In the global context of population growth and climate change, monitoring crops is necessary to sustain agriculture and conserve natural resources. While many studies have demonstrated the ability of optical and SAR remotely sensed data to estimate crop parameters, these data have not been compared or combined to predict crop phenological stages. Despite the high sensitivity of SAR polarimetric data to crop phenological stages, no study has used high temporal resolution data. The freely available SAR Sentinel-1 (S-1) and optical Sentinel-2 (S-2) time series provide a unique opportunity to monitor crop phenology at a high spatial resolution on a weekly basis. The objective of this study was to evaluate the potential of S-1 data alone, S-2 data alone, and their combined use to predict wheat and rapeseed phenological stages. We first analyzed temporal profiles of spectral bands, vegetation indices and leaf area index (LAI) derived from S-2 data, and backscattering coefficients and polarimetric indicators derived from S-1 data. Then, an incremental procedure was used to estimate the contribution of S-1 and S-2 features to the classification of principal and secondary phenological stages of wheat and rapeseed. Results for both crops showed that the classification obtained with combined S-1 & 2 data (mean kappa = 0.53–0.82 and 0.74–0.92 for wheat and rapeseed, respectively) was more accurate than those obtained with S-2 data alone (mean kappa = 0.54–0.75 and 0.67–0.86 for wheat and rapeseed, respectively) or S-1 data alone (mean kappa = 0.48–0.61 and 0.61–0.64 for wheat and rapeseed, respectively). Combining S-1 & 2 data allowed better identification of the beginning and end of tillering for wheat and the beginning and end of ripening for rapeseed. Among S-2 features, the most important were LAI for wheat and the NDVI for rapeseed. For both crops, the S2REP index was one of the most important vegetation indices, while MCARI was less important. For S-1 features, results highlighted the large contribution of the backscatter ratio (σ◦VH:σ◦VV) and the value of using polarimetric indicators (Shannon entropy and span) to monitor rapeseed and wheat phenology. The main novelties of this work are the use of S-1 polarimetric indicators to identify phenological stages of wheat and rapeseed and the mapping of wheat and rapeseed secondary phenological stages using remotely sensed data.

Crop health management systems can be designed according to practices that help to reduce crop losses by restricting pathogen development and promoting host plant growth. A good understanding of pathogen and host dynamics, which are interdependent, is therefore needed. In this article, we used a holistic approach to explain the behavior of coffee leaf rust (CLR), a major coffee disease. We monitored coffee plant and CLR dynamics simultaneously in plots under different disease management and agroforestry systems. Diseased leaves were also collected to characterize inoculum stock and rust life stages (latent rust area, area with uredospores, necrosis due to rust) through picture analysis. We used structural equation modeling to obtain an overview of CLR pathosystem functioning on a plant scale. This overview integrates processes such as disease dilution by host leaf renewal, direct and indirect effects of fruit load on CLR development, antagonistic effects of shading depending on rust life stages, the tonic effect of copper-based fungicides on leaf retention, and effects on rust life stages depending on fungicide types. From our results, we also deduced that the inoculum stock could be calculated in unsprayed plots from the rust area with uredospores, with uredospores at 58 × 103 cm−2, on average.

La télédétection des végétaux, technique qui se base sur les signatures spectrales des plantes, s’avère être un outil formidable pour réaliser des inventaires de biodiversité végétale : il est maintenant possible d’identifier les plantes, de cartographier les traits fonctionnels des végétaux ou d'étudier l’impact des activités humaines à grande échelle. Cependant, il faut approfondir les connaissances sur les patrons de variation spectrale causés par les facteurs environnementaux et la phénologie. En effet, la variation spatiale et temporelle des spectres foliaires est source d’incertitude et d’erreurs lors de l’application des modèles utilisés en télédétection des végétaux. Dans le cadre de mon projet de recherche, j’évalue l’effet de l’environnement et de la phénologie sur les propriétés spectrales de neuf espèces d'arbres décidus de l’est de l'Amérique du Nord. J’ai mesuré les signatures spectrales foliaires de ces arbres dans des sites contrastés entre le 6 juin et le 8 octobre 2018 à l’aide d’un spectroradiomètre de terrain et d’une sphère d’intégration. J’ai également mesuré seize traits fonctionnels structuraux et chimiques des plantes échantillonnées. Les résultats de mon projet démontrent que les conditions environnementales n’ont pas toujours d’effet significatif sur la variation spectrale intraspécifique; lorsque c’est le cas, les sites d’échantillonnage expliquent entre 18 et 62 % de la variation intraspécifique. La phénologie quant à elle a toujours un effet significatif sur les spectres foliaires et explique entre 30 et 51 % de la variation spectrale intraspécifique. Toutes les régions spectrales sont affectées par la variation environnementale et phénologique et tous les traits structuraux et chimiques foliaires mesurés sont liés à la variation spectrale. Bien que les conditions environnementales et la phénologie affectent les spectres foliaires, cela n’empêche pas de différencier les espèces, même celles étroitement liées phylogénétiquement, à travers les sites d’étude et le temps (précision d’identification > 92 %). Il n’est pas toujours possible d’inférer les sites ou le moment d’échantillonnage de la plante échantillonnée à l’aide de sa signature spectrale; néanmoins, la variation environnementale et phénologique des spectres foliaires est suffisante pour empêcher la transférabilité de certains modèles de classification d’espèces à des contextes dissemblables de ceux qui ont servi à les construire. En effet, un modèle n’est applicable qu’à des données spectrales de variance moindre ou similaire aux données à partir desquelles le modèle a été construit. Ainsi, mon projet précise les limites d’application des modèles utilisés en télédétection des végétaux pour les milieux tempérés et forestiers peu diversifiés. Mes résultats indiquent que la variation interspécifique est supérieure à la variation intraspécifique et qu’il est donc possible de différencier les espèces malgré l’effet de l’environnement et de la phénologie sur les spectres foliaires d’arbres des forêts tempérées, démontrant le potentiel de la télédétection des végétaux pour la réalisation d’inventaires de biodiversité végétale à grande échelle., Remote sensing of plants emerges as a formidable tool to realize biodiversity assessments : it is now possible to identify plants, map their functional traits, and monitor human activities' impacts on the vegetation at large scales and almost continuously. However, we must develop knowledge about the spectral variation patterns caused by the environment and phenology to take full advantage of remote sensing products. Indeed, the environmental and phenological variation of foliar spectra leads to uncertainty and error in remote sensing models and applications. In my project, I assess the effects of the environment and phenology on the spectral properties of nine broadleaf tree species from temperate forests of North America. I measured these species' leaf spectra across contrasting sites between the 6th of June to the 8th of October 2018 using a field spectroradiometer and an integrating sphere. I also measured sixteen structural and chemical leaf functional traits on the sampled plants. My results show that the environmental conditions do not always significantly affect the intraspecific spectral variation; when it does, the sampling sites explain between 18 and 58 % of this variation. As for phenology, it always has a significant impact on leaf spectra and explains between 30 and 51 % of the intraspecific spectral variation. Every spectral region is affected by environmental and phenological variation, and all structural and chemical traits measured are linked to the spectral variation. Although the environmental conditions and phenology affect leaf spectra, it does not hinder our ability to differentiate tree species, even those closely related, across sites and time (identification accuracy > 92 %). Besides, it is not always possible to infer a plant's sampling site or date from its spectra. Nevertheless, foliar spectra's environmental and phenological variation is sufficient to limit classification models' transferability. My results show that a model applies only to spectral data of lesser or comparable variance to the data used to train the model. Therefore, my project helps define the application limits of models used in plant remote sensing in temperate and low diversity forest systems. It also demonstrates that interspecific spectral variation is greater than intraspecific spectral variation, and thus we can discriminate species despite the effects of the environment and phenology on the leaf spectra of temperate forest trees, validating the potential of vegetation remote sensing to conduct biodiversity assessments at spatial and temporal scales previously unattainable.

