixed layer depth. However, the diversity and ecology of microbes across these contrasting environmental conditions remain enigmatic. Here, using autonomous samplers and sensors deployed at two mooring sites, we portray an annual cycle of microbial diversity, nutrient concentrations and physical oceanography in the major hydrographic regimes of the Fram Strait. The ice-free West Spitsbergen Current displayed a marked separation into a productive summer (dominated by diatoms and carbohydrate-degrading bacteria) and regenerative winter state (dominated by heterotrophic Syndiniales, radiolarians, chemoautotrophic bacteria, and archaea). The autumn post-bloom with maximal nutrient depletion featured Coscinodiscophyceae, Rhodobacteraceae (e.g. Amylibacter) and the SAR116 clade. Winter replenishment of nitrate, silicate and phosphate, linked to vertical mixing and a unique microbiome that included Magnetospiraceae and Dadabacteriales, fueled the following phytoplankton bloom. The spring-summer succession of Phaeocystis, Grammonema and Thalassiosira coincided with ephemeral peaks of Aurantivirga, Formosa, Polaribacter and NS lineages, indicating metabolic relationships. In the East Greenland Current, deeper sampling depth, ice cover and polar water masses concurred with weaker seasonality and a stronger heterotrophic signature. The ice-related winter microbiome comprised Bacillaria, Naviculales, Polarella, Chrysophyceae and Flavobacterium ASVs. Low ice cover and advection of Atlantic Water coincided with diminished abundances of chemoautotrophic bacteria while others such as Phaeocystis increased, suggesting that Atlantification alters microbiome structure and eventually the biological carbon pump. These insights promote the understanding of microbial seasonality and polar night ecology in the Arctic Ocean, a region severely affected by climate change.

Surveys of 16S rRNA gene sequences derived from marine sediments have indicated that a widely distributed group of Gammaproteobacteria, named “JTB255-Marine Benthic Group” (now the candidate order Woeseiales), accounts for 1–22% of the retrieved sequences. Despite their ubiquity in seafloor communities, little is known about their distribution and specific ecological niches in the deep sea, which constitutes the largest biome globally. Here, we characterized the phylogeny, environmental distribution patterns, abundance, and metabolic potential of Woeseiales bacteria with a focus on representatives from the deep sea. From a phylogenetic analysis of publicly available 16S rRNA gene sequences (≥1400 bp, n = 994), we identified lineages of Woeseiales with greater prevalence in the deep sea than in coastal environments, a pattern corroborated by the distribution of 16S oligotypes recovered from 28 globally distributed sediment samples. Cell counts revealed that Woeseiales bacteria accounted for 5 ± 2% of all microbial cells in deep-sea surface sediments at 23 globally distributed sites. Comparative analyses of a genome, metagenome bins, and single-cell genomes suggested that members of the corresponding clades are likely to grow on proteinaceous matter, potentially derived from detrital cell membranes, cell walls, and other organic remnants in marine sediments.

Sea ice is an important transport vehicle for gaseous, dissolved and particulate matter in the Arctic Ocean. Due to the recently observed acceleration in sea ice drift, it has been assumed that more matter is advected by the Transpolar Drift from shallow shelf waters to the central Arctic Ocean and beyond. However, this study provides first evidence that intensified melt in the marginal zones of the Arctic Ocean interrupts the transarctic conveyor belt and has led to a reduction of the survival rates of sea ice exported from the shallow Siberian shelves (−15% per decade). Submesoscale eddies and fronts are important components of oceanic mixing and energy fluxes. These phenomena occur in the surface ocean for a period of several days, on scales between a few hundred meters and few tens of kilometers. Remote sensing and modeling suggest that eddies and fronts may influence marine ecosystem dynamics, but their limited temporal and spatial scales make them challenging for observation and in situ sampling. Here, the study of a submesoscale filament in summerly Arctic waters (depth 0–400 m) revealed enhanced mixing of Polar and Atlantic water masses, resulting in a ca. 4 km wide and ca. 50 km long filament with distinct physical and biogeochemical characteristics. Compared to the surrounding waters, the filament was characterized by a distinct phytoplankton bloom, associated with depleted inorganic nutrients, elevated chlorophyll a concentrations, as well as twofold higher phyto- and bacterioplankton cell abundances. High-throughput 16S rRNA gene sequencing of bacterioplankton communities revealed enrichment of typical phytoplankton bloom-associated taxonomic groups (e.g., Flavobacteriales) inside the filament. Furthermore, linked to the strong water subduction, the vertical export of organic matter to 400 m depth inside the filament was twofold higher compared to the surrounding waters. Altogether, our results show that physical submesoscale mixing can shape distinct biogeochemical conditions and microbial communities within a few kilometers of the ocean. Hence, the role of submesoscale features in polar waters for surface ocean biodiversity and biogeochemical processes need further investigation, especially with regard to the fate of sea ice in the warming Arctic Ocean.

The ocean moderates the world’s climate through absorption of heat and carbon, but how much carbon the ocean will continue to absorb remains unknown. The North Atlantic Ocean west (Baffin Bay/Labrador Sea) and east (Fram Strait/Greenland Sea) of Greenland features the most intense absorption of anthropogenic carbon globally; the biological carbon pump (BCP) contributes substantially. As Arctic sea-ice melts, the BCP changes, impacting global climate and other critical ocean attributes (e.g. biodiversity). Full understanding requires year-round observations across a range of ice conditions. Here we present such observations: autonomously collected Eulerian continuous 24-month time-series in Fram Strait. We show that, compared to ice-unaffected conditions, sea-ice derived meltwater stratification slows the BCP by 4 months, a shift from an export to a retention system, with measurable impacts on benthic communities. This has implications for ecosystem dynamics in the future warmer Arctic where the seasonal ice zone is expected to expand., The North Atlantic biological pump has the most intense absorption of C globally, but how this will fare in light of climate changes (especially sea-ice melting) is poorly understood. Here the authors present a 24-month continuous time series of physical, chemical, and biological observations in the Fram Strait.

The Arctic is impacted by climate warming faster than any other oceanic region on Earth. Assessing the baseline of microbial communities in this rapidly changing ecosystem is vital for understanding the implications of ocean warming and sea ice retreat on ecosystem functioning. Using CARD-FISH and semi-automated counting, we quantified 14 ecologically relevant taxonomic groups of bacterioplankton (Bacteria and Archaea) from surface (0–30 m) down to deep waters (2,500 m) in summer ice-covered and ice-free regions of the Fram Strait, the main gateway for Atlantic inflow into the Arctic Ocean. Cell abundances of the bacterioplankton communities in surface waters varied from 105 cells mL–1 in ice-covered regions to 106 cells mL–1 in the ice-free regions. Observations suggest that these were overall driven by variations in phytoplankton bloom conditions across the Strait. The bacterial groups Bacteroidetes and Gammaproteobacteria showed several-fold higher cell abundances under late phytoplankton bloom conditions of the ice-free regions. Other taxonomic groups, such as the Rhodobacteraceae, revealed a distinct association of cell abundances with the surface Atlantic waters. With increasing depth (>500 m), the total cell abundances of the bacterioplankton communities decreased by up to two orders of magnitude, while largely unknown taxonomic groups (e.g., SAR324 and SAR202 clades) maintained constant cell abundances throughout the entire water column (ca. 103 cells mL–1). This suggests that these enigmatic groups may occupy a specific ecological niche in the entire water column. Our results provide the first quantitative spatial variations assessment of bacterioplankton in the summer ice-covered and ice-free Arctic water column, and suggest that further shift toward ice-free Arctic summers with longer phytoplankton blooms can lead to major changes in the associated standing stock of the bacterioplankton communities.

Industrial-scale mining of deep-sea polymetallic nodules will remove nodules in large areas of the sea floor. The regrowth of the nodules by metal precipitation is estimated to take millions of years. Thus, for future mining impact studies, it is crucial to understand the role of nodules in shaping microbial diversity and function in deep-sea environments. Here we investigated microbial-community composition based on 16S rRNA gene sequences retrieved from sediments and nodules of the Peru Basin (4130–4198 m water depth). The nodule field of the Peru Basin showed a typical deep-sea microbiome, with dominance of the classes Gammaproteobacteria, Alphaproteobacteria, Deltaproteobacteria, and Acidimicrobiia. Nodules and sediments host distinct bacterial and archaeal communities, with nodules showing lower diversity and a higher proportion of sequences related to potential metal-cycling Bacteria (i.e. Magnetospiraceae, Hyphomicrobiaceae), bacterial and archaeal nitrifiers (i.e. AqS1, unclassified Nitrosomonadaceae, Nitrosopumilus, Nitrospina, Nitrospira), and bacterial sequences found in the oceanic crust, nodules, hydrothermal deposits, and sessile fauna. Sediment and nodule communities overall shared a low proportion of operational taxonomic units (OTUs; 21 % for Bacteria and 19 % for Archaea). Our results show that nodules represent a specific ecological niche (i.e. hard substrate, high metal concentrations, and sessile fauna), with a potentially relevant role in organic-carbon degradation. Differences in nodule community composition (e.g. Mn-cycling bacteria, nitrifiers) between the Clarion–Clipperton Fracture Zone (CCZ) and the Peru Basin suggest that changes in environmental setting (e.g. sedimentation rates) also play a significant role in structuring the nodule microbiome.

Over the last decades, the Arctic Ocean has suffered a substantial decline in sea ice cover due to global warming. The impacts of these variations on primary productivity, fluxes of dissolved and particulate organic matter (OM) and turnover at the seafloor are still poorly understood. Here we focus on the characteristics and dynamics of the pool of marine dissolved OM (DOM) in surface sediments of the Arctic Ocean. To investigate spatial and temporal variations of DOM in relation to particulate OM input and benthic microbial community parameters, sediment porewater and overlying bottom water were collected from the long-term observatory HAUSGARTEN in June 2013 and 2014. The study area in the Fram Strait, which is partially covered by sea ice, was sampled along a bathymetric transect (1050-5500 m water depth), from east to west (7 degrees 0.2' E to 5 degrees 17' W), and from south to north (78 degrees 37' to 79 degrees 43' N). Molecular data on solid phase extracted DOM obtained via Fourier Transform Ion Cyclotron Resonance Mass Spectrometric analysis and a suite of bulk chemical parameters were related to benthic biogeochemical data. Our results demonstrate a close coupling between the production and input of OM from the surface ocean to the seafloor, and the concentration and composition of DOC/DOM in the deep sea. Sea ice in the Arctic Ocean (AO) has been undergoing dramatic changes during the last two decades. In addition, the water temperature of the inflow of Atlantic water masses at the gateway Fram Strait has recently increased. Long-term data may help to evaluate the impact of these physical changes on the biological processes in surface waters. Over a 25-year period, and mostly in summer, water samples were collected at discrete depths within the uppermost 100 m of the Fram Strait and other regions of the AO to investigate chlorophyll a (Chl a) and particulate organic carbon (POC) standing stocks. Stations sampled from 1991 to 2015 were located in the Fram Strait, Barents Sea (BS), on the Eurasian shelf, and over the Nansen, Amundsen, and parts of the Amerasian basins (AB). Discrete Chl a and POC measurements obtained during 33 and 24 expeditions, respectively, were integrated over the upper 100 m of the water column to monitor spatial and interannual variations in distribution patterns of standing stocks. In general, the highest Chl a and POC standing stocks were observed in the eastern Fram Strait (EFS) and in the BS, while the lowest biomasses were observed in the heavily ice-covered regions of the central AO, mainly in the Amundsen and ABs. Whereas summertime Chl a stocks sharply decreased northward from the Fram Strait and Barents Sea toward high latitudes, the decline in POC standing stocks was less pronounced. Over the sampling period, summertime Chl a stocks slightly increased in the EFS but remained more or less constant in the central AO. In contrast to Chl a, standing stocks of POC eventually increased over the last 25 years in the central AO, possibly as an effect of increasing air temperatures, decreasing sea ice extent and thickness, and increasing light availability. Moreover, variations in riverine discharge and in sea ice export within the Transpolar Drift may have contributed to the enhanced POC stock in the central AO surface waters. Overall, the objective of the present study was to provide baseline datasets of Chl a and POC to better track the effects of environmental changes due to global warming on the Arctic pelagic system.

However, environmental standards for seafloor integrity and studies of recovery from environmental impacts are still largely missing. Further we have only a poor understanding of the role of nodules in shaping benthic microbial diversity and element cycles. We revisited the deep-sea disturbance and recolonization experiment carried out with a towed plough harrow in 1989 in the Peru Basin nodule field within a circular area of approx. 3.5 km diameter (>4100 m water depth). In the experimental area, the 26 years old plough tracks were still visible and showed different types and levels of disturbance such as removal and compaction of surface sediments. Microbial communities and their diversity were studied in disturbance tracks and undisturbed sites and related to habitat integrity, remineralization rates, and carbon flow. Locally, microbial activity was reduced up to 4 times in the impacted areas. Microbial cell numbers were reduced by ~50% in fresh, and by AqS1, unclassified Nitrosomonadaceae, Nitrosopumilus, Nitrospina, Nitrospira), as well as bacterial sequences typically found in ocean crust, hydrothermal deposits and sessile fauna. Our results confirm that nodules host specific microbial communities with potentially significant contributions to organic carbon remineralization and metal cycling. This study contributes to developing environmental standards for deep-sea mining and highlights the limits for maintaining and recovering ecological integrity and functions during large-scale nodule mining.

In the seabed, gaseous alkanes are oxidized by syntrophic microbial consortia that thereby reduce fluxes of these compounds into the water column. Because of the immense quantities of seabed alkane fluxes, these consortia are key catalysts of the global carbon cycle. Due to their obligate syntrophic lifestyle, the physiology of alkane-degrading archaea remains poorly understood. We have now cultivated a thermophilic, relatively fast-growing ethane oxidizer in partnership with a sulfate-reducing bacterium known to aid in methane oxidation and have retrieved the first complete genome of a short-chain alkane-degrading archaeon. This will greatly enhance the understanding of nonmethane alkane activation by noncanonical methyl-coenzyme M reductase enzymes and provide insights into additional metabolic steps and the mechanisms underlying syntrophic partnerships. Ultimately, this knowledge could lead to the biotechnological development of alkanogenic microorganisms to support the carbon neutrality of industrial processes., Cold seeps and hydrothermal vents deliver large amounts of methane and other gaseous alkanes into marine surface sediments. Consortia of archaea and partner bacteria thrive on the oxidation of these alkanes and its coupling to sulfate reduction. The inherently slow growth of the involved organisms and the lack of pure cultures have impeded the understanding of the molecular mechanisms of archaeal alkane degradation. Here, using hydrothermal sediments of the Guaymas Basin (Gulf of California) and ethane as the substrate, we cultured microbial consortia of a novel anaerobic ethane oxidizer, “Candidatus Ethanoperedens thermophilum” (GoM-Arc1 clade), and its partner bacterium “Candidatus Desulfofervidus auxilii,” previously known from methane-oxidizing consortia. The sulfate reduction activity of the culture doubled within one week, indicating a much faster growth than in any other alkane-oxidizing archaea described before. The dominance of a single archaeal phylotype in this culture allowed retrieval of a closed genome of “Ca. Ethanoperedens,” a sister genus of the recently reported ethane oxidizer “Candidatus Argoarchaeum.” The metagenome-assembled genome of “Ca. Ethanoperedens” encoded a complete methanogenesis pathway including a methyl-coenzyme M reductase (MCR) that is highly divergent from those of methanogens and methanotrophs. Combined substrate and metabolite analysis showed ethane as the sole growth substrate and production of ethyl-coenzyme M as the activation product. Stable isotope probing demonstrated that the enzymatic mechanism of ethane oxidation in “Ca. Ethanoperedens” is fully reversible; thus, its enzymatic machinery has potential for the biotechnological development of microbial ethane production from carbon dioxide.