Multi-purpose Faidherbia albida trees represent a vital component of agroforestry parklands in West Africa as they provide resources (fodder for livestock, fruits and firewood) and support water lifting and nutrient recycling for cropping. Faidherbia albida trees are characterized by their inverse phenology, growing leaf flowers and pods during the dry season, thereby providing fodder and shedding leaves during the wet season, which minimizes competition with pastures and crops for resources. Multi-spectral and multi-temporal satellite systems and novel computational methods open new doors for classifying single trees and identifying species. This study used a Multi-Layer Perception feedforward artificial neural network to classify pixels covered by Faidherbia albida canopies from Sentinel-2 time series in Senegal, West Africa. To better discriminate the Faidherbia albida signal from the background, monthly images from vegetation indices were used to form relevant variables for the model. We found that NDI54/NDVI from the period covering onset of leaf senescence (February) until end of senescence (leaf-off in June) to be the most important, resulting in a high precision and recall rate of 0.91 and 0.85. We compared our result with a potential Faidherbia albida occurrence map derived by empirical modelling of the species ecology, which deviates notably from the actual species occurrence mapped by this study. We have shown that even small differences in dry season leaf phenology can be used to distinguish tree species. The Faidherbia albida distribution maps, as provided here, will be key in managing farmlands in drylands, helping to optimize economic and ecological services from both tree and crop products.

Urbanization is one of the main causes of biodiversity loss. Hence, organisms in the city, in particular insect pollinators, are subject to multiple constraints. In this thesis, we characterized pollinator communities and their seasonal dynamics in a dense urban landscape, the city of Paris, through empirical and standardized approaches. We first explored what distinguishes these urban communities from the rural ones, focusing on their taxonomic and functional diversity, as well as their foraging activity patterns and pollination efficiency. Then, we expanded our knowledge of Parisian pollinators, providing details on the environmental factors that determine their abundance and diversity. Finally, we investigated the dynamics of plant-pollinator interactions and their structure throughout the seasons. Despite its high density, Paris is home to relatively rich and abundant pollinator communities, which can provide efficient pollination of some plants. However, these communities are constrained by the urban environment, and undergo functional filtering. Moreover, in the city, natural seasonal dynamics are weakened both in terms of pollinator activity and functional assemblage. Flower resources play a key role in maintaining pollinator diversity, particularly through native and spontaneous flora. We provide design and management guidelines for green spaces, in order to promote biodiversity and pollination in cities., L’urbanisation est une des causes principales de l’érosion de la biodiversité. Ainsi, en ville, les organismes, et notamment les insectes pollinisateurs, sont soumis à de multiples contraintes. Au cours de cette thèse, nous avons caractérisé les communautés de pollinisateurs et leurs dynamiques saisonnières dans un paysage urbain dense, la ville de Paris, à travers des approches empiriques et standardisées. Nous avons d’abord exploré ce qui distingue ces communautés urbaines des communautés rurales, en nous intéressant à leurs diversités taxonomique et fonctionnelle, ainsi qu’à leur activité de butinage et l’efficacité de la pollinisation. Puis, nous avons approfondi la connaissance des pollinisateurs parisiens, en détaillant les facteurs environnementaux qui en déterminent l’abondance et la diversité. Enfin nous avons examiné la dynamique des interactions plantes-pollinisateurs et de leur structure au fil des saisons. Malgré sa densité, Paris abrite des communautés de pollinisateurs relativement riches et abondantes, capables d’assurer une pollinisation efficace de certaines plantes. Cependant, ces communautés sont contraintes par l’environnement urbain, et témoignent d’un filtrage fonctionnel. De plus, en ville, on assiste à l’atténuation des dynamiques saisonnières naturelles, en termes d’activité des pollinisateurs et d’assemblage fonctionnel. Les ressources florales jouent un rôle primordial dans le maintien de la diversité des pollinisateurs, en particulier grâce à la flore indigène et spontanée. Nous proposons des solutions, basées sur l’aménagement et la gestion des espaces verts, afin de promouvoir la biodiversité et la pollinisation en ville.

La Nouvelle-Calédonie se caractérise par une importante activité minière dont les conséquences sur la faune restent mal connues et peu étudiées, du fait d’importantes lacunes de connaissance sur la biologie et l’écologie des espèces impactées. Cette biodiversité comprend notamment une espèce d’oiseau marin : le pétrel de Tahiti Pseudobulweria rostrata, qui vient se reproduire chaque année sur les massifs minier et dont les populations sont fortement impactées par l’activité minière. Comment préserver cette espèce emblématique tout en permettant le maintien d’une activité économique essentielle pour l’archipel ? Pour y répondre, ce travail de thèse a réalisé un bilan de l’état des populations du pétrel de Tahiti sur massifs miniers, et conclu que la destruction des habitats de reproduction par l’activité minière a conduit à une forte diminution des populations. En parallèle, le suivi régulier de la reproduction et de l’écologie à terre de différentes colonies de cette espèce a permis de caractériser l’habitat et les terriers de reproduction, les rythmes d’activité ainsi que la phénologie de reproduction. Un projet de restauration innovant a ensuite été élaboré dans le cadre de cette thèse : la création de colonies artificielles sur site minier, conçues à partir des résultats inédits de ces travaux sur la sélection de l’habitat de reproduction et de la biologie du pétrel de Tahiti. Après seulement quelques mois de mise en place, ces colonies ont déjà des résultats très prometteurs avec plus d’une centaine de visite. Ce projet novateur représente un réel espoir pour reconstituer les populations de pétrel de Tahiti dans leur milieu naturel et pourra être transposé à d’autres espèces menacées., New Caledonia is characterized by significant mining activity, the consequences of which on wildlife remain poorly known and little studied, due to significant gaps in knowledge about the biology and ecology of the species affected. This biodiversity includes in particular a species of seabird: the Tahitian petrel Pseudobulweria rostrata, which comes to reproduce each year on the mining massifs and whose populations are strongly impacted by mining activity. How to preserve this emblematic species while allowing the maintenance of an essential economic activity for the archipelago? To answer this, this thesis work has carried out an assessment of the state of Tahitian petrel populations on mining massifs, and concluded that the destruction of breeding habitats by mining activity has led to a sharp decrease in populations. At the same time, regular monitoring of the reproduction and ecology on land of different colonies of this species has made it possible to characterize the habitat and breeding burrows, the rhythms of activity as well as the reproductive phenology. An innovative restoration project was then developed as part of this thesis: the creation of artificial colonies on the mining site, designed based on the unpublished results of this work on the selection of the breeding habitat and the biology of the petrel of Tahiti. After only a few months of setting up, these colonies already have very promising results with more than a hundred visits. This innovative project represents real hope for reconstituting Tahitian petrel populations in their natural environment and could be transposed to other threatened species.