The sulfate-dependent, anaerobic oxidation of methane (AOM) is an important sink for methane in marine environments. It is carried out between anaerobic methanotrophic archaea (ANME) and sulfate-reducing bacteria (SRB) living in syntrophic partnership. In this study, we compared the genomes, gene expression patterns and ultrastructures of three phylogenetically different microbial consortia found in hydrocarbon-rich environments under different temperature regimes: ANME-1a/HotSeep-1 (60°C), ANME-1a/Seep-SRB2 (37°C) and ANME-2c/Seep-SRB2 (20°C). All three ANME encode a reverse methanogenesis pathway: ANME-2c encodes all enzymes, while ANME-1a lacks the gene for N5,N10-methylene tetrahydromethanopterin reductase (mer) and encodes a methylenetetrahydrofolate reductase (Met). The bacterial partners contain the genes encoding the canonical dissimilatory sulfate reduction pathway. During AOM, all three consortia types highly expressed genes encoding for the formation of flagella or type IV pili and/or c-type cytochromes, some predicted to be extracellular. ANME-2c expressed potentially extracellular cytochromes with up to 32 hemes, whereas ANME-1a and SRB expressed less complex cytochromes (≤ 8 and ≤ 12 heme respectively). The intercellular space of all consortia showed nanowire-like structures and heme-rich areas. These features are proposed to enable interspecies electron exchange, hence suggesting that direct electron transfer is a common mechanism to sulfate-dependent AOM, and that both partners synthesize molecules to enable it.

Measuring temperature and salinity profiles in the world's oceans is crucial to understanding ocean dynamics and its influence on the heat budget, the water cycle, the marine environment and on our climate. Since 1983 the German research vessel and icebreaker Polarstern has been the platform of numerous CTD (conductivity, temperature, depth instrument) deployments in the Arctic and the Antarctic. We report on a unique data collection spanning 33 years of polar CTD data. In total 131 data sets (1 data set per cruise leg) containing data from 10 063 CTD casts are now freely available at doi:10.1594/PANGAEA.860066. During this long period five CTD types with different characteristics and accuracies have been used. Therefore the instruments and processing procedures (sensor calibration, data validation, etc.) are described in detail. This compilation is special not only with regard to the quantity but also the quality of the data – the latter indicated for each data set using defined quality codes. The complete data collection includes a number of repeated sections for which the quality code can be used to investigate and evaluate long-term changes. Beginning with 2010, the salinity measurements presented here are of the highest quality possible in this field owing to the introduction of the OPTIMARE Precision Salinometer.

Simulated deep-sea mining disturbs the sediment integrity and reduces microbial cell numbers and activities after 26 years., Future supplies of rare minerals for global industries with high-tech products may depend on deep-sea mining. However, environmental standards for seafloor integrity and recovery from environmental impacts are missing. We revisited the only midsize deep-sea disturbance and recolonization experiment carried out in 1989 in the Peru Basin nodule field to compare habitat integrity, remineralization rates, and carbon flow with undisturbed sites. Ultraslow spreading ridges account for one-third of the global mid-ocean ridges. Their impact on the diversity and connectivity of benthic deep-sea microbial assemblages is poorly understood, especially for hydrothermally inactive, magma-starved ridges. We investigated bacterial and archaeal diversity in sediments collected from an amagmatic segment (10 degrees-17 degrees E) of the Southwest Indian Ridge (SWIR) and in the adjacent northern and southern abyssal zones of similar water depths within one biogeochemical province of the Indian Ocean. Microbial diversity was determined by 16S ribosomal RNA (rRNA) gene sequencing. Our results show significant differences in microbial communities between stations outside and inside the SWIR, which were mostly explained by environmental selection. Community similarity correlated significantly with differences in chlorophyll a content and with the presence of upward porewater fluxes carrying reduced compounds (e.g., ammonia and sulfide), suggesting that trophic resource availability is a main driver for changes in microbial community composition. At the stations in the SWIR axial valley (3,655-4,448 m water depth), microbial communities were enriched in bacterial and archaeal taxa common in organic matter-rich subsurface sediments (e.g., SEEP-SRB1, Dehalococcoida, Atribacteria, and Woesearchaeota) and chemosynthetic environments (mainly Helicobacteraceae). The abyssal stations outside the SWIR communities (3,760-4,869 m water depth) were dominated by OM1 Glade, JTB255, Planctomycetaceae, and Rhodospirillaceae. We conclude that ultraslow spreading ridges create a unique environmental setting in sedimented segments without distinct hydrothermal activity, and play an important role in shaping microbial communities and promoting diversity, but also in connectivity among deep-sea habitats.

As human use of rare metals has diversified and risen with global development, metal ore deposits from the deep ocean floor are increasingly seen as an attractive future resource. Japan recently completed the first successful test for zinc extraction from the deep seabed, and the number of seafloor exploration licenses filed at the International Seabed Authority (ISA) has tripled in the past 5 years. Seafloor-mining equipment is being tested, and industrial-scale production in national waters could start in a few years. We call for integrated scientific studies of global metal resources, the fluxes and fates of metal uses, and the ecological footprints of mining on land and in the sea, to critically assess the risks of deep-sea mining and the chances for alternative technologies. Given the increasing scientific evidence for long-lasting impacts of mining on the abyssal environment, precautionary regulations for commercial deep-sea mining are essential to protect marine ecosystems and their biodiversity.

Quantitative camera surveys of benthic megafauna were carried out during the expedition ARK-XXVII/3 to the Eastern Central Arctic basins with the research icebreaker Polarstern in summer 2012 (2 August-29 September). Nine transects were performed for the first time in deep-sea areas previously fully covered by ice, four of them in the Nansen Basin (3571-4066m) and five in the Amundsen Basin (4041-4384m). At seven of these stations benthic Agassiz trawls were taken near the camera tracks for species identification. The observed Arctic deep-sea megafauna was largely endemic. Several taxa showed a substantially greater depth or geographical range than previously assumed. Variations in the composition and structure of megabenthic communities were analysed and linked to several environmental variables, including state of the sea ice and phytodetritus supply to the seafloor. Three different types of communities were identified based on species dominating the biomass. Among these species were the actiniarian Bathyphellia margaritacea and the holothurians Elpidia heckeri and Kolga hyalina. Variations in megafaunal abundance were first of all related to the proximity to the marginal ice zone. Stations located closer to this zone were characterized by relatively high densities and biomass of B. margaritacea (mean 0.2-1.7 ind m-2; 0.2-1.5 g ww.m-2). The food supply was higher at these stations, as suggested by enhanced concentrations of pigments, organic carbon, bacterial cell abundances and porewater nutrients in the sediments. The fully ice-covered stations closer to the North Pole and partially under multi-year ice were characterized by lower concentrations of the same biogeochemical indicators for food supply. These stations nevertheless hosted relatively high density and biomass of the holothurians E. heckeri (mean 0.9-1.5 ind m-2; 0.3-0.4 g ww.m-2) or K. hyalina (mean 0.004-1.7 ind m-2; 0.01-3.5 g ww.m-2), which were observed to feed on large food falls of the sea-ice colonial diatom Melosira arctica. The link between the community structure of megafauna and the extent and condition of the Central Arctic sea-ice cover suggests that future climate changes may substantially affect deep ocean biodiversity.