The phenology of births corresponds to the study of the position and duration of the period of births, related to its drivers and consequences on individuals and populations. Mainly regulated by environmental, biotic and internal factors through evolutionary processes and phenotypic adjustments, the date of birth has short- and long-term implications on individual survival and reproductive success. The phenology of births also affects population dynamics. Although the study of the phenology of births is an old discipline, it still arouses strong interest nowadays because of its sensitivity to climate change. The methods employed to study phenology are constantly progressing, but numerous interrogations remain regarding the diversity of phenology of births encountered in natura and the modifications to which they are exposed. The aim of this thesis is to study the phenology of births, from the validation of sampling methods to the identification of the ecological and evolutionary processes associated, with large herbivores as a case study.In the first chapter, I studied the ability of non-specialist volunteers to identify the presence or absence of young individuals in pictures produced by a camera trap grid located in Serengeti National Park, Tanzania. Some limitations still need to be accounted for before using such dataset to reconstruct phenology of births. In the second chapter, I explored and compared the different methods used to describe the phenology of births in large herbivores using simulated data. I reassessed the framework for studying phenology in terms of concepts and mathematical description, discussed the diversity of metrics, and proposed guidelines to help identify the most suitable method. In the third chapter, I explored the consequences of the timing of birth on the juveniles, yearlings and mares survival in plain zebras living in Hwange National Park, Zimbabwe. Survival decreased with an increasing proportion of time spent in dry season. Thus, climate change could have a detrimental effect on the population dynamics because of their phenology of births.Using direct observation data can be associated with several methodological limitations, but it is possible to account for them. Allometric relationships can also reduce the comparability of the studies between small and large organisms, and it could be interesting to account for this factor. Eventually, the study of the phenology of births is of major interest to understand the risks to which wild populations are exposed because of climate change. Involving the general public through citizen science is a great tool to raise awareness about such issues., La phénologie des naissances est l’étude du positionnement et de la durée des périodes de naissance en lien avec ses facteurs directeurs et les conséquences qu’elle peut avoir sur les individus et les populations. Principalement régulée par des facteurs environnementaux, biotiques et internes à travers des processus évolutifs et des ajustements phénotypiques, la date de naissance a des répercussions à court et long terme sur la survie et le succès reproducteur des individus et sur la dynamique des populations. Discipline à l’origine ancienne, l’étude de la phénologie suscite à l’heure actuelle un vif intérêt en raison de sa sensibilité aux changements climatiques. Les méthodes employées pour l’étudier sont nombreuses et en constante évolution, mais des interrogations subsistent quant à la diversité des phénologies observables dans la nature et aux modifications auxquelles elles sont exposées. L’objectif de cette thèse est d’étudier la phénologie des naissances, depuis la validation des méthodes de collecte des données jusqu’à la mise en évidence des processus écologiques et évolutifs associés, avec pour objet d’étude les grands mammifères herbivores.Dans le premier chapitre, j’ai étudié la capacité des volontaires non-spécialistes à identifier la présence ou absence de jeunes individus sur des photographies produites par piégeage photographique dans le Parc National du Serengeti, en Tanzanie. Certaines limitations doivent encore être prises en compte afin d’utiliser ce type de données pour reconstruire une phénologie des naissances. Dans le deuxième chapitre, j’ai exploré et comparé les différentes méthodes utilisées pour décrire la phénologie des naissances chez les grands herbivores sur la base de simulations. J’ai ainsi réexaminé le cadre d’étude de la phénologie en termes de concepts et descripteurs mathématiques, discuté la diversité des métriques, et proposé des guides pour aider au choix de la méthode la plus adaptée. Dans le troisième chapitre, j’ai exploré l’effet de la date de naissance sur la survie des poulains, des jeunes d’un à deux ans et des juments chez les zèbres du Parc National de Hwange, au Zimbabwe. Leur survie diminuant à mesure que le temps passé en saison sèche augmente, les changements climatiques pourraient avoir des conséquences néfastes sur la dynamique de la population en lien avec leur phénologie des naissances.L’utilisation de données d’observation directe va de pair avec certaines limitations méthodologiques, qui peuvent néanmoins être corrigées ou prise en compte. Les relations allométriques peuvent réduire la comparabilité des études entre petits et grands organismes, et il pourrait être intéressant de prendre compte de ce facteur. Enfin, l’étude de la phénologie des naissances revêt un intérêt majeur dans la compréhension des risques encourus par les populations sauvages face aux changements climatiques, et l’inclusion du grand public à travers les sciences participatives permet une sensibilisation vis-à-vis de ces enjeux.