Emission of the greenhouse gas methane from the seabed is globally controlled by marine aerobic and anaerobic methanotrophs gaining energy via methane oxidation. However, the processes involved in the assembly and dynamics of methanotrophic populations in complex natural microbial communities remain unclear. Here we investigated the development of a methanotrophic microbiome following subsurface mud eruptions at Håkon Mosby mud volcano (1250 m water depth). Freshly erupted muds hosted deep-subsurface communities that were dominated by Bathyarchaeota, Atribacteria and Chloroflexi. Methanotrophy was initially limited to a thin surface layer of Methylococcales populations consuming methane aerobically. With increasing distance to the eruptive center, anaerobic methanotrophic archaea, sulfate-reducing Desulfobacterales and thiotrophic Beggiatoaceae developed, and their respective metabolic capabilities dominated the biogeochemical functions of the community. Microbial richness, evenness, and cell numbers of the entire microbial community increased up to tenfold within a few years downstream of the mud flow from the eruptive center. The increasing diversity was accompanied by an up to fourfold increase in sequence abundance of relevant metabolic genes of the anaerobic methanotrophic and thiotrophic guilds. The communities fundamentally changed in their structure and functions as reflected in the metagenome turnover with distance from the eruptive center, and this was reflected in the biogeochemical zonation across the mud volcano caldera. The observed functional succession provides a framework for the response time and recovery of complex methanotrophic communities after disturbances of the deep-sea bed.

In summer 2012, Arctic sea ice declined to a record minimum and, as a consequence of the melting, large amounts of aggregated ice-algae sank to the seafloor at more than 4,000 m depth. In this study, we assessed the composition, turnover and connectivity of bacterial and microbial eukaryotic communities across Arctic habitats from sea ice, algal aggregates and surface waters to the seafloor. Eukaryotic communities were dominated by diatoms, dinoflagellates and other alveolates in all samples, and showed highest richness and diversity in sea-ice habitats (similar to 400-500 OTUs). Flavobacteriia and Gammaproteobacteria were the predominant bacterial classes across all investigated Arctic habitats. Bacterial community richness and diversity peaked in deep-sea samples (similar to 1,700 OTUs). Algal aggregate-associated bacterial communities were mainly recruited from the sea-ice community, and were transported to the seafloor with the sinking ice algae. The algal deposits at the seafloor had a unique community structure, with some shared sequences with both the original sea-ice community (22% OTU overlap), as well as with the deep-sea sediment community (17% OTU overlap). We conclude that ice-algal aggregate export does not only affect carbon export from the surface to the seafloor, but may change microbial community composition in central Arctic habitats with potential effects for benthic ecosystem functioning in the future.

We investigated the ecological consequences of CO2 leakage for a marine benthic ecosystem. For the first time with a multidisciplinary integrated study, we tested hypotheses derived from a meta-analysis of previous experimental and in situ high-CO2 impact studies. For this, we compared ecological functions of naturally CO2-vented seafloor off the Mediterranean island Panarea (Tyrrhenian Sea, Italy) to those of nonvented sands, with a focus on biogeochemical processes and microbial and faunal community composition. High CO2 fluxes (up to 4 to 7 mol CO2 m−2 hour−1) dissolved all sedimentary carbonate, and comigration of silicate and iron led to local increases of microphytobenthos productivity (+450%) and standing stocks (+300%). Despite the higher food availability, faunal biomass (−80%) and trophic diversity were substantially lower compared to those at the reference site. Bacterial communities were also structurally and functionally affected, most notably in the composition of heterotrophs and microbial sulfate reduction rates (−90%). The observed ecological effects of CO2 leakage on submarine sands were reproduced with medium-term transplant experiments. Microbial observation is of high relevance in assessing marine phenomena of scientific and societal concern including ocean productivity, harmful algal blooms, and pathogen exposure. However, we have yet to realise its potential to coherently and comprehensively report on global ocean status. The ability of satellites to monitor the distribution of phytoplankton has transformed our appreciation of microbes as the foundation of key ecosystem services; however, more in-depth understanding of microbial dynamics is needed to fully assess natural and anthropogenically induced variation in ocean ecosystems. While this first synthesis shows that notable efforts exist, vast regions such as the ocean depths, the open ocean, the polar oceans, and most of the Southern Hemisphere lack consistent observation. To secure a coordinated future for a global microbial observing system, existing long-term efforts must be better networked to generate shared bioindicators of the Global Ocean's state and health.

Hypoxia enhances organic matter preservation in marine sediments by changing benthic communities, bioturbation, and burial rates., Bottom-water oxygen supply is a key factor governing the biogeochemistry and community composition of marine sediments. Whether it also determines carbon burial rates remains controversial. We investigated the effect of varying oxygen concentrations (170 to 0 μM O2) on microbial remineralization of organic matter in seafloor sediments and on community diversity of the northwestern Crimean shelf break. This study shows that 50% more organic matter is preserved in surface sediments exposed to hypoxia compared to oxic bottom waters. Hypoxic conditions inhibit bioturbation and decreased remineralization rates even within short periods of a few days. These conditions led to the accumulation of threefold more phytodetritus pigments within 40 years compared to the oxic zone. Bacterial community structure also differed between oxic, hypoxic, and anoxic zones. Functional groups relevant in the degradation of particulate organic matter, such as Flavobacteriia, Gammaproteobacteria, and Deltaproteobacteria, changed with decreasing oxygenation, and the microbial community of the hypoxic zone took longer to degrade similar amounts of deposited reactive matter. We conclude that hypoxic bottom-water conditions—even on short time scales—substantially increase the preservation potential of organic matter because of the negative effects on benthic fauna and particle mixing and by favoring anaerobic processes, including sulfurization of matter.

The Eurasian basin of the Central Arctic Ocean is nitrogen limited, but little is known about the presence and role of nitrogen-fixing bacteria. Recent studies have indicated the occurrence of diazotrophs in Arctic coastal waters potentially of riverine origin. Here, we investigated the presence of diazotrophs in ice and surface waters of the Central Arctic Ocean in the summer of 2012. We identified diverse communities of putative diazotrophs through targeted analysis of the nifH gene, which encodes the iron protein of the nitrogenase enzyme. We amplified 529 nifH sequences from 26 samples of Arctic melt ponds, sea ice and surface waters. These sequences resolved into 43 clusters at 92% amino acid sequence identity, most of which were non-cyanobacterial phylotypes from sea ice and water samples. One cyanobacterial phylotype related to Nodularia sp. was retrieved from sea ice, suggesting that this important functional group is rare in the Central Arctic Ocean. The diazotrophic community in sea-ice environments appear distinct from other cold-adapted diazotrophic communities, such as those present in the coastal Canadian Arctic, the Arctic tundra and glacial Antarctic lakes. Molecular fingerprinting of nifH and the intergenic spacer region of the rRNA operon revealed differences between the communities from river-influenced Laptev Sea waters and those from ice-related environments pointing towards a marine origin for sea-ice diazotrophs. Our results provide the first record of diazotrophs in the Central Arctic and suggest that microbial nitrogen fixation may occur north of 77ºN. To assess the significance of nitrogen fixation for the nitrogen budget of the Arctic Ocean and to identify the active nitrogen fixers, further biogeochemical and molecular biological studies are needed.

Aim To test whether within-species and among-species patterns of abundance and latitudinal range in marine bacteria resemble those found for macro-organisms, and whether these patterns differ along latitudinal clines. Location Global pelagic marine environments. Methods Taxon-specific sequence abundance and location were retrieved from the open-access V6-rRNA pyrotag sequence data base VAMPS (http://vamps.mbl.edu/), which holds a massive collection of marine bacterial community data sets from the International Census of Marine Microbes sampling effort of global ocean water masses. Data were randomly subsampled to correct for spatial bias and for differences in sampling effort. Results We show that bacterial latitudinal ranges are narrower than expected by chance. When present in both Northern and Southern hemispheres, taxa occupy restricted ranges at similar latitudes on both sides of the equator. A significant and positive relationship exists between sequence abundance and latitudinal range, although this pattern contains a large amount of variance. Abundant taxa in the tropics and in the Northern Hemisphere generally have smaller ranges than those in the Southern Hemisphere. We show that the mean latitudinal range of bacterial taxa increases with latitude, supporting the existence of a Rapoport effect in marine bacterioplankton. Finally, we show that bacterioplankton communities contain a higher proportion of abundant taxa as they approach the poles. Main conclusions Macroecological patterns such as the abundance–range relationship, in general, extend to marine bacteria. However, differences in the shape of these relationships between bacteria and macro-organisms call into question whether the processes and their relative importance in shaping global marine bacteria and macro-organism distributions are the same.