Previous theory on adaptation to a changing environment has identified genetic variance as a key factor. Contemporary climate change renews the interest for such studies, which now attempt to include the complexity of life and climate change. Rapid evolution of flowering time has been documented in several species as a response to climate change. Assortative mating, i.e. mating restricted to individuals with similar phenotypes, is frequent and obligate for flowering time, the intensity of natural selection can differ between sexes, and the intensity of stabilizing selection on flowering can vary with the duration of seasons, and which fluctuates across years. These features are however largely ignored by extent theory on adaptation to changing environments. In a first chapter, we have studied the effects of assortative mating for flowering date on evolutionary responses to climate change, with the aim to evaluate whether assortative mating, compared to random mating, can explain fast evolutionary responses of flowering phenology to climate change. To this end, an individual-based quantitative genetics model simulates climate change and the evolution of mean individual flowering date in an isolated population. In most scenarios, and despite its negative effect on genetic polymorphism, assortative mating maintains higher genetic variance at equilibrium than random mating, and therefore allows populations to better track climate change and to have a better fitness. An analytic model, based on the infinitesimal model of trait heritability, confirms those results. The second chapter integrates more elements of realism, common in plant and animal populations: sex-specific natural selection and sexual dimorphism. The analytical model is an extension of the previous one, and generalizes results by including sexual dimorphism, and two frequently observed types of assortative mating in animals and plants: assortative preference of females for male phenotypes, and temporal assortative mating for flowering date. The model shows that (i) assortative mating generates sexual selection, which increases the effect of natural selection on females and decreases the effect of natural selection on males, (ii) when sexual dimorphism is large, assortative mating further generates directional sexual selection on male phenotypes, which can lead to the evolution of trait values overshooting the interval between the male and female optima; (iii) in some conditions, which occur both under random and assortative mating, female maladaptation can be smaller in a changing environment than in a constant environment; (iv) assortative mating can help populations to better track climate change than random mating, when selection on females is stronger than that on males and/or sexual dimorphism is not too large, and/or climate change is fast enough. The robustness of results has been tested with an individual-based model. The third chapter studies the effects of the fluctuations of the strength of selection on the long-term responses of populations. To this end, we have used both analytical approximations and a numerical exploration of the infinitesimal model. Fluctuations in the strength of selection are modeled by fluctuations of the width of the fitness function assumed to be Gaussian. Such fluctuations increase the mean strength of selection and therefore decrease genetic variance and adaptive lag. Fluctuations of the strength of selection however have a demographic cost, and decrease the long-run growth rate of populations in most cases. Taken together, these results suggest that: (i) assortative mating improves adaptation to climate change only under specific circumstances, (ii) rapid evolutionary responses to climate change do not necessarily mitigate its negative consequences on demography.; Les précédentes études théoriques de l’adaptation de populations à un changement environnemental ont identifié la variance génétique comme un élément clef. Le changement climatique contemporain a ravivé l’intérêt de ces études qui tentent maintenant d’intégrer la complexité du vivant et du changement climatique. Des évolutions rapides des dates de floraison ont été documentées chez plusieurs espèces en lien avec le changement climatique. L’appariement entre des individus qui se ressemblent – homogamie – est fréquent, et obligatoire pour la date de floraison, la sélection naturelle peut être différente sur les fonctions mâles et femelles et l’intensité de la sélection entre années diffère selon la durée des saisons. Ces caractéristiques sont généralement ignorées par la théorie sur l’adaptation à un environnement changeant. Dans un premier chapitre, nous avons évalué si l’homogamie peut être responsable des réponses évolutives rapides des phénologies de floraison au changement climatique. Un modèle individu-centré de génétique quantitative simule un changement climatique et l’évolution des dates moyennes de floraison individuelle dans une population isolée. Dans la plupart des scénarios, malgré ses effets négatifs sur le polymorphisme génétique, l’homogamie maintient plus de variance génétique dans un environnement changeant que la panmixie, et permet ainsi aux populations de mieux suivre le changement climatique et d’avoir une valeur sélective plus grande. Un modèle analytique, basé sur le modèle infinitésimal d’héritabilité des traits, confirme ces résultats. Le deuxième chapitre intègre deux éléments supplémentaires, fréquents dans les populations de plantes et d’animaux : la sélection naturelle sexe-spécifique et le dimorphisme sexuel. Le modèle analytique construit est une extension du précédent, et généralise les résultats en incluant le dimorphisme sexuel, et deux modes courants d’homogamie: la préférence homogame des femelles pour certains phénotypes mâles, et, l’homogamie temporelle pour la date de floraison.. Le modèle montre que (i) l’homogamie produit de la sélection sexuelle qui intensifie l’effet de la sélection naturelle sur les femelles et diminue celui de la sélection naturelle sur les mâles; (ii) en présence d’un fort dimorphisme sexuel, cette sélection sexuelle engendre une sélection directionnelle sur les mâles, et peut conduire à une évolution de valeurs de traits en dehors de l’intervalle défini par les optimums mâles et femelles; (iii) dans certaines conditions, la mal-adaptation des femelles peut être plus petite dans un environnement changeant que constant, en homogamie comme en panmixie ; (iv) l’homogamie facilite l’adaptation des femelles à un climat changeant, seulement si la sélection sur les femelles est plus forte que celle sur les mâles, et/ou le dimorphisme sexuel n’est pas trop fort et/ou le changement climatique est rapide. La robustesse de ces résultats a été testée à l’aide d’un modèle individu-centré. Le troisième chapitre étudie les effets des fluctuations de l’intensité de la sélection sur les réponses génétiques à long terme des populations. Nous avons utilisé des approximations analytiques et une exploration numérique du modèle infinitésimal. Les fluctuations de l’intensité de la sélection sont modélisées par des fluctuations de la largeur de la fonction de sélection supposée Gaussienne. Ces fluctuations augmentent l’intensité moyenne de la sélection, et diminuent la variance génétique et le retard adaptatif des populations. Les fluctuations ont un coût démographique et diminuent le taux de croissance à long-terme des populations dans la plupart des scénarios. L’ensemble de ces résultats suggère que (i) l’homogamie ne facilite les réponses évolutives au changement climatique que dans certaines conditions seulement, (ii) des réponses évolutives rapides ne sont pas nécessairement un gage d’atténuation des conséquences démographiques du changement climatique.

Les espèces végétales envahissantes sont l'un des principaux facteurs de changement de la biodiversité dans les écosystèmes terrestres. Une détection précise et précoce des espèces exotiques est donc cruciale pour surveiller les invasions en cours et pour prévenir leur propagation. Présentement, les méthodes de surveillance des invasions biologiques permettent de suivre la propagation des envahisseurs à travers les aires de répartition géographique, mais une attention moindre a été accordée à la surveillance des espèces envahissantes à travers le temps. Les plates-formes de télédétection, capables de fournir des informations détaillées sur les variations des traits foliaires dans le temps et l'espace, sont particulièrement bien placées pour surveiller les plantes envahissantes en temps réel. Les changements temporels des traits fonctionnels sont exprimés dans la signature spectrale des espèces par des caractéristiques d'absorption spécifiques de la lumière associés aux pigments photosynthétiques et aux constituants chimiques tous deux liés à la phénologie. Ainsi, les variations temporelles dans la réponse spectrale des plantes peuvent être utilisées afin de mieux identifier des espèces individuelles. L'un des envahisseurs les plus problématiques au Canada est le roseau commun, Phragmites australis (Cav.) Trin. ex Steudel sous-espèce australis, dont la propagation menace la biodiversité des écosystèmes de zones humides en Amérique du Nord. Déterminer la période de l'année où cet envahisseur se distingue d’avantage, du point de vue spectral et fonctionnel, des autres plantes de la communauté serait centrale dans une meilleure gestion du roseau commun. Pour ce faire, nous avons utilisé des traits fonctionnels et une série temporelle de données spectrales foliaires à haute résolution au cours d'une saison de croissance à Boucherville, Québec, Canada, afin de déterminer la séparabilité spectrale de l'envahisseur par rapport aux espèces co-occurrentes et comment cette dernière varie à travers le temps. Nos résultats ont révélé que la spectroscopie foliaire a permis de distinguer le phragmite des espèces co-occurrentes avec une précision de plus de 95% tout au long de la saison de croissance – un résultat prometteur pour le futur de la télédétection des espèces végétales envahissantes., Invasive plant species are one of the main drivers of biodiversity change in terrestrial ecosystems. Accurate detection of exotic species is critical to monitor on-going invasions and early detection of incipient invasions is necessary to prevent further spread. At present, surveillance methods of biological invasions allow to track the spread of invaders across geographic ranges, but less attention has been given to invasive species monitoring across time. Remote sensing platforms, capable of providing detailed information on foliar trait variations across time and space, are uniquely positioned for monitoring invasive plants in real time. Temporal changes in foliar traits are expressed in a species spectral profile through specific absorption features related to variation in photosynthetic pigments and chemical constituents driven by phenology. Thus, variations in a plant’s spectral response can be used to improve the identification of individual species. One of Canada’s most problematic invaders is the common reed, Phragmites australis (Cav.) Trin. ex Steudel subspecies australis, whose spread threatens biodiversity in wetland ecosystems in North America. Determining the time of year when the invader is spectrally and functionally more distinct from other plants in the community would be central to better management of common reed. To do so, we collected a time-series of foliar traits and high-resolution leaf spectral data over the course of a growing season at Boucherville, Quebec, Canada, to determine the spectral separability of the invader from co-occurring species and how its detection varies over time. Our results revealed that leaf-level spectroscopy distinguished Phragmites and co-occurring species with > 95% accuracy throughout the growing season – a promising result for the future remote detection of invasive plant species.

International audience; Calibration, the estimation of model parameters based on fitting the model to experimental data, is among the first steps in many applications of process-based models and has an important impact on simulated values. We propose a novel method of developing guidelines for calibration of process-based models, based on development of recommendations for calibration of the phenology component of crop models. The approach was based on a multi-model study, where all teams were provided with the same data and asked to return simulations for the same conditions. All teams were asked to document in detail their calibration approach, including choices with respect to criteria for best parameters, choice of parameters to estimate and software. Based on an analysis of the advantages and disadvantages of the various choices, we propose calibration recommendations that cover a comprehensive list of decisions and that are based on actual practices.

Adaptive evolution is a major driver of organism diversification, but the links between phenotypic traits and environmental niche remain little documented in tropical trees. Moreover, trait‐niche relationships are complex because a correlation between the traits and environmental niches displayed by a sample of species may result from (a) convergent evolution if different environmental conditions have selected different sets of traits, and/or (b) phylogenetic inertia if niche and morphological differences between species are simply function of their phylogenetic divergence, in which case the trait‐niche correlation does not imply any direct causal link. Here, we aim to assess the respective roles of phylogenetic inertia and convergent evolution in shaping the differences of botanical traits and environmental niches among congeneric African tree species that evolved in different biomes.This issue was addressed with the tree genus Guibourtia Benn. (Leguminosae and Detarioideae), which contains 13 African species occupying various forest habitat types, from rain forest to dry woodlands, with different climate and soil conditions. To this end, we combined morphological data with ecological niche modelling and used a highly resolved plastid phylogeny of the 13 African Guibourtia species.First, we demonstrated phylogenetic signals in both morphological traits (Mantel test between phylogenetic and morphological distances between species: r = .24, p = .031) and environmental niches (Mantel test between phylogenetic and niche distances between species: r = .23, p = .025). Second, we found a significant correlation between morphology and niche, at least between some of their respective dimensions (Mantel's r = .32, p = .013), even after accounting for phylogenetic inertia (Phylogenetic Independent Contrast: r = .69, p = .018). This correlation occurred between some leaflet and flower traits and solar radiation, relative humidity, precipitations, and temperature range.Our results demonstrate the convergent evolution of some morphological traits in response to climatic factors in congeneric tree species and highlight the action of selective forces, along with neutral ones, in shaping the divergence between congeneric tropical plants., Here, we aim to assess the respective roles of phylogenetic inertia and convergent evolution in shaping the differences of botanical traits and environmental niches among congeneric African tree species that evolved in different biomes. International audience; The vulnerability of forest species and tree populations to climate change is related to the exposure of the ecosystem to extreme climatic conditions and to the adaptive capacity of the population to cope with those conditions. Adaptive capacity is a relatively under-researched topic within the forest science community and there is an urgent need to understand to what extent particular combinations of traits have been shaped by natural selection under climatic gradients, potentially resulting in adaptive multi-trait associations. Thus, our aim was to quantify genetic variation in several leaf and woody traits that may contribute to multi-trait associations in which intraspecific variation could represent a source for species adaptation to climate change. A multi-trait approach was performed using nine Quercus petraea provenances originating from different locations that cover most of the species' distribution range over Europe and that were grown in a common garden. Multiple adaptive differences were observed between oak provenances but also some evolutionary stasis. Also, our results revealed higher genetic differentiation in traits related to phenology and growth than in those related to xylem anatomy, physiology and hydraulics for which no genetic differentiation was observed. The multiple associations between those traits and climate variables resulting from multivariate and path analyses suggest a multi-trait association largely involving phenological and growth traits for Quercus petraea. © The Author(s) 2019. To understand how various factors influence phenological patterns like fruit production and the extent of phenological variability as survival strategy in different environments, fruit production of shea trees was studied in different agroclimatic zones (North Sudanian, South Sudanian and North Guinean) in Mali. Three sites were selected for this study and in each site; two stands (field and fallow) were concerned. For each stand, three “land use history or land management" i.e. new fields/fallows (1-5 years), medium (6-10 years) and old (10 years) were considered and permanent plots of 0.25 ha were established. 60 adult shea trees (DBH) ? 10 cm) were selected by site and monitored for fruit production assessment. The nested analysis of variance on the yield showed a significant site effect and significant effect of land use history within stand. However, stand effect within site was not significant. Factors like site and land management (land use history) appear to be determinant for fruit production of V. paradoxa. The site of Mperesso in the South Sudanian zone showed the highest fruit mean yield (11 kg/tree), significantly higher than the fruit mean yield observed at Daelan (7 kg/tree) in the North Sudanian zone and that observed at Nafégué (6 kg/tree) in the North Guinean zone. For field stand, old fields showed highest mean yield in all sites. For fallow stand, old fallows showed the lowest mean yield in most of cases. Different pattern was observed between field and fallow stands regarding the effect of land management. More fields are aged, more they influence positively fruit production whereas more fallows are aged, and more they influence negatively fruit production. This study highlighted the importance of land management practices and therefore, any domestication program to be successful should consider the potential effect of management practices.