Sediment-hosting hydrothermal systems in the Okinawa Trough maintain a large amount of liquid, supercritical and hydrate phases of CO(2) in the seabed. The emission of CO(2) may critically impact the geochemical, geophysical and ecological characteristics of the deep-sea sedimentary environment. So far it remains unclear whether microbial communities that have been detected in such high-CO(2) and low-pH habitats are metabolically active, and if so, what the biogeochemical and ecological consequences for the environment are. In this study, RNA-based molecular approaches and radioactive tracer-based respiration rate assays were combined to study the density, diversity and metabolic activity of microbial communities in CO(2)-seep sediment at the Yonaguni Knoll IV hydrothermal field of the southern Okinawa Trough. In general, the number of microbes decreased sharply with increasing sediment depth and CO(2) concentration. Phylogenetic analyses of community structure using reverse-transcribed 16S ribosomal RNA showed that the active microbial community became less diverse with increasing sediment depth and CO(2) concentration, indicating that microbial activity and community structure are sensitive to CO(2) venting. Analyses of RNA-based pyrosequences and catalyzed reporter deposition-fluorescence in situ hybridization data revealed that members of the SEEP-SRB2 group within the Deltaproteobacteria and anaerobic methanotrophic archaea (ANME-2a and -2c) were confined to the top seafloor, and active archaea were not detected in deeper sediments (13-30 cm in depth) characterized by high CO(2). Measurement of the potential sulfate reduction rate at pH conditions of 3-9 with and without methane in the headspace indicated that acidophilic sulfate reduction possibly occurs in the presence of methane, even at very low pH of 3. These results suggest that some members of the anaerobic methanotrophs and sulfate reducers can adapt to the CO(2)-seep sedimentary environment; however, CO(2) and pH in the deep-sea sediment were found to severely impact the activity and structure of the microbial community.

Tommeliten is a prominent methane seep area in the Central North Sea. Previous surveys revealed shallow gas-bearing sediments and methane gas ebullition into the water column. In this study, the in situ methane flux at Tommeliten is re-assessed and the potential methane transport to the atmosphere is discussed, with regards to the hydrographic setting and gas bubble modeling. We have compiled previous data, acquired new video and acoustic evidence of gas bubble release, and have measured the methane concentration, and its C-isotopic composition in the water column. Parametric subbottom sonar data reveal the three-dimensional extent of shallow gas and morphologic features relevant for gas migration. Five methane ebullition areas are identified and the main seepage area appears to be 21 times larger than previously estimated. Our video, hydroacoustic, subbottom, and chemical data suggest that similar to 1.5 x 10(6) mol CH(4)/yr (similar to 26 tons CH(4)/yr) of methane gas is being released from the seepage area of Tommeliten. Methane concentration profiles in the vicinity of the gas seeps show values of up to 268 nM (similar to 100 times background) close to the seafloor. A decrease in delta(13)C-CH(4) values at 40 m water depth indicates an unknown additional biogenic methane source within the well oxygenated thermocline between 30 and 40 m water depth. Numerical modeling of the methane bubbles due to their migration and dissolution was performed to estimate the bubble-derived vertical methane transport, the fate of this methane in the water column, and finally the flux to the atmosphere. Modeling indicates that less than similar to 4% of the gas initially released at the seafloor is transported via bubbles into the mixed layer and, ultimately, to the atmosphere. However, because of the strong seasonality of mixing in the North Sea, this flux is expected to increase as mixing increases, and almost all of the methane released at the seafloor could be transferred into the atmosphere in the stormy fall and winter time.

The Hakon Mosby Mud Volcano is a highly active methane seep hosting different chemosynthetic communities such as thiotrophic bacterial mats and siboglinid tubeworm assemblages. This study focuses on in situ measurements of methane fluxes to and from these different habitats, in comparison to benthic methane and oxygen consumption rates. By quantifying in situ oxygen, methane, and sulfide fluxes in different habitats, a spatial budget covering areas of 10-1000-m diameter was established. The range of dissolved methane efflux (770-2 mmol m(-2) d(-1)) from the center to the outer rim was associated with a decrease in temperature gradients from 46 degrees C m(-1) to < 1 degrees Cm(-1), indicating that spatial variations in fluid flow control the distribution of benthic habitats and activities. Accordingly, total oxygen uptake (TOU) varied between the different habitats by one order of magnitude from 15 mmol m(-2) d(-1) to 161 mmol m(-2) d(-1). High fluid flow rates appeared to suppress benthic activities by limiting the availability of electron acceptors. Accordingly, the highest TOU was associated with the lowest fluid flow and methane efflux. This was most likely due to the aerobic oxidation of methane, which may be more relevant as a sink for methane as previously considered in submarine ecosystems.

We have investigated if in a cold seep methane or sulfide is used for chemosynthetic primary production and if significant amounts of the sulfide produced by anaerobic oxidation of methane are oxidized geochemically and hence are not available for chemosynthetic production. Geochemically controlled redox reactions and biological turnover were compared in different habitats of the Ha°kon Mosby Mud Volcano. The center of the mud volcano is characterized by the highest fluid flow, and most primary production by the microbial community depends on oxidation of methane. The small amount of sulfide produced is oxidized geochemically with oxygen or is precipitated with dissolved iron. In the medium flow peripheral Beggiatoa habitat sulfide is largely oxidized biologically. The oxygen and nitrate supply is high enough that Beggiatoa can oxidize the sulfide completely, and chemical sulfide oxidation or precipitation is not important. An internally stored nitrate reservoir with average concentrations of 110 mmol L21 enables the Beggiatoa to oxidize sulfide anaerobically. The pH profile indicates sequential sulfide oxidation with elemental sulfur as an intermediate. Gray thiotrophic mats associated with perturbed sediments showed a high heterogeneity in sulfate turnover and high sulfide fluxes, balanced by the opposing oxygen and nitrate fluxes so that biological oxidation dominates over geochemical sulfide removal processes. The three habitats indicate substantial small-scale variability in carbon fixation pathways, either through direct biological use of methane or through indirect carbon fixation of methane-derived carbon dioxide by chemolithotrophic sulfide oxidation.

The anaerobic oxidation of methane (AOM) by methanotrophic archaea and sulfate-reducing bacteria is the major sink of methane formed in marine sediments. The study of AOM as well as of methanogenesis in different habitats is essentially connected with the in situ analysis of stable isotope ((13) C/(12) C, D/H) signatures (δ-values). For their kinetic interpretation, experimental (cultivation-based) isotope fractionation factors (α-values) are richly available in the case of methanogenesis, but are scarce in the case of AOM. Here we used batch enrichment cultures with high AOM activity and without background methanogenesis from detrital remnants to determine (13) C/(12) C and D/H fractionation factors. The enrichment cultures which originated from three marine habitats (Hydrate Ridge, NE Pacific; Amon Mud Volcano, Mediterranean Sea; NW shelf, Black Sea) were dominated by archaeal phylotypes of anaerobic methanotrophs (ANME-2 clade). Isotope fractionation factors calculated from the isotope signatures as a function of the residual proportion of methane were 1.012-1.039 for (13) CH4 /(12) CH4 and 1.109-1.315 for CDH3 /CH4 . The present values from in vitro experiments were significantly higher than values previously estimated from isotope signature distributions in marine sediment porewater, in agreement with the overlap of other processes with AOM in the natural habitat.