The genus Cyrtorchis, grouped of 18 angraecoid orchids species endemic to tropical Africa, and was known for its large, white, fragrant flowers with a long spur well suited for studies on reproductive biology. It was also known for its taxonomic delimitation problems, which can be detrimental to the conservation of the species.This PhD thesis aims to address the delimitation problems within the genus at the inter- and intraspecific level using an integrative taxonomic approach and to investigate its reproductive biology.Visual inspection of 1752 specimens, morphometric and phylogenetic analyses was used to clarify the taxonomy within the genus. Visual inspection delineated 27 a priori morphogroups, from which a sample of 171 specimens representing 20 morphogroups was used for morphometric analyses. For phylogenetic reconstructions, 69 specimens representing 21 of the 27 morphogroups were sequenced with six molecular markers. The characterization of flowering patterns and the observation of pollinators were carried out respectively through a three-year shadehouse phenological survey of 494 living specimens representing 15 taxa and a survey of the natural in situ pollination of two taxa in Cameroon. The assessment of factors affecting fruit and viable seed production was carried out in two species of the genus through 448 hand pollination tests for which the effect of pollination system and resource limitation were examined.Morphological approaches allow to distinguish two groups corresponding to the two sections previously identified for the genus Cyrtorchis. Molecular analyses support only the monophyly of on of the sections, Cyrtorchis sect. Cyrtorchis. Eight morphologically defined taxa including three new species are also well supported by morphometric and phylogenetic analyses. The insertion point of the stipites at the rear third of the length of the viscidium appears to be one of the main reproductive characters supporting the monophyly of the genus while other traits (such as the viscidium structure, the shape of the stipites and the lateral lobes of the rostellum) are found to be important criteria for inferring phylogenetic relationships within the genus. Finally this analysis highlights 27 taxa within the genus (including six new taxa to be described), of which 12 taxa, confirmed by morphometric and/or phylogenetic approaches. Flowering of most species at the shadehouse is peaking during the main rainy season (between August and October). However, some sympatric species present non-overlapping flowering periods and an asynchronism of flowering between populations of the same species. Natural pollination is a rare event and difficult to observe in the two studied species. Indeed, the overall pollination/fruiting rate is low (39% of flowers with pollinia removed and 16% of fruits produced in C. okuensis; 31-15% of flowers with pollinia removed and 7-4% of fruits produced in C. letouzeyi) because of the reduced number of pollinators visits. Additionally, both species were found to be pollinated by hawkmoths. Manual pollination tests revealed that cross-pollination appears to be the most efficient pollination system to produce fruits and viable seeds. However, more species will need to be tested to confirm this pattern.The multidisciplinary approaches developed in this work provide a solid basis to define and implement effective conservation strategies for threatened orchid species. To produce a complete taxonomic revision of the genus, a completed phylogeny including the five remaining and the yet unresolved taxa is required. The newly identified taxa should be described and the conservation status assessed for all species recognised in the genus.; Le genre Cyrtorchis, groupait 18 espèces d’orchidées angraecoïdes endémiques d'Afrique tropicale, était connu pour ses grandes fleurs blanches, odorantes à long éperon bien adaptées pour des études sur la biologie de la reproduction. Il était également connu pour ses problèmes de délimitation taxonomique qui peuvent s’avérer préjudiciables pour la conservation des espèces.La présente thèse de doctorat ambitionne de résoudre les problèmes de délimitation au sein du genre au niveau inter et intraspécifique en utilisant une approche de taxonomie intégrative et de documenter sa biologie de la reproduction.Une inspection visuelle de 1752 spécimens, les analyses morphométriques et phylogénétiques ont été utilisées pour clarifier la taxonomie au sein du genre. L’inspection visuelle a permis de délimiter 27 morphogroupes à priori, desquels un échantillonnage de 171 spécimens représentant 20 morphogroupes a été utilisé pour les analyses morphométriques. Pour les reconstructions phylogénétiques, 69 spécimens représentant 21 des 27 morphogroupes ont été séquencés à partir de six marqueurs moléculaires. Les analyses moléculaires quant à elles ne soutiennent que la monophylie d’une des deux sections, Cyrtorchis sect. Cyrtorchis. Huit taxons morphologiquement définis dans le genre incluant trois nouvelles espèces sont également bien supportés par les analyses morphométriques et phylogénétiques. Le point d’insertion des stipites au tier supérieur du viscidium semble être l’un des principaux caractères reproducteurs soutenant la monophylie du genre alors que d’autres traits (tels que la structure du viscidium, la forme des stipites et des lobes latéraux du rostelle) se révèlent être d’importants critères permettant d’inférer des relations phylogénétiques au sein du genre. Au final, cette analyse met en évidence 27 taxons au sein du genre(incluant six nouveaux taxons à décrire), dont 12 taxons, confirmé par les approches morphométriques et/ou phylogénétiques. La phénologie de la floraison des espèces en ombrière montre un pic de floraisons à la grande saison de pluie (entre août et octobre). Un décalage de la floraison est observé chez certains taxons distribués en sympatrie et un asynchronisme de la floraison entre population de la même espèce. La pollinisation naturelle est un évènement rare et difficile à observer chez les deux espèces étudiées (C. letouzeyi et C. okuensis). En effet, le taux de pollinisation/fructification est globalement faible (39 % de fleurs avec les pollinies emportées et 16 % de fruits produits chez C. okuensis ; 31-15 % de fleurs avec les pollinies emportées et 7-4 % de fruits produits chez C. letouzeyi), et ce, à cause du nombre réduit des visites des pollinisateurs. Par ailleurs, les pollinisateurs des deux espèces ont été identifiés et la pollinisation par les sphinx est confirmée dans le genre. Les tests de pollinisation manuelles ont révélé que la pollinisation croisée semble être le système de pollinisation le plus efficace pour la production de fruits et de graines viables. Cependant, davantage d’espèces devront être testées pour confirmer ce patron.Les approches multidisciplinaires développées dans ce travail sont des bases solides pour la définition et la mise en oeuvre de stratégies efficaces de conservation pour les espèces d’orchidées menacées. Afin de produire une révision taxonomique complète du genre, une phylogénie complète incluant les cinq taxons restants et ceux encore non résolus est nécessaire. Les nouveaux taxons identifiés devraient être décrits et les statuts de conservation évalués pour l’ensemble des espèces reconnues dans le genre

Correction added on 07 May 2021, after first online publication: some minor wording changes have been made in the article; International audience; PREMISE: The expression of shade adaptation traits is expected to be stronger in low light and can be detrimental to flowering and yield. Our study focused on the expression of shade adaptation traits of apple trees (Malus domestica Borkh. ‘Dalinette’) in an agroforestry system.METHODS: The architecture of 45 apple trees in their third and fourth year was extensively described and analyzed at the tree scale and compared depending on the light quantity received during the growing season. Flower cluster phenology and the relation between leaf area and floral initiation were also investigated.RESULTS: The number of growing shoots and the leaf area were reduced by shade even if specific leaf area increased with increasing shade. Shade did not modify primary growth but did decrease secondary growth, so that apple tree shoots in shade were slender, with a lower taper and reduced number and proportion of flower clusters. The correlation between floral initiation and leaf area was high both in full and moderate light but not for apple trees in low light. Shade did not impact the date of bud burst and the early phenological stages of flower clusters, but it reduced the number of days at full bloom.CONCLUSIONS: Our results suggest that while the architecture of apple trees is modified by a reduction in light intensity, it is not until a reduction of 65% that the capability to produce fruit is impeded. These results could help optimize the design of apple-tree-based agroforestry systems.