The anaerobic oxidation of methane (AOM) is a major sink for methane on Earth and is performed by consortia of methanotrophic archaea (ANME) and sulfate-reducing bacteria (SRB). Here we present a comparative study using in vitro stable isotope probing to examine methane and carbon dioxide assimilation into microbial biomass. Three sediment types comprising different methane-oxidizing communities (ANME-1 and -2 mixture from the Black Sea, ANME-2a from Hydrate Ridge and ANME-2c from the Gullfaks oil field) were incubated in replicate flow-through systems with methane-enriched anaerobic seawater medium for 5-6 months amended with either (13)CH(4) or H(13)CO(3)(-). In all three sediment types methane was anaerobically oxidized in a 1:1 stoichiometric ratio compared with sulfate reduction. Similar amounts of (13)CH(4) or (13)CO(2) were assimilated into characteristic archaeal lipids, indicating a direct assimilation of both carbon sources into ANME biomass. Specific bacterial fatty acids assigned to the partner SRB were almost exclusively labelled by (13)CO(2), but only in the presence of methane as energy source and not during control incubations without methane. This indicates an autotrophic growth of the ANME-associated SRB and supports previous hypotheses of an electron shuttle between the consortium partners. Carbon assimilation efficiencies of the methanotrophic consortia were low, with only 0.25-1.3 mol% of the methane oxidized.

The deep ocean floor covers more than 60% of the Earth’s surface, and hosts diverse bacterial communities with important functions in carbon and nutrient cycles. The identification of key bacterial members remains a challenge and their patterns of distribution in seafloor sediment yet remain poorly described. Previous studies were either regionally restricted or included few deep-sea sediments, and did not specifically test biogeographic patterns across the vast oligotrophic bathyal and abyssal seafloor. Here we define the composition of this deep seafloor microbiome by describing those bacterial operational taxonomic units (OTU) that are specifically associated with deep-sea surface sediments at water depths ranging from 1000–5300 m. We show that the microbiome of the surface seafloor is distinct from the subsurface seafloor. The cosmopolitan bacterial OTU were affiliated with the clades JTB255 (class Gammaproteobacteria, order Xanthomonadales) and OM1 (Actinobacteria, order Acidimicrobiales), comprising 21% and 7% of their respective clades, and about 1% of all sequences in the study. Overall, few sequence-abundant bacterial types were globally dispersed and displayed positive range-abundance relationships. Most bacterial populations were rare and exhibited a high degree of endemism, explaining the substantial differences in community composition observed over large spatial scales. Despite the relative physicochemical uniformity of deep-sea sediments, we identified indicators of productivity regimes, especially sediment organic matter content, as factors significantly associated with changes in bacterial community structure across the globe.

Marine organic matter (OM) sinks from surface water to the seafloor via the biological pump. Benthic communities, which use this sedimented OM as an energy and carbon source, produce dissolved OM (DOM) in the process of degradation, enriching the sediment pore water with fresh DOM compounds. In the oligotrophic deep Arctic basin, particle flux is low but highly seasonal. We hypothesized that the molecular signal of freshly deposited, primary produced OM would be detectable in surface sediment pore water, which should differ in DOM composition from bottom water and deeper sediment pore water. The study focused on (i) the molecular composition of the DOM in sediment pore water of the deep Eurasian Arctic basins, (ii) the signal of marine vs. terrigenous DOM represented by different compounds preserved in the pore water and (iii) the relationship between Arctic Ocean ice cover and DOM composition. Composition based on mass spectrometric information, obtained via 15T Fourier transform ion cyclotron resonance mass spectrometry, was correlated with environmental parameters with partial least square analysis. The Earth's cryosphere comprises those regions that are cold enough for water to turn into ice. Recent findings show that the icy realms of polar oceans, glaciers and ice sheets are inhabited by microorganisms of all three domains of life, and that temperatures below 0 °C are an integral force in the diversification of microbial life. Cold-adapted microorganisms maintain key ecological functions in icy habitats: where sunlight penetrates the ice, photoautotrophy is the basis for complex food webs, whereas in dark subglacial habitats, chemoautotrophy reigns. This Review summarizes current knowledge of the microbial ecology of frozen waters, including the diversity of niches, the composition of microbial communities at these sites and their biogeochemical activities.

Little is known about the distribution and dynamics of macrobenthic communities of the deep Arctic Ocean. The few previous studies report low standing stocks and confirm a gradient with declining biomass from the slopes down to the basins, as commonly reported for deep-sea benthos. In this study, we investigated regional differences of faunal abundance and biomass, and made for the first time ever estimates of deep Arctic community production by using a multi-parameter artificial neural network model. The underlying data set combines data from recent field studies with published and unpublished data from the past 20 years, to analyse the influence of water depth, geographical latitude and sea-ice concentration on Arctic benthic communities. We were able to confirm the previously described negative relationship of macrofauna standing stock with water depth in the Arctic deep sea, while also detecting substantial regional differences. Methane seeps are widespread seafloor ecosystems shaped by the emission of gas from seabed reservoirs. The microorganisms inhabiting methane seeps transform the chemical energy in methane to products that sustain rich benthic communities around the gas leaks. Despite the biogeochemical relevance of microbial methane removal at seeps, the global diversity and dispersion of seep microbiota remain unknown. Here we determined the microbial diversity and community structure of 23 globally distributed methane seeps and compared these to the microbial communities of 54 other seafloor ecosystems, including sulfate–methane transition zones, hydrothermal vents, coastal sediments, and deep-sea surface and subsurface sediments. We found that methane seep communities show moderate levels of microbial richness compared with other seafloor ecosystems and harbor distinct bacterial and archaeal taxa with cosmopolitan distribution and key biogeochemical functions. The high relative sequence abundance of ANME (anaerobic methanotrophic archaea), as well as aerobic Methylococcales, sulfate-reducing Desulfobacterales, and sulfide-oxidizing Thiotrichales, matches the most favorable microbial metabolisms at methane seeps in terms of substrate supply and distinguishes the seep microbiome from other seafloor microbiomes. The key functional taxa varied in relative sequence abundance between different seeps due to the environmental factors, sediment depth and seafloor temperature. The degree of endemism of the methane seep microbiome suggests a high local diversification in these heterogeneous but long-lived ecosystems. Our results indicate that the seep microbiome is structured according to metacommunity processes and that few cosmopolitan microbial taxa mediate the bulk of methane oxidation, with global relevance to methane emission in the ocean.

The Gulf of Cadiz is a tectonically active area of the European continental margin and characterised by a high abundance of mud volcanoes, diapirs, pockmarks and carbonate chimneys. During the R/V SONNE expedition ‘‘GAP–Gibraltar Arc Processes (SO-175)’’ in December 2003, several mud volcanoes were surveyed for gas seepage and associated microbial methane turnover. Pore water analyses and methane oxidation measurements on sediment cores recovered from the centres of the mud volcanoes Captain Arutyunov, Bonjardim, Ginsburg, Gemini and a newly discovered, mud volcano-like structure called ‘‘No Name’’ show that thermogenic methane and associated higher hydrocarbons rising from deeper sediment strata are completely consumed within the seabed. The presence of a distinct sulphate–methane transition zone (SMT) overlapping with high sulphide concentrations suggests that methane oxidation is mediated under anaerobic conditions with sulphate as the electron acceptor. Anaerobic oxidation of methane (AOM) and sulphate reduction (SR) rates show maxima at the SMT, which was found between 20 and 200 cm below seafloor at the different mud volcanoes. The Tommeliten seepage area is part of the Greater Ekofisk area, which is situated above the Tommeliten Delta salt diapir in the central North Sea (56°29.90' N, 2°59.80' E, Norwegian Block 1/9, 75 m water depth). Here, cracks in a buried marl horizon allow methane to migrate into overlying clay-silt and sandy sediments. Hydroacoustic sediment echosounding showed several venting spots coinciding with the apex of marl domes where methane is released into the water column and potentially to the atmosphere. In the vicinity of the gas seeps, sea floor observations showed small mats of giant sulphide-oxidizing bacteria above patches of black sediments as well as carbonate crusts, which are exposed 10 to 50 cm above seafloor forming small reefs. These Methane-Derived Authigenic Carbonates (MDACs) contain 13C-depleted, archaeal lipids indicating previous gas seepage and AOM activity. High amounts of sn2-hydroxyarchaeol relative to archaeol and low abundances of biphytanes in the crusts give evidence that ANaerobic MEthane-oxidising archaea (ANME) of the phylogenetic cluster ANME-2 were the potential mediators of Anaerobic Oxidation of Methane (AOM) at the time of carbonate formation. Small pieces of MDACs were also found subsurface at about 1.7 m sediment depth, associated with the AOM zone. This zone is characterized by elevated AOM and Sulphate Reduction (SR) rates, increased concentrations of 13C-depleted tetraether derived biphytanes, and specific bacterial Fatty Acids (FA). Further biomarker and 16S rDNA based analyses of this horizon give evidence that AOM is mediated by archaea belonging to the ANME-1b group and Sulphate Reducing Bacteria (SRB) most likely belonging to the Seep-SRB1 cluster. The zone of active methane consumption was restricted to a distinct horizon of about 20 cm. Concentrations of 13C-depleted lipid biomarkers (e.g. 500 ng g-dw−1 biphythanes, 140 ng g-dw−1 fatty acid ai-C15:0), cell numbers (1.5×108 cells cm−3), AOM and SR rates (3 nmol cm−3 d−1) in the Tommeliten AOM zone are 2–3 orders of magnitude lower compared to AOM zones of highly active deep water cold seeps such as Hydrate Ridge or the Gulf of Mexico.

Microbial methanogenesis in the subsurface seafloor is responsible for the formation of large and dynamic gas reservoirs like the recently discovered gas hydrate deposits. Gas seepage occurs wherever methane builds up an overpressure outside the hydrate stability field, illustrating the potential importance of ocean margins for the global methane budget. However, a variety of bacteria and archaea are capable of methane consumption, and control the emission of methane to the hydrosphere. Unfortunately, much less is known about the microbial methane turnover in the ocean than about methane turnover in freshwater or terrestrial habitats. This investigation compares rates of methane production, anaerobic and aerobic methane oxidation at different marine sites, combining radiotracer (on-site) and in vitro measurements. Samples were obtained from gas hydrate bearing sediments, cold seeps, organic-rich and organic-poor subsurface sediments. All investigated subsurface sediments had the potential for methanogenesis as well as for methanotrophy. The anaerobic oxidation of methane (AOM) was highest in samples from gas hydrate areas and cold seeps. AOM was strongly influenced by methane partial pressure and temperature, indicating a substantial underestimation of in situ activity with current ex situ measuring techniques. A potential for aerobic methane oxidation was detected at all sites where the sediment had contact with oxic bottom water. A first comparison of methane turnover rates in diverse marine habitats showed that microbial methane oxidation provides a very effective barrier for methane emissions from the subsurface seafloor. In the Arctic, under-ice primary production is limited to summer months and is restricted not only by ice thickness and snow cover but also by the stratification of the water column, which constrains nutrient supply for algal growth. Research Vessel Polarstern visited the ice-covered eastern-central basins between 82° to 89°N and 30° to 130°E in summer 2012, when Arctic sea ice declined to a record minimum. During this cruise, we observed a widespread deposition of ice algal biomass of on average 9 grams of carbon per square meter to the deep-sea floor of the central Arctic basins. Data from this cruise will contribute to assessing the effect of current climate change on Arctic productivity, biodiversity, and ecological function.

Submarine mud volcanoes are important sources of methane to the water column. However, the temporal variability of their mud and methane emissions is unknown. Methane emissions were previously proposed to result from a dynamic equilibrium between upward migration and consumption at the seabed by methane-consuming microbes. Here we show non-steady-state situations of vigorous mud movement that are revealed through variations in fluid flow, seabed temperature and seafloor bathymetry. Time series data for pressure, temperature, pH and seafloor photography were collected over 431 days using a benthic observatory at the active Håkon Mosby Mud Volcano. We documented 25 pulses of hot subsurface fluids, accompanied by eruptions that changed the landscape of the mud volcano. Four major events triggered rapid sediment uplift of more than a metre in height, substantial lateral flow of muds at average velocities of 0.4 m per day, and significant emissions of methane and CO2 from the seafloor., Submarine mud volcanoes are difficult to observe from the sea surface and previous recordings at depth have been short term. Here, the authors provide the first long-term monitoring from Håkon Mosby and suggest that mud volcanoes may be more important to the global methane budget than previously thought.

Sea-ice diatoms are known to accumulate in large aggregates in and under sea ice and in melt ponds. There is recent evidence from the Arctic that such aggregates can contribute substantially to particle export when sinking from the ice. The role and regulation of microbial aggregation in the highly seasonal, nutrient- and light-limited Arctic sea-ice ecosystem is not well understood. To elucidate the mechanisms controlling the formation and export of algal aggregates from sea ice, we investigated samples taken in late summer 2011 and 2012, during two cruises to the Eurasian Basin of the Central Arctic Ocean. Spherical aggregates densely packed with pennate diatoms, as well as filamentous aggregates formed by Melosira arctica showed sign of different stages of degradation and physiological stoichiometries, with carbon to chlorophyll a ratios ranging from 110 to 66700, and carbon to nitrogen molar ratios of 8-35 and 9-40, respectively. Sub-ice algal aggregate densities ranged between 1 and 17 aggregates m(-2), maintaining an estimated net primary production of 0.4-40 mg C m(-2) d(-1), and accounted for 3-80% of total phototrophic biomass and up to 94% of local net primary production. A potential factor controlling the buoyancy of the aggregates was light intensity, regulating photosynthetic oxygen production and the amount of gas bubbles trapped within the mucous matrix, even at low ambient nutrient concentrations. Our data-set was used to evaluate the distribution and importance of Arctic algal aggregates as carbon source for pelagic and benthic communities.

Cold seeps are highly productive, fragmented marine ecosystems that form at the seafloor around hydrocarbon emission pathways. The products of microbial utilization of methane and other hydrocarbons fuel rich chemosynthetic communities at these sites, with much higher respiration rates compared with the surrounding deep-sea floor. Yet little is known as to the richness, composition and spatial scaling of bacterial communities of cold seeps compared with non-seep communities. Here we assessed the bacterial diversity across nine different cold seeps in the Eastern Mediterranean deep-sea and surrounding seafloor areas. Community similarity analyses were carried out based on automated ribosomal intergenic spacer analysis (ARISA) fingerprinting and high-throughput 454 tag sequencing and were combined with in situ and ex situ geochemical analyses across spatial scales of a few tens of meters to hundreds of kilometers. Seep communities were dominated by Deltaproteobacteria, Epsilonproteobacteria and Gammaproteobacteria and shared, on average, 36% of bacterial types (ARISA OTUs (operational taxonomic units)) with communities from nearby non-seep deep-sea sediments. Bacterial communities of seeps were significantly different from those of non-seep sediments. Fluids containing ≥5% salt are classified as brines and exclude most life on Earth, but some microbes thrive at salt saturation (35% salt, 10 times the salinity of seawater). Recent findings of novel saline habitats such as subsurface aquifer seeps, deep-sea brine pools, and ancient subglacial brine ( 1 – 4 ) extend our knowledge on the limits of life on Earth and beyond ( 5 ) and elucidate how cycling of sulfur, methane, and iron can support microbial ecosystems in chemically isolated habitats in the absence of light ( 2 ).