Les poissons amphihalins sont en déclin en France et dans le monde. Vivant alternativement en eau douce et en eau salée, ils sont confrontés à de nombreuses pressions auxquelles s’ajoute celle du changement climatique, qui entraîne principalement 3 grandes modifications : (i) changement de l’aire de distribution des espèces, (ii) modification du calendrier des moments clé des cycles de vie, et (iii) modification du synchronisme spatial des populations. Espèces emblématiques de nos cours d’eau et à forte valeur économique, les poissons amphihalins font l’objet de plan de gestion partout en France, la plupart du temps à l’échelle des bassins-versants, avec peu de mise en perspective sur l’état de ces populations à l’échelle française. L’objectif de ce travail est de contribuer à combler ce manque en analysant des données collectées dans tous les bassins-versants français mais qui n’avaient jamais été mises en commun ni valorisées à cette échelle. J’ai bancarisé les données de 46 stations de comptage ayant un historique d’au moins 10 années et portant sur 5 taxons amphihalins : Alosa spp. (regroupant Alosa fallax et Alosa alosa), Anguilla anguilla, Petromyzon marinus, Salmo salar et Salmo trutta. Basées sur ce jeu de données, nous avons posé 3 questions : (i) comment les comptages des poissons amphihalins ont-ils évolué en France ces 30 dernières années, (ii) ces taxons ont-ils modifié leur calendrier de migration au cours de cette période d’étude, et quels en sont les paramètres explicatifs, et (iii) observe-t-on un synchronisme spatial dans les dynamiques et dans les calendriers de migration de ces populations, et quels en sont les paramètres explicatifs. Nous montrons que l’évolution des comptages est contrastée entre les taxons et les bassinsversants, avec des taxons en diminution à l’échelle française (Alosa spp. et Petromyzon marinus) tandis que d’autres sont en augmentation légère ou en stagnation. Alosa spp. est à la fois le taxon montrant la plus forte diminution de ses comptages à l’échelle française et la plus grande homogénéité entre les stations, attestant d’un déclin assez généralisé en France. L’analyse des calendriers de migration a permis de mettre en évidence une avancée globale des dates médianes de migration de l’ensemble des taxons, excepté les civelles, d’en moyenne -2,3 jours par décennie (min = -0,2 ; max = -3,7). Alosa spp. est le taxon montrant l’avancée la plus importante. L’ensemble des paramètres environnementaux testés influence les migrations, attestant de l’importance de considérer ces paramètres à différentes échelles. Enfin, nous montrons que le synchronisme de ces taxons reste modéré à l’échelle nationale et qu’il est toujours plus fort à l’échelle des bassins-versants. Parmi les taxons étudiés, Alosa spp. est celui ayant le plus fort synchronisme des effectifs, quelle que soit l’échelle considérée. Ces résultats contribuent à l’apport de connaissances nécessaires à la prise de décisions pour gérer le plus efficacement possible ces populations. En particulier, j’ai pu mettre en évidence que : • L’état des populations doit être analysé en prenant en compte des sources de données différentes. • Le contexte actuel de changement climatique nécessite de limiter au maximum les sélections anthropiques afin de favoriser l’adaptation et la résilience des populations, que ce soit (i) lors de la migration lorsque des ouvrages sont présents, (ii) dans le suivi des pêcheries y compris lorsqu’elles font l’objet de mesures de limitation de la pêche, ou (iii) dans les programmes de soutien en effectif, et ce sur l’ensemble de la filière allant de la capture au déversement. Suite à ces résultats, plusieurs perspectives émergent dont un travail plus précis sur la définition des paramètres de gestion à l’intérieur des bassins-versants, l’analyse de ces données à l’échelle de l’aire de répartition des taxons, et l’utilisation des scénarii du GIEC afin d’estimer les modifications attendues à la fin du siècle.

Dacryodes edulis (G. Don) H.J. Lam is an underexploited oil-bearing fruit tree highly appreciated in the Central Africa rainforest. To improve horticultural management and provide relevant data to scientists for physiological studies, the reproductive phenology of D. edulis as well as their fruit (safou) development and ripening indexes has been defined and correlated to climatic conditions. Changes in safou were assessed in four production localities in Cameroon. Fruit-set-to-ripening time was evaluated over 2 consecutive production years. Four fruits developmental and ripening stages and their durations were determined as follows: The putative cell division (1–2 weeks); putative elongation (10–14 weeks); pre-ripening (2–7 weeks); and ripening phases (3–5 weeks). Rainfall, average, and cumulative temperatures were found to be correlated with the chronology of reproductive phenophases. The average temperature during the period ranging from the floral bud emergence to the fruit set can be used to predict the thermal time. Similarly, the average ambient temperature during the period from floral bud emergence to anthesis can help to determine the temperature to be cumulated during the ripening phase. These findings are considerable contributions that could help producers to enhance the industrial management of safou sector, reduce fruit perishability, and better control their harvesting time.

National audience; La préoccupation des citoyens à l'égard des problèmes environnementaux s'accroit d'année en année. Parmi ceux-ci, le changement climatique a tendance à prendre une part de plus en plus importante dans les débats publics, comme il prend de plus en plus d'importance dans la recherche publique. Les initiatives citoyennes pour promouvoir des activités humaines plus respectueuses de l'environnement se multiplient. La recherche publique se doit d'accompagner ces initiatives pour guider les citoyens vers les solutions les plus appropriées selon les contextes. La recherche participative en écologie peut représenter un des moyens d'accompagnement.

International audience; Rubber powdery mildew disease (Oidium heveae) is a serious threat to natural rubber production (Hevea brasiliensis) in some rubber developing regions of the world. Both phenological- and meteorological-related factors have been reported influencing the powdery mildew disease. However, few studies have investigated the effects of both phenological- and meteorological-related factors on the disease. The objective of this study is to quantify the contributions of phenological- and meteorological-related factors to affect the disease. We used the partial least squares (PLS) regression method to comprehensively quantify the effects of thirty-five phenological related factors and six meteorological factors on the infection level of powdery mildew of rubber trees over 9-year records (2003–2011). The relative contributions of significant factors were further investigated by the variation partition analysis. We found that the most influential variables were the mean temperature during winter and the duration of leaf development to maturation which explained 32 and 26% of the variations in the infection level. We found the controlling role of winter mean temperature, for the first time, on the infection level of powdery mildew. The controlling role of winter temperature may have directly increase the infection level when winter temperature is high and indirectly increase the infection level through prolonging the duration of leaf development to maturation, although the duration itself had smaller influences. We detected a warming trend of the winter temperatures from 2003 to 2011, which indicates that the infection level of powdery mildew will be increased if the winter warming continues.