The taxa-area relationship (TAR) and the distance-decay relationship (DDR) both describe spatial turnover of taxa, and are central patterns of biodiversity. Here, we compared TAR and DDR of bacterial communities across different marine realms and ecosystems at the global scale. To obtain reliable global estimates for both relationships, we quantified the poorly assessed effects of sequencing depth, rare taxa removal, and number of sampling sites. Slope coefficients of bacterial TARs were within the range of those of plants and animals, whereas slope coefficients of bacterial DDR were much lower. Slope coefficients were mostly affected by removing rare taxa and by the number of sampling sites considered in the calculations. TAR and DDR slope coefficients were overestimated at sequencing depth < 4,000 sequences per sample. Noticeably bacterial TAR and DDR patterns did not correlate with each other both within and across ecosystem types, suggesting that (i) TAR cannot be directly derived from DDR and (ii) TAR and DDR may be influenced by different ecological factors. Nevertheless, we found marine bacterial TAR and DDR to be steeper in ecosystems associated with high environmental heterogeneity or spatial isolation, namely marine sediments and coastal environments compared to pelagic ecosystems. Hence, our study provides information on macroecological patterns of marine bacteria, as well as methodological and conceptual insights to ecologists at a time when biodiversity surveys increasingly make use of high-throughput sequencing technologies.

The leakage of cold, methane-rich fluids from subsurface reservoirs to the sea floor sustains some of the richest ecosystems on the sea bed. These cold-seep communities consume around two orders of magnitude more oxygen than the surrounding sea floor as a result of the microbial consumption of seep methane.

Coastal sands filter and accumulate organic and inorganic materials from the terrestrial and marine environment, and thus provide a high diversity of microbial niches. Sands of temperate climate zones represent a temporally and spatially highly dynamic marine environment characterized by strong physical mixing and seasonal variation. Yet little is known about the temporal fluctuations of resident and rare members of bacterial communities in this environment. By combining community fingerprinting via pyrosequencing of ribosomal genes with the characterization of multiple environmental parameters, we disentangled the effects of seasonality, environmental heterogeneity, sediment depth and biogeochemical gradients on the fluctuations of bacterial communities of marine sands. Surprisingly, only 3-5% of all bacterial types of a given depth zone were present at all times, but 50-80% of them belonged to the most abundant types in the data set. About 60-70% of the bacterial types consisted of tag sequences occurring only once over a period of 1 year. Most members of the rare biosphere did not become abundant at any time or at any sediment depth, but varied significantly with environmental parameters associated with nutritional stress. Despite the large proportion and turnover of rare organisms, the overall community patterns were driven by deterministic relationships associated with seasonal fluctuations in key biogeochemical parameters related to primary productivity. The maintenance of major biogeochemical functions throughout the observation period suggests that the small proportion of resident bacterial types in sands perform the key biogeochemical processes, with minimal effects from the rare fraction of the communities. Microbial degradation of substrates to terminal products is commonly understood as a unidirectional process. In individual enzymatic reactions, however, reversibility (reverse reaction and product back flux) is common. Hence, it is possible that entire pathways of microbial degradation are associated with back flux from the accumulating product pool through intracellular intermediates into the substrate pool. We investigated carbon and sulfur back flux during the anaerobic oxidation of methane (AOM) with sulfate, one of the least exergonic microbial catabolic processes known. The involved enzymes must operate not far from the thermodynamic equilibrium. Such an energetic situation is likely to favor product back flux. Indeed, cultures of highly enriched archaeal–bacterial consortia, performing net AOM with unlabeled methane and sulfate, converted label from 14 C-bicarbonate and 35 S-sulfide to 14 C-methane and 35 S-sulfate, respectively. Back fluxes reached 5% and 13%, respectively, of the net AOM rate. The existence of catabolic back fluxes in the reverse direction of net reactions has implications for biogeochemical isotope studies. In environments where biochemical processes are close to thermodynamic equilibrium, measured fluxes of labeled substrates to products are not equal to microbial net rates. Detection of a reaction in situ by labeling may not even indicate a net reaction occurring in the direction of label conversion but may reflect the reverse component of a so far unrecognized net reaction. Furthermore, the natural isotopic composition of the substrate and product pool will be determined by both the forward and back flux. This finding may have to be considered in the interpretation of stable isotope records.

International audience; The Nile Deep-Sea Fan (NDSF) is located on the passive continental margin off Egypt and is characterized by the occurrence of active fluid seepage such as brine lakes, pockmarks and mud volcanoes. This study characterizes the structure of faunal assemblages of such active seepage systems of the NDSF. Benthic communities associated with reduced, sulphidic microhabitats such as sediments and carbonate crusts were sampled by remotely operated vehicles during two cruises in 2006 (BIONIL) and 2007 (MEDECO). Environmental conditions and biological factors including family-level faunal composition, density and diversity were measured at local and regional scales. Significant differences were detected at different spatial scales: (1) the fauna of reduced habitats differed substantially in activity, diversity and biomass from the non-seep environment at similar water depth, (2) cold seep microhabitats showed differences in community structure and composition related to substratum type as well as to the intensity and location of fluid emissions.

The responsiveness of benthic biological communities to climatic drivers and shifts makes them powerful indicators of biogeochemical and other environmental change in the oceans. In addition, benthic ecosystems have an economic value and are considered a vital marine resource. However deep-sea faunal dynamics and ecosystem functioning is not well defined. This has placed a higher priority in recent years on developing and sustaining long-term, time-series studies of benthic biodiversity, rate processes, and ecosystem change in deep-sea and extreme habitats. A few key long-term time-series sites exist across the global Ocean. Many of these sites are reviewed in this paper. However, much of the existing research is uncoordinated and the data collected are not integrated or standardized. This currently limits the use of these valuable datasets, which could be used for benthic modeling, global model validation and other societal benefits related to more effective and environmentally sustainable governance of human activities in the deep ocean. Furthermore, the time scales that can be studied within existing research frameworks are not currently sufficient to adequately address internationally-identified science priorities. These include assessing regional and global biodiversity, ecosystem functioning and the links between climate, terrestrial and marine ecosystems. In addition, the contribution of deep-sea ecosystems to global biogeochemical cycles and the potential alteration to ecosystem value and services due to anthropogenic activities is largely unknown. In order to maximize the societal benefit, biological time-series, in particular deep-sea sites, urgently require more coordination, integration, sustained funding and infrastructure. This is necessary to unify research methodologies, create synergies in the use of deep-sea technology, develop benthic models, and to stimulate more collaboration between programmes. National and international research organizations may provide a suitable framework within which further advances can be achieved. Only then will we better understand the goods and services provided by deep-sea ecosystems and the potential for environmentally sustainable exploitation of the deep ocean.

A comprehensive seafloor biomass and abundance database has been constructed from 24 oceanographic institutions worldwide within the Census of Marine Life (CoML) field projects. The machine-learning algorithm, Random Forests, was employed to model and predict seafloor standing stocks from surface primary production, water-column integrated and export particulate organic matter (POM), seafloor relief, and bottom water properties. The predictive models explain 63% to 88% of stock variance among the major size groups. Individual and composite maps of predicted global seafloor biomass and abundance are generated for bacteria, meiofauna, macrofauna, and megafauna (invertebrates and fishes). Patterns of benthic standing stocks were positive functions of surface primary production and delivery of the particulate organic carbon (POC) flux to the seafloor. At a regional scale, the census maps illustrate that integrated biomass is highest at the poles, on continental margins associated with coastal upwelling and with broad zones associated with equatorial divergence. Lowest values are consistently encountered on the central abyssal plains of major ocean basins The shift of biomass dominance groups with depth is shown to be affected by the decrease in average body size rather than abundance, presumably due to decrease in quantity and quality of food supply. This biomass census and associated maps are vital components of mechanistic deep-sea food web models and global carbon cycling, and as such provide fundamental information that can be incorporated into evidence-based management..