Predicting phenology is essential for adapting varieties to different environmental conditions and for crop management. Therefore, it is important to evaluate how well different crop modeling groups can predict phenology. Multiple evaluation studies have been previously published, but it is still difficult to generalize the findings from such studies since they often test some specific aspect of extrapolation to new conditions, or do not test on data that is truly independent of the data used for calibration. In this study, we analyzed the prediction of wheat phenology in Northern France under observed weather and current management, which is a problem of practical importance for wheat management. The results of 27 modeling groups are evaluated, where modeling group encompasses model structure, i.e. the model equations, the calibration method and the values of those parameters not affected by calibration. The data for calibration and evaluation are sampled from the same target population, thus extrapolation is limited. The calibration and evaluation data have neither year nor site in common, to guarantee rigorous evaluation of prediction for new weather and sites. The best modeling groups, and also the mean and median of the simulations, have a mean absolute error (MAE) of about 3 days, which is comparable to the measurement error. Almost all models do better than using average number of days or average sum of degree days to predict phenology. On the other hand, there are important differences between modeling groups, due to model structural differences and to differences between groups using the same model structure, which emphasizes that model structure alone does not completely determine prediction accuracy. In addition to providing information for our specific environments and varieties, these results are a useful contribution to a knowledge base of how well modeling groups can predict phenology, when provided with calibration data from the target population.

Predicting wheat phenology is important for cultivar selection, for effective crop management and provides a baseline for evaluating the effects of global change. Evaluating how well crop phenology can be predicted is therefore of major interest. Twenty-eight wheat modeling groups participated in this evaluation. Model predictions depend not only on model structure but also on the parameter values. This study is thus an evaluation of modeling groups, which choose the structure and fix or estimate the parameters, rather than an evaluation just of model structures. Our target population was wheat fields in the major wheat growing regions of Australia under current climatic conditions and with current local management practices. The environments used for calibration and for evaluation were both sampled from this same target population. The calibration and evaluation environments had neither sites nor years in common, so this is a rigorous evaluation of the ability of modeling groups to predict phenology for new sites and weather conditions. Mean absolute error (MAE) for the evaluation environments, averaged over predictions of three phenological stages and over modeling groups, was 9 days, with a range from 6 to 20 days. Predictions using the multi-modeling group mean and median had prediction errors nearly as small as the best modeling group. For a given modeling group, MAE for the evaluation environments was significantly correlated with MAE for the calibration environments, which suggests that it would be of interest to test ensemble predictors that weight individual modeling groups based on performance for the calibration data. About two thirds of the modeling groups performed better than a simple but relevant benchmark, which predicts phenology by assuming a constant temperature sum for each development stage. The added complexity of crop models beyond just the effect of temperature was thus justified in most cases. Finally, there was substantial variability between modeling groups using the same model structure, which implies that model improvement could be achieved not only by improving model structure, but also by improving parameter values, and in particular by improving calibration techniques.

Aucune échelle globale de notation de la phénologie des champignons phytopathogènes sensu lato n’existe à notre connaissance. Pourtant, un tel outil permettrait d’étudier et de comprendre les impacts du changement climatique et de l’évolution des pratiques sur la santé des plantes. Une première version générique de cette échelle a été construite en identifiant des stades de vie communs aux différents règnes et divisions (stade principal et secondaire) et spécifique de chaque division considérée (stade tertiaire). Toutefois l'utilisation de cette échelle reste inféodée à l’observation de signes et de symptômes sur la plante hôte, ce qui nous a conduit à développer en parallèle un lexique associé à une banque d’images. Nous testons actuellement la pertinence et la généricité de cette échelle sur différents agents pathogènes des cultures (annuelles et pérennes), dont les cycles biologiques sont particulièrement contrastés.

International audience; Les Objectifs de développement durable (ODD), en particulier Life of Land, visent à conserver la biodiversité pour un avenir durable pour tous. En effet, la biodiversité contribue à l’adaptation au changement climatique mais est impactée par cette pression. Pour relever ce défi, la conservation de la biodiversité nécessite davantage de connaissances à l’échelle locale. L’échelle régionale se trouve à un niveau de décision politique pertinent pour la mise en place d’actions de lutte contre le changement climatique et pour la préservation de la biodiversité. Le manque de connaissances au niveau régional a conduit au développement d’un programme de recherche « les sentinelles du climat » en région Nouvelle-Aquitaine (au sud-ouest de la France). Cet ouvrage présente une démarche innovante de recherche action en écologie du changement climatique en 3 étapes clés. La première étape appelée « Connaitre » est basée sur un réseau de suivi des effets sur la biodiversité locale à partir d’indicateurs. L’hypothèse de recherche est que les effets locaux peuvent être étudiés à partir d’indicateurs d’espèces de flore et de faune à capacité de déplacement limitée, appelées « sentinelles du climat ». Chaque indicateur est associé à un protocole de suivi scientifique normalisé à l’échelle locale. L’évolution des indicateurs est suivie pour chacun des écosystèmes et habitats étudiés suivants : 1) la flore et les végétations des milieux sec, humide, montagnard et forestier ; 2) les insectes : les lépidoptères des pelouses sèches, de landes humides et des pelouses de montagne, avec deux études spécifiques pour les espèces Phengaris alcon et Parnassius apollo ; les Leucorrhines et cortège d’odonates associé des lagunes des Landes de Gascogne ; Gomphocerus sibiricus et le cortège des orthoptères associé des prairies et pelouses de montagne des Pyrénées-Atlantiques ;3) les amphibiens : Hyla molleri des lagunes du triangle landais ; Hyla arborea des mares des landes et du bocage Picto-Limousin ; Rana pyrenaica des torrents de montagne ; 4) les reptiles : Timon lepidus des dunes grises du littoral aquitain ; Zootoca vivipara des landes humides et tourbières de Nouvelle-Aquitaine ; Iberolacerta bonnali et les lézards gris des affleurements et éboulis rocheux de montagne ; Vipera berus et les vipères des landes humides d’altitude ; 5) les mammifères : Marmota marmota des pelouses et rocailles pyrénéennes.La deuxième étape « Comprendre » est la standardisation des analyses de données pour relier le changement climatique aux données biologiques de ces espèces sentinelles du climat selon trois échelles d’étude : 1) macro-écologique : les données régionales des observatoires régionaux permettent d’accéder aux données de présence ; méso-écologique : sur des sites d’étude la mise en œuvre de protocoles de dénombrements complète en données d’abondance ; micro-écologique : les données de sondes biomimétiques et études en laboratoire permettent d’identifier la niche thermique et hydrique des espèces. Le changement climatique n’est pas le seul facteur. D’autres facteurs anthropiques sont également pris en compte via l’analyse du paysage selon des indices paysagers. Toutes ces données sont utilisées pour modéliser les réponses des espèces face au changement climatique selon les différents scénarios climatiques du GIEC jusqu’en 2100. En troisième étape « Agir », les connaissances permettent de proposer une première réflexion d’actions pour protéger et prévenir l’extinction des espèces et de promouvoir la conservation. L’objectif à terme est de développer un programme de surveillance décennal en Nouvelle-Aquitaine similaire à ce que font les climatologues, mais adapté à la biodiversité qui pourrait être mis à jour régulièrement et servir de système d’alerte, prédisant quelles zones seront les plus à risque et quand elles le deviendront, ce qui pourrait aider à cibler les efforts de conservation.
